Abstract:Epigenetic research is at the forefront of plant biology and molecular genetics. Studies on higher plants underscore the significant role played by epigenetics in both plant development and stress response. Relatively recent advances in analytical methodology have allowed for a significant expansion of what is known about genome-wide mapping of DNA methylation and histone modifications. In this review, we explore the different modification patterns in plant epigenetics, and the key factors involved in the epigenetic process, in order to illustrate various putative mechanisms. Experimental technology to exploit these modifications, and proposed focus areas for future plant epigenetic research, are also presented.
Epitranscriptomics: An Additional Regulatory Layer in Plants’ Development and Stress Response

Abstract:Epitranscriptomics has added a new layer of regulatory machinery to eukaryotes, and the advancement of sequencing technology has revealed more than 170 post-transcriptional modifications in various types of RNAs, including messenger RNA (mRNA), transfer RNA (tRNA), ribosomal RNA (rRNA), and long non-coding RNA (lncRNA). Among these, N6-methyladenosine (m6A) and N5-methylcytidine (m5C) are the most prevalent internal mRNA modifications. These regulate various aspects of RNA metabolism, mainly mRNA degradation and translation. Recent advances have shown that regulation of RNA fate mediated by these epitranscriptomic marks has pervasive effects on a plant’s development and responses to various biotic and abiotic stresses. Recently, it was demonstrated that the removal of human-FTO-mediated m6A from transcripts in transgenic rice and potatoes caused a dramatic increase in their yield, and that the m6A reader protein mediates stress responses in wheat and apple, indicating that regulation of m6A levels could be an efficient strategy for crop improvement. However, changing the overall m6A levels might have unpredictable effects; therefore, the identification of precise m6A levels at a single-base resolution is essential. In this review, we emphasize the roles of epitranscriptomic modifications in modulating molecular, physiological, and stress responses in plants, and provide an outlook on epitranscriptome engineering as a promising tool to ensure food security by editing specific m6A and m5C sites through robust genome-editing technology.

Abstract:Abstract: Environmental stresses adversely impact crop production, crop quality, and product safety. Climate change is predicted to exacerbate the impacts of stresses on current cropping systems with multilateral impacts on crop productivity and yield, biodiversity, soil fertility, microbial activity, and carbon sequestration. Transforming crop production systems and developing stress and climate- resilient crops are paramount to alleviate pervasive food and nutrition security and food safety issues and achieve a world free from hunger and malnutrition. Modern breeding techniques have been the key to transforming crop production systems and developing stress- and climate-resilient crops. As a rapidly evolving technology, the Nobel Prize-winning CRISPR method is a leading choice for genome editing and a possible major contributor to solving environmental and food insecurity issues. Here, a background on the stressors with far-reaching impacts on food security has been provided, and the principles and advances in classical genome editing (CRISPR/Cas9) that generate DNA double-strand breaks (DSB) have been reviewed. Base editing and prime editing platforms, which are DSB- and template-free, enabling targeted base substitutions, have been discussed. The application of such tools for trait improvement has been evaluated to develop stressresilient crops and high-throughput mutant libraries. Recent developments in the regulatory landscape for genome-edited crops in various countries have been examined. Finally, the challenges and future perspectives toward crop improvement have been highlighted.

Abstract:Eukaryotic genomes encode thousands of non-coding RNAs (ncRNAs), which play crucial roles in transcriptional and post-transcriptional regulation of gene expression. Accumulating evidence indicates that ncRNAs, especially microRNAs (miRNAs) and long ncRNAs (lncRNAs), have emerged as key regulatory molecules in plant stress responses. In this review, we have summarized the current progress on the understanding of plant miRNA and lncRNA identification, characteristics, bioinformatics tools, and resources, and provided examples of mechanisms of miRNA- and lncRNA-mediated plant stress tolerance.

Abstract:Overall transcriptomic activity of an organism is determined not only by its genetic makeup but also by epigenetic regulations. Reprogramming by epigenetic modification triggered by various environmental challenges contributes to the phenotypic diversity and defense against these challenges. Different stresses acts as stimulus and changes genic expression level by various mechanisms namely DNA methylation, histone modifications and miRNA. Epigenetics is a continuously progressing branch since the past two decades. Improvement of crop varieties with traditional breeding methods is tedious, time consuming, expensive and is unable to meet progressive living standards and demand in today’s world whereas epigenetics holds great potential for the improvement of plant varieties with respect to yield and nutritional quality by creation of novel epialleles, transgenic RNAi. RNA interference has been used for the improvement of several crops like barley, wheat, soybean etc by reduction of various anti-nutritive factors or enhancement of flavor. Silencing of Omega–3 fatty acid desaturase gene is achieved using RNAi technology for the reduction of linoleic acid and improvement of flavor. HvTX1 from barley shows increased expression during drought stress indicating its active role in drought tolerance which further can be exploited for the development of improved crop variety with increased drought tolerance. Also multiple HAT genes in rice are reported to be actively expressed under heat and water stress. Studies of epigenetic responses to different stresses can increase our understanding of plant stress adaptation and mechanism underlying them which can be further exploited for the development of improved crop varieties.

Abstract:Deciphering the epigenetic code, which will pave the road to understanding the link between genotypic and phenotypic variety, is one of the most fascinating topics of modern genetics. This may significantly contribute to our understanding of the complex mechanisms underlying plants' epigenomic responses to environmental stressors in the context of climate change. As a result of epigenetic regulatory processes such DNA methylation, histone structural modification, and RNA-based regulatory mechanisms, it is hypothesised that chromatin will alter. The interactions of regulatory proteins, including various types of transcription factors, with DNA and chromatin would result in a variety of structural alterations that would impact how genes are expressed. High throughput sequencing techniques have recently been developed to better understand epigenomic alterations in the genome. The use of pharmacological and genetic methods to modify these networks should be made simpler by these strategies. The cytosine methylation of a cell's genomic regions or active cistrons, in particular, is an epigenetic change that these approaches are successful at identifying and studying. To speed up breeding programs for crop improvement, numerous investigations on the interactions between genotype, phenotype, and epigenotype utilising epiGWAS are being carried out. This review will briefly explore the role of epigenetic approaches and high throughput sensing techniques in order to better understand plant stress responses. Abstract:Plants offer a habitat for a range of interactions to occur among different stress factors. Epigenetics has become the most promising functional genomics tool, with huge potential for improving plant adaptation to biotic and abiotic stresses. Advances in plant molecular biology have dramatically changed our understanding of the molecular mechanisms that control these interactions, and plant epigenetics has attracted great interest in this context. Accumulating literature substantiates the crucial role of epigenetics in the diversity of plant responses that can be harnessed to accelerate the progress of crop improvement. However, harnessing epigenetics to its full potential will require a thorough understanding of the epigenetic modifications and assessing the functional relevance of these variants. The modern technologies of profiling and engineering plants at genome-wide scale provide new horizons to elucidate how epigenetic modifications occur in plants in response to stress conditions. This review summarizes recent progress on understanding the epigenetic regulation of plant stress responses, methods to detect genome-wide epigenetic modifications, and disentangling their contributions to plant phenotypes from other sources of variations. Key epigenetic mechanisms underlying stress memory are highlighted. Linking plant response with the patterns of epigenetic variations would help devise breeding strategies for improving crop performance under stressed scenarios.

Abstract:Summary Plants inevitably encounter environmental adversities, including abiotic and biotic stresses, which significantly impede plant growth and reduce crop yield. Thus, fine‐tuning the fate and function of stress‐responsive RNAs is indispensable for plant survival under such adverse conditions. Recently, post‐transcriptional RNA modifications have been studied as a potent route to regulate plant gene expression under stress. Among over 160 mRNA modifications identified to date, N6‐methyladenosine (m6A) in mRNAs is notable because of its multifaceted roles in plant development and stress response. Recent transcriptome‐wide mapping has revealed the distribution and patterns of m6A in diverse stress‐responsive mRNAs in plants, building a foundation for elucidating the molecular link between m6A and stress response. Moreover, the identification and characterization of m6A writers, readers, and erasers in Arabidopsis and other model crops have offered insights into the biological roles of m6A in plant abiotic stress responses. Here, we review the recent progress of research on mRNA modifications, particularly m6A, and their dynamics, distribution, regulation, and biological functions in plant stress responses. Further, we posit potential strategies for breeding stress‐tolerant crops by engineering mRNA modifications and propose the future direction of research on RNA modifications to gain a much deeper understanding of plant stress biology.

Abstract:Chemical modifications of RNAs, known as the epitranscriptome, are emerging as widespread regulatory mechanisms underlying gene regulation. The field of epitranscriptomics advances recently due to improved transcriptome-wide sequencing strategies for mapping RNA modifications and intensive characterization of writers, erasers, and readers that deposit, remove, and recognize RNA modifications, respectively. Herein, we review recent advances in characterizing plant epitranscriptome and its regulatory mechanisms in post-transcriptional gene regulation and diverse physiological processes, with main emphasis on N 6 -methyladenosine (m 6 A) and 5-methylcytosine (m 5 C). We also discuss the potential and challenges for utilization of epitranscriptome editing in crop improvement.

Abstract:Plant stress is a significant challenge that affects the development, growth, and productivity of plants and causes an adverse environmental condition that disrupts normal physiological processes and hampers plant survival. Epigenetic regulation is a crucial mechanism for plants to respond and adapt to stress. Several studies have investigated the role of DNA methylation (DM), non-coding RNAs, and histone modifications in plant stress responses. However, there are various limitations or challenges in translating the research findings into practical applications. Hence, this review delves into the recent recovery, implications, and applications of epigenetic regulation in response to plant stress. To better understand plant epigenetic regulation under stress, we reviewed recent studies published in the last 5–10 years that made significant contributions, and we analyzed the novel techniques and technologies that have advanced the field, such as next-generation sequencing and genome-wide profiling of epigenetic modifications. We emphasized the breakthrough findings that have uncovered specific genes or pathways and the potential implications of understanding plant epigenetic regulation in response to stress for agriculture, crop improvement, and environmental sustainability. Finally, we concluded that plant epigenetic regulation in response to stress holds immense significance in agriculture, and understanding its mechanisms in stress tolerance can revolutionize crop breeding and genetic engineering strategies, leading to the evolution of stress-tolerant crops and ensuring sustainable food production in the face of climate change and other environmental challenges. Future research in this field will continue to unveil the intricacies of epigenetic regulation and its potential applications in crop improvement.

Abstract:AIMS AND OBJECTIVES To explore the experiences of nurses involved with induced abortion care in the delivery room in Taiwan. BACKGROUND Induced abortion has emotional, ethical and legal facets. In Taiwan, several studies have addressed the ethical issues, abortion methods and women's experiences with abortion care. Although abortion rates have increased, there has been insufficient attention on the views and experiences of nurses working in the delivery room who are involved with induced abortion care. DESIGN Qualitative, semistructured interviews. METHODS This study used a purposive sampling method. In total, 22 nurses involved with induced abortion care were selected. Semistructured interviews with guidelines were conducted, and the content analysis method was used to analyse the data. RESULTS Our study identified one main theme and five associated subthemes: concealing emotions, which included the inability to refuse, contradictory emotions, mental unease, respect for life and self-protection. CONCLUSION This is the first specific qualitative study performed in Taiwan to explore nurses' experiences, and this study also sought to address the concealing of emotions by nurses when they perform induced abortion care, which causes moral distress and creates ethical dilemmas. The findings of this study showed that social-cultural beliefs profoundly influence nurses' values and that the rights of nurses are neglected. RELEVANCE TO CLINICAL PRACTICE The profession should promote small-group and case-study discussions, the clarification of values and reflective thinking among nurses. Continued professional education that provides stress relief will allow nurses to develop self-healing and self-care behaviours, which will enable them to overcome the fear of death while strengthening pregnancy termination counselling, leading to better quality professional care.

Abstract:Recent advances in methylated RNA immunoprecipitation followed by sequencing and mass spectrometry have revealed widespread chemical modifications on mRNAs. Methylation of RNA bases such as N6-methyladenosine (m6A) and 5-methylcytidine (m5C) is the most prevalent mRNA modifications found in eukaryotes. In recent years, cellular factors introducing, interpreting, and deleting specific methylation marks on mRNAs, designated as "writers (methyltransferase)," "readers (RNA-binding protein)," and "erasers (demethylase)," respectively, have been identified in plants and animals. An emerging body of evidence shows that methylation on mRNAs affects diverse aspects of RNA metabolism, including stability, splicing, nucleus-to-cytoplasm export, alternative polyadenylation, and translation. Although our understanding for roles of writers, readers, and erasers in plants is far behind that for their animal counterparts, accumulating reports clearly demonstrate that these factors are essential for plant growth and abiotic stress responses. This review emphasizes the crucial roles of epitranscriptomic modifications of RNAs in new layer of gene expression regulation during the growth and response of plants to abiotic stresses.

Abstract:Plant growth and productivity are severely curtailed by various environmental perturbations, including extreme temperature, water deficit, flooding, salinity, and nutrient scarcity. These stresses alter the activity of biomolecules and affect biological and cellular functionality. Plants possess an intrinsic mechanism to tackle such a stressful milieu, which is primarily facilitated by the alteration of gene expression. Being a key regulator of gene expression, transcription factors play a crucial role in orchestrating the adequate functioning of diverse metabolic processes through gene regulation. Transcription factor binds to the cis -regulatory elements present in the promoter region of their target gene and modulates its expression profile. Identifying the candidate transcription factors and targeting them for engineering the abiotic stress tolerance response in crop plants is crucial for improving tolerance response. Therefore, here we discussed the regulatory role of transcription factors like APETALA2 and Ethylene responsive factor (AP2/ERF), Basic leucine zipper (b-ZIP), myeloblastosis (Myb), WRKY DNA-binding protein (WRKY), and DNA-binding One Zinc Finger protein (DoF) under abiotic stress. The molecular role of these transcription factors in abiotic stress and strategies to engineer them is highlighted. Further, the advancement in breeding strategies and potential aspects of genome editing for crop improvement is also discussed. Besides, we also discussed the challenges and prospecting approaches to engineering transcription factors in crop plants. Overall, this review emphasizes the molecular action and regulatory facets of transcription factors and the recent advancement in molecular breeding and genome editing to mitigate climate adversities.

Abstract:Anthropogenic activities and subsequent global climate change instigate drastic crop productivity and yield changes. These changes comprise a rise in the number and severity of plant stress factors, which can arise simultaneously or sequentially. When abiotic stress factors are combined, their impact on plants is more substantial than that of a singleton stress factor. One such impact is the alteration of redox cellular homeostasis, which, in turn, can regulate downstream stress-responsive gene expression and resistance response. The epigenetic regulation of gene expression in response to varied stress factors is an interesting phenomenon, which, conversely, can be stable and heritable. The epigenetic control in plants in response to abiotic stress combinations and their interactions with cellular redox alteration is an emerging field to commemorate crop yield management under climate change. The article highlights the integration of the redox signaling pathways and epigenetic regulations as pivotal components in the complex network of plant responses against multi-combinatorial stresses across time and space. This review aims to lay the foundation for developing novel approaches to mitigate the impact of environmental stresses on crop productivity, bridging the gap between theoretical understanding and practical solutions in the face of a changing climate and anthropogenic disturbances.

Abstract:In the era of global climate change, abiotic stresses are the most prominent factors limiting crop productivity worldwide. Besides the gradual increase in global mean temperature, altered weather patterns, frequency of heat spikes, and drought episodes are some of the major consequences of changing climate, which threatens global food security. This problem warrants immediate attention and could be solved by developing climate-resilient crops. The crucial step towards growing such crops is understanding the complex molecular mechanism of abiotic stress regulation in field crops. The abiotic stresses in plants are broadly regulated by their genetic makeup and stress-responsive genes and their control epigenetically. Many reports are available on genetic regulation directly linked with stress-responsive genes, but only limited progress has been made in epigenetic regulation. Therefore, this review will focus on different epigenetic modifications, significant players, the complexity of interactions, and their role in stress-resilience in plants, specifically major cereals. Further, we have explored the research advancements and gaps in plant epigenome studies that will complete the relationship among the SNP–SMP–gene expression triplets. We have also explored the technological advancements combinations such as the integration of gene editing technology of CRISPR-Cas9 and the methylation editing technology of CRISPR-dCas9 for the process of molecular design for cereal ideotypes. Overall, this review will highlight the importance of epigenetic regulation to understand the complex nature of abiotic stresses and combinations while highlighting research gaps, particularly for cereals, to design future climate-smart crops.

Abstract:Different stresses include nutrient deficiency, pathogen attack, exposure to toxic chemicals etc. Transcriptomic studies have been mainly applied to only a few plant species including the model plant, Arabidopsis thaliana. These studies have provided valuable insights into the genetic networks of plant stress responses. Transcriptomics applied to cash crops including barley, rice, sugarcane, wheat and maize have further helped in understanding physiological and molecular responses in terms of genome sequence, gene regulation, gene differentiation, posttranscriptional modifications and gene splicing. On the other hand, comparative transcriptomics has provided more information about plant’s response to diverse stresses. Thus, transcriptomics, together with other biotechnological approaches helps in development of stress tolerance in crops against the climate change.

Abstract:The development of advanced high-throughput sequencing approaches has revealed the biomolecular diversity associated with central genetic dogmas like never before. Big genomics data highlight the hidden complexity of the genetic regulation of cellular machinery and physiological responses to environmental stimuli. The investigation and identification of alternative mRNA forms and protein diversity as adaptation mechanisms to environmental stimuli is one such case of unparallel genetic complexity in plant cells. Alternative splicing and selection of alternative start and stop sites during and after transcription lead to conditional variants across protein families. The biological importance of many such proteins is well understood, especially during reprogramming of plant stress responses and development. Interestingly, valuable methodologies and technical leads in the genome and alternative transcriptome sequencing from animals and model plants are now laying the groundwork for similar studies in crops. However, identifying alternative transcriptomes remains a major challenge for higher plants. Therefore, there is a need for improved library preparation methods and data analysis pipelines. We sought to examine the status of alternative transcriptome-associated studies on plant physiological regulation in response to environmental adaptation. In addition, we evaluated the recent technological advances available for studying alternative transcriptomes in plants.

Abstract:Saline environment cues distort the plant growth, development and crop yield. Epigenetics has emerged as one of the prime themes in plant functional genomics for molecular-stress-physiology research, as copious studies have provided new visions into the epigenetic control of stress adaptations. The epigenetic control is associated with the regulation of the expression of stress-related genes which also comprises many steady alterations inherited in next cellular generation as stress memory. These epigenetic amendments also implicate induction of small RNA (sRNA)-mediated fine-tuning of transcriptional and post-transcriptional regulations of gene expression. These tiny (19–24 nt) RNA species, particularly microRNAs (miRNAs) besides endogenous small interfering RNA (siRNA) have emerged as important responsive entities for epigenetic modulation of salt-stress effects on plants. There is a recent upsurge in development of tools and databases useful for prediction, identification and validation of small RNAs (sRNAs) and their target messenger RNAs (mRNAs). Therefore, these small but key regulatory molecules have received a wide attention in post-genomic era as potential targets for engineering stress tolerance in major glycophytic crops, though it is yet to be explored optimally. This review aims to provide critical updates on plant sRNAs as key epigenetic regulators of plant salt-stress responses, their target prediction and validation, computational tools and databases available for plant small RNAs, besides discussing their roles in salt-stress regulatory networks and adaptive mechanisms in plants, with special emphasis on their exploration for engineering salinity tolerance in plants.
