Abstract:This article presents attractor-transition control of complex biological networks represented by Boolean networks (BNs) wherein the BN is steered from a prescribed initial attractor toward a desired one. The proposed approach leverages the similarity between attractors and Boolean algebraic properties embedded in the underlying state transition equations. To enhance the clarity of expression regarding stabilization toward the desired attractor, a simple coordinate transformation is performed on the considered BN. Based on the characteristics of transformed state equations, self-stabilizing state variables requiring no control efforts are derived in the first. Next, by applying the feedback vertex set (FVS) control scheme, control inputs stabilizing the remaining state variables are determined. The proposed control scheme exhibits versatility by accommodating both fixed-point and cyclic attractors. We validate the effectiveness of the proposed strategy through extensive numerical experiments conducted on random BNs as well as complex biological systems. Abstract:Output stabilizing control of biological systems is of utmost importance in systems biology since key phenotypes of biological networks are often encoded by a small subset of their phenotypic marker nodes. This study addresses the challenge of output stabilizing control for complex biological systems modeled by Boolean networks (BNs). The objective is to identify a set of constant control inputs capable of driving the BN toward a desirable long-term behavior with respect to specified output nodes. Leveraging the algebraic properties of Boolean logic, we develop a novel control algorithm that reformulates the output stabilizing control problem into a simple graph theoretic problem involving auxiliary BNs, the scale of which significantly decreases compared to the original BN. The proposed method ensures superiority over previous results in terms of both the number of control inputs and computational loads, since it searches for the solution within the reduced BNs while retaining essential structures needed for output stabilization. The efficacy of the proposed control scheme is demonstrated through extensive numerical experiments with complex random BNs and real biological networks. Abstract:This paper includes some results of switched Boolean control networks. The switched signals considered in this paper is time variant and it follows a certain probabilistic distribution vector. Given a concept of stabilization with stochastic switched signals, we obtained a necessary and sufficient condition for stabilization. Then a state feedback control depending on switched signals is designed to stabilize the system considered. Later we investigate a case when the switched signal θ(t) is unknown at time t, and what we have is the prediction switched signal ∧θ(t). For a given prediction matrix, a necessary and sufficient condition is given to preserve the stabilization. Except state feedback control, asynchronous pinning control for switched Boolean networks (BNs) is also considered. A necessary and sufficient condition is extended for the stability of BNs with stochastic switched signals. Moreover, algorithms are presented to find the minimal number of pinned nodes based on controlling minimal number of subsystems. Examples are shown to illustrate the effectiveness of the obtained results.

Abstract:Based on semi-tensor product of matrices, global robust stability and stabilization of Boolean network (BN) with disturbances are investigated. Firstly, the definition of global robust stability for BN with disturbances is presented. By using the algebraic state space representation of disturbed BN, some necessary and sufficient criteria are obtained to ensure the global robust stability with respect to (w.r.t.) a fixed point or w.r.t. a limit cycle. In contrast, if a given disturbed BN is not globally robust stable w.r.t. a fixed point or w.r.t. a limit cycle, system can achieve stability by a matrix transformation technique. However, it is a difficult task to find such a suitable matrix transformation. In this paper, a pinning state feedback control design is proposed to find a suitable transformation. The obtained results are well illustrated by numerical example.

Abstract:Recent studies showed that certain drugs can change regulatory reaction parameters in gene regulatory networks (GRNs) and therefore restore pathological cells to a normal state. A state control framework for regulating biological networks has been built based on attractors and bifurcation theory to analyze this phenomenon. However, the control signal is self-developed in this framework, of which the parameter perturbation method can only calculate the state transition time of cells with single control variable. Therefore, an optimal control method based on the dynamic optimization algorithms is proposed for complex biological networks modeled by nonlinear ordinary differential equations (ODEs). In this approach, dynamic optimization problems are constructed based on basic characteristics of the biological networks. Furthermore, using an example of a simple low-dimensional three-node GRN and a complex high-dimensional cancer GRN, MATLAB is utilized to calculate optimal control strategies with either single or multiple control variables. This method aims to achieve accurate and rapid state regulation for biological networks, which can provide a reference for experimental researches and medical treatment.
Robust Set Stabilization of Boolean Control Networks: an Efficient Approach based on Reverse Set Propagation

Abstract:This paper investigates the robust set stabilization of nondeterministic Boolean control networks (BCNs) subject to random disturbance inputs. Although this problem has been previously addressed in the literature, we propose an alternative approach primarily to decrease the computational complexity of the algorithms. Our technique is inspired by the set propagation technique in reachability analysis but is applied in reverse order, identifying all the layered sets of states that reach a target set in a specific order. Two algorithms are developed: the first determines the largest robust control invariant subset, while the second handles time-optimal robust set stabilization using the results from the first algorithm. In particular, all time-invariant state feedback gain matrices are identified. Our approach achieves the lowest computational complexity ever known, even lower than the current methods designed solely for deterministic set stabilization without any disturbances. Numerical simulations with two biological networks demonstrate the significantly reduced processing time of our algorithms. Overall, this study presents a new approach for robust set stabilization with improved efficiency, capable of handling relatively large BCNs beyond the capabilities of existing techniques.

Abstract:Boolean networks (BNs) are a well-accepted modelling formalism in computational systems biology. Nevertheless, modellers often cannot identify only a single BN that matches the biological reality. The typical reasons for this is insufficient knowledge or a lack of experimental data. Formally, this uncertainty can be expressed using partially specified Boolean networks (PSBNs), which encode the wide range of network candidates into a single structure. In this paper, we target the control of PSBNs. The goal of BN control is to find perturbations which guarantee stabilisation of the system in the desired state. Specifically, we consider variable perturbations (gene knock-out and over-expression) with three types of application time-window: one-step, temporary, and permanent. While the control of fully specified BNs is a thoroughly explored topic, control of PSBNs introduces additional challenges that we address in this paper. In particular, the unspecified components of the model cause a significant amount of additional state space explosion. To address this issue, we propose a fully symbolic methodology that can represent the numerous system variants in a compact form. In fully specified models, the efficiency of a perturbation is characterised by the count of perturbed variables (the perturbation size). However, in the case of a PSBN, a perturbation might work only for a subset of concrete BN models. To that end, we introduce and quantify perturbation robustness. This metric characterises how efficient the given perturbation is with respect to the model uncertainty. Finally, we evaluate the novel control methods using non-trivial real-world PSBN models. We inspect the method's scalability and efficiency with respect to the size of the state space and the number of unspecified components. We also compare the robustness metrics for all three perturbation types. Our experiments support the hypothesis that one-step perturbations are significantly less robust than temporary and permanent ones.
The biosynthesis of delta-aminolevulinic acid from the intact carbon skeleton of glutamic acid in greening barley.

Abstract:The formation of delta-aminolevulinic acid in mammals birds, yeast and some bacteria is known to take place by the ALA-synthetase assisted coupling of glycine with succinylCoA. Plants, however, form the bulk of their delta-aminolevulinate in another way. We present evidence here that the intact, 5-carbon chain of glutamate becomes that of delta-aminolevulinate. Greening barley was fed specifically labelled glutamate and levulinate to create a pool of labelled delta-aminolevulinate. Levulinate, a competitive inhibitor of ALA-dehydratase, prevents the metabolism of delta-aminolevulinate. The carbon chain of the labelled delta-aminolevulinate was broken into formaldehyde and succinate by periodate to determine the position of the label. It was found that the C1, carboxyl carbon of glutamate becomes the amino-bearing (C5) carbon of delta-aminolevulinate and forms the formaldehyde on cleavage. delta-Aminolevulinate formed from C3,4-labelled glutamate bears its label in the succinate cleaved fragment. We conclude that during the light induced development of the plastid in barley the carbon chain of delta-aminolevulinate is formed from the intact chain of glutamate. ALA-synthetase catalyzed the formation of delta-aminolevulinate from glycine and succinylCoA cannot play a quantitively important role in the formation of chlorophyll.
Stabilization of Delayed Boolean Networks Using Constrained State Pinning Control

Abstract:Pinning control is applied to ensure the stabilization of Boolean networks (BNs) with time delay parameter. The time delay parameter in this article follows an independent identical distribution. Using semi-tensor product of matrices, the considered BN with time delay is converted to a high dimensional switching BN and the switching signal is the time delay signal. Different from general switching BN, the structure matrices of all subsystems are independent with each other, structure matrices of all subsystems for the high dimensional switching BN depend on the original BN structure matrix. Pinning control is designed to guarantee the global stochastic stability of the considered system. Furthermore, the global stochastic stability of BN with time delay parameter is proved to be equivalent to the stability of BN without time delay parameter, which greatly reduces the computational complexity and simplifies the control design. For the considered BN with finite cycles, constrained pinning control is applied with limitation that only one state of each undesired cycle is under control. With this constraint, the minimal number of pinning control nodes is further investigated. Some algorithms are presented to obtain the new structure matrix, with which, pinning control can be solved by the obtained methods. Both numerical examples and biological example illustrate the effectiveness of the results.

Abstract:The outputs robustness is a property where the outputs of a system are insensitive to disturbances, and the property plays an important role in biological systems or engineering design. This paper presents an approach to analyze the outputs robustness with respect to disturbances (w.r.t. disturbances) for Boolean control networks (BCNs). Based on the wiring digraph of a BCN rather than the state transition digraph, an algorithm is proposed to construct a corresponding permutation digraph and permutation system. Then, we prove that if there exists a pinning controller such that the outputs of a permutation system are robust w.r.t. disturbances, then there must also exist another pinning controller such that the outputs of the corresponding original systems achieve robustness. Furthermore, pinning controllers are designed based on the neighbors of the pinned-nodes rather than all of the nodes. Finally, the proposed method is well demonstrated by a reduced signal transduction network.

Abstract:In this paper, we focus on the topic of stabilizing the Boolean control network (BCN) by an optimal event-triggered feedback control. By routinely transforming the BCN into its algebraic form, constructing the (reverse) weighted digraph and the hypergraph for the BCN, applying the shortest path algorithm to the hypergraph, we obtain an optimal event-triggered control strategy that can stabilize the BCN starting from any given initial state to a priorly-specified approachable equilibrium and simultaneously can minimize a quality index combining control time with control variability. To avoid the case where the obtained optimal strategy is dependent on the initial state, we establish necessary and sufficient conditions for finding a unified control law which can steer the BCN starting from all initial states to the given equilibrium with a minimal quality index. Furthermore, all the existence results are extended further to the BCNs under the control laws of event-triggered delayed state feedback, event-triggered output feedback, and the event-triggered delayed output feedback. Particularly, the control law of event-triggered delayed feedback can cope with the optimization problem that the unified control law without delay cannot address. Additionally, we derive the necessary and sufficient condition under which the event-triggered state (resp., output) feedback control law degenerates into the conventional state (resp., output) feedback control law. Finally, we provide an illustrative example of biological significance to demonstrate the potential usefulness of the obtained analytical results.

Abstract:In this paper, we study the stabilization and finite-time stabilization of probabilistic Boolean control networks (PBCNs). A complete family of reachable sets is defined first, based on which, feedback stabilization conditions are obtained. Then a way to find all possible state feedback controllers are presented for the stabilization of PBCNs accordingly. Moreover, it has been stated that the approach in this paper can also be applied to finite-time stabilization via some changes in the construction of set sequence. Finally, an evolutionary networked game is given as an example to illustrate the efficiency of the obtained results.

Abstract:A probabilistic Boolean network (PBN) is a discrete-time system composed of a family of Boolean networks (BNs) between which the PBN switches in a stochastic fashion. Studying control-related problems in PBNs may provide new insights into the intrinsic control in biological systems and enable us to develop strategies for manipulating complex biological systems using exogenous inputs. This paper investigates the problem of state feedback stabilization for PBNs. Based on the algebraic representation of logic functions, a necessary and sufficient condition is derived for the existence of a globally stabilizing state feedback controller, and a control design method is proposed when the presented condition holds. It is shown that the controller designed via the proposed procedure can simultaneously stabilize a collection of PBNs that are composed of the same constituent BNs.

Abstract:This paper studies structural controllers and distributed pinning controllers for the global stabilization of Boolean networks (BNs) by integrating the information on their network structures with nodal dynamics. The main contribution is that several computationally efficient procedures are presented to reduce the number of controlled nodes and to determine a minimal set of controlled nodes without using the brute-force searches. The primary objective is to identify a minimal set of nodes that need to be controlled in the structural controllers for the strong structural stabilization of BNs when network structures is available yet nodal dynamics are unknown. To this end, a theorem shows this minimum controlled node problem can be addressed by seeking the minimum feedback vertex set of network structure. The subsequent part concentrates on designing distributed pinning controllers that merely rely on the node-to-node information exchanges for the global stabilization of BNs with the full knowledge of the nodal dynamics. Several sufficient conditions are provided by utilizing the irreducibility and activation-inhibition network structures to reduce the conservatism. Notably, we claim that, for regulatory BNs without positive cycles, the minimal set of pinned nodes can be determined with a linear amount of time subject to the total number of logical operators in the nodal dynamics. Finally, the effectiveness of these results are validated by three case studies.

Abstract:This paper examines robust set stabilization in Boolean control networks (BCNs) under a new edge removal perturbations framework. Edge removal perturbations are characterized by the random elimination of certain edges, thereby disrupting the interactive dynamics between nodes. To counteract these perturbations, an edge addition control strategy is proposed to achieve set stabilization in BCNs. This strategy involves selectively adding edges to restore and enhance the connections between nodes. Then, one necessary and sufficient condition is given in this paper, complemented by a practical criterion for verification. Additionally, the design of state feedback controllers that facilitate robust set stabilization under the proposed edge addition control is outlined. To demonstrate the efficacy of this approach proposed in this paper, a biological example is presented, validating the obtained main results.

Abstract:In this paper, the stabilization problem of the Boolean network (BN) with stochastic disturbances via pinning control has been investigated. The necessary and sufficient conditions are given for robust stabilization of a BN with stochastic disturbances. Then, pinning control is considered to stabilize a BN with stochastic disturbances. An algorithm is given to obtain a new stable system and the pinning control, including the pinned nodes, control design, and control adding, is also solved. Finding the minimal number of pinned nodes is further analyzed. The necessary and sufficient conditions are obtained for the solvability of pinning control, based on which some matrices sets are constructed which leads to the necessary and sufficient conditions of pinning t nodes. Furthermore, an algorithm is introduced to search the minimal number of pinned nodes and what exactly they are, which will reduce the computational burden. Examples are given to illustrate the efficiency of the obtained results.

Abstract:Dear editor, Boolean networks (BNs) were introduced by Kauffman [1] to model complex and nonlinear biological systems.They have become a powerful tool for describing, analyzing, and simulating gene regulatory networks [2].Probabilistic Boolean networks (PBNs) were proposed by Shmulevich et al.[3] as an extension of BNs.A PBN is a family of BNs, where at each discrete time point, the gene state transitions with respect to the rule of one BN.The rule for updating each gene is chosen randomly among several possible rules according to a fixed probability distribution.Semi-tensor product matrices have a wide range of applications in many subjects, for example, singular feedback shift registers [4], game theory [5], and PBNs (PBCNs) [6-8].

Abstract:Edge perturbations (EPs) are often induced by disease-causing mutations, which include edge removal and edge sign switch. This article explores the robust stability of Boolean networks (BNs) with these two kinds of EPs. At first, both edge removal perturbation and edge sign switch perturbation are converted to multibit function perturbations (FPs). After that, the parameterized reachability matrix is constructed to verify the robust stability of BNs with multibit FP. As applications, several new criteria are established for the robust stability of BNs subject to edge removal perturbation and edge sign switch perturbation. Finally, the results are demonstrated by the Boolean models of p53 pathways network and Toll pathway of Drosophila signaling pathway network.

Abstract:This article concentrates on the function perturbation impact on robust stability and robust stabilization of Boolean networks with disturbance inputs (DBNs). First, using the semi-tensor product (STP) of matrices, the algebraic representation of DBNs with function perturbation is given. Second, a state set is determined to detect the robust stability of DBNs subject to function perturbation. The result shows that the robust stability of DBNs remains unchanged if and only if the perturbed point is not in the constructed state set. Third, DBNs with control inputs (DBCNs) are considered, and several criteria to verify whether DBCNs with function perturbation can still maintain robust stabilization under a given state feedback stabilizer are presented. Finally, two examples are provided to illustrate the validity of the theoretical results.

Abstract:Synchronization of large-scale Boolean networks (BNs) is studied in this paper. Using semi-tensor product of matrices, the algebraic structure of all subnetworks' relationships is constructed. A necessary and sufficient condition is obtained for synchronization of large-scale BNs. For those asynchronous large-scale BNs, pinning control is firstly applied to achieve the control objective, including choosing the subnetworks to be controlled, by designing the corresponding feedback control according to the subnetworks' states independently. In this paper, for each pinned subnetwork, the related adding approach of feedback control is fixed to be Boolean addition, which is similar to the system addition. An algorithm is presented for getting a desired structure matrix, under which, the solvability of pinning controls including the exact pinning subnetworks and the corresponding feedback control design is addressed to guarantee the synchronization. An example modeled by biochemical oscillator is given to show how to use the results obtained in this paper and also show the efficiency of pinning control.
