Abstract:The shoot apical meristem (SAM) consists of a population of multipotent cells that generates all aerial structures and regenerates itself. SAM maintenance and lateral organ development are regulated by several complex signaling pathways, in which the Argonaute gene-mediated pathway plays a key role. One Argonaute gene, AGO10, functions as a microRNA locker that attenuates miR165/166 activity and positively regulates shoot apical meristem development, but little is known about when and how AGO10 is regulated at the transcriptional level. In this work, we showed that transgenic rice plants overexpressing LBD12-1, an LBD family transcription factor, exhibited stunted growth, twisted leaves, abnormal anthers, and reduced SAM size. Further research revealed that LBD12-1 directly binds to the promoter region and represses the expression of AGO10. Overexpression of AGO10 in an LBD12-1 overexpression background rescued the growth defect phenotype of LBD12-1-overexpressing plants. The expression of LBD12-1 and its binding ability to the AGO10 promoter is induced by stress. lbd12-1 loss-of-function mutants showed similar phenotypes and SAM size to the wild type under normal conditions, but lbd12-1 had a larger SAM under salt stress. Our findings provide novel insights into the regulatory mechanism of AGO10 by which SAM size is controlled under stress conditions.

Abstract:Iron (Fe) homeostasis is critical for plant growth, development, and stress responses. Fe levels are tightly controlled by intricate regulatory networks in which transcription factors (TFs) play a central role. A series of basic helix-loop-helix (bHLH) TFs have been shown to contribute to Fe homeostasis, but the regulatory layers beyond bHLH TFs remain largely unclear. Here, we demonstrate that the SQUAMOSA PROMOTER-BINDING PROTEIN-LIKE (SPL) TF SlSPL-CNR negatively regulates Fe-deficiency responses in tomato (Solanum lycopersicum) roots. Fe deficiency rapidly repressed the expression of SlSPL-CNR, and Fe deficiency responses were intensified in two clustered regularly interspaced palindromic repeats (CRISPR)/CRISPR-associated protein 9-generated SlSPL-CNR knock-out lines compared to the wild-type. Comparative transcriptome analysis identified 47 Fe deficiency-responsive genes the expression of which is negatively regulated by SlSPL-CNR, one of which, SlbHLH101, helps regulate Fe uptake genes. SlSPL-CNR localizes the nucleus and interacts with the GTAC and BOX 4 (ATTAAT) motifs in the SlbHLH101 promoter to repress its expression. Inhibition of SlSPL-CNR expression in response to Fe deficiency was well correlated with the expression of the microRNA SlymiR157. SlymiR157-overexpressing tomato lines displayed enhanced Fe deficiency responses, as did SlSPL-CNR loss-of-function mutants. We propose that the SlymiR157-SlSPL-CNR module represents a novel pathway that acts upstream of SlbHLH101 to regulate Fe homeostasis in tomato roots.

Abstract:Plant-specific WOX family transcription factors play important roles ranging from embryogenesis to lateral organ development. The WOX1 transcription factors, which belong to the modern clade of the WOX family, are known to regulate outgrowth of the leaf blade specifically in the mediolateral axis; however, the role of WOX1 in compound leaf development remains unknown. Phylogenetic analysis of the whole WOX family in tomato (Solanum lycopersicum) indicates that there are 10 members that represent the modern, intermediate, and ancient clades. Using phylogenetic analysis and a reverse genetic approach, in this study we identified SlLAM1 in the modern clade and examined its function and tissue-specific expression pattern. We found that knocking out SlLAM1 via CRISPR/Cas9-mediated genome editing led to narrow leaves and a reduced number of secondary leaflets. Overexpression of tomato SlLAM1 could rescue the defects of the tobacco lam1 mutant. Anatomical and transcriptomic analyses demonstrated that floral organ development, fruit size, secondary leaflet initiation, and leaf complexity were altered due to loss-of-function of SlLAM1. These findings demonstrate that tomato SlLAM1 plays an important role in the regulation of secondary leaflet initiation, in addition to its conserved function in blade expansion.
Tomato transcriptional repressor SlBES1.8 influences shoot apical meristem development by inhibiting the DNA binding ability of SlWUS.

Abstract:As the reservoir of pluripotent stem cells, shoot apical meristem (SAM) is responsible for the production of aboveground plant organs including flower and fruit. The stem cell pool is dramatically influenced by a conserved negative feedback circuit between WUSCHEL (WUS) and CLAVATA (CLV). Numerous studies have focus on the functional mechanism of WUS in maintaining SAM development over past few years, while the co-regulators of WUS remain to be discovered. Here, we identified a tomato BES1 transcription factor, SlBES1.8, that specifically expressed in SAM and flower and functioned as a transcriptional repressor. Overexpression of SlBES1.8 resulted in enlarged SAM and extra floral organs in tomato, which eventually led to the formation of pepper-like fruit with increased soluble sugars and organic acids contents. The direct regulation of SlBES1.8 to CLV-WUS signaling cascade was not observed, instead, protein-protein interaction between SlBES1.8 and SlWUS was confirmed and the crucial interacted domains were also identified. As a result, this heterodimerization significantly repressed the transcriptional regulation ability of SlWUS by inhibiting SlWUS-DNA binding to the promoter fragments of CLV3 and downstream genes. Taken together, our findings suggested that SlBES1.8 serves as a novel co-regulator of SlWUS to influence the development of SAM.

Abstract:Improving yield by increasing the size of produce is an important selection criterion during the domestication of fruit and vegetable crops. Genes controlling meristem organization and organ formation work in concert to regulate the size of reproductive organs. In tomato, lc and fas control locule number, which often leads to enlarged fruits compared to the wild progenitors. LC is encoded by the tomato ortholog of WUSCHEL (WUS), whereas FAS is encoded by the tomato ortholog of CLAVATA3 (CLV3). The critical role of the WUS-CLV3 feedback loop in meristem organization has been demonstrated in several plant species. We show that mutant alleles for both loci in tomato led to an expansion of the SlWUS expression domain in young floral buds 2-3 days after initiation. Single and double mutant alleles of lc and fas maintain higher SlWUS expression during the development of the carpel primordia in the floral bud. This augmentation and altered spatial expression of SlWUS provided a mechanistic basis for the formation of multilocular and large fruits. Our results indicated that lc and fas are gain-of-function and partially loss-of-function alleles, respectively, while both mutations positively affect the size of tomato floral meristems. In addition, expression profiling showed that lc and fas affected the expression of several genes in biological processes including those involved in meristem/flower development, patterning, microtubule binding activity, and sterol biosynthesis. Several differentially expressed genes co-expressed with SlWUS have been identified, and they are enriched for functions in meristem regulation. Our results provide new insights into the transcriptional regulation of genes that modulate meristem maintenance and floral organ determinacy in tomato.

Abstract:Facultative parthenocarpy is of great practical value. However, the molecular mechanism underlying facultative parthenocarpy remains elusive. Transcriptional co-repressors (TPL) act as a central regulatory hub controlling all nine phytohormone pathways. Previously, we proved that SlTPLs participate in the auxin signaling pathway by interacting with auxin/indole acetic acid (Aux/IAAs) in tomato; however, their function in fruit development has not been studied. In addition to their high expression levels during flower development, the interaction between SlTPL1 and SlIAA9 stimulated the investigation of its functional significance via RNA interference (RNAi) technology, whereby the translation of a protein is prevented by selective degradation of its encoded mRNA. Down-regulation of SlTPL1 resulted in facultative parthenocarpy. Plants of SlTPL1-RNAi transgenic lines produced similar fruits which did not show any pleiotropic effects under normal conditions. However, they produced seedless fruits upon emasculation and under heat stress conditions. Furthermore, SlTPL1-RNAi flower buds contained higher levels of cytokinins and lower levels of abscisic acid. To reveal how SlTPL1 regulates facultative parthenocarpy, RNA-seq was performed to identify genes regulated by SlTPL1 in ovaries before and after fruit set. The results showed that down-regulation of SlTPL1 resulted in reduced expression levels of cytokinin metabolism-related genes, and all transcription factors such as MYB, CDF, and ERFs. Conversely, down-regulation of SlTPL1 induced the expression of genes related to cell wall and cytoskeleton organization. These data provide novel insights into the molecular mechanism of facultative tomato parthenocarpy and identify SlTPL1 as a key factor regulating these processes.

Abstract:Many developmental processes associated with fruit development occur at the floral meristem (FM). Age-regulated microRNA156 (miR156) and gibberellins (GAs) interact to control flowering time, but their interplay in subsequent stages of reproductive development is poorly understood. Here, in tomato (Solanum lycopersicum), we show that GA and miR156-targeted SQUAMOSA PROMOTER-BINDING PROTEIN-LIKE (SPL or SBP) genes interact in the tomato FM and ovary patterning. High GA responses or overexpression of miR156 (156OE), which leads to low expression levels of miR156-silenced SBP genes, resulted in enlarged FMs, ovary indeterminacy and fruits with increased locule number. Conversely, low GA responses reduced indeterminacy and locule number, and overexpression of a S. lycopersicum (Sl)SBP15 allele that is miR156 resistant (rSBP15) reduced FM size and locule number. GA responses were partially required for the defects observed in 156OE and rSBP15 fruits. Transcriptome analysis and genetic interactions revealed shared and divergent functions of miR156-targeted SlSBP genes, PROCERA/DELLA and the classical WUSCHEL/CLAVATA pathway, which has been previously associated with meristem size and determinacy. Our findings reveal that the miR156/SlSBP/GA regulatory module is deployed differently depending on developmental stage and create novel opportunities to fine-tune aspects of fruit development that have been important for tomato domestication.

Abstract:In order to explore the molecular mechanism by which auxin signal transduction mediates fruit set and development,we used tomato variety'Micro-Tom'to evaluate the biological function of an auxin responsive factor,SlARF12(HM565127.1),in fruit development. Real-time PCR analysis showed that the SlARF12 mRNA levels gradually decreased before the flower was fully open,however,it became significantly higher in self-pollinated ovaries than that in emasculated and unpollinated ones. Inhibition of SlARF12 by RNA interference(RNAi)method had no significant influence on tomato vegetative growth and flower development,but the RNAi fruits in transgenic plants were significantly larger and heavier than those in wild-type plants and empty vector transgenic lines. In addition,no parthenocarpic fruit was developed after artificial emasculation before anthesis. The semi-thin section was performed to compare cytological characteristics in early fruits between RNAi and wild-type plants. The fruit pericap cells of transgenic lines were significantly larger than those of wild-type fruits,but the number of pericap cell layers of transgenic fruit was similar to that of the control fruit. Gene expression analysis showed that the mRNA levels of cell differentiation genes including CycB1.1 and CDKB2.1 in the ovary and young fruit of SlARF12 RNAi transgenic plants decreased when compared with the wild-type fruits,but the expression level of cell expansion gene such as SlPEC was significantly higher than that of the control fruit. Therefore,the inhibition of the SlARF12 expression level would up-regulate the expression levels of cell expansion genes,which might enhance the ability of fruit expansion and result in larger fruits of transgenic plants. The data suggest that SlARF12 can negatively regulate the fruit expansion process in tomato but is not required for fruit initiation,revealing the auxin can finely regulate fruit development at various stages through ARF signal conduction pathway.

Abstract:Auxin response factors (ARFs) encode transcriptional factors that function in the regulation of plant development processes. A tomato ARF gene, SlARF5, was observed to be expressed at high levels in emasculated ovaries but maintained low expression levels in pollinated ovaries. The amiRNA SlARF5 lines exhibited ovary growth and formed seedless fruits following emasculation. These parthenocarpic fruits developed fewer locular tissues, and the fruit size and weight were decreased in transgenic lines compared to those of wild-type fruits. Gene expression analysis demonstrated that several genes involved in the auxin-signaling pathway were downregulated, whereas some genes involved in the gibberellin-signaling pathway were enhanced by the decreased SlARF5 mRNA levels in transgenic plants, indicating that SlARF5 may play an important role in regulating both the auxin- and gibberellin-signaling pathways during fruit set and development.

Abstract:Abstract Timed termination of floral meristem (FM) is crucial for proper development of floral organs and fruits. In Solanum lycopersicum, CLAVATA3 (CLV3)-WUSCHEL (WUS) feedback regulation maintains FM homeostasis in early stage of floral buds. It is known that the zinc finger protein SlKNUCKLES (SlKNU) functions to promote FM determinacy by directly repressing the stem cell identity gene SlWUS. However, how the robust FM activity is suppressed to secure fruit development is not fully understood in tomato. Here, we demonstrate that SlKNU also directly represses the stem cell marker gene SlCLV3 and the receptor gene SlCLV1 for FM determinacy control. Besides, loss-of-function mutants of SlKNU generated by CRISPR-Cas9 show increased fruit size of tomato. Moreover, overexpression of SlKNU attenuates the activities of the shoot apical meristem (SAM) and FM in Arabidopsis, but normal carpel development is still maintained. Hence, although the function of KNU in tomato and Arabidopsis may diverge during evolution, the role of KNU for FM determinacy and fruit size control is conserved and may potentially be useful for enhancing fruit yield of tomato.

Abstract:The phenotypic effect of the knockdown/out of AGAMOUS clade MADS-box gene SlMBP3 in tomato was evaluated using a transferred DNA (T-DNA)-tagged mutant of SlMBP3 and SlMBP3-RNA interference lines. SlMBP3 was preferentially expressed in the locular tissue of fruit and the seed coat combined with the endoderm. Consistent with where SlMBP3 is expressed, the SlMBP3-knockout/down lines showed non-liquefied locular tissues and increased number of seed hairs than the wild type (WT). The early cell degradation of the locular tissue was not observed in the fruits of the SlMBP3-knockout/down lines, and the cells were elongated like placental cells resulting in non-liquefied locular tissues. As the result, the fruits of the SlMBP3-knockout/down lines exhibited higher dry matter contents and titratable acidity than those of the WT. During locular tissue cell development under the SlMBP3 knockout/down, the expression of cell-enlargement-related genes (beta-expansin gene SlEXPB1 and endo-beta-1,4-D-glucanase gene Cel8) and pectinase-inhibitor-related genes (pectin esterase inhibitor gene PE inhibitor and polygalacturonase inhibitor gene PG inhibitor) was upregulated and that of pectinase-encoding genes (polygalacturonase gene QRT3-like and pectin lyase gene PL2) was downregulated. In the seed coat of the SlMBP3-knockout/down lines, tomato trichome-formation-related genes such as MYB genes containing R2 and R3 repeats (R2R3-MYB) transcription factor SlMYB75, B-type cyclin SlCycB2 and Homeodomain Leucine Zipper (HD-Zip) IV transcription factor Woolly were downregulated. Our results demonstrate that SlMBP3 is involved in the liquefaction of the locular tissue through the modification of cell development and degradation processes and seed hair formation in tomato fruits, and the SlMBP3 knockout/down results in normal-sized fruit with increased dry matter content.

Abstract:GRAS family transcription factors (TF) are involved in multiple biological processes in plants. In recent years among the 54 identified GRAS proteins, only few have been studied functionally in tomato (Solanum lycopersicum). In the present study, a novel and previously uncharacterized member of tomato GRAS transcription factors family SlGRAS15 was isolated and functionally characterized. It was observed that SlGRAS15 preferably expressed in roots, followed by young leaves, stem, and comparatively low transcripts levels were noticed in all other tissues. To explore the SlGRAS15 function in detail, an RNA interference (RNAi) vector targeting SlGRAS15 was constructed and transformed into tomato plants. The transgenic plants carrying SlGRAS15-RNAi displayed pleiotropic phenotypes associated with multiple agronomical traits including reduced plant height and small leaf size with pointed margins, increased node number, lateral shoots, and petiolules length. In addition, transcriptional analysis revealed that silencing SlGRAS15 altered vegetative growth by downregulating gibberellin (GA) biosynthesis genes and stimulating the GA deactivating genes, thus lowering the endogenous GA content in tomato transgenic lines. Moreover, the GA signaling downstream gene (SlGAST1) was downregulated but the negative regulator of GA signaling (SlDELLA) was upregulated by SlGRAS15 silencing. The root and hypocotyl length in SlGRAS15-RNAi lines showed reduced growth under normal conditions (Mock) as compared with the wild type (WT) control plants. Taken together, these findings enhanced our understanding that suppression of SlGRAS15 lead to a series of developmental processes by modulating gibberellin signaling and demonstrate an association between the SlGRAS15 and GA signaling pathway during vegetative growth in tomato.

Abstract:SUMMARY Abscisic acid (ABA) signaling interacts frequently with auxin signaling when it regulates plant development, affecting multiple physiological processes; however, to the best of our knowledge, their interaction during tomato development has not yet been reported. Here, we found that type 2C protein phosphatase (SlPP2C2) interacts with both flavin monooxygenase FZY, an indole‐3‐acetic acid (IAA) biosynthetic enzyme, and small auxin upregulated RNA (SAUR) of an IAA signaling protein and regulates their activity, thereby affecting the expression of IAA‐responsive genes. The expression level of SlPP2C2 was increased by exogenous ABA, IAA, NaCl, or dehydration treatment of fruits, leaves, and seeds, and it decreased in imbibed seeds. Manipulating SlPP2C2 with overexpression, RNA interference, and CRISPR/Cas9‐mediated genome editing resulted in pleiotropic changes, such as morphological changes in leaves, stem trichomes, floral organs and fruits, accompanied by alterations in IAA and ABA levels. Furthermore, the RNA‐seq analysis indicated that SlPP2C2 regulates the expression of auxin‐/IAA‐responsive genes in different tissues of tomato. The results demonstrate that SlPP2C2‐mediated ABA signaling regulates the development of both vegetative and reproductive organs via interaction with FZY/SAUR, which integrates the cross‐talk of ABA and auxin signals during development and affects the expressions of development‐related genes in tomato.

Abstract:Steroidal glycoalkaloids (SGAs) are cholesterol-derived molecules that contribute to the pathogen defense in tomato but are toxic and considered to be antinutritional compounds to humans. APETALA2/Ethylene Responsive Factor (AP2/ERF) family transcription factors (TFs) play an indispensable role in various biological processes, such as plant growth and development, fruit ripening, biotic and abiotic stresses responses, and SGA biosynthesis. In this study, we identified 176 AP2/ERF genes that were domesticated or improved SlAP2/ERF in the tomato variome ( Solanum lycopersicum ) within either domestication or improvement sweeps, respectively. According to the RNA-sequencing data, 93 of the ERF genes with high transcriptional level (Transcripts Per Million, TPM > 1) belong to six clusters. Weighted gene co-expression network analysis (WGCNA) and metabolite-based genome-wide association study (mGWAS) analyses revealed that the expression level of the Solyc04g071770 ( SlERF.D6 ) gene in the cluster six gradually increased as the fruit matured. Transient transformation verified that the overexpression of SlERF.D6 significantly promoted fruit ripening and regulated the expression of multiple genes in the SGA synthesis pathway, thereby affecting the SGA content of the fruit. Virus-induced gene silencing (VIGS) showed that the silencing of SlERF.D6 delayed fruit ripening and influenced the content of SGAs. Our data provide new insights into AP2/ERF TFs in tomato, offer a candidate TF for fruit development and steroidal glycoalkaloids, and provide new resources for tomato breeding and improvement.

Abstract:Inflorescence architecture directly impacts yield potential in most crops. As a model of sympodial plants, tomato (Solanum lycopersicum) inflorescence exhibits highly structural plasticity. However, the genetic regulatory network of inflorescence architecture in tomato remains unclear. Here, we investigated a modulator of inflorescence branching in tomato, TARGET OF EAT1 (SlTOE1), an APETALA2 (AP2) family member found to be predominantly expressed in the floral meristem (FM) of tomato. sltoe1 knockout mutants displayed highly branched inflorescences and defective floral organs. Transcriptome analysis revealed that SISTER of TM3 (STM3) and certain floral development-related genes were up-regulated in the flower meristem of sltoe1. SlTOE1 could directly bind the promoters of STM3 and TM3 (Tomato MADS-box gene 3) to repress their transcription. Simultaneous mutation of STM3 and TM3 partially restored the inflorescence branching of the sltoe1cr mutants, suggesting that SlTOE1 regulates inflorescence development, at least in part through an SlTOE1-STM3/TM3 module. Genetic analysis showed that SlTOE1 and ENHANCER OF JOINTLESS 2 (EJ2) additively regulate tomato inflorescence branching; their double mutants showed more extensive inflorescence branching. Our findings uncover a pathway controlling tomato inflorescence branching and offer deeper insight in the functions of AP2 subfamily members.

Abstract:We consider a measure of similarity for infinite words that generalizes the usual number-theoretic notion of asymptotic or natural density for subsets of natural numbers. We show that every 73-power-free infinite binary word, other than the Thue-Morse word t and its complement t¯, has this measure of similarity with t between 13 and 23, and that this bound is optimal in a strong sense just for the class of overlap-free words. This is a generalization of a classical 1927 result of Kurt Mahler.
