Abstract:Purpose To develop and evaluate a parallel imaging and convolutional neural network combined image reconstruction framework for low-latency and high-quality accelerated real-time MR imaging. Methods Conventional Parallel Imaging reconstruction resolved as gradient descent steps was compacted as network layers and interleaved with convolutional layers in a general convolutional neural network. All parameters of the network were determined during the offline training process, and applied to unseen data once learned. The proposed network was first evaluated for real-time cardiac imaging at 1.5 T and real-time abdominal imaging at 0.35 T, using threefold to fivefold retrospective undersampling for cardiac imaging and threefold retrospective undersampling for abdominal imaging. Then, prospective undersampling with fourfold acceleration was performed on cardiac imaging to compare the proposed method with standard clinically available GRAPPA method and the state-of-the-art L1-ESPIRiT method. Results Both retrospective and prospective evaluations confirmed that the proposed network was able to images with a lower noise level and reduced aliasing artifacts in comparison with the single-coil based and L1-ESPIRiT reconstructions for cardiac imaging at 1.5 T, and the GRAPPA and L1-ESPIRiT reconstructions for abdominal imaging at 0.35 T. Using the proposed method, each frame can be reconstructed in less than 100 ms, suggesting its clinical compatibility. Conclusion The proposed Parallel Imaging and convolutional neural network combined reconstruction framework is a promising technique that allows low-latency and high-quality real-time MR imaging.

Abstract:Abstract Objective To correct for image distortions produced by standard Fourier reconstruction techniques on low field permanent magnet MRI systems with strong $${B}_{0}$$ B 0 inhomogeneity and gradient field nonlinearities. Materials and methods Conventional image distortion correction algorithms require accurate $${\Delta B}_{0}$$ Δ B 0 maps which are not possible to acquire directly when the $${B}_{0}$$ B 0 inhomogeneities also produce significant image distortions. Here we use a readout gradient time-shift in a TSE sequence to encode the $${B}_{0}$$ B 0 field inhomogeneities in the k-space signals. Using a non-shifted and a shifted acquisition as input, $$\Delta {B}_{0}$$ Δ B 0 maps and images were reconstructed in an iterative manner. In each iteration, $$\Delta {B}_{0}$$ Δ B 0 maps were reconstructed from the phase difference using Tikhonov regularization, while images were reconstructed using either conjugate phase reconstruction (CPR) or model-based (MB) image reconstruction, taking the reconstructed field map into account. MB reconstructions were, furthermore, combined with compressed sensing (CS) to show the flexibility of this approach towards undersampling. These methods were compared to the standard fast Fourier transform (FFT) image reconstruction approach in simulations and measurements. Distortions due to gradient nonlinearities were corrected in CPR and MB using simulated gradient maps. Results Simulation results show that for moderate field inhomogeneities and gradient nonlinearities, $$\Delta {B}_{0}$$ Δ B 0 maps and images reconstructed using iterative CPR result in comparable quality to that for iterative MB reconstructions. However, for stronger inhomogeneities, iterative MB reconstruction outperforms iterative CPR in terms of signal intensity correction. Combining MB with CS, similar image and $$\Delta {B}_{0}$$ Δ B 0 map quality can be obtained without a scan time penalty. These findings were confirmed by experimental results. Discussion In case of $${B}_{0}$$ B 0 inhomogeneities in the order of kHz, iterative MB reconstructions can help to improve both image quality and $$\Delta {B}_{0}$$ Δ B 0 map estimation.
Correction of spatial distortion in EPI due to inhomogeneous static magnetic fields using the reversed gradient method

Abstract:Purpose: To derive and implement a method for correcting spatial distortion caused by in vivo inhomogeneous static magnetic fields in echo-planar imaging (EPI). Materials and methods: The reversed gradient method, which was initially devised to correct distortion in images generated by spin-warp MRI, was adapted to correct distortion in EP images. This method provides point-by-point correction of distortion throughout the image. EP images, acquired with a 3 T MRI system, of a phantom and a volunteer's head were used to test the correction method. Results: Good correction was observed in all cases. Spatial distortion in the uncorrected images ranged up to 4 pixels (12 mm) and was corrected successfully. Conclusion: The correction was improved by the application of a nonlinear interpolation scheme. The correction requires that two EP images be acquired at each slice position. This increases the acquisition time, but an improved signal-to-noise ratio (SNR) is seen in the corrected image. The local SNR gain decreases with increasing distortion. In many EPI acquisition schemes, multiple images are averaged at each slice position to increase the SNR; in such cases the reversed gradient correction method can be applied with no increase in acquisition duration.
PILOT: Physics-Informed Learned Optimized Trajectories for Accelerated MRI

Abstract:Magnetic Resonance Imaging (MRI) has long been considered to be among "the gold standards" of diagnostic medical imaging. The long acquisition times, however, render MRI prone to motion artifacts, let alone their adverse contribution to the relative high costs of MRI examination. Over the last few decades, multiple studies have focused on the development of both physical and post-processing methods for accelerated acquisition of MRI scans. These two approaches, however, have so far been addressed separately. On the other hand, recent works in optical computational imaging have demonstrated growing success of concurrent learning-based design of data acquisition and image reconstruction schemes. Such schemes have already demonstrated substantial effectiveness, leading to considerably shorter acquisition times and improved quality of image reconstruction. Inspired by this initial success, in this work, we propose a novel approach to the learning of optimal schemes for conjoint acquisition and reconstruction of MRI scans, with the optimization carried out simultaneously with respect to the time-efficiency of data acquisition and the quality of resulting reconstructions. To be of a practical value, the schemes are encoded in the form of general k-space trajectories, whose associated magnetic gradients are constrained to obey a set of predefined hardware requirements (as defined in terms of, e.g., peak currents and maximum slew rates of magnetic gradients). With this proviso in mind, we propose a novel algorithm for the end-to-end training of a combined acquisition-reconstruction pipeline using a deep neural network with differentiable forward- and back-propagation operators. We demonstrate its effectiveness on image reconstruction and image segmentation tasks, reporting substantial improvements in terms of acceleration factors as well as the quality of these tasks.

Abstract:Purpose MRI using 3D stack‐of‐spirals (SoS) readout on a high‐performance gradient system is subject to strong second‐order, spatially varying concomitant fields, which can lead to signal dropout and blurring artifacts that become more significant at locations farther from the gradient isocenter. A method for compensating for second‐order concomitant fields in 3D axial SoS image reconstruction is described. Methods We retrospectively correct for second‐order concomitant field–induced phase error in the 3D SoS data by slice‐dependent k‐space phase compensation based on the nominal spiral readout trajectories. The effectiveness of the method was demonstrated in phantom and healthy volunteer scans in which 3D pseudo‐continuous arterial spin labeling imaging was performed with SoS fast spin‐echo readout at 3 T. Results Substantial reduction in blurring was observed with the proposed method. In phantom scans, blurring was reduced by about 53% at 98 mm from the gradient isocenter. In the in vivo 3D pseudo‐continuous arterial spin labeling scans, differences of up to 10% were observed at 78 mm from the isocenter, especially around the white‐matter and gray‐matter interfaces, between the corrected and uncorrected proton density images, perfusion‐weighted images, and cerebral blood flow maps. Conclusions The described retrospective correction method provides a means to correct erroneous phase accruals due to second‐order concomitant fields in 3D axial stack‐of‐spirals imaging.

Abstract:PurposeHigh‐resolution intravascular (IV) MRI is susceptible to degradation from physiological motion and requires high frame‐rates for true endoscopy. Traditional cardiac‐gating techniques compromise efficiency by reducing the effective scan rate. Here we test whether compressed sensing (CS) reconstruction and ungated motion‐compensation using projection shifting, could provide faster motion‐suppressed, IVMRI.Theory and MethodsCS reconstruction is developed for undersampled Cartesian and radial imaging using a new IVMRI‐specific cost function to effectively increase imaging speed. A new motion correction method is presented wherein individual IVMRI projections are shifted based on the IVMRI detector's intrinsic amplitude and phase properties. The methods are tested at 3 Tesla (T) in fruit, human vessel specimens, and a rabbit aorta in vivo. Images are compared using structural‐similarity and “spokal variation” indices.ResultsAlthough some residual artifacts persisted, CS acceleration and radial motion compensation strategies reduced motion artifact in vitro and in vivo, allowing effective accelerations of up to eight‐fold at 200–300 µm resolution.ConclusionThe 3T IVMRI detectors are well‐suited to CS and motion correction strategies based on their intrinsic radially‐sparse sensitivity profiles and high signal‐to‐noise ratios. While benefits of faster free‐breathing high‐resolution IVMRI and reduced motion sensitivity are realized, there are costs to spatial resolution, and some motion artifacts may persist. Abstract:Spatiotemporal-encoding single-scan MRI method is relatively insensitive to field inhomogeneity compared to EPI method. Conjugate gradient (CG) method has been used to reconstruct super-resolved images from the original blurred ones based on coarse magnitude-calculation. In this article, a new de-convolution reconstruction method is proposed. Through removing the quadratic phase modulation from the signal acquired with spatiotemporal-encoding MRI, the signal can be described as a convolution of desired super-resolved image and a point spread function. The de-convolution method proposed herein not only is simpler than the CG method, but also provides super-resolved images with better quality. This new reconstruction method may make the spatiotemporal-encoding 2D MRI technique more valuable for clinic applications.
Interative Back-Projection Reconstruction for Radial SENSE

Abstract:Introduction Reconstruction of Sensitivity encoded MRI with non-Cartesian trajectories involves inverting very large generalized encoding matrix (GEM) which is computational demanding. In this work, a novel efficient approach for radial SENSE reconstruction is introduced which combines the classic back-projection technique with conjugate-gradient (CG) iteration. Taking advantage of the projection-slice theorem, the GEM can be significantly sparsed by FFT. In each iteration, the matrix-vector multiplications are performed by projection and back-projection, eliminating the involvement of gridding process. Method According to the projection-slice theorem, the projection of an object taken at angle φ is related to a radial line with angle φ in k-space by 1DFFT. The reconstruction can then be formulated as a new linear system: p=Rm, where p is alignment of the image-domain projection data from all the channels obtained by applying 1DFFT to the radial MR data; R is the encoding matrix which is composed of sensitivity encoding and projection encoding. In analogy to the gridding-based iterative reconstruction method for generalized SENSE [1,2], CG iteration is applied to the normal equation form: RRm=R p. The operator R can be applied by two steps: (1) the image m is masked by RF sensitivities of each coil individually to simulate sub-images of different channels; (2) for each channel Radon transform is applied and the resultant projection data of all the channels are aligned in a vector. In a similar way, R can also be applied by two steps: (1) direct back-project (without filtering) the projection data onto the image pixels in each individual channel (it is easy to see the conjugate transpose of radon transform operator is exactly the direct back-projection); (2) the sub-images resulted from back-projections are masked by the complex conjugate of the RF sensitivities, and then summed up to combine a single image. The entire process of back-projection based iterative reconstruction is illustrated in Fig. 1. Parallel radial imaging with a Shepp-Logan phantom was simulated. For 64×64 imaging, 16 projections were acquired with 80 samples in each view using 8 receiving channels. Axial brain MRI data were acquired using a Siemens true-FISP radial sequence with an 8-element head coil array on 1.5T system. For 128×128 imaging, a total of 32 projections were acquired with 128 samples in each projection. Results Simulated radial images with iterative back-projection reconstruction are shown in Fig. 2. The reconstructions converge very fast with iterations. With 16 projections by 8 RF channels, good image quality can be achieved in less than 10 iteration loops. Computation time for each iteration loop was around 0.08 second, even more efficient than the gridding-based reconstruction for this low-resolution case. In vivo results are shown in Fig. 3. With 32 projections by 8 RF channels, relatively artifact-free images with matrix size 128×128 can be reconstructed in 7 iteration cycles. Each iteration took around 0.8 second, longer than the time cost of the gridding-based counterpart (around 0.7s) for this case. In both cases, in analogy to gridding-based CG method, noise amplification effects appeared after several tens of iteration loops. This can be addressed by a proper stop criterion or by applying inner-regularization technique [3,4]. Conclusion Conventional back-projection technique is extended for reconstructing sensitivity-encoded radial MRI. The generalized encoding matrix (GEM) is inverted by conjugate-gradient (CG) iteration, with matrix-vector multiplication performed by projection and back-projection. Distortion-Corrected Image Reconstruction with Deep Learning on an MRI-Linac

Abstract:Magnetic resonance imaging (MRI) is increasingly utilized for image-guided radiotherapy due to its outstanding soft-tissue contrast and lack of ionizing radiation. However, geometric distortions caused by gradient nonlinearity (GNL) limit anatomical accuracy, potentially compromising the quality of tumour treatments. In addition, slow MR acquisition and reconstruction limit the potential for real-time image guidance. Here, we demonstrate a deep learning-based method that rapidly reconstructs distortion-corrected images from raw k-space data for real-time MR-guided radiotherapy applications. We leverage recent advances in interpretable unrolling networks to develop a Distortion-Corrected Reconstruction Network (DCReconNet) that applies convolutional neural networks (CNNs) to learn effective regularizations and nonuniform fast Fourier transforms for GNL-encoding. DCReconNet was trained on a public MR brain dataset from eleven healthy volunteers for fully sampled and accelerated techniques including parallel imaging (PI) and compressed sensing (CS). The performance of DCReconNet was tested on phantom and volunteer brain data acquired on a 1.0T MRI-Linac. The DCReconNet, CS- and PI-based reconstructed image quality was measured by structural similarity (SSIM) and root-mean-squared error (RMSE) for numerical comparisons. The computation time for each method was also reported. Phantom and volunteer results demonstrated that DCReconNet better preserves image structure when compared to CS- and PI-based reconstruction methods. DCReconNet resulted in highest SSIM (0.95 median value) and lowest RMSE (<0.04) on simulated brain images with four times acceleration. DCReconNet is over 100-times faster than iterative, regularized reconstruction methods. DCReconNet provides fast and geometrically accurate image reconstruction and has potential for real-time MRI-guided radiotherapy applications.

Compensation of spatial system response in SPECT with conjugate gradient reconstruction technique

Abstract:A procedure for the determination of the system matrix in single photon emission tomography (SPECT) is described which uses the conjugate gradient reconstruction technique in order to take into account the variable system resolution of a camera equipped with parallel-hole collimators. The procedure involves the acquisition of the system line spread functions (LSF) in the region occupied by the object to be studied. Those data are used to generate a set of weighting factors based on the assumption that the LSFs of the collimated camera are of Gaussian shape with the full width at half maximum (FWHM) linearly dependent on the source depth in the span of image space. The factors are stored on a disc file for subsequent use in the reconstruction process. Afterwards the reconstruction is performed using the conjugate gradient method with the system matrix modified by the incorporation of these precalculated factors in order to take into account the variable geometrical system response. The set of weighting factors is regenerated whenever the acquisition conditions are changed (collimator, radius of rotation). In the case of an ultra high resolution (UHR) collimator 2000 weighting factors need to be calculated. The modification of the system matrix for the geometrical response allows the number of iterations to increase, considerably improving image definition without the appearance of noise artifacts. Moreover, phantom studies show that the number of iterations is less critical because of improved stability in the convergence to the solution. For brain studies of patients 10-15 iterations are usually performed. Studies with a single line source give a value between 7 and 8 mm for the FWHM of the point spread function (PSF) when the conjugate gradient method with modified system matrix is used on data acquired with a UHR collimator, whereas without the modification of the system matrix the result is 9 mm FWHM, if filtered backprojection (FBP) is used with the same filter as in the clinical studies the result is 15 mm FWHM. The results of this work show that proper definition of the system matrix using conjugate gradients influences the quality of the reconstruction remarkably. Nevertheless, further work has to be done in order to assess to what extent the system matrix is ill-conditioned and, eventually, to define a suitable regularization technique.

Abstract:Purpose The aim of this study was to develop a reconstruction method that more fully models the signals and reconstructs gradient echo (GRE) images without sacrificing the signal to noise ratio and spatial resolution, compared to conventional gridding and model‐based image reconstruction method. Methods By modeling the trajectories for every spoke and simplifying the scenario to only echo‐in and echo‐out mixture, the approach explicitly models the overlapping echoes. After modeling the overlapping echoes with two system matrices, we use the conjugate gradient algorithm (CG‐SENSE) with the nonuniform FFT (NUFFT) to optimize the image reconstruction cost function. Results The proposed method is demonstrated in phantoms and in‐vivo volunteer experiments for three‐dimensional, high‐resolution T2*‐weighted imaging and functional MRI tasks. Compared to the gridding method, the high resolution protocol exhibits improved spatial resolution and reduced signal loss as a result of less intra‐voxel dephasing. The fMRI task shows that the proposed model‐based method produced images with reduced artifacts and blurring as well as more stable and prominent time courses. Conclusion The proposed model‐based reconstruction results shows improved spatial resolution and reduced artifacts. The fMRI task shows improved time series and activation map due to the reduced overlapping echoes and under‐sampling artifacts.

Improved Gradient-Echo 3D Magnetic Resonance Imaging Using Compressed Sensing and Toeplitz Encoding with Phase-Scrambled RF Excitation

Abstract:Purpose To develop a novel three-dimensional (3D) hybrid-encoding framework using compressed sensing (CS) and Toeplitz encoding with variable phase-scrambled radio-frequency (RF) excitation, which has the following advantages: low power deposition of RF pulses, reduction of the signal dynamic range, no additional hardware requirement, and signal-to-noise ratio (SNR) improvement. Methods In light of the actual imaging framework of magnetic resonance imaging (MRI) scanners, we applied specially tailored RF pulses with phase-scrambled RF excitation to implement a 3D hybrid Fourier-Toeplitz encoding method based on 3D gradient-recalled echo pulse (GRASS) sequence. This method exploits Toeplitz encoding along the phase encoding direction, while keeping Fourier encoding along the readout and slice encoding directions. Phantom experiments were conducted to optimize the amplitude of specially tailored RF pulses in the 3D GRASS sequence. In vivo experiments were conducted to validate the feasibility of the proposed method, and simulations were conducted to compare the 3D hybrid-encoding method with Fourier encoding and other non-Fourier encoding methods. Results An optimized low RF amplitude was obtained in the phantom experiments. Using the optimized specially tailored RF pulses, both the watermelon and knee experiments demonstrated that the proposed method was able to preserve more image details than the conventional 3D Fourier-encoded methods at acceleration factors of 3.1 and 2.0. Additionally, SNR was improved because of no additional gradients and 3D volume encoding, when compared with single-slice scanning without 3D encoding. Simulation results demonstrated that the proposed scheme was superior to the conventional Fourier encoding method, and obtained comparative performance with other non-Fourier encoding methods in preserving details. Conclusions We developed a practical hybrid-encoding method for 3D MRI with specially tailored RF pulses of phase-scrambled RF excitation. The proposed method improves image SNR and detail preservation compared with the conventional Fourier encoding methods. Furthermore, our proposed method exhibits superior performance in terms of detail preservation, compared with the conventional Fourier encoding method.
Parallel MRI Reconstruction by Convex Optimization

Abstract:In parallel magnetic resonance imaging (pMRI), to find a joint solution for the image and coil sensitivity functions is a nonlinear and nonconvex problem. A class of algorithms reconstruct sensitivity encoded images of the coils first followed by the magnitude only image reconstruction, e.g. GRAPPA. It is shown in this paper that, if only the magnitude image is reconstructed, there exists a convex solution space for the magnitude image and sensitivity encoded images. This solution space enables formulation of a regularized convex optimization problem and leads to a globally optimal and unique solution for the magnitude image reconstruction. Its applications to in-vivo MRI data sets result in superior reconstruction performance compared with other algorithms.
Correction of high-order phase variation effects in dynamic field monitoring

Abstract:Purpose: Field monitoring measures field perturbations, which can be accounted for during image reconstructions. In certain field monitoring environments, significant phase deviations can arise far from isocenter due to the finite extent of the gradient and/or main magnet. This can degrade the accuracy of field dynamics when field probes are placed near or outside the diameter spherical volume of the gradient coils and/or main magnet, leading to corrupted image quality. The objective of this work was to develop a correction algorithm that reduces errors from highly nonlinear phase variations at distant field probes in field dynamic fits. Methods: The algorithm is split into three components. Component one fits phase coefficients one spatial order at a time, while the second implements a weighted least squares solution based on probe distance. After initial fitting, component three calculates phase residuals and removes the phase for distant probes before re-fitting. Two healthy volunteers were scanned on a head-only 7T MRI using diffusion-weighted single-shot spiral and EPI sequences and field monitoring was performed. Images were reconstructed with and without phase coefficient correction and compared qualitatively. Results: The algorithm was able to correct corrupted field dynamics, resulting in image quality improvements. Significant artefact reduction was observed when correcting higher order fits, especially for diffusion weighted images. Stepwise fitting provided the most correction benefit, which was marginally improved when adding weighted least squares and phase residual corrections. Conclusion: The proposed algorithm can mitigate effects of phase errors in field monitoring, providing improved reliability of field dynamic characterization.

Deep learning-assisted model-based off-resonance correction for non-Cartesian SWI

Abstract:Purpose: Patient-induced inhomogeneities in the static magnetic field cause distortions and blurring (off-resonance artifacts) during acquisitions with long readouts such as in SWI. Conventional versatile correction methods based on extended Fourier models are too slow for clinical practice in computationally demanding cases such as 3D high-resolution non-Cartesian multi-coil acquisitions. Theory: Most reconstruction methods can be accelerated when performing off-resonance correction by reducing the number of iterations, compressed coils, and correction components. Recent state-of-the-art unrolled deep learning architectures could help but are generally not adapted to corrupted measurements as they rely on the standard Fourier operator in the data consistency term. The combination of correction models and neural networks is therefore necessary to reduce reconstruction times. Methods: Hybrid pipelines using UNets were trained stack-by-stack over 99 SWI 3D SPARKLING 20-fold accelerated acquisitions at 0.6 mm isotropic resolution using different off-resonance correction methods. Target images were obtained using slow model-based corrections based on self-estimated Δ B 0 $$ \Delta {B}_0 $$ field maps. The proposed strategies, tested over 11 volumes, are compared to model-only and network-only pipelines. Results: The proposed hybrid pipelines achieved scores competing with two to three times slower baseline methods, and neural networks were observed to contribute both as pre-conditioner and through inter-iteration memory by allowing more degrees of freedom over the model design. Conclusion: A combination of model-based and network-based off-resonance correction was proposed to significantly accelerate conventional methods. Different promising synergies were observed between acceleration factors (iterations, coils, correction) and model/network that could be expanded in the future.
Fast and silent MRI using nonlinear gradient fields at the ultrasonic gradient switching frequency of 20 kHz with a Point Spread Function framework reconstruction

Abstract:Purpose: To demonstrate the feasibility of using a nonlinear gradient field for spatial encoding at the ultrasonic switching frequency of 20 kHz and present a framework to reconstruct data acquired in this way. Methods: Nonlinear encoding at 20 kHz was realized by using a single-axis silent gradient insert for imaging in the periphery, that, is the nonlinear region, of the gradient field. The gradient insert induces a rapidly oscillating gradient field in the phase-encode direction, which enables nonlinear encoding when combined with a Cartesian readout from the linear whole-body gradients. Data from a 2D gradient echo sequence were reconstructed using a point spread function (PSF) framework. Accelerated scans were also simulated via retrospective undersampling (R = 1 to R = 8) to determine the effectiveness of the PSF-framework for accelerated imaging. Results: Using a nonlinear gradient field switched at 20 kHz and the PSF-framework resulted in images of comparable quality to images from conventional Cartesian linear encoding. At increased acceleration factors (R ≤ 8), the PSF-framework outperformed linear SENSE reconstructions by improved controlling of aliasing artifacts. Conclusion: Using the PSF-framework, images of comparable quality to conventional SENSE reconstructions are possible via combining traditional linear and ultrasonic oscillating nonlinear encoding fields. Using nonlinear gradient fields relaxes the demand for strictly linear gradient fields, enabling much higher slew rates with a reduced risk of peripheral nerve stimulation or cardiac stimulation, which could aid in extension to ultrasonic whole-body MRI. The lack of aliasing artifacts also highlights the potential of accelerated imaging using the PSF-framework.
Bayesian Reconstruction of Magnetic Resonance Images using Gaussian Processes

Abstract:A central goal of modern magnetic resonance imaging (MRI) is to reduce the time required to produce high-quality images. Efforts have included hardware and software innovations such as parallel imaging, compressed sensing, and deep learning-based reconstruction. Here, we propose and demonstrate a Bayesian method to build statistical libraries of magnetic resonance (MR) images in k-space and use these libraries to identify optimal subsampling paths and reconstruction processes. Specifically, we compute a multivariate normal distribution based upon Gaussian processes using a publicly available library of T1-weighted images of healthy brains. We combine this library with physics-informed envelope functions to only retain meaningful correlations in k-space. This covariance function is then used to select a series of ring-shaped subsampling paths using Bayesian optimization such that they optimally explore space while remaining practically realizable in commercial MRI systems. Combining optimized subsampling paths found for a range of images, we compute a generalized sampling path that, when used for novel images, produces superlative structural similarity and error in comparison to previously reported reconstruction processes (i.e. 96.3% structural similarity and <0.003 normalized mean squared error from sampling only 12.5% of the k-space data). Finally, we use this reconstruction process on pathological data without retraining to show that reconstructed images are clinically useful for stroke identification.

Image Reconstruction for Accelerated MR Scan with Faster Fourier Convolutional Neural Networks

Abstract:Partial scan is a common approach to accelerate Magnetic Resonance Imaging (MRI) data acquisition in both 2D and 3D settings. However, accurately reconstructing images from partial scan data (i.e., incomplete k-space matrices) remains challenging due to lack of an effectively global receptive field in both spatial and k-space domains. To address this problem, we propose the following: (1) a novel convolutional operator called Faster Fourier Convolution (FasterFC) to replace the two consecutive convolution operations typically used in convolutional neural networks (e.g., U-Net, ResNet). Based on the spectral convolution theorem in Fourier theory, FasterFC employs alternating kernels of size 1 in 3D case) in different domains to extend the dual-domain receptive field to the global and achieves faster calculation speed than traditional Fast Fourier Convolution (FFC). (2) A 2D accelerated MRI method, FasterFC-End-to-End-VarNet, which uses FasterFC to improve the sensitivity maps and reconstruction quality. (3) A multi-stage 3D accelerated MRI method called FasterFC-based Single-to-group Network (FAS-Net) that utilizes a single-to-group algorithm to guide k-space domain reconstruction, followed by FasterFC-based cascaded convolutional neural networks to expand the effective receptive field in the dual-domain. Experimental results on the fastMRI and Stanford MRI Data datasets demonstrate that FasterFC improves the quality of both 2D and 3D reconstruction. Moreover, FAS-Net, as a 3D high-resolution multi-coil (eight) accelerated MRI method, achieves superior reconstruction performance in both qualitative and quantitative results compared with state-of-the-art 2D and 3D methods.

IMJENSE: Scan-specific Implicit Representation for Joint Coil Sensitivity and Image Estimation in Parallel MRI

Abstract:Parallel imaging is a commonly used technique to accelerate magnetic resonance imaging (MRI) data acquisition. Mathematically, parallel MRI reconstruction can be formulated as an inverse problem relating the sparsely sampled k-space measurements to the desired MRI image. Despite the success of many existing reconstruction algorithms, it remains a challenge to reliably reconstruct a high-quality image from highly reduced k-space measurements. Recently, implicit neural representation has emerged as a powerful paradigm to exploit the internal information and the physics of partially acquired data to generate the desired object. In this study, we introduced IMJENSE, a scan-specific implicit neural representation-based method for improving parallel MRI reconstruction. Specifically, the underlying MRI image and coil sensitivities were modeled as continuous functions of spatial coordinates, parameterized by neural networks and polynomials, respectively. The weights in the networks and coefficients in the polynomials were simultaneously learned directly from sparsely acquired k-space measurements, without fully sampled ground truth data for training. Benefiting from the powerful continuous representation and joint estimation of the MRI image and coil sensitivities, IMJENSE outperforms conventional image or k-space domain reconstruction algorithms. With extremely limited calibration data, IMJENSE is more stable than supervised calibrationless and calibration-based deep-learning methods. Results show that IMJENSE robustly reconstructs the images acquired at 5$\mathbf{\times}$ and 6$\mathbf{\times}$ accelerations with only 4 or 8 calibration lines in 2D Cartesian acquisitions, corresponding to 22.0% and 19.5% undersampling rates. The high-quality results and scanning specificity make the proposed method hold the potential for further accelerating the data acquisition of parallel MRI.
