Abstract:Educational systems have traditionally been evaluated using cross-sectional studies, namely, examining a pretest, posttest, and single intervention. Although this is a popular approach, it does not model valuable information such as confounding variables, feedback to students, and other real-world deviations of studies from ideal conditions. Moreover, learning inherently is a sequential process and should involve a sequence of interventions. In this paper, we propose various experimental and quasi-experimental designs for educational systems and quantify them using the graphical model and directed acyclic graph (DAG) language. We discuss the applications and limitations of each method in education. Furthermore, we propose to model the education system as time-varying treatments, confounders, and time-varying treatments-confounders feedback. We show that if we control for a sufficient set of confounders and use appropriate inference techniques such as the inverse probability of treatment weighting (IPTW) or g-formula, we can close the backdoor paths and derive the unbiased causal estimate of joint interventions on the outcome. Finally, we compare the g-formula and IPTW performance and discuss the pros and cons of using each method.

Abstract:Recent developments in causal inference allow us to transport a causal effect of a time-fixed treatment from a randomized trial to a target population across space but within the same time frame. In contrast to transportability across space, transporting causal effects across time or forecasting causal effects of future interventions is more challenging due to time-varying confounders and time-varying effect modifiers. In this article, we seek to formally clarify the causal estimands for forecasting causal effects over time and the structural assumptions required to identify these estimands. Specifically, we develop a set of novel nonparametric identification formulas--g-computation formulas--for these causal estimands, and lay out the conditions required to accurately forecast causal effects from a past observed sample to a future population in a future time window. Our overaching objective is to leverage the modern causal inference theory to provide a theoretical framework for investigating whether the effects seen in a past sample would carry over to a new future population. Throughout the article, a working example addressing the effect of public policies or social events on COVID-related deaths is considered to contextualize the developments of analytical results.

Abstract:The identification theory for causal effects in directed acyclic graphs (DAGs) with hidden variables is well-developed, but methods for estimating and inferring functionals beyond the g-formula remain limited. Previous studies have proposed semiparametric estimators for identifiable functionals in a broad class of DAGs with hidden variables. While demonstrating double robustness in some models, existing estimators face challenges, particularly with density estimation and numerical integration for continuous variables, and their estimates may fall outside the parameter space of the target estimand. Their asymptotic properties are also underexplored, especially when using flexible statistical and machine learning models for nuisance estimation. This study addresses these challenges by introducing novel one-step corrected plug-in and targeted minimum loss-based estimators of causal effects for a class of DAGs that extend classical back-door and front-door criteria (known as the treatment primal fixability criterion in prior literature). These estimators leverage machine learning to minimize modeling assumptions while ensuring key statistical properties such as asymptotic linearity, double robustness, efficiency, and staying within the bounds of the target parameter space. We establish conditions for nuisance functional estimates in terms of L2(P)-norms to achieve root-n consistent causal effect estimates. To facilitate practical application, we have developed the flexCausal package in R.

Towards Bounding Causal Effects under Markov Equivalence

Abstract:Predicting the effect of unseen interventions is a fundamental research question across the data sciences. It is well established that in general such questions cannot be answered definitively from observational data. This realization has fuelled a growing literature introducing various identifying assumptions, for example in the form of a causal diagram among relevant variables. In practice, this paradigm is still too rigid for many practical applications as it is generally not possible to confidently delineate the true causal diagram. In this paper, we consider the derivation of bounds on causal effects given only observational data. We propose to take as input a less informative structure known as a Partial Ancestral Graph, which represents a Markov equivalence class of causal diagrams and is learnable from data. In this more ``data-driven'' setting, we provide a systematic algorithm to derive bounds on causal effects that exploit the invariant properties of the equivalence class, and that can be computed analytically. We demonstrate our method with synthetic and real data examples.

Abstract:Background: Causal graphs are an important tool for covariate selection but there is limited applied research on how best to create them. Here, we used data from the Coronary Drug Project trial to assess a range of approaches to directed acyclic graph (DAG) creation. We focused on the effect of adherence on mortality in the placebo arm, since the true causal effect is believed with a high degree of certainty. Methods: We created DAGs for the effect of placebo adherence on mortality using different approaches for identifying variables and links to include or exclude. For each DAG, we identified minimal adjustment sets of covariates for estimating our causal effect of interest and applied these to analyses of the Coronary Drug Project data. Results: When we used only baseline covariate values to estimate the cumulative effect of placebo adherence on mortality, all adjustment sets performed similarly. The specific choice of covariates had minimal effect on these (biased) point estimates, but including nonconfounding prognostic factors resulted in smaller variance estimates. When we additionally adjusted for time-varying covariates of adherence using inverse probability weighting, covariates identified from the DAG created by focusing on prognostic factors performed best. Conclusion: Theoretical advice on covariate selection suggests that including prognostic factors that are not exposure predictors can reduce variance without increasing bias. In contrast, for exposure predictors that are not prognostic factors, inclusion may result in less bias control. Our results empirically confirm this advice. We recommend that hand-creating DAGs begin with the identification of all potential outcome prognostic factors.

Abstract:Big data, high-performance computing, and (deep) machine learning are increasingly becoming key to precision medicine—from identifying disease risks and taking preventive measures, to making diagnoses and personalizing treatment for individuals. Precision medicine, however, is not only about predicting risks and outcomes, but also about weighing interventions. Interventional clinical predictive models require the correct specification of cause and effect, and the calculation of so-called counterfactuals, that is, alternative scenarios. In biomedical research, observational studies are commonly affected by confounding and selection bias. Without robust assumptions, often requiring a priori domain knowledge, causal inference is not feasible. Data-driven prediction models are often mistakenly used to draw causal effects, but neither their parameters nor their predictions necessarily have a causal interpretation. Therefore, the premise that data-driven prediction models lead to trustable decisions/interventions for precision medicine is questionable. When pursuing intervention modelling, the bio-health informatics community needs to employ causal approaches and learn causal structures. Here we discuss how target trials (algorithmic emulation of randomized studies), transportability (the licence to transfer causal effects from one population to another) and prediction invariance (where a true causal model is contained in the set of all prediction models whose accuracy does not vary across different settings) are linchpins to developing and testing intervention models.

Abstract:It has recently become popular to define treatment effects for subsets of the target population characterized by variables not observable at the time a treatment decision is made. Characterizing and estimating such treatment effects is tricky; the most popular but naive approach inappropriately adjusts for variables affected by treatment and so is biased. We consider several appropriate ways to formalize the effects: principal stratification, stratification on a single potential auxiliary variable, stratification on an observed auxiliary variable and stratification on expected levels of auxiliary variables. We then outline identifying assumptions for each type of estimand. We evaluate the utility of these estimands and estimation procedures for decision making and understanding causal processes, contrasting them with the concepts of direct and indirect effects. We motivate our development with examples from nephrology and cancer screening, and use simulated data and real data on cancer screening to illustrate the estimation methods.

Abstract:The outcome of any scientific experiment or intervention will naturally unfold over time. How then should individuals make causal inferences from measurements over time? Across three experiments, we had participants observe experimental and control groups over several days posttreatment in a fictional biological research setting. We identify competing perspectives in the literature: contingency-driven accounts predict no effect of the outcome timing while the contiguity principle suggests people will view a treatment as more harmful to the extent that bad treatment outcomes occur earlier rather than later. In contrast, inference of the functional form of a treatment effect can license extrapolation beyond the measurements and lead to different causal inferences. We find participants' causal strength and direction judgments in temporal settings vary with minimal manipulations of instruction framing. When it is implied that the observations are made over a preplanned number of days, causal judgments depend strongly on contiguity. When it is implied that the observation may be ongoing, participants extrapolate current trends into the future and adapt their causal judgments accordingly. When data are revealed sequentially, participants rely on extrapolation regardless of instruction framing. Our results demonstrate human flexibility in interpreting temporal evidence for causal reasoning and emphasize human tendency to generalize from evidence in ways that are acutely sensitive to task framing. Abstract:We study inference on the long-term causal effect of a continual exposure to a novel intervention, which we term a long-term treatment, based on an experiment involving only short-term observations. Key examples include the long-term health effects of regularly-taken medicine or of environmental hazards and the long-term effects on users of changes to an online platform. This stands in contrast to short-term treatments or "shocks," whose long-term effect can reasonably be mediated by short-term observations, enabling the use of surrogate methods. Long-term treatments by definition have direct effects on long-term outcomes via continual exposure, so surrogacy conditions cannot reasonably hold. We connect the problem with offline reinforcement learning, leveraging doubly-robust estimators to estimate long-term causal effects for long-term treatments and construct confidence intervals.

Abstract:The goal of personalized decision making is to map a unit's characteristics to an action tailored to maximize the expected outcome for that unit. Obtaining high-quality mappings of this type is the goal of the dynamic regime literature. In healthcare settings, optimizing policies with respect to a particular causal pathway may be of interest as well. For example, we may wish to maximize the chemical effect of a drug given data from an observational study where the chemical effect of the drug on the outcome is entangled with the indirect effect mediated by differential adherence. In such cases, we may wish to optimize the direct effect of a drug, while keeping the indirect effect to that of some reference treatment. [16] shows how to combine mediation analysis and dynamic treatment regime ideas to defines policies associated with causal pathways and counterfactual responses to these policies. In this paper, we derive a variety of methods for learning high quality policies of this type from data, in a causal model corresponding to a longitudinal setting of practical importance. We illustrate our methods via a dataset of HIV patients undergoing therapy, gathered in the Nigerian PEPFAR program.

Abstract:Estimating the causal effect of an intervention on a population typically involves defining parameters in a nonparametric structural equation model (Pearl, 2000, Causality: Models, Reasoning, and Inference) in which the treatment or exposure is deterministically assigned in a static or dynamic way. We define a new causal parameter that takes into account the fact that intervention policies can result in stochastically assigned exposures. The statistical parameter that identifies the causal parameter of interest is established. Inverse probability of treatment weighting (IPTW), augmented IPTW (A-IPTW), and targeted maximum likelihood estimators (TMLE) are developed. A simulation study is performed to demonstrate the properties of these estimators, which include the double robustness of the A-IPTW and the TMLE. An application example using physical activity data is presented.

A Practical Approach to Causal Inference over Time

Abstract:In this paper, we focus on estimating the causal effect of an intervention over time on a dynamical system. To that end, we formally define causal interventions and their effects over time on discrete-time stochastic processes (DSPs). Then, we show under which conditions the equilibrium states of a DSP, both before and after a causal intervention, can be captured by a structural causal model (SCM). With such an equivalence at hand, we provide an explicit mapping from vector autoregressive models (VARs), broadly applied in econometrics, to linear, but potentially cyclic and/or affected by unmeasured confounders, SCMs. The resulting causal VAR framework allows us to perform causal inference over time from observational time series data. Our experiments on synthetic and real-world datasets show that the proposed framework achieves strong performance in terms of observational forecasting while enabling accurate estimation of the causal effect of interventions on dynamical systems. We demonstrate, through a case study, the potential practical questions that can be addressed using the proposed causal VAR framework.

Abstract:Social science theories often postulate causal relationships among a set of variables or events. Although directed acyclic graphs (DAGs) are increasingly used to represent these theories, their full potential has not yet been realized in practice. As non-parametric causal models, DAGs require no assumptions about the functional form of the hypothesized relationships. Nevertheless, to simplify the task of empirical evaluation, researchers tend to invoke such assumptions anyway, even though they are typically arbitrary and do not reflect any theoretical content or prior knowledge. Moreover, functional form assumptions can engender bias, whenever they fail to accurately capture the complexity of the causal system under investigation. In this article, we introduce causal-graphical normalizing flows (cGNFs), a novel approach to causal inference that leverages deep neural networks to empirically evaluate theories represented as DAGs. Unlike conventional approaches, cGNFs model the full joint distribution of the data according to a DAG supplied by the analyst, without relying on stringent assumptions about functional form. In this way, the method allows for flexible, semi-parametric estimation of any causal estimand that can be identified from the DAG, including total effects, conditional effects, direct and indirect effects, and path-specific effects. We illustrate the method with a reanalysis of Blau and Duncan's (1967) model of status attainment and Zhou's (2019) model of conditional versus controlled mobility. To facilitate adoption, we provide open-source software together with a series of online tutorials for implementing cGNFs. The article concludes with a discussion of current limitations and directions for future development.

Abstract:A treatment policy defines when and what treatments are applied to affect some outcome of interest. Data-driven decision-making requires the ability to predict what happens if a policy is changed. Existing methods that predict how the outcome evolves under different scenarios assume that the tentative sequences of future treatments are fixed in advance, while in practice the treatments are determined stochastically by a policy and may depend, for example, on the efficiency of previous treatments. Therefore, the current methods are not applicable if the treatment policy is unknown or a counterfactual analysis is needed. To handle these limitations, we model the treatments and outcomes jointly in continuous time, by combining Gaussian processes and point processes. Our model enables the estimation of a treatment policy from observational sequences of treatments and outcomes, and it can predict the interventional and counterfactual progression of the outcome after an intervention on the treatment policy (in contrast with the causal effect of a single treatment). We show with real-world and semi-synthetic data on blood glucose progression that our method can answer causal queries more accurately than existing alternatives.

Causality for Complex Continuous-time Functional Longitudinal Studies with Dynamic Treatment Regimes

Abstract:Causal inference in longitudinal studies is often hampered by treatment-confounder feedback. Existing methods typically assume discrete time steps or step-like data changes, which we term ``regular and irregular functional studies,'' limiting their applicability to studies with continuous monitoring data, like intensive care units or continuous glucose monitoring. These studies, which we formally term ``functional longitudinal studies,'' require new approaches. Moreover, existing methods tailored for ``functional longitudinal studies'' can only investigate static treatment regimes, which are independent of historical covariates or treatments, leading to either stringent parametric assumptions or strong positivity assumptions. This restriction has limited the range of causal questions these methods can answer and their practicality. We address these limitations by developing a nonparametric framework for functional longitudinal data, accommodating dynamic treatment regimes that depend on historical covariates or treatments, and may or may not depend on the actual treatment administered. To build intuition and explain our approach, we provide a comprehensive review of existing methods for regular and irregular longitudinal studies. We then formally define the potential outcomes and causal effects of interest, develop identification assumptions, and derive g-computation and inverse probability weighting formulas through novel applications of stochastic process and measure theory. Additionally, we compute the efficient influence curve using semiparametric theory. Our framework generalizes existing literature, and achieves double robustness under specific conditions. Finally, to aid interpretation, we provide sufficient and intuitive conditions for our identification assumptions, enhancing the applicability of our methodology to real-world scenarios.

Abstract:A central problem in public health studies is how to make inferences about the causal effects of treatments or agents, In this article we review an approach to making such inferences via potential outcomes. In this approach, the causal effect is defined as a comparison of results from two or more alternative treatments, with only one of the results actually observed. We discuss the application of this approach to a number of data collection designs and associated problems commonly encountered in clinical research and epidemiology. Topics considered include the fundamental role of the assignment mechanism, in particular the importance of randomization as an unconfounded method of assignment; randomization-based and model-based methods of statistical inference for causal effects; methods for handling noncompliance and missing data; and methods for limiting bias in the analysis of observational data, including propensity score matching and sensitivity analysis.
Inferring Effect Ordering Without Causal Effect Estimation

Abstract:Predictive models are often employed to guide interventions across various domains, such as advertising, customer retention, and personalized medicine. These models often do not estimate the actual effects of interventions but serve as proxies, suggesting potential effectiveness based on predicted outcomes. Our paper addresses the critical question of when and how these predictive models can be interpreted causally, specifically focusing on using the models for inferring effect ordering rather than precise effect sizes. We formalize two assumptions, full latent mediation and latent monotonicity, that are jointly sufficient for inferring effect ordering without direct causal effect estimation. We explore the utility of these assumptions in assessing the feasibility of proxies for inferring effect ordering in scenarios where there is no data on how individuals behave when intervened or no data on the primary outcome of interest. Additionally, we provide practical guidelines for practitioners to make their own assessments about proxies. Our findings reveal not only when it is possible to reasonably infer effect ordering from proxies, but also conditions under which modeling these proxies can outperform direct effect estimation. This study underscores the importance of broadening causal inference to encompass alternative causal interpretations beyond effect estimation, offering a foundation for future research to enhance decision-making processes when direct effect estimation is not feasible.

Abstract:Although the widespread use of AI systems in today's world is growing, many current AI systems are found vulnerable due to hidden bias and missing information, especially in the most commonly used forecasting system. In this work, we explore the robustness and explainability of AI-based forecasting systems. We provide an in-depth analysis of the underlying causality involved in the effect prediction task and further establish a causal graph based on treatment, adjustment variable, confounder, and outcome. Correspondingly, we design a causal interventional prediction system (CIPS) based on a variational autoencoder and fully conditional specification of multiple imputations. Extensive results demonstrate the superiority of our system over state-of-the-art methods and show remarkable versatility and extensibility in practice.
