Abstract:Background: The objectives of this study were to develop a 3D convolutional deep learning framework (CarotidNet) for fully automatic segmentation of carotid bifurcations in computed tomography angiography (CTA) images and to facilitate the quantification of carotid stenosis and risk assessment of stroke. Methods: Our pipeline was a two-stage cascade network that included a localization phase and a segmentation phase. The network framework was based on the 3D version of U-Net, but was refined in three ways: (I) by adding residual connections and a deep supervision strategy to cope with the vanishing problem in back-propagation; (II) by adopting dilated convolution in order to strengthen the capacity to capture contextual information; and (III) by establishing a hybrid objective function to address the extreme imbalance between foreground and background voxels. Results: We trained our networks on 15 cases and evaluated their performance based on 41 cases from the MICCAI Challenge 2009 dataset. A Dice similarity coefficient of 82.3% was achieved for the test cases. Conclusions: We developed a carotid segmentation method based on U-Net that can segment tiny carotid bifurcation lumens from very large backgrounds with no manual intervention. This was the first attempt to use deep learning to achieve carotid bifurcation segmentation in 3D CTA images. Our results indicate that deep learning is a promising method for automatically extracting carotid bifurcation lumens.
Generative Adversarial Network Based Cerebrovascular Segmentation for Time-of-flight Magnetic Resonance Angiography Image

Abstract:The accurate segmentation of cerebral vessels from time-of-flight magnetic resonance angiography (TOF-MRA) data is crucial for the diagnosis and treatment of cerebrovascular diseases. However, cerebrovascular segmentation remains challenging due to the tiny and complex structure of the vessels. This paper proposed a GAN-based deep-based method that maps the TOF-MRA data to 3D cerebral vessels. To improve the capability of feature expression, the proposed network integrates squeeze-and-excite blocks into a Vnet structure to extract and accumulate features at different scales. In addition, we introduce adversarial loss for network training, which can help the model to learn the distribution of the cerebral vessels. Besides, we introduce island number and minimum diameter to evaluate the spatial consistency and recognized minimal vessel of the cerebrovascular segmentation results. The proposed method is validated on 102 TOF-MRA cases with manually annotated labels. The experimental results indicate that our method can identify more tiny cerebral vessels meanwhile maintaining the spatial consistency of the cerebral vessel structure. Besides, our GAN-based cerebrovascular segmentation method reaches an average dice similar coefficient of 89.89%, outperforming other state-of-the-art segmentation methods.
DeU-Net 2.0: Enhanced deformable U-Net for 3D cardiac cine MRI segmentation

Abstract:Automatic segmentation of cardiac magnetic resonance imaging (MRI) facilitates efficient and accurate volume measurement in clinical applications. However, due to anisotropic resolution, ambiguous borders and complicated shapes, existing methods suffer from the degradation of accuracy and robustness in cardiac MRI segmentation. In this paper, we propose an enhanced Deformable U-Net (DeU-Net) for 3D cardiac cine MRI segmentation, composed of three modules, namely Temporal Deformable Aggregation Module (TDAM), Enhanced Deformable Attention Network (EDAN), and Probabilistic Noise Correction Module (PNCM). TDAM first takes consecutive cardiac MR slices (including a target slice and its neighboring reference slices) as input, and extracts spatio-temporal information by an offset prediction network to generate fused features of the target slice. Then the fused features are also fed into EDAN that exploits several flexible deformable convolutional layers and generates clear borders of every segmentation map. A Multi-Scale Attention Module (MSAM) in EDAN is proposed to capture long range dependencies between features of different scales. Meanwhile, PNCM treats the fused features as a distribution to quantify uncertainty. Experimental results show that our DeU-Net achieves the state-of-the-art performance in terms of the commonly used evaluation metrics on the Extended ACDC dataset and competitive performance on other two datasets, validating the robustness and generalization of DeU-Net. Abstract:BACKGROUND AND PURPOSE: Cerebral aneurysm is one of the most common cerebrovascular diseases, and SAH caused by its rupture has a very high mortality and disability rate. Existing automatic segmentation methods based on DLMs with TOF-MRA modality could not segment edge voxels very well, so that our goal is to realize more accurate segmentation of cerebral aneurysms in 3D TOF-MRA with the help of DLMs. MATERIALS AND METHODS: In this research, we proposed an automatic segmentation framework of cerebral aneurysm in 3D TOF-MRA. The framework was composed of two segmentation networks ranging from coarse to fine. The coarse segmentation network, namely DeepMedic, completed the coarse segmentation of cerebral aneurysms, and the processed results were fed into the fine segmentation network, namely dual-channel SE_3D U-Net trained with weighted loss function, for fine segmentation. Images from ADAM2020 (n=113) were used for training and validation and images from another center (n=45) were used for testing. The segmentation metrics we used include DSC, HD, and VS. RESULTS: The trained cerebral aneurysm segmentation model achieved DSC of 0.75, HD of 1.52, and VS of 0.91 on validation cohort. On the totally independent test cohort, our method achieved the highest DSC of 0.12, the lowest HD of 11.61, and the highest VS of 0.16 in comparison with state-of-the-art segmentation networks. CONCLUSIONS: The coarse-to-fine framework, which composed of DeepMedic and dual-channel SE_3D U-Net can segment cerebral aneurysms in 3D TOF-MRA with a superior accuracy.

Abstract:Automatic segmentation of cardiac magnetic resonance imaging (MRI) facilitates efficient and accurate volume measurement in clinical applications. However, due to anisotropic resolution and ambiguous border (e.g., right ventricular endocardium), existing methods suffer from the degradation of accuracy and robustness in 3D cardiac MRI video segmentation. In this paper, we propose a novel Deformable U-Net (DeU-Net) to fully exploit spatio-temporal information from 3D cardiac MRI video, including a Temporal Deformable Aggregation Module (TDAM) and a Deformable Global Position Attention (DGPA) network. First, the TDAM takes a cardiac MRI video clip as input with temporal information extracted by an offset prediction network. Then we fuse extracted temporal information via a temporal aggregation deformable convolution to produce fused feature maps. Furthermore, to aggregate meaningful features, we devise the DGPA network by employing deformable attention U-Net, which can encode a wider range of multi-dimensional contextual information into global and local features. Experimental results show that our DeU-Net achieves the state-of-the-art performance on commonly used evaluation metrics, especially for cardiac marginal information (ASSD and HD).
Automatic Detection for Cerebral Aneurysms in TOF-MRA Images Based on Fuzzy Label and Deep Learning

Abstract:Subarachnoid hemorrhage caused by the rupture of cerebral aneurysms is extremely fatal and disabling. It’s imperative for radiologists to achieve efficient screening with the help of deep learning-based models. To improve the detection sensitivity of time of flight-magnetic resonance angiography (TOF-MRA) images, this study proposed a neural network named DCAU-Net which is based on fuzzy labels, 3D U-Net variant, and dual-branch channel attention (DCA), and able to adaptively adjust the response of channel features to improve feature extraction capability. First, TOF-MRA images from 260 subjects were preprocessed, and the data were split into the training set (N=174), validation set (N=43) and testing set (N=43). Then the preprocessed data were used for training and validating DCAU-Net. The results show that DCAU-Net scores 90.69% of sensitivity, 0.83 per case of false positive count and 0.52 of positive predicted value in the testing set, providing a promising tool for detecting cerebral aneurysms.

Abstract:Background Subarachnoid hemorrhage caused by ruptured cerebral aneurysm often leads to fatal consequences. However, if the aneurysm can be found and treated during asymptomatic periods, the probability of rupture can be greatly reduced. At present, time-of-flight magnetic resonance angiography is one of the most commonly used non-invasive screening techniques for cerebral aneurysm, and the application of deep learning technology in aneurysm detection can effectively improve the screening effect of aneurysm. Existing studies have found that three-dimensional features play an important role in aneurysm detection, but they require a large amount of training data and have problems such as a high number of FPs per case. Methods This paper proposed a novel method for aneurysm detection. First, a fully automatic cerebral artery segmentation algorithm without training data was used to extract the volume of interest, and then the 3D U-Net was improved by the 3D SENet module to establish an aneurysm detection model. Eventually a set of fully automated, end-to-end aneurysm detection methods have been formed. Results A total of 231 magnetic resonance angiography image data were used in this study, among which 132 were training sets, 34 were internal test sets and 65 were external test sets. The presented method obtained 97.89±0.88% sensitivity in the five-fold cross-validation and obtained 90.8% sensitivity with 2.47 FPs/case in the detection of the external test sets. Conclusions Compared with the results of our previous studies and other studies, the method in this paper achieves the best sensitivity while maintaining low number of FPs per case. This result proves the feasibility, superiority, and further improvement potential of the improved method combining 3D U-Net and channel attention in the task of aneurysm detection.

Abstract:Objective. This study aims to develop a three-dimensional convolutional neural network utilizing computer-aided diagnostic technology to facilitate the detection of intracranial aneurysms and automatically assess their location and extent, thereby enhancing the efficiency of radiologists, and streamlining clinical workflows.Approach. A retrospective study was conducted, proposing a joint segmentation and classification network (JSCD-Net) that employs 3D time-of-flight magnetic resonance angiography images for preliminary detection of aneurysms and the minimization of false positives. Specifically, the U-Net++ network was utilized for pre-detection of aneurysms. This was followed by the creation of a multi-path network, co-trained with U-Net++ to correct the results of the first stage to further reduce the rate of false positives. Model effectiveness and robustness were evaluated using sensitivity and false positive analyses on internal and external datasets. A cross-validated free-response receiver operating characteristic curve was also plotted.Main results. JSCD-Net demonstrated a sensitivity of 91.2% (31 of 34; 95% CI: 77.0, 97.0) with an average of 3.55 false positives per scan on the internal test set. For the external test set, it identified 97.2% (70 of 72; 95% CI: 90.4, 99.2) of aneurysms with an average of 2.7 false positives per scan.Significance. When compared with the existing studies, the proposed model shows high sensitivity in detecting intracranial aneurysms with a reasonable number of false positives per case. This result emphasizes the model's potential as a valuable tool in aiding clinical diagnoses.

Abstract:AIM OF THE STUDY The aim of this study was to determine the role of precursors in the prediction of school achievement. 372 children were followed from health examination for school entry to the second grade. METHODS Preschool skills assessed by a screening of developmental stage (SOPESS) were related to second-grade reading (ELFE 1-6), spelling (DERET 1-2+), and arithmetic (DEMAT 1+) by correlation and regression analyses. RESULTS Correlations between numeracy and math abilities (r=0,340) met with our expectations as also did those between verbal abilities and spelling (r=0,276). The subtests of attention and counting (SOPESS) contribute significantly to an explanation of the variance in school achievement. Numeracy predicts math achievement, and verbal memory contributes to school achievement in math and spelling. CONCLUSIONS Our findings support the contribution of visual selective attention, phonological memory, and verbal abilities to the development of reading, spelling, and math at primary school.
DCAU-Net: dense convolutional attention U-Net for segmentation of intracranial aneurysm images

Abstract:Abstract Segmentation of intracranial aneurysm images acquired using magnetic resonance angiography (MRA) is essential for medical auxiliary treatments, which can effectively prevent subarachnoid hemorrhages. This paper proposes an image segmentation model based on a dense convolutional attention U-Net, which fuses deep and rich semantic information with shallow-detail information for adaptive and accurate segmentation of MRA-acquired aneurysm images with large size differences. The U-Net model serves as a backbone, combining dense block and convolution block attention module (CBAM). The dense block is composed of a batch normalization layer, an randomly rectified linear unit activation function, and a convolutional layer, for mitigation of vanishing gradients, for multiplexing of aneurysm features, and for improving the network training efficiency. The CBAM is composed of a channel attention module and a spatial attention module, improving the segmentation performance of feature discrimination and enhancing the acquisition of key feature information. Owing to the large variation of aneurysm sizes, multi-scale fusion is performed during up-sampling, for adaptive segmentation of MRA-acquired aneurysm images. The model was tested on the MICCAI 2020 ADAM dataset, and its generalizability was validated on the clinical aneurysm dataset (aneurysm sizes: 7 mm) supplied by the Affiliated Hospital of Qingdao University. A good clinical application segmentation performance was demonstrated.

Abstract:Pituitary stellate cells from the normal adult male rats were immunohistochemically investigated at the light microscopical level by the use of rat TSH-beta, porcine ACTH1-39, porcine ACTH17-39, rat FSH and ovine FSH antisera. They were characterized by the stellate shape and a mimic engulfment of acidophils. In the present study, they were identified to be the ACTH cells but some were TSH cells. Although most of the corticotrophs showed a peripheral fringe immunostained with the porcine ACTH17-39 antiserum, some others were stained diffusively throughout the cytoplasm. The latter cells coincided, in shape and in homogenous stainability of the cytoplasm, with the stellate TSH cells. Both cells did not correspond but were independent in distribution at the same site of the gland on the adjacent two sections. The stellate type of FSH cells could react with the ovine FSH antiserum, but not with the rat FSH antiserum. Absorption tests of the ovine FSH, procine ACTH1-39 and procine ACTH17-39 antisera were carried out by an application of procine ACTH. In consequence, the porcine ACTH)-39 and porcine ACTH17-39 antisera were absorbed efficaciously by the ACTH antigen at the dose of 10 micrograms/ml, but the ovine FSH antiserum was not enough absorbed by ACTH in the doses of less than 1 mg/ml. It was not finally concluded whether or not the single stellate cells produced ACTH and FSH.
Automated Computer-Assisted Detection System for Cerebral Aneurysms in Time-of-flight Magnetic Resonance Angiography Using Fully Convolutional Network

Abstract:Background As the rupture of cerebral aneurysm may lead to fatal results, early detection of unruptured aneurysms may save lives. At present, the contrast-unenhanced time-of-flight magnetic resonance angiography is one of the most commonly used methods for screening aneurysms. The computer-assisted detection system for cerebral aneurysms can help clinicians improve the accuracy of aneurysm diagnosis. As fully convolutional network could classify the image pixel-wise, its three-dimensional implementation is highly suitable for the classification of the vascular structure. However, because the volume of blood vessels in the image is relatively small, 3D convolutional neural network does not work well for blood vessels. Results The presented study developed a computer-assisted detection system for cerebral aneurysms in the contrast-unenhanced time-of-flight magnetic resonance angiography image. The system first extracts the volume of interest with a fully automatic vessel segmentation algorithm, then uses 3D-UNet-based fully convolutional network to detect the aneurysm areas. A total of 131 magnetic resonance angiography image data are used in this study, among which 76 are training sets, 20 are internal test sets and 35 are external test sets. The presented system obtained 94.4% sensitivity in the fivefold cross-validation of the internal test sets and obtained 82.9% sensitivity with 0.86 false positive/case in the detection of the external test sets. Conclusions The proposed computer-assisted detection system can automatically detect the suspected aneurysm areas in contrast-unenhanced time-of-flight magnetic resonance angiography images. It can be used for aneurysm screening in the daily physical examination.
Weakly supervised segmentation of intracranial aneurysms using a novel 3D focal modulation UNet

Abstract:Accurate identification and quantification of unruptured intracranial aneurysms (UIAs) is crucial for the risk assessment and treatment of this cerebrovascular disorder. Current 2D manual assessment on 3D magnetic resonance angiography (MRA) is suboptimal and time-consuming. In addition, one major issue in medical image segmentation is the need for large well-annotated data, which can be expensive to obtain. Techniques that mitigate this requirement, such as weakly supervised learning with coarse labels are highly desirable. In the paper, we propose FocalSegNet, a novel 3D focal modulation UNet, to detect an aneurysm and offer an initial, coarse segmentation of it from time-of-flight MRA image patches, which is further refined with a dense conditional random field (CRF) post-processing layer to produce a final segmentation map. We trained and evaluated our model on a public dataset, and in terms of UIA detection, our model showed a low false-positive rate of 0.21 and a high sensitivity of 0.80. For voxel-wise aneurysm segmentation, we achieved a Dice score of 0.68 and a 95% Hausdorff distance of ~0.95 mm, demonstrating its strong performance. We evaluated our algorithms against the state-of-the-art 3D Residual-UNet and Swin-UNETR, and illustrated the superior performance of our proposed FocalSegNet, highlighting the advantages of employing focal modulation for this task.

Automated Unruptured Cerebral Aneurysms Detection in TOF MR Angiography Images Using Dual-Channel SE-3D UNet: a Multi-Center Research

Abstract:Objectives Time of flight magnetic resonance angiography (TOF-MRA) is the primary non-invasive screening method for cerebral aneurysms. We aimed to develop a computer-aided aneurysm detection method to improve the diagnostic efficiency and accuracy, especially decrease the false positive rate. Methods This is a retrospective multicenter study. The dataset contained 1160 TOF-MRA examinations composed of unruptured aneurysms ( n = 1096) and normal controls ( n = 166) from six hospitals. A total of 1037 examinations acquired from 2013 to 2019 were used as training set; 123 examinations acquired from 2020 to 2021 were used as external test set. We proposed an equalized augmentation strategy based on aneurysm location and constructed a detection model based on dual channel SE-3D UNet. The model was trained with a 5-fold cross-validation in the training set, then tested on the external test set. Results The proposed method achieved 82.46% sensitivity on patient-level, 73.85% sensitivity on lesion-level, and 0.88 false positives per case in the external test set. The performance did not show significant differences in subgroups according to the aneurysm site (except ACA), aneurysm size (except smaller than 3 mm), or MRI scanners. The performance preceded the basic SE-3D UNet by increasing 15.79% patient-level sensitivity and decreasing 4.19 FPs/case. Conclusions The proposed automated aneurysm detection method achieved acceptable sensitivity while controlling fairly low false positives per case. It might provide a useful auxiliary tool of cerebral aneurysms MRA screening. Key Points • The need for automated cerebral aneurysms detecting is growing. • The strategy of equalized augmentation based on aneurysm location and dual-channel input could improve the model performance. • The retrospective multi-center study showed that the proposed automated cerebral aneurysms detection using dual-channel SE-3D UNet could achieve acceptable sensitivity while controlling a low false positive rate.
Multi-centric AI Model for Unruptured Intracranial Aneurysm Detection and Volumetric Segmentation in 3D TOF-MRI

Abstract:Purpose: To develop an open-source nnU-Net-based AI model for combined detection and segmentation of unruptured intracranial aneurysms (UICA) in 3D TOF-MRI, and compare models trained on datasets with aneurysm-like differential diagnoses. Methods: This retrospective study (2020-2023) included 385 anonymized 3D TOF-MRI images from 364 patients (mean age 59 years, 60% female) at multiple centers plus 113 subjects from the ADAM challenge. Images featured untreated or possible UICAs and differential diagnoses. Four distinct training datasets were created, and the nnU-Net framework was used for model development. Performance was assessed on a separate test set using sensitivity and False Positive (FP)/case rate for detection, and DICE score and NSD (Normalized Surface Distance) with a 0.5mm threshold for segmentation. Statistical analysis included chi-square, Mann-Whitney-U, and Kruskal-Wallis tests, with significance set at p < 0.05. Results: Models achieved overall sensitivity between 82% and 85% and a FP/case rate of 0.20 to 0.31, with no significant differences (p = 0.90 and p = 0.16). The primary model showed 85% sensitivity and 0.23 FP/case rate, outperforming the ADAM-challenge winner (61%) and a nnU-Net trained on ADAM data (51%) in sensitivity (p < 0.05). It achieved a mean DICE score of 0.73 and an NSD of 0.84 for correctly detected UICA. Conclusions: Our open-source, nnU-Net-based AI model (available at <a class="link-https link-external" data-doi="10.5281/zenodo.13386859" href="https://doi.org/10.5281/zenodo.13386859" rel="external noopener nofollow">https://doi.org/10.5281/zenodo.13386859</a>) demonstrates high sensitivity, low false positive rates, and consistent segmentation accuracy for UICA detection and segmentation in 3D TOF-MRI, suggesting its potential to improve clinical diagnosis and for monitoring of UICA.

Abstract:Objective. Automatic extraction of external elastic membrane border (EEM) and lumen-intima border (LIB) in intravascular ultrasound (IVUS) sequences aids atherosclerosis diagnosis. Existing IVUS segmentation networks ignored longitudinal relations among sequential images and neglected that IVUS images of different vascular conditions vary largely in intricacy and informativeness. As a result, they suffered from performance degradation in complicated parts in IVUS sequences.Approach. In this paper, we develop a 3D Pyramidal Densely-connected Network (PDN) with Adaptive learning and post-Correction guided by a novel cross-frame uncertainty (CFU). The proposed method is named PDN-AC. Specifically, the PDN enables the longitudinal information exploitation and the effective perception of size-varied vessel regions in IVUS samples, by pyramidally connecting multi-scale 3D dilated convolutions. Additionally, the CFU enhances the robustness of the method to complicated pathology from the frame-level (f-CFU) and pixel-level (p-CFU) via exploiting cross-frame knowledge in IVUS sequences. The f-CFU weighs the complexity of IVUS frames and steers an adaptive sampling during the PDN training. The p-CFU visualizes uncertain pixels probably misclassified by the PDN and guides an active contour-based post-correction.Main results. Human and animal experiments were conducted on IVUS datasets acquired from atherosclerosis patients and pigs. Results showed that the f-CFU weighted adaptive sampling reduced the Hausdorff distance (HD) by 10.53%/7.69% in EEM/LIB detection. Improvements achieved by the p-CFU guided post-correction were 2.94%/5.56%.Significance. The PDN-AC attained mean Jaccard values of 0.90/0.87 and HD values of 0.33/0.34 mm in EEM/LIB detection, preferable to state-of-the-art IVUS segmentation methods.

Abstract:INTRODUCTION: Computed tomography angiography (CTA) is the most widely used imaging modality for intracranial aneurysm (IA) management, yet it remains inferior to digital subtraction angiography (DSA) for IA detection, particularly of small IAs in the cavernous carotid region. METHODS: Using 50 paired CTA-DSA images, we trained (n = 27), validated (n = 3) and tested (n = 20) a deep-learning model (3D-DeepMedic) for cerebrovasculature segmentation from CTA. A landmark-based co-registration algorithm was used for registration and up-sampling of CTAs to paired DSAs. Segmented vessels from DSAs were used as the ground-truth. Accuracy of the model was evaluated using conventional metrics (dice similarity coefficient-DSC) and vessel-specific metrics, like connectivity-area-length (CAL). On the test cases (20 IAs), 3 experts detected and segmented IAs. For each rater, we recorded the rate of IA detection. For detected IAs, raters segmented IAs and calculated morphology parameters to quantify the differences in IA segmentation by raters to DeepMedic. The rater agreements were assessed using Krippendorf’s alpha. RESULTS: In testing, the DeepMedic model yielded a DSC and CAL of 0.971 ± 0.007 and 0.868 ± 0.008, respectively. The model delineated all IAs with errors <10% for all IA morphometrics. Conversely, average IA detection accuracy from raters was 0.653 (undetected IAs were present to a significantly greater degree on the ICA cavernous region and were significantly smaller). Error rates for IA morphometrics in rater-segmentations were significantly higher than in DeepMedic-segmentations, particularly for neck (p = 0.003), and surface-area (p = 0.003). For IA morphology, agreement between the raters was acceptable for metrics except UI (α=0.36) and NSI (α=0.69). The agreement between DeepMedic and ground truth was consistently higher. CONCLUSIONS: Our CTA segmentation algorithm provides a high-fidelity solution for CTA vessel segmentation, particularly for vessels and IAs in the carotid cavernous region.

Abstract:The manual identification and segmentation of intracranial aneurysms (IAs) involved in the 3D reconstruction procedure are labor-intensive and prone to human errors. To meet the demands for routine clinical management and large cohort studies of IAs, fast and accurate patient-specific IA reconstruction becomes a research Frontier. In this study, a deep-learning-based framework for IA identification and segmentation was developed, and the impacts of image pre-processing and convolutional neural network (CNN) architectures on the framework's performance were investigated. Three-dimensional (3D) segmentation-dedicated architectures, including 3D UNet, VNet, and 3D Res-UNet were evaluated. The dataset used in this study included 101 sets of anonymized cranial computed tomography angiography (CTA) images with 140 IA cases. After the labeling and image pre-processing, a training set and test set containing 112 and 28 IA lesions were used to train and evaluate the convolutional neural network mentioned above. The performances of three convolutional neural networks were compared in terms of training performance, segmentation performance, and segmentation efficiency using multiple quantitative metrics. All the convolutional neural networks showed a non-zero voxel-wise recall (V-Recall) at the case level. Among them, 3D UNet exhibited a better overall segmentation performance under the relatively small sample size. The automatic segmentation results based on 3D UNet reached an average V-Recall of 0.797 ± 0.140 (3.5% and 17.3% higher than that of VNet and 3D Res-UNet), as well as an average dice similarity coefficient (DSC) of 0.818 ± 0.100, which was 4.1%, and 11.7% higher than VNet and 3D Res-UNet. Moreover, the average Hausdorff distance (HD) of the 3D UNet was 3.323 ± 3.212 voxels, which was 8.3% and 17.3% lower than that of VNet and 3D Res-UNet. The three-dimensional deviation analysis results also showed that the segmentations of 3D UNet had the smallest deviation with a max distance of +1.4760/−2.3854 mm, an average distance of 0.3480 mm, a standard deviation (STD) of 0.5978 mm, a root mean square (RMS) of 0.7269 mm. In addition, the average segmentation time (AST) of the 3D UNet was 0.053s, equal to that of 3D Res-UNet and 8.62% shorter than VNet. The results from this study suggested that the proposed deep learning framework integrated with 3D UNet can provide fast and accurate IA identification and segmentation.

Abstract:Intracranial aneurysm (IA) cause a great risk to the health of patients. Digital subtraction angiography (DSA) is often used to diagnose IA. Early diagnosis and treatment of unruptured IA can effectively reduce the incidence of subarachnoid hemorrhage (SAH). In this paper, we proposed and evaluated a neural network structure for aneurysm segmentation to help doctors contour aneurysms from DSA sequences during aneurysm treatment. The network is based on the U-Net structure that often used in medical image segmentation. Bidirectional convolutional gated recurrent unit (BiConvGRU) module was added to the network. The module can captures the sequence changes between DSA images. In addition, the optical flow images corresponding to DSA images can be put into the network to extract the motion information of DSA. In this way, the network can obtain the spatial information, temporal information and motion information from DSA images. The experimental results showed that the dice coefficient score was 76.24% and the sensitivity was 92.82%.
Surface-based 3D Deep Learning Framework for Segmentation of Intracranial Aneurysms from TOF-MRA Images

Abstract:Segmentation of intracranial aneurysms is an important task in medical diagnosis and surgical planning. Volume-based deep learning frameworks have been proposed for this task; however, they are not effective. In this study, we propose a surface-based deep learning framework that achieves higher performance by leveraging human intervention. First, the user semi-automatically generates a surface representation of the principal brain arteries model from time-of-flight magnetic resonance angiography images. The system then samples 3D vessel surface fragments from the entire brain artery model and classifies the surface fragments into those with and without aneurysms using the point-based deep learning network (PointNet++). Next, the system applies surface segmentation (SO-Net) to the surface fragments containing aneurysms. We conduct a head-to-head comparison of segmentation performance by counting voxels between the proposed surface-based framework and existing pixel-based framework, and our framework achieved a much higher dice similarity coefficient score (72%) than the existing one (46%).
