Abstract:The single-component Mollerup model, with over 40 direct applications and 442 citations, is the most widely used activity model for chromatographic mechanistic modeling. Many researchers have extended this formula to multi-component systems by directly adding subscripts, a modification deemed thermodynamically inconsistent (referred to as the reference model). In this work, we rederived the asymmetric activity model for multi-component systems, using the van der Waals equation of state, and termed it the multi-component Mollerup model. In contrast to the reference model, our proposed model accounts for the contributions of all components to the activity. Three numerical experiments were performed to investigate the impact of the three different activity models on the chromatographic modeling. The results indicate that our proposed model represents a thermodynamically consistent generalization of the single-component Mollerup model to multi-component systems. This communication advocates adopting of the multi-component Mollerup model for activity modeling in multi-component chromatographic separation to enhance thermodynamic consistency.

Abstract:Understanding the structural relaxation plays an essential role in the application of amorphous solids. Most of the current models use the fictive temperature concept to describe structural relaxation. The fictive temperature is assumed to evolve with temperature through the Kohlrausch-Williams-Watt (KWW) function. In this work, we use the Mittag-Leffler (ML) function to replace the KWW function. We will demonstrate the similarity and difference of the two models. Both the continuous model in the integral form and the discrete model with multiple relaxation processes in differential form are presented. We provide a numerical algorithm to obtain the relaxation spectra of the discrete models. It is shown that the spectrum of the model with the KWW kernel is asymmetric while the spectrum of the model with the ML kernel is symmetric. We further demonstrate that the continuous model and the discrete model are numerically equivalent. The performances of the models with the KWW kernel and the ML kernel are compared in details. It is showed that both models can capture the same trend on the effects of the cooling rate and annealing time on the enthalpy response. However, the magnitude and location of the enthalpy overshoot predicted by the two models are different. Thus, this work provides another choice for the relaxation function.
Spectral Decomposition of Thermal Conductivity: Comparing Velocity Decomposition Methods in Homogeneous Molecular Dynamics Simulations

Abstract:The design of new applications, especially those based on heterogeneous integration, must rely on detailed knowledge of material properties, such as thermal conductivity (TC). To this end, multiple methods have been developed to study TC as a function of vibrational frequency. Here, we compare three spectral TC methods based on velocity decomposition in homogenous molecular dynamics simulations: Green-Kubo modal analysis (GKMA), the spectral heat current (SHC) method, and a method we propose called homogeneous nonequilibrium modal analysis (HNEMA). First, we derive a convenient per-atom virial expression for systems described by general many-body potentials, enabling compact representations of the heat current, each velocity decomposition method, and other related quantities. Next, we evaluate each method by calculating the spectral TC for carbon nanotubes, graphene, and silicon. We show that each method qualitatively agrees except at optical phonon frequencies, where a combination of mismatched eigenvectors and a large density of states produces artificial TC peaks for modal analysis methods. Our calculations also show that the HNEMA and SHC methods converge much faster than the GKMA method, with the SHC method being the most computationally efficient. Finally, we demonstrate that our single-GPU modal analysis implementation in GPUMD (Graphics Processing Units Molecular Dynamics) is over 1000 times faster than the existing LAMMPS (Large-scale Atomic/Molecular Massively Parallel Simulator) implementation on one CPU.

Abstract:The calculation of thermochemical data requires accurate molecular energies. When such high accuracy is needed, often a method such as G1, G2, or G3 is used to calculate the energy. These methods rely upon the standard harmonic normal mode analysis to calculate the vibrational and rotational contributions to the energy. We present a method for going beyond the harmonic analysis, which uses path integral Monte Carlo to calculate the vibrational and rotational contributions. Anharmonic effects are found to be as large as 2.5 kcal/mol for the molecules studied. Analytical methods for determining an optimal path discretization are presented. A novel potential energy caching scheme, which greatly improves computational efficiency, is also presented.

Abstract:We present a fast, accurate, and robust approach for determination of free energy profiles and kinetic isotope effects for RNA 2'-O-transphosphorylation reactions with inclusion of nuclear quantum effects. We apply a deep potential range correction (DPRc) for combined quantum mechanical/molecular mechanical (QM/MM) simulations of reactions in the condensed phase. The method uses the second-order density-functional tight-binding method (DFTB2) as a fast, approximate base QM model. The DPRc model modifies the DFTB2 QM interactions and applies short-range corrections to the QM/MM interactions to reproduce ab initio DFT (PBE0/6-31G*) QM/MM energies and forces. The DPRc thus enables both QM and QM/MM interactions to be tuned to high accuracy, and the QM/MM corrections are designed to smoothly vanish at a specified cutoff boundary (6 Å in the present work). The computational speed-up afforded by the QM/MM+DPRc model enables free energy profiles to be calculated that include rigorous long-range QM/MM interactions under periodic boundary conditions and nuclear quantum effects through a path integral approach using a new interface between the AMBER and i-PI software. The approach is demonstrated through the calculation of free energy profiles of a native RNA cleavage model reaction and reactions involving thio-substitutions, which are important experimental probes of the mechanism. The DFTB2+DPRc QM/MM free energy surfaces agree very closely with the PBE0/6-31G* QM/MM results, and it is vastly superior to the DFTB2 QM/MM surfaces with and without weighted thermodynamic perturbation corrections. 18O and 34S primary kinetic isotope effects are compared, and the influence of nuclear quantum effects on the free energy profiles is examined.

Abstract:In this study, an efficient route to compute the multidimensional potential energy surfaces (PESs) for the description of quantum anharmonic molecular vibrations is presented. For large molecular systems, where the number of inter mode coupling terms are substantial, a tailor-made construction of truncated PESs is suggested which suitably avoids computation of full PESs by quantitative assessment of the atomic displacements during the normal mode of vibrations. It is shown that, typically, when two normal modes of vibrations are sharing the same atoms, the mode-mode coupling strength is generally large and can be included for truncated PES. Since the calculations of these terms are the main computational bottleneck, the guided construction of tailor-made PES can remarkably speed up the calculation by many folds against the payment of little accuracy for peak positions and intensities. This protocol is applicable to any anharmonic vibrational algorithm and more appropriate for large molecules where exploration of chemically important small fragments is more significant than the entire molecule. A systematic study for n-butanol and a dipeptide in the framework of the VSCF-PT2 method shows that for a group of n target modes, inclusion of a set of 5n-6n other associated important modes are sufficient to offer good accuracy with an error of ~5-20 cm-1 against the full PES and computationally faster by ~10-20 times. Finally, a prescription is given on the choice of such tailor-made PES to compute anharmonic vibrational spectra accurately and efficiently without calculating the full PES.

Evaluating the Anharmonicity Contributions to the Molecular Excited State Internal Conversion Rates with Finite Temperature TD-DMRG

Abstract:In this work, we propose a new method to calculate the molecular nonradiative electronic relaxation rates based on the numerically exact time-dependent density matrix renormalization group theory (TD-DMRG). This method could go beyond the existing frameworks under the harmonic approximation (HA) of the potential energy surface (PES) so that the anharmonic effect could be considered, which is of vital importance when the electronic energy gap is much larger than the vibrational frequency. We calculate the internal conversion (IC) rates in a two-mode model with Morse potential to investigate the validity of HA. We find that HA is unsatisfactory unless only the lowest several vibrational states of the lower electronic state are involved in the transition process when the adiabatic excitation energy is relatively low. As the excitation energy increases, HA first underestimates and then overestimates the IC rates when the excited state PES shifts towards the dissociative side of the ground state PES. On the contrary, HA slightly overestimates the IC rates when the excited state PES shifts towards the repulsive side. In both cases, higher temperature enlarges the error of HA. As a real example to demonstrate the effectiveness and scalability of the method, we calculate the IC rates of azulene from $S_1$ to $S_0$ on the ab initio anharmonic PES approximated by 1-mode representation. The calculated IC rates of azulene under HA are consistent with the analytically exact results. The rates on anharmonic PES are 30%-40% higher than the rates under HA.
Multireference Generalization of the Weighted Thermodynamic Perturbation Method.

Abstract:We describe the generalized weighted thermodynamic perturbation (gwTP) method for estimating the free energy surface of an expensive "high-level" potential energy function from the umbrella sampling performed with multiple inexpensive "low-level" reference potentials. The gwTP method is a generalization of the weighted thermodynamic perturbation (wTP) method developed by Li and co-workers [J. Chem. Theory Comput. 2018, 14, 5583-5596] that uses a single "low-level" reference potential. The gwTP method offers new possibilities in model design whereby the sampling generated from several low-level potentials may be combined (e.g., specific reaction parameter models that might have variable accuracy at different stages of a multistep reaction). The gwTP method is especially well suited for use with machine learning potentials (MLPs) that are trained against computationally expensive ab initio quantum mechanical/molecular mechanical (QM/MM) energies and forces using active learning procedures that naturally produce multiple distinct neural network potentials. Simulations can be performed with greater sampling using the fast MLPs and then corrected to the ab initio level using gwTP. The capabilities of the gwTP method are demonstrated by creating reference potentials based on the MNDO/d and DFTB2/MIO semiempirical models supplemented with the "range-corrected deep potential" (DPRc). The DPRc parameters are trained to ab initio QM/MM data, and the potentials are used to calculate the free energy surface of stepwise mechanisms for nonenzymatic RNA 2'--transesterification model reactions. The extended sampling made possible by the reference potentials allows one to identify unequilibrated portions of the simulations that are not always evident from the short time scale commonly used with ab initio QM/MM potentials. We show that the reference potential approach can yield more accurate ab initio free energy predictions than the wTP method or what can be reasonably afforded from explicit ab initio QM/MM sampling.
An Assessment of Approximate Methods for Anharmonic Free Energies

Abstract:Quantitative evaluations of the free energy of materials must take into account thermal and zero-point energy fluctuations. While these effects can easily be estimated within a harmonic approximation, corrections arising from the anharmonic nature of the interatomic potential are often crucial and require computationally costly path integral simulations. Consequently, different approximate frameworks for computing affordable estimates of the anharmonic free energies have been developed over the years. Understanding which of the approximations involved are justified for a given system is complicated by the lack of comparative benchmarks. To facilitate this choice we assess the accuracy and efficiency of some of the commonly used approximate methods -- the vibrational self-consistent field and self-consistent phonons -- by comparing the anharmonic correction to the Helmholtz free energy against reference path integral calculations. These benchmarks are performed for a diverse set of systems, ranging from simple quasi-harmonic solids to flexible molecular crystals with freely-rotating units. Our results suggest that for simple solids such as allotropes of carbon these methods yield results that are in excellent agreement with the reference calculations, at a considerably lower computational cost. For more complex molecular systems such as polymorphs of ice and paracetamol the methods do not consistently provide a reliable approximation of the anharmonic correction. Despite substantial cancellation of errors when comparing the stability of different phases, we do not observe a systematic improvement over the harmonic approximation even for relative free-energies. Our results suggest that efforts towards obtaining computationally-feasible anharmonic free-energies for flexible molecular solids should therefore be directed towards reducing the expense of path integral methods

Pitfalls in the n-mode representation of vibrational potentials

Abstract:Simulations of anharmonic vibrational motion rely on computationally expedient representations of the governing potential energy surface. The n-mode representation (n-MR)-effectively a many-body expansion in the space of molecular vibrations-is a general and efficient approach that is often used for this purpose in vibrational self-consistent field (VSCF) calculations and correlated analogues thereof. In the present analysis, a lack of convergence in many VSCF calculations is shown to originate from negative and unbound potentials at truncated orders of the n-MR expansion. For cases of strong anharmonic coupling between modes, the n-MR can both dip below the true global minimum of the potential surface and lead to effective single-mode potentials in VSCF that do not correspond to bound vibrational problems, even for bound total potentials. The present analysis serves mainly as a pathology report of this issue. Furthermore, this insight into the origin of VSCF non-convergence provides a simple, albeit ad hoc, route to correct the problem by "painting in" the full representation of groups of modes that exhibit these negative potentials at little additional computational cost. Somewhat surprisingly, this approach also reasonably approximates the results of the next-higher n-MR order and identifies groups of modes with particularly strong coupling. The method is shown to identify and correct problematic triples of modes-and restore SCF convergence-in two-mode representations of challenging test systems, including the water dimer and trimer, as well as protonated tropine.
Correlation in Quantum Chemical Calculation and Its Effect on the Uncertainty of Theoretically Predicted Rate Coefficients and Branching Ratios

Abstract:The transition state theory (TST) and RRKM/master equation (ME) method have been well acknowledged in developing combustion models. Uncertainties in input parameters, such as energies and vibrational frequencies which are produced from quantum chemical computations, largely contribute to uncertainties of the theoretically predicted rate coefficients. The potential correlations among these parameters and their effects on the uncertainty of rate coefficients have been investigated in the present work. The correlations in quantum chemical computations on H abstraction, H addition and thermal decomposition reactions, regarding radical sites, molecular types and reaction types are investigated and quantified using Pearson correlation coefficients. The results show that notable correlations exist in energies and imaginary frequencies. The correlation factors are then incorporated into the global uncertainty analysis for two typical TST and RRKM/ME computation systems, i.e., H abstraction reactions of acetaldehyde by the HO2 radical (TST) and the multi-well multi-channel reactions on the C4H7 potential energy surface (RRKM/ME) to unravel the effects of correlation on the uncertainties of rate coefficients and branching ratios. Comparing with the random independent sampling for input parameters, to include correlations among input parameters largely reduces the predicted uncertainties, with the largest reduction of ∼30% for absolute rates and ∼45% for the branching ratio in TST calculations and ∼33% for absolute rates and ∼50% for branching ratios in RRKM/ME calculations. The uncertainty propagation behavior with and without considering the correlation in the input parameters was further uncovered by the sensitivity analysis. In the TST calculation, the uncertainty reduction for absolute rate coefficients solely originates from the reduction of the sampling space, and the uncertainty reduction for the branching ratio originates from both the reduced parameter space and the cancelation of sensitive parameters. In the RRKM/ME calculation, the uncertainty reduction in rate coefficients arises only from reduced sampling space, but the uncertainty reduction in branching ratios is due to both the parameter cancelling effect and correlation.
Performance of Effective Harmonic Oscillator Approach for the Calculations of Vibrational Transition Energies of Large Molecules

Abstract:The accuracy and performance of the effective harmonic oscillator approximation for the description of anharmonic vibrational structure calculations are tested for large molecular systems and compared with experimental values along with vibrational self-consistent field and second-order perturbation theories. The effective harmonic oscillator approach is an effective single-particle approximation where the variational parameters are the centroids and widths of the multidimensional Gaussian product functions posited as the vibrational wave functions. A comprehensive calculation for 849 transitions that include the fundamentals, two and three quanta overtone transitions, and several combination bands of three polyaromatic hydrocarbons and one DNA nucleobase with a total of 231 normal modes are assessed. A comparison of EHO results with the experimental values is done for the polyaromatic hydrocarbons, and a close agreement is found between the two results. It also offers anharmonic eigenstates and eigenfunctions that are nearly identical with vibrational self-consistent field theory. An extensive analysis on the resultant wave functions of the excited states is performed. The overall root-mean-square deviation (RMSD) between these two methods for 849 transitions understudy is only about 8.3 cm-1, suggesting the effective harmonic oscillator as a viable alternative for the reliable calculations of transition energies of large molecular systems.

Abstract:The halcyon days of specialized supercomputers—built and acquired at any cost to deliver orders of magnitude greater floating-point performance than contemporary mainframes on grand-challenge (often defense-related) applications—are rapidly diminishing into the past along with the Cold War to be replaced by a more pragmatic cost-constrained reality that today permeates the community of high performance computing. Once the stars and vanguard of advanced computing, in appearance at least, supercomputers have been eclipsed by an Internetenabled Web-driven future of opportunity and challenge. High-end computing has been perceived as having become just too hard, too expensive, and of too narrow interest to justify a self-sustained industry. Yet, despite statements to the contrary by a number of authority figures, performance or capability computing is important and in fact may matter very much. In no uncertain way, the futures of many of the pathfinding fields that will determine the evolution of civilization throughout this new century will themselves be determined in their contributions by the degree to which they exploit the possibilities of trans-teraflops (even petaflops) scale computation. Energy (including controlled fusion), medical science and molecular biology (including genetic engineering), space exploitation and cosmology, climate, and Earth science, materials (including semiconductors and composites), machine intelligence, and robotics, financial modeling and commerce, and information communication and human-machine interface will all be governed in their rate of progress and degree of impact on human culture by the magnitude of computational performance they are able to engage. In fact, many of the strategic problems that plague our planet and species may only be solved through our ability to harness the most powerful computing engines possible and the capabilities of those machines. Unfortunately, the market value of such extreme performance systems appears to be, in the short term at least, well below that required to justify industry investment in the development of these specialty class supercomputer architectures. Fortunately, this conflict between the requirements for high performance and the availability of resources needed to provide it is being addressed through an innovative synergy of some old ideas from the parallel computing community and some new low-cost technologies from the consumer digital electronics industry. Abstract:Free energy profile (FE Profile) is an essential quantity for the estimation of reaction rate and the validation of reaction mechanism. For chemical reactions in condensed phase or enzymatic reactions, the computation of FE profile at ab initio (ai) quantum mechanical/molecular mechanics (QM/MM) level is still far too expensive. Semiempirical (SE) method can be hundreds or thousands of times faster than the ai methods. However, the accuracy of SE methods is often unsatisfactory, due to the approximations that have been adopted in these methods. In this work, we proposed a new method termed MBAR+wTP, in which the ai QM/MM free energy profile is computed by a weighted thermodynamic perturbation (TP) correction to the SE profile generated by the multistate Bennett acceptance ratio (MBAR) analysis of the trajectories from umbrella samplings (US). The weight factors used in the TP calculations are a byproduct of the MBAR analysis in the post-processing of the US trajectories, which are often discarded after the free energy calculations. The results show that this approach can enhance the efficiency of ai FE profile calculations by several orders of magnitude.

Identification of Torsional Modes in Complex Molecules Using Redundant Internal Coordinates: the Multistructural Method with Torsional Anharmonicity with a Coupled Torsional Potential and Delocalized Torsions.

Abstract:Identification of internal-rotation modes in the normal-mode analysis of complex molecules is important for accurately describing the thermodynamic properties and kinetics of complex molecules when it is necessary to treat the anharmonicity of torsions and the multiconformer anharmonicity caused by the internal rotations. However, identifying and distinguishing torsional modes are very challenging because they are coupled to one another. In this work, we present a new strategy to automatically identify torsional vibrations and separate them from the other vibrational modes. By combining a redundant-internal-coordinate auto-generation procedure with torsional projection techniques, we automate the procedure of identifying and separating the coupled torsions, and we show that we can obtain robust and consistent results with various reasonable definitions of redundant-internal-coordinate sets. This model has been implemented in a new development version of the MSTor program to reduce the user input needed for multistructural and torsional anharmonicity (MS-T) calculations. The new method is called multistructural and torsional anharmonicity with a coupled torsional potential and delocalized torsions ([MS-T(CD)]. As example applications, we consider MS-T(CD) calculations on three molecules (2-hexyl radical, n-propylbenzene, and 5-hydroperoxy-6-oxohexanoylperoxy radical) that have multiple rotors and that provide challenges to choosing good sets of nonredundant-internal coordinates, and we compare the performance of the new strategy to five other torsion identification methods. The new strategy is demonstrated to be efficient in separating the torsional and nontorsional elements in the Hessian matrix, as well as in providing reasonable projected nontorsional frequencies to be used for calculations of partition function and thermochemistry.
Accelerating Anharmonic Spectroscopy Simulations via Local-Mode, Multilevel Methods.

Abstract:Ab initio computer simulations of anharmonic vibrational spectra provide nuanced insight into the vibrational behavior of molecules and complexes. The computational bottleneck in such simulations, particularly for ab initio potentials, is often the generation of mode-coupling potentials. Focusing specifically on two-mode couplings in this analysis, the combination of a local-mode representation and multilevel methods is demonstrated to be particularly symbiotic. In this approach, a low-level quantum chemistry method is employed to predict the pairwise couplings that should be included at the target level of theory in vibrational self-consistent field (and similar) calculations. Pairs that are excluded by this approach are "recycled" at the low level of theory. Furthermore, because this low-level pre-screening will eventually become the computational bottleneck for sufficiently large chemical systems, distance-based truncation is applied to these low-level predictions without substantive loss of accuracy. This combination is demonstrated to yield sub-wavenumber fidelity with reference vibrational transitions when including only a small fraction of target-level couplings; the overhead of predicting these couplings, particularly when employing distance-based, local-mode cutoffs, is a trivial added cost. This combined approach is assessed on a series of test cases, including ethylene, hexatriene, and the alanine dipeptide. Vibrational self-consistent field (VSCF) spectra were obtained with an RI-MP2/cc-pVTZ potential for the dipeptide, at approximately a 5-fold reduction in computational cost. Considerable optimism for increased accelerations for larger systems and higher-order couplings is also justified, based on this investigation.

On the benefits of localized modes in anharmonic vibrational calculations for small molecules

Abstract:Anharmonic vibrational calculations can already be computationally demanding for relatively small molecules. The main bottlenecks lie in the construction of the potential energy surface and in the size of the excitation space in the vibrational configuration interaction (VCI) calculations. To address these challanges, we use localized-mode coordinates to construct potential energy surfaces and perform vibrational self-consistent field (L-VSCF) and L-VCI calculations [P. T. Panek, Ch. R. Jacob, ChemPhysChem 15, 3365 (2014)] for all vibrational modes of two prototypical test cases, the ethene and furan molecules. We find that the mutual coupling between modes is reduced when switching from normal-mode coordinates to localized-mode coordinates. When using such localized-mode coordinates, we observe a faster convergence of the $n$-mode expansion of the potential energy surface. This makes it possible to neglect higher-order contributions in the $n$-mode expansion of the potential energy surface or to approximate higher-oder contributions in hybrid potential energy surfaces, which reduced the computational effort for the construction of the anharmonic potential energy surface significantly. Moreover, we find that when using localized-mode coordinates, the convergence with respect to the VCI excitation space proceeds more smoothly and that the error at low orders is reduced significantly. This makes it possible to devise low-cost models for obtaining a first approximation of anharmonic corrections. This demonstrates that the use of localized-mode coordinates can be beneficial already in anharmonic vibrational calculations of small molecules, and provides a possible avenue for enabling such accurate calculations also for larger molecules.

Abstract:<p>In this paper, a kinetic Boltzmann model equation involving internal degrees of freedom is constructed for thermodynamic non-equilibrium polyatomic gases, in which continuously distributed mode of rotational energy and discrete quantum effect of the vibrational energy are both considered, respectively. By theoretically analyzing the "recurrence feature" of this model, it is found that the root of the quantum effect comes from the translational-rotational-vibrational relaxation term (), because of the additional term relative to the continuously distributed mode of vibrational energy. Besides, some important properties of this model are also analyzed and proved, including the conservative property and entropy inequality. Then, the balance equations on each vibrational energy level and balance equations about macroscopic variables are derived by moment method. Corresponding thermodynamic relationship in the hydrodynamic limit is also analyzed by the simplified version of Chapman-Enskog method, and correct Prandtl number is obtained. Numerical methods and wall surface boundary condition to solve this model equation are presented here. Finally, planar flows past a cylinder with different Mach numbers are numerically simulated to test and verify the reliability of this model, and to analyze influence rules of the excited quantum vibrational energy for polyatomic gas flows.</p>

Abstract:Molecular dynamics (MD) simulations employing ab initio quantum mechanical and molecular mechanical (ai-QM/MM) potentials are considered to be the state of the art, but the high computational cost associated with the ai-QM calculations remains a theoretical challenge for their routine application. Here, we present a modified protocol of the multiple time step (MTS) method for accelerating ai-QM/MM MD simulations of condensed-phase reactions. Within a previous MTS protocol [Nam J. Chem. Theory Comput. 2014, 10, 4175], reference forces are evaluated using a low-level (semiempirical QM/MM) Hamiltonian and employed at inner time steps to propagate the nuclear motions. Correction forces, which arise from the force differences between high-level (ai-QM/MM) and low-level Hamiltonians, are applied at outer time steps, where the MTS algorithm allows the time-reversible integration of the correction forces. To increase the outer step size, which is bound by the highest-frequency component in the correction forces, the semiempirical QM Hamiltonian is recalibrated in this work to minimize the magnitude of the correction forces. The remaining high-frequency modes, which are mainly bond stretches involving hydrogen atoms, are then removed from the correction forces. When combined with a Langevin or SIN(R) thermostat, the modified MTS-QM/MM scheme remains robust with an up to 8 (with Langevin) or 10 fs (with SIN(R)) outer time step (with 1 fs inner time steps) for the chorismate mutase system. This leads to an over 5-fold speedup over standard ai-QM/MM simulations, without sacrificing the accuracy in the predicted free energy profile of the reaction.
Metric-Based Assessment Method for MS-T Formalism with Small Subsets of Torsional Conformers

Abstract:The multi-structural approximation with torsional anharmonicity (MS-T) method and its variants have been widely used for calculating conformational-rovibrational partition functions of large molecules. The present work aimed to propose a systematic method to assess and explain the performance of various variants of the MS-T method. First, we proposed the simplest variant MS-T(2NN) (two nearest neighborhood torsions are coupled) and systematically validated it for large alkanes n-CnH2n+2 (n = 6-10) and their transition states of hydrogen abstraction reactions. Second, we proposed a metric-based method to explain the underlying reason for the good performance of MS-T(2NN)─it includes the torsional conformers that have dominant contributions to the partition function calculations. These conformers are closer to the lowest-energy conformer in the space of dihedral and energy metrics. Third, the same observation and explanation apply to the other two variants, MS-2DT (any two torsions are coupled) and MS-3DT (any three torsional are coupled), which contain increasingly more torsional conformers than MS-T(2NN) but are subsets of the complete set of torsional conformers considered by the MS-T method. Overall, the present method provides a mathematically rigorous and computationally effective diagnosis tool to assess various MS-T methods dealing with the torsional anharmonicity of large molecules in the partition function calculation.
