Abstract:MicroRNAs (miRNAs) play important roles in regulating salt tolerance in Dongxiang wild rice (DXWR, Oryza rufipogon Griff.). The development of salt-responsive miRNA-simple sequence repeat (SSR) markers will significantly bolster research on DXWR, providing novel tools for exploring salt-tolerant genetic resources and advancing the development of salt-tolerant rice varieties. In the present study, a total of 137 miRNA-SSR markers were successfully developed, specifically derived from miRNAs responsive to salt stress in DXWR. Subsequently, a subset of 20 markers was randomly selected for validation across three distinct DXWR populations, along with 35 modern rice varieties. Notably, 13 of these markers exhibited remarkable polymorphism. The polymorphic markers collectively amplified 52 SSR loci, averaging four alleles per locus. The polymorphism information content values associated with these loci spanned from 0.23 to 0.70, with a mean value of 0.49. Particularly noteworthy is the miR162a-SSR marker, which demonstrated distinct allelic patterns and holds potential as a diagnostic marker for discriminating the salt-tolerant rice varieties from the non-tolerant varieties. This study provides a valuable tool for genetic analysis and precision breeding, facilitating the identification and utilization of valuable salt-tolerant genetic resources.

Abstract:Drought is among the most important natural dis-asters with severe effects on animals and plants. MicroRNAs are a class of noncoding RNAs that play a crucial role in plant growth, development, and response to stress factors, including drought. However, the microRNAs in drought responses in common vetch (Vicia sativa), an annual her-baceous leguminous plant commonly used for forage by including it in mixed seeding during winter and spring, have not been characterized. To explore the microRNAs' response to drought in common vetch, we sequenced 10 small RNA (sRNA) libraries by the next-generation sequen-cing technology. We obtained 379 known miRNAs belonging to 38 families and 47 novel miRNAs. The two groups had varying numbers of differentially expressed miRNAs: 85 in the comparison group D5 vs C5 and 38 in the comparison group D3 vs C3. Combined analysis of mRNA and miRNA in the same samples under drought treatment identified 318 different target genes of 123 miRNAs. Functional annotation of the target genes revealed that the miRNAs regulate drought-responsive genes, such as leucine-rich repeat receptor-like kinase-encoding genes (LRR-RLKs), ABC transporter G family member 1 (ABCG1), and MAG2-interacting protein 2 (MIP2). The genes were involved in various pathways, including cell wall biosynthesis, reactive oxygen removal, and protein trans-port. The findings in this study provide new insights into the miRNA-mediated regulatory networks of drought stress response in common vetch.
Fingerprinting and Variety Identification of Rice (oryza Sativa L.) Based on Simple Sequence Repeat Markers

Abstract:Fingerprinting with molecular markers allows precise, objective and rapid variety identification. In this study, simple sequence repeat (SSR) markers were used to fingerprint the forty-eight main commercial rice cultivars under cultivation at present in Zhejiang Province, China, and identify indica and japonica subspecies including eight groups of closely related cultivars. Eighteen of the thirty-two SSR primer pairs were polymorphic and generated a total of 42 distinct reproducible bands with an average of 2.33 bands per primer pair. 41 (97.6%) of the 42 bands amplified were polymorphic. The number of polymorphic bands detected with each primer pair ranged from 1 to 4 with an average of 2.28 per primer pair. The polymorphic information content (PIC) values of each primer pair ranged from 0.10 to 0.50 with an average of 0.31. The UPGMA cluster analysis separated the 48 cultivars into two major groups. The first major cluster consisted of the 34 indica cultivars, and the leaving 14 japonica cultivars formed the second major cluster. Primer pair RM249 or RM250 was able to differentiate between indica and japonica subspecies, respectively. Most of the closely related cultivars were identified with the fingerprinting based on the polymorphic SSR primer pairs, apart from cultivars 'Xiushui 09' and 'Xiushui 114'. The results revealed a narrow genetic diversity among the forty-eight main commercial rice cultivars in Zhejiang Province of China, and combination of SSR with other marker systems might be a potential strategy for fingerprinting database development and authentification of rice cultivars in further study.

Abstract:Rice straw is a significant energy source for ruminant animals. The acid detergent fiber (ADF) content of rice straw is negatively related to intake potential of forages. Therefore, improving the digestibility of rice straw by reducing ADF content is a necessary goal in breeding programs. In the present study, simple sequence repeat (SSR) markers and the bulked segregant analysis (BSA) approach were used to identify molecular markers associated with ADF. A total of 121 BC1F1 plants derived from the cross of JX974 (a cultivar with high ADF, 36.6%) and Dongxiang wild rice (a wild rice with low ADF, 31.3%), with JX974 as a recurrent parent, were used to conduct BSA. Phenotypic analysis showed that ADF displayed a normal distribution in BC1F1 population, indicating the involvement of polygenes. A SSR marker, RM566 on chromosome 9, was identified for ADF. A small linkage map consisting of five markers was constructed by adding four other markers, and a quantitative trait locus (QTL) controlling ADF was mapped at the RM321-RM566 interval, with a distance of 3.9 cM to RM566. This QTL explained 12% of the total phenotypic variation of ADF, and its additive effect was 3%. This study is the first step to map QTL for ADF, one of the plant cell wall components in rice.

Abstract:Background MicroRNAs (miRNAs) modulate gene expression in different tissues and at diverse developmental stages, including grain development in japonica rice. To identify novel miRNAs in indica rice and to study their expression patterns during the entire grain filling process, small RNAs from all stages of grain development were sequenced and their expression patterns were studied using customized miRNA chips. Results A total of 21 conserved and 91 non-conserved miRNA families were found in developing indica grains. We also discovered 11 potential novel miRNAs based on the presence of their miRNA*s. Expression patterns of these identified miRNAs were analyzed using customized miRNA chips. The results showed that during the filling phase about half of the detected miRNAs were up-regulated, whereas the remainder were down-regulated. Predicted targets of differentially expressed miRNAs may participate in carbohydrate metabolism, hormone signaling and pathways associated with seed maturity, suggesting potentially important roles in rice grain development. Conclusions This study is the first genome-wide investigation of miRNAs during the grain-filling phase of an indica variety of rice. The novel miRNAs identified might be involved in new miRNA regulatory pathways for grain development. The complexity of these miRNAs and their targets and interactions require further study to obtain a better understanding of the molecular mechanisms underlying grain development.

Abstract:Drought is a complicated abiotic stress factor with severe effects on rice growth and production. Weedy rice is a valuable genetic resource that possesses a strong capacity for drought tolerance, cold tolerance, and salt tolerance, and is an excellent material for studying rice tolerance. Here, according to comprehensive tolerance to drought index D, accession WR16 was selected based on strong drought tolerance among 133 studied weedy red rice germplasms. WR16 was compared with Oryza sativa ssp. Japonica. cv. IAPAR-9, a reference genotype originating from Brazil. In addition, accession WR24 was classified as moderately tolerant to drought accessions. Transcriptomic and proteomic analyses were combined to identify 38 co-upregulated proteins related to drought tolerance, and targeted parallel reaction monitoring (PRM) was used to precisely quantify and verify nine proteins in the complex backgrounds. Result showed that six proteins were significantly (Fisher's exact P value<0.05) related to drought tolerance in accessions WR16 and WR24. Among them, OS09T0478300-01, OS09T0530300-01, and OS01T0800500-01 formed a combined defense system to respond to drought stress in weedy rice. Results of these studies provide comprehensive information for precisely identifying and verifying tolerance to drought proteins and lay a solid theoretical foundation for research on drought tolerance mechanisms.
Association Mapping of Quantitative Trait Loci for Yield-Related Agronomic Traits in Rice（oryza Sativa L.）

Abstract:High yield in rice mainly depends on large grain weight, ideal plant architecture and proper flowering time adapting to various geographic regions. To help achieve higher yield, phenotype variations of heading date（HD）, plant architecture and grain shape in a panel of 416 rice accessions were investigated in this study. A total of 143 markers including 100 simple sequence repeat（SSR） markers and 43 gene-tagged markers were employed in association mapping to detect quantitative trait loci（QTL） responsible for these variations. Among the 7 subpopulations, POP5 in japonica group showed the largest values of HD and grain width（GW）, but the smallest values of grain length（GL） and grain length to width ratio（GLW）. Among the six indica groups, POP7 had the largest values of HD, GL, GLW, and 1 000-grain weight（TGW）. A total of 27 QTLs were detected underlying these phenotypic variations in single year, while 12 of them could be detected in 2006 and 2007. GS3 marker was closely associated with GL, GW and GLW, and widely distributed in different groups. The starch synthesis related gene markers, SSI, SSIIa, SBE1, AGPL4, and ISA1, were linked to plant height（PH）, panicle length（PL）, flag leaf length（FLL）, GW, and GLW. The SSR markers, RM267, RM340 and RM346, were linked to at least two traits. Therefore, these new markers will probably be used to improve rice grain yield or plant architecture when performing marker-assisted selection of proper alleles.
Genetic Diversity and Population Structure of a Diverse Set of Rice Germplasm for Association Mapping

Abstract:Germplasm diversity is the mainstay for crop improvement and genetic dissection of complex traits. Understanding genetic diversity, population structure, and the level and distribution of linkage disequilibrium (LD) in target populations is of great importance and a prerequisite for association mapping. In this study, 100 genome-wide simple sequence repeat (SSR) markers were used to assess genetic diversity, population structure, and LD of 416 rice accessions including landraces, cultivars and breeding lines collected mostly in China. A model-based population structure analysis divided the rice materials into seven subpopulations. 63% of the SSR pairs in these accessions were in LD, which was mostly due to an overall population structure, since the number of locus pairs in LD was reduced sharply within each subpopulation, with the SSR pairs in LD ranging from 5.9 to 22.9%. Among those SSR pairs showing significant LD, the intrachromosomal LD had an average of 25-50 cM in different subpopulations. Analysis of the phenotypic diversity of 25 traits showed that the population structure accounted for an average of 22.4% of phenotypic variation. An example association mapping for starch quality traits using both the candidate gene mapping and genome-wide mapping strategies based on the estimated population structure was conducted. Candidate gene mapping confirmed that the Wx and starch synthase IIa (SSIIa) genes could be identified as strongly associated with apparent amylose content (AAC) and pasting temperature (PT), respectively. More importantly, we revealed that the Wx gene was also strongly associated with PT. In addition to the major genes, we found five and seven SSRs were associated with AAC and PT, respectively, some of which have not been detected in previous linkage mapping studies. The results suggested that the population may be useful for the genome-wide marker-trait association mapping. This new association population has the potential to identify quantitative trait loci (QTL) with small effects, which will aid in dissecting complex traits and in exploiting the rich diversity present in rice germplasm.

Abstract:The gene-derived functional markers are considered effective to use in marker-assisted breeding and genetic diversity analysis. As of now, no functional markers have been identified from miRNAs regulating yield traits. The miRNAs play a key role as regulators in controlling the candidate genes involved in grain yield improvement in rice. In this study, 13 miRNA-SSR and their target gene SSR markers were mined from 29 yield-responsive miRNA along with their 29 target genes in rice. The validation of these markers showed that four miRNA-SSRs and one target gene SSR markers had shown polymorphism among 120 diverse rice genotypes. The PIC values ranged from 0.25 (OsARF18-SSR) to 0.72 (miR408-SSR, miR172b-SSR, and miR396f-SSR) with an average value of 0.57. These polymorphic markers grouped 120 rice genotypes into 3 main clusters based on the levels of high genetic diversity. These markers also showed significant association with key yield traits. Among all, miR172b-SSR showed a strong association with plant height in two seasons. This investigation suggests that this new class of molecular markers has great potential in the characterization of rice germplasm by genetic diversity and population structure and in marker-assisted breeding for the development of high-yielding varieties. Abstract:Four sets of simple sequence repeat (SSR) primers, RM72 and RM547 on chromosome 8, and RM217 and RM225 on chromosome 6 were found to linked with resistant starch (RS) content in rice by using two of separated F2 generations derived from the crosses of high-RS mutant RS111 (Oryza sativa indica) to cv II-32B with intermediate amylose content rice (Oryza sativa indica rice) and to Yixiang B (Oryza sativa japonica rice) with low amylase content, respectively. In the F2 generation of II-32B/RS111, both of SSR primers RM72 and RM547 were closely linked to the contents of RS and amylose, and the amounts of RS and amylose were significantly different at 1% level among three types of genotypes such as low-parent type, heterozygote, high-parent type. In the F2 population of Yixiang B/RS111, plants with low RS content could be identified with SSR primer RM217 and RM225, and the contents of RS between heterozygote and high-parent type were significantly different at 0.05 levels when identified by SSR marker RM225.
Identification of Candidate Genes for Drought Stress Tolerance in Rice by the Integration of a Genetic (QTL) Map with the Rice Genome Physical Map

Abstract:Genetic improvement for drought stress tolerance in rice involves the quantitative nature of the trait, which reflects the additive effects of several genetic loci throughout the genome. Yield components and related traits under stressed and well-water conditions were assayed in mapping populations derived from crosses of Azucena×IR64 and Azucena x Bala. To find the candidate rice genes underlying Quantitative Trait Loci (QTL) in these populations, we conducted in silico analysis of a candidate region flanked by the genetic markers RM212 and RM319 on chromosome 1, proximal to the semi-dwarf (sd1) locus. A total of 175 annotated genes were identified from this region. These included 48 genes annotated by functional homology to known genes, 23 pseudogenes, 24 ab initio predicted genes supported by an alignment match to an EST (Expressed sequence tag) of unknown function, and 80 hypothetical genes predicted solely by ab initio means. Among these, 16 candidate genes could potentially be involved in drought stress response.
Identification and Fine Mapping of Osdsm3, a Drought-Sensitive Gene in Rice (Oryza sativa L.)

Abstract:Drought poses a significant constraint on rice production, and, in this study, we have discovered a novel drought-sensitive mutant, designated as dsm3, arising from the progenies of indica rice variety Zhonghui8015 treated with ethyl methane sulphonate (EMS). Under drought stress conditions, dsm3 exhibited characteristic withered leaf tips, accompanied by increased levels of malondialdehyde (MDA) and H2O2, a reduced net photosynthetic rate (Pn), and decreased activity of peroxidase (POD) and superoxide dismutase (SOD). Genetic analysis revealed that the withered leaf tip phenotype was governed by a single recessive gene, designated as Osdsm3. To begin with, Osdsm3 was initially mapped to the short arm of chromosome 1 through a cross involving dsm3 and 02428. Subsequently, utilizing a population of 2591 F2 individuals, we narrowed down the location of Osdsm3 to a 78 Kb interval, encompassing 13 open reading frames (ORFs). Sequencing analysis unveiled a mutation (1275G → A) in the exon of the candidate gene (LOC_Os01g10680), leading to premature translation termination. Moreover, a quantitative RT-PCR assay demonstrated a high expression of OsDSM3 in the panicle and sheath, with a significant upregulation of drought-stress-related genes under drought conditions. Phylogenetic analyses indicated that Osdsm3 shares evolutionary homology with UNE1, an intracellular transport protein found in Arabidopsis thaliana. Subcellular studies further confirmed that OsDSM3 resides in the cytoplasm. In conclusion, the forthcoming cloning of Osdsm3 holds promise for delving deeper into the molecular mechanisms governing rice drought resistance.

Abstract:To combat drought stress in rice, a major threat to global food security, three major quantitative trait loci for 'yield under drought stress' (qDTYs) were successfully exploited in the last decade. However, their molecular basis still remains unknown. To understand the role of secondary regulation by miRNA in drought stress response and their relation, if any, with the three qDTYs, the miRNA dynamics under drought stress was studied at booting stage in two drought tolerant (Sahbaghi Dhan and Vandana) and one drought sensitive (IR 20) cultivars. In total, 53 known and 40 novel differentially expressed (DE) miRNAs were identified. The primary drought responsive miRNAs were Osa-MIR2919, Osa-MIR3979, Osa-MIR159f, Osa-MIR156k, Osa-MIR528, Osa-MIR530, Osa-MIR2091, Osa-MIR531a, Osa-MIR531b as well as three novel ones. Sixty-one target genes that corresponded to 11 known and 4 novel DE miRNAs were found to be co-localized with the three qDTYs, out of the 1746 target genes identified. We could validate miRNA-mRNA expression under drought for nine known and three novel miRNAs in eight different rice genotypes showing varying degree of tolerance. From our study, Osa-MIR2919, Osa-MIR3979, Osa-MIR528, Osa-MIR2091-5p and Chr01_11911S14Astr and their target genes LOC_Os01g72000, LOC_Os01g66890, LOC_Os01g57990, LOC_Os01g56780, LOC_Os01g72834, LOC_Os01g61880 and LOC_Os01g72780 were identified as the most promising candidates for drought tolerance at booting stage. Of these, Osa-MIR2919 with 19 target genes in the qDTYs is being reported for the first time. It acts as a negative regulator of drought stress tolerance by modulating the cytokinin and brassinosteroid signalling pathway.

Abstract:Single nucleotide polymorphisms (SNPs) are the most abundant DNA markers in plant genomes. In this study, based on 54,465 SNPs between the genomes of two Indica varieties, Minghui 63 (MH63) and Zhenshan 97 (ZS97) and additional 20,705 SNPs between the MH63 and Nipponbare genomes, we identified and confirmed 1,633 well-distributed SNPs by PCR and Sanger sequencing. From these, a set of 372 SNPs were further selected to analyze the patterns of genetic diversity in 300 representative rice inbred lines from 22 rice growing countries worldwide. Using this set of SNPs, we were able to uncover the well-known Indica–Japonica subspecific differentiation and geographic differentiations within Indica and Japonica. Furthermore, our SNP results revealed some common and contrasting patterns of the haplotype diversity along different rice chromosomes in the Indica and Japonica accessions, which suggest different evolutionary forces possibly acting in specific regions of the rice genome during domestication and evolution of rice. Our results demonstrated that this set of SNPs can be used as anchor SNPs for large scale genotyping in rice molecular breeding research involving Indica–Japonica and Indica–Indica crosses.

Abstract:Rice (Oryza sativa L.) is the most important food crop consumed by the developing world. Whereas the total production and yield stability is largely affected by the environmental stresses. Drought stress affects about 45% of the world's rice area. Drought stress has been drawn a great attention in the past half century due to its frequently occurrence and costly impacts. Drought stress affects plant at molecular, biochemical, physiological and phenotypic levels. Conventional breeding method of singly pedigree selection was commonly used to breed a numbers of drought-tolerant rice varieties since Green Revolution. As plant molecular biology progresses rapidly, hundreds of drought tolerant QTLs/genes were discovered and tested in rice crop under both indoor and field condition. A number of drought tolerant rice varieties were developed through mark-assisted selection and genetically engineered approaches. Several genes were introgressed into elite germplasm to develop commercially accepted drought tolerant varieties. This review provids up-to-dated information on proof-of-concept genes and breeding methods in molecular breeding eras, which could be used for rice breeders to develop drought-tolerant rice variety.

Abstract:Abstract Due to severe water resource shortage, genetics of and breeding for DT (drought tolerance) in rice (Oryza sativa L.) have become one of the hot research topics. Identification of grain yield QTLs (quantitative trait loci) directly related to the DT trait of rice can provide useful information for breeding new drought‐resistant and water‐saving rice varieties via marker‐assisted selection. A population of 105 advanced BILs (backcross introgression lines) derived from a cross between Zhenshan97B and IRAT109 in Zhenshan97B background were grown under drought stress in a field experiment and phenotypic traits were investigated. The results showed that in the target interval of RM273‐RM255 on chromosome 4, three main‐effect QTLs related to panicle length, panicle number, and spikelet number per panicle were identified (LOD [logarithm of the odds] > 2.0). The panicle length‐related QTL had two loci located in the neighboring intervals of RM17308‐RM17305 and RM17349‐RM17190, which explained 18.80% and 20.42%, respectively, of the phenotypic variation, while the panicle number‐related QTL was identified in the interval of RM1354‐RM17308, explaining 11.47% of the phenotypic variation. As far as the spikelet number per panicle‐related QTL was concerned, it was found to be located in the interval of RM17308‐RM17305, which explained 28.08% of the phenotypic variation. Using the online Plant‐GE query system, a total of 13 matched ESTs (expressed sequence tags) were found in the target region, and of the 13 ESTs, 12 had corresponding predicted genes. For instance, the two ESTs CB096766 and CA765747 were corresponded to the same predicted gene LOC_Os04g46370, while the other four ESTs, CA754286, CB000011, CX056247, and CX056240, were corresponded to the same predicted gene LOC_Os04g46390.

Abstract:Cold and salt stresses are major environmental factors that constrain rice production. Understanding their mechanisms is important to enhance cold and salt stress tolerance in rice. MicroRNAs (miRNAs) are a class of non-coding RNAs with only 21–24 nucleotides that are gene regulators in plants and animals. Previously, miR2871b expression was suppressed by cold stress in Dongxiang wild rice (DXWR, Oryza rufipogon Griff.). However, its biological functions in abiotic stress responses remain elusive. In the present study, miR2871b of DWXR was overexpressed to investigate its function under stress conditions. When miR2871b of DWXR was introduced into rice plants, the transgenic lines were more sensitive to cold and salt stresses, and their tolerance to cold and salt stress decreased. The increased expression of miR2871b in rice plants also increased the levels of reactive oxygen species (ROS) and malondialdehyde (MDA); however, it markedly decreased the activities of peroxidase (POD), superoxide dismutase (SOD), and catalase (CAT) and the contents of proline (Pro) and soluble sugar (SS). These data suggested that miR2871b of DXWR has negative regulatory effects on cold and salt stress tolerance. Meanwhile, 412 differentially expressed genes (DEGs) were found in rice transgenic plants using transcriptome sequencing, among which 266 genes were up-regulated and 146 genes were down-regulated. Furthermore, the upstream cis-acting elements and downstream targets of miR2871b were predicted and analyzed, and several critical acting elements (ABRE and TC-rich repeats) and potential target genes (LOC_Os03g41200, LOC_Os07g47620, and LOC_Os04g30260) were obtained. Collectively, these results generated herein further elucidate the vital roles of miR2871b in regulating cold and salt responses of DXWR.

Abstract:Dongxiang wild rice (Oryza rufipogon Griff.) (DXWR) has strong seed storability and identifying its elite gene resources may facilitate genetic improvements in rice seed storability. In this study, we developed two backcross inbred lines (BILs) populations, with DXWR as a common donor parent and two rice varieties (F6 and R974) as recipient parents. Bulked segregant analysis via whole genome sequencing (BSA-seq) was used to identify seed storability-related loci in the DXWR and F6 population. Two main genomic regions containing 18,550,000–20,870,000 bp on chromosome 4 and 7,860,000–9,780,000 bp on chromosome 9 were identified as candidate loci of DXWR seed storability; these overlapped partially with seed storability-related quantitative trait loci (QTLs) discovered in previous studies, suggesting that these loci may provide important regions for isolating the responsible genes. In total, 448 annotated genes were predicted within the identified regions, of which 274 and 82 had nonsynonymous and frameshift mutations, respectively. We detected extensive metabolic activities and cellular processes during seed storability and confirmed the effects of the seed storability-related candidate loci using four BILs from DXWR and R974. These results may facilitate the cloning of DXWR seed storability-related genes, thereby elucidating rice seed storability and its improvement potential.

Abstract:Rice drought resistance is a complicated quantitative feature involving a range of biological and agronomic variables, but little is known about the underlying genetics and regulatory mechanisms that regulate drought tolerance. This study used 120 recombinant inbred lines (RILs), derived from a cross between drought tolerant Lvhan 1 and susceptible Aixian 1. The RILs were subjected to drought stress at the first ear stage, and phenotypic data of 16 agronomic and physiological traits under varying conditions were investigated. Genome-wide association study (GWAS) on the drought resistance index of traits was carried out. A total of 9 quantitative trait loci (QTLs) associated with drought-related traits were identified on chromosomes 2, 6, 7, 8, 9, and 10, which includes QTLs for plant height (PH) qPH10.1 , effective panicles number (EPN) qEPN6.1 , panicle length (PL) qPL9.1 , thousand-grain weight (TGW) qTGW2.1 , qTGW6.1 , qTGW8.1 , leaf length (LL) qLL7.1 , leaf width (LW) qLW7.1 , and leaf area (LA) qLA7.1 . The fraction of phenotypic variation explained by individual QTL varied from 10.6% to 13.9%. Except for days to flowering (DTF), the mean values of all traits under normal water management conditions were considerably higher than those under drought conditions. Except for the DTF, the drought resistance index of all rice traits was less than 1, indicating that drought treatment reduced the EPN, FGPP, SSR, PH, and LA, which affected the growth and development of rice. The drought resistance index of DTF was 1.02, indicating that drought prolonged the heading time of rice and diminish the yield parameters. Along with identifying QTLs, the results also predicted ten candidate genes, which are directly or indirectly involved in various metabolic functioning related to drought stress. The identification of these genomic sites or QTLs that effectively respond to water scarcity will aid in the quest of understanding the drought tolerance mechanisms. This study will facilitate the marker-assisted rice breeding and handy in the breeding of drought-tolerant rice varieties.
