Abstract:Drug combination therapy is a well-established strategy for disease treatment with better effectiveness and less safety degradation. However, identifying novel drug combinations through wet-lab experiments is resource intensive due to the vast combinatorial search space. Recently, computational approaches, specifically deep learning models have emerged as an efficient way to discover synergistic combinations. While previous methods reported fair performance, their models usually do not take advantage of multi-modal data and they are unable to handle new drugs or cell lines. In this study, we collected data from various datasets covering various drug-related aspects. Then, we take advantage of large-scale pre-training models to generate informative representations and features for drugs, proteins, and diseases. Based on that, a message-passing graph is built on top to propagate information together with graph structure learning flexibility. This is first introduced in the biological networks and enables us to generate pseudo-relations in the graph. Our framework achieves state-of-the-art results in comparison with other deep learning-based methods on synergistic prediction benchmark datasets. We are also capable of inferencing new drug combination data in a test on an independent set released by AstraZeneca, where 10% of improvement over previous methods is observed. In addition, we're robust against unseen drugs and surpass almost 15% AU ROC compared to the second-best model. We believe our framework contributes to both the future wet-lab discovery of novel drugs and the building of promising guidance for precise combination medicine.
Multidta: drug-target binding affinity prediction via representation learning and graph convolutional neural networks

Abstract:The prediction of Drug-Target Interactions (DTI) plays a pivotal role in drug repositioning research. While recent years have witnessed the proliferation of neural network-based methods for Drug-Target Affinity (DTA) prediction, existing models predominantly rely on either sequence-based or graph-based approaches to model drug-target pairs. This limitation obstructs models from harnessing more valuable information from various data sources for downstream predictions. To overcome this constraint, this paper introduces an innovative end-to-end learning framework for DTA prediction, named MultiDTA. Firstly, we construct four channels tailored to comprehensively mine representations embedded within drug-target pair sequences and model them through graph structures to learn spatial structural information. Secondly, after capturing latent high-level representations from different data structures across these four channels, we employ an attention mechanism to discern each channel's contributions to downstream tasks. Experimental results demonstrate that our proposed model surpasses sequence-based and graph-based methods, affirming our model's capacity to simultaneously capture high-level representations from multiple data structures. Furthermore, we enhance the model's interpretability by visualizing the contributions of these four channels using the attention mechanism. Abstract:Pharmacological activity of one drug may be altered due to the concomitant administration of another drug, leading to unanticipated drug-drug interactions(DDIs). However, existing DDI prediction approaches are lacking in the following aspects: (1)scalability: they rely heavily on diverse drug-related features, leading to the unavailability of important features for most of the drugs when it comes to large-scale datasets. (2)robustness: they aim to approximate the interaction probability with the integration of diverse features. The model may be sensitive to pairwise similarity information of the test set. In this paper, we explore the promising application of graph representation learning for more accurate DDI prediction, establishing a brand new model to solve the two problems, achieving greater performance and keeping certain interpretability. Our experiments on the small-scale DDI dataset as well as the large-scale one illustrate that our model can achieve higher performance compared to various existing state-of-the-art approaches, which can indicate the scalability of our model. Moreover, our model can find the most important local atoms with the attention mechanism, which conform to domain knowledge with certain interpretability. Furthermore, the robust analysis show that the proposed method is insensitive to the pairwise similarity information of test datasets, and can retrieve interacting drug pairs even though their pairwise similarities are extremely low with a high recall rate and a considerable precision rate.
Learn molecular representations from large-scale unlabeled molecules for drug discovery

Abstract:How to produce expressive molecular representations is a fundamental challenge in AI-driven drug discovery. Graph neural network (GNN) has emerged as a powerful technique for modeling molecular data. However, previous supervised approaches usually suffer from the scarcity of labeled data and have poor generalization capability. Here, we proposed a novel Molecular Pre-training Graph-based deep learning framework, named MPG, that leans molecular representations from large-scale unlabeled molecules. In MPG, we proposed a powerful MolGNet model and an effective self-supervised strategy for pre-training the model at both the node and graph-level. After pre-training on 11 million unlabeled molecules, we revealed that MolGNet can capture valuable chemistry insights to produce interpretable representation. The pre-trained MolGNet can be fine-tuned with just one additional output layer to create state-of-the-art models for a wide range of drug discovery tasks, including molecular properties prediction, drug-drug interaction, and drug-target interaction, involving 13 benchmark datasets. Our work demonstrates that MPG is promising to become a novel approach in the drug discovery pipeline.

Abstract:Drug repositioning is an application-based solution based on mining existing drugs to find new targets, quickly discovering new drug-disease associations, and reducing the risk of drug discovery in traditional medicine and biology. Therefore, it is of great significance to design a computational model with high efficiency and accuracy. In this paper, we propose a novel computational method MGRL to predict drug-disease associations based on multi-graph representation learning. More specifically, MGRL first uses the graph convolution network to learn the graph representation of drugs and diseases from their self-attributes. Then, the graph embedding algorithm is used to represent the relationships between drugs and diseases. Finally, the two kinds of graph representation learning features were put into the random forest classifier for training. To the best of our knowledge, this is the first work to construct a multi-graph to extract the characteristics of drugs and diseases to predict drug-disease associations. The experiments show that the MGRL can achieve a higher AUC of 0.8506 based on five-fold cross-validation, which is significantly better than other existing methods. Case study results show the reliability of the proposed method, which is of great significance for practical applications.

Abstract:The powerful combination of large-scale drug-related interaction networks and deep learning provides new opportunities for accelerating the process of drug discovery. However, chemical structures that play an important role in drug properties and high-order relations that involve a greater number of nodes are not tackled in current biomedical networks. In this study, we present a general hypergraph learning framework, which introduces Drug-Substructures relationship into Molecular interaction Networks to construct the micro-to-macro drug centric heterogeneous network (DSMN), and develop a multi-branches HyperGraph learning model, called HGDrug, for Drug multi-task predictions. HGDrug achieves highly accurate and robust predictions on 4 benchmark tasks (drug-drug, drug-target, drug-disease, and drug-side-effect interactions), outperforming 8 state-of-the-art task specific models and 6 general-purpose conventional models. Experiments analysis verifies the effectiveness and rationality of the HGDrug model architecture as well as the multi-branches setup, and demonstrates that HGDrug is able to capture the relations between drugs associated with the same functional groups. In addition, our proposed drug-substructure interaction networks can help improve the performance of existing network models for drug-related prediction tasks.
A multi-task learning model for predicting drugs combination synergy by analyzing drug-drug interactions and integrated multi-view graph data

Abstract:This paper proposes a multi-task deep learning model for determining drug combination synergistic by simultaneously output synergy scores and synergy class labels. Initially, the two drugs are represented using a Simplified Molecular-Input Line-Entry (SMILE) system. Chemical structural features of the drugs are extracted from the SMILE using the RedKit package. Additionally, an improved Multi-view representation is proposed to extract graph-based drug features. Furthermore, the cancer cell line is represented by gene expression. Then, a three fully connected layers are learned to extract cancer cell line features. To investigate the impact of drug interactions on cell lines, the drug interaction features are extracted from a pretrained drugs interaction network and fed into an attention mechanism along with the cancer cell line features, resulting in the output of affected cancer cell line features. Subsequently, the drug and cell line features are concatenated and fed into an attention mechanism, which produces a two-feature representation for the two predicted tasks. The relationship between the two tasks is learned using the cross-stitch algorithm. Finally, each task feature is inputted into a fully connected subnetwork to predict the synergy score and synergy label. The proposed model 'MutliSyn' is evaluated using the O'Neil cancer dataset, comprising 38 unique drugs combined to form 22,737 drug combination pairs, tested on 39 cancer cell lines. For the synergy score, the model achieves a mean square error (MSE) of 219.14, a root mean square error (RMSE) of 14.75, and a Pearson score of 0.76. Regarding the synergy class label, the model achieves an area under the ROC curve (ROC-AUC) of 0.95, an area under the precision-recall curve (PR-AUC) of 0.85, precision of 0.93, kappa of 0.61, and accuracy of 0.90.
Hierarchical Multi-Relational Graph Representation Learning for Large-Scale Prediction of Drug-Drug Interactions

Abstract:Most existing methods for predicting drug-drug interactions (DDI) predominantly concentrate on capturing the explicit relationships among drugs, overlooking the valuable implicit correlations present between drug pairs (DPs), which leads to weak predictions. To address this issue, this paper introduces a hierarchical multi-relational graph representation learning (HMGRL) approach. Within the framework of HMGRL, we leverage a wealth of drug-related heterogeneous data sources to construct heterogeneous graphs, where nodes represent drugs and edges denote clear and various associations. The relational graph convolutional network (RGCN) is employed to capture diverse explicit relationships between drugs from these heterogeneous graphs. Additionally, a multi-view differentiable spectral clustering (MVDSC) module is developed to capture multiple valuable implicit correlations between DPs. Within the MVDSC, we utilize multiple DP features to construct graphs, where nodes represent DPs and edges denote different implicit correlations. Subsequently, multiple DP representations are generated through graph cutting, each emphasizing distinct implicit correlations. The graph-cutting strategy enables our HMGRL to identify strongly connected communities of graphs, thereby reducing the fusion of irrelevant features. By combining every representation view of a DP, we create high-level DP representations for predicting DDIs. Two genuine datasets spanning three distinct tasks are adopted to gauge the efficacy of our HMGRL. Experimental outcomes unequivocally indicate that HMGRL surpasses several leading-edge methods in performance.

Abstract:Seventy-three episodes of brucellosis in 55 patients are reported. Twenty-two had a systemic illness, 10 arthritis, 10 spondylitis, and four arthritis and spondylitis. Cultures were positive in 77% of cases where appropriate methods were used. A number of rheumatic syndromes may be mimicked by brucellosis and others may coexist with it. A high index of suspicion should prevail in the evaluation of patients from endemic areas.

Abstract:Abstract Background Drug-disease associations (DDAs) can provide important information for exploring the potential efficacy of drugs. However, up to now, there are still few DDAs verified by experiments. Previous evidence indicates that the combination of information would be conducive to the discovery of new DDAs. How to integrate different biological data sources and identify the most effective drugs for a certain disease based on drug-disease coupled mechanisms is still a challenging problem. Results In this paper, we proposed a novel computation model for DDA predictions based on graph representation learning over multi-biomolecular network (GRLMN). More specifically, we firstly constructed a large-scale molecular association network (MAN) by integrating the associations among drugs, diseases, proteins, miRNAs, and lncRNAs. Then, a graph embedding model was used to learn vector representations for all drugs and diseases in MAN. Finally, the combined features were fed to a random forest (RF) model to predict new DDAs. The proposed model was evaluated on the SCMFDD-S data set using five-fold cross-validation. Experiment results showed that GRLMN model was very accurate with the area under the ROC curve (AUC) of 87.9%, which outperformed all previous works in terms of both accuracy and AUC in benchmark dataset. To further verify the high performance of GRLMN, we carried out two case studies for two common diseases. As a result, in the ranking of drugs that were predicted to be related to certain diseases (such as kidney disease and fever), 15 of the top 20 drugs have been experimentally confirmed. Conclusions The experimental results show that our model has good performance in the prediction of DDA. GRLMN is an effective prioritization tool for screening the reliable DDAs for follow-up studies concerning their participation in drug reposition.

Abstract:Computational drug-target affinity prediction has the potential to accelerate drug discovery. Currently, pre-training models have achieved significant success in various fields due to their ability to train the model using vast amounts of unlabeled data. However, given the scarcity of drug-target interaction data, pre-training models can only be trained separately on drug and target data, resulting in features that are insufficient for drug-target affinity prediction. To address this issue, in this paper, we design a graph neural pre-training-based drug-target affinity prediction method (GNPDTA). This approach comprises three stages. In the first stage, two pre-training models are utilized to extract low-level features from drug atom graphs and target residue graphs, leveraging a large number of unlabeled training samples. In the second stage, two 2D convolutional neural networks are employed to combine the extracted drug atom features and target residue features into high-level representations of drugs and targets. Finally, in the third stage, a predictor is used to predict the drug-target affinity. This approach fully utilizes both unlabeled and labeled training samples, enhancing the effectiveness of pre-training models for drug-target affinity prediction. In our experiments, GNPDTA outperforms other deep learning methods, validating the efficacy of our approach.

Abstract:Introduction: Synergistic medication, a crucial therapeutic strategy in cancer treatment, involves combining multiple drugs to enhance therapeutic effectiveness and mitigate side effects. Current research predominantly employs deep learning models for extracting features from cell line and cancer drug structure data. However, these methods often overlook the intricate nonlinear relationships within the data, neglecting the distribution characteristics and weighted probability densities of gene expression data in multi-dimensional space. It also fails to fully exploit the structural information of cancer drugs and the potential interactions between drug molecules. Methods: To overcome these challenges, we introduce an innovative end-to-end learning model specifically tailored for cancer drugs, named Dual Kernel Density and Positional Encoding (DKPE) for Graph Synergy Representation Network (DKPEGraphSYN). This model is engineered to refine the prediction of drug combination synergy effects in cancer. DKPE-GraphSYN utilizes Dual Kernel Density Estimation and Positional Encoding techniques to effectively capture the weighted probability density and spatial distribution information of gene expression, while exploring the interactions and potential relationships between cancer drug molecules via a graph neural network. Results: Experimental results show that our prediction model achieves significant performance enhancements in forecasting drug synergy effects on a comprehensive cancer drug and cell line synergy dataset, achieving an AUPR of 0.969 and an AUC of 0.976. Discussion: These results confirm our model's superior accuracy in predicting cancer drug combinations, providing a supportive method for clinical medication strategy in cancer.

Multi-way relation-enhanced hypergraph representation learning for anti-cancer drug synergy prediction

Abstract:Motivation Drug combinations have exhibited promise in treating cancers with less toxicity and fewer adverse reactions. However, in vitro screening of synergistic drug combinations is time-consuming and labour-intensive because of the combinatorial explosion. Although a number of computational methods have been developed for predicting synergistic drug combinations, the multi-way relations between drug combinations and cell lines existing in drug synergy data have not been well exploited. Results We propose a multi-way relation-enhanced hypergraph representation learning method to predict anti-cancer drug synergy, named HypergraphSynergy. HypergraphSynergy formulates synergistic drug combinations over cancer cell lines as a hypergraph, in which drugs and cell lines are represented by nodes and synergistic drug-drug-cell line triplets are represented by hyperedges, and leverages the biochemical features of drugs and cell lines as node attributes. Then, a hypergraph neural network is designed to learn the embeddings of drugs and cell lines from the hypergraph and predict drug synergy. Moreover, the auxiliary task of reconstructing the similarity networks of drugs and cell lines is considered to enhance the generalization ability of the model. In the computational experiments, HypergraphSynergy outperforms other state-of-the-art synergy prediction methods on two benchmark datasets for both classification and regression tasks, and is applicable to unseen drug combinations or cell lines. The studies revealed that the hypergraph formulation allows us to capture and explain complex multi-way relations of drug combinations and cell lines, and also provides a flexible framework to make the best use of diverse information. Heterogeneous multi-scale neighbor topologies enhanced drug-disease association prediction

Abstract:Motivation: Identifying new uses of approved drugs is an effective way to reduce the time and cost of drug development. Recent computational approaches for predicting drug-disease associations have integrated multi-sourced data on drugs and diseases. However, neighboring topologies of various scales in multiple heterogeneous drug-disease networks have yet to be exploited and fully integrated. Results: We propose a novel method for drug-disease association prediction, called MGPred, used to encode and learn multi-scale neighboring topologies of drug and disease nodes and pairwise attributes from heterogeneous networks. First, we constructed three heterogeneous networks based on multiple kinds of drug similarities. Each network comprises drug and disease nodes and edges created based on node-wise similarities and associations that reflect specific topological structures. We also propose an embedding mechanism to formulate topologies that cover different ranges of neighbors. To encode the embeddings and derive multi-scale neighboring topology representations of drug and disease nodes, we propose a module based on graph convolutional autoencoders with shared parameters for each heterogeneous network. We also propose scale-level attention to obtain an adaptive fusion of informative topological representations at different scales. Finally, a learning module based on a convolutional neural network with various receptive fields is proposed to learn multi-view attribute representations of a pair of drug and disease nodes. Comprehensive experiment results demonstrate that MGPred outperforms other state-of-the-art methods in comparison to drug-related disease prediction, and the recall rates for the top-ranked candidates and case studies on five drugs further demonstrate the ability of MGPred to retrieve potential drug-disease associations.
AMDGT: Attention aware multi-modal fusion using a dual graph transformer for drug–disease associations prediction

Abstract:Identification of new indications for existing drugs is crucial through the various stages of drug discovery. Computational methods are valuable in establishing meaningful associations between drugs and diseases. However, most methods predict the drug–disease associations based solely on similarity data, neglecting valuable biological and chemical information. These methods often use basic concatenation to integrate information from different modalities, limiting their ability to capture features from a comprehensive and in-depth perspective. Therefore, a novel multimodal framework called AMDGT was proposed to predict new drug associations based on dual-graph transformer modules. By combining similarity data and complex biochemical information, AMDGT understands the multimodal feature fusion of drugs and diseases effectively and comprehensively with an attention-aware modality interaction architecture. Extensive experimental results indicate that AMDGT surpasses state-of-the-art methods in real-world datasets. Multi-view Graph Contrastive Representation Learning for Drug-Drug Interaction Prediction

Abstract:Potential Drug-Drug Interactions (DDI) occur while treating complex or co-existing diseases with drug combinations, which may cause changes in drugs’ pharmacological activity. Therefore, DDI prediction has been an important task in the medical health machine learning community. Graph-based learning methods have recently aroused widespread interest and are proved to be a priority for this task. However, these methods are often limited to exploiting the inter-view drug molecular structure and ignoring the drug’s intra-view interaction relationship, vital to capturing the complex DDI patterns. This study presents a new method, multi-view graph contrastive representation learning for drug-drug interaction prediction, MIRACLE for brevity, to capture inter-view molecule structure and intra-view interactions between molecules simultaneously. MIRACLE treats a DDI network as a multi-view graph where each node in the interaction graph itself is a drug molecular graph instance. We use GCN to encode DDI relationships and a bond-aware attentive message propagating method to capture drug molecular structure information in the MIRACLE learning stage. Also, we propose a novel unsupervised contrastive learning component to balance and integrate the multi-view information. Comprehensive experiments on multiple real datasets show that MIRACLE outperforms the state-of-the-art DDI prediction models consistently.
DRUGSYNC: Prediction of Synergistic Drug Combinations Using GCN Graph Convolutional Network based and Pre-learned Drug-induced Gene Expression Profiles

Abstract:Drug-drug synergy (DDS) is crucial for identifying novel and effective drug combinations. With the accumulation of experimental data (DrugCombDB) and the uprising of deep learning approaches, many efforts have been made to computationally predict effective drug pairs. However, most models had limited success, with the highest ROC AUC of 0.65 for predicting pairs of unseen drugs. Drug-induced gene expressions profiles (DGEP) from datasets like LINCS L1000 offer a robust proxy to describe drug effects. However, overlap between DrugCombDB and experimental DGEP data is sparse only ~2%. To address these limitations, we propose the DRUGSYNC (Drug Response and Utilization for Graph-based SYNergy Classification) prediction framework that leverages pre-learned drug-target interaction (DTI) and pre-learned DGEP as features. Graph Convolutional Network (GCN) was used to represent the inherent network of genetic interactions. Our pre-learned DGEP achieved 0.877 Pearson correlation coefficients (PCC). Furthermore, our framework excels by integrating pre-learned DGEP and DTI of paired drugs for DDS prediction, achieving superior performance over benchmark technologies. Notably, it demonstrates exceptional accuracy in predicting interactions between unseen drugs, with an ROC AUC score of 0.854. Abstract:Abstract How to produce expressive molecular representations is a fundamental challenge in artificial intelligence-driven drug discovery. Graph neural network (GNN) has emerged as a powerful technique for modeling molecular data. However, previous supervised approaches usually suffer from the scarcity of labeled data and poor generalization capability. Here, we propose a novel molecular pre-training graph-based deep learning framework, named MPG, that learns molecular representations from large-scale unlabeled molecules. In MPG, we proposed a powerful GNN for modelling molecular graph named MolGNet, and designed an effective self-supervised strategy for pre-training the model at both the node and graph-level. After pre-training on 11 million unlabeled molecules, we revealed that MolGNet can capture valuable chemical insights to produce interpretable representation. The pre-trained MolGNet can be fine-tuned with just one additional output layer to create state-of-the-art models for a wide range of drug discovery tasks, including molecular properties prediction, drug-drug interaction and drug-target interaction, on 14 benchmark datasets. The pre-trained MolGNet in MPG has the potential to become an advanced molecular encoder in the drug discovery pipeline.

Abstract:Drug-Target Interaction (DTI) prediction facilitates acceleration of drug discovery and promotes drug repositioning. Most existing deep learning-based DTI prediction methods can better extract discriminative features for drugs and proteins, but they rarely consider multimodal features of drugs. Moreover, learning the interaction representations between drugs and targets needs further exploration. Here, we proposed a simple M ulti-modal G ating N etwork for DTI prediction, MGNDTI, based on multimodal representation learning and the gating mechanism. MGNDTI first learns the sequence representations of drugs and targets using different retentive networks. Next, it extracts molecular graph features of drugs through a graph convolutional network. Subsequently, it devises a multimodal gating network to obtain the joint representations of drugs and targets. Finally, it builds a fully connected network for computing the interaction probability. MGNDTI was benchmarked against seven state-of-the-art DTI prediction models (CPI-GNN, TransformerCPI, MolTrans, BACPI, CPGL, GIFDTI, and FOTF-CPI) using four data sets (i.e., Human, C. elegans, BioSNAP, and BindingDB) under four different experimental settings. Through evaluation with AUROC, AUPRC, accuracy, F1 score, and MCC, MGNDTI significantly outperformed the above seven methods. MGNDTI is a powerful tool for DTI prediction, showcasing its superior robustness and generalization ability on diverse data sets and different experimental settings. Abstract:Drug combination therapy is generally more effective than monotherapy in the field of cancer treatment. However, screening for effective synergistic combinations from a wide range of drug combinations is particularly important given the increase in the number of available drug classes and potential drug-drug interactions. Existing methods for predicting the synergistic effects of drug combinations primarily focus on extracting structural features of drug molecules and cell lines, but neglect the interaction mechanisms between cell lines and drug combinations. Consequently, there is a deficiency in comprehensive understanding of the synergistic effects of drug combinations. To address this issue, we propose a drug combination synergy prediction model based on multi-source feature interaction learning, named MFSynDCP, aiming to predict the synergistic effects of anti-tumor drug combinations. This model includes a graph aggregation module with an adaptive attention mechanism for learning drug interactions and a multi-source feature interaction learning controller for managing information transfer between different data sources, accommodating both drug and cell line features. Comparative studies with benchmark datasets demonstrate MFSynDCP's superiority over existing methods. Additionally, its adaptive attention mechanism graph aggregation module identifies drug chemical substructures crucial to the synergy mechanism.
