Abstract:As the Synthetic Biology Open Language (SBOL) data and visual standards gain acceptance for describing genetic designs in a detailed and reproducible way, there is an increasing need for an intuitive sequence editor tool that biologists can use that supports these standards. This paper describes SBOLDesigner 2, a genetic design automation (GDA) tool that natively supports both the SBOL data model (Version 2) and SBOL Visual (Version 1). This software is enabled to fetch and store parts and designs from SBOL repositories, such as SynBioHub. It can also import and export data about parts and designs in FASTA, GenBank, and SBOL 1 data format. Finally, it possesses a simple and intuitive user interface. This paper describes the design process using SBOLDesigner 2, highlighting new features over the earlier prototype versions. SBOLDesigner 2 is released freely and open source under the Apache 2.0 license.

Abstract:Abstract Diagrams constructed from standardized glyphs are central to communicating complex design information in many engineering fields. For example, circuit diagrams are commonplace in electronics and allow for a suitable abstraction of the physical system that helps support the design process. With the development of the Synthetic Biology Open Language Visual (SBOLv), bioengineers are now positioned to better describe and share their biological designs visually. However, the development of computational tools to support the creation of these diagrams is currently hampered by an excessive burden in maintenance due to the large and expanding number of glyphs present in the standard. Here, we present a Python package called paraSBOLv that enables access to the full suite of SBOLv glyphs through the use of machine-readable parametric glyph definitions. These greatly simplify the rendering process while allowing extensive customization of the resulting diagrams. We demonstrate how the adoption of paraSBOLv can accelerate the development of highly specialized biodesign visualization tools or even form the basis for more complex software by removing the burden of maintaining glyph-specific rendering code. Looking forward, we suggest that incorporation of machine-readable parametric glyph definitions into the SBOLv standard could further simplify the development of tools to produce standard-compliant diagrams and the integration of visual standards across fields.

Abstract:Recently more and more public biological pathway databases support at least one standard pathway format, e.g. PSI-MI, BioPAX and SBML, accessible from either FTP downloads or HTTP downloads. These standard pathway formats are machine readable and are often used for pathway integration and aggregation as well as visualization, analysis, but they are not well-suited for unassisted comprehension and inspection. However it is something miserable for human to read them. It is not easy for us to get knowledge we want from files in these common formats. To address this problem we present a web service named PBSK Browser which is designed to translate BioPAX, SBML, PSI-MI and KGML from machine-readable to human-readable in the form of HTML tables, presenting all detail annotations in the files. PBSK Browser is freely available at http://bis.zju.edu.cn/pbsk.

Abstract:Motivated by the need to parameterize and functionalize dynamic, multiscale simulations, as well as bridge the gap between advancing in silico and laboratory Synthetic Biology practices, this work evaluated and contextualized Synthetic Biology data standards and conversion, modelling and simulation methods, genetic design and optimization, software platforms, machine learning, assembly planning, automated modelling, combinatorial methods, biological circuit design and laboratory automation. This review also discusses technologies related to domain specific languages, libraries and APIs, databases, whole cell models, use of ontologies, datamining, metabolic engineering, parameter estimation/acquisition, robotics, microfluidics and touches on a range of applications. The discussed principles should provide a strong, encompassing foundation for primarily dry laboratory Synthetic Biology automation, reproducibility, interoperability, simulatability, data acquisition, parameterization, functionalization of models, classification, computational efficiency, time efficiency and effective genetic engineering. Applications impact the design-build-test-learn loop, in silico computer assisted design and simulations, hypothesis generation, yield optimization, drug design, synthetic organs, sensors and living therapeutics.

Abstract:Synthetic biology dictates the data-driven engineering of biocatalysis, cellular functions, and organism behavior. Integral to synthetic biology is the aspiration to efficiently find, access, interoperate, and reuse high-quality data on genotype-phenotype relationships of native and engineered biosystems under FAIR principles, and from this facilitate forward-engineering strategies. However, biology is complex at the regulatory level, and noisy at the operational level, thus necessitating systematic and diligent data handling at all levels of the design, build, and test phases in order to maximize learning in the iterative design-build-test-learn engineering cycle. To enable user-friendly simulation, organization, and guidance for the engineering of biosystems, we have developed an open-source python-based computer-aided design and analysis platform operating under a literate programming user-interface hosted on Github. The platform is called teemi and is fully compliant with FAIR principles. In this study we apply teemi for i) designing and simulating bioengineering, ii) integrating and analyzing multivariate datasets, and iii) machine-learning for predictive engineering of metabolic pathway designs for production of a key precursor to medicinal alkaloids in yeast. The teemi platform is publicly available at PyPi and GitHub. Bioengineering holds fantastic perspectives and is poised to change how we produce foods, materials, and medicines. However, rapid progress is limited by a lack of mechanistic knowledge in even the simplest model organisms, such as bacteria and yeast. Thus, to compensate, we often have to construct and study a large number of engineered cells and select the cells with the greatest potential for the given objective function. The targeted construction of engineered cells is often described as an iterative process of design, build, test, and learn (the DBTL cycle). Literate programming is a paradigm that encourages the combination of text and computer code with the potential to describe all workflows covered by the DBTL cycle. The purpose of the present work is to give a first estimate of the extent to which we can accelerate the individual steps in the DBTL cycle by using end-to-end literate programming workflows. To achieve this, we established an open-source platform called teemi, and used it to optimize production of a key precursor to medicinal alkaloids in yeast. We expect that teemi will enable higher DBTL throughput with fewer errors, better integration of IT tools with laboratory resources, and more effective knowledge capture.

Abstract:Background and objective: Biofilms are receiving increasing attention from the biomedical community. Biofilm-like growth within human body is considered one of the key microbial strategies to augment resistance and persistence during infectious processes. The Biofilms Experiment Workbench is a novel software workbench for the operation and analysis of biofilms experimental data. The goal is to promote the interchange and comparison of data among laboratories, providing systematic, harmonised and large-scale data computation. Methods: The workbench was developed with AIBench, an open-source Java desktop application framework for scientific software development in the domain of translational biomedicine. Implementation favours free and open-source third-parties, such as the R statistical package, and reaches for the Web services of the BiofOmics database to enable public experiment deposition. Results: First, we summarise the novel, free, open, XML-based interchange format for encoding biofilms experimental data. Then, we describe the execution of common scenarios of operation with the new workbench, such as the creation of new experiments, the importation of data from Excel spreadsheets, the computation of analytical results, the on-demand and highly customised construction of Web publishable reports, and the comparison of results between laboratories. Conclusions: A considerable and varied amount of biofilms data is being generated, and there is a critical need to develop bioinformatics tools that expedite the interchange and comparison of microbiological and clinical results among laboratories. We propose a simple, open-source software infrastructure which is effective, extensible and easy to understand. Abstract:Ribavirin inhibited the expression of cellular transformation in normal rat kidney cells transformed by a temperature-sensitive mutant of rous sarcoma virus and chicken embryo fibroblasts infected with either a temperature-sensitive mutant or wild-type Rous sarcoma virus. Ribavirin also inhibited replication of the Rous sarcoma viruses in chicken embryo fibroblasts. The effect of ribavirin on cellular transformation was not permanent, as removal of the drug resulted in reversion to the transformed phenotype. The concentration of ribavirin necessary to inhibit the expression of cellular transformation was cytostatic for the cell lines used in this study.

Abstract:Background: Constraint-based analyses of metabolic networks are widely used to simulate the properties of genome-scale metabolic networks. Publicly available implementations tend to be slow, impeding large scale analyses such as the genome-wide computation of pairwise gene knock-outs, or the automated search for model improvements. Furthermore, available implementations cannot easily be extended or adapted by users. Results: Here, we present sybil, an open source software library for constraint-based analyses in R; R is a free, platform-independent environment for statistical computing and graphics that is widely used in bioinformatics. Among other functions, sybil currently provides efficient methods for flux-balance analysis (FBA), MOMA, and ROOM that are about ten times faster than previous implementations when calculating the effect of whole-genome single gene deletions in silico on a complete E. coli metabolic model. Conclusions: Due to the object-oriented architecture of sybil, users can easily build analysis pipelines in R or even implement their own constraint-based algorithms. Based on its highly efficient communication with different mathematical optimisation programs, sybil facilitates the exploration of high-dimensional optimisation problems on small time scales. Sybil and all its dependencies are open source. Sybil and its documentation are available for download from the comprehensive R archive network (CRAN).

Abstract:The advent of high throughput sequencing has ushered life science and clinical research into the era of big data, posing significant challenges for reproducibility due to the complexity of data integration and analysis. Although the FAIR principles advocate for the transparent and reliable sharing of scientific data, their implementation remains hampered by technical barriers. The Global Alliance for Genomics and Health (GA4GH) has made strides in standardizing data and tools, yet a comprehensive solution for reproducibility is lacking. In response, we present BioOS, an open source, cloud native Biomedical big data Operating System. This system encapsulates study components data, code, tools, and environments into workspaces, enhancing reproducibility and validation. BioOS employs JSON Schema for machine readability and includes a Hierarchy Hash Mechanism to ensure data integrity. Adhering to GA4GH protocols, BioOS simplifies complex technological implementations, making advanced research tools accessible. Demonstrated through representative workspaces, BioOS fosters seamless research replication, peer review, and editorial evaluation. Its cloud native infrastructure supports dynamic resource allocation, enabling efficient handling of large scale analyses. By integrating AI driven Large Language Models, BioOS enhances user interaction and operational flexibility. As an evolving open source platform, BioOS exemplifies a transformative approach to biomedical research, aligning with FAIR principles and advancing the AI for Science paradigm, thus promoting a more connected, efficient, and impactful research environment.

Abstract:Abstract Curation of biomedical knowledge into systems biology diagrammatic or computational models is essential for studying complex biological processes. However, systems-level curation is a laborious manual process, especially when facing ever-increasing growth of domain literature. New findings demonstrating elaborate relationships between multiple molecules, pathways and cells have to be represented in a format suitable for systems biology applications. Importantly, curation should capture the complexity of molecular interactions in such a format together with annotations of the involved elements and support stable identifiers and versioning. This challenge calls for novel collaborative tools and platforms allowing to improve the quality and the output of the curation process. In particular, community-based curation, an important source of curated knowledge, requires support in role management, reviewing features and versioning. Here, we present Biological Knowledge Curation (BioKC), a web-based collaborative platform for the curation and annotation of biomedical knowledge following the standard data model from Systems Biology Markup Language (SBML). BioKC offers a graphical user interface for curation of complex molecular interactions and their annotation with stable identifiers and supporting sentences. With the support of collaborative curation and review, it allows to construct building blocks for systems biology diagrams and computational models. These building blocks can be published under stable identifiers and versioned and used as annotations, supporting knowledge building for modelling activities.

MakeSBML: A tool for converting between Antimony and SBML

Abstract:We describe a web-based tool, MakeSBML (<a class="link-external link-https" href="https://sys-bio.github.io/makesbml/" rel="external noopener nofollow">this https URL</a>), that provides an installation-free application for creating, editing, and searching the Biomodels repository for SBML-based models. MakeSBML is a client-based web application that translates models expressed in human-readable Antimony to the System Biology Markup Language (SBML) and vice-versa. Since MakeSBML is a web-based application it requires no installation on the user's part. Currently, MakeSBML is hosted on a GitHub page where the client-based design makes it trivial to move to other hosts. This model for software deployment also reduces maintenance costs since an active server is not required. The SBML modeling language is often used in systems biology research to describe complex biochemical networks and makes reproducing models much easier. However, SBML is designed to be computer-readable, not human-readable. We therefore employ the human-readable Antimony language to make it easy to create and edit SBML models.

Abstract:Synthetic biology is a nascent field that emerged in earnest only around the turn of the millennium. It aims to engineer new biological systems and impart new biological functionality, often through genetic modifications. The design and construction of new biological systems is a complex, multistep process, requiring multidisciplinary collaborative efforts from "fusion" scientists who have formal training in computer science or engineering, as well as hands-on biological expertise. The public has high expectations for synthetic biology and eagerly anticipates the development of solutions to the major challenges facing humanity. This article discusses laboratory practices and the conduct of research in synthetic biology. It argues that the fusion science approach, which integrates biology with computer science and engineering best practices, including standardization, process optimization, computer-aided design and laboratory automation, miniaturization, and systematic management, will increase the predictability and reproducibility of experiments and lead to breakthroughs in the construction of new biological systems. The article also discusses several successful fusion projects, including the development of software tools for DNA construction design automation, recursive DNA construction, and the development of integrated microfluidics systems.

Abstract:SBcoyote is an open-source cross-platform biochemical reaction viewer and editor released under the liberal MIT license. It is written in Python and uses wxPython to implement the GUI and the drawing canvas. It supports the visualization and editing of compartments, species, and reactions. It includes many options to stylize each of these components. For instance, species can be in different colors and shapes. Other core features include the ability to create alias nodes, alignment of groups of nodes, network zooming, as well as an interactive bird-eye view of the network to allow easy navigation on large networks. A unique feature of the tool is the extensive Python plugin API, where third-party developers can include new functionality. To assist third-party plugin developers, we provide a variety of sample plugins, including, random network generation, a simple auto layout tool, export to Antimony, export SBML, import SBML, etc. Of particular interest are the export and import SBML plugins since these support the SBML level 3 layout and render standard, which is exchangeable with other software packages. Plugins are stored in a GitHub repository, and an included plugin manager can retrieve and install new plugins from the repository on demand. Plugins have version metadata associated with them to make it install plugin updates. Biosynth Pipeline: An integrated platform for merging the computational design of chimeric type I polyketide synthases with enzymatic pathways for chemical biosynthesis

Abstract:Synthetic biology offers the promise of manufacturing chemicals more sustainably than petrochemistry. Yet, both the rate at which biomanufacturing can synthesize these molecules and the net chemical accessible space are limited by existing pathway discovery methods which rely on arduous literature searches. Here, we present an automated retrobiosynthesis tool, Biosynth Pipeline, that simultaneously tackles both problems by integrating multifunctional type I polyketide synthases (PKSs) with monofunctional enzymes to propose the synthesis of desired target chemicals via two new tools: DORAnet and RetroTide. While monofunctional enzymes are valuable for carefully decorating a substrate's carbon backbone, they typically cannot expand the backbone itself. PKSs can, instead, predictably do this through their unique ability to catalyze carbon-carbon bond formation reactions iteratively. We evaluated the performance of Biosynth Pipeline against a previously published set of 155 molecules of interest for biomanufacturing, and report that Biosynth Pipeline could produce exact designs for 93 of them, as well as pipelines to a chemically similar product for most of the remaining molecules. Furthermore, Biosynth Pipeline successfully proposes biosynthetic routes for complex therapeutic natural products (cryptofolione and basidalin) for which no known biosynthetic pathway currently exists.

SBML Level 3: an extensible format for the exchange and reuse of biological models

Abstract:<p>Systems biology has experienced dramatic growth in the number, size, and complexity of computational models. To reproduce simulation results and reuse models, researchers must exchange unambiguous model descriptions. We review the latest edition of the Systems Biology Markup Language (SBML), a format designed for this purpose. A community of modelers and software authors developed SBML Level 3 over the past decade. Its modular form consists of a core suited to representing reaction‐based models and packages that extend the core with features suited to other model types including constraint‐based models, reaction‐diffusion models, logical network models, and rule‐based models. The format leverages two decades of SBML and a rich software ecosystem that transformed how systems biologists build and interact with models. More recently, the rise of multiscale models of whole cells and organs, and new data sources such as single‐cell measurements and live imaging, has precipitated new ways of integrating data with models. We provide our perspectives on the challenges presented by these developments and how SBML Level 3 provides the foundation needed to support this evolution.</p>

Automated Robotic Liquid Handling Assembly of Modular DNA Devices

Abstract:Recent advances in modular DNA assembly techniques have enabled synthetic biologists to test significantly more of the available "design space" represented by "devices" created as combinations of individual genetic components. However, manual assembly of such large numbers of devices is time-intensive, error-prone, and costly. The increasing sophistication and scale of synthetic biology research necessitates an efficient, reproducible way to accommodate large-scale, complex, and high throughput device construction. Here, a DNA assembly protocol using the Type-IIS restriction endonuclease based Modular Cloning (MoClo) technique is automated on two liquid-handling robotic platforms. Automated liquid-handling robots require careful, often times tedious optimization of pipetting parameters for liquids of different viscosities (e.g. enzymes, DNA, water, buffers), as well as explicit programming to ensure correct aspiration and dispensing of DNA parts and reagents. This makes manual script writing for complex assemblies just as problematic as manual DNA assembly, and necessitates a software tool that can automate script generation. To this end, we have developed a web-based software tool, http://mocloassembly.com, for generating combinatorial DNA device libraries from basic DNA parts uploaded as Genbank files. We provide access to the tool, and an export file from our liquid handler software which includes optimized liquid classes, labware parameters, and deck layout. All DNA parts used are available through Addgene, and their digital maps can be accessed via the Boston University BDC ICE Registry. Together, these elements provide a foundation for other organizations to automate modular cloning experiments and similar protocols. The automated DNA assembly workflow presented here enables the repeatable, automated, high-throughput production of DNA devices, and reduces the risk of human error arising from repetitive manual pipetting. Sequencing data show the automated DNA assembly reactions generated from this workflow are ~95% correct and require as little as 4% as much hands-on time, compared to manual reaction preparation.
GenoLIB: a database of biological parts derived from a library of common plasmid features

Abstract:Synthetic biologists rely on databases of biological parts to design genetic devices and systems. The sequences and descriptions of genetic parts are often derived from features of previously described plasmids using ad hoc, error-prone and time-consuming curation processes because existing databases of plasmids and features are loosely organized. These databases often lack consistency in the way they identify and describe sequences. Furthermore, legacy bioinformatics file formats like GenBank do not provide enough information about the purpose of features. We have analyzed the annotations of a library of ∼2000 widely used plasmids to build a non-redundant database of plasmid features. We looked at the variability of plasmid features, their usage statistics and their distributions by feature type. We segmented the plasmid features by expression hosts. We derived a library of biological parts from the database of plasmid features. The library was formatted using the Synthetic Biology Open Language, an emerging standard developed to better organize libraries of genetic parts to facilitate synthetic biology workflows. As proof, the library was converted into GenoCAD grammar files to allow users to import and customize the library based on the needs of their research projects.

Abstract:Motivation: The rapid accumulation of knowledge in the field of Systems Biology during the past years requires advanced, but simple-to-use, methods for the visualization of information in a structured and easily comprehensible manner. Results: We have developed biographer, a web-based renderer and editor for reaction networks, which can be integrated as a library into tools dealing with network-related information. Our software enables visualizations based on the emerging standard Systems Biology Graphical Notation. It is able to import networks encoded in various formats such as SBML, SBGN-ML and jSBGN, a custom lightweight exchange format. The core package is implemented in HTML5, CSS and JavaScript and can be used within any kind of web-based project. It features interactive graph-editing tools and automatic graph layout algorithms. In addition, we provide a standalone graph editor and a web server, which contains enhanced features like web services for the import and export of models and visualizations in different formats.
