Abstract:In rice, one detrimental factor influencing single panicle yield is the frequent occurrence of panicle apical abortion (PAA) under unfavorable climatic conditions. Until now, no detailed genetic information has been available to avoid PAA in rice breeding. Here, we show that the occurrence of PAA is associated with the accumulation of excess hydrogen peroxide. Quantitative trait loci (QTLs) mapping for PAA in an F(2) population derived from the cross of L-05261 (PAA line) × IRAT129 (non-PAA variety) identified seven QTLs over a logarithm of the odd (LOD) threshold of 2.5, explaining approximately 50.1% of phenotypic variance for PAA in total. Five of the QTLs with an increased effect from L-05261, were designated as qPAA3-1, qPAA3-2, qPAA4, qPAA5 and qPAA8, and accounted for 6.8%, 5.9%, 4.2%, 13.0% and 12.2% of phenotypic variance, respectively. We found that the PAA in the early heading plants was mainly controlled by qPAA8. Subsequently, using the sub-populations specific for qPAA8 based on marker-assisted selection, we further narrowed qPAA8 to a 37.6-kb interval delimited by markers RM22475 and 8-In112. These results are beneficial for PAA gene clone.
QTL and Epistatic Interaction Underlying Leaf Chlorophyll and H2O2 Content Variation in Rice (oryza Sativa L.).

Abstract:It is meaningful to study the genetics of the traits associated with photosynthesis such as leaf chlorophyll and H2O2 contents for high yield breeding in rice. A mapping population of 98 BC1F9 lines (backcross Inbred Lines, BIL), derived from a backcross of Nipponbare (japonica)/Kasalath(indica)//Nipponbare by the single-seed-descent methods, was employed to map quantitative trait loci (QTL) underlying such rice traits as leaf chlorophyll and H2O2 contents. Five and two QTLs were detected for leaf Chlorophyll and H2O2 content variation, respectively. Among the QTLs detected, q-Chl1 on chromosome 1 accounted for 22% variation for leaf chlorophyll content variation. The alleles from Nipponbare increased stature at the locus; On the other hand, q-H2O2(1) which associated with H2O2 content was also located on the same region as q-Chl1. The alleles from Nipponbare decreased stature at this locus. The 2 traits have the 2 QTL sharing the same chromosome locations, which was located between C86 and C813 on chromosome 1. Epistasis analysis showed QTL with interaction distributed on chromosome 2, 6, 11 and 12. However, no QTL interacted with q-Chl1 or q-H2O2(1) was detected. It can be deduced that alleles from Nipponbare at the region between C86 and C813 on chromosome 1 increases leaf chlorophyll content and decreases H2O2 content at the mean time with significant additive effect but little epistasis.
Fine mapping of the grain chalkiness QTL qPGWC-7 in rice ( Oryza sativa L.)

Abstract:Chalkiness of rice grain is an important quality component of rice, as it has a profound influence on eating and milling qualities. We has determined the inheritance of percentage of grain with chalkiness (PGWC) using a set of chromosome segment substitution lines, made from a cross between cv. PA64s and cv. 9311. Two loci controlling PGWC, designated as qPGWC-6 and qPGWC-7 , were located on, respectively, chromosomes 6 and 7. Comparisons were made between C-51 (a CSSL harbouring qPGWC-7 and having a chalky endosperm) and the recurrent parent 9311 (translucent endosperm) to characterize the physical and chemical differences between translucent and chalky endosperm. Unlike the translucent endosperm, the chalky endosperm contains loosely packed starch granules, and there were significant difference between C-51 and 9311 for amylopectin structure and degree of crystallinity, but not for either amylose content or starch viscosity. Segregation analysis of the F 2 population from the cross between C-51 and 9311 showed PGWC is a semi-dominant trait, controlled by single nuclear gene. A large F 2 population was constructed from the cross C51 × 9311, and used for the fine mapping of qPGWC-7 , which was located to a 44-kb DNA fragment, containing thirteen predicted genes. This result provides a springboard for the map-based cloning of qPGWC-7 and allowed for marker-assisted selection for endosperm texture.
Identification of a Stable Quantitative Trait Locus for Percentage Grains with White Chalkiness in Rice (oryza Sativa)

Abstract:High chalkiness is a major problem in many rice-producing areas of the world, especially in hybrid rice (Oryza sativa L.) in China. We previously showed a major quantitative trait locus for the percentage of grains with white chalkiness (QTLqPGWC-8) in the interval G1149-R727 on chromosome 8 using a chromosome segment substitution line (CSSL). Here, we selected the line-CSSL50 harboring the QTLqPGWC-8 allele from the CSSLs derived from a cross between Asominori (as a recurrent parent) and IR24 (as a donor parent), which had higher percentage chalkiness, markedly different from that of Asominori. There were also significant differences in starch granules, appearance of amylose content (AAC) and milling qualities between Asominori and CSSL50, but not in grain size or thousand grain weight (TGW). The BC(4) F(2) and BC(4) F(3) populations from a cross between CSSL50 and Asominori were used for fine mapping of qPGWC-8. We narrowed down the location of this QTL to a 142 kb region between Indel markers 8G-7 and 8G-9. QTLqPGWC-8 accounted for 50.9% of the difference in PGWC between the parents. The markers tightly linked to qPGWC-8 should facilitate cloning of the gene underlying this QTL and will be of value for marker-assisted selection in breeding rice varieties with better grain quality.
Mapping of QTL qTSE4 for stigma exsertion rate in rice

Abstract:[Objectives]Stigma exsertion rate is an important determinant of outcrossing in hybrid rice seed production. The purpose of this study was to detect quantitative trait loci（QTL）controlling stigma exsertion rate and fine mapping related genes in rice. [Methods]In this study, an F 2 population derived from japonica rice variety ’02428’ with low stigma exsertion rate and parent ZH464 with high stigma exsertion rate was used for preliminary detection of QTL. Molecular markers were used to screen heterozygous individual plants in the target region to obtain F 2:3 and F 3:4 populations by continuous selfing for multi-year stable QTL mapping. At the same time, BSA-seq technology was used to analyze gene mapping and candidate gene sequence of the target region. [Results]The results of correlation analysis showed that there was a very significant correlation among the three traits of single stigma exsertion rate, double stigma exsertion rate and total stigma exsertion rate. In this study, the total stigma exsertion rate was used as phenotypic data, and the constructed genome-wide molecular linkage genetic map was used for QTL mapping. Two loci, qTSE2 and qTSE4,were detected on chromosomes 2 and 4,respectively. qTSE4 with high contribution rate was selected as the target locus for follow-up study. This locus was repeatedly detected in the F 2:3 and F 3:4 planting population. Based on BSA-seq result, two genes with differences were screened in the qTSE4 locus interval. [Conclusions]qTSE4 locus as the major QTL related to stigma exsertion rate, can be used for subsequent fine-mapping. The two screened candidate genes need to be further verified by transgenic experiment.
Quantitative Trait Loci for Brown Rice Color, Phenolics, Flavonoid Contents, and Antioxidant Capacity in Rice Grain

Abstract:ABSTRACTPhytochemicals such as phenolics and flavonoids, which are present in rice grains, are associated with reduced risk of developing chronic diseases such as cardiovascular disease, type 2 diabetes, and certain cancers. The phenolic and flavonoid compounds in rice grains also contribute to the antioxidant activity. Biofortification of rice grain by conventional breeding is one way to improve nutritional quality to combat nutritional deficiency. For improvement of the phenolics, flavonoids, and antioxidant capacity, we must understand the genetic bases of the related traits. In the present study, mapping of quantitative trait locus (QTL) for five color parameters, phenolics, flavonoids, and antioxidant capacity was completed using a composite interval mapping approach using a doubled haploid (DH) population. Correlation analysis showed that the five color parameters lightness (L*), redness (a*), yellowness (b*), chroma (C), and hue angle (H°) were intercorrelated. The phenolic content was positively correlated with the flavonoid content and antioxidant capacity (P < 0.001), whereas the flavonoid content had no relationship with antioxidant capacity, but it was positively correlated with color parameters L* and H° (P < 0.05). A total of 21 putative QTL were detected for the eight traits with at least one QTL and as many as four QTL for different traits. Three QTL at the same interval of GA285 and CT580 on chromosome 2 were significant for color parameters L*, b*, and C; the latter two traits also shared another QTL region on chromosome 8. Two QTL on chromosome 2, qPH‐2 and qFL‐2‐1, flanked by CT87 and G1234, were identified for phenolic and flavonoid content with large additive effects, explaining 16.91 and 12.71%, respectively, of the total phenotypic variation. Three QTL located at the same interval of G379A and CT360 on chromosome 7 were detected for color parameters a* and H°, and antioxidant capacity, which might be allelic to the Rd gene that is responsible for the production of the pigment in brown rice. The results of the present study may provide new opportunities for rice breeders with potential markers to improve nutritional quality by marker‐assisted selection approach.
Molecular Detection of QTL for Agronomic and Quality Traits in a Doubled Haploid Barley Population

Abstract:In order to efficiently use new dwarf germplasm Huaai 11 for breeding program, it is important to identify the QTL of agronomic and quality traits. In the present study, QTL analysis was performed for ten agronomic and one quality traits using a DH population of a 122 lines derived from the cross of Huaai11 Huadamai6.Composite interval mapping procedures detected a total of 17QTL which were mapped onto five chromosomes. Six QTL, Qhd2-12, Qmsl2-15 and Qmsl7-7, Qgwp7-7, Qgws7-7and Qtgw7-10 were detected in all years. Ten QTL were found on chromosome 7H. TheQTLonchromosome7Hhas effect on grain weight per plant, grain protein content, and main spike length, which accounted for 35.11%, 45.74% and54.88% of phenotypic variation, respectively. Positive transgressive segregation was found for all traits. Some of QTL identified in this study could be targeted for an efficient transfer into new cultivars by applying MAS.

Abstract:Sorghum is one of the most promising bioenergy crops. Stem juice yield, together with stem sugar concentration, determines sugar yield in sweet sorghum. Bulked segregant analysis (BSA) is a gene mapping technique for identifying genomic regions containing genetic loci affecting a trait of interest that when combined with deep sequencing could effectively accelerate the gene mapping process. In this study, a dry stem sorghum landrace was characterized and the stem water controlling locus, qSW6, was fine mapped using QTL analysis and the combined BSA and deep sequencing technologies. Results showed that: (i) In sorghum variety Jiliang 2, stem water content was around 80% before flowering stage. It dropped to 75% during grain filling with little difference between different internodes. In landrace G21, stem water content keeps dropping after the flag leaf stage. The drop from 71% at flowering time progressed to 60% at grain filling time. Large differences exist between different internodes with the lowest (51%) at the 7th and 8th internodes at dough stage. (ii) A quantitative trait locus (QTL) controlling stem water content mapped on chromosome 6 between SSR markers Ch6-2 and gpsb069 explained about 34.7-56.9% of the phenotypic variation for the 5th to 10th internodes, respectively. (iii) BSA and deep sequencing analysis narrowed the associated region to 339 kb containing 38 putative genes. The results could help reveal molecular mechanisms underlying juice yield of sorghum and thus to improve total sugar yield.
Fine mapping of qGW1, a major QTL for grain weight in sorghum

Abstract:We detected seven QTLs for 100-grain weight in sorghum using an F 2 population, and delimited qGW1 to a 101-kb region on the short arm of chromosome 1, which contained 13 putative genes. Sorghum is one of the most important cereal crops. Breeding high-yielding sorghum varieties will have a profound impact on global food security. Grain weight is an important component of grain yield. It is a quantitative trait controlled by multiple quantitative trait loci (QTLs); however, the genetic basis of grain weight in sorghum is not well understood. In the present study, using an F2 population derived from a cross between the grain sorghum variety SA2313 (Sorghum bicolor) and the Sudan-grass variety Hiro-1 (S. bicolor), we detected seven QTLs for 100-grain weight. One of them, qGW1, was detected consistently over 2 years and contributed between 20 and 40 % of the phenotypic variation across multiple genetic backgrounds. Using extreme recombinants from a fine-mapping F3 population, we delimited qGW1 to a 101-kb region on the short arm of chromosome 1, containing 13 predicted gene models, one of which was found to be under purifying selection during domestication. However, none of the grain size candidate genes shared sequence similarity with previously cloned grain weight-related genes from rice. This study will facilitate isolation of the gene underlying qGW1 and advance our understanding of the regulatory mechanisms of grain weight. SSR markers linked to the qGW1 locus can be used for improving sorghum grain yield through marker-assisted selection.
Association Analysis of Sugar Yield-Related Traits in Sorghum [sorghum Bicolor (L.)]

Abstract:Association mapping is widely used for detecting QTLs in higher plants. In the present study a synthetic sorghum population containing 119 representative samples, including 43 sweet and 76 grain sorghum accessions originating mainly from China, USA and India, were genotyped using 51 simple-sequence repeat (SSR) markers. Linkage disequilibrium (LD) of pair-wise loci and population structure were analyzed, followed by association analysis of SSR loci and 3 sugar yield related traits using the TASSEL general linear model program. Results showed that: (i) different degrees of LD occurred among syntenic markers and also among nonsyntenic markers, indicating historical recombination among sorghum linkage groups; (ii) significant LD extended up to 7.31 cM; (iii) the collection of accessions was composed of three subgroups; (iv) four marker loci were associated with stalk sugar concentration, fresh stalk weight and stalk juice weight measured in different growing environments and could be used, therefore, in future marker assisted breeding programs. Several loci were also associated with two or more traits simultaneously, which might be due to tight linkage between different genes affecting these traits and/or pleiotropy. In addition, some associated markers were located close to QTLs previously mapped in family-based linkage mapping analyses.
Identification of Quantitative Trait Locus for Seed Dormancy and Expression Analysis of Four Dormancy-Related Genes in Sorghum

Abstract:Seed dormancy is an important trait during the domestication of major crops. Dormant seeds are unable to germinate under conditions normally suitable for non-dormant seeds. Quantitative trait loci (QTLs) and genes affecting seed dormancy in sorghum remain largely unknown. To identify the genomic regions controlling seed dormancy in sorghum, we produced two F 2 segregating populations from two crosses between a deep dormant weedy line B140 (as the female parent) and two weak dormant grain lines CK60B and MS138B (as the male parents). A genetic linkage map of the B140/CK60B population was constructed with 216 simple sequence repeat (SSR) markers spanning 1710.3 cM. One QTL on chromosome 4 and two QTLs on chromosome 7 were identified in the B140/CK60B population. They accounted for 17.9 to 24.9% of the phenotypic variance using a simple interval mapping method. The QTL on chromosome 4 was verified in another F 2 mapping population (MS138B/B140). To understand the mechanism of dormancy, we conducted an expression analysis of four sorghum genes encoding homologs of dormancy genes of other plant species: Vp1 (maize), DOG1 (Arabidopsis), qSD12 and Sdr4 (rice). We demonstrated that there were clear differences in the expression level of all these four genes between the two parental lines with different seed dormancy level, and their expression were also tissue-specific with the expression levels of qSD12 low throughout all growth stages and tissues in B140. Our findings will help to define the genetic mechanism of seed dormancy in sorghum, and the identified QTLs may be useful biomarker for selection in sorghum improvement programs.
Genome-wide Association Study for Starch Content and Constitution in Sorghum (sorghum Bicolor (L.) Moench)

Abstract:Starch is the most important component in endosperm of sorghum grain. Usually, two types of starch are present: amylose (AM) and amylopectin (AP). The levels of AM and AP contents play a significant role in the appearance, structure, and quality of sorghum grains and in marketing applications. In the present study, a panel of 634 sorghum (Sorghum bicolor (L.) Moench) accessions were evaluated for starch, AM, and AP contents of grain, which included a mini core collection of 242 accessions from the International Crops Research Institute for the Semi-Arid Tropics (ICRISAT) in India, and 252 landraces and 140 cultivars from China. The average starch content was 67.64% and the average AM and AP contents were 20.19 and 79.81%, respectively. We developed a total of 260 000 high-confidence single nucleotide polymorphism (SNP) markers in the panel of 634 accessions of S. bicolor using specific locus amplified fragment sequencing (SLAF-seq). We performed genome-wide association studies (GWAS) of starch, AM, and AM/AP of grain and SNP markers based on a mixed linear model (MLM). In total, 70 significant association signals were detected for starch, AM, and AM/AP ratio of grain with P<4.452×10–7, of which 10 SNPs were identified with significant starch, 51 SNPs were associated with AM, and nine SNPs were associated with the AM/AP ratio. The Gene Ontology (GO) analysis identified 12 candidate genes at five QTLs associated with starch metabolism within the 200-kb intervals, located on chromosomes 1, 5, 6, and 9. Of these genes, Sobic.006G036500.1 encodes peptidyl-prolyl cis-trans-isomerase CYP38 responsible for hexose monophosphate shunt (HMS) and Sobic.009G071800 encodes 6-phospho-fructokinase (PFK), which is involved in the embden-meyerhof pathway (EMP). Kompetitive allele specific PCR (KASP) markers were developed to validate the GWAS results. The C allele is correlated with a high starch content, while the T allele is linked with a low level of starch content, and provides reliable haplotypes for MAS in sorghum quality improvement.

Abstract:Sorghum is one of the most important cereal crops; it is used to produce feed, sugar, and biofuel. To investigate genetic tradeoffs between grain and stem sugar production, we evaluated plant height, Brix (the percentage of soluble solids in stalk juice), 100-grain weight and flowering time over 3 years in a recombinant inbred line (RIL) population consisting of 189 individuals derived from a cross between the sweet sorghum cultivar ‘Rio’ and grain sorghum ‘BTx623’. We constructed a genetic linkage map (total length, 1418.71 cM; average distance between markers, 11.26 cM), which consisted of 118 simple sequence repeat (SSR) and 8 insertion-deletion (INDEL) markers. A total of 14 QTLs were detected on chromosomes 1, 3, 6, 7, and 9, which included 6 QTLs for plant height; 4 for Brix; and 2 QTLs for each 100-grain weight and flowering time. Eight QTLs were detected at least in 2 years. These results will be useful for future QTL fine mapping and gene mining for these traits, and useful for the improvement of sorghum through molecular marker-assisted selection.
Construction of ultra-high-density genetic linkage map of a sorghum-sudangrass hybrid using whole genome resequencing

Abstract:The sorghum-sudangrass hybrid is a vital annual gramineous herbage. Few reports exist on its ultra-high-density genetic map. In this study, we sought to create an ultra-high-density genetic linkage map for this hybrid to strengthen its functional genomics research and genetic breeding. We used 150 sorghum-sudangrass hybrid F 2 individuals and their parents (scattered ear sorghum and red hull sudangrass) for high-throughput sequencing on the basis of whole genome resequencing. In total, 1,180.66 Gb of data were collected. After identification, filtration for integrity, and partial segregation, over 5,656 single nucleotide polymorphism markers of high quality were detected. An ultra-high-density genetic linkage map was constructed using these data. The markers covered approximately 2,192.84 cM of the map with average marker intervals of 0.39 cM. The length ranged from 115.39 cM to 264.04 cM for the 10 linkage groups. Currently, this represents the first genetic linkage map of this size, number of molecular markers, density, and coverage for sorghum-sudangrass hybrid. The findings of this study provide valuable genome-level information on species evolution and comparative genomics analysis and lay the foundation for further research on quantitative trait loci fine mapping and gene cloning and marker-assisted breeding of important traits in sorghum-sudangrass hybrids.

Abstract:Sorghum grain traits are important agronomic traits directly related to yield and are key factors affecting the brewing process of distill liquor. Exploring the genes controlling those traits is of great significance for understanding the genetic mechanism of sorghum grain development. In this study, we conducted genotyping using Super-GBS technology on a recombinant inbred lines (RILs) population derived from the cross between "BTx623" and "Hongyingzi," consisting of 205 lines. The grain-related traits of the RIL population were investigated in Guiyang, Anshun in Guizhou, and Ledong in Hainan in China. By inclusive composite interval mapping (ICIM) method, a total of 47 quantitative trait locus (QTL) related to four grain traits (thousand grain weight, grain length, grain width, and length–width ratio) were identified across 10 chromosomes. Among them, 20 important QTL were repeatedly detected in multiple traits or environments and distributed on chromosomes 1 (1), 2 (2), 3 (5), 4 (5), 5 (1), 6 (2), 7 (2), 8 (1), and 9 (1). Six candidate genes were identified within the confidence interval of these QTL, and they are homologous to genes controlling rice grain development ( OsMADS1 , RGG2 , OsNST1 , SMG1 , OsGRF8 , and OsAP2-39 ). The results provide a basis for further cloning and functional verification of these candidate genes.

Abstract:Abstract— Large amounts of radioiodines were released into the atmosphere during the accident at the Chernobyl nuclear power plant on 26 April 1986. In order to investigate whether the thyroid cancers observed among children in Belarus could have been caused by radiation exposures from the Chernobyl accident, a team of Belarusian, Russian, and American scientists conducted a case-control study to compare cases and controls according to estimated thyroid dose. The primary purpose of this paper is to present detailed information on the estimated thyroid doses, due to intakes of 131I, that were used in the case-control study. The range of the 131I thyroid doses among the 107 cases and the 214 controls was found to extend from 0.00002 to 4.3 Gy, with medians of approximately 0.2 Gy for the cases and 0.07 Gy for the controls. In addition, the thyroid doses resulting from the intakes of short-lived radioiodines (132I, 133I, and 135I) and radiotelluriums (131mTe and 132Te) were estimated and compared to the doses from 131I. The ratios of the estimated thyroid doses from the short-lived radionuclides and from 131I for the cases and the controls range from 0.003 to 0.1, with median values of approximately 0.02 for both cases and controls.

Abstract:Seed dormancy is a key domestication trait for major crops, which is acquired in long-term systems development processes and enables the survival of plants in adverse natural conditions. It is a complex trait under polygenic control and is affected by endogenous and environmental factors. In the present study, a major seed dormancy QTL in sorghum (Sorghum bicolor (L.) Moench), qDor7, detected previously, was fine mapped using a large, multi-generational population. The qDor7 locus was delimited to a 96-kb region which contains 16 predicted gene models. These results lay a solid foundation for cloning qDor7. In addition, the functional markers tightly linked to the seed dormancy QTL may be used in marker-assisted selection for seed dormancy in sorghum.

Abstract:Sorghum plays an important role in brewing liquor and adjustmenting crops planted in agriculture in China.The tannin and the color of grain are two important quality traits,but less molecular genetic researches of these two traits were reported.In this study,recombinant inbred lines with 325 lines were constructed using BTx623 (white grian and low tannin)and Rio(pink grain and high tannin)as parents for gene mapping of tannin and color of sorghum grain.Total 126 markers(118 SSRs and 8 Indel)were screened to identify population genotypes,and used two years measured phenotype data to map genes through inclusive composite interval mapping(ICIM) method.Totally 3 and 6 QTLs were mapped with related to content of grain tannin and seed color respectively.For tannin content,one known tannin regulated gene Sb04g031730 were located in the QTL qTan4-1,and the other two QTLs,qTan1-1 (txp1 1-txp279,rate of contribution 1.29％) and qTan2-1 (txp298-SB1292,rate of contribution 1.28％),were new loci related with sorghm tannin content.In grain color QTL analysis,qGC1-1 (rate of contribution 1.00％ and 12.03 ％),qGC1-2 (rate of contribution 2.64％ and 16.96％),q GC1-3 (2014,rate of contribution 22.81％),qGC2-1 (2014,rate of contribution 1.00％),qGC2-2 (rate of contribution 1.19％ and 3.66％) and qGC6-1 (2015,rate of contribution 15.08％) were mapped between txp1 1-txp279,txp43-txp1 1,1 d1 A3-sam44127,txp72-txp298 and txp298-SB1292,txp57-sam43683(chr6) respectively.Our study laid the foundation and provided new data for genetic regulation of grain tannins and color and foundation for gene cloning.

Abstract:As an important factor affecting the edible quality of peanut kernels, sucrose content is a complex quantitative trait regulated by multiple factors. In this study, an F 2 segregating population and a recombinant inbred line (RIL) population, derived from a cross between the high sucrose content variety Jihuatian 1 and the low sucrose content line PI478819, were used as materials to map a quantitative trait locus (QTL) associated with sucrose content in peanut kernels. Four QTLs were initially located on chromosomes A03 and A06 based on BSA-seq technology, and multiple kompetitive allele-specific PCR markers were developed based on single-nucleotide polymorphisms (SNPs) in the intervals. The markers were genotyped in the RIL population and finely mapped to a stable QTL, qSUCA06 , located on chromosome A06 within a 0.29-Mb physical genomic interval (112367085–112662675 bp), which accounted for 31.95%–41.05% of the phenotypic variance explained. SNP and insertion/deletion annotations were performed on genes in the candidate interval, and having screened out those genes with mutations in exons, candidate genes were verified by qRT-PCR. The results revealed that Arahy.Y2LWD9 may be the main gene regulating sucrose content. The QTL identified in this study will not only contribute to marker-assisted breeding for improvement of peanut sucrose content but also paves the way for identifying gene function.

Abstract:Stigma exsertion in male sterile lines of hybrid rice is important for seed yield. In the present study, ZS616 [Oryza sativa subsp. Xian (indica)), a male sterile line with a stigma exsertion rate (SER) as high as 94.5%, was crossed to DS552, a japonica line with almost no exserted stigmas. F-3 plants with extremely low and high SER were sequenced to identify SER-associated quantitative trait loci (QTL). A major QTL for SER, qSER-3.1, was identified along with other QTL on chromosome 3 in a 3.9 Mb region. A total of 307 nonsynonymous single-nucleotide polymorphisms (SNPs) and 27 frame-shift insertion/deletions (InDels) differentiating ZS616 and DS552 were identified in the region containing qSER-3.1. Most SNPs (294) and InDels (25) were excluded after further analysis because they were shared by ZS616 and low (<2.0%) SER accessions in the Huazhong Agricultural University (HAU) core rice collection. Association analysis using the full HAU collection identified a 17-bp InDel in OS03G0689400 as the most likely causal genetic variant underlying qSER-3.1. ZS616-type accessions (n = 54, with the 17-bp insertion) in the HAU collection had minimum (16.5%) and mean (39.6%) SERs significantly greater than those (n = 424) without the insertion (with minimum and mean SERs of 0.2% and 20.6%, respectively). Thus, this study identified a major QTL for stigma exsertion and revealed the mutation in a candidate gene for the QTL. (C) 2019 Crop Science Society of China and Institute of Crop Science, CAAS.
