Abstract:A central challenge of conservation biology is using limited data to predict rare species occurrence and identify conservation areas that play a disproportionate role in regional persistence. Where species occupy discrete patches in a landscape, such predictions require data about environmental quality of individual patches and the connectivity among high quality patches. We present a novel extension to species occupancy modeling that blends traditional predictions of individual patch environmental quality with network analysis to estimate connectivity characteristics using limited survey data. We demonstrate this approach using environmental and geospatial attributes to predict observed occupancy patterns of the Yosemite toad (Anaxyrus (= Bufo) canorus) across >2,500 meadows in Yosemite National Park (USA). A. canorus, a Federal Proposed Species, breeds in shallow water associated with meadows. Our generalized linear model (GLM) accurately predicted ~84% of true presence-absence data on a subset of data withheld for testing. The predicted environmental quality of each meadow was iteratively 'boosted' by the quality of neighbors within dispersal distance. We used this park-wide meadow connectivity network to estimate the relative influence of an individual Meadow's 'environmental quality' versus its 'network quality' to predict: a) clusters of high quality breeding meadows potentially linked by dispersal, b) breeding meadows with high environmental quality that are isolated from other such meadows, c) breeding meadows with lower environmental quality where long-term persistence may critically depend on the network neighborhood, and d) breeding meadows with the biggest impact on park-wide breeding patterns. Combined with targeted data on dispersal, genetics, disease, and other potential stressors, these results can guide designation of core conservation areas for A. canorus in Yosemite National Park.
Genetic connectivity in the Arizona toad (Anaxyrus microscaphus): implications for conservation of a stream dwelling amphibian in the arid Southwestern United States

Abstract:Abstract The Arizona Toad ( Anaxyrus microscaphus ) is restricted to riverine corridors and adjacent uplands in the arid southwestern United States. As with numerous amphibians worldwide, populations are declining and face various known or suspected threats, from disease to habitat modification resulting from climate change. The Arizona Toad has been petitioned to be listed under the U.S. Endangered Species Act and was considered “warranted but precluded” citing the need for additional information – particularly regarding natural history (e.g., connectivity and dispersal ability). The objectives of this study were to characterize population structure and genetic diversity across the species’ range. We used reduced-representation genomic sequencing to genotype 3,601 single nucleotide polymorphisms in 99 Arizona Toads from ten drainages across its range. Multiple analytical methods revealed two distinct genetic groups bisected by the Colorado River; one in the northwestern portion of the range in southwestern Utah and eastern Nevada and the other in the southeastern portion of the range in central and eastern Arizona and New Mexico. We also found subtle substructure within both groups, particularly in central Arizona where toads at lower elevations were less connected than those at higher elevations. The northern and southern parts of the Arizona Toad range are not well connected genetically and could be managed as separate units. Further, these data could be used to identify source populations for assisted migration or translocations to support small or potentially declining populations.

Abstract:Genomes are heterogeneous during the early stages of speciation, with small 'islands' of DNA appearing to reflect strong adaptive differences, surrounded by vast seas of relative homogeneity. As species diverge, secondary contact zones between them can act as an interface and selectively filter through advantageous alleles of hybrid origin. Such introgression is another important adaptive process, one that allows beneficial mosaics of recombinant DNA ('rivers') to flow from one species into another. Although genomic islands of divergence appear to be associated with reproductive isolation, and genomic rivers form by adaptive introgression, it is unknown whether islands and rivers tend to be the same or different loci. We examined three replicate secondary contact zones for the Yosemite toad (Anaxyrus canorus) using two genomic data sets and a morphometric data set to answer the questions: (1) How predictably different are islands and rivers, both in terms of genomic location and gene function? (2) Are the adaptive genetic trait loci underlying tadpole growth and development reliably islands, rivers or neither? We found that island and river loci have significant overlap within a contact zone, suggesting that some loci are first islands, and later are predictably converted into rivers. However, gene ontology enrichment analysis showed strong overlap in gene function unique to all island loci, suggesting predictability in overall gene pathways for islands. Genome‐wide association study outliers for tadpole development included LPIN3, a lipid metabolism gene potentially involved in climate change adaptation, that is island‐like for all three contact zones, but also appears to be introgressing (as a river) across one zone. Taken together, our results suggest that adaptive divergence and introgression may be more complementary forces than currently appreciated.

Abstract:This study highlights that changes in dispersal morphology and thermal tolerance play a crucial role in the range expansion of a native frog and that building separate species distribution models (SDMs) at the population‐level according to colonization history outperforms a species‐level SDM. Species range shifts due to climate alterations have been increasingly well‐documented. Although amphibians are one of the most sensitive groups of animals to environmental perturbations due to climate change, almost no studies have offered evidence of poleward distribution shifts in this taxon in response to climate warming. Range shifts would be facilitated by variation in traits associated with the ability of species to persist and/or shift their range in the face of climate change, but the extent and consequences of intraspecific variation in these traits is unclear. We studied the role of intraspecific variation in the ongoing range shift of green treefrogs (Hyla cinerea) in response to climate change. We explored factors that are often associated with range shifts to test the hypothesis that there are differences in these traits between recently range‐expanded and nearby historical populations. We then tested the consequences of intraspecific variation for modelling climate‐induced range shifts by comparing species distribution models (SDMs) that used as input either data from the entire species range or separate inputs from 'subpopulations' corresponding to the historical range or the recently expanded range. We expected that building a separate SDM for each population would more accurately characterize the species range if historical and expanded populations differed in traits related to their response to climate. We found that critical thermal minimum decreased and thermal breadth increased with latitude, but the effect of latitude was significantly stronger for expanded populations compared to historical populations. Additionally, we found that individuals from expanded populations had longer leg lengths when compared to their historical counterparts. Finally, we found higher model accuracy for one of the population‐level SDMs than the species‐level SDM. Our results suggest that thermal tolerance and dispersal morphologies are associated with amphibian distributional shifts as these characteristics appear to facilitate rapid range expansion of a native anuran. Additionally, our modelling results emphasize that SDM accuracy could be improved by dividing a species range to consider potential differences in traits associated with climate responses. Future research should identify the mechanisms underlying intraspecific variation along climate gradients to continue improving SDM prediction of range shifts under climate change.

Compounding effects of climate change reduce population viability of a montane amphibian

Abstract:Anthropogenic climate change presents challenges and opportunities to the growth, reproduction, and survival of individuals throughout their life cycles. Demographic compensation among life-history stages has the potential to buffer populations from decline, but alternatively, compounding negative effects can lead to accelerated population decline and extinction. In montane ecosystems of the U.S. Pacific Northwest, increasing temperatures are resulting in a transition from snow-dominated to rain-dominated precipitation events, reducing snowpack. For ectotherms such as amphibians, warmer winters can reduce the frequency of critical minimum temperatures and increase the length of summer growing seasons, benefiting post-metamorphic stages, but may also increase metabolic costs during winter months, which could decrease survival. Lower snowpack levels also result in wetlands that dry sooner or more frequently in the summer, increasing larval desiccation risk. To evaluate how these challenges and opportunities compound within a species' life history, we collected demographic data on Cascades frog (Rana cascadae) in Olympic National Park in Washington state to parameterize stage-based stochastic matrix population models under current and future (A1B, 2040s, and 2080s) environmental conditions. We estimated the proportion of reproductive effort lost each year due to drying using watershed-specific hydrologic models, and coupled this with an analysis that relates 15 yr of R. cascadae abundance data with a suite of climate variables. We estimated the current population growth (λs ) to be 0.97 (95% CI 0.84-1.13), but predict that λs will decline under continued climate warming, resulting in a 62% chance of extinction by the 2080s because of compounding negative effects on early and late life history stages. By the 2080s, our models predict that larval mortality will increase by 17% as a result of increased pond drying, and adult survival will decrease by 7% as winter length and summer precipitation continue to decrease. We find that reduced larval survival drives initial declines in the 2040s, but further declines in the 2080s are compounded by decreases in adult survival. Our results demonstrate the need to understand the potential for compounding or compensatory effects within different life history stages to exacerbate or buffer the effects of climate change on population growth rates through time.
Conservation genomics of an endangered montane amphibian reveals low population structure, low genomic diversity and selection pressure from disease

Abstract:Wildlife diseases are a major global threat to biodiversity. Boreal toads (Anaxyrus [Bufo] boreas) are a state-endangered species in the southern Rocky Mountains of Colorado and New Mexico, and a species of concern in Wyoming, largely due to lethal skin infections caused by the amphibian chytrid fungus Batrachochytrium dendrobatidis (Bd). We performed conservation and landscape genomic analyses using single nucleotide polymorphisms from double-digest, restriction site-associated DNA sequencing in combination with the development of the first boreal toad (and first North American toad) reference genome to investigate population structure, genomic diversity, landscape connectivity and adaptive divergence. Genomic diversity (π = 0.00034-0.00040) and effective population sizes (Ne = 8.9-38.4) were low, likely due to post-Pleistocene founder effects and Bd-related population crashes over the last three decades. Population structure was also low, likely due to formerly high connectivity among a higher density of geographically proximate populations. Boreal toad gene flow was facilitated by low precipitation, cold minimum temperatures, less tree canopy, low heat load and less urbanization. We found >8X more putatively adaptive loci related to Bd intensity than to all other environmental factors combined, and evidence for genes under selection related to immune response, heart development and regulation and skin function. These data suggest boreal toads in habitats with Bd have experienced stronger selection pressure from disease than from other, broad-scale environmental variations. These findings can be used by managers to conserve and recover the species through actions including reintroduction and supplementation of populations that have declined due to Bd.
Sampling through space and time: multi-year analysis reveals dynamic population genetic patterns for an amphibian metapopulation

Abstract:Metapopulations are dynamic, and population genetics can reveal both spatial and temporal metapopulation variation. Yet, population genetic studies often focus on samples collected within a single time period or combine samples taken across time periods due to limited resources and the assumption that these approaches capture patterns and processes occurring over decadal and longer temporal scales. However, this may leave important fine-scale temporal variation in genetic composition undetected, particularly for metapopulations in which dynamic populations are expected. We investigated temporal patterns of population genetic diversity, effective population size, and differentiation across three sample periods for a dryland amphibian metapopulation. We sampled nine distinct Arizona treefrog ( Hyla (Dryophytes) wrightorum ) breeding ponds in 2014, 2018/2019, and 2021 and genotyped 17 microsatellite loci to quantify spatial and temporal population genetic dynamics. Genetic diversity within and between populations varied significantly among years. Most notably, we identified a concerning decline in allelic richness across populations, with an average − 26.11% difference between a population's first and last sample period. Effective population sizes were generally small (N e < 100) and variable within and among populations over time, with many populations falling below common conservation thresholds by the final sample period. Trends in global genetic diversity, as measured by heterozygosity, and population differentiation were relatively consistent across all sampling periods. Overall, we found that "snapshot" or single-time sampling approaches may miss temporal variability in genetic composition that has important conservation implications, including early warning signs of decline in genetic diversity.

Abstract:Genomic signatures of local adaptation have been identified in many species but remain sparsely studied in amphibians. Here, we explored genome‐wide divergence within the Asiatic toad, Bufo gargarizans, to study local adaptation and genomic offset (i.e., the mismatch between current and future genotype‐environment relationships) under climate warming scenarios. We obtained high‐quality SNP data for 94 Asiatic toads from 21 populations in China to study spatial patterns of genomic variation, local adaptation, and genomic offset to warming in this wide‐ranging species. Population structure and genetic diversity analysis based on high‐quality SNPs revealed three clusters of B. gargarizans in the western, central‐eastern, and northeastern portions of the species' range in China. Populations generally dispersed along two migration routes, one from the west to the central‐east and one from the central‐east to the northeast. Both genetic diversity and pairwise FST were climatically correlated, and pairwise FST was also correlated with geographic distance. Spatial genomic patterns in B. gargarizans were determined by the local environment and geographic distance. Global warming will increase the extirpation risk of B. gargarizans.

Abstract:Amphibians are one of the most endangered taxa and are largely threatened by habitat loss. Little work has been conducted on the movement and habitat use of amphibians outside of the breeding season. In this study, we examined the movement patterns of two species of toads inhabiting the Eastern Coastal Plain of Virginia: the Eastern American Toad ( ) and the Fowler’s Toad ( ). Based on three years of movement data, we estimated the median migration distance of toads from their breeding location and the propensity for site fidelity, related variation in distance traveled to environmental (e.g., rain, temperature, humidity) and landscape variables (e.g., coniferous forests, distance to trails, terrain ruggedness index), and compared microhabitat selection for daytime refugia between the two species. We found the median distance from breeding grounds to be similar between the two species, 63 m for the Eastern American Toad and 64 m for the Fowler’s Toad, but Eastern American Toads had a greater range of moved distances (3 quartiles were 122 m for Eastern American and 73 m for Fowler’s Toads). We also found that both species exhibit site fidelity. Distance to trails, proportion of conifer forest, minimum temperature, and 3-day cumulative rainfall related positively with increased movements. Compared to Fowler’s Toads, Eastern American Toads favored woody structures and leaf litter for daytime refugia. Our research provides crucial information for two toad species about the extent of their movements and habitat use during the nonbreeding season. To lessen the decline of amphibians, habitat occupied during the nonbreeding season needs to be included in conservation strategies at biologically relevant distances.

Abstract:Landscape features (e.g., mountains and rivers) can act as barriers to dispersal and gene flow, and therefore impede population connectivity, increasing genetic differentiation between populations. The concave-eared torrent frog (Odorrana tormota) is a rare, stream-associated species in eastern China. In this study, we investigated the genetic structure and population demography of this narrowly distributed frog based on mitochondrial Cyt b gene and seven nuclear microsatellite loci. As a result, we found that the rare frog still preserved a relatively high level of genetic diversity compared to some other amphibia. Population structure analyses distinctly identified three or four tentative genetic clusters for the species in the study area. Additionally, by fine-scale spatial autocorrelation analysis, significant positive genetic structure was uncovered in the shortest distance classes (0-5 km, 5-10 km). Demographic analyses revealed a population expansion (0.075-0.017 Mya) and 15 times population decline (c. 9000 years ago). In conclusion, we supposed that stable montane environments and associated historical population expansion might provide an opportunity for the species to harbor high genetic diversity. The relatively recent population decline might be correlated with climate change as well as genetic differentiation among populations. In addition, our results showed that, on a small landscape scale, dispersal is closely linked to geographic distance and the presence of river systems may not substantially affect the genetic structure for the narrowly distributed O. tormota.
Dynamics behind disjunct distribution, hotspot-edge refugia, and discordant RADseq/mtDNA variability: insights from the Emei mustache toad

Abstract:Background: The distribution of genetic diversity and the underlying processes are important for conservation planning but are unknown for most species and have not been well studied in many regions. In East Asia, the Sichuan Basin and surrounding mountains constitute an understudied region that exhibits a "ring" of high species richness overlapping the eastern edge of the global biodiversity hotspot Mountains of Southwest China. We examine the distributional history and genetic diversification of the Emei mustache toad Leptobrachium boringii, a typical "ring" element characterized by disjunct ranges in the mountains, by integrating time-calibrated gene tree, genetic variability, individual-level clustering, inference of population splitting and mixing from allele frequencies, and paleoclimatic suitability modeling. Results: The results reveal extensive range dynamics, including secondary contact after long-term isolation via westward dispersal accompanied by variability loss. They allow the proposal of a model that combines recurrent contractions caused by Quaternary climatic changes and some failed expansions under suitable conditions for explaining the shared disjunct distribution pattern. Providing exceptional low-elevation habitats in the hotspot area, the eastern edge harbors both long-term refugial and young immigrant populations. This finding and a synthesis of evidence from other taxa demonstrate that a certain contributor to biodiversity, one that preserves and receives low-elevation elements of the east in this case, can be significant for only a particular part of a hotspot. By clarifying the low variability of these refugial populations, we show that discordant mitochondrial estimates of diversity can be obtained for populations that experienced admixture, which would have unlikely left proportional immigrant alleles for each locus. Conclusions: Dispersal after long-term isolation can explain much of the spatial distribution of genetic diversity in this species, while secondary contact and long-term persistence do not guarantee a large variation. The model for the formation of disjunct ranges may apply to many other taxa isolated in the mountains surrounding the Sichuan Basin. Furthermore, this study provides insights into the heterogeneous nature of hotspots and discordant variability obtained from genome-wide and mitochondrial data.

Abstract:Anthropogenic habitat modification and climate change are fundamental drivers of biodiversity declines, reducing the evolutionary potential of species, particularly at their distributional limits. Supportive breeding or reintroductions of individuals are often made to replenish declining populations, sometimes informed by genetic analysis. However, most approaches utilised (i.e. single locus markers) do not have the resolution to account for local adaptation to environmental conditions, a crucial aspect to consider when selecting donor and recipient populations. Here, we incorporate genetic (microsatellite) and genome-wide SNP (ddRAD-seq) markers, accounting for both neutral and putative adaptive genetic diversity, to inform the conservation management of the threatened common midwife toad, Alytes obstetricans at the northern and eastern edges of its range in Europe. We find geographically structured populations ( n = 4), weak genetic differentiation and fairly consistent levels of genetic diversity across localities (observed heterozygosity and allelic richness). Categorising individuals based on putatively adaptive regions of the genome showed that the majority of localities are not strongly locally adapted. However, several localities present high numbers of private alleles in tandem with local adaptation to warmer conditions and rough topography. Combining genetic diversity and local adaptations with estimates of migration rates, we develop a decision-making framework for selecting donor and recipient populations which maximises the geographic dispersal of neutral and putatively adaptive genetic diversity. Our framework is generally applicable to any species, but especially to amphibians, so armed with this information, conservationists may avoid the reintroduction of unsuitable/maladapted individuals to new sites and increase the evolutionary potential of populations within species.

Abstract:<p>The role of geological events and Pleistocene climatic fluctuations as drivers of current patterns of genetic variation in extant species has been a topic of continued interest among evolutionary biologists. Nevertheless, comprehensive studies of widely distributed species are still rare, especially from Asia. Using geographically extensive sampling of many individuals and a large number of nuclear single nucleotide polymorphisms (SNPs), we studied the phylogeography and historical demography of <i>Hyla annectans </i> populations in southern China. Thirty‐five sampled populations were grouped into seven clearly defined genetic clusters that closely match phenotype‐based subspecies classification. These lineages diverged 2.32–5.23 million years ago, a timing that closely aligns with the rapid and drastic uplifting of the Qinghai‐Tibet Plateau and adjacent southwest China. Demographic analyses and species distribution models indicate that different populations of this species have responded differently to past climatic changes. In the Hengduan Mountains, most populations experienced a bottleneck, whereas the populations located outside of the Hengduan Mountains have gradually declined in size since the end of the last glaciation. In addition, the levels of phenotypic and genetic divergence were strongly correlated across major clades. These results highlight the combined effects of geological events and past climatic fluctuations, as well as natural selection, as drivers of contemporary patterns of genetic and phenotypic variation in a widely distributed anuran in Asia.</p>

Abstract:In natural populations, vital rates such as survival and reproduction are influenced by a complex interplay of abiotic conditions (e.g., environment), density dependence, and individual factors (e.g., phenotypic traits). Studies at the extremes of species distributions, particularly high elevations, offer unique insights due to the intensified effects of abiotic stressors, which can amplify both direct and indirect effects on vital rates. In this study, we focus on a high‐elevation population of the common toad (Bufo bufo) located near the upper limit of its elevational range in the Swiss Alps. This setting provides a critical context for examining how extreme abiotic conditions interact with density dependence and individual factors to influence life history traits. Utilizing 28 years of capture–mark–recapture data and individual body size measurements from nearly 2500 toads, we applied in a Bayesian statistical framework a Cormack–Jolly–Seber model for estimating male survival probabilities, and a multistate model for assessing female survival and breeding probabilities, alongside sex‐specific growth curves. Our analysis indicates that survival probabilities are significantly impacted by interactions between abiotic conditions such as the active season length and temperature at emergence from hibernation, density dependence, and individual phenotypic traits such as body size. The breeding patterns of females showed a biennial cycle, with temperature at hibernation emergence influencing the likelihood of skipping breeding events and density affecting the resumption of breeding. These results highlight the role of abiotic conditions and density in shaping physiological and reproductive strategies in a high‐stress ecological niche. Moreover, we uncovered indications of indirect effects, where both abiotic conditions and density potentially affect asymptotic growth and thus survival, mediated through changes in body size. Our findings illustrate the complex dynamics at play in high‐elevation populations and the importance of long‐term, individual‐based data in studying these processes. This study underscores the value of integrating multiple sources of variation to understand population dynamics comprehensively, particularly in understudied, extreme environments where traditional ecological models may not fully capture the nuanced interdependencies of natural systems.

THE INFLUENCE OF FOREST MANAGEMENT ON HEADWATER STREAM AMPHIBIANS AT MULTIPLE SPATIAL SCALES

Abstract:Understanding how habitat structure at multiple spatial scales influences vertebrates can facilitate development of effective conservation strategies, but until recently most studies have focused on habitat relationships only at fine or intermediate scales. In particular, patterns of amphibian occurrence across broad spatial scales are not well studied, despite recent concerns over regional and global declines. We examined habitat relationships of larval and neotenic Pacific giant salamanders (Dicamptodon tenebrosus), larval and adult Pacific tailed frogs (Ascaphus truei) (hereafter “tailed frogs”), and torrent salamanders (Rhyacotriton spp.) at three spatial scales (2‐m sample unit, intermediate, and drainage). In 1998 and 1999, we captured 1568 amphibians in 702 sample units in 16 randomly chosen drainages in the Oregon Coast Range. We examined species–habitat associations at each spatial scale using an information‐theoretic approach of analysis to rank sets of logistic regression models developed a priori. At the 2‐m sample unit scale, all groups were negatively associated with proportion of small substrate and positively associated with stream width or elevation. At the intermediate scale, Pacific giant salamanders, adult tailed frogs, and torrent salamanders were positively associated with presence of a 46‐m band of forested habitat on each side of the stream, and larval tailed frogs were positively associated with presence of forest >105 years old. Aspect was important for Pacific giant salamanders and larval tailed frogs at the intermediate scale. At the drainage scale, all groups except torrent salamanders were positively associated with proportion of stream length having forested bands >46 m in width, but further analysis suggests narrower bands may provide adequate protection for some groups. Population‐ and community‐level responses at broad spatial scales may be reflected in species‐level responses at fine spatial scales, and our results suggest that geophysical and ecological characteristics, as well as measures of instream habitat, can be used together to prioritize conservation emphasis areas for stream amphibians in managed landscapes.

Abstract:Aim Intraspecific genetic variation is key for adaptation and survival in changing environments and is known to be influenced by many factors, including population size, dispersal and life‐history traits. We investigated genetic variation within Neotropical amphibian species to provide insights into how natural history traits, phylogenetic relatedness, climatic and geographic characteristics can explain intraspecific genetic diversity. Location Neotropics. Taxon Amphibians. Methods We assembled data sets using open‐access databases for natural history traits, genetic sequences, phylogenetic trees, climatic and geographic data. For each species, we calculated overall nucleotide diversity (π) and tested for isolation by distance (IBD) and isolation by environment (IBE). We then identified predictors of π, IBD and IBE using random forest (RF) regression or RF classification. We also fitted phylogenetic generalized linear mixed models (PGLMMs) to predict π, IBD and IBE. Results We compiled 4052 mitochondrial DNA sequences from 256 amphibian species (230 frogs and 26 salamanders), georeferencing 2477 sequences from 176 species that were not linked to occurrence data. RF regressions and PGLMMs were congruent in identifying range size and precipitation (σ) as the most important predictors of π, influencing it positively. RF classification and PGLMMs identified minimum elevation as an important predictor of IBD; most species without IBD tended to occur at higher elevations. Maximum latitude and precipitation (σ) were the best predictors of IBE, and most species without IBE occur at lower latitudes and in areas with more variable precipitation. Main Conclusions This study identified predictors of genetic variation in Neotropical amphibians using both machine learning and phylogenetic methods. This approach was valuable to determine which predictors were congruent between methods. We found that species with small ranges or living in zones with less variable precipitation tended to have low genetic diversity. We also showed that Western Mesoamerica, Andes and Atlantic Forest biogeographic units harbour high diversity across many species that should be prioritized for protection. These results could play a key role in the development of conservation strategies for Neotropical amphibians.

Abstract:Climate change can affect species' geographical range in several ways, leading to species' geographical range expansion and contraction. Amphibians are the most threatened vertebrate class, and deterioration is due, in part, to the loss of suitable habitat. This taxonomic group is especially sensitive because of their biphasic life cycles (aquatic and terrestrial) and microhabitat requirements. Herein, we propose a combined approach, which uses biological and life history information to understand species' sensitivity to climate change. The goals of our study were to (1) identify the contribution of environmental variables to the broad-scale distribution of amphibians in drylands of the southwestern United States and Mexico, (2) describe how the habitat suitability of amphibians can potentially respond to a range of climate change scenarios across drylands, and (3) identify amphibian traits related to increased vulnerability and adaptation to the specific pressures and mechanisms of climate change projected for the dryland areas. Results show that climate strongly influences the geographic distribution of amphibian diversity in drylands and that most amphibians are expected to lose habitat in the upcoming decades. This study also shows that areas with the greatest loss of high habitat suitability are related to temperature increases and precipitation reductions. Our results build a framework that will significantly improve the current state of knowledge on the drylands' biogeography while providing comprehensive information and analyses for decision-makers to conserve and protect endangered and threatened amphibian species and their habitats.

Abstract:Identifying habitat for a population no longer occupying large swaths of historical areas poses a number of problems for ecologists. We used a suite of modeling approaches to compare estimates of contemporary and future habitat for pronghorn in California. Large areas will remain suitable for the species, but manipulation of local habitat for increased movement and water availability, and a better understanding of historical migration patterns are needed. We combined two climate‐based distribution models with three finer‐scale suitability models to identify habitat for pronghorn recovery in California now and into the future. We used a consensus approach to identify areas of suitable climate now and future for pronghorn in California. We compared the results of climate models from two separate hypotheses about their historical ecology in the state. Under the migration hypothesis, pronghorn were expected to be limited climatically by extreme cold in winter and extreme heat in summer; under the niche reduction hypothesis, historical pronghorn of distribution would have better represented the climatic limitations of the species. We combined occurrences from GPS collars distributed across three populations of pronghorn in the state to create three distinct habitat suitability models: (1) an ensemble model using random forests, Maxent, classification and regression Trees, and a generalized linear model; (2) a step selection function; and (3) an expert‐driven model. We evaluated consensus among both the climate models and the suitability models to prioritize areas for, and evaluate the prospects of, pronghorn recovery. Climate suitability for pronghorn in the future depends heavily on model assumptions. Under the migration hypothesis, our model predicted that there will be no suitable climate in California in the future. Under the niche reduction hypothesis, by contrast, suitable climate will expand. Habitat suitability also depended on the methods used, but areas of consensus among all three models exist in large patches throughout the state. Identifying habitat for a species which has undergone extreme range collapse, and which has very fine scale habitat needs, presents novel challenges for spatial ecologists. Our multimethod, multihypothesis approach can allow habitat modelers to identify areas of consensus and, perhaps more importantly, fill critical knowledge gaps that could resolve disagreements among the models. For pronghorn, a better understanding of their upper thermal tolerances and whether historical populations migrated will be crucial to their potential recovery in California and throughout the arid Southwest.

Abstract:Freshwater biodiversity undergoes degradation due to climate change. Researchers have inferred the effects of climate change on neutral genetic diversity, assuming the fixed spatial distributions of alleles. However, the adaptive genetic evolution of populations that may change the spatial distribution of allele frequencies along environmental gradients (i.e., evolutionary rescue) have largely been overlooked. We developed a modeling approach that projects the comparatively adaptive and neutral genetic diversities of four stream insects, using empirical neutral/ putative adaptive loci, ecological niche models (ENMs), and a distributed hydrological-thermal simulation at a temperate catchment under climate change. The hydrothermal model was used to generate hydraulic and thermal variables (e.g., annual current velocity and water temperature) at the present and the climatic change conditions, projected based on the eight general circulation models and the three representative concentration pathways scenarios for the two future periods (2031-2050, near future; 2081-2100, far future). The hydraulic and thermal variables were used for predictor variables of the ENMs and adaptive genetic modeling based on machine learning approaches. The increases in annual water temperature in the near- (+0.3-0.7 °C) and far-future (+0.4-3.2 °C) were projected. Of the studied species, with different ecologies and habitat ranges, Ephemera japonica (Ephemeroptera) was projected to lose rear-edge habitats (i.e., downstream) but retain the adaptive genetic diversity owing to evolutionary rescue. In contrast, the habitat range of the upstream-dwelling Hydropsyche albicephala (Trichoptera) was found to remarkably decline, resulting in decreases in the watershed genetic diversity. While the other two Trichoptera species expanded their habitat ranges, the genetic structures were homogenized over the watershed and experienced moderate decreases in gamma diversity. The findings emphasize the evolutionary rescue potential, depending on the extent of species-specific local adaptation.

Abstract:Riparian ecosystems comprise less than 2% of the landscape in the arid western United States, yet they provide habitat and resources to over half of arid‐land wildlife species, including a broad diversity of anurans (frogs and toads). Despite this, relatively few studies describe riparian herpetofaunal communities in the Southwest, and remote wilderness areas are particularly undersurveyed. We employed passive acoustic monitoring to capture anuran advertisement calls in wilderness area tributaries of the Verde River, Arizona, USA. In the spring and summer of 2021 and 2022, 13–29 autonomous recording units (ARUs) were deployed along perennial, intermittent and ephemeral tributary stream reaches. We characterized sites based on the per cent of pool, riffle, run and side channel habitat within 100 m of each ARU and quantified substrate, wetted channel width and canopy cover. To relate anuran occupancy to environmental and hydrological variables, we evaluated acoustic detection data using single‐species, single‐season occupancy models. Four species were detected in this study: canyon treefrog (Hyla arenicolor), red‐spotted toad (Anaxyrus punctatus), Woodhouse's toad (Anaxyrus woodhousii) and non‐native American bullfrog (Lithobates catesbeianus), with canyon treefrog being the most ubiquitous species observed. Vocal activity of canyon treefrog was higher at perennial and intermittent sites compared to ephemeral sites, and the presence of pools was most strongly associated with canyon treefrog occupancy. Persistent, slow‐moving water best predicted the presence of breeding canyon treefrogs. Notably, this study did not detect several species with historical records in the middle Verde River catchment, including Arizona toad (Anaxyrus microscaphus) and northern leopard frog (Lithobates pipiens). Given climate change‐related flow declines and intensifying demands for water in arid lands globally, maintaining stream flows that provide consistent and suitable hydroregimes for anuran breeding and larval development is of increasing importance. Determining habitat use and flow regimes necessary to support anuran populations can aid in prioritization of conservation actions related to water management and predict how changes in water availability may impact stream‐breeding anurans.
