Abstract:Achieving high feature reproducibility while preserving biological information is one of the main challenges for the generalizability of current radiomics studies. Non-clinical imaging variables, such as reconstruction kernels, have shown to significantly impact radiomics features. In this study, we retrain an open-source convolutional neural network (CNN) to harmonize computerized tomography (CT) images with various reconstruction kernels to improve feature reproducibility and radiomic model performance using epidermal growth factor receptor (EGFR) mutation prediction in lung cancer as a paradigm. In the training phase, the CNN was retrained and tested on 32 lung cancer patients’ CT images between two different groups of reconstruction kernels (smooth and sharp). In the validation phase, the retrained CNN was validated on an external cohort of 223 lung cancer patients’ CT images acquired using different CT scanners and kernels. The results showed that the retrained CNN could be successfully applied to external datasets with different CT scanner parameters, and harmonization of reconstruction kernels from sharp to smooth could significantly improve the performance of radiomics model in predicting EGFR mutation status in lung cancer. In conclusion, the CNN based method showed great potential in improving feature reproducibility and generalizability by harmonizing medical images with heterogeneous reconstruction kernels.

Abstract:Background The kernel used in CT image reconstruction is an important factor that determines the texture of the CT image. Consistency of reconstruction kernel choice is important for quantitative CT‐based assessment as kernel differences can lead to substantial shifts in measurements unrelated to underlying anatomical structures. Purpose In this study, we investigate kernel harmonization in a multi‐vendor low‐dose CT lung cancer screening cohort and evaluate our approach's validity in quantitative CT‐based assessments. Methods Using the National Lung Screening Trial, we identified CT scan pairs of the same sessions with one reconstructed from a soft tissue kernel and one from a hard kernel. In total, 1000 pairs of five different paired kernel types (200 each) were identified. We adopt the pix2pix architecture to train models for kernel conversion. Each model was trained on 100 pairs and evaluated on 100 withheld pairs. A total of 10 models were implemented. We evaluated the efficacy of kernel conversion based on image similarity metrics including root mean squared error (RMSE), peak signal‐to‐noise ratio (PSNR), and structural similarity index measure (SSIM) as well as the capability of the models to reduce measurement shifts in quantitative emphysema and body composition measurements. Additionally, we study the reproducibility of standard radiomic features for all kernel pairs before and after harmonization. Abstract:The reconstruction kernel in computed tomography (CT) generation determines the texture of the image. Consistency in reconstruction kernels is important as the underlying CT texture can impact measurements during quantitative image analysis. Harmonization (i.e., kernel conversion) minimizes differences in measurements due to inconsistent reconstruction kernels. Existing methods investigate harmonization of CT scans in single or multiple manufacturers. However, these methods require paired scans of hard and soft reconstruction kernels that are spatially and anatomically aligned. Additionally, a large number of models need to be trained across different kernel pairs within manufacturers. In this study, we adopt an unpaired image translation approach to investigate harmonization between and across reconstruction kernels from different manufacturers by constructing a multipath cycle generative adversarial network (GAN). We use hard and soft reconstruction kernels from the Siemens and GE vendors from the National Lung Screening Trial dataset. We use 50 scans from each reconstruction kernel and train a multipath cycle GAN. To evaluate the effect of harmonization on the reconstruction kernels, we harmonize 50 scans each from Siemens hard kernel, GE soft kernel and GE hard kernel to a reference Siemens soft kernel (B30f) and evaluate percent emphysema. We fit a linear model by considering the age, smoking status, sex and vendor and perform an analysis of variance (ANOVA) on the emphysema scores. Our approach minimizes differences in emphysema measurement and highlights the impact of age, sex, smoking status and vendor on emphysema quantification.

Abstract:The sharpness of the kernels used for image reconstruction in computed tomography affects the values of the quantitative image features. We sought to identify the kernels that produce similar feature values to enable a more effective comparison of images produced using scanners from different manufactures. We also investigated a new image filter designed to change the kernel -related component of the frequency spectrum of a postreconstruction image from that of the initial kernel to that of a preferred kernel . A radiomics texture phantom was imaged using scanners from GE , Philips, Siemens , and Toshiba . Images were reconstructed multiple times, varying the kernel from smooth to sharp. The phantom comprised 10 cartridges of various textures. A semiautomated method was used to produce 8 × 2 × 2 cm 3 regions of interest for each cartridge and for all scans. For each region of interest, 38 radiomics features from the categories intensity direct (n = 12), gray-level co-occurrence matrix (n = 21), and neighborhood gray-tone difference matrix (n = 5) were extracted. We then calculated the fractional differences of the features from those of the baseline kernel ( GE Standard). To gauge the importance of the differences, we scaled them by the coefficient of variation of the same feature from a cohort of patients with non–small cell lung cancer. The noise power spectra for each kernel were estimated from the phantom 's solid acrylic cartridge, and kernel -homogenization filters were developed from these estimates. The Philips C, Siemens B30f, and Toshiba FC24 kernels produced feature values most similar to GE Standard. The kernel homogenization filters reduced the median differences from baseline to less than 1 coefficient of variation in the patient population for all of the GE , Philips, and Siemens kernels except for GE Edge and Toshiba kernels. For prospective computed tomographic radiomics studies, the scanning protocol should specify kernels that have been shown to produce similar feature values. For retrospective studies, kernel homogenization filters can be designed and applied to reduce the kernel -related differences in the feature values.

Abstract:Radiomics has gained popularity as a quantitative analysis method for medical images. However, computed tomography (CT) scans are performed using various parameters, such as X-ray dose and reconstruction kernels, which is a fundamental reason for the lack of reproducibility of radiomic features. This study evaluated whether the proposed network improves the reproducibility of radiomic features across various CT protocols and reconstruction kernels. We set five CT scan protocols and two reconstruction kernels to create various noise settings for the obtained CT images with an abdominal phantom. We developed an enhanced hierarchical feature synthesis (EHFS) network to improve the reproducibility of radiomic features across various CT protocols and reconstruction kernels. Eight hundred and nineteen radiomic features were extracted, including first-order, second-order, and wavelet features. Reproducibility was assessed using Lin's concordance correlation coefficient (CCC) on internal and external testing. We considered a radiomic feature with CCC as a high-agreement feature. As a result, the average number of reproducible features increased in all protocols, from 241 ± 38 to 565 ± 11 in internal testing. In external testing, consisting of a new phantom and unseen protocol, 239 ± 74 reproducible features were in source images and 324 ± 16 were in generated images. The EHFS network is a novel approach to improving the reproducibility of radiomic features. It outperforms existing methods in reproducibility and generalization, as demonstrated by comprehensive experiments on both internal and external datasets. Our deep-learning-based CT image conversion could be a solution for standardization in ongoing radiomics research.

Abstract:Objectives. To test the effect of traditional up-sampling slice thickness (ST) methods on the reproducibility of CT radiomics features of liver tumors and investigate the improvement using a deep neural network (DNN) scheme. Methods. CT images with ≤ 1 mm ST in the public dataset were converted to low-resolution (3 mm, 5 mm) CT images. A DNN model was trained for the conversion from 3 mm ST and 5 mm ST to 1 mm ST and compared with conventional interpolation-based methods (cubic, linear, nearest) using structural similarity (SSIM) and peak-signal-to-noise-ratio (PSNR). Radiomics features were extracted from the tumor and tumor ring regions. The reproducibility of features from images converted using DNN and interpolation schemes were assessed using the concordance correlation coefficients (CCC) with the cutoff of 0.85. The paired t-test and Mann–Whitney U test were used to compare the evaluation metrics, where appropriate. Results. CT images of 108 patients were used for training (n = 63), validation (n = 11) and testing (n = 34). The DNN method showed significantly higher PSNR and SSIM values (p < 0.05) than interpolation-based methods. The DNN method also showed a significantly higher CCC value than interpolation-based methods. For features in the tumor region, compared with the cubic interpolation approach, the reproducible features increased from 393 (82%) to 422(88%) for the conversion of 3–1 mm, and from 305(64%) to 353(74%) for the conversion of 5–1 mm. For features in the tumor ring region, the improvement was from 395 (82%) to 431 (90%) and from 290 (60%) to 335 (70%), respectively. Conclusions. The DNN based ST up-sampling approach can improve the reproducibility of CT radiomics features in liver tumors, promoting the standardization of CT radiomics studies in liver cancer.

Abstract:OBJECTIVE: To investigate the impact of harmonization on the performance of CT, PET, and fused PET/CT radiomic features toward the prediction of mutations status, for epidermal growth factor receptor (EGFR) and Kirsten rat sarcoma viral oncogene (KRAS) genes in non-small cell lung cancer (NSCLC) patients.METHODS: Radiomic features were extracted from tumors delineated on CT, PET, and wavelet fused PET/CT images obtained from 136 histologically proven NSCLC patients. Univariate and multivariate predictive models were developed using radiomic features before and after ComBat harmonization to predict EGFR and KRAS mutation statuses. Multivariate models were built using minimum redundancy maximum relevance feature selection and random forest classifier. We utilized 70/30% splitting patient datasets for training/testing, respectively, and repeated the procedure 10 times. The area under the receiver operator characteristic curve (AUC), accuracy, sensitivity, and specificity were used to assess model performance. The performance of the models (univariate and multivariate), before and after ComBat harmonization was compared using statistical analyses.RESULTS: While the performance of most features in univariate modeling was significantly improved for EGFR prediction, most features did not show any significant difference in performance after harmonization in KRAS prediction. Average AUCs of all multivariate predictive models for both EGFR and KRAS were significantly improved (q-value < 0.05) following ComBat harmonization. The mean ranges of AUCs increased following harmonization from 0.87-0.90 to 0.92-0.94 for EGFR, and from 0.85-0.90 to 0.91-0.94 for KRAS. The highest performance was achieved by harmonized F_R0.66_W0.75 model with AUC of 0.94, and 0.93 for EGFR and KRAS, respectively.CONCLUSION: Our results demonstrated that regarding univariate modelling, while ComBat harmonization had generally a better impact on features for EGFR compared to KRAS status prediction, its effect is feature-dependent. Hence, no systematic effect was observed. Regarding the multivariate models, ComBat harmonization significantly improved the performance of all radiomics models toward more successful prediction of EGFR and KRAS mutation statuses in lung cancer patients. Thus, by eliminating the batch effect in multi-centric radiomic feature sets, harmonization is a promising tool for developing robust and reproducible radiomics using vast and variant datasets.

Abstract:ComBat harmonization has been developed to remove non-biological variations for data in multi-center research applying artificial intelligence (AI). We investigated the effectiveness of ComBat harmonization on radiomic and deep features extracted from large, multi-center abdominal MRI data. A retrospective study was conducted on T2-weighted (T2W) abdominal MRI data retrieved from individual patients with suspected or known chronic liver disease at three study sites. MRI data were acquired using systems from three manufacturers and two field strengths. Radiomic features and deep features were extracted using the PyRadiomics pipeline and a Swin Transformer. ComBat was used to harmonize radiomic and deep features across different manufacturers and field strengths. Student's t-test, ANOVA test, and Cohen's F score were applied to assess the difference in individual features before and after ComBat harmonization. Between two field strengths, 76.7%, 52.9%, and 26.7% of radiomic features, and 89.0%, 56.5%, and 0.1% of deep features from three manufacturers were significantly different. Among the three manufacturers, 90.1% and 75.0% of radiomic features and 89.3% and 84.1% of deep features from two field strengths were significantly different. After ComBat harmonization, there were no significant differences in radiomic and deep features among manufacturers or field strengths based on t-tests or ANOVA tests. Reduced Cohen's F scores were consistently observed after ComBat harmonization. ComBat harmonization effectively harmonizes radiomic and deep features by removing the non-biological variations due to system manufacturers and/or field strengths in large multi-center clinical abdominal MRI datasets.

Abstract:While remarkable advances have been made in Computed Tomography (CT), most of the existing efforts focus on imaging enhancement while reducing radiation dose. How to harmonize CT image data captured using different scanners is vital in cross-center large-scale radiomics studies but remains the boundary to explore. Furthermore, the lack of paired training image problem makes it computationally challenging to adopt existing deep learning models. %developed for CT image standardization. %this problem more challenging. We propose a novel deep learning approach called CVH-CT for harmonizing CT images captured using scanners from different vendors. The generator of CVH-CT uses a self-attention mechanism to learn the scanner-related information. We also propose a VGG feature-based domain loss to effectively extract texture properties from unpaired image data to learn the scanner-based texture distributions. The experimental results show that CVH-CT is clearly better than the baselines because of the use of the proposed domain loss, and CVH-CT can effectively reduce the scanner-related variability in terms of radiomic features.
Metabolomic approach to evaluate the toxicological effects of nonylphenol with rat urine.

Abstract:Metabolomics has focused on toxicological applications to (1) understand the mechanisms of toxicity, (2) identify novel biomarkers of toxicity, and (3) provide in vivo assessment in animal models through simple and fast methods to date. The toxicological effects of nonylphenol (NP) were evaluated after intraperitoneal injection of rats with 0, 50, and 250 mg kg(-1) day(-1) NP for four consecutive days. In the nontargeted approach, different extraction conditions were introduced to investigate the effects of NP on rats through gas chromatography/mass spectrometry (GC/MS). The GC/MS data obtained were further analyzed with partial least-squares discriminant analysis to compare toxicological effects between control and treated groups. The targeted approach was also used in combination with GC/MS to quantify endocrine hormones and to identify possible biomarkers in rat urine under optimal extraction conditions. In addition, we considered the metabolic trajectory to examine the metabolite profiles and patterns related to steroid metabolism in rats that were treated with NP, considering both treatment amount and time. The data suggest that tetrahydrocorticosterone and 5alpha-tetrahydrocorticosterone are possible urinary biomarkers of NP-induced toxicity. This metabolomic approach is a promising tool to assist with screening in toxicological studies.

Abstract:Clinical trials often involve comparing 2–4 doses or regimens of an experimental therapy with a control treatment. These studies might occur early in a drug development process, where the aim might be to demonstrate a basic level of proof (the so-called proof of concept (PoC) studies), at a later stage, to help establish a dose or doses that should be used in phase III trials (dose-finding), or even in confirmatory studies, where the registration of several doses might be considered. When a small number of doses are examined, the ability to implement parametric modeling is somewhat limited. As an alternative, in this paper, a flexible Bayesian model is suggested. In particular, we draw on the idea of using Bayesian model averaging (BMA) to exploit an assumed monotonic dose–response relationship, without using strong parametric assumptions. The approach is exemplified by assessing operating characteristics in the design of a PoC study examining a new treatment for psoriatic arthritis and a post hoc data analysis involving three confirmatory clinical trials, which examined an adjunctive treatment for partial epilepsy. Key difficulties, such as prior specification and computation, are discussed. A further extension, based on combining the flexible modeling with a classical multiple comparisons procedure, known as MCP–MOD, is examined. The benefit of this extension is a potential reduction in the number of simulations that might be needed to investigate operating characteristics of the statistical analysis.
Deep learning reconstruction improves radiomics feature stability and discriminative power in abdominal CT imaging: a phantom study

Abstract:Abstract Objectives To compare image quality of deep learning reconstruction (AiCE) for radiomics feature extraction with filtered back projection (FBP), hybrid iterative reconstruction (AIDR 3D), and model-based iterative reconstruction (FIRST). Methods Effects of image reconstruction on radiomics features were investigated using a phantom that realistically mimicked a 65-year-old patient’s abdomen with hepatic metastases. The phantom was scanned at 18 doses from 0.2 to 4 mGy, with 20 repeated scans per dose. Images were reconstructed with FBP, AIDR 3D, FIRST, and AiCE. Ninety-three radiomics features were extracted from 24 regions of interest, which were evenly distributed across three tissue classes: normal liver, metastatic core, and metastatic rim. Features were analyzed in terms of their consistent characterization of tissues within the same image (intraclass correlation coefficient ≥ 0.75), discriminative power (Kruskal-Wallis test p value < 0.05), and repeatability (overall concordance correlation coefficient ≥ 0.75). Results The median fraction of consistent features across all doses was 6%, 8%, 6%, and 22% with FBP, AIDR 3D, FIRST, and AiCE, respectively. Adequate discriminative power was achieved by 48%, 82%, 84%, and 92% of features, and 52%, 20%, 17%, and 39% of features were repeatable, respectively. Only 5% of features combined consistency, discriminative power, and repeatability with FBP, AIDR 3D, and FIRST versus 13% with AiCE at doses above 1 mGy and 17% at doses ≥ 3 mGy. AiCE was the only reconstruction technique that enabled extraction of higher-order features. Conclusions AiCE more than doubled the yield of radiomics features at doses typically used clinically. Inconsistent tissue characterization within CT images contributes significantly to the poor stability of radiomics features. Key Points • Image quality of CT images reconstructed with filtered back projection and iterative methods is inadequate for the majority of radiomics features due to inconsistent tissue characterization, low discriminative power, or low repeatability. • Deep learning reconstruction enhances image quality for radiomics and more than doubled the feature yield at doses that are typically used in clinical CT imaging. • Image reconstruction algorithms can optimize image quality for more reliable quantification of tissues in CT images.

Abstract:Purpose: Radiological cancer imaging features, or radiomics features, can be derived to diagnose disease or predict treatment response. However, variability between vendors, scanners, protocols, and even reconstruction software versions is an obstacle to the clinical use of radiomics features. This study aimed to characterize the impact of kernel reconstruction differences and integral tube current settings on radiomic features extracted from computed tomography (CT) scans. Methods: Radiomic features were extracted from CT scans of a 3D-printed phantom with five imprinted tumors using the CERR software system, resulting in 282 features. Batch effects were assessed via principal component analysis (PCA) and correlation measures. Robustness was measured using the concordance correlation coefficient (CCC) and Pearson correlation coefficient. Statistical analysis was performed using R software. Results: PCA identified two clusters comprised of Standard, ASIRs, ASIRV, and soft kernels in one, and Lung and Bone Kernels in the other. Features displayed a gradient from ASIR10 to ASIR50 and ASIRV1 to ASIRV5 in terms of nearness to Standard Kernel feature values. Feature correlation matrices revealed little change in ASIRs, ASIRVs, and the Standard Kernel, but showed significant changes in Bone and Lung Kernel results. Combat-algorithm correction improved robustness, particularly in first-order statistic features, and mitigated batch effects due to the ASIRs and the standard kernel. Forty (40) out of 282 features were identified as robust. However, Combat-based correction performed poorly in harmonizing Bone and Lung reconstruction kernels. Conclusions: The robustness of means and median radiomic features across kernel reconstruction choices, in contrast to the lack of robustness in many other radiomic features, suggests that kernel reconstruction effects are not well-addressed by current harmonization methods.

Abstract:Magnetic resonance imaging (MRI) provides enhanced soft tissue contrast and high spatial resolution. However, the relationship between intensity values among soft tissues in MRI is inconsistent, even when obtained under the same conditions (e.g., vendors and acquisition protocols). This inconsistency hinders accurate medical image segmentation and disease classification. Therefore, we propose a framework to harmonize multi-vendor MRI using a novel radiomics approach for robust segmentation. The proposed model comprises a cycle-consistent adversarial network (CycleGAN)-based network and a segmentation network. The CycleGAN-based network harmonizes MRI with the support of a radiomics-based method (radiomic feature (RF) loss function newly designed for this study). The segmentation network encourages the CycleGAN-based network to enhance intervertebral disc (IVD) segmentation features using dice loss functions during harmonization. Furthermore, publicly available datasets and diverse MRI scans provided by a collaborating hospital were used to make our model more robust to MRI variability. The proposed model was evaluated for segmentation using the Dice coefficient, intersection-over-union (IoU), F1 score, precision, and recall. It outperformed other segmentation methods (Dice = 0.920, IoU = 0.853, F1 score = 0.920, precision = 0.940, and recall = 0.902), even on diverse test datasets with disease information. The harmonization performance was assessed using the relative error of the RF values between the target (standard) and harmonized data. It achieved the four best scores ( ) among the five features in a relative error of RF compared to other harmonization methods (e.g., conventional histogram-based method and deep learning model).

Abstract:Background: Recent developments in artificial intelligence suggest that radiomics may represent a promising non-invasive biomarker to predict response to immune checkpoint inhibitors (ICIs). Nevertheless, validation of radiomics algorithms in independent cohorts remains a challenge due to variations in image acquisition and reconstruction. Using radiomics, we investigated the importance of scan normalization as part of a broader machine learning framework to enable model external generalizability to predict ICI response in non-small cell lung cancer (NSCLC) patients across different centers. Methods: Radiomics features were extracted and compared from 642 advanced NSCLC patients on pre-ICI scans using established open-source PyRadiomics and a proprietary DeepRadiomics deep learning technology. The population was separated into two groups: a discovery cohort of 512 NSCLC patients from three academic centers and a validation cohort that included 130 NSCLC patients from a fourth center. We harmonized images to account for variations in reconstruction kernel, slice thicknesses, and device manufacturers. Multivariable models, evaluated using cross-validation, were used to estimate the predictive value of clinical variables, PD-L1 expression, and PyRadiomics or DeepRadiomics for progression-free survival at 6 months (PFS-6). Results: The best prognostic factor for PFS-6, excluding radiomics features, was obtained with the combination of Clinical + PD-L1 expression (AUC = 0.66 in the discovery and 0.62 in the validation cohort). Without image harmonization, combining Clinical + PyRadiomics or DeepRadiomics delivered an AUC = 0.69 and 0.69, respectively, in the discovery cohort, but dropped to 0.57 and 0.52, in the validation cohort. This lack of generalizability was consistent with observations in principal component analysis clustered by CT scan parameters. Subsequently, image harmonization eliminated these clusters. The combination of Clinical + DeepRadiomics reached an AUC = 0.67 and 0.63 in the discovery and validation cohort, respectively. Conversely, the combination of Clinical + PyRadiomics failed generalizability validations, with AUC = 0.66 and 0.59. Conclusion: We demonstrated that a risk prediction model combining Clinical + DeepRadiomics was generalizable following CT scan harmonization and machine learning generalization methods. These results had similar performances to routine oncology practice using Clinical + PD-L1. This study supports the strong potential of radiomics as a future non-invasive strategy to predict ICI response in advanced NSCLC.
Convolution Kernel and Iterative Reconstruction Affect the Diagnostic Performance of Radiomics and Deep Learning in Lung Adenocarcinoma Pathological Subtypes.

Abstract:BackgroundThe aim of this study was to investigate the influence of convolution kernel and iterative reconstruction on the diagnostic performance of radiomics and deep learning (DL) in lung adenocarcinomas.MethodsA total of 183 patients with 215 lung adenocarcinomas were included in this study. All CT imaging data was reconstructed with three reconstruction algorithms (ASiR at 0%, 30%, 60% strength), each with two convolution kernels (bone and standard). A total of 171 nodules were selected as the training‐validation set, whereas 44 nodules were selected as the testing set. Logistic regression and a DL framework‐DenseNets were selected to tackle the task. Three logical experiments were implemented to fully explore the influence of the studied parameters on the diagnostic performance. The receiver operating characteristic curve (ROC) was used to evaluate the performance of constructed models.ResultsIn Experiments A and B, no statistically significant results were found in the radiomic method, whereas two and six pairs were statistically significant (P < 0.05) in the DL method. In Experiment_C, significant differences in one and four models were found in the radiomics and DL methods, respectively. Moreover, models constructed with standard convolution kernel data outperformed that constructed with bone convolution kernel data in all studied ASiR levels in the DL method. In the DL method, B0 and S60 performed best in bone and standard convolution kernel, respectively.ConclusionThe results demonstrated that DL was more susceptible to CT parameter variability than radiomics. Standard convolution kernel images seem to be more appropriate for imaging analysis. Further investigation with a larger sample size is needed.
Deep learning PET/CT-based radiomics integrates clinical data: A feasibility study to distinguish between tuberculosis nodules and lung cancer

Abstract:Background: Radiomic diagnosis models generally consider only a single dimension of information, leading to limitations in their diagnostic accuracy and reliability. The integration of multiple dimensions of information into the deep learning model have the potential to improve its diagnostic capabilities. The purpose of study was to evaluate the performance of deep learning model in distinguishing tuberculosis (TB) nodules and lung cancer (LC) based on deep learning features, radiomic features, and clinical information. Methods: Positron emission tomography (PET) and computed tomography (CT) image data from 97 patients with LC and 77 patients with TB nodules were collected. One hundred radiomic features were extracted from both PET and CT imaging using the pyradiomics platform, and 2048 deep learning features were obtained through a residual neural network approach. Four models included traditional machine learning model with radiomic features as input (traditional radiomics), a deep learning model with separate input of image features (deep convolutional neural networks [DCNN]), a deep learning model with two inputs of radiomic features and deep learning features (radiomics-DCNN) and a deep learning model with inputs of radiomic features and deep learning features and clinical information (integrated model). The models were evaluated using area under the curve (AUC), sensitivity, accuracy, specificity, and F1-score metrics. Results: The results of the classification of TB nodules and LC showed that the integrated model achieved an AUC of 0.84 (0.82-0.88), sensitivity of 0.85 (0.80-0.88), and specificity of 0.84 (0.83-0.87), performing better than the other models. Conclusion: The integrated model was found to be the best classification model in the diagnosis of TB nodules and solid LC.
Impact of harmonization on the reproducibility of MRI radiomic features when using different scanners, acquisition parameters, and image pre-processing techniques: a phantom study

Abstract:Abstract This study investigated the impact of ComBat harmonization on the reproducibility of radiomic features extracted from magnetic resonance images (MRI) acquired on different scanners, using various data acquisition parameters and multiple image pre-processing techniques using a dedicated MRI phantom. Four scanners were used to acquire an MRI of a nonanatomic phantom as part of the TCIA RIDER database. In fast spin-echo inversion recovery (IR) sequences, several inversion durations were employed, including 50, 100, 250, 500, 750, 1000, 1500, 2000, 2500, and 3000 ms. In addition, a 3D fast spoiled gradient recalled echo (FSPGR) sequence was used to investigate several flip angles (FA): 2, 5, 10, 15, 20, 25, and 30 degrees. Nineteen phantom compartments were manually segmented. Different approaches were used to pre-process each image: Bin discretization, Wavelet filter, Laplacian of Gaussian, logarithm, square, square root, and gradient. Overall, 92 first-, second-, and higher-order statistical radiomic features were extracted. ComBat harmonization was also applied to the extracted radiomic features. Finally, the Intraclass Correlation Coefficient (ICC) and Kruskal-Wallis’s (KW) tests were implemented to assess the robustness of radiomic features. The number of non-significant features in the KW test ranged between 0–5 and 29–74 for various scanners, 31–91 and 37–92 for three times tests, 0–33 to 34–90 for FAs, and 3–68 to 65–89 for IRs before and after ComBat harmonization, with different image pre-processing techniques, respectively. The number of features with ICC over 90% ranged between 0–8 and 6–60 for various scanners, 11–75 and 17–80 for three times tests, 3–83 to 9–84 for FAs, and 3–49 to 3–63 for IRs before and after ComBat harmonization, with different image pre-processing techniques, respectively. The use of various scanners, IRs, and FAs has a great impact on radiomic features. However, the majority of scanner-robust features is also robust to IR and FA. Among the effective parameters in MR images, several tests in one scanner have a negligible impact on radiomic features. Different scanners and acquisition parameters using various image pre-processing might affect radiomic features to a large extent. ComBat harmonization might significantly impact the reproducibility of MRI radiomic features. Graphical Abstract
