Abstract:Strawberry anthracnose, caused by Colletotrichum spp., is a major disease of cultivated strawberry. This study identifies 31 isolates of Colletotrichum spp. which cause strawberry anthracnose in Zhejiang Province and Shanghai City, China. Eleven isolates were identified as C. acutatum, 10 as C. gloeosporioides and 10 as C. fragariae based on morphological characteristics, phylogenetic and sequence analyses. Species-specific polymerase chain reaction (PCR) and enzyme digestion further confirmed the identification of the Colletotrichum spp., demonstrating that these three species are currently the causal agents of strawberry anthracnose in the studied regions. Based on analysis of rDNA internal transcribed spacers (ITS) sequences, sequences of all C. acutatum were identical, and little genetic variability was observed between C. fragariae and C. gloeosporioides. However, the conservative nature of the MvnI specific site from isolates of C. gloeosporioides was confirmed, and this site could be used to differentiate C. gloeosporioides from C. fragariae.
Population Structure and Genetic Diversity of Colletotrichum Gloeosporioides on Citrus in China

Abstract:To analyze the genetic structure and genetic diversity of Colletotrichum gloeosporioides as the dominant Colletotrichum species on Citrus, the Glyceraldehyde-3-phosphate dehydrogenase (GAPDH) genetic diversity, including 63 strains isolated and selected from 8 different sites and 5 different citrus species, was studied. A total of 19 GAPDH haplotypes were identified by genetic analysis, and the main haplotype (haplotype 5) was distributed in 28 isolates, mainly from Citrus unchiu Hort. ex Tanaka (WG) and Citrus reticulata Blanco cv. Succosa (BDZ) in Huangyan (HY), Linhai (LH), and Jiande (JD) of Zhejiang province, and Mashui tangerine (MSJ) in Mengshan of Guangxi province (GX). Using the genetic differentiation index, Fst revealed significant genetic differentiation in C. gloeosporioides populations between Jiangxi province (JXGZ) and GX, HY, LH, JD, and Chun’an (CA) of Zhejiang province, and also revealed slightly less genetic differentiation for C. gloeosporioides populations between HY, LH, JD, GX, Shaanxi province (SX), and Quzhou (QZ) of Zhejiang province. In addition, Fst revealed great genetic differentiation between the C. gloeosporioides populations obtained from MSJ and Citrus paradise Macf (PTY), and also revealed weak genetic differentiation between the C. gloeosporioides populations obtained from Citrus sinensis Osbeck (QC), WG, and BDZ. The AMOVA test showed that the levels of genetic differentiation for C. gloeosporioides were 19% and 81% among and within geographic populations, respectively. It also showed that C. gloeosporioides had levels of genetic differentiation among and within host populations of 12% and 88%, respectively. The Mantel test showed that the genetic distance was not linearly correlated with geographical distance and the haplotype phylogenetic analysis showed that C. gloeosporioides from different regions and hosts were scattered in the phylogenetic tree, implying that the genetic differentiation was independent of host variety and geographical origin. We speculated that genetic differentiation may be mainly due to gene mutation, gene recombination, or gene migration within native populations and has nothing to do with natural selection triggered by geography or host variety.
Whole genome resequencing reveal patterns of genetic variation within Colletotrichum acutatum species complex from rubber trees in China

Abstract:The Colletotrichum acutatum species complex possesses a diverse number of important traits, such as a wide host range and host preference, different modes of reproduction, and different strategies of host infection. Research using comparative genomics has attempted to find correlations between these traits. Here, we used multi-locus techniques and gene genealogical concordance analysis to investigate the phylogenetic relationships and taxonomic status of the Colletotrichum acutatum species complex using field isolates obtained from rubber trees. The results revealed that the dominant species was C. australisinense, followed by C. bannaense, while strain YNJH17109 was identified as C. laticiphilum. The taxonomic status of strains YNLC510 and YNLC511 was undetermined. Using whole-genome single nucleotide polymorphism data to analyze population structure, 18 strains of C. australisinense were subsequently divided into four populations, one of which was derived from an admixture of two populations. In addition, the strains LD1687, GD1628, and YNLC516, did not belong to any populations, and were considered to be admixtures of two or more populations. A split decomposition network analysis also provided evidence for genetic recombination within Colletotrichum acutatum species complex from rubber trees in China. Overall, a weak phylogeographic sub-structure was observed. Analysis also revealed significant differences in morphological characters and levels of virulence between populations.

Abundant Genetic Diversity and Extensive Differentiation among Geographic Populations of the Citrus Pathogen Diaporthe Citri in Southern China.

Abstract:The fungal pathogen Diaporthe citri is a major cause of diseases in citrus. One common disease is melanose, responsible for large economic losses to the citrus fruit industry. However, very little is known about the epidemiology and genetic structure of D. citri. In this study, we analyzed 339 isolates from leaves and fruits with melanose symptoms from five provinces in southern China at 14 polymorphic simple sequence repeat (SSR) loci and the mating type idiomorphs. The genetic variations were analyzed at three levels with separate samples: among provinces, among orchards within one county, and among trees within one orchard. The five provincial populations from Fujian, Zhejiang, Jiangxi, Hunan, and Guizhou were significantly differentiated, while limited differences were found among orchards from the same county or among trees from the same orchard. STRUCTURE analysis detected two genetic clusters in the total sample, with different provincial subpopulations showing different frequencies of isolates in these two clusters. Mantel analysis showed significant positive correlation between genetic and geographic distances, consistent with geographic separation as a significant barrier to gene flow in D. citri in China. High levels of genetic diversity were found within individual subpopulations at all three spatial scales of analyses. Interestingly, most subpopulations at all three spatial scales had the two mating types in similar frequencies and with alleles at the 14 SSR loci not significantly different from linkage equilibrium. Indeed, strains with different mating types and different multilocus genotypes were frequently isolated from the same leaves and fruits. The results indicate that sexual reproduction plays an important role in natural populations of D. citri in southern China and that its ascospores likely represent an important contributor to citrus disease.
Temporal population structure of rubber tree powdery mildew pathogen Erysiphe quercicola in Hainan, China

Abstract:Rubber tree powdery mildew, caused by the obligate pathogen Erysiphe quercicola, is a major threat to rubber plantations worldwide. To investigate the temporal changes in the population structure of E. quercicola, diseased samples were collected at three disease epidemic stages (overwinter, early epidemic, and late epidemic) from three counties in Hainan, China. Population structure was assessed using 16 polymorphic microsatellite markers. Both permutational multivariate analysis of variance (PERMANOVA) and analysis of molecular variance (AMOVA) indicated that there were significant differences among the population structure of E. quercicola at different epidemic stages. Furthermore, the late epidemic populations had higher genetic diversity than the other two stages. Discriminant analysis of principal components (DAPC) and STRUCTURE analysis showed that E. quercicola samples grouped into four clusters. One of the clusters only included samples from the late epidemic stage, while the other three clusters included samples from all three sample stages. Further analysis confirmed that there were significant (P =0.001) genetic differences among these four clusters. As the teleomorph stage of E. quercicola has not yet been reported on rubber tree, these findings suggest that the epidemic of rubber tree powdery mildew is not only established by local inoculum sources, but also may be by inoculum drifting from other plantations or through host jumps from other hosts.

Genetic structure of five populations of the rice sheath blight pathogen Rhizoctonia solani AG-1 IA from provinces of Zhejiang, Anhui and Hubei

Abstract:Rice sheath blight (RSB) is one of the most devastating rice diseases on a global basis. Genetic diversity of RSB pathogen population is poorly understood. Studying on the genetic structure of the population will help to understand the evolution of the pathogen, and to design better strategies to control the disease. In general, the RSB pathogen is thought to be an asexual fungus, though a mixed reproductive mode has been reported. No information is available about the genetic diversity and population structure of the fungus in provinces of Zhejiang, Anhui and Hubei. To reveal the genetic variation, gene flow, reproductive mode and genetic background of the RSB pathogen in these areas, ITS-5. 8S rDNA sequencing approach was used to analysis seventy five isolates from the infected samples collected from Fu Yang (FY) in Zhejiang Province, Ji Xi (JX) and Chao Hu (CH) in Anhui Province, as well as Jing Zhou (JZ) and Xiao Gan (XG) in Hubei Province. The dominant pathogen of RSB in these areas was Rhizoctonia solani anastomosis group AG-1 IA. Seventy eight variable sites were detected from ITS-5. 8S rDNA sequences of these seventy five isolates, the content of A, T, C and G nucleotides were 25.4%, 33. 6%, 21. 0% and 20. 0%, respectively. The transition/transversion (Ti/Tv) ratio was 1. 65 and the highest variation position was in the third-codon. Twenty nine haplotypes were identified based on nucleotide variation, and haplotype 5 (H5) was appeared on all 5 area populations with the highest frequency of 61. 33%. A high genetic diversity was observed among populations with 0. 627 for haplotype diversity and 0. 482% for nucleotide diversity. The fixation index (Fst) and gene flow parameter (Nm) among populations were -0. 0253 to 0. 0170 and 5. 56 to 11. 12, respectively, indicating that the gene flow were frequent among populations and overcome the impact of genetic drift. Short-distance dispersal of asexual propagules (mycelium or sclerotia), and long-distance dispersal via contaminated seeds may enhance the gene flow. Analysis of molecular variance (AMOVA) revealed that only 19.03% of genetic variation occurred among populations whereas 80. 97% existed within populations, suggesting a very low genetic differentiation among populations. Mantel test showed that no significant correlation was found between genetic distance and geographic distance (r = - 0. 241, P = 0. 499). Phylogenetic tree of haplotypes constructed by UPGMA methods exhibited highly mixed branches among different areas, which was consistent with the results of Mantel test. A star like pattern of interrelationship of haplotypes from R. solani AG-1 IA was found by network analysis, suggesting a bread out of population during its evolution, because of insufficient time for the pathogen to form a more complicated population structure. Neutral test for genetic structure showed that the populations were in Hardy-Weinberg (HW) equilibrium suggesting a high natural selection existed in the populations. These results also showed that a mixed reproductive mode, including asexual and sexual reproduction in the populations of R. solani. The characteristics could explain why a high genetic diversity and low genetic differentiation existed among populations in small areas. Pathogen with a mixed reproductive mode would accelerate its evolution, because more new geontypes could be generated by recombination and kept through asexual reproduction, which would cause high risk of fungicides resistance. Therefore, the disease control measures will include reducing the spread of fungal mycelia and sclerotia via shared irrigation systems or contaminated seed to minimize the gene flow, pretreating the seeds, as well as fungicide and resistance varieties application.
Species boundaries in plant pathogenic fungi: a Colletotrichum case study

Abstract:Background: Accurate delimitation of plant pathogenic fungi is critical for the establishment of quarantine regulations, screening for genetic resistance to plant pathogens, and the study of ecosystem function. Concatenation analysis of multi-locus DNA sequence data represents a powerful and commonly used approach to recognizing evolutionary independent lineages in fungi. It is however possible to mask the discordance between individual gene trees, thus the speciation events might be erroneously estimated if one simply recognizes well supported clades as distinct species without implementing a careful examination of species boundary. To investigate this phenomenon, we studied Colletotrichum siamense s. lat., which is a cosmopolitan pathogen causing serious diseases on many economically important plant hosts. Presently there are significant disagreements among mycologists as to what constitutes a species in C. siamense s. lat., with the number of accepted species ranging from one to seven. Results: In this study, multiple approaches were used to test the null hypothesis "C. siamense is a species complex", using a global strain collection. Results of molecular analyses based on the Genealogical Concordance Phylogenetic Species Recognition (GCPSR) and coalescent methods (e.g. Generalized Mixed Yule-coalescent and Poisson Tree Processes) do not support the recognition of any independent evolutionary lineages within C. siamense s. lat. as distinct species, thus rejecting the null hypothesis. This conclusion is reinforced by the recognition of genetic recombination, cross fertility, and the comparison of ecological and morphological characters. Our results indicate that reproductive isolation, geographic and host plant barriers to gene flow are absent in C. siamense s. lat. Conclusions: This discovery emphasized the importance of a polyphasic approach when describing novel species in morphologically conserved genera of plant pathogenic fungi.

Abstract:Castanopsis chinensis (Spreng.) Hance is widespread in the subtropical forests of China. Castanopsis qiongbeiensis G.A. Fu and Castanopsis glabrifolia J. Q. Li & Li Chen are limited to the coastal beaches of Wenchang county in the northeast of Hainan Island, and have similar morphological characteristics to C. chinensis. It is supposed that C. qiongbeiensis and C. glabrifolia are closely related to C. chinensis. In the present study, the genetic differentiation, gene flow, and genetic relationship of C. chinensis, C. qiongbeiensis, and C. glabrifolia were investigated by using 15 nuclear microsatellite markers; a total of 308 individuals from 17 populations were sampled in the three species. The allelic variation of nuclear microsatellites revealed moderate but significant genetic differentiation (FCT = 0.076) among C. chinensis, C. qiongbeiensis, and C. glabrifolia, and genetic differentiation between C. chinensis and C. glabrifolia was larger than that between C. chinensis and C. qiongbeiensis. Demographic simulations revealed unidirectional gene flow from C. chinensis to C. glabrifolia and C. qiongbeiensis, which highlight dispersal from mainland to island. The isolation effect of Qiongzhou Strait increased the genetic differentiation of species on both sides of the strait; however, the differentiation was diminished by gene flow that occurred during the historical period when Hainan Island was connected to mainland China. Our results supported the argument that C. glabrifolia should be considered an independent species and argued that C. qiongbeiensis should be regarded as an incipient species and independent conservation unit.

Abstract:Calonectria pseudoreteaudii causes a serious and widespread disease known as Calonectria leaf blight in Eucalyptus plantations of southern China. Little is known regarding the population biology or reproductive biology of this pathogen in the affected areas. The aims of this study were to investigate the genetic diversity, population structure and the reproductive mode of C. pseudoreteaudii from affected Eucalyptus plantations of southern China. Ten polymorphic SSR markers were developed for the species, and were used to genotype 311 isolates from eight populations. The mating types of all isolates were identified using the MAT gene primers. The results revealed a high level of genetic diversity of the pathogen in all investigated populations. Of the 90 multilocus genotypes detected, ten were shared between at least two populations. With the exception of one population from HuiZhou, GuangDong (7HZ), the most dominant genotype was shared in seven remaining populations. DAPC and population differentiation analyses showed that the 7HZ population was well differentiated from the others and that there was no significant differentiation between the remaining populations. AMOVA suggested that most molecular variation was within populations (86%). Index of association analysis was consistent with a predominantly asexual life cycle for C. pseudoreteaudii in the studied regions. Although both mating types were detected in seven of the eight populations, the MAT1-1/MAT1-2 ratios in these populations deviated significantly from the 1:1 ratio expected in a randomly mating population.

Abstract:Colletotrichum siamense and Colletotrichum australisinense cause Colletotrichum leaf disease that differ in their symptoms in rubber tree (Hevea brasiliensis), and pathogenicity of these two fungal species is also not identical on different cultivars of rubber tree. This divergence is often attributed to pathogen virulence factors, namely carbohydrate-active enzymes (CAZymes), secondary metabolites (SM), and small-secreted protein (SSP) effectors. The draft genome assembly and functional annotation of potential pathogenicity genes of both species obtained here provide an important and timely genomic resource for better understanding the biology and lifestyle of Colletotrichum spp. This should pave the way for designing more efficient disease control strategies in plantations of rubber tree. In this study, the genes associated with these categories were manually annotated in the genomes of C. australisinense GX1655 and C. siamense HBCG01. Comparative genomic analyses were performed to address the evolutionary relationships among these gene families in the two species. First, the size of genome assembly, number of predicted genes, and some of the functional categories differed significantly between the two congeners. Second, from the comparative genomic analyses, we identified some specific genes, certain higher abundance of gene families associated with CAZymes, CYP450, and SM in the genome of C. siamense, and Nep1-like proteins (NLP) in the genome of C. australisinense.

Abstract:Phyllosticta citriasiana is the causal agent of citrus tan spot, an important pomelo disease in Asia. At present, there is little or no information on the epidemiology or population structure of P. citriasiana. By using simple sequence repeat markers, we analyzed 94 isolates from three pomelo production regions in southern and southeastern China. The analyses showed high genetic diversity in each of the three geographic populations. A STRUCTURE analysis revealed two genetic clusters among the 94 isolates; one geographic population was dominated by genotypes in one cluster, and the other two geographic populations were dominated by genotypes of the second cluster. P. citriasiana has a heterothallic mating system with two idiomorphs, MAT1-1 and MAT1-2. Analyses using mating type-specific primers revealed that both mating types were present in all three geographic populations, and in all three populations the mating type ratios were in equilibrium. Although the sexual stage of the fungus has not been discovered yet, analyses of allelic associations indicated evidence for sexual and asexual reproduction within and between populations. Despite the observed genetic differentiation between the three geographic populations, evidence for long-distance gene flow was found.

Abstract:Colletotrichum gloeosporioides and C. acutatum have been reported to be causal agents of anthracnose disease of rubber tree. Recent investigations have shown that both C. gloeosporioides and C. acutatum are species complexes. The identities of Colletotrichum species causing anthracnose disease of rubber tree in Hainan, China, are unknown. In this study, 106 isolates obtained from rubber tree with symptoms of anthracnose were collected from 12 counties of Hainan and identified at the species complex level based on the ITS sequences and colony morphologies. Seventy-four isolates were identified as C. gloeosporioides species complex and the other 32 isolates as C. acutatum species complex. Forty-two isolates were selected for further multilocus phylogenetic analyses in order to identify the isolates to the species level. Twenty-six isolates from the C. gloeosporioides species complex were characterized for partial sequences of seven gene regions (ACT, TUB2, CHS-1, GAPDH, ITS, ApMat, and GS), and the other 16 isolates from the C. acutatum species complex for five gene regions (ACT, TUB2, CHS-1, GAPDH, and ITS). Three species were identified: C. siamense and C. fructicola from the C. gloeosporioides species complex, and a new species C. wanningense from the C. acutatum species complex. Artificial inoculation of rubber tree leaves confirmed the pathogenicity of the three species. The present study improves the understanding of species causing anthracnose on rubber tree and provides useful information for the effective control of the disease.

Abstract:After intratracheal inoculation of the AIDS-associated pathogen Cryptococcus neoformans, 12-wk survival was >90% for CCR5+/+ mice but <25% for CCR5-/- mice. There were no defects in lung leukocyte recruitment (wk 5), pulmonary clearance, or delayed-type hypersensitivity in CCR5-/- mice. However, CCR5-/- mice had defects in leukocyte recruitment into the brain and, strikingly, in elimination of cryptococcal polysaccharide from the brain. In nonimmune CCR5-/- mice, there was a significant defect in macrophage recruitment after challenge with shed cryptococcal products (C. neoformans filtrate Ag) but not other nonspecific stimuli. Thus, CCR5 plays specific roles in innate immunity and organ-specific leukocyte trafficking during host defense against C. neoformans.
Population Structure of‘Candidatus Liberibacter asiaticus’ in China Revealed by SSR Markers

Abstract:[Objective] ‘Candidatus Liberibacter asiaticus’ is the pathogeny of Citrus Huanglongbing. The purpose of this research was to investigate the population structure of ‘Candidatus Liberibacter asiaticus’ in China by multi SSR (simple sequence repeat) loci. [Method] To identify the polymorphism of SSR loci in the genome of Ca. L. asiaticus, 25 reported SSR primer sets were tested using DNA samples obtained from HLB-affected plants from 8 provinces of China. The selected SSR loci were used to analyze 285 samples by PCR and PAGE electrophoresis. The software Quantity One 4.5.0 was applied to estimate the base pairs of the amplicons. The polymorphism of 285 samples in the selected loci were evaluated via the software PopGen version 1.31, and the clustering analysis was performed by software Powermarker 3.25 and structure 2.3.4.[Result]A total of 5 SSR loci were identified, with Nei’s gene diversity index ranging from 0.1542 to 0.9556. The locus LasA showed high diversity. Its effective number of allele (NE) and Nei’s gene diversity (H) were 22.5 and 0.9556, respectively. Analysis on population structure of Ca. L. asiaticus of China from different geographical samples revealed that the isolates from Yunnan province had high diversity, (NE=5.7, H=0.6580). The genetic distance of different geographical populations ranged from 0.0236 to 0.5786 and genetic identity ranged from 0.5607 to 0.9767. The longest genetic distance and lowest genetic identity were identified from the geographical population between Guangxi and Sichuan. The clustering analysis indicated all isolates from China were clustered into two groups. One is from Sichuan and Yunnan, the other is from Fujian, Zhejiang, Guizhou, Guangxi, Guangdong and Jiangxi. Structure analysis also showed the populations of Yunnan and Sichuan were constituted nearly by a single group and the rest of them were made up by mixed groups. [Conclusion]There are possible two kinds of different population structures of Ca. L. asiaticus in China by using the selected SSR markers and the results of this study will provide better insight on the origin and epidemiology of HLB in China.
Identification and Genetic Diversity Analysis of the Pathogen of Anthracnose of Pepper in Guizhou

Abstract:Anthracnose of pepper is a significant disease caused by Colletotrichum spp. In 2017 and 2021, 296 isolates were obtained from 69 disease samples. Through morphological analysis, pathogenicity detection, and polygenic phylogenetic analysis, the above strains were attributed to 10 species: C. scovillei, C. fructicola, C. karstii, C. truncatum, C. gloeosporioides, C. kahawae, C. boninense, C. nymphaeae, C. plurivorum, and C. nigrum. C. scovillei had the most strains (150), accounting for 51.02% of the total isolates; C. fructicola came in second (72 isolates), accounting for 24.49%. Regarding regional distribution, Zunyi City has the highest concentration of strains—92 strains total, or 34.18%—across seven species. Notably, this investigation showed that C. nymphaeae infected pepper fruit for the first time in China. Genetic diversity analysis showed that C. fructicola could be divided into seven haplotypes, and the population in each region had apparent genetic differentiation. However, the genetic distance between each population was not significantly related to geographical distance. Neutral detection and nucleotide mismatch analysis showed that C. fructicola might have undergone population expansion.

Abstract:Powdery mildew, caused by Oidium heveae , is a major threat to rubber plantations worldwide. Population studies are scarce for this pathogen due to the lack of polymorphic molecular markers. In this study, sixteen polymorphic microsatellite loci were identified using DNA extracted from single lesions based on the whole-genome sequences of the pathogen. Primers of these loci were applied to 138 O. heveae samples from five counties in Hainan, China. The number of alleles per locus ranged from 2 to 11 and the gene diversity varied from 0.014 to 0.728. In total, 119 multilocus genotypes (MLGs) were observed for the 138 samples. However, only one sample was significantly distinct from the other samples base on DAPC analysis. Further study indicated that there were three subclusters for the other 137 samples, but no evidence for regional genotypic subdivision was identified. The microsatellite markers developed are very useful to study the genetic structure and the dispersal route of O. heveae , especially as it can use DNA extracted directly from infected leaves.

Abstract:In China, rice is one of the most important cereal crops. Rice bacterial brown leaf spot caused by P. s. pv. syringae is among the most damaging rice diseases in the Heilongjiang Province of China and results in substantial yield losses. In this study, a comprehensive analysis of the pathogen, population structure, and genetic diversity within the species was performed. For this purpose, 176 bacterial isolates of P. s. pv. syringae collected from 15 locations were characterized by using biochemical tests such as the LOPAT test, and genetic characterizations such as multilocus sequence analysis (MLSA) and repetitive PCR, using BOX, REP and ERIC primers. Biochemical testing and detection of syrB genes confirm the presence of P. s. pv. syringae, genetic characterization by MLSA and genetic fingerprinting by repetitive PCR confirmed that high genetic heterogeneity exists in the P. s. pv. syringae isolates, and clustering of the tested isolates and reference strains are related with the same genomospecies 1. This work contributes to the physiological classification of the P. s. pv. syringae isolated from Heilongjiang Province, China, and the results present new data concerning the phylogeny and genetic diversity. This type of study about P. s. pv. syringae has been not reported from this region until now.

Traceability needs to collect information operating on this seafood of every stage during processing. This article presents a traceability system from seafood breading, processing and sales logistics. Based on this system, advanced technology is adopted to ensures its efficiency and improve the management of information flow within the supply chain and security in the seafood sector. The combination of QRcode, RFID(Radio Frequency Identification), barcode and image preprocessing enhances accuracy and efficiency of operation and information collection.
