Abstract:Mitochondrial DNA (mtDNA) control region (5' hypervariable region, 554 bp) sequences from 71 samples of blue sheep (Pseudois nayaur Hodgson, 1833) collected from six study localities throughout Helan Mountain Nature Reserve in Ningxia province of China were investigated to analyse distribution patterns of genetic variability, elucidate matrilineal structure, and investigate population history. Haplotype diversity (h) among the 71 samples was estimated to be 0.792 +/- 0.037, and nucleotide diversity (H) was relatively low (0.00392 +/- 0.00046). A X 2 contingency analysis of all mtDNA haplotype frequencies revealed that these haplotypes were distributed in a nonrandom fashion among study localities (X-2 = 86.205, P = 0.092). Additional evidence of matrilineal structure was provided by the finding that a significant amount (9.02%; P < 0.01) of mtDNA variation was partitioned among different localities in the study area. We conclude that blue sheep of Helan Mountain Nature Reserve are structured spatially along matrilines. Pairwise Computations of Phi(st) and an AMOVA indicated that some sampling localities are differentiated relative to a random collection of genotypes and reflected differences in the spatial distribution of genetic variation. Isolation-by-distance (IBD) models (Mantel tests) revealed no obvious association between genetic differentiation and geographical distance. These results could be a basis for the development of suitable management strategies for conservation purposes. This work represents the first analysis of blue sheep mitochondrial control region DNA to be performed from a population genetics perspective.

Abstract:Hu sheep, a famous breed in the Taihu Basin, has the advantages of non-seasonal estrus, multiple fetuses, coarse feeding tolerance, and suitability for house feeding. Runs of homozygosity (ROHs) were found to be an effective tool to detect the animal population structure and economic traits. The detection of ROHs is beneficial for reducing the incidence of inbreeding as well as identifying harmful variants in the genome. However, there is a lack of systemic reports on ruminants in previous studies of ROHs. Here, we sequenced 108 Hu sheep, detected ROHs in Hu sheep to calculate their inbreeding coefficient, and selected genes of Hu sheep breeds within the ROH islands which are relevant to agricultural economic characteristics. Then, we compared the characteristics of the occurrences of SNPs between Hu sheep and other sheep breeds, and also investigated the distribution of the frequencies of SNPs within specific gene regions of Hu sheep breeds to select their breed-specific genes. Furthermore, we performed a comparative genome and transcriptome analysis in human and sheep breeds to identify important reproduction-related genes. In this way, we found some significant SNPs, and mapped these with a set of interesting candidate genes which are related to the productive value of livestock (FGF9, BMPR1B, EFNB3, MICU2, GFRA3), healthy characteristics (LGSN, EPHA5, ALOX15B), and breed specificity (FGF9, SAP18, MICU2). These results in our study describe various production traits of Hu sheep from a genetic perspective, and provide insights into the genetic management and complementary understanding of Hu sheep.
Genomic Insights into Demographic History, Structural Variation Landscape, and Complex Traits from 514 Hu Sheep Genomes

Abstract:Hu sheep is an indigenous breed from the Taihu Lake Plain in China, known for its high fertility. Although Hu sheep belong to the Mongolian group, their demographic history and genetic architecture remain inconclusive. Here, we analyze 697 sheep genomes from representatives of Mongolian sheep breeds. Our study suggests that the ancestral Hu sheep first separated from the Mongolian group approximately 3000 years ago. As Hu sheep migrated from the north and flourished in the Taihu Lake Plain around 1000 years ago, they developed a unique genetic foundation and phenotypic characteristics which are evident in the genomic footprints of selective sweeps and structural variation landscape. Genes associated with reproductive traits (BMPR1B and TDRD10) and horn phenotype (RXFP2) exhibit notable selective sweeps in the genome of Hu sheep. A genome-wide association analysis reveals that structural variations at LOC101110773, MAST2, and ZNF385B may significantly impact polledness, teat number, and early growth in Hu sheep, respectively. Our study offers insights into the evolutionary history of Hu sheep and may serve as a valuable genetic resource to enhance the understanding of complex traits in Hu sheep.

Abstract:Sheep is the main livestock species in northern China. Under diverse climatic conditions, a gene pool of local sheep resources is now forming. There are many sheep breeds in northern China, including local breeds and hybrid breeds. However, little is known about the genetic background and genetic variation of local sheep populations in northern China. Therefore, our aims is to provide a characterization of the population structure and genetic relationship within sheep breeds in northern China, and to study its genetic relationship with other sheep breeds. We collected blood samples from 390 sheep for genetic diversity analysis using Reduced-Representation Genome Sequencing (RRGS). This study used bioinformatics methods to analyze linkage disequilibrium, population structure, evolutionary tree, selective sweep etc. The mixed model revealed in this study may be formed in the process of sheep breeding, partially overlapping with historical and archaeological findings. New information on the domestication and genetic variety of sheep is provided by this study, which will help sheep in the future be improved through genomics.

Genetic analysis of key agronomic traits of local sheep breeds in Xinjiang, China

Abstract:The formation of sheep (Ovis aries) breeds is influenced by different ecological environments and populations with different living habits, resulting in the development of germplasm resources with stable genetic key agronomic traits. Thus, investigating the genetic mechanisms behind various agronomic traits can enhance the conservation and utilization of diverse sheep breeds. Here, we explored the sheep variome and selection signatures using the Ovine Infinium HD SNP BeadChip (600 K SNPs) from 23 sheep breeds, comprising a total of 1215 sheep. The genetic mechanisms of wool quality and tail morphology were analyzed by selective sweep and genome-wide association study. Based on the results of within-population selective sweep analysis, we performed gene network analysis and divided them into 6 gene communities. We identified genetic regions containing genes linked to sheep wool and tail, which have been and may continue to be important targets for breeding and selection. Furthermore, our results revealed the expression profiles of genes in these regions across different biological systems. Our study provides insights into categorizing sheep breeds into distinct gene communities, as well as references for constructing genetic network pathways related to key agronomic traits in sheep and other domestic animals.
Population structure and selective signature analysis of local sheep breeds in Xinjiang, China based on high-density SNP chip

Abstract:The frigid and droughty climate of Xinjiang in China has given rise to unique indigenous sheep breeds with robust adaptability and resistance. To investigate the genetic mechanism of adaptability of Xinjiang sheep to the local extreme environment, we conducted population genetic structure analyses for three native Xinjiang sheep breeds: Altay sheep (ALT), Bashbay Sheep (BSBC), and Duolang sheep (DLC), as well as two foreign sheep breeds: Suffolk and Dorset, using the Ovine Infinium HD SNP BeadChip(680 K). Our findings revealed distinct genetic and evolutionary histories between Xinjiang and foreign sheep breeds. Principal Component Analysis (PCA) and phylogenetic tree effectively differentiate these five sheep breeds based on their geographical origins, and the domestication level of Xinjiang sheep is comparatively lower than that of foreign sheep breeds. Furthermore, by utilizing three selective signature methods, namely Fixation Index (Fst), Cross Population Extended Haplotype Homozygosity Test (XP-EHH), and Nucleotide Diversity (π), we have successfully identified 22 potential candidate genes. Among these genes, there are TBXT , PDGFD , and VEGFA , which are closely related to tail type and lipid metabolism; VIL1 , SLC11A1 , and ZBTB46 , which are associated with immune function; and candidate genes such as BNC1 , HDAC1 , and BMP5 , which impact sheep reproductive traits. This study establishes a foundation for conserving and utilizing local sheep germplasm resources in Xinjiang and provides molecular insights into the genetic mechanisms governing sheep adaptation to extreme cold and arid environments.

Abstract:Analyzing the genetic diversity and selection characteristics of sheep (Ovis aries) holds significant value in understanding their environmental adaptability, enhancing breeding efficiency, and achieving effective conservation and rational utilization of genetic resources. In this study, we utilized Illumina Ovine SNP 50 K BeadChip data from four indigenous sheep breeds from the southern margin of the Taklamakan Desert (Duolang sheep: n = 36, Hetian sheep: n = 74, Kunlun sheep: n = 27, Qira black sheep: n = 178) and three foreign meat sheep breeds (Poll Dorset sheep: n = 105, Suffolk sheep: n = 153, Texel sheep: n = 150) to investigate the population structure, genetic diversity, and genomic signals of positive selection within the indigenous sheep. According to the Principal component analysis (PCA), the Neighbor-Joining tree (NJ tree), and Admixture, we revealed distinct clustering patterns of these seven sheep breeds based on their geographical distribution. Then used Cross Population Extended Haplotype Homozygosity (XP-EHH), Fixation Index (FST), and Integrated Haplotype Score (iHS), we identified a collective set of 32 overlapping genes under positive selection across four indigenous sheep breeds. These genes are associated with wool follicle development and wool traits, desert environmental adaptability, disease resistance, reproduction, and high-altitude adaptability. This study reveals the population structure and genomic selection characteristics in the extreme desert environments of native sheep breeds from the southern edge of the Taklimakan Desert, providing new insights into the conservation and sustainable use of indigenous sheep genetic resources in extreme environments. Additionally, these findings offer valuable genetic resources for sheep and other mammals to adapt to global climate change.
Study on Blood Protein Polymorphism and Marked Characters of Tan-Sheep

Abstract:Polyacrylamide gel electrophoresis was used to analyse the genetic polymorphism of 7 blood protein loci which were Hb,Tf,Alb,Ep-1,Ep-2,Es and Amy in 3 Tan\|sheep populations sampled from Gaolan Jingtai and Jingyuan County of Gansu Province to study their genetic variations and differentiations.The loci of Hb,Tf and Es appeared polymorphism except Amy,Alb Ep-1 and 2,though there was little difference caused by distribution and selection level.3 genetypes were found on Hb and Es loci respectively which were controlled by 2 allelic genes and Hb B was superior allelic gene among 3 populations.Es\|was dominant gene in Gaolan and Jingtai populations as well as Es + was dominant gene in Jingyuan population.For Tf locus,there were 21 genetypes which were controlled by 8 allelic genes,Tf B and Tf c genes,TfBC and TfCC genetypes were superior in 3 populations.Nei′s average gene heterozygosity(H)of 3 Gansu Tan sheep populations were 0.2037,0.2021 and 0.2254 respectively along with the average genetic diversity(G ST )and genetic differentiation (D ST )of total Tan sheep population were 0.0019,0.0090.Hb and Es have significant correlationship with body weight and body size,HbAA and Es ++ are the best genotypes to be assistant marker to improve meat production of Gansu Tan\|sheep.
An ethnobiological study on traditional knowledge associated with black-boned sheep (Ovis aries) in Northwest Yunnan, China

Abstract:Background Black-boned sheep is a precious genetic resource with black quality traits cultivated by the Pumi people in Tongdian Town, Lanping County, Nujiang Lisu Autonomous Prefecture, Northwest Yunnan, China. It has been included in the "National Breed List of Livestock and Poultry Genetic Resources." The local communities have a deep understanding of black-boned sheep. The traditional knowledge of black-boned sheep is essential to their conservation and sustainable development. In spite of this, there was no information on traditional knowledge associated with black-boned sheep so far. The aim of this study wasaimed to document traditional knowledge and culture, to elucidate information about forage plants, and to investigate the conservation strategy of black-boned sheep. Method Four field surveys were conducted from July 2019 to May 2021. A total of seven villages and the Pumi Culture Museum in Lanping County are being investigated. A semi-structured interview method was used to interview 67 key informants. During the investigation, we also participated in the grazing activities of black-boned sheep, observed the appearance characteristics and the herd structure of the black-boned sheep, and demonstrated traditional knowledge regarding black-boned sheep, including grazing methods, forage plants, and related customs and habits. Results We assumed that a majority of people in the current study sites were able to could distinguish black-boned sheep from their relatives by their black bones, blue-green gums, and blue-purple anus. The local people manage their black-boned sheep based on the number of sheep by sex, age, and role in a flock in the different breeding environments. Different grazing strategies have been adopted in different seasons. Through ethnobotanical investigations, 91 species of forage plants in 30 families were identified, including herbaceous, shrubs, lianas, and trees. Among all the plant species consumed by the black-boned sheep, Rosaceae species make up the greatest number, with 16, followed by Asteraceae, with 9, and 8 species of Fabaceae and Poaceae. Considering the abundance of forage plants and the preference for black-boned sheep, Prinsepia utilis and the plants of Rubus , Berberis , and Yushania occupy dominant positions. Plants used for foraging are divided into two categories: wild and cultivated. Due to the lack of forage plants in fall and winter, the local people mainly cultivate crops to feed their black-boned sheep. In addition, the black-boned sheep is an influential cultural species in the local community and plays a prominent role in the cultural identity of the Pumi people. Conclusion Sheep play an essential role in the inheritance of the spiritual culture and material culture of the Pumi ethnic group. The formation of the black-boned sheep is inseparable from the worship of sheep by the Pumi people. With a long-term grazing process, the locals have developed a variety of traditional knowledge related to black-boned sheep. This is the experience that locals have accumulated when managing forests and grasslands. Therefore, both the government and individuals should learn from the local people when it comes to protecting black-boned sheep. No one knows black-boned sheep better than them. The foremost evidence of this is the rich traditional knowledge of breeding black-boned sheep presented by key informants.

Abstract:The southern margin of the Taklimakan Desert is characterized by low rainfall, heavy sandstorms, sparse vegetation and harsh ecological environment. The indigenous sheep in this area are rich in resources, with the advantages of perennial estrus and good resistance to stress in most sheep. Exploring the molecular markers of livestock adaptability in this environment will provide the molecular basis for breeding research to cope with extreme future changes in the desert environment. In this study, we analyzed the population genetic structure and linkage imbalance of five sheep breeds with three different agricultural geographic characteristics using four complementary genomic selection signals: fixation index (FST), cross-population extended haplotype homozygosity (xp-EHH), Rsb (extended haplotype homozygosity between-populations) and iHS (integrated haplotype homozygosity score). We used Illumina Ovine SNP 50K Genotyping BeadChip Array, and gene annotation and enrichment analysis were performed on selected regions of the obtained genome. The ovary of Qira Black sheep (Follicular phase, Luteal phase, 30th day of pregnancy, 45th day of pregnancy) was collected, and the differentially expressed genes were screened by transcriptomic sequencing. Genome-wide selective sweep results and transcriptome data were combined for association analysis to obtain candidate genes associated with perennial estrus and stable reproduction. In order to verify the significance of the results, 15 resulting genes were randomly selected for fluorescence quantitative analysis. The results showed that Dolang sheep and Qira Black sheep evolved from Kazak sheep. Linkage disequilibrium analysis showed that the decay rate of sheep breeds in the Taklimakan Desert was higher than that in Yili grassland. The signals of FST, xp-EHH, Rsb and iHS detected 526, 332, 308 and 408 genes, respectively, under the threshold of 1% and 17 overlapping genes under the threshold of 5%. A total of 29 genes were detected in association analysis of whole-genome and transcriptome data. This study reveals the genetic mechanism of perennial estrus and environmental adaptability of indigenous sheep breeds in the Taklimakan Desert. It provides a theoretical basis for the conservation and exploitation of genetic resources of indigenous sheep breeds in extreme desert environment. This provides a new perspective for the quick adaptation of sheep and other mammals to extreme environments and future climate changes.

Sequencing Reveals Population Structure and Selection Signatures for Reproductive Traits in Yunnan Semi-Fine Wool Sheep (Ovis aries)

Abstract:Yunnan semi-fine wool sheep are among the most important cultivated sheep breeds in China. However, their population structure, genetic characteristics and traits of interest are poorly studied. In this study, we systematically studied the population characteristics and selection signatures of 40 Yunnan semi-fine wool sheep using SNPs obtained from whole-genome resequencing data. A total of 1393 Gb of clean data were acquired. The mapping rate against the reference genome was 91.23% on average (86.01%–92.26%), and the average sequence depth was 9.51X. After filtering, 28,593,198 SNPs and 4,725,259 indels with high quality were obtained. The heterozygosity rate, inbreeding coefficient and effective population size of the sheep were calculated to preliminarily explore their genetic characteristics. The average heterozygosity rate was 0.264, the average inbreeding coefficient was 0.0099, and the effective population size estimated from the heterozygote excess (HE) was 242.9. Based on the Tajima’s D and integrated haplotype score (iHS) approaches, 562 windows and 11,356 core SNPs showed selection signatures in the Yunnan semi-fine wool sheep population. After genome annotation and gene enrichment analysis, we found traces of early domestication in sensory organs, behavioural activity and the nervous system as well as adaptive changes in reproductive and wool traits under selection in this population. Some selected genes related to litter size, including FSHR , BMPR1B and OXT , were identified as being under selection. Specific missense mutations of the FSHR gene that differed from the reference genome were also identified in the population, and we found some SNP variations that may affect litter size. Our findings provide a theoretical basis for the conservation and utilization of Yunnan semi-fine wool sheep. Furthermore, our results reveal some changes common to sheep after domestication and provide a new opportunity to investigate the genetic variation influencing fecundity within a population evolving under artificial selection.

Abstract:Xinjiang is a major province of sheep breeding in China, which plays an important role in meeting people's needs for meat products, increasing farmers' income and sustainable development of animal husbandry. However, the genetic differentiation relationship between breeds was not clear, and most sheep had low fecundity, which seriously restricted the efficient development of sheep industry. Therefore, this study used the whole genome resequencing to detect the genetic variation of Dexin mutton and fine-wool sheep, explored the selected regions and important genes of the litter size traits, analyzed the genetic mechanism of reproductive traits, and provided new insights for the high fecundity breeding of sheep. A total of 5,236.338 G genome data and 35,884,037 SNPs were obtained. Furthermore, we identified 39 selection signals spanning candidate genes, 99 genes were significantly associated related to growth, reproduction and immunity, among which, BRIP1, BMPR1B, BMP4, NGF, etc. genes, and MAKP signaling pathway, Fanconi anemia pathway and Thyroid hormone signaling pathway and other signaling pathways were significantly correlated with litter size trait. Among them, we identified NGF, TrKA and BRIP1 genes was the important genes for sheep litter size traits and the mutation frequencies of 9 SNPs in BRIP1 gene were significantly different in domestic sheep in the world. The research provided new insights for the breeding of self-cultivated meat fine-wool sheep.
Testing the performance of fresh tomato markets following import trade liberalization in Ghana: a price transmission approach

Abstract:A chronic issue of policy concern in Ghana is the implication of trade liberalization for the performance of agricultural markets. Much public opinion in Ghana blames the perennially volatile, highly dispersed and uncompetitive prices of tomato on the importation of cheap tomato products into Ghana. There is however insufficient empirical evidence to confirm this opinion. To the best of our knowledge, no empirical research on the performance of tomato markets in the post-liberalization period in Ghana has ever been conducted. This paper therefore seeks to provide evidence on the performance of Ghana’s tomato markets following trade liberalization. Such evidence is useful in assessing the implication of liberalization for the performance of Ghana’s food commodity markets. We used the threshold autoregressive model to analyse wholesale prices of fresh tomato gathered from four major markets in Ghana. The findings reveal that price transmission and adjustments parameters, key indicators of market performance, declined following the actual liberalization of Ghana’s agricultural markets. It appears that the underlying factors responsible for the performance of the tomato markets deteriorated over the period of the study. This may be evidence of liberalization being partly responsible for the marketing problem of tomato in Ghana. The comparison of meat yield, quality, and flavor between small-tailed Han sheep and two crossbred sheep and the verification of related candidate genes

Abstract:Introduction: In Northeast China, Dorper and Australian White rams are commonly crossbred with small-tailed Han (STH) ewes to improve the offspring's meat yield and quality. However, the differences in traits and the flavor between the crossbred sheep and STH sheep remain unclear. In addition, the candidate genes potentially influencing the meat quality in the three sheep breeds require further verification. Methods: A total of 18 2-month-old healthy rams were raised over a period of 5 months, which included 6 STH, 6 Dorper and small-tailed Han crossbred (Do × STH), and 6 Australian white and small-tailed Han crossbred (Au × STH) offspring. The differences in slaughter, meat quality traits, fatty acid and amino acid composition in the muscular longissimus dorsi (MLD), and volatile compounds in the semitendinosus muscle were compared between the sheep breeds. The candidate genes related to intramuscular fat (IMF) content and fatty acids were validated. Results: The results of this study revealed that the crossbred sheep had higher body weight, carcass weight, bone weight, net meat weight, and IMF content than the STH sheep (p < 0.05). The Do × STH offspring had a higher pH value (24 h), moisture content, and cooking percentage; they also had redder and brighter meat color. The content of myristate, palmitic, and margaric acids in the crossbred sheep was higher than that in the STH sheep (p < 0.05). The Do × STH offspring had the highest saturated fatty acid content (p < 0.05). The Au × STH offspring had the highest protein content (p < 0.05). The arachidonic acid and amino acid (Asp, Ala, Ile, Leu, Lys, Thr, and essential amino acid) contents were higher in the STH sheep than in the crossbred sheep (p < 0.05). The odor activity value (OAV) analysis showed that most of the aldehydes in the Au × STH offspring had higher values. The PDK4 gene expression was positively associated with the IMF content and was negatively correlated with the linoleic acid content in the Do × STH sheep (p < 0.05). The TMEM273 gene expression was positively associated with linoleic and arachidonic acid contents and was negatively correlated with oleic and palmitic acid contents in the Do × STH sheep (p < 0.05). Discussion: The results showed the differences between the crossbred sheep and STH sheep and provided the candidate genes related to meat quality in sheep.

Abstract:Extreme climate change may lead to a decline in biodiversity and species extinction. And it also results in different population structure and genetic diversity of sheep. Therefore, studying the effects of extreme climate change on the distribution pattern of sheep is of great value. We used Illumina Ovine SNP 50K BeadChip to study the sheep around in southern Xinjiang of China, living around the Taklimakan Desert. Among them, 6 sheep breeds were from Xinjiang, China, and 3 sheep breeds were from other countries (Indian, Iran and Bangladeshi). We examined their genetic diversity and population structure and Genes related to year-round estrous in sheep were obtained by selective sweep. The principal component analysis, Admixture and Neighbor-Joining tree showed that a distinct pattern of population structure was observed in 9 sheep breeds. The candidate genes related to year-round estrous were ZO2 , IGF1 , TSHB and DLG1 , and the candidate genes related to sheep reproductive performance were BMP4 , LRP8 , NF1 , and INSL3 . This study contributes to a better understanding of the genetic structure and population history of sheep populations in the Taklimakan Desert environment, as well as the regulatory mechanisms of year-round estrous in sheep in the desert environment, which has important implications for the global livestock industry to cope with the challenges of rapidly changing climate and to explore important economic traits.

Abstract:The aim was to investigate the relationship between polymorphisms of gene mutation loci and reproductive traits in local sheep breeds (Duolang Sheep) and introduced sheep breeds (Suffolk, Hu Sheep) in Xinjiang to provide new molecular markers for the selection and breeding of high fecundity sheep. The expression pattern of typing successful genes in sheep tissues was investigated by RT-qPCR technology, providing primary data for subsequent verification of gene function. The 26 mutation loci of WWC2 , ARHGEF9 , SLK , GAB3 , and FSHR genes were typed using KASP. Association analyses were performed using SPSS 25.0, and the typing results showed that five genes with six loci, WWC2 (g.14962207 C>T), ARHGEF9 (g.48271079 C>A), SLK (g.27107842 T>C, g.27108855 G>A), GAB3 (g.86134602 G>A), and FSHR (g.80789180 T>G) were successfully typed. The results of the association analyses showed that WWC2 (g.14962207 C>T), SLK (g.27108855 G>A), ARHGEF9 (g.48271079 C>A), and FSHR (g.80789180 T>G) caused significant or extremely significant effects on the litter size in Duolang, Suffolk and Hu Sheep populations. The expression distribution pattern of the five genes in 12 sheep reproduction-related tissues was examined by RT-qPCR. The results showed that the expression of the SLK gene in the uterus, the FSHR gene in the ovary, and the ARHGEF9 gene in hypothalamic-pituitary-gonadal axis-related tissues were significantly higher than in the tissues of other parts of the sheep. WWC2 and GAB3 genes were highly expressed both in reproductive organs and visceral tissues. In summary, the WWC2 (g.14962207 C>T), SLK (g.27108855 G>A), ARHGEF9 (g.48271079 C>A), and FSHR (g.80789180 T>G) loci can be used as potential molecular markers for detecting differences in reproductive performance in sheep. Due to variations in typing results, the SLK (g.27107842 T>C) and GAB3 (g.86134602 G>A) loci need further validation.

Abstract:Variation in two SNPs and one microsatellite on the Y chromosome was analyzed in a total of 663 rams representing 59 breeds from a large geographic range in northern Eurasia. SNPA-oY1 showed the highest allele frequency (91.55%) across the breeds, whereas SNPG-oY1 was present in only 56 samples. Combined genotypes established seven haplotypes (H4, H5, H6, H7, H8, H12 and H19). H6 dominated in northern Eurasia, and H8 showed the second-highest frequency. H4, which had been earlier reported to be absent in European breeds, was detected in one European breed (Swiniarka), whereas H7, which had been previously identified to be unique to European breeds, was present in two Chinese breeds (Ninglang Black and Large-tailed Han), one Buryatian (Transbaikal Finewool) and two Russian breeds (North Caucasus Mutton-Wool and Kuibyshev). H12, which had been detected only in Turkish breeds, was also found in Chinese breeds in this work. An overall low level of haplotype diversity (median h = 0.1288) was observed across the breeds with relatively higher median values in breeds from the regions neighboring the Near Eastern domestication center of sheep. H6 is the dominant haplotype in northwestern and eastern China, in which the haplotype distribution could be explained by the historical translocations of the H4 and H8 Y chromosomes to China via the Mongol invasions followed by expansions to northwestern and eastern China. Our findings extend previous results of sheep Y chromosomal genetic variability and indicate probably recent paternal gene flows between sheep breeds from distinct major geographic regions.
Polymorphisms of the Ovine BMPR-IB, BMP-15 and FSHR and Their Associations with Litter Size in Two Chinese Indigenous Sheep Breeds

Abstract:The Small Tailed Han sheep and Hu sheep are two prolific local sheep in China. In this study, the polymorphisms of BMPR-IB (Bone morphogenetic protein receptor IB), BMP-15 (Bone morphogenetic protein 15) and FSHR (follicle stimulating hormone receptor) were investigated to check whether they are associated with litter size in Small Tailed Han sheep and Hu sheep. Consequently, three polymorphisms, FecB mutation in BMPR-IB (c.746A>G), FecG mutation in BMP-15 (c.718C>T) and the mutation (g. 47C>T) in FSHR were found in the above two sheep breeds with a total number of 1630 individuals. The single marker association analysis showed that the three mutations were significantly associated with litter size. The ewes with genotype FecB(B)/FecB(B) and FecB(B)/FecB(+) had 0.78 and 0.58 more lambs (p < 0.01) than those with genotype FecB(+)/FecB(+), respectively. The heterozygous Han and Hu ewes with FecX(G)/FecX(+) genotype showed 0.30 (p = 0.05) more lambs than those with the FecX(+)/FecX(+) genotype. For FSHR gene, the ewes with genotype CC had 0.52 (p < 0.01) and 0.75 (p < 0.01) more lambs than those with genotypes TC and TT, respectively. Combined effect analyses indicated an extremely significant interaction (p < 0.01) between the random combinations of BMPR-IB, BMP-15 and FSHR genes on litter size. In addition, the Han and Hu ewes with BB/G+/CC genotype harbor the highest litter size among ewes analyzed in current study. In conclusion, BMPR-IB, BMP-15 and FSHR polymorphisms could be used as genetic markers in multi-gene pyramiding for improving litter size in sheep husbandry.
