Abstract:Long non-coding RNA (LncRNA) and microRNA (miRNA) are both non-coding RNAs that play significant regulatory roles in many life processes. There is cumulating evidence showing that the interaction patterns between lncRNAs and miRNAs are highly related to cancer development, gene regulation, cellular metabolic process, etc. Contemporaneously, with the rapid development of RNA sequence technology, numerous novel lncRNAs and miRNAs have been found, which might help to explore novel regulated patterns. However, the increasing unknown interactions between lncRNAs and miRNAs may hinder finding the novel regulated pattern, and wet experiments to identify the potential interaction are costly and time-consuming. Furthermore, few computational tools are available for predicting lncRNA–miRNA interaction based on a sequential level. In this paper, we propose a hybrid sequence feature-based model, LncMirNet (lncRNA–miRNA interactions network), to predict lncRNA–miRNA interactions via deep convolutional neural networks (CNN). First, four categories of sequence-based features are introduced to encode lncRNA/miRNA sequences including k-mer (k = 1, 2, 3, 4), composition transition distribution (CTD), doc2vec, and graph embedding features. Then, to fit the CNN learning pattern, a histogram-dd method is incorporated to fuse multiple types of features into a matrix. Finally, LncMirNet attained excellent performance in comparison with six other state-of-the-art methods on a real dataset collected from lncRNASNP2 via five-fold cross validation. LncMirNet increased accuracy and area under curve (AUC) by more than 3%, respectively, over that of the other tools, and improved the Matthews correlation coefficient (MCC) by more than 6%. These results show that LncMirNet can obtain high confidence in predicting potential interactions between lncRNAs and miRNAs.

Abstract:Advances in RNA sequencing technologies and computational methodologies have provided a huge impetus to noncoding RNA (ncRNA) study. Once regarded as inconsequential results of transcriptional promiscuity, ncRNAs were later found to exert great roles in various aspects of biological functions. They are emerging as key players in gene regulatory networks by interacting with other biomolecules (DNA, RNA or protein). Here, we provide an overview of ncRNA repertoire and highlight recent discoveries of their versatile interactions. To better investigate the ncRNA-mediated regulation, it is necessary to make full use of innovative sequencing techniques and computational tools. We further describe a comprehensive workflow for in silico ncRNA analysis, providing up-to-date platforms, databases and tools dedicated to ncRNA identification and functional annotation.
Predicting lncRNA–miRNA interactions based on interactome network and graphlet interaction

Abstract:In the development and treatment of many human diseases, the regulatory roles between lncRNAs and miRNAs are important, but much remains unknown about them; moreover, experimental methods for analyzing them are expensive and time-consuming. In this work, we applied a semi-supervised interactome network-based approach to explore and forecast the latent interaction between lncRNAs and miRNAs. We constructed graphs according to the similarity of each of lncRNAs and miRNAs and determined the number of graphlet interaction isomers between nodes in these two graphs. According to the two graphs and the known interactive relationship, we calculated a score for lncRNA–miRNA pairs, as the prediction result. The results showed that the model (LMI-INGI) was reliable in fivefold cross-validation (AUC = 0.8957, PRE = 0.6815, REC = 0.8842, F1 score = 0.7452, AUPR = 0.9213). We also tested the model with data based on the similarity of expression profile and similarity of function for verifying the applicability of LMI-INGI, and the resulting AUC value was 0.9197 and 0.9006, respectively. Compared with the other four algorithms and variable similarity tests, our model successfully demonstrated superiority and good generalizability. LMI-INGI would be helpful in forecasting interactions between lncRNAs and miRNAs.

Abstract:LncRNA and miRNA are key molecules in mechanism of competing endogenous RNAs(ceRNA), and their interactions have been discovered with important roles in gene regulation. As supplementary to the identification of lncRNA‐miRNA interactions from CLIP‐seq experiments, in silico prediction can select the most potential candidates for experimental validation. Although developing computational tool for predicting lncRNA‐miRNA interaction is of great importance for deciphering the ceRNA mechanism, little effort has been made towards this direction. In this paper, we propose an approach based on linear neighbour representation to predict lncRNA‐miRNA interactions (LNRLMI). Specifically, we first constructed a bipartite network by combining the known interaction network and similarities based on expression profiles of lncRNAs and miRNAs. Based on such a data integration, linear neighbour representation method was introduced to construct a prediction model. To evaluate the prediction performance of the proposed model, k‐fold cross validations were implemented. As a result, LNRLMI yielded the average AUCs of 0.8475 ± 0.0032, 0.8960 ± 0.0015 and 0.9069 ± 0.0014 on 2‐fold, 5‐fold and 10‐fold cross validation, respectively. A series of comparison experiments with other methods were also conducted, and the results showed that our method was feasible and effective to predict lncRNA‐miRNA interactions via a combination of different types of useful side information. It is anticipated that LNRLMI could be a useful tool for predicting non‐coding RNA regulation network that lncRNA and miRNA are involved in.

Abstract:Abstract Long non-coding RNA (lncRNA) and microRNA (miRNA) are two typical types of non-coding RNAs (ncRNAs), their interaction plays an important regulatory role in many biological processes. Exploring the interactions between unknown lncRNA and miRNA can help us better understand the functional expression between lncRNA and miRNA. At present, the interactions between lncRNA and miRNA are mainly obtained through biological experiments, but such experiments are often time-consuming and labor-intensive, it is necessary to design a computational method that can predict the interactions between lncRNA and miRNA. In this paper, we propose a method based on graph convolutional neural (GCN) network and conditional random field (CRF) for predicting human lncRNA–miRNA interactions, named GCNCRF. First, we construct a heterogeneous network using the known interactions of lncRNA and miRNA in the LncRNASNP2 database, the lncRNA/miRNA integration similarity network, and the lncRNA/miRNA feature matrix. Second, the initial embedding of nodes is obtained using a GCN network. A CRF set in the GCN hidden layer can update the obtained preliminary embeddings so that similar nodes have similar embeddings. At the same time, an attention mechanism is added to the CRF layer to reassign weights to nodes to better grasp the feature information of important nodes and ignore some nodes with less influence. Finally, the final embedding is decoded and scored through the decoding layer. Through a 5-fold cross-validation experiment, GCNCRF has an area under the receiver operating characteristic curve value of 0.947 on the main dataset, which has higher prediction accuracy than the other six state-of-the-art methods.

Abstract:Abstract Long non‐coding RNAs (lncRNAs) and microRNAs (miRNAs) are two typical types of non‐coding RNAs that interact and play important regulatory roles in many animal organisms. Exploring the unknown interactions between lncRNAs and miRNAs contributes to a better understanding of their functional involvement. Currently, studying the interactions between lncRNAs and miRNAs heavily relies on laborious biological experiments. Therefore, it is necessary to design a computational method for predicting lncRNA–miRNA interactions. In this work, we propose a method called MPGK‐LMI, which utilizes a graph attention network (GAT) to predict lncRNA–miRNA interactions in animals. First, we construct a meta‐path similarity matrix based on known lncRNA–miRNA interaction information. Then, we use GAT to aggregate the constructed meta‐path similarity matrix and the computed Gaussian kernel similarity matrix to update the feature matrix with neighbourhood information. Finally, a scoring module is used for prediction. By comparing with three state‐of‐the‐art algorithms, MPGK‐LMI achieves the best results in terms of performance, with AUC value of 0.9077, AUPR of 0.9327, ACC of 0.9080, F1‐score of 0.9143 and precision of 0.8739. These results validate the effectiveness and reliability of MPGK‐LMI. Additionally, we conduct detailed case studies to demonstrate the effectiveness and feasibility of our approach in practical applications. Through these empirical results, we gain deeper insights into the functional roles and mechanisms of lncRNA–miRNA interactions, providing significant breakthroughs and advancements in this field of research. In summary, our method not only outperforms others in terms of performance but also establishes its practicality and reliability in biological research through real‐case analysis, offering strong support and guidance for future studies and applications.

Abstract:Identifying interactions between long non-coding RNAs (lncRNAs) and microRNAs (miRNAs) reveals the mechanisms of biological processes, thereby contributing to disease diagnosis and treatment. Recently, graph neural networks (GNNs) have achieved remarkable progress in this task due to their consideration of both node attributes and graph topology. Nevertheless, existing GNN-based methods use only one type of node attribute, and the possible bias of a single view leads them to learn suboptimal node representations. Moreover, the underlying mechanisms of action between lncRNAs and miRNAs are complex. Ignoring the importance of neighboring nodes to the target node and the influence of different order neighborhood information makes them fail to learn satisfactory topological information. To this end, we propose a novel Multi-view Graph Neural Network with Cascaded ATtention (MGCAT) for lncRNA-miRNA interaction (LMI) prediction, where cascaded attention is a key ingredient consisting of view-level, node-level, and layer-level attentions. Specifically, we first construct a multi-attributed LMI graph to fully characterize lncRNAs and miRNAs, where nodes have multiple node attributes (i.e., multi-view features). Next, view-level attention dynamically integrates multi-view features to capture the inherent attribute information of nodes. Then, node-level attention iteratively aggregates the neighborhood information of each node. Finally, layer-level attention adaptively combines integrated features and different order neighborhood information to obtain informative node representations. Extensive experiments on four benchmark datasets show that MGCAT consistently outperforms recent state-of-the-art methods. Further case studies demonstrate the potential ability of MGCAT to identify novel LMIs. Code and datasets are publicly available at https://github.com/ai4slab/mgcat .

Abstract:Abstract MicroRNAs (miRNAs) silence genes by binding to messenger RNAs, whereas long non-coding RNAs (lncRNAs) act as competitive endogenous RNAs (ceRNAs) that can relieve miRNA silencing effects and upregulate target gene expression. The ceRNA association between lncRNAs and miRNAs has been a research hotspot due to its medical importance, but it is challenging to verify experimentally. In this paper, we propose a novel deep learning scheme, i.e. sequence pre-training-based graph neural network (SPGNN), that combines pre-training and fine-tuning stages to predict lncRNA–miRNA associations from RNA sequences and the existing interactions represented as a graph. First, we utilize a sequence-to-vector technique to generate pre-trained embeddings based on the sequences of all RNAs during the pre-training stage. In the fine-tuning stage, we use Graph Neural Network to learn node representations from the heterogeneous graph constructed using lncRNA–miRNA association information. We evaluate our proposed scheme SPGNN on our newly collected animal lncRNA–miRNA association dataset and demonstrate that combining the $k$-mer technique and Doc2vec model for pre-training with the Simple Graph Convolution Network for fine-tuning is effective in predicting lncRNA–miRNA associations. Our approach outperforms state-of-the-art baselines across various evaluation metrics. We also conduct an ablation study and hyperparameter analysis to verify the effectiveness of each component and parameter of our scheme. Using Network Distance Analysis to Predict lncRNA–miRNA Interactions

Abstract:LncRNA–miRNA interactions contribute to the regulation of therapeutic targets and diagnostic biomarkers in multifarious human diseases. However, it remains difficult to experimentally identify lncRNA–miRNA associations at large scale, and computational prediction methods are limited. In this study, we developed a network distance analysis model for lncRNA–miRNA association prediction (NDALMA). Similarity networks for lncRNAs and miRNAs were calculated and integrated with Gaussian interaction profile (GIP) kernel similarity. Then, network distance analysis was applied to the integrated similarity networks, and final scores were obtained after confidence calculation and score conversion. Our model obtained satisfactory results in fivefold cross validation, achieving an AUC of 0.8810 and an AUPR of 0.8315. Moreover, NDALMA showed superior prediction performance over several other network algorithms, and we tested the suitability and flexibility of the model by comparing different types of similarity. In addition, case studies of the relationships between lncRNAs and miRNAs were conducted, which verified the reliability of our method in predicting lncRNA–miRNA associations. Abstract:Abstract Background Researchers discover lncRNAs can act as decoys or sponges to regulate the behavior of miRNAs. Identification of lncRNA-miRNA interactions helps to understand the functions of lncRNAs, especially their roles in complicated diseases. Computational methods can save time and reduce cost in identifying lncRNA-miRNA interactions, but there have been only a few computational methods. Results In this paper, we propose a sequence-derived linear neighborhood propagation method (SLNPM) to predict lncRNA-miRNA interactions. First, we calculate the integrated lncRNA-lncRNA similarity and the integrated miRNA-miRNA similarity by combining known lncRNA-miRNA interactions, lncRNA sequences and miRNA sequences. We consider two similarity calculation strategies respectively, namely similarity-based information combination (SC) and interaction profile-based information combination (PC). Second, the integrated lncRNA similarity-based graph and the integrated miRNA similarity-based graph are respectively constructed, and the label propagation processes are implemented on two graphs to score lncRNA-miRNA pairs. Finally, the weighted averages of their outputs are adopted as final predictions. Therefore, we construct two editions of SLNPM: sequence-derived linear neighborhood propagation method based on similarity information combination (SLNPM-SC) and sequence-derived linear neighborhood propagation method based on interaction profile information combination (SLNPM-PC). The experimental results show that SLNPM-SC and SLNPM-PC predict lncRNA-miRNA interactions with higher accuracy compared with other state-of-the-art methods. The case studies demonstrate that SLNPM-SC and SLNPM-PC help to find novel lncRNA-miRNA interactions for given lncRNAs or miRNAs. Conclusion The study reveals that known interactions bring the most important information for lncRNA-miRNA interaction prediction, and sequences of lncRNAs (miRNAs) also provide useful information. In conclusion, SLNPM-SC and SLNPM-PC are promising for lncRNA-miRNA interaction prediction.

Abstract:Identifying interactions between long non-coding RNAs (lncRNAs) and microRNAs (miRNAs) provides a new perspective for understanding regulatory relationships in plant life processes. Recently, computational methods based on graph neural networks (GNNs) have been widely employed to predict lncRNA-miRNA interactions (LMIs), which compensate for the inadequacy of biological experiments. However, the low-semantic and noise of graph limit the performance of existing GNN-based methods. In this paper, we develop a novel Counterfactual Heterogeneous Graph Attention Network (CFHAN) to improve the robustness to against the noise and the prediction of plant LMIs. Firstly, we construct a real-world based lncRNA-miRNA (L-M) heterogeneous network. Secondly, CFHAN utilizes the node-level attention, the semantic-level attention, and the counterfactual links to enhance the node embeddings learning. Finally, these embeddings are used as inputs for Multilayer Perceptron (MLP) to predict the interactions between lncRNAs and miRNAs. Evaluating our method on a benchmark dataset of plant LMIs, CFHAN outperforms five state-of-the-art methods, and achieves an average AUC and average ACC of 0.9953 and 0.9733, respectively. This demonstrates CFHAN's ability to predict plant LMIs and exhibits promising cross-species prediction ability, offering valuable insights for experimental LMI researches.

Abstract:Non-coding RNA (ncRNA) s play an considerable role in the current biological sciences, such as gene transcription, gene expression, etc. Exploring the ncRNA-protein interactions(NPI) is of great significance, while some experimental techniques are very expensive in terms of time consumption and labor cost. This has promoted the birth of some computational algorithms related to traditional statistics and artificial intelligence. However, these algorithms usually require the sequence or structural feature vector of the molecule. Although graph neural network (GNN) s has been widely used in recent academic and industrial researches, its potential remains unexplored in the field of detecting NPI. Hence, we present a novel GNN-based model to detect NPI in this paper, where the detecting problem of NPI is transformed into the graph link prediction problem. Specifically, the proposed method utilizes two groups of labels to distinguish two different types of nodes: ncRNA and protein, which alleviates the problem of over-coupling in graph network. Subsequently, ncRNA and protein embedding is initially optimized based on the cluster ownership relationship of nodes in the graph. Moreover, the model applies a self-attention mechanism to preserve the graph topology to reduce information loss during pooling. The experimental results indicate that the proposed model indeed has superior performance.
DeepLPI: a multimodal deep learning method for predicting the interactions between lncRNAs and protein isoforms

Abstract:Abstract Background Long non-coding RNAs (lncRNAs) regulate diverse biological processes via interactions with proteins. Since the experimental methods to identify these interactions are expensive and time-consuming, many computational methods have been proposed. Although these computational methods have achieved promising prediction performance, they neglect the fact that a gene may encode multiple protein isoforms and different isoforms of the same gene may interact differently with the same lncRNA. Results In this study, we propose a novel method, DeepLPI, for predicting the interactions between lncRNAs and protein isoforms. Our method uses sequence and structure data to extract intrinsic features and expression data to extract topological features. To combine these different data, we adopt a hybrid framework by integrating a multimodal deep learning neural network and a conditional random field. To overcome the lack of known interactions between lncRNAs and protein isoforms, we apply a multiple instance learning (MIL) approach. In our experiment concerning the human lncRNA-protein interactions in the NPInter v3.0 database, DeepLPI improved the prediction performance by 4.7% in term of AUC and 5.9% in term of AUPRC over the state-of-the-art methods. Our further correlation analyses between interactive lncRNAs and protein isoforms also illustrated that their co-expression information helped predict the interactions. Finally, we give some examples where DeepLPI was able to outperform the other methods in predicting mouse lncRNA-protein interactions and novel human lncRNA-protein interactions. Conclusion Our results demonstrated that the use of isoforms and MIL contributed significantly to the improvement of performance in predicting lncRNA and protein interactions. We believe that such an approach would find more applications in predicting other functional roles of RNAs and proteins.

Abstract:Abstract Background Researchers discover LncRNA–miRNA regulatory paradigms modulate gene expression patterns and drive major cellular processes. Identification of lncRNA-miRNA interactions (LMIs) is critical to reveal the mechanism of biological processes and complicated diseases. Because conventional wet experiments are time-consuming, labor-intensive and costly, a few computational methods have been proposed to expedite the identification of lncRNA-miRNA interactions. However, little attention has been paid to fully exploit the structural and topological information of the lncRNA-miRNA interaction network. Results In this paper, we propose novel lncRNA-miRNA prediction methods by using graph embedding and ensemble learning. First, we calculate lncRNA-lncRNA sequence similarity and miRNA-miRNA sequence similarity, and then we combine them with the known lncRNA-miRNA interactions to construct a heterogeneous network. Second, we adopt several graph embedding methods to learn embedded representations of lncRNAs and miRNAs from the heterogeneous network, and construct the ensemble models using two ensemble strategies. For the former, we consider individual graph embedding based models as base predictors and integrate their predictions, and develop a method, named GEEL-PI. For the latter, we construct a deep attention neural network (DANN) to integrate various graph embeddings, and present an ensemble method, named GEEL-FI. The experimental results demonstrate both GEEL-PI and GEEL-FI outperform other state-of-the-art methods. The effectiveness of two ensemble strategies is validated by further experiments. Moreover, the case studies show that GEEL-PI and GEEL-FI can find novel lncRNA-miRNA associations. Conclusion The study reveals that graph embedding and ensemble learning based method is efficient for integrating heterogeneous information derived from lncRNA-miRNA interaction network and can achieve better performance on LMI prediction task. In conclusion, GEEL-PI and GEEL-FI are promising for lncRNA-miRNA interaction prediction.

NPI-DCGNN: An Accurate Tool for Identifying ncRNA-Protein Interactions Using a Dual-Channel Graph Neural Network

Although various predictors based on molecular features and graphs have been published to boost the identification of NPIs, most of them often ignore the information between known NPIs or exhibit insufficient learning ability from graphs, posing a significant challenge in effectively identifying NPIs. To develop a more reliable and accurate predictor for NPIs, in this article, we propose NPI-DCGNN, an end-to-end NPI predictor based on a dual-channel graph neural network (DCGNN). NPI-DCGNN initially treats the known NPIs as an ncRNA-protein bipartite graph. Subsequently, for each ncRNA-protein pair, NPI-DCGNN extracts two local subgraphs centered around the ncRNA and protein, respectively, from the bipartite graph. After that, it utilizes a dual-channel graph representation learning layer based on GNN to generate high-level feature representations for the ncRNA-protein pair. Finally, it employs a fully connected network and output layer to predict whether an interaction exists between the pair of ncRNA and protein. Experimental results on four experimentally validated datasets demonstrate that NPI-DCGNN outperforms several state-of-the-art NPI predictors. Our case studies on the NPInter database further demonstrate the prediction power of NPI-DCGNN in predicting NPIs. With the availability of the source codes (https://github.com/zhangxin11111/NPI-DCGNN), we anticipate that NPI-DCGNN could facilitate the studies of ncRNA interactome by providing highly reliable NPI candidates for further experimental validation.
LPGNMF: Predicting Long Non-Coding RNA and Protein Interaction Using Graph Regularized Nonnegative Matrix Factorization

Abstract:Long non-coding RNAs (lncRNA) play crucial roles in a variety of biological processes and complex diseases. Massive studies have indicated that lncRNAs interact with related proteins to exert regulation of cellular biological processes. Because it is time-consuming and expensive to determine lncRNA-protein interaction by experiment, more accurate predictions of interaction by computational methods are imperative. We propose a novel computational approach, predicting lncRNA-protein interaction using graph regularized nonnegative matrix factorization (LPGNMF), to discover unobserved lncRNA-protein association. First, we calculate lncRNA similarity and protein similarity by integrating the lncRNA expression information and gene ontology information. Subsequently, we utilize graph regularized nonnegative matrix factorization framework to predict potential interactions for all lncRNA simultaneously. In the cross validation test, LPGNMF achieves an AUC of 85.2 percent, higher than those of other compared methods. In addition, novel lncRNA-protein interactions detected by LPGNMF are validated by literatures or database. The results indicate that our method is effective to discover potential lncRNA-protein interaction.

Abstract:Non-coding RNA (ncRNA) plays an important role in many fundamental biological processes, and it may be closely associated with many complex human diseases. NcRNAs exert their functions by interacting with proteins. Therefore, identifying novel ncRNA-protein interactions (NPIs) is important for understanding the mechanism of ncRNAs role. The computational approach has the advantage of low cost and high efficiency. Machine learning and deep learning have achieved great success by making full use of sequence information and structure information. Graph neural network (GNN) is a deep learning algorithm for complex network link prediction, which can extract and discover features in graph topology data. In this study, we propose a new computational model called GATLGEMF. We used a line graph transformation strategy to obtain the most valuable feature information and input this feature information into the attention network to predict NPIs. The results on four benchmark datasets show that our method achieves superior performance. We further compare GATLGEMF with the state-of-the-art existing methods to evaluate the model performance. GATLGEMF shows the best performance with the area under curve (AUC) of 92.41% and 98.93% on RPI2241 and NPInter v2.0 datasets, respectively. In addition, a case study shows that GATLGEMF has the ability to predict new interactions based on known interactions. Abstract:CircRNA is a new type of non-coding RNA with a closed loop structure. More and more biological experiments show that circRNA plays important roles in many diseases by regulating the target genes of miRNA. Therefore, correct identification of the potential interaction between circRNA and miRNA not only helps to understand the mechanism of the disease, but also contributes to the diagnosis, treatment, and prognosis of the disease. In this study, we propose a model (IIMCCMA) by using network embedding and matrix completion to predict the potential interaction of circRNA-miRNA. Firstly, the corresponding adjacency matrix is constructed based on the experimentally verified circRNA-miRNA interaction, circRNA-cancer interaction, and miRNA-cancer interaction. Then, the Gaussian kernel function and the cosine function are used to calculate the circRNA Gaussian interaction profile kernel similarity, circRNA functional similarity, miRNA Gaussian interaction profile kernel similarity, and miRNA functional similarity. In order to reduce the influence of noise and redundant information in known interactions, this model uses network embedding to extract the potential feature vectors of circRNA and miRNA, respectively. Finally, an improved inductive matrix completion algorithm based on the feature vectors of circRNA and miRNA is used to identify potential interactions between circRNAs and miRNAs. The 10-fold cross-validation experiment is utilized to prove the predictive ability of the IIMCCMA. The experimental results show that the AUC value and AUPR value of the IIMCCMA model are higher than other state-of-the-art algorithms. In addition, case studies show that the IIMCCMA model can correctly identify the potential interactions between circRNAs and miRNAs.

Abstract:Emerging evidence has revealed that circular RNA (circRNA) is widely distributed in mammalian cells and functions as microRNA (miRNA) sponges involved in transcriptional and posttranscriptional regulation of gene expression. Recognizing the circRNA–miRNA interaction provides a new perspective for the detection and treatment of human complex diseases. Compared with the traditional biological experimental methods used to predict the association of molecules, which are limited to the small-scale and are time-consuming and laborious, computing models can provide a basis for biological experiments at low cost. Considering that the proposed calculation model is limited, it is necessary to develop an effective computational method to predict the circRNA–miRNA interaction. This study thus proposed a novel computing method, named KGDCMI, to predict the interactions between circRNA and miRNA based on multi-source information extraction and fusion. The KGDCMI obtains RNA attribute information from sequence and similarity, capturing the behavior information in RNA association through a graph-embedding algorithm. Then, the obtained feature vector is extracted further by principal component analysis and sent to the deep neural network for information fusion and prediction. At last, KGDCMI obtains the prediction accuracy (area under the curve [AUC] = 89.30% and area under the precision–recall curve [AUPR] = 87.67%). Meanwhile, with the same dataset, KGDCMI is 2.37% and 3.08%, respectively, higher than the only existing model, and we conducted three groups of comparative experiments, obtaining the best classification strategy, feature extraction parameters, and dimensions. In addition, in the performed case study, 7 of the top 10 interaction pairs were confirmed in PubMed. These results suggest that KGDCMI is a feasible and useful method to predict the circRNA–miRNA interaction and can act as a reliable candidate for related RNA biological experiments.

Abstract:The interactions between miRNAs and long non-coding RNAs (lncRNAs) are subject to intensive recent studies due to its critical role in gene regulations. Computational prediction of lncRNA-miRNA interactions has become a popular alternative strategy to the experimental methods for identification of underlying interactions. It is desirable to develop the machine learning-based models for prediction of lncRNA-miRNA based on the experimentally validated interactions between lncRNAs and miRNAs. The accuracy and robustness of existing models based on machine learning techniques are subject to further improvement.Considering that the attributes of lncRNA and miRNA contribute key importance in the interaction between these two RNAs, a deep learning model, named LMI-DForest, is proposed here by combining the deep forest and autoencoder strategies. Systematic comparison on the experiment validated datasets for lncRNA-miRNA interaction datasets demonstrates that the proposed method consistently shows superior performance over the other machine learning models in the lncRNA-miRNA interaction prediction.
