Abstract:Nicotinamide adenine dinucleotide (NADH) and nicotinamide adenine dinucleotide phosphate (NADPH), as two kinds of well-known cofactor, are widely used in the most of enzymatic redox reactions, playing an important role in industrial catalysis. In general, supply of NAD(P)H is a major challenged factor in redox fermentation systems due to its high cost and low stability, which have stimulated the development of NADH regeneration systems in recent years. Until now, a series of NAD(P)H regeneration systems have been developed. This review focuses primarily on new approaches of NAD(P)H cofactor regeneration in the biosynthesis systems, such as single cell in vivo NADH regeneration system, double cell coupling NADH regeneration system, in vitro enzyme-coupled NADH regeneration system, microbial cell surface display NADH regeneration system. Finally, the prospect and tendency of NADH regeneration are discussed.
Rational Design of Engineered Microbial Cell Surface Multi-Enzyme Co-Display System for Sustainable NADH Regeneration from Low-Cost Biomass.

Abstract:As an important cofactor, NADH is essential for most redox reactions and biofuel cells. However, supply of exogenous NADH is challenged, due to the low production efficiency and high cost of NADH regeneration system, as well as low stability of NADH. Here, we constructed a novel cell surface multi-enzyme co-display system with ratio- and space-controllable manner as exogenous NADH regeneration system for the sustainable NADH production from low-cost biomass. Dockerin-fused glucoamylase (GA) and glucose dehydrogenase (GDH) were expressed and assembled on the engineered bacterial surfaces, which displayed protein scaffolds with various combinations of different cohesins. When the ratio of GA and GDH was 3:1, the NADH production rate of the whole-cell biocatalyst reached the highest level using starch as substrate, which was three times higher than that of mixture of free enzymes, indicating that the highly ordered spatial organization of enzymes would promote reactions, due to the ratio of enzymes and proximity effect. To confirm performance of the established NADH regeneration system, the highly efficient synthesis of l-lactic acid (l-LA) was conducted by the system and the yield of l-LA (16 g/L) was twice higher than that of the mixture of free enzymes. The multi-enzyme co-display system showed good stability in the cyclic utilization. In conclusion, the novel sustainable NADH system would provide a cost-effective strategy to regenerate cofactor from low-cost biomass.

The mutant CbADH-6M exhibited a favorable soluble and highly active expression with an activity of 46.3 U/mL, which was 16 times higher than the wild type (2.9 U/mL), and a more stable protein conformation with an enhanced thermal stability: Δ = +3.6°C (temperature of 50% inactivation after incubation for 60 min). Furthermore, the activity of CbADH-6M was up-graded to 2401.8 U/mL by high cell density fermentation strategy, demonstrating its industrial potential. Abstract:Derivatives of (±)-ethyl mandelate are important intermediates in the synthesis of numerous pharmaceuticals. Therefore, efficient routes for the production of these derivatives are highly desirable. The short-chain dehydrogenase/reductase (SDR) is a biocatalyst that could potentially be applied to the synthesis of (±)-ethyl mandelate; however, this enzyme requires the reduced form of the cofactor nicotine adenine dinucleotide (phosphate) (NAD(P)H), which is expensive. In this study, we developed a co-immobilization strategy to overcome the issue of NADPH demand in the SDR catalytic process. The SDR from Thermus thermophilus HB8 and the NAD(P)-dependent glucose dehydrogenase (GDH) from Thermoplasma acidophilum DSM 1728 were co-immobilized on silica gel. The properties and the catalytic abilities of this dual-enzyme system were evaluated. A final yield of 1.17 mM (±)-ethyl mandelate was obtained from the catalytic conversion of ethyl benzoylformate, with a conversion rate of ethyl benzoylformate to (S)-(+)-mandelate of 71.86% and in an enantiomeric excess of > 99% after 1.5 h. This system offers an efficient route for the biosynthesis of (±)-ethyl mandelate. Abstract:Nicotinamide adenine dinucleotide (NAD) and its 2′-phosphorylated form NADP are crucial cofactors for a large array of biocatalytically important redox enzymes. Their high cost and relatively poor stability, however, make them less attractive electron mediators for industrial processes. Nicotinamide cofactor biomimetics (NCBs) are easily synthesized, are inexpensive, and are also generally more stable than their natural counterparts. A bottleneck for the application of these artificial hydride carriers is the lack of efficient cofactor recycling methods. Therefore, we engineered the thermostable F420:NADPH oxidoreductase from Thermobifida fusca (Tfu-FNO), by structure-inspired site-directed mutagenesis, to accommodate the unnatural N1 substituents of eight NCBs. The extraordinarily low redox potential of the natural cofactor F420H2 was then exploited to reduce these NCBs. Wild-type enzyme had detectable activity toward all selected NCBs, with Km values in the millimolar range and kcat values ranging from 0.09 to 1.4 min–1. Saturation mutagenesis at positions Gly-29 and Pro-89 resulted in mutants with up to 139 times higher catalytic efficiencies. Mutant G29W showed a kcat value of 4.2 s–1 toward 1-benzyl-3-acetylpyridine (BAP+), which is similar to the kcat value for the natural substrate NADP+. The best Tfu-FNO variants for a specific NCB were then used for the recycling of catalytic amounts of these nicotinamides in conversion experiments with the thermostable ene-reductase from Thermus scotoductus (TsOYE). We were able to fully convert 10 mM ketoisophorone with BAP+ within 16 h, using F420 or its artificial biomimetic FOP (FO-2′-phosphate) as an efficient electron mediator and glucose-6-phosphate as an electron donor. The generated toolbox of thermostable and NCB-dependent Tfu-FNO variants offers powerful cofactor regeneration biocatalysts for the reduction of several artificial nicotinamide biomimetics at both ambient and high temperatures. In fact, to our knowledge, this enzymatic method seems to be the best-performing NCB-recycling system for BNAH and BAPH thus far.This article has not yet been cited by other publications.

Abstract:The in situ regeneration of reduced nicotinamide cofactors (NAD(P)H) is necessary for practical synthesis of many important chemicals. Here, we report the engineering of a highly stable and active mutant phosphite dehydrogenase (12x-A176R PTDH) from Pseudomonas stutzeri and evaluation of its potential as an effective NADPH regeneration system in an enzyme membrane reactor. Two practically important enzymatic reactions including xylose reductase-catalyzed xylitol synthesis and alcohol dehydrogenase-catalyzed (R)-phenylethanol synthesis were used as model systems, and the mutant PTDH was directly compared to the commercially available NADP(+)-specific Pseudomonas sp. 101 formate dehydrogenase (mut Pse-FDH) that is widely used for NADPH regeneration. In both model reactions, the two regeneration enzymes showed similar rates of enzyme activity loss; however, the mutant PTDH showed higher substrate conversion and higher total turnover numbers for NADP(+) than mut Pse-FDH. The space-time yields of the product with the mutant PTDH were also up to fourfold higher than those with mut Pse-FDH. In particular, a space-time yield of 230 g L(-1) d(-1) xylitol was obtained with the mutant PTDH using a charged nanofiltration membrane, representing the highest productivity compared to other existing biological processes for xylitol synthesis based on yeast D-xylose converting strains or similar in vitro enzyme membrane reactor systems.
Stoichiometric Regeneration of Biomimetic Nicotinamide Coenzyme Powered by Biomass Sugars via In Vitro Synthetic Enzymatic Biosystems

Abstract:Biomimetic nicotinamide coenzymes, including nicotinamide mononucleotide (NMN+), have been demonstrated as promising low‐cost alternatives to nicotinamide adenine dinucleotide (phosphate) (NAD(P)+) in biocatalysis. Herein, to efficiently regenerate NMNH from NMN+ in vitro powered by biomass sugars, a thermophilic NADP+‐dependent glucose 6‐phosphate dehydrogenase from Thermotoga maritima (TmG6PDH) was engineered to increase the activity toward NMN+. The catalytic efficiency (kcat/Km) of optimal mutant (TmG6PDH‐R7) toward NMN+ increased by 71.7‐fold than TmG6PDH‐WT. As a result, compared to the wild type, the coenzyme specificity ([kcat/Km]NMN+/[kcat/Km]NADP+) of TmG6PDH‐R7 increased by ~2.0×105‐fold. The structural analysis revealed that the introduced hydrophobic and bulky residues lead to the formation of a smaller binding pocket, which resulting in a higher affinity for NMN+ with small size than NADP+. Then several in vitro synthetic enzymatic biosystems (ivSEBs) comprising this thermophilic TmG6PDH‐R7 and a previously engineered thermophilic 6‐phosphogluconate dehydrogenase were constructed. These ivSEBs harnessed the complete oxidation of renewable biomass sugars to facilitate the stoichiometric regeneration of 12 molecules of NMNH from 1 molecule of glucose, thereafter producing various products such as levodione, 2,3‐butanediol or bioelectricity, over a wide temperature range. This study could pave the way for using stable and low‐cost biomimetic coenzymes in ivSEBs for industrial biomanufacturing.

Abstract:Graphical and Lay Summary NADPH‐dependent oxidoreductases are important catalysts for production of chiral compounds, but insufficient supply of expensive nicotinamide cofactors have prevented their widespread exploitation. In this study, the authors developed a metabolic engineering strategy and a multienzyme modulation strategy for a NADPH‐dependent glufosinate dehydrogenases (GluDH) whole‐cell biocatalytic system to enhance intracellular NADP+ pool and catalytic efficiency. The cofactor self‐sufficient whole‐cell biocatalystic system was successfully applied for the asymmetric synthesis of L‐phosphinothricin, afformed a super high space‐time yield without the need to add exogenous cofactors. The engineering strategy might serve as a useful approach for constructing a cofactor self‐sufficient system of other oxidoreductases. NAD(P)H‐dependent oxidoreductases are crucial biocatalysts for synthesizing chiral compounds. Yet, the industrial implementation of enzymatic redox reactions is often hampered by an insufficient supply of expensive nicotinamide cofactors. Here, a cofactor self‐sufficient whole‐cell biocatalyst was developed for the enzymatic asymmetric reduction of 2‐oxo‐4‐[(hydroxy)(‐methyl)phosphinyl] butyric acid (PPO) to L‐phosphinothricin (L‐PPT). The endogenous NADP+ pool was significantly enhanced by regulating Preiss‐Handler pathway toward NAD(H) synthesis and, in the meantime, introducing NAD kinase to phosphorylate NAD(H) toward NADP+. The intracellular NADP(H) concentration displayed a 2.97‐fold increase with the strategy compared with the wild‐type strain. Furthermore, a recombinant multi‐enzyme cascade biocatalytic system was constructed based on the Escherichia coli chassis. In order to balance multi‐enzyme co‐expression levels, the strategy of modulating rate‐limiting enzyme PmGluDH by RBS strengths regulation successfully increased the catalytic efficiency of PPO conversion. Finally, the cofactor self‐sufficient whole‐cell biocatalyst effectively converted 300 mM PPO to L‐PPT in 2 h without the need to add exogenous cofactors, resulting in a 2.3‐fold increase in PPO conversion (%) from 43% to 100%, with a high space‐time yield of 706.2 g L−1 d−1 and 99.9% ee. Overall, this work demonstrates a technological example for constructing a cofactor self‐sufficient system for NADPH‐dependent redox biocatalysis.
Protein Engineering for Nicotinamide Coenzyme Specificity in Oxidoreductases: Attempts and Challenges

Abstract:Oxidoreductases are ubiquitous enzymes that catalyze an extensive range of chemical reactions with great specificity, efficiency, and selectivity. Most oxidoreductases are nicotinamide cofactor-dependent enzymes with a strong preference for NADP or NAD. Because these coenzymes differ in stability, bioavailability and costs, the enzyme preference for a specific coenzyme is an important issue for practical applications. Different approaches for the manipulation of coenzyme specificity have been reported, with different degrees of success. Here we present various attempts for the switching of nicotinamide coenzyme preference in oxidoreductases by protein engineering. This review covers 103 enzyme engineering studies from 82 articles and evaluates the accomplishments in terms of coenzyme specificity and catalytic efficiency compared to wild type enzymes of different classes. We analyzed different protein engineering strategies and related them with the degree of success in inverting the cofactor specificity. In general, catalytic activity is compromised when coenzyme specificity is reversed, however when switching from NAD to NADP, better results are obtained. In most of the cases, rational strategies were used, predominantly with loop exchange generating the best results. In general, the tendency of removing acidic residues and incorporating basic residues is the strategy of choice when trying to change specificity from NAD to NADP, and vice versa. Computational strategies and algorithms are also covered as helpful tools to guide protein engineering strategies. This mini review aims to give a general introduction to the topic, giving an overview of tools and information to work in protein engineering for the reversal of coenzyme specificity.

Structure-Guided Design of Formate Dehydrogenase for Regeneration of a Non-Natural Redox Cofactor.

Abstract:Formate dehydrogenase (FDH) has been widely used for the regeneration of the reduced nicotinamide adenine dinucleotide (NADH). To utilize nicotinamide cytosine dinucleotide (NCD) as a non-natural redox cofactor, it remains challenging as NCDH, the reduced form of NCD, has to be efficiently regenerated. Here we demonstrate successful engineering of FDH for NCDH regeneration. Guided by the structural information of FDH from Pseudomonas sp. 101 (pseFDH) and the NAD-pseFDH complex, semi-rational strategies were applied to design mutant libraries and screen for NCD-linked activity. The most active mutant reached a cofactor preference switch from NAD to NCD by 3700-fold. Homology modeling analysis showed that these mutants had reduced cofactor binding pockets and dedicated hydrophobic interactions for NCD. Efficient regeneration of NCDH was implemented by powering an NCD-dependent D-lactate dehydrogenase for stoichiometric and stereospecific reduction of pyruvate to D-lactate at the expense of formate.

Abstract:Enzyme-catalyzed redox transformations are an attractive approach for conversion of unactivated alkanes into value-added products under mild reaction conditions. This is especially true since advancements in the area of enzyme engineering has led to a dramatic expansion in the use of modified oxidoreductases for selective functionalization of commodity petrochemicals in non-aqueous media. Despite their appeal, many redox enzymes rely on stoichiometric quantities of expensive coenzymes, such as nicotinamide adenine dinucleotide (NADH), that are not easily regenerated. The use of direct electrochemistry to catalytically regenerate NADH has long been an aspiration of chemists as a convenient and straightforward method that would enable use of the expensive cofactor in enzyme-catalyzed synthesis on an industrial scale. Unfortunately, direct electrochemical reduction of the oxidized form of nicotinamide adenine dinucleotide (NAD + ) results in unstable radical intermediates that rapidly form biologically inactive byproducts. Recent progress has been made towards the development of inexpensive artificial NADH biomimetics as replacements for the natural coenzyme, but the strategies to regenerate these biomimetic coenzymes is equally limiting. A primary focus of our research is to design synthetic analogues of NAD + and NADH that are both enzymatically active and electrochemically regenerable. We will present our recent progress in understanding the structure-reactivity relationships that lead to dimerization over the preferred formation of 1,4-dihydronicotinamide in NAD + and its biomimetics, and we will describe strategies to prevent dimerization of electrochemically reduced NAD + .
Semi-rational Engineering of Carbonyl Reductase YueD for Efficient Biosynthesis of Halogenated Alcohols with in Situ Cofactor Regeneration

Abstract:Optically active 1-phenylethanol and its derivatives are versatile chiral precursors for many pharmaceuticals. The increasing market demand of enantiopure alcohols calls for exploration of more robust biocatalysts capable of delivering high conversion rates at high substrate concentrations. The carbonyl reductase YueD from Bacillus subtilis was engineered for improved reduction of halogenated acetophenones. Based on in silico docking and Alanine screening, mutant Val181Ala with 97% conversion of the model substrate 3-bromoacetophenone was obtained. Further molecular simulation analysis suggested expansion of the catalytic pocket and altered substrate orientation to provide a structural basis for the improved activity upon Vail 81 mutation. To eliminate the requirement of expensive exogenous NADPH and thus afford economical synthesis of enantiopure alcohol products, a cofactor regeneration system based on glucose dehydrogenase was introduced. Since the product of glucose oxidation seemed to inhibit the activity of YueD, xylose was used instead as the co-substrate, which efficiently regenerated NADPH in situ, delivering (S) or (R) alcohols with >99% ee at high conversion rates of 85-99% in the asymmetric reduction of halogenated acetophenones (500 mM). These data demonstrate the industrial potential of the YueD mutant Val181Ala in biosynthesis of valuable chiral alcohols. (C) 2018 Elsevier B.V. All rights reserved.
Application of Cofactor Regeneration in Biotransformation

Abstract:Cofactor-dependent enzymes catalyze a lot of complicated synthetic reactions.However,the high cost of cofactor requires in situ cofactor regeneration for industrial application. Recently, it was reported that several cofactors such as NAD(P)H, ATP, sugar nucleotides and PAPS(3-phosphoadenosine-5’-phosphosulphate)were effectively regenerated by using enzyme or whole-cell and applied to biotransformations were reviewed in this paper. Some most frequently used strategies and their applications of aforementioned co-factor regeneration. With recent advances in protein and metabolic engineering,genomics and proteomics,cofactor regeneration would be more and more important for biotransformation in medicinal and industrial synthetic chemistry in the near future.

Abstract:The utilization of biocatalytic oxidations has evolved from the niche applications of the early 21st century to a widely recognized tool for general chemical synthesis. One of the major drawbacks that hinders commercialization is the dependence on expensive nicotinamide adenine dinucleotide (NAD(P)+) cofactors, and so, their regeneration is essential. Here, we report the design of carbon-supported Pt catalysts that can regenerate NAD(P)+ by proton-driven NAD(P)H oxidation with concurrent hydrogen formation. The carbon support was modified to tune the electronic nature of the Pt nanoparticles, and it was found that the best catalyst for NAD(P)+ regeneration (TOF = 581 h-1) was electron-rich Pt on carbon. Finally, the heterogeneous Pt catalyst was applied in the biocatalytic oxidation of a variety of alcohols catalyzed by different alcohol dehydrogenases. The Pt catalyst exhibited good compatibility with the biocatalytic system. Its NAD(P)+ regeneration function successfully supported biocatalytic conversion from alcohols to corresponding ketone or lactone products. This work provides a promising strategy for chemical synthesis via NAD(P)+-dependent pathways utilizing a cooperative inorganic-enzymatic catalytic system.

Abstract:Introduction: NADH pyrophosphatase, a hydrolase catalyzing the phosphate bond of NADH to reduced nicotinamide mononucleotide, has potential applications in the food, cosmetic and pharmaceutical industry. Methods: Here, we investigated the effects of vector screening, promoter and RBS strategies on NADH pyrophosphatase expression and protein engineering on its enzymatic activity and thermal stability. Results: In this study, we describe a NADH pyrophosphatase derived from Escherichia coli ( EcNudc ). Strategies focusing on expression regulation including screening vectors, optimizing promoters and ribosome binding sites were utilized to enhance the productivity of EcNudc (1.8 U/mL). Moreover, protein engineering was adopted to further improve the catalytic properties of EcNudc , achieving 3.3-fold higher activity and 3.6-fold greater thermostability at 50°C. Furthermore, fermentation for the combined mutant R148A-H149E ( EcNudc-M ) production in a 7 L fermenter was implemented and the enzyme activity of EcNudc-M reached 33.0 U/mL. Finally, the EcNudc-M was applied in the catalysis of NADH with the highest NMNH yield of 16.65 g/L. Discussion: In conclusion, we constructed a commercially available genetically engineered strain with high activity and thermal stability of NADH pyrophosphatase, laying a broad foundation for the biocatalytic industrial production of NMNH and expand its application range.

Abstract:This study demonstrates the effectiveness of synthetic nicotinamide cofactors as cost-effective alternatives to NADPH in imine reductase (IRED) catalysis. The synthetic cofactors maintained catalytic activity and stereoselectivity, achieving high conversion rates. Molecular docking studies revealed key structural interactions influencing performance. Combining a glucose dehydrogenase (GDH) recycling system further enhanced the stability and efficiency. These findings highlight the potential of synthetic cofactors to reduce costs and improve the feasibility of IRED-catalyzed processes for industrial applications.
