Abstract:Progress in defining genomic fitness landscapes in cancer, especially those defined by copy number alterations (CNAs), has been impeded by lack of time-series single-cell sampling of polyclonal populations and temporal statistical models1-7. Here we generated 42,000 genomes from multi-year time-series single-cell whole-genome sequencing of breast epithelium and primary triple-negative breast cancer (TNBC) patient-derived xenografts (PDXs), revealing the nature of CNA-defined clonal fitness dynamics induced by TP53 mutation and cisplatin chemotherapy. Using a new Wright-Fisher population genetics model8,9 to infer clonal fitness, we found that TP53 mutation alters the fitness landscape, reproducibly distributing fitness over a larger number of clones associated with distinct CNAs. Furthermore, in TNBC PDX models with mutated TP53, inferred fitness coefficients from CNA-based genotypes accurately forecast experimentally enforced clonal competition dynamics. Drug treatment in three long-term serially passaged TNBC PDXs resulted in cisplatin-resistant clones emerging from low-fitness phylogenetic lineages in the untreated setting. Conversely, high-fitness clones from treatment-naive controls were eradicated, signalling an inversion of the fitness landscape. Finally, upon release of drug, selection pressure dynamics were reversed, indicating a fitness cost of treatment resistance. Together, our findings define clonal fitness linked to both CNA and therapeutic resistance in polyclonal tumours.

Abstract:In assessing the role of treefall gaps in maintaining species richness in a tropical forest, S. P. Hubbell et al. (1) provide a test of the intermediate disturbance hypothesis, which predicts greater species richness in gaps than in mature forest. Hubbell et al. find more tree species per quadrat in gaps than in mature forest, but reject the richness difference as “spurious” after showing that the distributions of species per stem do not differ between gap and nongap quadrats. We find two problems with this key conclusion. First, for diverse tropical forests, the intermediate disturbance hypothesis predicts not simply that species richness in any one gap will be greater than in the same area of mature forest matrix, but that gaps collectively will be richer than the matrix, because gaps provide more diverse conditions and resources. The appropriate comparison is between the per-stem species accumulation curve for gaps and the corresponding curve for the nongap matrix (Fig. 1) (2). The species-area plot in figure 3B in the report (1) shows average richness per area, not cumulative richness per stem. Second, richness may actually be higher in individual gaps than in the forest matrix, for matched numbers of stems, despite the absence of any difference in species per stem. This paradox arises from the fact that expected number of species per stem decreases monotonically with number of stems in any species accumulation curve (Fig. 1). Thus, species per stem is an inappropriate statistic for comparing species richness among samples that differ in density (3). The same pitfall undermines their conclusion that pioneer species richness is independent of gap size. Because Hubbell et al. do not provide species accumulation curves, one cannot evaluate the statement that richness is identical in gaps and nongaps. The conclusions reached by Hubbell et al. are further weakened because the contribution of seedlings to gap richness is not taken into account, despite the nearly fivefold higher density of seedlings in gaps. The statement that mortality in gaps is “a random-thinning process” does not account for differential mortality between seedling and sapling stages and between saplings and adults. For these reasons, we question the inference that species richness in tropical forests is decoupled from gap disturbance regimes.

Abstract:Abstract To uncover the functionally essential variations related to tumorigenesis and tumor progression from large amount of cancer genomics data is still challenging due to the genetic diversity between patients, and extensive inter- and intra-tumor heterogeneity at the genomic, epigenomic, and transcription levels. Multiple primary cultures derived from phenotypically distinct subpopulations of a single patient may not only represent the diversity and heterogeneity of tumor cell types and states (such as metastasis and drug-resistant), but also narrow the analysis in genomic basis of phenotypic diversity down to the relatively small number of variations between subpopulations with the same genetic background. Performing multi-omics sequencing, we identified variations in single nucleotide, copy number, DNA methylation and gene expression among four primary cell cultures from primary and recurrent tumors in a hepatocellular carcinoma patient. We observed the discrepancy between the phylogenetic relationships revealed by single nucleotide variations (SNVs) and transcriptional profiles in the four cell cultures. The differences in gene expression, which indicated the distinct cellular characteristics and tumorigenic capability in one of the two recurrent cell clones, were correlated to the copy number alterations (CNAs) and DNA methylation variation in gene body and confirmed by the characterization of cellular phenotype. Abstract:Intra-tumor heterogeneity (ITH) is a mechanism of therapeutic resistance and therefore an important clinical challenge. However, the extent, origin, and drivers of ITH across cancer types are poorly understood. To address this, we extensively characterize ITH across whole-genome sequences of 2,658 cancer samples spanning 38 cancer types. Nearly all informative samples (95.1%) contain evidence of distinct subclonal expansions with frequent branching relationships between subclones. We observe positive selection of subclonal driver mutations across most cancer types and identify cancer type-specific subclonal patterns of driver gene mutations, fusions, structural variants, and copy number alterations as well as dynamic changes in mutational processes between subclonal expansions. Our results underline the importance of ITH and its drivers in tumor evolution and provide a pan-cancer resource of comprehensively annotated subclonal events from whole-genome sequencing data.

Abstract:All cancers carry somatic mutations. The patterns of mutation in cancer genomes reflect the DNA damage and repair processes to which cancer cells and their precursors have been exposed. To explore these mechanisms further, we generated catalogs of somatic mutation from 21 breast cancers and applied mathematical methods to extract mutational signatures of the underlying processes. Multiple distinct single- and double-nucleotide substitution signatures were discernible. Cancers with BRCA1 or BRCA2 mutations exhibited a characteristic combination of substitution mutation signatures and a distinctive profile of deletions. Complex relationships between somatic mutation prevalence and transcription were detected. A remarkable phenomenon of localized hypermutation, termed "kataegis," was observed. Regions of kataegis differed between cancers but usually colocalized with somatic rearrangements. Base substitutions in these regions were almost exclusively of cytosine at TpC dinucleotides. The mechanisms underlying most of these mutational signatures are unknown. However, a role for the APOBEC family of cytidine deaminases is proposed.

Abstract:Our knowledge of copy number evolution during the expansion of primary breast tumours is limited<sup><a href="/articles/s41586-021-03357-x#ref-CR1">1</a>,<a href="/articles/s41586-021-03357-x#ref-CR2">2</a></sup>. Here, to investigate this process, we developed a single-cell, single-molecule DNA-sequencing method and performed copy number analysis of 16,178 single cells from 8 human triple-negative breast cancers and 4 cell lines. The results show that breast tumours and cell lines comprise a large milieu of subclones (7–22) that are organized into a few (3–5) major superclones. Evolutionary analysis suggests that after clonal <i>TP53</i> mutations, multiple loss-of-heterozygosity events and genome doubling, there was a period of transient genomic instability followed by ongoing copy number evolution during the primary tumour expansion. By subcloning single daughter cells in culture, we show that tumour cells rediversify their genomes and do not retain isogenic properties. These data show that triple-negative breast cancers continue to evolve chromosome aberrations and maintain a reservoir of subclonal diversity during primary tumour growth.

Abstract:Abstract Cancer precision medicine is based on the idea that specific genomic features of a human tumor are associated with its drug response. Therefore, by assessing the genomic features of a tumor, its vulnerabilities could be predicted, and an optimal treatment could then be tailored. In order to achieve this goal, there is a burning need to develop a comprehensive “dependency map” that would enable to predict the “Achilles heel” of each tumor based on its genomic features. In an attempt to develop such cancer dependency map, the cancer community heavily relies on cancer models, such as genetically engineered mouse models (GEMMs), patient-derived xenografts (PDXs), and human cell lines (CLs). Importantly, xenografts and cell lines are used not just for cancer research, but also to predict the response of a specific patient to anti-cancer drugs (i.e., as tumor “avatars”). As cancer models are invaluable for cancer research, much effort has been recently invested in their genomic and phenotypic profiling. However, like any biological system, cancer models evolve. Whereas tumor heterogeneity and genomic instability have received much attention, the heterogeneity and instability of cancer models - and how the genomic evolution of these models affects their use in cancer research and cancer precision medicine - remain under-explored.In my postdoctoral work, I have studied the extent of genomic evolution in multiple cancer models, its biological origins and its functional implications. This work was comprised of three independent studies, which dissected various aspects of genomic evolution in three major cancer model systems: GEMMs, PDXs and CLs. In this talk, I will describe the main conclusions of my studies, and highlight important themes that emerge from their synthesis.In a first study (Ben-David et al. Nature Communications 2016), we generated the first comprehensive catalogue of copy-number alterations (CNAs) in cancer GEMMs. Mining this resource, we found that chromosomal aberrations accumulated late during breast tumorigenesis, and observed marked differences in CNA prevalence between mouse mammary tumours initiated with distinct drivers. Some aberrations were recurrent and unique to specific GEMMs, suggesting distinct driver-dependent routes to tumorigenesis. Using synteny-based oncogenomics of mouse and human data, we narrowed down the critical region of interest in one of the most recurrent chromosomal changes in breast cancer (loss of chromosome 1p), and identified a gene (Sfn) that cooperates with Erbb2 during breast cancer tumorigenesis. We experimentally validated that loss of Stratifin (SFN) promotes HER2-induced tumorigenesis. This study demonstrates how the natural genomic evolution during tumorigenesis in GEMMs can inform the identification of oncogenic networks that are important for the pathogenesis of human cancer.In a second study (Ben-David et al. Nature Genetics 2017), we followed the genomic evolution of PDXs throughout their derivation and in vivo propagation. We observed extensive evolution of the PDX copy-number landscapes, mostly driven by strong clonal dynamics leading to the expansion of pre-existing minor subclones. Clonal dynamics were strongest during derivation and early propagation of the models, and attenuated at later passages. Reproducible changes were observed across independent PDXs generated from the same primary tumor, indicating the involvement of selection, rather than mere genetic drift. Importantly, the rate of genomic evolution in PDXs was similar to that observed in patient-derived CLs. Tumor evolution in PDXs and in patients followed distinct trajectories. Specifically, aneuploidy events recurrently observed in primary tumors gradually disappeared in PDXs. The genomic stability of PDXs was associated with their response to chemotherapy and targeted drugs, suggesting that the genomic evolution of PDXs could affect the faithfulness of PDX-based prediction of patients' drug response.In a third study (Ben-David et al. Nature 2018), we compared genomic analyses of 106 CLs grown in two laboratories and revealed extensive genetic diversity. Follow-up comprehensive genomic characterization of 27 strains of the common breast cancer cell line MCF7 uncovered rapid genetic diversification. Similar results were obtained with multiple strains of 13 additional CLs. Genetic changes were associated with differential activation of gene expression programs and marked differences in cell morphology and proliferation. Barcoding experiments showed that CL evolution occurred as a result of positive clonal selection that is highly sensitive to culture conditions. Analyses of single cell-derived clones showed that ongoing instability quickly translated into CL heterogeneity. Functionally, testing of the 27 MCF7 strains against 321 anti-cancer compounds uncovered strikingly disparate drug response: over 80% of compounds that strongly inhibited some CL strains were completely inactive in others. These findings have broad implications for cell line use in basic cancer research and cancer precision medicine. Importantly, we suggest practical ways to mitigate the risks posed by CL genomic evolution and to facilitate maximally-reproducible cell line-based research. Moreover, we propose how to constructively build upon this phenomenon in future studies (e.g. to study of types of genetic variation that cannot be readily introduced experimentally, such as large chromosomal changes).In a fourth study (Ben-David et al. Submitted), we performed a deep genomic analysis of human cancer cell lines before and after the introduction of Cas9. We found upregulation of the p53 pathway upon Cas9 introduction, specifically in TP53-WT cell lines. This upregulation was confirmed at the mRNA and protein levels. Moreover, we found elevated levels of DNA repair transcriptional signatures in the Cas9 cell lines, and confirmed that the introduction of Cas9 induced DNA damage using immunofluorescence quantification of γH2AX. Genetic characterization of 42 cell line pairs showed that Cas9 introduction could lead to the emergence and to the expansion of p53-inactivating mutations. Competition experiments with isogenic TP53-WT/TP53-null cell lines confirmed that Cas9 introduction accelerated selection for p53-inactivating mutation. Lastly, we compared Cas9 activity across 719 human cell lines and found that Cas9 was significantly less active in TP53-WT cell lines, in line with functional p53 being a barrier to the efficient expression of Cas9 in human cells. These findings have broad implications for the proper use of CRISPR/Cas9 genome editing in basic research and in clinical applications. They also demonstrate the profound functional consequences of in vitro genomic evolution following a defined, common selection pressure.In summary, my postdoctoral studies revealed a previously under-appreciated genomic instability in multiple cancer models, and characterized the implications of this instability for the use of such models in cancer research. Combined, this body of work exposed extensive genetic evolution of cancer models, distinct from that seen in patients, which results in gene expression changes and disparate drug response. Our studies of the stability and faithfulness of cancer models improve our biological understanding of the advantages and limitations of the models, and can help guide their proper application. Importantly, the genomic instability of cancer models also presents a unique opportunity to use these models in novel and creative ways (Ben-David at al. Nature Reviews Cancer 2019; Ben-David and Amon Nature Reviews Genetics 2019). This work thus highlights both the perils and the opportunities of the natural evolution of cancer models. Abstract:Early whole genome sequencing studies have emphasised the different modes by which breast cancers can evolve. However, bulk NGS tissue analysis obscures mutations that are contemporaneous and/or lead to negative selection, and does not resolve clone specific metrics such as replication rate and fitness. We have developed single cell genome sequencing methods (Laks et al., Cell 2019) to identify large scale copy number-structural (CNA-SV) mutational processes that result in genomic shuffling through the duplication or deletion of chromosomal regions, obscured by bulk tissue analysis. This has revealed the existence and activity of distinct "foreground" mutational processes, i.e. mutational events in single mitoses that are observed directly, before the effects of purifying selection. We discovered that foreground processes are preferentially associated with background patterns of genome instability (Funnell et al., Nature 2022). We also discovered that CNA-SV mutational patterns are associated with relative sensitivity or resistance to platinum, a commonly used DNA targeting agent in TNBC and HGSOC. Our second recent discovery has been the association of CNA-SV mutations with clonal resistance to platinum in TNBC (Salehi et al., Nature 2021). Taken together, we now understand that ongoing CNA-SV mutations contribute to the evolution of fitness landscapes for DNA targeting therapeutics. In parallel work (Xu et al Nat. comms 2017) we have discovered stabilisers of folded DNA guanine stacked bases, G-quadruplexes (G4), to be synthetically lethal in contexts including HR and TMEJ that are underpinned by the single cell processes identified through single genome sequencing. Abstract:Chromosomal instability in cancer consists of dynamic changes to the number and structure of chromosomes1,2. The resulting diversity in somatic copy number alterations (SCNAs) may provide the variation necessary for tumour evolution1,3,4. Here we use multi-sample phasing and SCNA analysis of 1,421 samples from 394 tumours across 22 tumour types to show that continuous chromosomal instability results in pervasive SCNA heterogeneity. Parallel evolutionary events, which cause disruption in the same genes (such as BCL9, MCL1, ARNT (also known as HIF1B), TERT and MYC) within separate subclones, were present in 37% of tumours. Most recurrent losses probably occurred before whole-genome doubling, that was found as a clonal event in 49% of tumours. However, loss of heterozygosity at the human leukocyte antigen (HLA) locus and loss of chromosome 8p to a single haploid copy recurred at substantial subclonal frequencies, even in tumours with whole-genome doubling, indicating ongoing karyotype remodelling. Focal amplifications that affected chromosomes 1q21 (which encompasses BCL9, MCL1 and ARNT), 5p15.33 (TERT), 11q13.3 (CCND1), 19q12 (CCNE1) and 8q24.1 (MYC) were frequently subclonal yet appeared to be clonal within single samples. Analysis of an independent series of 1,024 metastatic samples revealed that 13 focal SCNAs were enriched in metastatic samples, including gains in chromosome 8q24.1 (encompassing MYC) in clear cell renal cell carcinoma and chromosome 11q13.3 (encompassing CCND1) in HER2+ breast cancer. Chromosomal instability may enable the continuous selection of SCNAs, which are established as ordered events that often occur in parallel, throughout tumour evolution.

Abstract:Aneuploidy is a hallmark of human cancers and studies have shown that cancer patients harbor many differences in their copy number aberrations (CNAs) reflecting interpatient heterogeneity (IPH). While IPH has been studied extensively, the intratumoral heterogeneity (ITH) of CNAs within a tumor remains understudied. Here, we conducted a pan-cancer analysis of 94 human tumor samples at single cell genomic resolution, representing seven major cancer types: bladder, breast, colon, glioblastoma, kidney, lung, and ovary. In total, 62,646 aneuploid cells were analyzed by single cell copy number profiling and bulk exome sequencing was performed. In most cancer types, increased subclonal diversity was associated with higher CNA burden, whole genome doubling (WGD) events, and TP53 mutations. In all tumors, our data show that cancer cells share a clonal set of truncal CNAs or mutations, suggesting these tumors evolved from a single ancestral cell. In 18/94 cases we identified subclonal WGD events, which resulted in a higher number of copy number losses after tetraploidization. Macro-spatial sampling showed that increased clonal diversity also correlated with increased spatial geographical diversity. We found that many cancers evolved CNAs in short punctuated bursts of evolution, and that this was not restricted to a specific cancer type. Collectively, these data show that copy number ITH is universally associated with molecular features across these human cancer types. Abstract:Every cancer originates from a single cell. During expansion of the neoplastic cell population, individual cells acquire genetic and phenotypic differences from each other. Here, to investigate the nature and extent of intra-tumour diversification, we characterized organoids derived from multiple single cells from three colorectal cancers as well as from adjacent normal intestinal crypts. Colorectal cancer cells showed extensive mutational diversification and carried several times more somatic mutations than normal colorectal cells. Most mutations were acquired during the final dominant clonal expansion of the cancer and resulted from mutational processes that are absent from normal colorectal cells. Intra-tumour diversification of DNA methylation and transcriptome states also occurred; these alterations were cell-autonomous, stable, and followed the phylogenetic tree of each cancer. There were marked differences in responses to anticancer drugs between even closely related cells of the same tumour. The results indicate that colorectal cancer cells experience substantial increases in somatic mutation rate compared to normal colorectal cells, and that genetic diversification of each cancer is accompanied by pervasive, stable and inherited differences in the biological states of individual cancer cells.

Abstract:Single tumour cells observedTumours are known to be genetically heterogeneous, but it is proving difficult to dissect this heterogeneity at the single-cell level. A combination of whole-genome amplification and sequencing of single nuclei separated by fluorescence activated cell sorting now reveals the population structure of breast tumours from two patients. In both, tumour growth is by punctuated clonal expansions with few persistent intermediates, in contrast to the many gradual models of tumour progression. Single-cell sequencing of this type — once it becomes cheaper — is likely to have clinical implications for cancer prognosis and staging.

Abstract:Pancreatic cancer remains one of the most lethal of malignancies and a major health burden. We performed whole-genome sequencing and copy number variation (CNV) analysis of 100 pancreatic ductal adenocarcinomas (PDACs). Chromosomal rearrangements leading to gene disruption were prevalent, affecting genes known to be important in pancreatic cancer (TP53, SMAD4, CDKN2A, ARID1A and ROBO2) and new candidate drivers of pancreatic carcinogenesis (KDM6A and PREX2). Patterns of structural variation (variation in chromosomal structure) classified PDACs into 4 subtypes with potential clinical utility: the subtypes were termed stable, locally rearranged, scattered and unstable. A significant proportion harboured focal amplifications, many of which contained druggable oncogenes (ERBB2, MET, FGFR1, CDK6, PIK3R3 and PIK3CA), but at low individual patient prevalence. Genomic instability co-segregated with inactivation of DNA maintenance genes (BRCA1, BRCA2 or PALB2) and a mutational signature of DNA damage repair deficiency. Of 8 patients who received platinum therapy, 4 of 5 individuals with these measures of defective DNA maintenance responded.

Abstract:Abstract A key mutational process in cancer is structural variation, in which rearrangements delete, amplify or reorder genomic segments that range in size from kilobases to whole chromosomes 1–7 . Here we develop methods to group, classify and describe somatic structural variants, using data from the Pan-Cancer Analysis of Whole Genomes (PCAWG) Consortium of the International Cancer Genome Consortium (ICGC) and The Cancer Genome Atlas (TCGA), which aggregated whole-genome sequencing data from 2,658 cancers across 38 tumour types 8 . Sixteen signatures of structural variation emerged. Deletions have a multimodal size distribution, assort unevenly across tumour types and patients, are enriched in late-replicating regions and correlate with inversions. Tandem duplications also have a multimodal size distribution, but are enriched in early-replicating regions—as are unbalanced translocations. Replication-based mechanisms of rearrangement generate varied chromosomal structures with low-level copy-number gains and frequent inverted rearrangements. One prominent structure consists of 2–7 templates copied from distinct regions of the genome strung together within one locus. Such cycles of templated insertions correlate with tandem duplications, and—in liver cancer—frequently activate the telomerase gene TERT . A wide variety of rearrangement processes are active in cancer, which generate complex configurations of the genome upon which selection can act.

Abstract:Abstract Chromosomal instability (CIN) is a major driver of tumor progression and treatment resistance in many cancers. CIN is characterized by ongoing chromosome missegregation, segmental aneuploidy and whole-genome doubling (WGD), generating copy number heterogeneity that provides a substrate for natural selection. Although well characterized in model systems, the evolutionary dynamics and genomic impact of WGD is underexplored in primary tumors and metastases. Newly developed single-cell genomics assays now allow for the measurement of the whole genomes of single cells obtained from patient tissues, thus providing a direct view into the evolution of tumor genomes undergoing WGD. We performed multi-region single-cell whole genome sequencing (scWGS) in a cohort of patients with high-grade serous ovarian cancer (HGSOC), an archetype of high CIN cancers. We profiled a total of 70,644 single cells from 63 pre-treatment samples obtained for 36 HGSOC patients. For each patient, we computed total and allele-specific copy number per cell, and inferred the evolutionary history of each patient’s tumor, including clonal and subclonal WGD events and cell-specific whole-chromosome or arm-level copy number changes indicative of missegregations. To determine the role of CIN-associated micronuclei (MN) formation, we used high-resolution cGAS immunofluorescence (IF) microscopy to profile FFPE tissues site-matched to scWGS, and quantify spatially-resolved rates of MN formation and rupture across 120 samples. A majority of tumors were characterized by early clonal WGD (61%, 22/36 cases). The remaining patients exhibited subclonal WGD subpopulations averaging 10% of cancer cells in total. To understand the interplay between recent WGD and CIN across the cohort, we subset all patients cells into non-WGD, subclonal WGD, and clonal WGD and computed mis-segregation rates for these subsets. Non-WGD cells showed the lowest levels of mis-segregation. Subclonal WGD exhibited the highest CIN rates, including mis-segregation and multipolar cells indicative of CIN following a recent WGD event. Clonal WGD exhibited intermediate levels of mis-segregation indicative of stabilization following a historical WGD event. CIN following WGD often resulted in a reduction in ploidy relative to the ancestral WGD cell. Micronucleus rupture was ubiquitously detected in IF across HGSOC tumors, and MN rates varied widely between patients and across primary and metastatic sites. Micronucleus rupture commonly resulted from the impact of WGD, which increased sequestration of missegregated chromosomes into MN. Through multimodal single cell measurements of HGSOC tumors, we were able to characterize genomic complexity from individual cell division errors in HGSOC, and shed light into how the transient processes governing ovarian cancer cell evolution impact the genomes of cell populations. Abstract:Intratumour heterogeneity (ITH) fuels lung cancer evolution, which leads to immune evasion and resistance to therapy 1 . Here, using paired whole-exome and RNA sequencing data, we investigate intratumour transcriptomic diversity in 354 non-small cell lung cancer tumours from 347 out of the first 421 patients prospectively recruited into the TRACERx study 2,3 . Analyses of 947 tumour regions, representing both primary and metastatic disease, alongside 96 tumour-adjacent normal tissue samples implicate the transcriptome as a major source of phenotypic variation. Gene expression levels and ITH relate to patterns of positive and negative selection during tumour evolution. We observe frequent copy number-independent allele-specific expression that is linked to epigenomic dysfunction. Allele-specific expression can also result in genomic–transcriptomic parallel evolution, which converges on cancer gene disruption. We extract signatures of RNA single-base substitutions and link their aetiology to the activity of the RNA-editing enzymes ADAR and APOBEC3A, thereby revealing otherwise undetected ongoing APOBEC activity in tumours. Characterizing the transcriptomes of primary–metastatic tumour pairs, we combine multiple machine-learning approaches that leverage genomic and transcriptomic variables to link metastasis-seeding potential to the evolutionary context of mutations and increased proliferation within primary tumour regions. These results highlight the interplay between the genome and transcriptome in influencing ITH, lung cancer evolution and metastasis.

Abstract:Abstract Accurate detection of somatic mutations in single tumor cells is greatly desired as it allows us to quantify the single-cell mutation burden and construct the mutation-based phylogenetic tree. Here we developed scNanoSeq chemistry and profiled 842 single cells from 21 human breast cancer samples. The majority of the mutation-based phylogenetic trees comprise a characteristic stem evolution followed by the clonal sweep. We observed the subtype-dependent lengths in the stem evolution. To explain this phenomenon, we propose that the differences are related to different reprogramming required for different subtypes of breast cancer. Furthermore, we reason that the time that the tumor-initiating cell took to acquire the critical clonal-sweep-initiating mutation by random chance set the time limit for the reprogramming process. We refer to this model as a reprogramming and critical mutation co-timing (RCMC) subtype model. Next, in the sweeping clone, we observed that tumor cells undergo a branched evolution with rapidly decreasing selection. In the most recent clades, effectively neutral evolution has been reached, resulting in a substantially large number of mutational heterogeneities. Integrative analysis with 522-713X ultra-deep bulk whole genome sequencing (WGS) further validated this evolution mode. Mutation-based phylogenetic trees also allow us to identify the early branched cells in a few samples, whose phylogenetic trees support the gradual evolution of copy number variations (CNVs). Abstract:Deciphering the structural variation across tumour genomes is crucial to determine the events driving tumour progression and better understand tumour adaptation and evolution. High grade serous ovarian cancer (HGSOC) is an exemplar tumour type showing extreme, but poorly characterised structural diversity. We comprehensively describe the mutational landscape driving HGSOC, exploiting a large (N=324), deeply whole genome sequenced dataset. We reveal two divergent evolutionary trajectories, affecting patient survival and involving differing genomic environments. One involves homologous recombination repair deficiency (HRD) while the other is dominated by whole genome duplication (WGD) with frequent chromothripsis, breakage-fusion-bridges and extra-chromosomal DNA. These trajectories contribute to structural variation hotspots, containing novel candidate driver genes with significantly altered expression. While structural variation predominantly drives tumorigenesis, we also find high mtDNA mutation loads associated with shorter patient survival, and acting in combination with alterations in the nuclear genome to impact prognosis and suggesting new strategies for patient stratification.

Abstract:The extent of cell-to-cell variation in tumor mitochondrial DNA (mtDNA) copy number and genotype, and the phenotypic and evolutionary consequences of such variation, are poorly characterized. Here we use amplification-free single-cell whole-genome sequencing (Direct Library Prep (DLP+)) to simultaneously assay mtDNA copy number and nuclear DNA (nuDNA) in 72,275 single cells derived from immortalized cell lines, patient-derived xenografts and primary human tumors. Cells typically contained thousands of mtDNA copies, but variation in mtDNA copy number was extensive and strongly associated with cell size. Pervasive whole-genome doubling events in nuDNA associated with stoichiometrically balanced adaptations in mtDNA copy number, implying that mtDNA-to-nuDNA ratio, rather than mtDNA copy number itself, mediated downstream phenotypes. Finally, multimodal analysis of DLP+ and single-cell RNA sequencing identified both somatic loss-of-function and germline noncoding variants in mtDNA linked to heteroplasmy-dependent changes in mtDNA copy number and mitochondrial transcription, revealing phenotypic adaptations to disrupted nuclear/mitochondrial balance.
