Abstract:Dynamic light scattering (DLS) is a well-known noninvasive technique for investigating interactions of protein molecules in solution. Unfortunately, DLS is not very sensitive to small size changes because covariables, such as temperature, viscosity, and refractive index, are not precisely known, or they vary as functions of an experiment run, making it difficult to resolve subtle size changes of only a few Angstrom. It is usually not possible, if these covariables are not systematically measured and brought into the DLS analysis, to separate monomers from dimers when both are present in solution. We present here measurements with a variant of DLS that determines rotational diffusion as well as translation diffusion. This technique, called depolarized dynamic light scattering (DDLS) is, like DLS, also an old method, but it is rarely used due to enormous practical difficulties. However, we have found that a combination of DLS with DDLS is very promising, because it allows for a rough shape determination of the molecule under study and it is more sensitive to subtle size changes. We built an instrument that overcomes some of the difficulties, and report measurements made with this instrument. One of the samples was Photosystem-I, a membrane protein for photosynthesis. Its dimensions were determined to be 9.6 nm thick and 26 nm in diameter, values that are in good agreement with the dimensions obtained from X-ray diffraction analysis of single crystals.

Abstract:Membrane proteins are frequently reconstituted in different detergents as a prerequisite to create a phospholipid environment reminiscent of their native environment. Different detergent characteristics such as their chain length and bond types could affect the structure and function of proteins. Yet, they are seldom taken into account when choosing a detergent for structural studies. Here, we explore the effect of different detergents and lipids with varying degrees of double- or single-bond composition on 1H-15N transverse relaxation optimized spectroscopy spectra of the outer membrane protein W (OmpW). We observed changes in nuclear magnetic resonance chemical shifts for OmpW reconstituted in micelles, bicelles, and nanodiscs, depending on their detergent/lipid composition. These results suggest that a careful evaluation of detergents is necessary, so as not to jeopardize the structure and function of the protein.

Abstract:Recent developments in neutron scattering instrumentation and sample handling have enabled studies of more complex biological samples and measurements at shorter exposure times. The experiments are typically conducted in D2O-based buffers to emphasize or diminish scattering from a particular component or to minimize background noise in the experiment. To extract most information from such experiments it is thus desirable to determine accurate estimates of how and when closely bound hydrogen atoms from the biomolecule exchange with the deuterium in the solvent. This article introduces and documents software, PSX, for exploring the effect of hydrogen–deuterium exchange for proteins solubilized in D2O as well as the underlying bioinformatical models. The software aims to be generally applicable for any atomistic structure of a protein and its surrounding environment, and thus captures effects of both heterogenous exchange rates throughout the protein structure and varying the experimental conditions such as pH and temperature. The paper concludes with examples of applications and estimates of the effect in typical scenarios emerging in small-angle neutron scattering on biological macromolecules in solution. The analysis presented here suggests that the common assumption of 90% exchange is in many cases an overestimate with the rapid sample handling systems currently available, which leads to fitting and calibration issues when analysing the data. Source code for the presented software is available from an online repository in which it is published under version 3 of the GNU publishing licence.

Abstract:Photosynthetic organisms have established photoprotective mechanisms in order to dissipate excess light energy into heat, which is commonly known as non-photochemical quenching. Cyanobacteria utilize the orange carotenoid protein (OCP) as a high-light sensor and quencher to regulate the energy flow in the photosynthetic apparatus. Triggered by strong light, OCP undergoes conformational changes to form the active red state (OCPR). In many cyanobacteria, the back conversion of OCP to the dark-adapted state is assisted by the fluorescence recovery protein (FRP). However, the exact molecular events involving OCP and its interaction with FRP remain largely unraveled so far due to their metastability. Here, we use small-angle neutron scattering combined with size exclusion chromatography (SEC-SANS) to unravel the solution structures of FRP-OCP complexes using a compact mutant of OCP lacking the N-terminal extension (∆NTEOCPO) and wild-type FRP. The results are consistent with the simultaneous presence of stable 2:2 and 2:1 FRP-∆NTEOCPO complexes in solution, where the former complex type is observed for the first time. For both complex types, we provide ab initio low-resolution shape reconstructions and compare them to homology models based on available crystal structures. It is likely that both complexes represent intermediate states of the back conversion of OCP to its dark-adapted state in the presence of FRP, which are of transient nature in the photocycle of wild-type OCP. This study demonstrates the large potential of SEC-SANS in revealing the solution structures of protein complexes in polydisperse solutions that would otherwise be averaged, leading to unspecific results.

Abstract:Native mass spectrometry of membrane proteins relies on non‐ionic detergents which protect the protein during transfer from solution into the gas phase. Once in the gas phase, the detergent micelle must be efficiently removed, which is usually achieved by collision‐induced dissociation (CID). Recently, infrared multiple photon dissociation (IRMPD) has emerged as an alternative activation method for the analysis of membrane proteins, which has led to a growing interest in detergents that efficiently absorb infrared light. Here we investigate whether the absorption properties of synthetic detergents can be tailored by merging structural motifs of existing detergents into new hybrid detergents. We combine gas‐phase infrared ion spectroscopy with density functional theory to investigate and rationalize the absorption properties of three established detergents and two hybrid detergents with fused headgroups. We show that, although the basic intramolecular interactions in the parent and hybrid detergents are similar, the three‐dimensional structures differ significantly and so do the infrared spectra. Our results outline a roadmap for guiding the synthesis of tailored detergents with computational chemistry for future mass spectrometry applications.

Abstract:The protein secondary structure and conformational changes in Photosystem I (PSI) and Photosystem II (PSII) complexes during Triton X-100 (TX-100) treatment were studied using Fourier transform-infrared (FT-IR) spectroscopy. The calculated protein secondary structures of the two complexes were similar but PSI contained significantly more α-helical content than PSII. The nonionic detergent TX-100 was used as a denaturant to perturb the bilayer lipids in the two photosynthetic systems. Short time exposures to TX-100 resulted in separation of protein subunits accompanied by different changing patterns of protein conformation between PSI and PSII. However, more extended exposures caused significant conformational rearrangement from α-helix to β-sheet, particularly β-strand, in both PSI and PSII complexes. The minimal Triton concentration giving rise to obvious conformational rearrangement of PSI was about five times as high as that of PSII, and the Triton-induced loss of α-helical content in the PSII complex was much more than that in the PSI complex. Our results demonstrate that the transmembrane structure of proteins in the PSI complex is more resistant to delipidation than that in PSII complex.

Abstract:Photosynthetic reaction centres are responsible for the conversion of light energy to chemical energy in purple bacteria.These membrane proteins contain a special bacteriochlorophyll dimer, two accessory bacteriochlorophylls, two bacteriopheophytins and a statically bound quinone molecule.On the cytoplasmic side, a binding site for a mobile ubiquinone can be located, which is reduced stepwise following light induced charge separation events.Using continuous illumination we were able to trap a light induced conformational substate at low temperature that develops in response to prolonged intense illumination.[1] This conformational change mainly affects the H-subunit and proposed to play a role to prevent futile charge recombination.More recently we studied a light induced structural change by Laue diffraction techniques in a related photosynthetic reaction center from Bl. viridis.[2] The time-resolved pumpprobe experiments were performed at the ID09 beamline of the ESRF using narrow band polychromatic ("pink") X-ray pulses.Laue diffraction images were recorded before and following light activation (3 ms delay) with multiple crystal orientations, until highly complete data was obtained.In these experiments we observed that residue Tyr-L162 moves closer to the special pair upon illumination which we interpreted as the electrostatic attraction between the positively charged special pair and the deprotonated tyrosine residue.This subtle conformational change highlight the diverse roles tyrosine residues play in various photosystems.

Abstract:The nature of an interfacial structure buried within a device assembly is often critical to its function. For example, the dye/TiO2 interfacial structure that comprises the working electrode of a dye-sensitized solar cell (DSC) governs its photovoltaic output. These structures have been determined outside of the DSC device, using ex situ characterization methods; yet, they really should be probed while held within a DSC since they are modulated by the device environment. Dye/TiO2 structures will be particularly influenced by a layer of electrolyte ions that lies above the dye self-assembly. We show that electrolyte/dye/TiO2 interfacial structures can be resolved using in situ neutron reflectometry with contrast matching. We find that electrolyte constituents ingress into the self-assembled monolayer of dye molecules that anchor onto TiO2. Some dye/TiO2 anchoring configurations are modulated by the formation of electrolyte/dye intermolecular interactions. These electrolyte-influencing structural changes will affect dye-regeneration and electron-injection DSC operational processes. Abstract:We describe an unprecedented SANS/solvent matched experiment with the aim of providing a meso-scale dynamic structural description of fuzzy complexes such as those formed by nuclear transport factors as they ferry cargo across the nuclear pore complex, whose description is normally limited by the large number of states and rapid time scales of interconversion. These contain repeat short linear interaction domains which are common features of many intrinsically disordered functional proteins - e.g., transcriptional regulators, and RNA-interaction domains associated with liquid-liquid phase separated non-membranous organelles. The novel approach uses site-specific deuteration, SANS, and model fitting to provide changes to average spatial distributions between interacting domains of FG Nups upon binding to the nuclear transport factor NTF2. The results support the fully disordered nature of phenylalanyl-glycyl repeats within FG Nups in their interactions with the nuclear transport factor in vitro, as well as the absence of significant inter-aromatic contacts, or of interchain linkage in complexes.

Abstract:Dynamic, responsive materials can be built using photosurfactants (PS) that self-assemble into ordered nanostructures, such as micelles or liquid crystals. These PS contain photoswitchable groups, such as azobenzene (Azo) or, more recently, arylazopyrazoles (AAPs), which change shape and polarity on photoisomerisation between the E and Z states, thus changing the self-assembled structure. Small-angle X-ray scattering (SAXS) is a powerful technique to probe the morphology of PS and can be used to measure the mechanisms of structural changes using in-situ light irradiation with rapid, time-resolved data collection. However, X-ray irradiation has been shown previously to induce Z-to-E isomerisation of Azo-PS, which can lead to inaccuracies in the measured photostationary state. Here, we investigate the effect of light and X-ray irradiation on micelles formed from two different PS, containing either an Azo or AAP photoswitch using SAXS with in-situ light irradiation. The effect of X-ray irradiation on the Z isomer is shown to depend on the photoswitch, solvent, concentration and morphology. We use this to create guidelines for future X-ray experiments using photoswitchable molecules, which can aid more accurate understanding of these materials for application in solar energy storage, catalysis or controlled drug delivery.

Abstract:Semi‐crystalline polymers present a hierarchical organization of structural levels from ångströms to hundreds of nanometres. By combining small‐ and wide‐angle neutron scattering at the same instrument, such complex morphologies can be resolved under application of relevant humidity and temperature conditions.Semi‐crystalline polymers exhibit microphase separation into crystalline and amorphous domains characterized by multiple structural levels with sizes ranging from ångströms to hundreds of nanometres. The combination of small‐angle (SANS) and wide‐angle (WANS) neutron scattering on the same beamline enables reliable in situ characterization of such materials under application‐relevant conditions, with the unique advantage of contrast variation by controlled labelling, allowing the structure of such multi‐component systems to be resolved in detail. This paper reports a structural analysis performed on deuterated polymer membranes based on syndiotactic polystyrene (sPS) using an extended Q‐range SANS and WANS combination, always with the same neutron scattering instrument, either a pinhole SANS diffractometer installed at a research reactor or a `small‐ and wide‐angle' time‐of‐flight diffractometer installed at a neutron spallation source. sPS is a semi‐crystalline material that becomes hydrophilic and proton conducting when suitable functionalization is achieved by thin film sulfonation, and can form various co‐crystalline complexes (clathrates) with small organic molecules stored in the crystalline phase as guests in the vacancies between the polymer helices. Therefore, this material is interesting not only for its conducting properties but also for its versatility as a model system to evaluate the usefulness of extended Q‐range neutron scattering in such studies. Variation of neutron contrast was achieved in the amorphous hydrophilic phase by using H2O or D2O to hydrate the membranes and in the crystalline phase by loading the clathrates with deuterated or protonated guest molecules. The experimental approach, the advantages and limitations of the two types of instrumentation used in such analyses, and the main results obtained with respect to the structural characterization of sulfonated sPS membranes under different hydration and temperature conditions are reported, and the potential of this method for similar structural studies on other semi‐crystalline polymeric materials is discussed.

Abstract:Small-angle neutron scattering (SANS) is used to study the solution-phase behavior of the well-studied n-type semiconducting polymer P(NDI2OD-T2). To provide a global overview of polymer behavior, four different molecular weight samples are studied in three different solvents and at three different temperatures. The SANS data are interpreted in terms of a hierarchical model combining a cylinder model to explain scattering from individual rigid chains/aggregates at high scattering vector, q, and a Guinier–Porod model to explain the upturn in scattering at low q that appears in the SANS patterns of the higher molecular weight samples. In this way, the scattering patterns of P(NDI2OD-T2) solutions with different molecular weights, different solvents, and at different temperatures can all be adequately modeled and parametrized in terms of varying cylinder length, cylinder width, and mass fractal dimension. To connect the SANS results to thin film microstructure and charge transport, thin films are prepared and studied with atomic force microscopy and organic field effect transistor (OFET) measurements. Significantly, excess network formation in solution is associated with a decrease in the in-plane alignment of polymer chains and decrease in OFET mobility. Thus, while increased aggregation can enhance chain ordering and charge transport in thin films, excess aggregation in the form of a compact entangled network of these aggregates can be detrimental to the formation of ordered structures during solution deposition.

Prevalence of reduced renal function among diabetic hypertensive patients.

Abstract:Patients with diabetes mellitus and hypertension are at high risk of vascular complications, particularly, renal deterioration. This study aimed to evaluate the prevalence and the risk factors of reduced renal function corresponding to chronic kidney disease (CKD) stages 3 - 5 among diabetic hypertensive patients. This is a retrospective cohort study of diabetic hypertensive patients attending A-Watani governmental medical center from August 2006 until August 2007. Creatinine clearance (CrCl) was estimated using the Cockcroft-Gault equation. Those with CrCl< 60 ml/ min, corresponding to CDK stages 3 - 5, were considered to have reduced renal function. The prevalence of reduced renal function was calculated, and the risk factors associated with it were evaluated using multiple logistic regression. The following were the results found in this study: (a) the prevalence of reduced renal function among the study patients was 35.5% distributed as follows: (63.5%) had stage 3 CKD, 21.7% had stage 4 and 13% had stage 5 CKD. (b) Patients with reduced renal function were elderly, had a higher number of chronic diseases and had a longer duration of diabetes and hypertension than those with CrCl≥ 60ml/ min. (c) Men had a higher prevalence of reduced renal function than women. (d) Significant predictors of reduced renal function were older age, duration of diabetes and the number of chronic diseases based on logistic regression analysis. Early and continuous screening of renal function among diabetic hypertensive patients is required to implement preventable strategies of end stage renal disease (ESRD). Better control of blood pressure and diabetes mellitus are important.

Abstract:Abstract Photosynthetic organisms transport and convert solar energy with near-unity quantum efficiency using large protein supercomplexes held in flexible membranes. The individual proteins position chlorophylls to tight tolerances considered critical for fast and efficient energy transfer. The variability in protein organization within the supercomplexes, and how efficiency is maintained despite variability, had been unresolved. Here, we report on structural heterogeneity in the 2-MDa cyanobacterial PSI-IsiA photosynthetic supercomplex observed using Cryo-EM, revealing large-scale variances in the positions of IsiA relative to PSI. Single-molecule measurements found efficient IsiA-to-PSI energy transfer across all conformations, along with signatures of transiently decoupled IsiA. Structure based calculations showed that rapid IsiA-to-PSI energy transfer is always maintained, and even increases by three-fold in rare conformations via IsiA-specific chls. We postulate that antennae design mitigates structural fluctuations, providing a mechanism for robust energy transfer in the flexible membrane.

Abstract:In addition to investigations of the three-dimensional protein structure, information on the dynamical properties of proteins is indispensable for an understanding of protein function in general. Correlations between protein dynamics and function are typically anticipated when both molecular mobility and function are concurrently affected under specific temperatures or hydration conditions. In contrast, excitation energy transfer within the major photosynthetic light-harvesting complex II (LHC II) presents an atypical case, as it remains fully operational even at cryogenic temperatures, primarily depending on the interactions between electronic states and involving harmonic protein vibrations only. This review summarizes recent work on vibrational and conformational protein dynamics of LHC II and directly relates these findings to its light-harvesting function. In addition, we give a comprehensive introduction into the use of neutron spectroscopy and molecular dynamics simulations to investigate the protein dynamics of photosynthetic protein complexes in solution, which is information complementary to that obtained by protein crystallography.

[Effect of tuftsin on the orientation-exploratory behavior of normal white rats and against a background of pharmacologically induced disorders of the brain biogenic amine system].

Abstract:The application of "hole board" method showed that the endogenic immunostimulator tetrapeptide tuftsin injected intraperitoneally in dose 0.3 mg/kg has a short-time stimulating action on the orienting reaction of rats in 5 min, though in 24 hours it suppresses the registered behavioral indexes. The pharmacological analysis of the above studied phenomenon showed that catecholaminergic and especially dopaminergic brain systems played the leading role in tuftsin effect. Tuftsin can normalize animals' behaviour disturbed by the pharmacological agents, which slightly influence the functioning of the brain dopaminergic system.
