Abstract:Bakanae disease, caused by Fusarium fujikuroi, poses a significant threat to rice production and has been observed in most rice-growing regions. The disease symptoms caused by different pathogens may vary, including elongated and weak stems, slender and yellow leaves, and dwarfism, as example. Bakanae disease is likely to cause necrosis of diseased seedlings, and it may cause a large area of infection in the field through the transmission of conidia. Therefore, early disease surveillance plays a crucial role in securing rice production. Traditional monitoring methods are both time-consuming and labor-intensive and cannot be broadly applied. In this study, a combination of hyperspectral imaging technology and deep learning algorithms were used to achieve in situ detection of rice seedlings infected with bakanae disease. Phenotypic data were obtained on the 9th, 15th, and 21st day after rice infection to explore the physiological and biochemical performance, which helps to deepen the research on the disease mechanism. Hyperspectral data were obtained over these same periods of infection, and a deep learning model, named Rice Bakanae Disease-Visual Geometry Group (RBD-VGG), was established by leveraging hyperspectral imaging technology and deep learning algorithms. Based on this model, an average accuracy of 92.2% was achieved on the 21st day of infection. It also achieved an accuracy of 79.4% as early as the 9th day. Universal characteristic wavelengths were extracted to increase the feasibility of using portable spectral equipment for field surveillance. Collectively, the model offers an efficient and non-destructive surveillance methodology for monitoring bakanae disease, thereby providing an efficient avenue for disease prevention and control. Abstract:Bakanae disease, or “foolish seedling”, is a seed-borne disease of rice (Oryza sativa L.). Infected plants can yield empty panicles or perish, resulting in a loss of grain yield. The disease occurs most frequently when contaminated seeds are used. Once the seeds are contaminated, the pathogen Fusarium fujikuroi spreads in the field. Therefore, infected plants must be screened at early developmental stages. This work proposes an approach to nondestructively distinguish infected and healthy seedlings at the age of 3weeks using machine vision. Seeds of the rice cultivars Tainan 11 and Toyonishiki were inoculated with a conidial suspension of F. fujikuroi. The seedling were cultivated in an incubator for 3weeks. The images of infected and control seedlings were acquired using flatbed scanners to quantify their morphological and color traits. Support vector machine (SVM) classifiers were developed for distinguishing the infected and healthy seedlings. A genetic algorithm was used for selecting essential traits and optimal model parameters for the SVM classifiers. The proposed approach distinguished infected and healthy seedlings with an accuracy of 87.9% and a positive predictive value of 91.8%.

Abstract:Hitherto, Rice (Oryza Sativa) has been one of the most demanding food crops in the world, cultivated in larger quantities, but loss in both quality and quantity of yield due to abiotic and biotic stresses has become a major concern. During cultivation, the crops are most prone to biotic stresses such as bacterial, viral, fungal diseases and pests. These stresses can drastically damage the crop. Lately and erroneously recognized crop diseases can increase fertilizers costs and major yield loss which results in high financial loss and adverse impact on nation’s economy. The proven methods of molecular biology can provide accurate detection of pathogenic factors, but these methods are not accessible to the majority of the farmers, needs high costs or resources, and require domain knowledge to implement. Expert’s field inspection report provides precise crop diagnosis but continuous field inspection over the remotely placed agriculture fields is not feasible. Therefore, cost effective approach for early detection of diseases can help farmers to take necessary steps in time to boost up the crop production. Precision agriculture makes use of decision support systems built using Machine Learning (ML) or Deep Learning (DL) approaches to cut down heavy costs. Timely crop diagnosis process can be automated with the involvement of Computer Vision, Image Processing and Deep Learning (DL) based methods for more precise prediction in less cost and time. Latest research shows that more accurate image classification can be implemented using Deep Learning based Convolutional Neural Network (CNN) model. In this paper, we have proposed an automated Rice Disease Diagnosis System (RDDS) for timely, more accurate and detailed crop disease diagnosis, which consisting of two modules, they are Leaf Disease Identification (LDI) module for disease detection and Infection Intensity Estimation (IIE) module for disease severity analysis. The LDI module is based on the proposed novel RDD_CNN model that classified the eight most harmful and commonly occurring diseases, it has obtained the best test accuracy of 98.47% when compared to its first three versions. And the IIE module is designed for estimating identified disease’s intensity in terms of extent and stage of infection providing detailed and overall diagnosis report specially designed for Brown Spot disease.

Abstract:Rice production plays an important role in people's lives globally because rice is the most widely consumed staple food for over half of the world's human population. Unfortunately, the rice plants are prone to pests and diseases which may result in a decrease in the rice production. Thus, early and accurate detection of rice diseases is needed. This paper discusses a method for detecting rice diseases called You Only Look Once (YOLO) object detection algorithm version 4. A drone camera was used to acquire the images from four different distances, namely 2 meters, 5 meters, 10 meters and 20 meters. This approach aims to detect the presence of pests to be faster, more accurate and more precise. The precision results at each image capture from the different distances were 46.8%, 48%, 65% and 77.3% with the average loss value of 6.52, 0.54, 1.16 and 2.73

Abstract:Rapid and accurate phenotypic screening of rice germplasms is crucial in screening for sources of rice sheath blight resistance. However, visual and/or caliper-based estimations of coalescing, necrotic, ShB disease lesions are time-consuming, labor-intensive and exposed to human rater subjectivity. Here, we propose the use of RGB images and image processing techniques to quantify ShB disease progression in terms of lesion height and diseased area. To be specific, we developed a pixel color- and coordinate-based K-Means Clustering (PCC-KMC) algorithm utilizing Mahalanobis metric aimed at accurate segmentation of symptomatic and non-symptomatic regions within rice stem images. The performance of PCC-KMC was evaluated using Lin's concordance correlation coefficient by comparing its results to visual measurements of ShB lesion height and to lesion/diseased area measured using ImageJ. Low bias and high precision were observed for absolute lesion height (bias=0.93, precision=0.94) and absolute symptomatic area (bias=0.98, precision=0.97) studies. Moreover, we introduced a convolutional neural network (CNN) for the automatic annotation on clusters, termed PCC-KMC-CNN. Our CNN was trained based on 85%:15% of composition for training and testing dataset from total 168 ShB-infected stem sample images, recording 92% accuracy and 0.21 loss. PCC-KMC-CNN also showed high accuracy and precision for the absolute lesion height (bias=0.86, precision=0.90) and absolute diseased area (bias=0.99, precision=0.97) studies. These results demonstrate that the present methodology has great potential and promise to substitute the traditional visual-based ShB disease severity assessment.
Automated Counting of Rice Panicle by Applying Deep Learning Model to Images from Unmanned Aerial Vehicle Platform

Abstract:The number of panicles per unit area is a common indicator of rice yield and is of great significance to yield estimation, breeding, and phenotype analysis. Traditional counting methods have various drawbacks, such as long delay times and high subjectivity, and they are easily perturbed by noise. To improve the accuracy of rice detection and counting in the field, we developed and implemented a panicle detection and counting system that is based on improved region-based fully convolutional networks, and we use the system to automate rice-phenotype measurements. The field experiments were conducted in target areas to train and test the system and used a rotor light unmanned aerial vehicle equipped with a high-definition RGB camera to collect images. The trained model achieved a precision of 0.868 on a held-out test set, which demonstrates the feasibility of this approach. The algorithm can deal with the irregular edge of the rice panicle, the significantly different appearance between the different varieties and growing periods, the interference due to color overlapping between panicle and leaves, and the variations in illumination intensity and shading effects in the field. The result is more accurate and efficient recognition of rice-panicles, which facilitates rice breeding. Overall, the approach of training deep learning models on increasingly large and publicly available image datasets presents a clear path toward smartphone-assisted crop disease diagnosis on a global scale.

Abstract:Bakanae disease is a common seed-borne disease of rice. Rapid and accurate detection of bakanae pathogens carried by rice seeds is essential for the health of rice germplasm resources and the safety of rice production. This study aims to propose a general framework for species identification of major bakanae pathogens carried by rice seeds based on hyperspectral imaging and deep transfer learning. Seven varieties of rice seeds and four kinds of bakanae pathogens were analyzed. One-dimensional deep convolution neural networks (DCNNs) were first constructed using complete datasets. They achieved accuracies larger than 96.5% on the testing sets of most datasets, exceeding the conventional SVM and PLS-DA models. Then the developed DCNNs were transferred to detect other complete training sets. Most of the deep transferred models achieved comparable or even better performance than the original DCNNs. Two smaller target training sets were further constructed by randomly selecting spectra from the complete training sets. As the size of the target training sets reduced, the accuracies of all models on the corresponding testing sets also decreased gradually. Visualization analysis were conducted using the t-distribution stochastic neighbor embedding (t-SNE) algorithm and a proposed gradient-weighted activation wavelength (Grad-AW) method. They all showed that deep transfer learning could utilize the representation patterns in the source datasets to improve the target tasks. The overall results indicated that the bakanae pathogens were all identified accurately under our proposed framework. Hyperspectral imaging combined with deep transfer learning provided a new idea for the quality detection of large-scale seeds in modern seed industry.

Abstract:Hyperspectral imaging technique combined with machine learning is a powerful tool for the evaluation of disease phenotype in rice disease-resistant breeding. However, the current studies are almost carried out in the lab environment, which is difficult to apply to the field environment. In this paper, we used visible/near-infrared hyperspectral images to analysis the severity of rice bacterial blight (BB) and proposed a novel disease index construction strategy (NDSCI) for field application. A designed long short-term memory network with attention mechanism could evaluate the BB severity robustly, and the attention block could filter important wavelengths. Best results were obtained based on the fusion of important wavelengths and color features with an accuracy of 0.94. Then, NSDCI was constructed based on the important wavelength and color feature related to BB severity. The correlation coefficient of NDSCI extended to the field data reached -0.84, showing good scalability. This work overcomes the limitations of environmental conditions and sheds new light on the rapid measurement of phenotype in disease-resistant breeding.

Abstract:Background Agriculture plays a vital role in the country’s economy and human society. Rice production is mainly focused on financial improvements as it is demanding worldwide. Protecting the rice field from pests during seedling and after production is becoming a challenging research problem. Identifying the pest at the right time is crucial so that the measures to prevent rice crops from pests can be taken by considering its stage. In this article, a new deep learning-based pest detection model is proposed. The proposed system can detect two types of rice pests (stem borer and Hispa) using an unmanned aerial vehicle (UAV). Methodology The image is captured in real time by a camera mounted on the UAV and then processed by filtering, labeling, and segmentation-based technique of color thresholding to convert the image into greyscale for extracting the region of interest. This article provides a rice pests dataset and a comparative analysis of existing pre-trained models. The proposed approach YO-CNN recommended in this study considers the results of the previous model because a smaller network was regarded to be better than a bigger one. Using additional layers has the advantage of preventing memorization, and it provides more precise results than existing techniques. Results The main contribution of the research is implementing a new modified deep learning model named Yolo-convolution neural network (YO-CNN) to obtain a precise output of up to 0.980 accuracies. It can be used to reduce rice wastage during production by monitoring the pests regularly. This technique can be used further for target spraying that saves applicators (fertilizer water and pesticide) and reduces the adverse effect of improper use of applicators on the environment and human beings.

Detection of healthy and diseased crops in drone captured images using Deep Learning

Abstract:Monitoring plant health is crucial for maintaining agricultural productivity and food safety. Disruptions in the plant's normal state, caused by diseases, often interfere with essential plant activities, and timely detection of these diseases can significantly mitigate crop loss. In this study, we propose a deep learning-based approach for efficient detection of plant diseases using drone-captured imagery. A comprehensive database of various plant species, exhibiting numerous diseases, was compiled from the Internet and utilized as the training and test dataset. A Convolutional Neural Network (CNN), renowned for its performance in image classification tasks, was employed as our primary predictive model. The CNN model, trained on this rich dataset, demonstrated superior proficiency in crop disease categorization and detection, even under challenging imaging conditions. For field implementation, we deployed a prototype drone model equipped with a high-resolution camera for live monitoring of extensive agricultural fields. The captured images served as the input for our trained model, enabling real-time identification of healthy and diseased plants. Our approach promises an efficient and scalable solution for improving crop health monitoring systems.

Abstract:Accurate and rapid identification of the effective number of panicles per unit area is crucial for the assessment of rice yield. As part of agricultural development, manual observation of effective panicles in the paddy field is being replaced by unmanned aerial vehicle (UAV) imaging combined with target detection modeling. However, UAV images of panicles of curved hybrid Indica rice in complex field environments are characterized by overlapping, blocking, and dense distribution, imposing challenges on rice panicle detection models. This paper proposes a universal curved panicle detection method by combining UAV images of different types of hybrid Indica rice panicles (leaf-above-spike, spike-above-leaf, and middle type) from four ecological sites using an improved You Only Look Once version 4 (YOLOv4) model. MobileNetv2 is used as the backbone feature extraction network based on a lightweight model in addition to a focal loss and convolutional block attention module for improved detection of curved rice panicles of different varieties. Moreover, soft non-maximum suppression is used to address rice panicle occlusion in the dataset. This model yields a single image detection rate of 44.46 FPS, and mean average precision, recall, and F1 values of 90.32%, 82.36%, and 0.89%, respectively. This represents an increase of 6.2%, 0.12%, and 16.24% from those of the original YOLOv4 model, respectively. The model exhibits superior performance in identifying different strain types in mixed and independent datasets, indicating its feasibility as a general model for detection of different types of rice panicles in the heading stage.
Rapid Detection of Rice Disease Based on FCM-KM and Faster R-CNN Fusion

Abstract:In this paper, a method for detecting rapid rice disease based on FCM-KM and Faster R-CNN fusion is proposed to address various problems with the rice disease images, such as noise, blurred image edge, large background interference and low detection accuracy. Firstly, the method uses a two-dimensional filtering mask combined with a weighted multilevel median filter (2DFM-AMMF) for noise reduction, and uses a faster two-dimensional Otsu threshold segmentation algorithm (Faster 2D-Otsu) to reduce the interference of complex background with the detection of target blade in the image. Then the dynamic population firefly algorithm based on the chaos theory as well as the maximum and minimum distance algorithm is applied for optimization of the K-Means clustering algorithm (FCM-KM) to determine the optimal clustering class k value while addressing the tendency of the algorithm to fall into the local optimum problem. Combined with the R-CNN algorithm for the identification of rice diseases, FCM-KM analysis is conducted to determine the different sizes of the Faster R-CNN target frame. As revealed by the application results of 3010 images, the accuracy and time required for detection of rice blast, bacterial blight and blight were 96.71%/0.65s, 97.53%/0.82s and 98.26%/0.53s, respectively, indicating clearly that the method is more capable of detecting rice diseases and improving the identification accuracy of Faster R-CNN algorithm, while reducing the time required for identification.

Limited Sampling Models to Predict the Pharmacokinetics of Nevirapine, Stavudine, and Lamivudine in HIV-Infected Children Treated With Pediatric Fixed-Dose Combination Tablets

Abstract:Full 12-hour pharmacokinetic profiles of nevirapine, stavudine, and lamivudine in HIV-infected children taking fixed-dose combination antiretroviral tablets have been reported previously by us. Further studies with these formulations could benefit from less-intensive pharmacokinetic sampling. Data from 65 African children were used to relate area under the plasma concentration versus time curve over 12 hours (AUC) to plasma concentrations of nevirapine, stavudine, or lamivudine at times t = 0, 1, 2, 4, 6, 8, and 12 hours after intake using linear regression. Limited sampling models were developed using leave-one-out crossvalidation. The predictive performance of each model was evaluated using the mean relative prediction error (mpe%) as an indicator of bias and the root mean squared relative prediction error (rmse%) as a measure of precision. A priori set criteria to accept a limited sampling model were: 95% confidence limit of the mpe% should include 0, rmse% less than 10%, a high correlation coefficient, and as few (convenient) samples as possible. Using only one sample did not lead to acceptable AUC predictions for stavudine or lamivudine, although the 6-hour sample was acceptable for nevirapine (mpe%: -0.8%, 95% confidence interval: -2.2 to +0.6); rmse%: 5.8%; r2: 0.98). Using two samples, AUC predictions for stavudine and lamivudine improved considerably but did not meet the predefined acceptance criteria. Using three samples (1, 2, 6 hours), an accurate and precise limited sampling model for stavudine AUC (mpe%: -0.6%, 95% confidence interval: -2.2 to +1.0; rmse%: 6.5%; r2: 0.98) and lamivudine AUC (mpe%: -0.3%, 95% confidence interval: -1.7 to +1.1; rmse%: 5.6%; r2: 0.99) was found; this model was also highly accurate and precise for nevirapine AUC (mpe%: -0.2%, 95% confidence interval: -1.0 to +0.7; rmse%: 3.4%; r2: 0.99). A limited sampling model using three time points (1, 2, 6 hours) can be used to predict nevirapine, stavudine, and lamivudine AUC accurately and precisely in HIV-infected African children.

Abstract:Fast, accurate and affordable rice disease detection method is required to assist rice farmers tackling equipment and expertise shortages problems. In this paper, we focused on the solution using computer vision technique to detect rice diseases from rice field photograph images. Dealing with images took in real-usage situation by general farmers is quite challenging due to various environmental factors, and rice leaf object size variation is one major factor caused performance gradation. To solve this problem, we presented a technique combining a CNN object detection with image tiling technique, based on automatically estimated width size of rice leaves in the images as a size reference for dividing the original input image. A model to estimate leaf width was created by small size CNN such as 18 layer ResNet architecture model. A new divided tiled sub-image set with uniformly sized object was generated and used as input for training a rice disease prediction model. Our technique was evaluated on 4,960 images of eight different types of rice leaf diseases, including blast, blight, brown spot, narrow brown spot, orange, red stripe, rice grassy stunt virus, and streak disease. The mean absolute percentage error (MAPE) for leaf width prediction task evaluated on all eight classes was 11.18% in the experiment, indicating that the leaf width prediction model performed well. The mean average precision (mAP) of the prediction performance on YOLOv4 architecture was enhanced from 87.56% to 91.14% when trained and tested with the tiled dataset. According to our study, the proposed image tiling technique improved rice disease detection efficiency.

Abstract:Rice blast, rice sheath blight, and rice brown spot have become the most popular diseases in the cold areas of northern China. In order to further improve the accuracy and efficiency of rice disease diagnosis, a framework for automatic classification and recognition of rice diseases is proposed in this study. First, we constructed a training and testing data set including 1,500 images of rice blast, 1,500 images of rice sheath blight, and 1,500 images of rice brown spot, and 1,100 healthy images were collected from the rice experimental field. Second, the deep belief network (DBN) model is designed to include 15 hidden restricted Boltzmann machine layers and a support vector machine (SVM) optimized with switching particle swarm (SPSO). It is noted that the developed DBN and SPSO-SVM can simultaneously learn three proposed features including color, texture, and shape to recognize the disease type from the region of interest obtained by preprocessing the disease images. The proposed model leads to a hit rate of 91.37%, accuracy of 94.03%, and a false measurement rate of 8.63%, with the 10-fold cross-validation strategy. The value of the area under the receiver operating characteristic curve (AUC) is 0.97, whose accuracy is much higher than that of the conventional machine learning model. The simulation results show that the DBN and SPSO-SVM models can effectively extract the image features of rice diseases during recognition, and have good anti-interference and robustness.

Abstract:Rice is considered one the most important plants globally because it is a source of food for over half the world's population. Like other plants, rice is susceptible to diseases that may affect the quantity and quality of produce. It sometimes results in anywhere between 20–40% crop loss production. Early detection of these diseases can positively affect the harvest, and thus farmers would have to be knowledgeable about the various disease and how to identify them visually. Even then, it is an impossible task for farmers to survey the vast farmlands on a daily basis. Even if this is possible, it becomes a costly task that will, in turn, increases the price of rice for consumers. Machine learning algorithms fitted to drone technology combined with the Internet of Things (IoT) can offer a solution to this problem. In this paper, we propose a Deep Convolutional Neural Network (DCNN) transfer learning-based approach for the accurate detection and classification of rice leaf disease. The modified proposed approach includes a modified VGG19-based transfer learning method. The proposed modified system can accurately detect and diagnose six distinct classes: healthy, narrow brown spot, leaf scald, leaf blast, brown spot, and bacterial leaf blight. The highest average accuracy is 96.08% using the non-normalized augmented dataset. The corresponding precision, recall, specificity, and F1-score were 0.9620, 0.9617, 0.9921, and 0.9616, respectively. The proposed modified approach achieved significantly better results compared with similar approaches using the same dataset or similar-size datasets reported in the extant literature.

Abstract:Automatic detection and analysis of rice crop diseases is widely required in the farming industry, which can be utilized to avoid squandering financial and other resources, reduce yield losses, and improve treatment efficiency, resulting in healthier crop output. An automated approach was proposed for accurately detecting and classifying diseases from a supplied photograph. The proposed system for the recognition of rice plant diseases adopts a computer vision–based approach that employs the techniques of image processing, machine learning, and deep learning, reducing the reliance on conventional methods to protect paddy crops from diseases like bacterial leaf blight, false smut, brown leaf spot, rice blast, and sheath rot, the five primary diseases that frequently plague the Indian rice fields. Following image pre-processing, image segmentation is employed to determine the diseased section of the paddy plant, with the diseases listed above being identified purely on the basis of their visual contents. An integration of a support vector machine classifier and convolutional neural networks are used to recognize and classify specific varieties of paddy plant diseases. With ReLU and softmax functions, the suggested deep learning–based strategy attained the highest validation accuracy of 0.9145. Following recognition, a predictive remedy is recommended, which can assist agriculture-related individuals and organizations in taking suitable measures to combat these diseases.

Abstract:The heading stage of rice is a critical period for disease control, such as for panicle blast. The rapid and accurate monitoring of rice growth is of great significance for plant protection operations in large areas for mobilizing resources. For this paper, the canopy multispectral information acquired continuously by an unmanned aerial vehicle (UAV) was used to obtain the heading rate by inversion. The results indicated that the multi-vegetation index inversion model is more accurate than the single-band and single-vegetation index inversion models. Compared with traditional inversion algorithms such as neural network (NN) and support vector regression (SVR), the adaptive boosting algorithm based on ensemble learning has a higher inversion accuracy, with a correlation coefficient (R2) of 0.94 and root mean square error (RMSE) of 0.12 for the model. The study suggests that a more effective inversion model of UAV multispectral remote sensing and heading rate can be built using the AdaBoost algorithm based on the multi-vegetation index, which provides a crop growth information acquisition and processing method for determining the timing of rice tassel control.

Abstract:In this paper, UAV (unmanned aerial vehicle, DJI Phantom4RTK) and YOLOv4 (You Only Look Once) target detection deep neural network methods were employed to collected mature rice images and detect rice ears to produce a rice density prescription map. The YOLOv4 model was used for rice ear quick detection of rice images captured by a UAV. The Kriging interpolation algorithm was used in ArcGIS to make rice density prescription maps. Mature rice images collected by a UAV were marked manually and used to build the training and testing datasets. The resolution of the images was 300 × 300 pixels. The batch size was 2, and the initial learning rate was 0.01, and the mean average precision (mAP) of the best trained model was 98.84%. Exceptionally, the network ability to detect rice in different health states was also studied with a mAP of 95.42% in the no infection rice images set, 98.84% in the mild infection rice images set, 94.35% in the moderate infection rice images set, and 93.36% in the severe infection rice images set. According to the severity of rice sheath blight, which can cause rice leaves to wither and turn yellow, the blighted grain percentage increased and the thousand-grain weight decreased, the rice images were divided into these four infection levels. The ability of the network model (R2 = 0.844) was compared with traditional image processing segmentation methods (R2 = 0.396) based on color and morphology features and machine learning image segmentation method (Support Vector Machine, SVM R2 = 0.0817, and K-means R2 = 0.1949) for rice ear counting. The results highlight that the CNN has excellent robustness, and can generate a wide range of rice density prescription maps.

Abstract:Crop monitoring focuses on detecting and identifying numerous crops within a limited region. A major challenge arises from the fact that the target crops are typically smaller in size compared to the image resolution, as seen in the case of rice plants. For instance, a rice plant may only span a few dozen pixels in an aerial image that comprises thousands to millions of pixels. This size discrepancy hinders the performance of standard detection methods. To overcome this challenge, our proposed solution includes a testing time grid cropping method to reduce the scale gap between rice plants and aerial images, a multi-scale prediction method for improved detection using cropped images based on varying scales, and a mean-NMS to prevent the potential exclusion of promising detected objects during the NMS stage. Furthermore, we introduce an efficient object detector, the Enhanced CSL-YOLO, to expedite the detection process. In a comparative analysis with two advanced models based on the public test set of the AI CUP 2021, our method demonstrated superior performance, achieving notable 4.6% and 2.2% increases in F1 score, showcasing impressive results.
