Abstract:The kiwifruit (Actinidia chinensis) is an economically and nutritionally important fruit crop with remarkably high vitamin C content. Here we report the draft genome sequence of a heterozygous kiwifruit, assembled from ~140-fold next-generation sequencing data. The assembled genome has a total length of 616.1 Mb and contains 39,040 genes. Comparative genomic analysis reveals that the kiwifruit has undergone an ancient hexaploidization event (γ) shared by core eudicots and two more recent whole-genome duplication events. Both recent duplication events occurred after the divergence of kiwifruit from tomato and potato and have contributed to the neofunctionalization of genes involved in regulating important kiwifruit characteristics, such as fruit vitamin C, flavonoid and carotenoid metabolism. As the first sequenced species in the Ericales, the kiwifruit genome sequence provides a valuable resource not only for biological discovery and crop improvement but also for evolutionary and comparative genomics analysis, particularly in the asterid lineage.

Abstract:Abstract Kiwifruit is an economically and nutritionally important fruit crop with extremely high contents of vitamin C. However, the previously released versions of kiwifruit genomes all have a mass of unanchored or missing regions. Here, we report a highly continuous and completely gap-free reference genome of Actinidia chinensis cv. ‘Hongyang’, named Hongyang v4.0, which is the first to achieve two de novo haploid-resolved haplotypes, HY4P and HY4A. HY4P and HY4A have a total length of 606.1 and 599.6 Mb, respectively, with almost the entire telomeres and centromeres assembled in each haplotype. In comparison with Hongyang v3.0, the integrity and contiguity of Hongyang v4.0 is markedly improved by filling all unclosed gaps and correcting some misoriented regions, resulting in ~38.6–39.5 Mb extra sequences, which might affect 4263 and 4244 protein-coding genes in HY4P and HY4A, respectively. Furthermore, our gap-free genome assembly provides the first clue for inspecting the structure and function of centromeres. Globally, centromeric regions are characterized by higher-order repeats that mainly consist of a 153-bp conserved centromere-specific monomer (Ach-CEN153) with different copy numbers among chromosomes. Functional enrichment analysis of the genes located within centromeric regions demonstrates that chromosome centromeres may not only play physical roles for linking a pair of sister chromatids, but also have genetic features for participation in the regulation of cell division. The availability of the telomere-to-telomere and gap-free Hongyang v4.0 reference genome lays a solid foundation not only for illustrating genome structure and functional genomics studies but also for facilitating kiwifruit breeding and improvement.

Abstract:Abstract The current kiwifruit industry is mainly based on the cultivars derived from the species Actinidia chinensis (Ac) which may bring risks such as canker disease. Introgression of desired traits from wild relatives is an important method for improving kiwifruit cultivars. Actinidia eriantha (Ae) is a particularly important taxon used for hybridization or introgressive breeding of new kiwifruit cultivars because of its valued species-specific traits. Here, we assembled a chromosome-scale high-quality genome of a Ae sample which was directly collected from its wild populations. Our analysis revealed that 41.3% of the genome consists of repetitive elements, comparable to the percentage in Ac and Ae cultivar “White” genomes. The genomic structural variation, including the presence/absence-variation (PAV) of genes, is distinct between Ae and Ac, despite both sharing the same two kiwifruit-specific whole genome duplication (WGD) events. This suggests that a post-WGD divergence mechanism occurred during their evolution. We further investigated genes involved in ascorbic acid biosynthesis and disease-resistance of Ae, and we found introgressive genome could contribute to the complex relationship between Ae and other representative kiwifruit taxa. Collectively, the Ae genome offers valuable genetic resource to accelerate kiwifruit breeding applications.

Abstract:Actinidia eriantha is one of the species of kiwifruit with a particularly high ascorbic acid （AsA） content.However, the molecular mechanism driving AsA richness in fruit remains unclear.In order to reveal the molecular mechanism of AsA richness in A. eriantha, this study constructed a regulatory network related to AsA metabolism by combining genomics,metabolomics and transcriptomics.We assembled a high-quality genome of A. eriantha ‘Ganlv 1’ with only five remaining gaps.The assembly is comprised of 29 pseudochromosomes with a total size of 615.95 Mb, and contig N50 of 20.35 Mb.Amongthem,24ofthepseudochromosomeswereobtaineddirectlyfromtelomere-to-telomere.TheLTRassembly index score and consensus quality value were 21.34 and 39.90%, respectively.Subsequently, 61 metabolites and 2 092genes were found to be differentially accumulated/expressed during fruit development by metabolome and transcriptome assays, respectively.AsA metabolism and the cyclic regeneration pathway were found to have high expression levels throughoutfruitgrowthanddevelopment,suggestingitscrucialroleintheregulationof AsA.Furthermore,the AsA contents are highly associated with ascorbate peroxidase genes.The genome obtained in this study provides genomic resources for the genetic and breeding research ofA. eriantha, and the constructed regulatory network can provide a public data platform for future research on kiwifruit.

Abstract:This study builds a graph‐based pangenome of kiwifruit (Actinidia chinensis) by assembling 14 chromosome‐scale haplotype‐resolved genome from seven representative cultivars. The pangenome facilitates the identification of a structure variation (SV) in the promoter of the AcBCM gene. The SV is correlated with the green‐flesh fruit in Actinidia chinensis. Fruit ripening is associated with the degreening process (loss of chlorophyll) that occurs in most fruit species. Kiwifruit is one of the special species whose fruits may maintain green flesh by accumulating a large amount of chlorophyll even after ripening. However, little is known about the genetic variations related to the fruit degreening process. Here, a graph‐based kiwifruit pangenome by analyzing 14 chromosome‐scale haplotype‐resolved genome assemblies from seven representative cultivars or lines in Actinidia chinensis is built. A total of 49,770 non‐redundant gene families are identified, with core genes constituting 46.6%, and dispensable genes constituting 53.4%. A total of 84,591 non‐redundant structural variations (SVs) are identified. The pangenome graph integrating both reference genome sequences and variant information facilitates the identification of SVs related to fruit color. The SV in the promoter of the AcBCM gene determines its high expression in the late developmental stage of fruits, which causes chlorophyll accumulation in the green‐flesh fruits by post‐translationally regulating AcSGR2, a key enzyme of chlorophyll catabolism. Taken together, a high‐quality pangenome is constructed, unraveled numerous genetic variations, and identified a novel SV mediating fruit coloration and fruit quality, providing valuable information for further investigating genome evolution and domestication, QTL genes function, and genomics‐assisted breeding.

Abstract:Introduction: Hardy kiwifruit ( Actinidia arguta ) has an extensive range of nutritional and bioactive compounds and has been valued as a great resource for kiwifruit breeding. A better understanding of the dynamic changes of the composition and accumulation of nutritional compounds during fruit development and ripening is required before genetic or cultural improvements can be targeted. Methods: In the present study, the phytochemical analysis of two A. arguta cultivars 'Yilv' and 'Lvmi-1' showed that they comprised different morphology, with a higher fruit diameter while a lower vertical fruit diameter of 'Lvmi-1' compared with 'Yilv'. The antioxidant capacity of both cultivars decreased during the maturity time and showed no significant difference between them. Furthermore, although glucose gradually increased during the maturity time, the predominant sugar composition was speculated to be fructose in 'Lvmi-1' fruit while sucrose in 'Yilv' fruit at the early fruit developmental stages. Moreover, the predominant acids in 'Yilv' and 'Lvmi-1' were citric acid followed by quinic acid, malic acid, and oxalic acid. The expression of sugar- and starch-related genes encoding the crucial enzymes suggested different changes in 'Yilv' and 'Lvmi-1'. Notably, a subsequent correlation analysis showed a significant positive correlation between sucrose phosphate synthase (SPS) expression and glucose in 'Yilv', fructokinase (FK) expression, and starch content in 'Lvmi-1', implying their vital roles in sugar and starch accumulation. By contrast, a significant negative correlation between FK expression and fructose in 'Lvmi-1' fruit was observed. Results and Discussion: In summary, our results provide supplementary information for the dynamic changes of nutritional compounds and antioxidant capacity during hardy kiwifruit maturity time and give a clue for exploring the mechanism of sugar and starch accumulation in hardy kiwifruit.

Abstract:Kiwifruit is an economically important horticultural crop with extremely high values in nutrition and health care. However, the molecular mechanisms underlying fruit quality formation remain largely limited for most kiwifruit varieties. Recently, a new kiwifruit cultivar with a high level of soluble solids, Actinidia arguta cv. Qinziyu (full-red flesh) was discovered through the introduction and propagation test. To provide new insights into fruit quality formation in a typical kiwifruit cultivar, we integrated full-length transcriptome surveys based on PacBio single-molecule real-time (SMRT) sequencing, key enzyme genes expression involved in carbohydrate and amino acids metabolism pathways, and bHLH gene family analysis to enhance the understanding of soluble sugar, organic acid, and anthocyanin biosynthesis in A. arguta cv. Qinziyu. A total of 175,913 CCSs were generated, of which 124,789 were identified as FLNC transcripts. In total, 45,923 (86.99%) transcripts were successfully annotated, and more than 76.05% of the transcripts were longer than 1 Kb. KEGG pathway analysis showed that 630 candidate genes encoding 55 enzymes were mainly involved in carbohydrate and amino acid biosynthesis pathways. Further analysis verified the expression of 12 key enzyme genes (e.g., pyruvate kinase (PK), enolase (ENO), hexokinase (HK), and phosphoglycerate kinase (PGK)) in flowers using quantitative real-time PCR. Furthermore, we also screened 10 AabHLH proteins’ function in anthocyanin biosynthesis and characterized the AabHLH gene family in A. arguta cv. Qinziyu. Overall, our research data generated by SMRT technology provide the first set of gene isoforms from a full-length transcriptome in A. arguta cv. Qinziyu and more comprehensive insights into the molecular mechanism of fruit quality formation.

Abstract:Summary Kiwifruit (Actinidia chinensis) is one of the popular fruits worldwide, and its quality is mainly determined by key metabolites (sugars, flavonoids and vitamins). Previous works on kiwifruit are mostly done via a single omics approach or involve only limited metabolites. Consequently, the dynamic metabolomes during kiwifruit development and ripening and the underlying regulatory mechanisms are poorly understood. In this study, using high‐resolution metabolomic and transcriptomic analyses, we investigated kiwifruit metabolic landscapes at 11 different developmental and ripening stages and revealed a parallel classification of 515 metabolites and their co‐expressed genes into 10 distinct metabolic vs gene modules (MM vs GM). Through integrative bioinformatics coupled with functional genomic assays, we constructed a global map and uncovered essential transcriptomic and transcriptional regulatory networks for all major metabolic changes that occurred throughout the kiwifruit growth cycle. Apart from known MM vs GM for metabolites such as soluble sugars, we identified novel transcription factors that regulate the accumulation of procyanidins, vitamin C and other important metabolites. Our findings thus shed light on the kiwifruit metabolic regulatory network and provide a valuable resource for the designed improvement of kiwifruit quality.

Abstract:We recently showed that thyroxine sulfate (T4S) and 3,3',5-triiodothyronine sulfate (T3S) were major thyroid hormone metabolites in ovine fetuses and neonates. To further characterize the sulfation pathway in ovine fetuses, we measured 3,3',5'-triiodothyronine (rT3S) in serum and other body fluids in samples obtained from fetal (n = 23, 94-145 days of gestational age, term = 150 days), newborn (n = 6), and adult (n = 6) sheep. In addition, T3S, T4S, and rT3S levels were measured in tissue fluids and serum samples obtained from ovine fetuses 13 days after total thyroidectomy (Tx) conducted at gestational age of 110-113 days (n = 5). Sham-operated twin fetuses served as controls (n = 5). The relative order of mean rT3S concentration for various tissue fluids in fetuses were meconium > bile > serum > allantoic fluid > urine or amniotic fluid. Peak mean tissue fluid levels generally occurred at 110-130 days gestation. In hypothyroid fetuses, significant decreases in the mean serum concentrations of T4S and rT3S, but not T3S, were noted. The mean rT3S level also was decreased significantly in allantoic fluid, bile, and meconium, whereas T4S and T3S levels were reduced only in bile of the Tx fetuses. These data demonstrate that sulfation is a major pathway in thyroid hormone metabolism in both euthyroid and hypothyroid ovine fetuses.
Integrated transcriptome and targeted metabolome analyses provide insights into flavonoid biosynthesis in kiwifruit (Actinidia chinensis)

Abstract:So far, a variety of metabolite components of kiwifruit have been elucidated. However, the identification and analysis of flavonoids in different tissues of kiwifruit are rarely carried out. In this study, we performed transcriptome and metabolome analyses of roots (Gkf_R), stems (Gkf_T), leaves (Gkf_L), and fruits (Gkf_F) to provide insights into the differential accumulation and regulation mechanisms of flavonoids in kiwifruit. Results showed that a total of 301 flavonoids were identified, in four tissues with different accumulation trends, and a large proportion of flavonoids had high accumulation in Gkf_L and Gkf_R. A total of 84 genes have been identified involved in the flavonoid biosynthesis pathway, and the expression levels of five LAR, two DFR, and one HCT were significantly correlated with the accumulation of 16 flavonoids and co-localized in the flavonoid biosynthesis pathway. In addition, a total of 2362 transcription factor genes were identified, mainly MYBs, bHLHs, ERFs, bZIPs and WRKYs, among which the expression level of bHLH74, RAP2.3L/4L/10L, MYB1R1, and WRKY33 were significantly correlated with 25, 56, 43, and 24 kinds of flavonoids. Our research will enrich the metabolomic data and provide useful information for the directed genetic improvement and application in the pharmaceutical industry of kiwifruit.

Abstract:The kiwifruit JD (Jindun No. 1) and HY (Hongyang) are two species of Actinidia chinensis , a major horticultural crop growing worldwide. Fruity texture and taste of HY are better compared with that of JD. However, the fruit transcriptome differences at the ripening stage between JD and HY are poorly understood. In this study, we identified a total of 2,565 differentially expressed genes (DEGs), including 1,336 upregulated and 1,229 downregulated DEGs between the two cultivars. Among the total DEGs, 2,329 matched at least one database. Meanwhile, 1,915 could be aligned to the GO (Gene Ontology), 551 could be aligned to the KEGG (Kyoto Encyclopedia of Genes and Genomes Pathway), and 2,187 could be aligned to SWISS-PROT (SWISS-PROT Protein Sequence) database, respectively. To analyze the DEGs using functional categorization, some regulated processes were significantly changed, and 52 TF (transcription factor) families were detected. This study revealed the change in gene expression level at maturity through the analysis of DEGs data, and these data can provide valuable clues for exploring the molecular mechanism between two kiwifruit varieties, and will be helpful for molecular breeding in Actinidia plants.

[Extramedullary plasmacytoma with multiple metastasis following a maxillary plasmacytoma].

Abstract:A 67-year old man noticed swelling of left maxillary in October 1992. Surgical biopsy of the left maxillary tumor revealed the plasmacytoma at the department of oral surgery. The Tumor disappeared after radiation therapy. He was admitted with dizziness and tarry stool in June 1994. We found left cervical and abdominal paraaortic lymph node swellings by the computer tomography. He died inspite of chemotherapy in December. Autopsy showed that plasma cells diffusely and nodularly invased in all alimentary tract with multiple ulcerations. Invasion was also observed in the liver, lungs, thyroid, heart, kidneys, and adrenals. The plasma cells in the liver showed IgG kappa type by tissue immunostain. Diffuse invasion of extramedullary plasmacytoma is very rare in alimentary tract and many other organs. This case may be value to delineate the nature of this disease.

Abstract:Hardy kiwifruit (Actinidia arguta) has recently become popular in fresh markets due to its edible skin and rich nutritional value. In the present study, different harvest stages of two A. arguta cultivars, 'Issai' and 'Ananasnaya' ("Ana"), were chosen for investigating the effects of maturity on the quality of the fruit. Interestingly, Issai contained 3.34 folds higher ascorbic acid (AsA) content than Ana. The HPLC method was used to determine the AsA content of the two varieties and revealed that Issai had the higher content of AsA and DHA. Moreover, RNA sequencing (RNAseq) of the transcriptome-based expression analysis showed that 30 differential genes for ascorbate metabolic pathways were screened in Issai compared to Ana, which had 16 genes down-regulated and 14 genes up-regulated, while compared to the up-regulation of 8 transcripts encoding the key enzymes involved in the L-galactose biosynthesis pathway. Our results suggested that AsA was synthesized mainly through the L-galactose pathway in hardy kiwifruit.

Abstract:DNA methylation plays an important role in a wide range of developmental and physiological processes in plants. It is primarily catalyzed and regulated by cytosine-5 DNA methyltransferases (C5-MTases) and a group of DNA glycosylases that act as demethylases. To date, no genome-scale analysis of the two kiwifruit (<i>Actinidia chinensis</i>) families has been undertaken. In our study, nine C5-MTases and seven DNA demethylase genes were identified in the kiwifruit genome. Through selective evolution analysis, we found that there were gene duplications in C5-MTases and demethylases, which may have arisen during three genome doubling events followed by selection during evolution of kiwifruit. Expression analysis of DNA methylases (C5-MTases) and demethylases identified changes in transcripts of DNA methylation and demethylation genes during both vegetative and reproductive development. Moreover, we found that some members of the two methylase/demethylase families may also be involved in fruit ripening and the regulation of softening. Our results help to better understand the complex roles of methylation/demethylation in plants and provide a foundation for analyzing the role of DNA methylation modification in kiwifruit growth, development and ripening.

Metabolome and Transcriptome Reveal Novel Formation Mechanism of Early Mature Trait in Kiwifruit (Actinidia eriantha)

Abstract:Kiwifruit ( Actinidia eriantha ) is a peculiar berry resource in China, and the maturation period is generally late. Fortunately, we found an early mature A. eriantha germplasm. In order to explore the formation mechanism of its early mature trait, we determined the main carbohydrate and endogenous hormone content of the fruit, and used off-target metabolomics and transcriptomics to identify key regulatory metabolites and genes. We found that early mature germplasm had faster starch conversion rate and higher sucrose, glucose, and fructose content when harvested, while with lower auxin (IAA), abscisic acid (ABA), and zeatin (ZR) content. Through the non-targeted metabolome, 19 and 20 metabolites closely related to fruit maturity and early maturity were identified, respectively. At the same time, weighted correlation network analysis (WGCNA) showed that these metabolites were regulated by 73 and 99 genes, respectively, especially genes related to sugar metabolism were mostly. Based on above, the formation of early mature trait of A. eriantha was mainly due to the sucrose decomposition rate was reduced and the soluble solid content (SSC) accumulated at low levels of endogenous hormones, so as to reach the harvest standard earlier than the late mature germplasm. Finally, ten single nucleotide polymorphism (SNP) loci were developed which can be used for the identification of early mature trait of A. eriantha .

Abstract:Hardy kiwifruit (Actinidia arguta) has recently been popular in the fresh market due to its edible skin, and higher level of nutrition especially ascorbic acid (AsA) over kiwifruit (A. deliciosa and A. chinensis). On the behalf of screening high AsA content material for further genetic improvements, to gain a better understanding of the molecular mechanism of AsA metabolism, two hardy kiwifruit cultivars (‘Yilv’ and ‘Lvmi-1′) with contrasting AsA content were selected as materials for analysis. The ‘Yilv’ fruit contained 5 folds higher AsA content than ‘Lvmi-1′. AsA and total AsA (T-AsA) content showed a gradually decreasing in ‘Yilv’, while slightly increasing in ‘Lvmi-1′ during fruit development. However, the content of T-AsA increased with fruit weight in both cultivars. In accordance with AsA content, the expression of genes encoding GDP-L-galactose pyrophosphatase (GGP), L-galactose-1-phosphate phosphatase (GPP) and L-galactono-1,4-latone dehydrogenase (GalLDH), as well as the GalLDH activity were higher in ‘Yilv’ than that in ‘Lvmi-1′. During fruit development, no correlation between the biosynthetic genes expression and AsA pool was observed in each cultivar. In ‘Lvmi-1′ fruit, the expression of genes encoding ascorbate oxidase (AO), monodehydroascorbate reductase (MDHAR), the activity of AO, GDP-D-mannose pyrophosphorylase (GMP) and GGP showed significantly correlations with AsA pool level. In ‘Yilv’ fruit, the expression of MDHAR, the activity of GMP, GGP, GPP, GDP mannose 3′5’-epimerase (GME), GalLDH, myo-inositol oxygenase (MIOX), AO and ascorbate peroxidase (APX) displayed significant correlations with AsA pool. In conclusion, GalLDH was a key enzyme for hardy kiwifruit AsA biosynthesis, MDHAR was more efficient than DHAR in AsA regeneration in ‘Yilv’, AO and APX might be more efficient in AsA oxidation in ‘Lvmi-1′ and ‘Yilv’ respectively. This study explored the different AsA content and potential mechanism in two hardy kiwifruit cultivars, providing a reference for further genetic improvement and high AsA content material selection in cultivation.
Transcriptome Analysis Reveals the Roles of Chlorophylla/b-Binding Proteins (cabs) and Stay-Green (SGR) in Chlorophyll Degradation During Fruit Development in Kiwifruit

Abstract:Commercial cultivars of kiwifruit (Actinidiaspp.) can have green-fleshed or yellow-fleshed fruit depending on their chlorophyll degradation ability. In recent years, an increasing number of yellow-fleshed cultivars have been bred in China. However, the mechanisms underlying the flesh colouration of these new cultivars remain elusive. In this study, the pigment contents of the yellow-fleshed cultivar 'Jinshi NO.1' were determined during fruit development, and RNA sequencing was conducted to screen for differentially expressed genes and identify potential candidates for pigment metabolism. The chlorophyll content continuously decreased from 0 days after full bloom (DAFB) (T1) to 189 DAFB (T4), resulting in a more than 30-fold change, while the contents of anthocyanins and carotenoids showed sharp decreases from T1 to 44 DAFB (T2) and remained stable thereafter. Weighted gene co-expression network analysis (WGCNA) indicated that the chlorophyll contents were highly correlated with chlorophyll-degradation-related genes, especially three chlorophylla/b-binding protein (CAB) genes and one stay-green gene (AcSGR1), but no carotenoid-related genes. Furthermore, these genes were found to be highly correlated with 15 transcription factors and 11 hub genes. These results indicate the important role of chlorophyll degradation in the colouration of 'Jinshi NO.1' and provide candidates for further functional characterisation and transcriptional regulation.
Genome-wide identification and comprehensive analysis of NAC family genes involved in fruit development in kiwifruit (Actinidia)

Abstract:Abstract Background NAC transcription factors (TFs) are plant-specific proteins encoded by a large gene family. They play important roles in diverse biological processes, such as plant growth and development, leaf senescence, and responses to biotic or abiotic stresses. Functions of a number of NAC TFs have been identified mainly in model plants. However, very few studies on NAC TFs have been conducted in the fruit tree of kiwifruit. Results Genome-wide NAC genes were identified and their phylogeny, genomic structure, chromosomal location, synteny relationships, protein properties and conserved motifs were analyzed. In addition, the fruit developmental process was evaluated in a new kiwifruit cultivar of Actinidia eriantha ‘Ganlu 1’. And expressions for all those NAC genes were analyzed by quantitative real-time PCR method in fruits of ‘Ganlu 1’ during its developmental process. Our research identified 142 NAC TFs which could be phylogenetically divided into 23 protein subfamilies. The genomic structures of those NAC genes indicated that their exons were between one and ten. Analysis of chromosomal locations suggested that 116 out of 142 NAC s distributed on all the 29 kiwifruit chromosomes. In addition, genome-wide gene expression analysis showed that expressions of 125 out of 142 NAC genes could be detected in fruit samples. Conclusion Our comprehensive study provides novel information on NAC genes and expression patterns in kiwifruit fruit. This research would be helpful for future functional identification of NAC genes involved in kiwifruit fruit development.

Abstract:The homeodomain-leucine zipper (HD-Zip) gene family plays a pivotal role in plant development and stress responses. Nevertheless, a comprehensive characterization of the HD-Zip gene family in kiwifruit has been lacking. In this study, we have systematically identified 70 HD-Zip genes in the Actinidia chinensis (Ac) genome and 55 in the Actinidia eriantha (Ae) genome. These genes have been categorized into four subfamilies (HD-Zip I, II, III, and IV) through rigorous phylogenetic analysis. Analysis of synteny patterns and selection pressures has provided insights into how whole-genome duplication (WGD) or segmental may have contributed to the divergence in gene numbers between these two kiwifruit species, with duplicated gene pairs undergoing purifying selection. Furthermore, our study has unveiled tissue-specific expression patterns among kiwifruit HD-Zip genes, with some genes identified as key regulators of kiwifruit responses to bacterial canker disease and postharvest processes. These findings not only offer valuable insights into the evolutionary and functional characteristics of kiwifruit HD-Zips but also shed light on their potential roles in plant growth and development.
