Abstract:Soil organic carbon (C) and nitrogen (N) pools are the most important soil components, and their characteristics directly or indirectly determine the stability of the soil structure and the soil fertility. Using a rice fields experiment in the coastal areas of Southeast China, how a long-term (10 years) continuous application of organic materials consisting of green manure (Chinese milk vetch), pig manure, and rice straw affected the soil C and N fractions were studied. The results showed that 10-year continuous applications of organic materials to the paddy fields significantly increased the C fraction content in terms of parameters such as the soil organic C (SOC), microbial biomass C (MBC), and active organic C (AOC). It also increased the soil N fraction content, including the soil total N (TN), dissolved total N (DTN), microbial biomass N (MBN), and active N. The rice straw return had the most significant effect in relation to increasing the SOC and dissolved organic C (DOC), with 23.9% and 42.3% increases, respectively, compared to applying chemical fertilizer alone. Organic pig manure had the most significant effect on the soil MBN and DTN, with 49.3% and 50.7% increases, respectively, compared to the application of chemical fertilizer alone. MBC and MBN are the primary components of soil AOC and active N, respectively. The application of organic materials increased the ratio of soil MBC and AOC to SOC, as well as the ratio of MBN, DTN, and active N to the soil TN. Our findings indicated that long-term applications of organic materials could Improve and enhance paddy soil fertility and promote increased rice yields.
Living and Dead Microorganisms in Mediating Soil Carbon Stocks Under Long-Term Fertilization in a Rice-Wheat Rotation

Abstract:Although soil microorganism is an active area of research, we are still in the early stages of understanding how living microorganisms influence the accumulations of soil microbial residues under different agricultural practices. Based on a 39-year fertilization experiment, we characterized the soil microbiota and correlated their compositions to soil microbial residues, which are indicated by amino sugars under a rice-wheat rotation. In the present study, fertilization regimes and crop season all exerted significant impacts on the compositions of soil microbial communities and their residues, although no significant difference in the microbial residues was found between soil depth (0–10 cm vs. 10–20 cm). Compared within fertilization regimes, the long-term fertilization, especially the application of organic manure, stimulated the accumulations of carbon (C) and nitrogen in soils and microbial residues. Upland soils in wheat season accumulated more microbial residues, particularly in fungal residues, than paddy soils in rice season. Our results suggested that the long-term application of organic manure favored the growth of soil microbial communities, and then increased the contents of microbial residues, particularly in fungal residues, leading to an enlargement of soil C pools. The keystone taxa Pseudaleuria identified by network analysis showed a significantly positive potential in soil C sequestration by increasing the accumulation of fungal residues. Thus, this study revealed the strong and close connections between microbial communities and their residues, and provided evidence about the critical role of keystone taxa in regulating C sequestration.

Abstract:Although fertilization plays an important role in determining the contents of soil dissolved organic matters or water-extractable organic matter (DOM, WEOM), knowledge regarding the dynamics, biodegradability, and microbial community shifts of WEOM in response to different fertilization treatments is very limited, particularly in rice-wheat cropping soil. Thus, in the present study, we performed biodegradation experiments using WEOM extracted from samples of soil that had been subjected to four different fertilization treatments: unfertilized control (CK), chemical fertilizer (CF), 50% chemical fertilizer plus pig manure (PMCF), and 100% chemical fertilizer plus rice straw (SRCF). UV spectrum and fluorescence 3D excitation-emission matrix analyses applied to investigate the chemical composition of WEOM revealed that all examined WEOMs were derived from microbial activity and the dominant portion comprised humic acid-like compounds. After the incubation, 31.17, 31.63, 43.47, and 33.01% of soil WEOM from CK, CF, PMCF, and SRCF treatments, respectively, were biodegraded. PMCF- derived WEOM had the highest biodegradation rate. High-throughput sequencing analyses performed to determine the microbial community before and after the incubation indicated that Sphingomonas, Bacillus, and Flavisolibacter were the predominant bacterial genera in the original inoculum derived from the four fertilization treatments. Following biodegradation, we observed that the dominant bacteria differed according to fertilization treatments: Curvibacter (43.25%) and Sphingobium (10.47%) for CK, Curvibacter (29.68%) and Caulobacter (20.00%) for CF, Azospirillum (23.68%) and Caulobacter (13.29%) for PMCF, and Ralstonia (51.75%) for SRCF. Canonical correspondence analysis revealed that, shifts in the microbial community were closely correlated with pH and specific UV absorbance at 254 nm. We speculated that the inherent traits of different WEOM and the properties of soil solutions under different fertilization treatments shaped the soil microbial community structure, thereby influencing the biodegradation of WEOM. The Influence of Soil Properties on the Size and Structure of Bacterial and Fungal Communities along A Paddy Soil Chronosequence

Abstract:In agroecosystems, soil bacterial and fungal communities are crucial for soil and plant health because of their diverse metabolic functions. However, little is known about the effect of long term paddy management on microbial communities. This study was conducted to assess the responses of the soil bacterial and fungal communities to cultivation history along a paddy soil chronosequence by using phospholipid fatty acid (PLFA) profiling and Illumina HiSeq sequencing. Soil samples were collected from the paddy fields (50, 100, 300, 1000, and 2000 years of paddy use; P50-P2000-), the adjacent arable chronosequence (50, 100 and 300 years of land use; NP50-NP300) and mudflat (estuarine sediment, representing the parent material for paddy and arable soil reclamation). The results showed that soil microbial biomass PLFAs increased significantly with increasing soil organic C which accumulated more under paddy than arable management. Bacterial taxonomic groups assigned to Proteobacteria and Acidobacteria changed relatively in the transition from tidal wetland to agricultural land. The relative abundances of dominant bacterial phyla in paddy soil orderly changes with cultivation time. The dominant fungal phyla in all samples were Ascomycota, Chytridiomycota, Basidiomycota, Glomeromycota and Zygomycota, representing 18.50%, 18.46%, 10.02%, 7.34%, and 7.19%, respectively. The succession of fungal community structure was mainly associated with changes in Ascomycota. Correlation analysis showed that higher soil total carbon and nitrogen related to long-term cultivation were associated with lower Proteobacteria and Ascomycota, but higher Verrucomicrobia. Furthermore, different land use type differed significantly in their fungal composition, but likely had similar effects on the succession of bacterial composition, mainly the Proteobacteria and Acidobacteria. Our results indicate that orderly succession of soil bacterial and fungal communities occurred along the long-term development of paddy soil, which in turn was associated with changes in soil physicochemical properties over time.
[Impact on the Microbial Biomass and Metabolic Function of Carbon Source by Black Soil During Rice Cultivation].

Abstract:The effects of rice cultivation to the black soil microbial communities, which the experimentation area of Shuangyang District Agricultural Technology Extension Station in Changchun city, Jilin Province of northeastern China, were studied by using the method of phospholipid fatty acids and Biolog ECO-microplate culture. Results showed that the content of organic matter in space was the highest, fewer in the field, and the minimum in the rhizosphere, that change trend of total nitrogen and organic matter was similar in soil. The quantity of organic matter in summer sample was the highest. The microbial fun6tional diversity was significantly higher in summer than that in spring and autumn and showed no significant difference between spring and autumn. For summer and the lowest in winter, Shannon-Wiener index and Pielou index of the space were higher than the field and the rhizosphere. The time of microbial growth into the stable period and peak value of the average well color development were different in all samples, that the time was 216 h, 192 h, 216 h, 120 h, which varied from 0.52-0.84, 0.82-1.28, 0.40-0.84, 0.05-0.48, respectively. The result showed that the time of microbial growth into the stable period was similar in spring and autumn, the highest was in summer and the lowest was in winter. Above all, these results would provide more important characteristics of microbial features in the degradation and restoration process of the quality of the black soil habitat scientifically.

Long-Term Conservation Tillage Practices Directly and Indirectly Affect Soil Micro-Food Web in a Chinese Mollisol

Abstract:Soil micro-food webs play an essential role in maintaining or improving the stability of agricultural soils, and they can be influenced by tillage. However, little is known with respect to soil microbial and faunal communities and their relationships shaped by long-term tillage practices. The goal of this study was to investigate the impact of 38 years of no-tillage (NT), subsoil tillage (ST), moldboard plow tillage (MP), and rotary and ridge tillage (CT) practices on soil microbial and faunal communities, and their relationships with soil properties using high-throughput sequencing technology and structural equation modeling (SEM) at 2 soil depths (0–20 cm and 20–40 cm). The results indicate that, after the 38-year (1983–2020) period, the bacterial, fungal, protozoan, and metazoan gene copy numbers under the NT treatment at 0–20 cm were 1.31–6.13 times higher than those under the other treatments. Conversely, the microbial and protozoan alpha diversities were reduced under the NT treatment compared with the CT treatment. However, MP significantly increased microbial and faunal gene copy numbers at 20–40 cm. Moreover, the bacterial community composition remarkably varied relative to the community composition of the fungi and fauna in response to the tillage practices and soil depths. Additionally, the highest and lowest average connectivities of the soil micro-food web networks were observed under the ST and MP treatments, respectively. The SEM demonstrated that tillage practices and soil depths explained 73–98% of the microbial and faunal abundances, diversities, and compositions. Additionally, tillage and depth demonstrated direct quantitative effects and indirect quantitative effects by altering the soil mean weight diameter of aggregates, soil organic carbon, and total nitrogen. Overall, subsoil tillage is recommended as the optimal practice for application in northeast China, and it could improve soil properties and aid in forming a more complex soil micro-food web structure.

Abstract:Soil extracellular enzyme plays a vital role in changing soil nitrogen (N) mineralization of rice field. However, the effects of soil extracellular enzyme activities (EEA) and microbial community composition response to N mineralization of rice field under short-term tillage treatment needed to be further explored. In this study, we investigated the impact of short-term (8-year) tillage practices on rhizosphere soil N transformation rate, soil enzyme activities, soil microbial community structure, and the N mineralization function gene abundances in double-cropping rice field in southern China. The experiment consisted of four tillage treatments: rotary tillage with crop straw input (RT), conventional tillage with crop straw input (CT), no-tillage with crop straw retention (NT), and rotary tillage with all crop straw removed as a control (RTO). The results indicated that the rhizosphere soil N transformation rate in paddy field under the NT and RTO treatments was significantly decreased compared to RT and CT treatments. In comparison to the NT and RTO treatments, soil protease, urease, β-glucosaminidase, and arginase activities were significantly improved by the CT treatment, as were abundances of soil sub, npr, and chiA with CT and RT treatments. Moreover, the overall diversity of soil bacterial communities in NT and RTO treatments was significantly lower than that in RT and CT treatments. Soil chitinolytic and bacterial ureolytic communities were also obviously changed under a combination of tillage and crop straw input practices.
Effects of long-term straw retention on soil microorganisms under a rice–wheat cropping system

Abstract:The objective of this study was to investigate how straw-incorporating practices affect bacterial communities and carbon source utilization capacity under a rice–wheat rotational farming practice in central China. To clarify the effect of long-term straw incorporation in microbial abundance and carbon metabolism, a long-term field experiment was initiated in May 2005 (rice-planting season). Soil bacterial communities were revealed by high-throughput sequencing technology. After ten cycles of annual rice–wheat rotation (2005–2015), 2 M (straw incorporation) and 2 M + NPK (high straw incorporation + chemical fertilizer) treatments had significantly more bacterial phyla compared with CK (non-fertilization) and NPK (chemical fertilizer) treatments. Taxonomic analysis revealed that 2 M and NPK + 2 M treatments had a significantly greater abundance of microbial communities, especially the Gemmatimonadetes, Acidobacteria, Firmicutes, and Actinobacteria. In the NPK versus 2 M, 2 M treatment had a significantly greater abundance of Rozellomycota (P < 0.05). In the NPK + 2 M versus NPK, NPK + 2 M treatment also had significantly greater abundance of Ascomycota (P < 0.05). Principal component analysis (PCA) analysis showed that 2 M treatment was separate from other treatments. Using biolog-ECO method, the metabolic diversity and functional characteristics of microbial communities were used to indicate the ability of microorganisms to utilize carbon source. The carbon utilization ability of soil microorganisms in 2 M + NPK treatment was significantly higher than that of CK treatment (P < 0.05). The utilization ability of carboxylic acids, polymers, and other mixtures of carbon sources in 2 M treatment was higher than those of other treatments. These findings suggest that long-term straw incorporation affects the abundance and carbon utilization ability of soil microorganisms within 0–20 cm soil depths, among which, Gemmatimonadetes, Firmicutes, and Actinobacteria may play crucial roles in bacterial communities and carbon source utilization capacity.

New Insights from Soil Microorganisms for Sustainable Double Rice-Cropping System with 37-Year Manure Fertilization

Abstract:Long-term intensive use of mineral fertilizers in double rice-cropping systems has led to soil acidification and soil degradation. Manure fertilization was suggested as an alternative strategy to mitigate soil degradation. However, the effects of long-term mineral and manure fertilization on rice grain yield, yield stability, soil organic carbon (SOC) content, soil total nitrogen (TN) content, and the underlying mechanisms are unclear. Based on a long-term experiment established in 1981 in southern China, we compared four treatments: no fertilizer application (Control); application of nitrogen–phosphorus–potassium (NPK); NPK plus green manure in early rice (M1); and M1 plus farmyard manure in late rice and rice straw return in winter (M2). Our results showed that 37 years of NPK, M1, and M2 significantly increased rice grain yield by 54%, 46%, and 72%, and yield stability by 22%, 17%, and 9%, respectively. M1 and M2 significantly increased SOC content by 39% and 23% compared to Control, respectively, whereas there was no difference between Control and NPK. Regarding soil TN content, it was significantly increased by 8%, 46%, and 20% by NPK, M1, and M2, respectively. In addition, M2 significantly increased bacterial OTU richness by 68%, Chao1 index by 79%, and altered the bacterial community composition. Changes in soil nutrient availability and bacterial Simpson index were positively correlated with the changes in grain yield, while shifts in bacterial community were closely related to yield stability. This study provides pioneer comprehensive assessments of the simultaneous responses of grain yield, yield stability, SOC and TN content, nutrient availability, and bacterial community composition to long-term mineral and manure fertilization in a double rice-cropping system. Altogether, this study spanning nearly four decades provides new perspectives for developing sustainable yet intensive rice cultivation to meet growing global demands.

Long-Term Changes in Organic Carbon and Nutrients of an Ultisol under Rice Cropping in Southeast China

Abstract:It is well known that the availability of nutrients in red soils (equivalent to Ultisols and some of the Alfisols and Oxisols in the soil taxonomy of USA) changes after conversion of upland to irrigated rice (Oryza sativa L.) production, but long-term changes in carbon (C) and nutrients are not well documented. To characterize changes in C and nutrients in paddy fields on a Quaternary red clay (clayey, kaolinitic thermic typic plinthudults) during long-term rice cropping, we measured total C, nitrogen (N), phosphorus (P) and potassium (K), particulate organic matter (POM), N in the POM, potential mineralized N, available P, as well as other properties (pH, exchangeable cations, effective cation exchange capacity (ECEC), aggregate stability) in the plow layer (0–15 cm) of 66 rice fields with rice-cultivation time ranging from 2 to 100 years. Total C, N, and P distributions were also determined in six soil profiles with rice-cultivation times of 2, 5, 19, 48, 68, and 100 years, respectively. Significant increases in organic C, total N, and P concentrations in plow layer were found in the first 30–40 years of rice cropping, accompanied by increases in available P and potential mineralized N, exchangeable Ca, Mg, Na, base saturation, and water-stable aggregates, and decreases in total K and clay content. The C/N ratio of organic matter tended to decrease in the first 20 years of rice cropping, and remained constant at approximately 10, whereas the ratio of humic acid to fulvic acid (H/F ratio) increased gradually to about 1 after 50 years of rice cropping. Long-term rice cropping elevated C, N, and P in the plow layer and increased accumulation of C, N, and P in the subsurface soils. The results indicate: (i) long-term rice cropping improved soil fertility as evidenced by neutralization of soil acidity, and increases in ECEC, organic C content, and H/F ratio; (ii) imbalance of fertilization by high N and low K, as revealed by decreased soil K and increased soil N; (iii) long-term rice cropping caused downward movement of organic C, N, and P, which may result in environmental impacts.

Abstract:In order to reveal the mechanism of microbial carbon (C) sequestration in paddy soil under different tillage management and to provide an important theoretical basis for perfecting the mechanism of C sequestration in paddy soil. C can indicate changes of soil nutrient content and soil microbial community, but more research is needed to study how C sources utilization characteristics respond to different tillage management under a double-cropping rice (Oryza sativa L.) paddy field in southern China. Hence, the impact of long-term (2005–2018) tillage management on utilization of microbial carbon sources in rhizosphere and non-rhizosphere soils under a double-cropping rice paddy field was studied by using 18O–H2O method in this study. The tillage treatments were included: (1) moldboard plow with all crop residue removed as a control (CT), (2) moldboard plow with all crop residue incorporated (CTS), (3) no-tillage with all crop residue retained on the soil surface (NTS), and (4) rotary tillage with all crop residue incorporated (RTS). The results indicated that Richness, Shannon, and McIntosh indices were increased by application of crop residue management, compared with treatment without crop residue, and soil microbial growth rate, soil microbial biomass C content, and soil microbial basal respiration with CT treatment were significantly lower (p < 0.05) than that of NTS, RTS, and CTS treatments. And the soil C utilization efficiency in rhizosphere soil with NTS, RTS, and CTS treatments was significantly lower (p < 0.05) than that of CT treatment. Compared with CT and CTS treatments, the metabolic capacity of soil microorganisms to exogenous C sources with NTS and RTS treatments was increased, and the different types of exogenous C sources were showed as following: complex compounds < carbohydrate < amino acid < carboxylic acids. The redundancy analysis results showed that utilization characteristics of soil microorganisms to exogenous C sources were significantly changed under tillage and crop residue incorporated conditions. Hence, this result indicated that characteristics of soil C sources utilization were significantly increased combined applied with tillage and crop residue incorporated management.

Abstract:The cropping system affects the physicochemical property and microbial community of paddy soil. Previous research mostly focused on the study of soil 0–20 cm underground. However, there may be difference in the laws of nutrient and microorganism distribution at different depths of arable soil. In surface (0–10 cm) and subsurface (10–20 cm) soil, a comparative analysis including soil nutrients, enzymes, and bacterial diversity was carried out between the organic and conventional cultivation patterns, low and high nitrogen levels. Analysis results suggested that under the organic farming pattern, the contents of total nitrogen (TN), alkali-hydrolyzable nitrogen (AN), available phosphorus (AP), and soil organic matter (SOM) as well as alkaline phosphatase and sucrose activity increased in surface soil, but the SOM concentration and urease activity decreased in subsurface soil. A moderate reduction of nitrogen applied to soil could enhance soil enzyme activity. It was demonstrated by α diversity indices that high nitrogen levels remarkably undermined soil bacterial richness and diversity. Venn diagrams and NMDS analysis manifested great difference in bacterial communities and an apparent clustering tendency under different treatment conditions. Species composition analysis indicated that the total relative abundance of Proteobacteria, Acidobacteria, and Chloroflexi retained stable in paddy soil. LEfSe results revealed that a low nitrogen organic treatment could elevate the relative abundance of Acidobacteria in surface soil and Nitrosomonadaceae in subsurface soil, thereby tremendously optimizing the community structure. Moreover, Spearman’s correlation analysis was also performed, which proved the significant correlation of diversity with enzyme activity and AN concentration. Additionally, redundancy analysis disclosed that the Acidobacteria abundance in surface soil and Proteobacteria abundance in subsurface soil exerted conspicuous influence on environmental factors and the microbial community structure. According to the findings of this study, it was believed that reasonable nitrogen application together with an organic agriculture cultivation system could effectively improve soil fertility in Gaoyou City, Jiangsu Province, China.

Abstract:The dynamic patterns of the belowground microbial communities and their corresponding metabolic functions, when exposed to various environmental disturbances, are important for the understanding and development of sustainable agricultural systems. In this study, a two-year field experiment with soils subjected to: chemical fertilization (F), mushroom residues (MR), combined application of chemical fertilizers and mushroom residues (MRF), and no-fertilization (CK) was conducted to evaluate the effect of fertilization on the soil bacterial taxonomic and functional compositions as well as on the rice yield. The highest rice yield was obtained under MRF. Soil microbial properties (microbial biomass carbon (MBC), microbial biomass nitrogen (MBN), urease, invertase, acid phosphatase, and soil dehydrogenase activities) reflected the rice yield better than soil chemical characteristics (soil organic matter (SOM), total N (TN), total K (TK), available P (AP), available K (AK), and pH). Although the dominant bacterial phyla were not significantly different among fertilizations, 10 bacterial indicator taxa that mainly belonged to Actinobacteria (Nocardioides, Marmoricola, Tetrasphaera, and unclassified Intrasporangiaceae) with functions of xenobiotic biodegradation and metabolism and amino acid and nucleotide metabolism were found to strongly respond to MRF. Random Forest (RF) modeling further revealed that these 10 bacterial indicator taxa act as drivers for soil dehydrogenase, acid phosphatase, pH, TK, and C/N cycling, which directly and/or indirectly determine the rice yield. Our study demonstrated the explicit links between bacterial indicator communities, community function, soil nutrient cycling, and crop yield under organic and inorganic amendments, and highlighted the advantages of the combined chemical and organic fertilization in agroecosystems.

A Buried Neolithic Paddy Soil Reveals Loss of Microbial Functional Diversity after Modern Rice Cultivation

Abstract:It has been documented that human activities are causing the rapid loss of taxonomic, phylogenetic, genetic and functional diversity in soils. However, it remains unclear how modern intensive rice cultivation impacts the soil microbiome and its functionality. Here we examined the microbial composition and function differences between a buried Neolithic paddy soil and an adjacent, currently-cultivated paddy soil using high throughput metagenomics technologies. Our results showed that the currently cultivated soil contained about 10-fold more microbial biomass than the buried one. Analyses based on both 16S rRNA genes and functional gene array showed that the currently cultivated soil had significantly higher phylogenetic diversity, but less functional diversity than the buried Neolithic one. The community structures were significantly different between modern and ancient soils, with functional structure shifting towards accelerated organic carbon (C) degradation and nitrogen (N) transformation in the modern soils. This study implies that, modern intensive rice cultivation has substantially altered soil microbial functional structure, leading to functional homogenization and the promotion of soil ecological functions related to the acceleration of nutrient cycling which is necessary for high crop yields.
Long-term different fertilization regimes impact on the fate of root-derived C and microbial community structure in paddy soil

Abstract:It is known that fertilization pattern could alter soil nutrient and organic matter status. However, it is still unclear how photosynthesized C is distributed in rice–rhizosphere soil-microbial system and its influencing factors due to fertilization pattern and subsequent changes in soil fertility. This study examined the allocation of rice photosynthetic C in rice–rhizosphere soil–microbial systems and the changes in microbial community under three long-term fertilizer regimes. Rice was grown in soils with 8-year history of no fertilizer, inorganic fertilizer (NPK) or NPK fertilizer plus cattle manure (NPK + CM), and was pulse–labelled with 13CO2 at rice tillering stage. The results showed that 13C incorporation in rice-rhizosphere soil system was the highest in the NPK + CM treatment, increased by 489% and 28.9% compared to unfertilized control and the NPK alone. In the >2 mm aggregate fraction, the 13C enrichment was higher in NPK + CM compared to no-fertilized control and NPK treatments. Total PLFA and PLFA groups contents in all aggregate size fractions were the greatest in the NPK + CM treatment. Partial least squares path modelling analysis revealed that microbial community in large macroaggregate (>2 mm) was significantly (P < 0.05) affected by root properties, while soil fertility had a significant (P < 0.01) impact on microbial community in microaggregate (<0.25 mm). The redundancy analysis showed that soil parameters except soil alkali-hydro nitrogen (AN) significantly impacted the soil microbial communities. Through canonical variation partitioning analysis, soil available K was the most important factor leading to variance (11.4%) in microbial community composition. On the other hand, soil pH significantly (P < 0.05) affected the distribution of 13C in microbe community. More than 20% of 13C was incorporated into G– and G+ bacteria across all treatments. Overall, it was observed the NPK fertilizer plus cattle manure treatment was most conducive to retain C from root exudates in the rice-rhizosphere soil-microbial system.

Abstract:The growth of agriculture led to indiscriminate use of synthetic pesticides or fertilizers and unsustainable crop management farming practices which can aggravate harmful impacts on the microbial population and physical and chemical characteristics of soil ecosystem. Based on this fact, the present study was planned to evaluate the effect of long run farming practices on different soil physico-chemical parameters and soil microbial abundance and diversity within different soil depth (0–20 cm and 20–40 cm) at Quzhou Experimental Station of China Agricultural University, Hebei, China during October and December, 2016. The effect of farming practices on soil microbial abundance and diversity was studied by phospho-lipid fatty acid (PLFA) and DNA high-throughput sequencing methods. The findings revealed that soil is neutral to slightly alkaline in nature with highest water content under organic farming (ORF) at 0–20 cm and least under conventional farming at 20–40 cm depth. It was found that the ORF significantly increased the contents of total organic carbon (TOC), total carbon (TC), ammonium nitrogen, available nitrogen (AN), total nitrogen (TN), total phosphorus (TP), and available phosphorus (AP) followed by low input and conventional farming modes in both October and December soil samples. The correlation analysis showed significantly (at p ≤ 0.05 and 0.01) strong positive relationship within different physical and chemical properties of the soil under study. ANOVA and MANOVA analysis indicated significant effect of interaction between soil depth and farming modes on soil parameters. PCA analysis showed the most significant correlation between most of the bacterial types (G + bacteria, G− bacteria, actinomycetes) and soil AP, total available nitrogen, TOC and soil WC. Pearson correlation analysis revealed a significant correlation between microbial phylum groups ( Proteobacteria, Bacteroidetes , and Latescibacteria ) and microbial class group ( Alphaproteobacteria, Sphingobacteriia, Flavobacteriia ) with most of the soil physicochemical properties.

Abstract:Soil microbial necromass is considered a persistent component of soil organic carbon (SOC), constituting the final product of the microbial carbon pump (MCP). However, the mechanisms involved in the effects of tillage and rice residue managements on the vertical distribution of microbial necromass and plant residues in rice paddy soils remain unclear, limiting knowledge of SOC sequestration mechanisms. Therefore, we estimated microbial- and plant-derived C by biomarker amino sugars (AS) and lignin phenols (VSC) at the 0–30 cm soil depth, as well as their relationships with SOC contents and mineralization in a rice paddy soil under contrasting tillage practices, namely no-tillage (NT), reduced tillage (RT), and conventional tillage (CT). The results showed that the SOC contents in the rice paddy soil were positively correlated with soil AS and VSC contents. The NT resulted in significantly higher ( P < 0.05) AS (expressed as per kilogram soil) at the 0–10 cm and 10–30 cm soil depths by 45–48 % than RT and CT. However, microbial-derived C contents and SOC mineralization were not significantly changed by NT. In contrast, the plant-derived C contents in the total SOC decreased significantly under the NT scenario, suggesting the consumption of plant-derived C even with more rice residue inputs (at the 0–10 cm soil depth). In summary, 5-year short-term NT management with more rice residue mulch on the soil surface in rice paddy maintained a low plant-derived C content (at a sampling date before rice transplanting), suggesting a different mode of C sequestration, except for the protection of plant-derived C under anaerobic conditions.

Abstract:Excessive application of nitrogen (N) fertilizer usually causes contamination of soil and groundwater. In this study, the rice yield and soil quality were investigated under different content of N fertilizer and amending organic compost (OC) or (and) crop residue (CR) in five-year wheat-rice rotated fields, and the soil microbial communities were inspected by means of Illumina sequencing. The results showed that rice yields were maintained at a high level although the N fertilizer was reduced to 80% of the normal content with amendment of OC and (or) CR. The PH was decreased and available phosphorus increased whenever the N fertilizer was normally applied or decreased when OC and (or) CR was amended, respectively. Available potassium was significantly increased when N fertilizer was reduced but OC and (or) CR was added. The abundance of bacterial and fungal communities was affected by OC or CR. Function prediction indicated that bacteria involved in DNA repair, carbohydrate digestion and absorption, amino acid degradation, caffeine metabolites were affected by OC or CR. Some plant growth promoting microbes (bacterial genus Pantoea , fungal gena Talaromyces and Scolecobasidium ) were increased when OC or (and) CR was added. In addition, some nitrification or denitrification related bacteria ( Candidatus nitrotoga, Nitrolancea, Noviherbaspirillum, Thioalkalispira ) and fermentative metabolite bacteria ( Lactobacillus ) were increased when N fertilizer was reduced and OC or (and) CR was amended. These microbes may decompose the complex organic matter and improve nutrient transforming cycle to promote plant growth.

Abstract:Microbial mechanisms associated with soil organic carbon (SOC) decomposition are poorly understood. We aim to determine the effects of inorganic and organic fertilizers on soil labile carbon (C) pools, microbial community structure and C mineralization rate under an intensive wheat-maize double cropping system in Northern China. Soil samples in 0-10 cm layer were collected from a nine-year field trial involved four treatments: no fertilizer, CK; nitrogen (N) and phosphorus (P) fertilizers, NP; maize straw combined with NP fertilizers, NPS; and manure plus straw and NP fertilizers, NPSM. Soil samples were analyzed to determine labile C pools (including dissolved organic C, DOC; light free organic C, LFOC; and microbial biomass C, MBC), microbial community composition (using phospholipid fatty acid (PLFA) profiles) and SOC mineralization rate (from a 124-day incubation experiment). This study demonstrated that the application of chemical fertilizers (NP) alone did not alter labile C fractions, soil microbial communities and SOC mineralization rate from those observed in the CK treatment. Whereas the use of straw in conjunction with chemical fertilizers (NPS) became an additional labile substrate supply that decreased C limitation, stimulated growth of all PLFA-related microbial communities, and resulted in 53% higher cumulative mineralization of C compared to that of CK. The SOC and its labile fractions explained 78.7% of the variance of microbial community structure. Further addition of manure on the top of straw in the NPSM treatment did not significantly increase microbial community abundances, but it did alter microbial community structure by increasing G+/G- ratio compared to that of NPS. The cumulative mineralization of C was 85% higher under NPSM fertilization compared to that of CK. Particularly, the NPSM treatment increased the mineralization rate of the resistant pool. This has to be carefully taken into account when setting realistic and effective goals for long-term soil C stabilization.

Abstract:Paddy soil as a major component of cropland, plays an important role in the global carbon (C) cycle and favors carbon sequestration especially in southern China. Soil microorganisms are central to the conversion of organic matter into SOC, yet the mechanisms underlying the paddy management at long time scales remain largely unknown, including microbial enzyme and functional potential kinetics, microbial growth and turnover. Here, using observations from a 2000-year-old paddy chronosequence since reclamation from tidal wetland at two different soil depths (0-20 cm and 20-50 cm) in the Yangtze River Delta, China, we show how paddy soil C sequestration is driven by the relationship between short-term responses in microbial physiology and long-term changes in biogeochemical soil properties. The samples were analyzed for nutrient pools, microbial biomass and growth, microbial activity and community composition, functional gene abundances, as well as microbially mediated nitrogen (N) cycling rate to determine how these microbial functionalities and processes affect microbial carbon use efficiency (CUE), an important indicator for microbial C sequestration. Across multiple time-scales ranging from decades to millennia, SOC in topsoil was increased by 65% during the first 50 years and reached the steady-state condition until 700-year, then was largely accumulated by 169% and 125% in 1000- and 2000-year, respectively, while C loss appeared in subsoil after 700 years of paddy cultivation. For topsoil and subsoil, microbial CUE reached to the highest values in 1000- and 700-year (0.46 and 0.36, respectively, while only 0.20 in the tidal wetland), along with microbial growth which both increased 5.2- and 3.3-fold in 1000-year, respectively. We found the similar increasing trends between microbial CUE and soil C:P and N:P ratios, the reduction of N limitation and functional potentials including N- and P-cycling, C degradation, C-fixation (acsA gene), microbial community homogenization and microbial biomass across soil chronosequence in topsoil. Moreover, the structural equation model revealed that with longer paddy management, the decline in soil pH had positive effects on microbial functional potentials and microbial biomass carbon. The enhanced functional potentials directly positively affected microbial growth, and thereby on microbial biomass carbon. Finally, the prolonged paddy cultivation increased SOC content via its direct positive effect and indirect positive influence on microbial biomass carbon. We conclude that longer paddy management captures the cumulative microbial anabolism on SOC sequestration in the plough layer, with the shifts in abiotic and biotic conditions towards increased nutrient availability and homogenous microbial community with higher functional potentials.
