Abstract:Dynamic functional connectivity (dFC) in resting-state fMRI holds promise to deliver candidate biomarkers for clinical applications. However, the reliability and interpretability of dFC metrics remain contested. Despite a myriad of methodologies and resulting measures, few studies have combined metrics derived from different conceptualizations of brain functioning within the same analysis - perhaps missing an opportunity for improved interpretability. Using a complexity-science approach, we assessed the reliability and interrelationships of a battery of phase-based dFC metrics including tools originating from dynamical systems, stochastic processes, and information dynamics approaches. Our analysis revealed novel relationships between these metrics, which allowed us to build a predictive model for integrated information using metrics from dynamical systems and information theory. Furthermore, global metastability - a metric reflecting simultaneous tendencies for coupling and decoupling - was found to be the most representative and stable metric in brain parcellations that included cerebellar regions. Additionally, spatiotemporal patterns of phase-locking were found to change in a slow, non-random, continuous manner over time. Taken together, our findings show that the majority of characteristics of resting-state fMRI dynamics reflect an interrelated dynamical and informational complexity profile, which is unique to each acquisition. This finding challenges the interpretation of results from cross-sectional designs for brain neuromarker discovery, suggesting that individual life-trajectories may be more informative than sample means.

Abstract:Elucidating the intricate relationship between brain structure and function, both in healthy and pathological conditions, is a key challenge for modern neuroscience. Recent technical and methodological progress in neuroimaging has helped advance our understanding of this important issue, with diffusion weighted images providing information about structural connectivity (SC) and functional magnetic resonance imaging shedding light on resting state functional connectivity (rsFC). However, comparing these two distinct datasets, each of which can be encoded into a different complex network, is by no means trivial as pairwise link-to-link comparisons represent a relatively restricted perspective and provide only limited information. Thus, we have adopted a more integrative systems approach, exploiting theoretical graph analyses to study both SC and rsFC datasets gathered independently from healthy human subjects. The aim is to find the main architectural traits shared by the structural and functional networks by paying special attention to their common hierarchical modular organization. This approach allows us to identify a common skeleton from which a new, optimal, brain partition can be extracted, with modules sharing both structure and function. We describe these emerging common structure-function modules (SFMs) in detail. In addition, we compare SFMs with the classical Resting State Networks derived from independent component analysis of rs-fMRI functional activity, as well as with anatomical parcellations in the Automated Anatomical Labeling atlas and with the Broadmann partition, highlighting their similitude and differences. The unveiling of SFMs brings to light the strong correspondence between brain structure and resting-state dynamics.

Abstract:Healthy brain exhibits a rich dynamical repertoire, with flexible spatiotemporal patterns replays on both microscopic and macroscopic scales. How do fixed structural connections yield a diverse range of dynamic patterns in spontaneous brain activity? We hypothesize that the observed relationship between empirical structure and functional patterns is best explained when the microscopic neuronal dynamics is close to a critical regime. Using a modular Spiking Neuronal Network model based on empirical connectomes, we posit that multiple stored functional patterns can transiently reoccur when the system operates near a critical regime, generating realistic brain dynamics and structural-functional relationships. The connections in the model are chosen as to force the network to learn and propagate suited modular spatiotemporal patterns. To test our hypothesis, we employ magnetoencephalography and tractography data from five healthy individuals. We show that the critical regime of the model is able to generate realistic features, and demonstrate the relevance of near-critical regimes for physiological brain activity.

Abstract:Technological advances have dramatically expanded our ability to probe multi-neuronal dynamics and connectivity in the brain. However, our ability to extract a simple conceptual understanding from complex data is increasingly hampered by the lack of theoretically principled data analytic procedures, as well as theoretical frameworks for how circuit connectivity and dynamics can conspire to generate emergent behavioral and cognitive functions. We review and outline potential avenues for progress, including new theories of high dimensional data analysis, the need to analyze complex artificial networks, and methods for analyzing entire spaces of circuit models, rather than one model at a time. Such interplay between experiments, data analysis and theory will be indispensable in catalyzing conceptual advances in the age of large-scale neuroscience.

Abstract:It has been hypothesized that the brain optimizes its capacity for computation by self-organizing to a critical point. The dynamical state of criticality is achieved by striking a balance such that activity can effectively spread through the network without overwhelming it and is commonly identified in neuronal networks by observing the behavior of cascades of network activity termed “neuronal avalanches.” The dynamic activity that occurs in neuronal networks is closely intertwined with how the elements of the network are connected and how they influence each other's functional activity. In this review, we highlight how studying criticality with a broad perspective that integrates concepts from physics, experimental and theoretical neuroscience, and computer science can provide a greater understanding of the mechanisms that drive networks to criticality and how their disruption may manifest in different disorders. First, integrating graph theory into experimental studies on criticality, as is becoming more common in theoretical and modeling studies, would provide insight into the kinds of network structures that support criticality in networks of biological neurons. Furthermore, plasticity mechanisms play a crucial role in shaping these neural structures, both in terms of homeostatic maintenance and learning. Both network structures and plasticity have been studied fairly extensively in theoretical models, but much work remains to bridge the gap between theoretical and experimental findings. Finally, information theoretical approaches can tie in more concrete evidence of a network's computational capabilities. Approaching neural dynamics with all these facets in mind has the potential to provide a greater understanding of what goes wrong in neural disorders. Criticality analysis therefore holds potential to identify disruptions to healthy dynamics, granted that robust methods and approaches are considered.

The energy landscape underpinning module dynamics in the human brain connectome

Abstract:Human brain dynamics can be viewed through the lens of statistical mechanics, where neurophysiological activity evolves around and between local attractors representing mental states. Many physically-inspired models of these dynamics define brain states based on instantaneous measurements of regional activity. Yet, recent work in network neuroscience has provided evidence that the brain might also be well-characterized by time-varying states composed of locally coherent activity or functional modules. We study this network-based notion of brain state to understand how functional modules dynamically interact with one another to perform cognitive functions. We estimate the functional relationships between regions of interest (ROIs) by fitting a pair-wise maximum entropy model to each ROI's pattern of allegiance to functional modules. This process uses an information theoretic notion of energy (as opposed to a metabolic one) to produce an energy landscape in which local minima represent attractor states characterized by specific patterns of modular structure. The clustering of local minima highlights three classes of ROIs with similar patterns of allegiance to community states. Visual, attention, sensorimotor, and subcortical ROIs are well-characterized by a single functional community. The remaining ROIs affiliate with a putative executive control community or a putative default mode and salience community. We simulate the brain's dynamic transitions between these community states using a random walk process. We observe that simulated transition probabilities between basins are statistically consistent with empirically observed transitions in resting state fMRI data. These results offer a view of the brain as a dynamical system that transitions between basins of attraction characterized by coherent activity in groups of brain regions, and that the strength of these attractors depends on the ongoing cognitive computations.

Abstract:Abstract The human brain is organized into functional networks, whose spatial layout can be described with functional magnetic resonance imaging (fMRI). Interactions among these networks are highly dynamic and nonlinear, and evidence suggests that distinct functional network configurations interact on different levels of complexity. To gain new insights into topological properties of constellations interacting on different levels of complexity, we analyze a resting state fMRI dataset from the human connectome project. We first measure the complexity of correlational time series among resting state networks, obtained from sliding window analysis, by calculating their sample entropy. We then use graph analysis to create two functional representations of the network: A ‘high complexity network’ (HCN), whose inter-node interactions display irregular fast changes, and a ‘low complexity network’ (LCN), whose interactions are more self-similar and change more slowly in time. Graph analysis shows that the HCNs structure is significantly more globally efficient, compared to the LCNs, indicative of an architecture that allows for more integrative information processing. The LCNs layout displays significantly higher modularity than the HCNs, indicative of an architecture lending itself to segregated information processing. In the HCN, subcortical thalamic and basal ganglia networks display global hub properties, whereas cortical networks act as connector hubs in the LCN. These results can be replicated in a split sample dataset. Our findings show that investigating nonlinear properties of resting state dynamics offers new insights regarding the relative importance of specific brain regions to the two fundamental requirements for healthy brain functioning, that is, integration and segregation.

Abstract:In systems and network neuroscience, many common practices in brain connectomic analysis are often not properly scrutinized. One such practice is mapping a predetermined set of sub-circuits, like functional networks (FNs), onto subjects' functional connectomes (FCs) without adequately assessing the information-theoretic appropriateness of the partition. Another practice that goes unchallenged is thresholding weighted FCs to remove spurious connections without justifying the chosen threshold. This paper leverages recent theoretical advances in Stochastic Block Models (SBMs) to formally define and quantify the information-theoretic fitness (e.g., prominence) of a predetermined set of FNs when mapped to individual FCs under different fMRI task conditions. Our framework allows for evaluating any combination of FC granularity, FN partition, and thresholding strategy, thereby optimizing these choices to preserve the important topological features of the human brain connectomes. By applying to the Human Connectome Project with Schaefer parcellations at multiple levels of granularity, the framework showed that the common thresholding value of 0.25 was indeed information-theoretically valid for group-average FCs, despite its previous lack of justification. Our results pave the way for the proper use of FNs and thresholding methods, and provide insights for future research in individualized parcellations.

Abstract:Brain function is organized as a network of functional connections between different neuronal populations with connection strengths dynamically changing in time and space. Studies investigating functional connectivity (FC) usually follow a static approach when describing FC by considering the connectivity strengths constant, however a dynamic approach seems more reasonable, as this way the spatio-temporal dynamics of the underlying system can also be captured.OBJECTIVE: The scale-free, i.e. fractal nature of neural dynamics is an inherent property of the nervous system. The aim of this study was to determine if dynamic functional connectivity (DFC) in the prefrontal cortex shows not only scale-free but indeed multifractal dynamics.APPROACH: Functional near-infrared spectroscopy (fNIRS) was used to monitor resting-state brain activity in young healthy volunteers. Sliding window correlation (SWC) analysis and graph theory approach were utilized to capture the functional connection networks for every time point, whose topology was subsequently characterized with three network metrics-Density, Clustering Coefficient and Efficiency-each capturing a different aspect of the given network. The temporal structuring of the obtained network metric time series was then described by multifractal time series analysis.MAIN RESULTS: We found the DFC in the prefrontal cortex fluctuating according to scale-free, specifically multifractal dynamics. Moreover, different topological properties of the network showed different multifractal characteristics. All the results were reproducible in all window sizes used in the SWC analysis, however we found that the actual values of the given multifractal properties depended significantly on the window size.SIGNIFICANCE: Our results may well be another indication of a self-organized critical state underlying resting-state brain activity. The proposed analysis of functional brain dynamics can also open new perspectives for future clinical applications.

A Functional Cartography of Cognitive Systems

Abstract:One of the most remarkable features of the human brain is its ability to adapt rapidly and efficiently to external task demands. Novel and non-routine tasks, for example, are implemented faster than structural connections can be formed. The neural underpinnings of these dynamics are far from understood. Here we develop and apply novel methods in network science to quantify how patterns of functional connectivity between brain regions reconfigure as human subjects perform 64 different tasks. By applying dynamic community detection algorithms, we identify groups of brain regions that form putative functional communities, and we uncover changes in these groups across the 64-task battery. We summarize these reconfiguration patterns by quantifying the probability that two brain regions engage in the same network community (or putative functional module) across tasks. These tools enable us to demonstrate that classically defined cognitive systems-including visual, sensorimotor, auditory, default mode, fronto-parietal, cingulo-opercular and salience systems-engage dynamically in cohesive network communities across tasks. We define the network role that a cognitive system plays in these dynamics along the following two dimensions: (i) stability vs. flexibility and (ii) connected vs. isolated. The role of each system is therefore summarized by how stably that system is recruited over the 64 tasks, and how consistently that system interacts with other systems. Using this cartography, classically defined cognitive systems can be categorized as ephemeral integrators, stable loners, and anything in between. Our results provide a new conceptual framework for understanding the dynamic integration and recruitment of cognitive systems in enabling behavioral adaptability across both task and rest conditions. This work has important implications for understanding cognitive network reconfiguration during different task sets and its relationship to cognitive effort, individual variation in cognitive performance, and fatigue.

Abstract:Neuroimaging techniques such as MRI have been widely used to explore the associations between brain areas. Structural connectivity (SC) captures the anatomical pathways across the brain and functional connectivity (FC) measures the correlation between the activity of brain regions. These connectivity measures have been much studied using network theory in order to uncover the distributed organization of brain structures, in particular FC for task-specific brain communication. However, the application of network theory to study FC matrices is often "static" despite the dynamic nature of time series obtained from fMRI. The present study aims to overcome this limitation by introducing a network-oriented analysis applied to whole-brain effective connectivity (EC) useful to interpret the brain dynamics. Technically, we tune a multivariate Ornstein-Uhlenbeck (MOU) process to reproduce the statistics of the whole-brain resting-state fMRI signals, which provides estimates for MOU-EC as well as input properties (similar to local excitabilities). The network analysis is then based on the Green function (or network impulse response) that describes the interactions between nodes across time for the estimated dynamics. This model-based approach provides time-dependent graph-like descriptor, named communicability, that characterize the roles that either nodes or connections play in the propagation of activity within the network. They can be used at both global and local levels, and also enables the comparison of estimates from real data with surrogates (e.g. random network or ring lattice). In contrast to classical graph approaches to study SC or FC, our framework stresses the importance of taking the temporal aspect of fMRI signals into account. Our results show a merging of functional communities over time (in which input properties play a role), moving from segregated to global integration of the network activity. Our formalism sets a solid ground for the analysis and interpretation of fMRI data, including task-evoked activity.

Abstract:Brain function relies on a precisely coordinated and dynamic balance between the functional integration and segregation of distinct neural systems. Characterizing the way in which neural systems reconfigure their interactions to give rise to distinct but hidden brain states remains an open challenge. In this paper, we propose a Bayesian model-based characterization of latent brain states and showcase a novel method based on posterior predictive discrepancy using the latent block model to detect transitions between latent brain states in blood oxygen level-dependent (BOLD) time series. The set of estimated parameters in the model includes a latent label vector that assigns network nodes to communities, and also block model parameters that reflect the weighted connectivity within and between communities. Besides extensive in-silico model evaluation, we also provide empirical validation (and replication) using the Human Connectome Project (HCP) dataset of 100 healthy adults. Our results obtained through an analysis of task-fMRI data during working memory performance show appropriate lags between external task demands and change-points between brain states, with distinctive community patterns distinguishing fixation, low-demand and high-demand task conditions.

Abstract:We present a computational framework for analysis and visualization of non-linear functional connectivity in the human brain from resting state functional MRI (fMRI) data for purposes of recovering the underlying network community structure and exploring causality between network components. Our proposed methodology of non-linear mutual connectivity analysis (MCA) involves two computational steps. First, the pair-wise cross-prediction performance between resting state fMRI pixel time series within the brain is evaluated. The underlying network structure is subsequently recovered from the affinity matrix constructed through MCA using non-metric network partitioning/clustering with the so-called Louvain method. We demonstrate our methodology in the task of identifying regions of the motor cortex associated with hand movement on resting state fMRI data acquired from eight slice locations in four subjects. For comparison, we also localized regions of the motor cortex through a task-based fMRI sequence involving a finger-tapping stimulus paradigm. Finally, we integrate convergent cross mapping (CCM) into the first step of MCA for investigating causality between regions of the motor cortex. Results regarding causation between regions of the motor cortex revealed a significant directional variability and were not readily interpretable in a consistent manner across all subjects. However, our results on whole-slice fMRI analysis demonstrate that MCA-based model-free recovery of regions associated with the primary motor cortex and supplementary motor area are in close agreement with localization of similar regions achieved with a task-based fMRI acquisition. Thus, we conclude that our computational framework MCA can extract and visualize valuable information concerning the underlying network structure and causation between different regions of the brain in resting state fMRI.

Abstract:Our brain is a network. It consists of spatially distributed, but functionally linked regions that continuously share information with each other. Interestingly, recent advances in the acquisition and analysis of functional neuroimaging data have catalyzed the exploration of functional connectivity in the human brain. Functional connectivity is defined as the temporal dependency of neuronal activation patterns of anatomically separated brain regions and in the past years an increasing body of neuroimaging studies has started to explore functional connectivity by measuring the level of co-activation of resting-state fMRI time-series between brain regions. These studies have revealed interesting new findings about the functional connections of specific brain regions and local networks, as well as important new insights in the overall organization of functional communication in the brain network. Here we present an overview of these new methods and discuss how they have led to new insights in core aspects of the human brain, providing an overview of these novel imaging techniques and their implication to neuroscience. We discuss the use of spontaneous resting-state fMRI in determining functional connectivity, discuss suggested origins of these signals, how functional connections tend to be related to structural connections in the brain network and how functional brain communication may form a key role in cognitive performance. Furthermore, we will discuss the upcoming field of examining functional connectivity patterns using graph theory, focusing on the overall organization of the functional brain network. Specifically, we will discuss the value of these new functional connectivity tools in examining believed connectivity diseases, like Alzheimer's disease, dementia, schizophrenia and multiple sclerosis.

Abstract:This paper examines intrinsic brain networks in light of recent developments in the characterisation of resting state fMRI timeseries--and simulations of neuronal fluctuations based upon the connectome. Its particular focus is on patterns or modes of distributed activity that underlie functional connectivity. We first demonstrate that the eigenmodes of functional connectivity--or covariance among regions or nodes--are the same as the eigenmodes of the underlying effective connectivity, provided we limit ourselves to symmetrical connections. This symmetry constraint is motivated by appealing to proximity graphs based upon multidimensional scaling. Crucially, the principal modes of functional connectivity correspond to the dynamically unstable modes of effective connectivity that decay slowly and show long term memory. Technically, these modes have small negative Lyapunov exponents that approach zero from below. Interestingly, the superposition of modes--whose exponents are sampled from a power law distribution--produces classical 1/f (scale free) spectra. We conjecture that the emergence of dynamical instability--that underlies intrinsic brain networks--is inevitable in any system that is separated from external states by a Markov blanket. This conjecture appeals to a free energy formulation of nonequilibrium steady-state dynamics. The common theme that emerges from these theoretical considerations is that endogenous fluctuations are dominated by a small number of dynamically unstable modes. We use this as the basis of a dynamic causal model (DCM) of resting state fluctuations--as measured in terms of their complex cross spectra. In this model, effective connectivity is parameterised in terms of eigenmodes and their Lyapunov exponents--that can also be interpreted as locations in a multidimensional scaling space. Model inversion provides not only estimates of edges or connectivity but also the topography and dimensionality of the underlying scaling space. Here, we focus on conceptual issues with simulated fMRI data and provide an illustrative application using an empirical multi-region timeseries.

Abstract:Functional connectivity (FC) reflects brain wide communication crucial for cognition, yet the role of underlying biophysical factors, physical and molecular, in shaping FC remains unclear. We quantify the influence of physical factors, structural connectivity (SC) and spatial autocorrelation (DC), capturing anatomical wiring and distance between regions and molecular factors, gene expression similarity (GC) and neuroreceptor congruence (RC), capturing similarity in the neurobiological make up on the organizational features of fMRI derived resting state FC. We assess the impact of these factors on graph-theoretic and topological features, capturing both pairwise and higher order interactions between brain regions. We develop a simple test using remnant functional networks generated by selectively removing connections aligned with specific biophysical factors. Our findings reveal that molecular factors, particularly RC, predominantly shape graph-theoretic features, while topological features are influenced by a mix of molecular and physical factors, notably GC and DC. Surprisingly, SC plays a minor role in FC organization. Additionally, we link FC alterations to specific biophysical factors in neuropsychiatric conditions such as schizophrenia, bipolar disorder, and ADHD, with physical factors more effectively differentiating these groups. These insights are crucial for understanding and modeling FC across various applications. Our analysis offers a robust method to examine how underlying factors dynamically influence FC in different contexts beyond resting state, including during a task, development, and clinical conditions.

Abstract:The anatomical architecture of the brain constrains the dynamics of interactions between various regions. On a microscopic scale, neural plasticity regulates the connections between individual neurons. This microstructural adaptation facilitates coordinated dynamics of populations of neurons (mesoscopic scale) and brain regions (macroscopic scale). However, the mechanisms acting on multiple timescales that govern the reciprocal relationship between neural network structure and its intrinsic dynamics are not well understood. Studies empirically investigating such relationships on the whole-brain level rely on macroscopic measurements of structural and functional connectivity estimated from various neuroimaging modalities such as Diffusion-weighted Magnetic Resonance Imaging (dMRI), Electroencephalography (EEG), Magnetoencephalography (MEG), and functional Magnetic Resonance Imaging (fMRI). dMRI measures the anisotropy of water diffusion along axonal fibers, from which structural connections are estimated. EEG and MEG signals measure electrical activity and magnetic fields induced by the electrical activity, respectively, from various brain regions with a high temporal resolution (but limited spatial coverage), whereas fMRI measures regional activations indirectly via blood oxygen level-dependent (BOLD) signals with a high spatial resolution (but limited temporal resolution). There are several studies in the neuroimaging literature reporting statistical associations between macroscopic structural and functional connectivity. On the other hand, models of large-scale oscillatory dynamics conditioned on network structure (such as the one estimated from dMRI connectivity) provide a platform to probe into the structure-dynamics relationship at the mesoscopic level. Such investigations promise to uncover the theoretical underpinnings of the interplay between network structure and dynamics and could be complementary to the macroscopic level inquiries. In this article, we review theoretical and empirical studies that attempt to elucidate the coupling between brain structure and dynamics. Special attention is given to various clinically relevant dimensions of brain connectivity such as the topological features and neural synchronization, and their applicability for a given modality, spatial or temporal scale of analysis is discussed. Our review provides a summary of the progress made along this line of research and identifies challenges and promising future directions for multi-modal neuroimaging analyses.
Multiscale Functional Connectivity: Exploring the brain functional connectivity at different timescales

Abstract:Human brains exhibit highly organized multiscale neurophysiological dynamics. Understanding those dynamic changes and the neuronal networks involved is critical for understanding how the brain functions in health and disease. Functional Magnetic Resonance Imaging (fMRI) is a prevalent neuroimaging technique for studying these complex interactions. However, analyzing fMRI data poses several challenges. Furthermore, most approaches for analyzing Functional Connectivity (FC) still rely on preprocessing or conventional methods, often built upon oversimplified assumptions. On top of that, those approaches often ignore frequency-related information despite evidence showing that fMRI data contain rich information that spans multiple timescales. This study introduces a novel methodology, Multiscale Functional Connectivity (MFC), to analyze fMRI data by decomposing the fMRI into their intrinsic modes, allowing us to separate the neurophysiological activation patterns at multiple timescales while separating them from other interfering components. Additionally, the proposed approach accounts for the natural nonlinear and nonstationary nature of fMRI and the particularities of each individual in a data-driven way. We evaluated the performance of our proposed methodology using three fMRI experiments. Our results demonstrate that our novel approach effectively separates the fMRI data into different timescales while identifying highly reliable functional connectivity patterns across individuals. In addition, we further extended our knowledge of how the FC for these three experiments spans among different timescales.

Abstract:Understanding how different areas of the human brain communicate with each other is a crucial issue in neuroscience. The concepts of structural, functional and effective connectivity have been widely exploited to describe the human connectome, consisting of brain networks, their structural connections and functional interactions. Despite high-spatial-resolution imaging techniques such as functional magnetic resonance imaging (fMRI) being widely used to map this complex network of multiple interactions, electroencephalographic (EEG) recordings claim high temporal resolution and are thus perfectly suitable to describe either spatially distributed and temporally dynamic patterns of neural activation and connectivity. In this work, we provide a technical account and a categorization of the most-used data-driven approaches to assess brain-functional connectivity, intended as the study of the statistical dependencies between the recorded EEG signals. Different pairwise and multivariate, as well as directed and non-directed connectivity metrics are discussed with a pros–cons approach, in the time, frequency, and information-theoretic domains. The establishment of conceptual and mathematical relationships between metrics from these three frameworks, and the discussion of novel methodological approaches, will allow the reader to go deep into the problem of inferring functional connectivity in complex networks. Furthermore, emerging trends for the description of extended forms of connectivity (e.g., high-order interactions) are also discussed, along with graph-theory tools exploring the topological properties of the network of connections provided by the proposed metrics. Applications to EEG data are reviewed. In addition, the importance of source localization, and the impacts of signal acquisition and pre-processing techniques (e.g., filtering, source localization, and artifact rejection) on the connectivity estimates are recognized and discussed. By going through this review, the reader could delve deeply into the entire process of EEG pre-processing and analysis for the study of brain functional connectivity and learning, thereby exploiting novel methodologies and approaches to the problem of inferring connectivity within complex networks.
