Abstract:Motivation Protein sequence alignments are essential to structural, evolutionary and functional analysis but their accuracy is often limited by sequence similarity unless molecular structures are available. Protein structures predicted at experimental grade accuracy, as achieved by AlphaFold2, could therefore have a major impact on sequence analysis. Results Here, we find that multiple sequence alignments estimated on AlphaFold2 predictions are almost as accurate as alignments estimated on experimental structures and significantly closer to the structural reference than sequence-based alignments. We also show that AlphaFold2 structural models of relatively low quality can be used to obtain highly accurate alignments. These results suggest that, besides structure modeling, AlphaFold2 encodes higher-order dependencies that can be exploited for sequence analysis. Effective High-Accuracy Prediction of Protein Structures from Easily Obtainable Artificial Homologous Sequences by Structure-Stability-Based Selection

Abstract:High-resolution protein structure determination by experimental techniques is notoriously costly and labor intensive. This problem is mostly solved with arrival of deep-learning-based computational prediction by AlphaFold2 but only for those proteins with enough naturally occurring homologous sequences. Here, we attempt to close the remaining gap by employing artificially generated, structure-stability-selected homologous sequences as an input for AlphaFold2. We showed that only one round of selection of deeply mutated sequences of a few mutations is sufficient to bring the accuracy of predicted structures to better than 2 Å RMSD from their respective native structures for four of the five proteins experimented. The performance for three out of five proteins is even better than AlphaFold2 with naturally occurring sequences. The only protein with predicted structure of >2 Å (at 2.92 Å) RMSD is due to a fully exposed (i.e., likely flexible) β-hairpin. The result supports a future of determining protein structures at low cost and fast turnaround by integrating simple molecular biology experiments (deep mutational scanning and in vivo or in vitro selection) with high-throughput sequencing. The technique proposed here can be further extended to predict structures of protein complexes as well as proteins with posttranslational modifications.

Highly accurate protein structure prediction for the human proteome

Abstract:Abstract Protein structures can provide invaluable information, both for reasoning about biological processes and for enabling interventions such as structure-based drug development or targeted mutagenesis. After decades of effort, 17% of the total residues in human protein sequences are covered by an experimentally determined structure 1 . Here we markedly expand the structural coverage of the proteome by applying the state-of-the-art machine learning method, AlphaFold 2 , at a scale that covers almost the entire human proteome (98.5% of human proteins). The resulting dataset covers 58% of residues with a confident prediction, of which a subset (36% of all residues) have very high confidence. We introduce several metrics developed by building on the AlphaFold model and use them to interpret the dataset, identifying strong multi-domain predictions as well as regions that are likely to be disordered. Finally, we provide some case studies to illustrate how high-quality predictions could be used to generate biological hypotheses. We are making our predictions freely available to the community and anticipate that routine large-scale and high-accuracy structure prediction will become an important tool that will allow new questions to be addressed from a structural perspective.

Abstract:Abstract The AlphaFold Protein Structure Database (AlphaFold DB, https://alphafold.ebi.ac.uk) is an openly accessible, extensive database of high-accuracy protein-structure predictions. Powered by AlphaFold v2.0 of DeepMind, it has enabled an unprecedented expansion of the structural coverage of the known protein-sequence space. AlphaFold DB provides programmatic access to and interactive visualization of predicted atomic coordinates, per-residue and pairwise model-confidence estimates and predicted aligned errors. The initial release of AlphaFold DB contains over 360,000 predicted structures across 21 model-organism proteomes, which will soon be expanded to cover most of the (over 100 million) representative sequences from the UniRef90 data set.

Abstract:Abstract Proteins are essential to life, and understanding their structure can facilitate a mechanistic understanding of their function. Through an enormous experimental effort 1–4 , the structures of around 100,000 unique proteins have been determined 5 , but this represents a small fraction of the billions of known protein sequences 6,7 . Structural coverage is bottlenecked by the months to years of painstaking effort required to determine a single protein structure. Accurate computational approaches are needed to address this gap and to enable large-scale structural bioinformatics. Predicting the three-dimensional structure that a protein will adopt based solely on its amino acid sequence—the structure prediction component of the ‘protein folding problem’ 8 —has been an important open research problem for more than 50 years 9 . Despite recent progress 10–14 , existing methods fall far short of atomic accuracy, especially when no homologous structure is available. Here we provide the first computational method that can regularly predict protein structures with atomic accuracy even in cases in which no similar structure is known. We validated an entirely redesigned version of our neural network-based model, AlphaFold, in the challenging 14th Critical Assessment of protein Structure Prediction (CASP14) 15 , demonstrating accuracy competitive with experimental structures in a majority of cases and greatly outperforming other methods. Underpinning the latest version of AlphaFold is a novel machine learning approach that incorporates physical and biological knowledge about protein structure, leveraging multi-sequence alignments, into the design of the deep learning algorithm.

Abstract:High‐resolution experimental structural determination of protein–protein interactions has led to valuable mechanistic insights, yet due to the massive number of interactions and experimental limitations there is a need for computational methods that can accurately model their structures. Here we explore the use of the recently developed deep learning method, AlphaFold, to predict structures of protein complexes from sequence. With a benchmark of 152 diverse heterodimeric protein complexes, multiple implementations and parameters of AlphaFold were tested for accuracy. Remarkably, many cases (43%) had near‐native models (medium or high critical assessment of predicted interactions accuracy) generated as top‐ranked predictions by AlphaFold, greatly surpassing the performance of unbound protein–protein docking (9% success rate for near‐native top‐ranked models), however AlphaFold modeling of antibody–antigen complexes within our set was unsuccessful. We identified sequence and structural features associated with lack of AlphaFold success, and we also investigated the impact of multiple sequence alignment input. Benchmarking of a multimer‐optimized version of AlphaFold (AlphaFold‐Multimer) with a set of recently released antibody–antigen structures confirmed a low rate of success for antibody–antigen complexes (11% success), and we found that T cell receptor–antigen complexes are likewise not accurately modeled by that algorithm, showing that adaptive immune recognition poses a challenge for the current AlphaFold algorithm and model. Overall, our study demonstrates that end‐to‐end deep learning can accurately model many transient protein complexes, and highlights areas of improvement for future developments to reliably model any protein–protein interaction of interest.

Abstract:A protein can be represented by its primary, secondary, or tertiary structure. With recent advances in AI, there is now as much tertiary as primary structural data available. Fast and accurate search methods exist for both types of data, with searches over both representations being highly precise. However, primary structure data can sometimes be incomplete. As a result, tertiary structure has become the gold standard for remote homology detection. How does secondary structure perform in remote homology detection? Secondary structure interprets proteins as a sequence using an alphabet representing helices, strands, or loops. It shares its sequential nature with primary structure while retaining topological information similar to tertiary structure. To assess the effectiveness of secondary structure in remote homology detection, we devised a challenging classification task aimed at determining the superfamily membership of very distantly related protein domains. We used benchmarks from the CATH and SCOP databases and evaluated sequence and structure alignment algorithms on primary, secondary, and tertiary structures. As expected, both basic and advanced sequence alignment algorithms applied to primary structure achieved high precision, but their overall area under the curve was lower compared to the gold standard of structural alignment using tertiary structure. Surprisingly, a simple string comparison algorithm applied to secondary structure performed close to the gold standard. This result supports the hypothesis that key structural information is already encoded in secondary structure and suggests that secondary structure may be a promising representative to use when high-confidence structural data is unavailable, such as in cases involving protein flexibility and disorder.

Abstract:Artificial intelligence-driven advances in protein structure prediction in recent years have raised the question: has the protein structure-prediction problem been solved? Here, with a focus on nonglobular proteins, we highlight the many strengths and potential weaknesses of DeepMind's AlphaFold2 in the context of its biological and therapeutic applications. We summarize the subtleties associated with evaluation of AlphaFold2 model quality and reliability using the predicted local distance difference test (pLDDT) and predicted aligned error (PAE) values. We highlight various classes of proteins that AlphaFold2 can be applied to and the caveats involved. Concrete examples of how AlphaFold2 models can be integrated with experimental data in the form of small-angle X-ray scattering (SAXS), solution NMR, cryo-electron microscopy (cryo-EM) and X-ray diffraction are discussed. Finally, we highlight the need to move beyond structure prediction of rigid, static structural snapshots toward conformational ensembles and alternate biologically relevant states. The overarching theme is that careful consideration is due when using AlphaFold2-generated models to generate testable hypotheses and structural models, rather than treating predicted models as de facto ground truth structures.

Abstract:Recent breakthroughs in protein fold prediction from amino acid sequences have unleashed a deluge of new structures, raising new opportunities for expanding insights into the universe of proteins and pursuing practical applications in bio-engineering and therapeutics while also presenting new challenges to protein search and analysis algorithms. Here, I describe Reseek, a protein alignment algorithm which improves sensitivity in protein homolog detection compared to state-of-the-art methods including DALI, TM-align and Foldseek, with improved speed over Foldseek, the fastest previous method. Reseek is based on alignment of sequences where each residue in the protein backbone is represented by a letter in a novel "mega-alphabet" of 85,899,345,920 (∼ 1011) distinct states. Abstract:Protein structure prediction, a fundamental challenge in computational biology, aims to predict a protein's 3D structure from its amino acid sequence. This structure is pivotal for elucidating protein functions, interactions, and driving innovations in drug discovery and enzyme engineering. AlphaFold2, a powerful deep learning model, has revolutionized this field by leveraging phylogenetic information from multiple sequence alignments (MSAs) to achieve remarkable accuracy in protein structure prediction. However, a key question remains: how well does AlphaFold2 understand protein structures? This study investigates AlphaFold2's capabilities when relying primarily on high-quality template structures, without the additional information provided by MSAs. By designing experiments that probe local and global structural understanding, we aimed to dissect its dependence on specific features and its ability to handle missing information. Our findings revealed AlphaFold2's reliance on sterically valid C-$\beta$ atoms for correctly interpreting structural templates. Additionally, we observed its remarkable ability to recover 3D structures from certain perturbations and the negligible impact of the previous structure in recycling. Collectively, these results support the hypothesis that AlphaFold2 has learned an accurate local biophysical energy function. However, this function seems most effective for local interactions. Our work significantly advances understanding of how deep learning models predict protein structures and provides valuable guidance for researchers aiming to overcome limitations in these models.

Abstract:Classification of protein domains based on homology and structural similarity serves as a fundamental tool to gain biological insights into protein function. Recent advancements in protein structure prediction, exemplified by AlphaFold, have revolutionized the availability of protein structural data. We focus on classifying about 9000 Pfam families into ECOD (Evolutionary Classification of Domains) by using predicted AlphaFold models and the DPAM (Domain Parser for AlphaFold Models) tool. Our results offer insights into their homologous relationships and domain boundaries. More than half of these Pfam families contain DPAM domains that can be confidently assigned to the ECOD hierarchy. Most assigned domains belong to highly populated folds such as Immunoglobulin-like (IgL), Armadillo (ARM), helix-turn-helix (HTH), and Src homology 3 (SH3). A large fraction of DPAM domains, however, cannot be confidently assigned to ECOD homologous groups. These unassigned domains exhibit statistically different characteristics, including shorter average length, fewer secondary structure elements, and more abundant transmembrane segments. They could potentially define novel families remotely related to domains with known structures or novel superfamilies and folds. Manual scrutiny of a subset of these domains revealed an abundance of internal duplications and recurring structural motifs. Exploring sequence and structural features such as disulfide bond patterns, metal-binding sites, and enzyme active sites helped uncover novel structural folds as well as remote evolutionary relationships. By bridging the gap between sequence-based Pfam and structure-based ECOD domain classifications, our study contributes to a more comprehensive understanding of the protein universe by providing structural and functional insights into previously uncharacterized proteins.

Improved prediction of protein-protein interactions using AlphaFold2

Abstract:Abstract Predicting the structure of interacting protein chains is a fundamental step towards understanding protein function. Unfortunately, no computational method can produce accurate structures of protein complexes. AlphaFold2, has shown unprecedented levels of accuracy in modelling single chain protein structures. Here, we apply AlphaFold2 for the prediction of heterodimeric protein complexes. We find that the AlphaFold2 protocol together with optimised multiple sequence alignments, generate models with acceptable quality (DockQ ≥ 0.23) for 63% of the dimers. From the predicted interfaces we create a simple function to predict the DockQ score which distinguishes acceptable from incorrect models as well as interacting from non-interacting proteins with state-of-art accuracy. We find that, using the predicted DockQ scores, we can identify 51% of all interacting pairs at 1% FPR.

Enhanced prediction of protein functional identity through the integration of sequence and structural features

Abstract:Although over 300 million protein sequences are registered in a reference sequence database, only 0.2% have experimentally determined functions. This suggests that many valuable proteins, potentially catalyzing novel enzymatic reactions, remain undiscovered among the vast number of function-unknown proteins. In this study, we developed a method to predict whether two proteins catalyze the same enzymatic reaction by analyzing sequence and structural similarities, utilizing structural models predicted by AlphaFold2. We performed pocket detection and domain decomposition for each structural model. The similarity between protein pairs was assessed using features such as full-length sequence similarity, domain structural similarity, and pocket similarity. We developed several models using conventional machine learning algorithms and found that the LightGBM-based model outperformed the models. Our method also surpassed existing approaches, including those based solely on full-length sequence similarity and state-of-the-art deep learning models. Feature importance analysis revealed that domain sequence identity, calculated through structural alignment, had the greatest influence on the prediction. Therefore, our findings demonstrate that integrating sequence and structural information improves the accuracy of protein function prediction.

Abstract:Recent breakthroughs in protein structure prediction have led to an unprecedented surge in high-quality 3D models, highlighting the need for efficient computational solutions to manage and analyze this wealth of structural data. In our work, we comprehensively examine the structural clusters obtained from the AlphaFold Protein Structure Database (AFDB), a highquality subset of ESMAtlas, and the Microbiome Immunity Project (MIP). We create a single cohesive low-dimensional representation of the resulting protein space. Our results show that, while each database occupies distinct regions within the protein structure space, they collectively exhibit significant overlap in their functional profiles. High-level biological functions tend to cluster in particular regions, revealing a shared functional landscape despite the diverse sources of data. To facilitate exploration and improve access to our data, we developed an open-access web server. Our findings lay the groundwork for more in-depth studies concerning protein sequence-structure-function relationships, where various biological questions can be asked about taxonomic assignments, environmental factors, or functional specificity.

Abstract:Recent breakthroughs have used deep learning to exploit evolutionary information in multiple sequence alignments (MSAs) to accurately predict protein structures. However, MSAs of homologous proteins are not always available, such as with orphan proteins and fast-evolving proteins like antibodies, and a protein typically folds in a natural setting from its primary amino acid sequence into its three-dimensional structure, suggesting that evolutionary information and MSAs should not be necessary to predict a protein's folded form. Here, we introduce OmegaFold, the first computational method to successfully predict high-resolution protein structure from a single primary sequence alone. Using a new combination of a protein language model that allows us to make predictions from single sequences and a geometry-inspired transformer model trained on protein structures, OmegaFold outperforms RoseTTAFold and achieves similar prediction accuracy to AlphaFold2 on recently released structures. OmegaFold enables accurate predictions on orphan proteins that do not belong to any functionally characterized protein family and antibodies that tend to have noisy MSAs due to fast evolution. Our study fills a much-needed structure prediction gap and brings us a step closer to understanding protein folding in nature.

Abstract:The great success of AlphaFold programs poses the questions: (i) What is the main reason for this success? (ii) What AlphaFolds does: physics-based prediction of the spatial structure of a protein from its amino acid sequence or recognition of this structure from similarity of the target sequence to some parts of sequences with already known spatial structures? The answers given here are: (i) the main reason for the AlphaFold’s success is the usage of huge databases which already cover virtually all protein superfamilies existing in Nature; (ii) using these databases, multiple sequence alignments, and coevolutionary information – like correlations of amino acid residues of the contacting chain regions – AlphaFold recognizes a spatial structure by similarity of the target sequence (or its parts) to related sequence(s) with already known spatial structures. We emphasize that this does not diminish the merit and utility of AlphaFold but only explains the basis of its success.

Protein Complex Structure Prediction Powered by Multiple Sequence Alignments of Interologs from Multiple Taxonomic Ranks and AlphaFold2

Abstract:Abstract AlphaFold2 is expected to be able to predict protein complex structures as long as a multiple sequence alignment (MSA) of the interologs of the target protein-protein interaction (PPI) can be provided. However, preparing the MSA of protein-protein interologs is a non-trivial task due to the existence of paralogs. In this study, a simplified phylogeny-based approach was applied to generate the MSA of interologs, which was then used as the input to AlphaFold2 for protein complex structure prediction. Extensively benchmarked this protocol on non-redundant PPI dataset including 107 bacterial PPIs and 442 eukaryotic PPIs, we show complex structures of 79.5% of the bacterial PPIs and 49.8% of the eukaryotic PPIs can be successfully predicted. Considering PPIs may not be conserved in species with long evolutionary distances, we further restricted interologs in the MSA to different taxonomic ranks of the species of the target PPI in protein complex structure prediction. We found the success rates can be increased to 87.9% for the bacterial PPIs and 56.3% for the eukaryotic PPIs if interologs in the MSA are restricted to a specific taxonomic rank of the species of each target PPI. Finally, we show the optimal taxonomic ranks for protein complex structure prediction can be selected with the application of the recalculated predicted TM-scores of the output models.
Protein Language Model Performs Efficient Homology Detection

Abstract:Motivation There are now 225 million sequences in the UniProtKB database, as of January 2022 and 451 million protein sequences in the NCBI non-redundant database. This huge sequence data is ripe for analysis and can be extremely informative about biological function when analyzed with the appropriate methods. Evolutionary information such as the relationship among protein sequences is key to performing sequence analyses. Since sequence matching is one of the primary ways that annotations are found, higher-quality sequence matches yield a larger number of identified homologs. Thus, there is an essential need for a faster and more accurate homolog detection method to process the huge amount of rapidly growing biological sequences. Method Recently, we have seen major improvements in various predictive computational tasks such as structure prediction from the ever-improving artificial intelligence methods. One such approach has been to use language models to represent proteins numerically in a representation matrix (embeddings) while retaining context-dependent biochemical, biophysical, and evolutionary information. Computational transformer architectures that utilize attention neural networks can generate these context-aware numerical representations in an unsupervised fashion. One such use for these protein embeddings is remote homolog detection. In this work, we utilize protein language models and then apply discrete cosine transforms to extract the essential part of these embeddings, resulting in a significantly smaller fixed-size matrix for each sequence. This allows us to numerically and efficiently calculate the distance between all pairs of proteins resulting in homolog detection. Results Our Protein LAnguage model Search Tool (PLAST) is significantly faster, with linear runtimes in the number of sequences within the query database. With only one CPU core, it can scan a million sequences in less than a second. It essentially removes the noise in the sequence data and leads to significant improvements. PLAST is more accurate in the benchmarks tested from the PFAM, SCOP, and CATH databases than other approaches. When benchmarked with the PFAM database, the increase in the area under the receiver operating characteristic curve (AUROC) 3.1% when compared with NCBI-BLAST. The number of remote homologs that are detectable now is significantly larger and pushes sequence matches deeply into the usual twilight zone. Compared with the state-of-the-art profile-based homology search tools like CSBLAST, the increase was still 2.0%. PLAST can find remote homologs for a significant number of proteins that had been thought to be unique due to homolog detection failure. These homologs that are found usually have less than 20% sequence identity making them indistinguishable from noise with most other sequence matching methods. Conclusion PLAST is an accurate and fast homolog detection tool essential for easy and rapid progress to utilize the vast amount of data generated by next-generation sequencing methods. Quantization of sequence embeddings into highly-compressed noise-free representations with the use of direct cosine transforms allows for the efficient and accurate detection of normal homologs and remote ones that are un-detectable by other sequence similarity methods. Abstract:Structural prediction by artificial intelligence (AI) can be powerful new instruments to discover novel protein-protein interactions, but the community still grapples with the implementation, opportunities and limitations. Here, we discuss and re-analyse our in-silico screen for novel pathogen-secreted inhibitors of immune hydrolases to illustrate the power and limitations of structural predictions. We discuss strategies of curating sequences, including controls, and reusing sequence alignments and highlight important limitations originating from platforms, sequence depth and computing times. We hope these experiences will support similar interactomic screens by the research community.
