Abstract:The relationship between neural activity, brain function, and corresponding biological behaviors remains a significant challenge in neuroscience. Exploring this relationship needs various optical imaging techniques to acquire real-time data with high spatial resolution. A promising technology recently is wearable miniaturized microscopes (mini scopes), which enable long-term neural activity recording in freely moving animals. However, most one-photon mini-scopes have limitations for imaging in-depth with high resolution and large field of view (FOV). To address this, we developed a one-photon miniaturized fluorescence microscope (1P-miniFM), intended for imaging of live brain neurons in free-behaving animals at subcellular level (~1.2 μm). We conducted specially designed optical path, achieving an imaging FOV of ~700 × 400 μm. In addition, we incorporated an electrowetting lens (EWL) to achieve a wide range of ~300 μm z-axis scanning with little resolution loss. 1P-miniFM is compact (11 × 17 × 24 mm) and lightweight (~2.9 g), causing little impediment to animals’ spontaneous behaviors. With genetically encoded calcium indicator GCaMP6s, we monitored neuron activities in secondary motor cortex (M2) during consecutive pain-related and sensory stimulations. We found that M2 neurons are key components and exhibit distinct variations in the response patterns. 1P-miniFM has potential as an excellent tool to explore relationships between neuron network and animal behaviors.

Abstract:Understanding how networks of neurons process information is one of the key challenges in modern neuroscience. A necessary step to achieve this goal is to be able to observe the dynamics of large populations of neurons over a large area of the brain. Light-field microscopy (LFM), a type of scanless microscope, is a particularly attractive candidate for high-speed three-dimensional (3D) imaging. It captures volumetric information in a single snapshot, allowing volumetric imaging at video frame-rates. Specific features of imaging neuronal activity using LFM call for the development of novel machine learning approaches that fully exploit priors embedded in physics and optics models. Signal processing theory and wave-optics theory could play a key role in filling this gap, and contribute to novel computational methods with enhanced interpretability and generalization by integrating model-driven and data-driven approaches. This paper is devoted to a comprehensive survey to state-of-the-art of computational methods for LFM, with a focus on model-based and data-driven approaches.

Abstract:In the new millennium, the brain and neuroscience have taken center-stage in international collaborative efforts. The brain comprises billions of neurons interconnected at trillions of synapses. To decipher its structure and function is one of the boldest projects ever pursued by the scientific community. The development of better imaging technology once again affords powerful tools to meet this grand challenge. Different imaging modalities have been widely used in revealing the complex structural organization and functional dynamics of the brain, including X-ray computed tomography, magnetic resonance imaging, positron emission computed tomography, ultrasound imaging, electron microscopy, and fluorescence microscopy. Among these, only fluorescence microscopy provides high contrast, high specificity, and high spatiotemporal resolution imaging in vivo . Thanks to the recent progress in photonics, laser physics, computer and information science, and nanomaterial science, the century-old optical imaging field is now being revitalizing and is booming. Recent developments in three-photon microscopy enable the optical resolution of single-neuron activity as deep as 2 mm beneath the surface of the cortex, and non-invasively visualization of single-neuron activity through the intact opaque skull. The emergence of photon-efficient super-resolution Hessian structured illumination microscopy allows live cells to be imaged with a spatial resolution 90 nm and an acquisition rate of 564 frames per second, and enables time-lapse super-resolution imaging for over an hour with minimal photo-bleaching. Light-sheet microscopy, on the other hand, is capable of imaging ~100000 neurons in the entire zebrafish brain, at a volumetric imaging rate > 10 Hz. Other innovations such as near-infrared II imaging, photoacoustic tomography, and adaptive optics are also extending the spatial and temporal resolution, imaging depth, and trans-scale volumetric imaging capacity. Another paradigm-shift is to record brain activity in freely-moving and behaving animals, which involves technological innovation in miniaturized microscopy with high spatiotemporal resolution. In this regard, we recently developed a fast, high-resolution, miniaturized two-photon microscope (FHIRM-TPM), with a headpiece weighing only 2.2 g and occupying less than 1 cm3, equipped with a GRIN lens of NA 0.8. Because the fluorescent Ca2+ indicators GFP and GCaMP6 are commonly used in biomedical science, we designed and custom-manufactured a hollow-core photonic crystal fiber to deliver 920-nm femtosecond laser pulses with little dispersion and attenuation. FHIRM-TPM is capable of long-term recording neuronal activity in freely-behaving mice at single-spine and sub-millisecond spatiotemporal resolution (0.64 μm laterally and 3.35 μm axially, 40 Hz at 256 pixel×256 pixel for raster scanning and 10000 Hz for free-line scanning). Future applications of this technology in many behavioral paradigms will help to address many fundamental questions such as spatial and temporal information-processing, learning and memory, decision-making, and social interactions. In summary, with the emphasis on developing more advanced imaging technologies, scientists can directly visualize neuronal activity deeper in the brain, markedly faster with super-resolution, and over many orders of spatiotemporal scales. With technical advances unfolding in multiple fronts (e.g., probes, detectors, modality fusion, and deep-learning assisted imaging), systematic breakthroughs will provide brain scientists and neuroscientists with the ability to gain a holistic view of multi-layered brain activity at the levels of neuron clusters, nuclei, and the circuitry of long-range connectivity. Finally, we envision that high-resolution imaging methods enabling in toto recording of brain activity at single-neuron resolution in small mammals may become a reality within the next decade.

Abstract:A detailed understanding of the function of neural networks and how they are supported by a dynamic vascular system requires fast three-dimensional imaging in thick tissues. Here we present confocal light field microscopy, a method that enables fast volumetric imaging in the brain at depths of hundreds of micrometers. It uses a generalized confocal detection scheme that selectively collects fluorescent signals from the in-focus volume and provides optical sectioning capability to improve imaging resolution and sensitivity in thick tissues. We demonstrate recording of whole-brain calcium transients in freely swimming zebrafish larvae and observe behaviorally correlated activities in single neurons during prey capture. Furthermore, in the mouse brain, we detect neural activities at depths of up to 370 μm and track blood cells at 70 Hz over a volume of diameter 800 μm × thickness 150 μm and depth of up to 600 μm. A new imaging method enables deep imaging of neural networks.

Abstract:We describe a new light-sheet microscopy method for fast, large-scale volumetric imaging. Combining synchronized scanning illumination and oblique imaging over cleared, thick tissue sections in smooth motion, our approach achieves high-speed 3D image acquisition of an entire mouse brain within 2 hours, at a resolution capable of resolving synaptic spines. It is compatible with immunofluorescence labeling, enabling flexible cell-type specific brain mapping, and is readily scalable for large biological samples such as primate brain.

Abstract:Voltage imaging measures neuronal activity directly and holds promise for understanding information processing within individual neurons and across populations. However, imaging voltage over large neuronal populations has been challenging owing to the simultaneous requirements of high imaging speed and signal-to-noise ratio, large volume coverage and low photobleaching rate. Here, to overcome this challenge, we developed a confocal light-field microscope that surpassed the traditional limits in speed and noise performance by incorporating a speed-enhanced camera, a fast and robust scanning mechanism, laser-speckle-noise elimination and optimized light efficiency. With this method, we achieved simultaneous recording from more than 300 spiking neurons within an 800-μm-diameter and 180-μm-thick volume in the mouse cortex, for more than 20 min. By integrating the spatial and voltage activity profiles, we have mapped three-dimensional neural coordination patterns in awake mouse brains. Our method is robust for routine application in volumetric voltage imaging.

Abstract:3D functional imaging of neuronal activity in entire organisms at single cell level and physiologically relevant time scales faces major obstacles due to trade-offs between the size of the imaged volumes, and spatial and temporal resolution. Here, using light-field microscopy in combination with 3D deconvolution, we demonstrate intrinsically simultaneous volumetric functional imaging of neuronal population activity at single neuron resolution for an entire organism, the nematode Caenorhabditis elegans. The simplicity of our technique and possibility of the integration into epi-fluoresence microscopes makes it an attractive tool for high-speed volumetric calcium imaging.

Abstract:Light-field microscopy has emerged as a technique of choice for high-speed volumetric imaging of fast biological processes. However, artifacts, nonuniform resolution and a slow reconstruction speed have limited its full capabilities for in toto extraction of dynamic spatiotemporal patterns in samples. Here, we combined a view-channel-depth (VCD) neural network with light-field microscopy to mitigate these limitations, yielding artifact-free three-dimensional image sequences with uniform spatial resolution and high-video-rate reconstruction throughput. We imaged neuronal activities across moving <i>Caenorhabditis elegans</i> and blood flow in a beating zebrafish heart at single-cell resolution with volumetric imaging rates up to 200 Hz.

Abstract:A number of questions in systems biology such as understanding how dynamics of neuronal networks are related to brain function require the ability to capture the functional dynamics of large cellular populations at high speed. Recently, this has driven the development of a number of parallel and high speed imaging techniques such as light-sculpting microscopy, which has been used to capture neuronal dynamics at the whole brain and single cell level in small model organism. However, the broader applicability of light-sculpting microscopy is limited by the size of volumes for which high speed imaging can be obtained and scattering in brain tissue. Here, we present strategies for optimizing the present tradeoffs in light-sculpting microscopy. Various scanning modalities in light-sculpting microscopy are theoretically and experimentally evaluated, and strategies to maximize the obtainable volume speeds, and depth penetration in brain tissue using different laser systems are provided. Design-choices, important parameters and their trade-offs are experimentally demonstrated by performing calcium-imaging in acute mouse-brain slices. We further show that synchronization of line-scanning techniques with rolling-shutter read-out of the camera can reduce scattering effects and enhance image contrast at depth.

Abstract:Recent progress in fluorescence imaging allows neuroscientists to observe the dynamics of thousands of individual neurons, identified genetically or by their connectivity, across multiple brain areas and for extended durations in awake behaving mammals. We discuss advances in fluorescent indicators of neural activity, viral and genetic methods to express these indicators, chronic animal preparations for long-term imaging studies, and microscopes to monitor and manipulate the activity of large neural ensembles. Ca2+ imaging studies of neural activity can track brain area interactions and distributed information processing at cellular resolution. Across smaller spatial scales, high-speed voltage imaging reveals the distinctive spiking patterns and coding properties of targeted neuron types. Collectively, these innovations will propel studies of brain function and dovetail with ongoing neuroscience initiatives to identify new neuron types and develop widely applicable, non-human primate models. The optical toolkit’s growing sophistication also suggests that “brain observatory” facilities would be useful open resources for future brain-imaging studies.

Abstract:Monitoring spiking activity across large neuronal populations at behaviorally relevant timescales is critical for understanding neural circuit function. Unlike calcium imaging, voltage imaging requires kilohertz sampling rates that reduce fluorescence detection to near shot-noise levels. High-photon flux excitation can overcome photon-limited shot noise, but photobleaching and photodamage restrict the number and duration of simultaneously imaged neurons. We investigated an alternative approach aimed at low two-photon flux, which is voltage imaging below the shot-noise limit. This framework involved developing positive-going voltage indicators with improved spike detection (SpikeyGi and SpikeyGi2); a two-photon microscope ('SMURF') for kilohertz frame rate imaging across a 0.4 mm × 0.4 mm field of view; and a self-supervised denoising algorithm (DeepVID) for inferring fluorescence from shot-noise-limited signals. Through these combined advances, we achieved simultaneous high-speed deep-tissue imaging of more than 100 densely labeled neurons over 1 hour in awake behaving mice. This demonstrates a scalable approach for voltage imaging across increasing neuronal populations.

Abstract:In vivo imaging of large-scale neuron activity plays a pivotal role in unraveling the function of the brain’s network. Multiphoton microscopy, a powerful tool for deep-tissue imaging, has received sustained interest in advancing its speed, field of view and imaging depth. However, to avoid thermal damage in scattering biological tissue, field of view decreases exponentially as imaging depth increases. We present a suite of innovations to overcome constraints on the field of view in three-photon microscopy and to perform deep imaging that is inaccessible to two-photon microscopy. These innovations enable us to image neuronal activities in a ∼3.5-mm diameter field-of-view at 4 Hz with single-cell resolution and in the deepest cortical layer of mouse brains. We further demonstrate simultaneous large field-of-view two-photon and three-photon imaging, subcortical imaging in the mouse brain, and whole-brain imaging in adult zebrafish. The demonstrated techniques can be integrated into any multiphoton microscope for large-field-of-view and system-level neural circuit research.

Abstract:Abstract Recent improvements in genetically encoded voltage indicators enabled optical imaging of action potentials and subthreshold membrane voltage dynamics from single neurons in the mammalian brain. To perform high speed voltage imaging, widefield microscopy remains an essential tool for recording activity from many neurons simultaneously over a large anatomical area. However, the lack of optical sectioning makes widefield microscopy more prone to background signal contamination, and thus far voltage imaging using fully genetically encoded voltage indicators remains limited to simultaneous sampling of a few cells over a restricted field-of-view. We here demonstrate a strategy for large scale voltage imaging using the fully genetically encoded voltage indicator SomArchon and targeted illumination. We implemented a simple, low-cost digital micromirror device based targeted illumination strategy to restrict illumination to the cells of interest, and systematically quantified the improvement of this microscopy design theoretically and experimentally with SomArchon expressing neurons in single layer cell cultures and in the brains of awake mice. We found that targeted illumination, in comparison to widefield illumination, increased SomArchon signal contrast and reduced background cross-contamination in the brain. Such improvement permitted the reduction of illumination intensity, and thus reduced fluorescence photobleaching and prolonged imaging duration. When coupled with a high-speed, large area sCMOS camera, we routinely imaged tens of spiking neurons simultaneously over minutes in the brain. Thus, the widefield microscopy design with an integrated targeted illumination system described here offers a simple solution for voltage imaging analysis of large neuron populations in behaving animals.

Abstract:High-speed three-dimensional (3D) intravital imaging in animals is useful for studying transient subcellular interactions and functions in health and disease. Light-field microscopy (LFM) provides a computational solution for snapshot 3D imaging with low phototoxicity but is restricted by low resolution and reconstruction artifacts induced by optical aberrations, motion and noise. Here, we propose virtual-scanning LFM (VsLFM), a physics-based deep learning framework to increase the resolution of LFM up to the diffraction limit within a snapshot. By constructing a 40 GB high-resolution scanning LFM dataset across different species, we exploit physical priors between phase-correlated angular views to address the frequency aliasing problem. This enables us to bypass hardware scanning and associated motion artifacts. Here, we show that VsLFM achieves ultrafast 3D imaging of diverse processes such as the beating heart in embryonic zebrafish, voltage activity in Drosophila brains and neutrophil migration in the mouse liver at up to 500 volumes per second.

Abstract:An ultimate goal of neuroscience is to decipher the principles underlying neuronal information processing at the molecular, cellular, circuit, and system levels. The advent of miniature fluorescence microscopy has furthered the quest by visualizing brain activities and structural dynamics in animals engaged in self-determined behaviors. In this brief review, we summarize recent advances in miniature fluorescence microscopy for neuroscience, focusing mostly on two mainstream solutions – miniature single-photon microscopy, and miniature two-photon microscopy. We discuss their technical advantages and limitations as well as unmet challenges for future improvement. Examples of preliminary applications are also presented to reflect on a new trend of brain imaging in experimental paradigms involving body movements, long and complex protocols, and even disease progression and aging.

Abstract:Optical imaging has become a powerful tool for studying brains in vivo . The opacity of adult brains makes microendoscopy, with an optical probe such as a gradient index (GRIN) lens embedded into brain tissue to provide optical relay, the method of choice for imaging neurons and neural activity in deeply buried brain structures. Incorporating a Bessel focus scanning module into two-photon fluorescence microendoscopy, we extended the excitation focus axially and improved its lateral resolution. Scanning the Bessel focus in 2D, we imaged volumes of neurons at high-throughput while resolving fine structures such as synaptic terminals. We applied this approach to the volumetric anatomical imaging of dendritic spines and axonal boutons in the mouse hippocampus, and functional imaging of GABAergic neurons in the mouse lateral hypothalamus in vivo .

Abstract:Significance: Rapid acquisition of large imaging volumes with microscopic resolution is an essential unmet need in biological research, especially for monitoring rapid dynamical processes such as fast activity in distributed neural systems. Aim: We present a multifocal strategy for fast, volumetric, diffraction-limited resolution imaging over relatively large and scalable fields of view (FOV) using single-camera exposures. Approach: Our multifocal microscopy approach leverages diffraction to image multiple focal depths simultaneously. It is based on a custom-designed diffractive optical element suited to low magnification and large FOV applications and customized prisms for chromatic correction, allowing for wide bandwidth fluorescence imaging. We integrate this system within a conventional microscope and demonstrate that our design can be used flexibly with a variety of magnification/numerical aperture (NA) objectives. Results: We first experimentally and numerically validate this system for large FOV microscope imaging (three orders-of-magnitude larger volumes than previously shown) at resolutions compatible with cellular imaging. We then demonstrate the utility of this approach by visualizing high resolution three-dimensional (3D) distributed neural network at volume rates up to 100 Hz. These demonstrations use genetically encoded Ca 2 + indicators to measure functional neural imaging both in vitro and in vivo. Finally, we explore its potential in other important applications, including blood flow visualization and real-time, microscopic, volumetric rendering. Conclusions: Our study demonstrates the advantage of diffraction-based multifocal imaging techniques for 3D imaging of mm-scale objects from a single-camera exposure, with important applications in functional neural imaging and other areas benefiting from volumetric imaging.

Abstract:Existing super-resolution imaging technology relies on rigid and bulky systems, which limits its application in narrow space. Endoscopy based on multimode fibers (MMF) has emerged as a significant solution for in vivo imaging. There is a high requirement to observe samples inside the lumen of the body simultaneously break through the diffraction limit. We propose the frequency-shift mechanism for universal super-resolution imaging with light-field encoded modulation. In this paper, we demonstrate our method for a single MMF in vivo imaging at subcellular resolution through light-field encoded, which can also ensure stable imaging under various operating conditions.
