Abstract:Rapeseed meal is an important feed protein source, and the amino acid composition has a close relationship with the processing quality of feed, of which serine, cystine and tyrosine are the semi-essential amino acids for most animals. By using newly developed two-genetic-system QTL mapping software and method for analyzing seed quality traits of dicotyledonous plants, two backcross populations from a set of doubled haploid (DH) lines derived from an elite hybrid cross between Tapidor and Ningyou 7 were used to detect the QTLs simultaneously located in the amphidiploid embryo and maternal plant nuclear ge-nomes for the semi-essential amino acid contents of rapeseed across environments. The results showed that five QTLs for serine content, two QTLs for cystine content and five QTLs for tyrosine content were identified, which were subsequently mapped on chromosomes A1, A4, A7, A8, A9, C2, C3, or C9 and could respectively explain 59.34%, 29.66%, and 59.26% of phenotypic variation in total. Five QTLs were major effect QTLs which could explain more than 10% of phenotypic variation for each. All of these QTLs had both notable embryo and maternal additive main effects, among which three QTLs were also found to have sig-nificant QE interaction effects. One QTL cluster on chromosome A4 was discovered to contain three QTLs related to serine, cystine and tyrosine contents. Some important QTLs and the tightly linked markers will have an important application value in the later map-based cloning and marker-assisted selection.

Abstract:Objective]In present study, BC1F1 1 and BC1F1 2 populations constructed from Brassica napus genetic population TN DH and parents Tapidor and Ningyou7 were used to analyze the distribution and linkage markers of QTLs with embryo genetic effects, maternal genetic main effects, and their QTL × environment interaction effects on oil and protein contents in rapeseed, as well as to study the influence of environmental interaction on QTL mapped on different genetic systems and explore the optimal strategies and methods for improvement of these two quality traits in marker-assisted selection. [Method] A total of 202 TN DH lines and parents were planted in accordance with the general method for field experiments, based on randomized block design with two replications for two years. At flowering stage, BC1F1 1 and BC1F1 2 populations were constructed by double cross between 202 TN DH lines and parents, and the mature seeds of backcross population and parents were harvested for determining the oil and protein contents in rapeseed. Near infrared reflectance calibration models and methods were used for the measurement of oil and protein contents. A genetic map and a newly developed QTL mapping software and methods considering two different genetic systems for quality traits of dicotyledonous crop seeds were used to detect QTLs for oil and protein contents with the data from BC1F1 1 and BC1F1 2 populations in different years.[Result]A total of seven QTLs relevant to oil and protein contents in rapeseed were distributed in A1, A4, A6, A7, C2 and C5 linkage groups, in which four QTLs associated with oil content were detected as well as three QTLs for protein content, with total phenotypic contributions of 49.1%and 59.6%, respectively. All QTLs showed extremely significant embryo additive main effects and maternal additive main effects, in which four QTLs were found to have significant or extremely significant embryo dominant main effects, and two QTLs for oil content had significant environmental interaction effects. qOC-6-3 and qPC-4-1 were detected as the important QTLs with larger genetic effects, which could explain 36.3%and 37.9%of the phenotypic variation in oil content and protein content, respectively. qOC-4-2 and qPC-4-1 were co-localized in the A4 linkage group between molecular markers HS-K02-2 and HBR094 with the confidence interval of 17.5-19.4 cM. [Conclusion] The results showed that oil content and protein content in rapeseed could be controlled by the expression of QTLs located in different genetic systems of seed embryo and maternal plant, and environment interaction effects play more significant roles on the performance of oil content while the QTL expression of protein content was relatively stable in different environmental conditions. In addition, qOC-6-3 detected on A6 linkage group and qPC-4-1 on A4 linkage group are major QTLs for oil and protein contents,respectively, and three QTLs for protein content in present experiment have not been reported ever since.

Abstract:BACKGROUND Non-essential amino acids are a good source of nitrogen and also very important contributors to the metabolic process. Analysis of quantitative trait locus (QTL) simultaneously located on the amphidiploid embryo and maternal plant nuclear genomes for non-essential amino acid contents in rapeseed meal across different environments was conducive to further clarify the genetic mechanism of seed quality traits. RESULTS Twenty-eight QTLs associated with arginine (five QTLs), histidine (four QTLs), glutamic acid (three QTLs), glycine (three QTLs), proline (three QTLs), alanine (four QTLs) and aspartic acid (six QTLs) contents were identified in present study. All of these QTLs had significant additive main effects from embryo and maternal plant nuclear genomes with eight of them showing significant embryo dominance main effects and 12 showing notable QTL × environment interaction effects. Among them, 12 QTLs were major QTLs which could explain 13.27-35.71% of the phenotypic variation. Specially, five QTL clusters associated with several QTLs related to multiple traits were distributed on chromosomes A1, A4, A5, A7 and C2. CONCLUSION Non-essential amino acids in rapeseed meal could be simultaneously controlled by the genetic effects from the QTLs which were located on the chromosomes both in the embryo and maternal plant genetic systems.
Modelling Epistatic Effects of Embryo and Endosperm Qtl on Seed Quality Traits

Abstract:Coordinated expression of embryo and endosperm tissues is required for proper seed development. The coordination among these two tissues is controlled by the interaction between multiple genes expressed in the embryo and endosperm genomes. In this article, we present a statistical model for testing whether quantitative trait loci (QTL) active in different genomes, diploid embryo and triploid endosperm, epistatically affect a trait expressed on the endosperm tissue. The maximum likelihood approach, implemented with the EM algorithm, was derived to provide the maximum likelihood estimates of the locations of embryo- and endosperm-specific QTL and their main effects and epistatic effects. This model was used in a real example for rice In which two QTL, one from the embryo genome and the other from the endosperm genome, exert a significant interaction effect on gel consistency on the endosperm. Our model has successfully detected Waxy, a candidate gene in the embryo genome known to regulate one of the major steps of amylose biosynthesis in the endosperm. This model will have great implications for agricultural and evolutionary genetic research.

Abstract:The increases in the usage of nitrogen fertilizer result in deleterious impacts on the environment; thus, there is an urgent need to improve nitrogen use efficiency (NUE) in crops including rice ( Oryza sativa L.). Attentions have focused on quantitative trait loci (QTL) mapping of NUE-related traits using single experimental population, but to date, very few studies have taken advantage of association mapping to examine hundreds of lines for identifying potentially novel QTLs in rice. Here, we conducted association analysis on NUE-related traits using a population containing 184 varieties, which were genotyped with 157 genome-wide simple sequence repeat (SSR) markers. We detected eight statistically significant marker loci associating with NUE-related traits, of which two QTLs at RM5639 and RM3628 harbored known NUE-related genes GS1;2 and AspAt3 , respectively. At a novel NUE-related locus RM5748, we developed Kompetitive Allele Specific PCR (KASP) single nucleotide polymorphism (SNP) markers and searched for putative NUE-related genes which are close to the associated SNP marker. Based on a transcriptional map of N stress responses constructed by our lab, we evaluated expressions of the NUE-related genes in this region and validated their effect on NUE. Meanwhile, we analyzed NUE-related alleles of the eight loci that could be utilized in marker-assisted selection. Moreover, we estimated breeding values of all the varieties through genomic prediction approach that could be beneficial for rice NUE enhancement.

Abstract:Amino acid is an important nutrient resource for both human and animals. Using a set of 188 RILs population derived from an elite hybrid cross of upland cotton cultivars 'HS46' × 'MARCABUCAG8US-1-88' and their immortal F2 (IF2) with reciprocal backcrosses BC1F1 and BC2F1 (BC) populations in two environments, the QTLs located on the embryo genome and maternal plant genome for nine amino acids of cottonseed were studied across environments. The QTL Network-CL-2.0-seed software was used to analyze the QTLs and their genetic effects for nine amino acids. A total of 56 QTLs for nine amino acids were detected in both populations, with many having over 5% of phenotypic variation. Ten of the total QTLs could be simultaneously found in the IF2 and BC populations. For most QTLs, the genetic effects from embryo genome were more important than those from maternal plant genome for the performance of nine amino acids. Significant embryo additive main effects and maternal additive main effect with their environment interaction effects from many QTLs were also found in present experiment. Some QTLs with larger phenotypic variation were important for improving the amino-acid contents in cottonseeds.
High-Resolution Mapping in Two RIL Populations Refines Major “QTL Hotspot” Regions for Seed Size and Shape in Soybean (Glycine max L.)

Abstract:Seed size and shape are important traits determining yield and quality in soybean. However, the genetic mechanism and genes underlying these traits remain largely unexplored. In this regard, this study used two related recombinant inbred line (RIL) populations (ZY and K3N) evaluated in multiple environments to identify main and epistatic-effect quantitative trait loci (QTLs) for six seed size and shape traits in soybean. A total of 88 and 48 QTLs were detected through composite interval mapping (CIM) and mixed-model-based composite interval mapping (MCIM), respectively, and 15 QTLs were common among both methods; two of them were major (R2 > 10%) and novel QTLs (viz., qSW-1-1ZN and qSLT-20-1K3N). Additionally, 51 and 27 QTLs were identified for the first time through CIM and MCIM methods, respectively. Colocalization of QTLs occurred in four major QTL hotspots/clusters, viz., “QTL Hotspot A”, “QTL Hotspot B”, “QTL Hotspot C”, and “QTL Hotspot D” located on Chr06, Chr10, Chr13, and Chr20, respectively. Based on gene annotation, gene ontology (GO) enrichment, and RNA-Seq analysis, 23 genes within four “QTL Hotspots” were predicted as possible candidates, regulating soybean seed size and shape. Network analyses demonstrated that 15 QTLs showed significant additive x environment (AE) effects, and 16 pairs of QTLs showing epistatic effects were also detected. However, except three epistatic QTLs, viz., qSL-13-3ZY, qSL-13-4ZY, and qSW-13-4ZY, all the remaining QTLs depicted no main effects. Hence, the present study is a detailed and comprehensive investigation uncovering the genetic basis of seed size and shape in soybeans. The use of a high-density map identified new genomic regions providing valuable information and could be the primary target for further fine mapping, candidate gene identification, and marker-assisted breeding (MAB).

Abstract:Cottonseeds are rich in various essential amino acids. However, the inheritance of them at molecular level are still not defined across various genetic systems. In the present study, using a newly developed mapping model that can analyze the embryo and maternal main effects as well as QTL × environment interaction effects on quantitative quality trait loci (QTLs) in cottonseeds, a study on QTL located in the tetraploid embryo and tetraploid maternal plant genomes for essential amino acid contents in cottonseeds under different environments was carried out, using the immortal F2 (IF2) populations from a set of 188 recombinant inbred lines derived from an intraspecific hybrid cross of two upland cotton germplasms HS46 and MARKCBUCAG8US-1-88 as experimental materials. The results showed a total of 35 QTLs associated with these quality traits in cottonseeds. Nineteen QTLs were subsequently mapped on chromosome 5, 6 and 8 in sub-A genome and chromosome 15, 18, 22 and 23 in sub-D genome. Eighteen QTLs were also found having QTL × environment (QE) interaction effects. The genetic main effects from QTLs located on chromosomes in the embryo and maternal plant genomes and their QE effects in different environments were all important for these essential amino acids in cottonseeds. The results suggested that the influence of environmental factors on the expression of some QTLs located in different genetic systems should be considered when improving for these amino acids. This study can serve as the foundation for the improvement of these essential amino acids in cottonseeds.
Detecting the QTL-Allele System of Seed Oil Traits Using Multi-Locus Genome-Wide Association Analysis for Population Characterization and Optimal Cross Prediction in Soybean

Abstract:Soybean is one of the world's major vegetative oil sources, while oleic acid and linolenic acid content are the major quality traits of soybean oil. The restricted two-stage multi-locus genome-wide association analysis (RTM-GWAS), characterized with error and false-positive control, has provided a potential approach for a relatively thorough detection of whole-genome QTL-alleles. The Chinese soybean landrace population (CSLRP) composed of 366 accessions was tested under four environments to identify the QTL-allele constitution of seed oil, oleic acid and linolenic acid content (SOC, OAC, and LAC). Using RTM-GWAS with 29,119 SNPLDBs (SNP linkage disequilibrium blocks) as genomic markers, 50, 98, and 50 QTLs with 136, 283, and 154 alleles (2-9 per locus) were detected, with their contribution 82.52, 90.31, and 83.86% to phenotypic variance, corresponding to their heritability 91.29, 90.97, and 90.24% for SOC, OAC, and LAC, respectively. The RTM-GWAS was shown to be more powerful and efficient than previous single-locus model GWAS procedures. For each trait, the detected QTL-alleles were organized into a QTL-allele matrix as the population genetic constitution. From which the genetic differentiation among 6 eco-populations was characterized as significant allele frequency differentiation on 28, 56, and 30 loci for the three traits, respectively. The QTL-allele matrices were also used for genomic selection for optimal crosses, which predicted transgressive potential up to 24.76, 40.30, and 2.37% for the respective traits, respectively. From the detected major QTLs, 38, 27, and 25 candidate genes were annotated for the respective traits, and two common QTL covering eight genes were identified for further study.

Methods for predicting superior genotypes under multiple environments based on QTL effects

Abstract:Methods were developed for predicting two kinds of superior genotypes (superior line and superior hybrid) based on quantative trait locus (QTL) effects including epistatic and QTL × environment interaction effects. Formulae were derived for predicting the total genetic effect of any individual with known QTLs genotype derived from the mapping population in a specific environment. Two algorithms, enumeration algorithm and stepwise tuning algorithm, were used to select the best multi-locus combination of all the putative QTLs. Grain weight per plant (GW) in rice was analyzed as a working example to demonstrate the proposed methods. Results showed that the predicted superior lines and superior hybrids had great superiorities over the F 1 hybrid, indicating large breeding potential remained for further improvement on GW. Results also showed that epistatic effects and their interaction with environments largely contributed to the superiorities of the predicted superior lines and superior hybrids. User-friendly software, QTLNetwork, version 1.0, was developed based on the methods in the present paper.

Abstract:Background: Soybean is an important oil and cash crop, soybean protein is the main source of protein for human consumption. Soybean oil is also major edible oil that is rich in unsaturated fatty acids and is more conducive to human long-term consumption than animal oil. An important research direction of current soybean breeding is improvement of the protein and fat content using marker assisted selection and many reports of associated quantitative trait locus (QTL) mapping have been documented. Until to now, a total of 241 QTLs associated with protein content and 315 related to fat content have been collected on the SoyBase website. Methods: In this study, 236 F2 generation plants and a derivative group were constructed by using Jiyu50 and Jinong18, obtained from Jilin Province. Combining three years of phenotypic and molecular detection data, using the ICIM method, one-dimensional scanning detected 24 QTLs related to protein and fat content, two-dimensional ICIM analysis of F2:3 families detected 7 pairs of epistatic QTLs associated with fat content. Result: Based on a mixed model for major genes and polygenes, the C model was determined the optimal genetic model for protein and fat content, with genetic rates of multiple genes of 71.15% and 79.15%, respectively. In the detection of high-oil molecular markers, the detection coincidence degree was Sat_238 greater than Satt 100 greater than Satt 150 greater than Satt 636 greater than Sat_287 = Sat_342, while this was Satt150 = Sat_342 greater than Satt100 greater than Satt 636 greater than Sat_287 greater than Sat_238 for high-protein markers. The QTL localization results showed that 9 microeffect QTLs related to protein content and 7 microeffect QTLs related to fat content were detected. Isolation analysis results were generally similar to those of QTL mapping. One stable QTL associated with protein content and two stable QTLs associated with fat content were identified as being of some application value in soybean molecular marker-assisted breeding.

Abstract:BackgroundQuantitative trait locus (QTL) mapping is an efficient approach to discover the genetic architecture underlying complex quantitative traits. However, the low density of molecular markers in genetic maps has limited the efficiency and accuracy of QTL mapping. In this study, specific length amplified fragment sequencing (SLAF-seq), a new high-throughput strategy for large-scale SNP discovery and genotyping based on next generation sequencing (NGS), was employed to construct a high-density soybean genetic map using recombinant inbred lines (RILs, Luheidou2 × Nanhuizao, F5:8). With this map, the consistent QTLs for isoflavone content across various environments were identified.ResultsIn total, 23 Gb of data containing 87,604,858 pair-end reads were obtained. The average coverage for each SLAF marker was 11.20-fold for the female parent, 12.51-fold for the male parent, and an average of 3.98-fold for individual RILs. Among the 116,216 high-quality SLAFs obtained, 9,948 were polymorphic. The final map consisted of 5,785 SLAFs on 20 linkage groups (LGs) and spanned 2,255.18 cM in genome size with an average distance of 0.43 cM between adjacent markers. Comparative genomic analysis revealed a relatively high collinearity of 20 LGs with the soybean reference genome. Based on this map, 41 QTLs were identified that contributed to the isoflavone content. The high efficiency and accuracy of this map were evidenced by the discovery of genes encoding isoflavone biosynthetic enzymes within these loci. Moreover, 11 of these 41 QTLs (including six novel loci) were associated with isoflavone content across multiple environments. One of them, qIF20-2, contributed to a majority of isoflavone components across various environments and explained a high amount of phenotypic variance (8.7% - 35.3%). This represents a novel major QTL underlying isoflavone content across various environments in soybean.ConclusionsHerein, we reported a high-density genetic map for soybean. This map exhibited high resolution and accuracy. It will facilitate the identification of genes and QTLs underlying essential agronomic traits in soybean. The novel major QTL for isoflavone content is useful not only for further study on the genetic basis of isoflavone accumulation, but also for marker-assisted selection (MAS) in soybean breeding in the future.

Abstract:Soybean, a primary vegetable protein source, boasts favorable amino acid profiles; however, its composition still falls short of meeting human nutritional demands. The soybean amino acid content is a quantitative trait controlled by multiple genes. In this study, an F2 population of 186 individual plants derived from the cross between ChangJiangChun2 and JiYu166 served as the mapping population. Based on the previously published genetic map of our lab, we increased the density of the genetic map and constructed a new genetic map containing 518 SSR (simple sequence repeats) markers and 64 InDel (insertion-deletion) markers, with an average distance of 5.27 cm and a total length of 2881.2 cm. The content of eight essential amino acids was evaluated in the F2:5, F2:6, and BLUP (best linear unbiased prediction). A total of 52 QTLs (quantitative trait loci) were identified, and 13 QTL clusters were identified, among which loci02.1 and loci11.1 emerged as stable QTL clusters, exploring candidate genes within these regions. Through GO enrichment and gene annotation, 16 candidate genes associated with soybean essential amino acid content were predicted. This study would lay the foundation for elucidating the regulatory mechanisms of essential amino acid content and contribute to germplasm innovation in soybeans.

Abstract:Abstract Background Different soybean ( Glycine max L.) leaf chlorophyll-content traits are considered to be significantly linked to soybean yield. To map the quantitative trait loci (QTLs) of soybean leaf chlorophyll-content traits, an advanced recombinant inbred line (RIL, ZH, Zhonghuang 24 × Huaxia 3) population was adopted to phenotypic data acquisitions for the target traits across six distinct environments (seasons and soybean growth stages). Moreover, the restriction site-associated DNA sequencing (RAD-seq) based high-density genetic linkage map of the RIL population was utilized for QTL mapping by carrying out the composite interval mapping (CIM) approach. Results Correlation analyses showed that most traits were correlated with each other under specific chlorophyll assessing method and were regulated both by hereditary and environmental factors. In this study, 78 QTLs for soybean leaf chlorophyll-content traits were identified. Furthermore, 13 major QTLs and five important QTL hotspots were classified and highlighted from the detected QTLs. Finally, Glyma01g15506 , Glyma02g08910 , Glyma02g11110 , Glyma07g15960 , Glyma15g19670 and Glyma15g19810 were predicted from the genetic intervals of the major QTLs and important QTL hotspots. Conclusions The detected QTLs and candidate genes may facilitate to gain a better understanding of the hereditary basis of soybean leaf chlorophyll-content traits and may be valuable to pave the way for the marker-assisted selection (MAS) breeding of the target traits.

Construction of Genetic Map and QTL Mapping for Seed Size and Quality Traits in Soybean (Glycine max L.)

Abstract:Soybean (Glycine max L.) is the main source of vegetable protein and edible oil for humans, with an average content of about 40% crude protein and 20% crude fat. Soybean yield and quality traits are mostly quantitative traits controlled by multiple genes. The quantitative trait loci (QTL) mapping for yield and quality traits, as well as for the identification of mining-related candidate genes, is of great significance for the molecular breeding and understanding the genetic mechanism. In this study, 186 individual plants of the F2 generation derived from crosses between Changjiangchun 2 and Yushuxian 2 were selected as the mapping population to construct a molecular genetic linkage map. A genetic map containing 445 SSR markers with an average distance of 5.3 cM and a total length of 2375.6 cM was obtained. Based on constructed genetic map, 11 traits including hundred-seed weight (HSW), seed length (SL), seed width (SW), seed length-to-width ratio (SLW), oil content (OIL), protein content (PRO), oleic acid (OA), linoleic acid (LA), linolenic acid (LNA), palmitic acid (PA), stearic acid (SA) of yield and quality were detected by the multiple- d size traits and 113 QTLs related to quality were detected by the multiple QTL model (MQM) mapping method across generations F2, F2:3, F2:4, and F2:5. A total of 71 QTLs related to seed size traits and 113 QTLs related to quality traits were obtained in four generations. With those QTLs, 19 clusters for seed size traits and 20 QTL clusters for quality traits were summarized. Two promising clusters, one related to seed size traits and the other to quality traits, have been identified. The cluster associated with seed size traits spans from position 27876712 to 29009783 on Chromosome 16, while the cluster linked to quality traits spans from position 12575403 to 13875138 on Chromosome 6. Within these intervals, a reference genome of William82 was used for gene searching. A total of 36 candidate genes that may be involved in the regulation of soybean seed size and quality were screened by gene functional annotation and GO enrichment analysis. The results will lay the theoretical and technical foundation for molecularly assisted breeding in soybean.

Abstract:The relative importance of various types of quantitative trait locus (QTL) conferring oil content and its fatty acid components in soybean seeds was assessed through testing a recombinant inbred line (RIL) population (derived from KF1 × NN1138-2) in randomized blocks experiments in 2004–2006. The contents of oil and oleic, linoleic, linolenic, palmitic and stearic acids were determined with automatic Soxhlet extraction system and gas chromatography, respectively. Based on the established genetic linkage map with 834 markers, QTLNetwork2.0 was used to detect QTL under the genetic model composed of additive, additive × additive (epistasis), additive × year and epistasis × year effects. The contributions to the phenotypic variances of additive QTL and epistatic QTL pairs were 15.7% (3 QTL) and 10.8% (2 pairs) for oil content, 10.4% (3 QTL) and 10.3% (3 pairs) for oleic acid, 11.6% (3 QTL) and 8.5% (2 pairs) for linoleic acid, 28.5% (7 QTL) and 7.6% (3 pairs) for linolenic acid, 27.0% (6 QTL) and 16.6% (7 pairs) for palmitic acid and 29.7% (5 QTL) and 4.3% (1 pair) for stearic acid, respectively. Those of additive QTL by year interaction were small and no epistatic QTL pair by year interaction was found. Among the 27 additive QTL and 36 epistatic QTL (18 pairs), three are duplicated between the two QTL types. A large difference was found between the genotypic variance among RILs and the total variance of mapped QTL, which accounted for 52.9–74.8% of the genotypic variation, much larger than those of additive QTL and epistatic QTL pairs. This part of variance was recognized as that due to a collection of unmapped minor QTL, like polygenes in biometrical genetics, and was designated as collective unmapped minor QTL. The results challenge the breeders for how to pyramid different types of QTL. In addition, the present study supports the mapping strategy of a full model scanning followed by verification with other procedures corresponding to the first results.

QTL MAPPING FOR 100-SEED FRESH WEIGHT IN VEGETABLE SOYBEAN

Abstract:100-seed fresh weight is an important quality trait of vegetable soybean.The objective of the present study was to map QTL for 100-seed fresh weight of vegetable soybean.The Recombinant Inbred Lines(RIL),including 158 lines,from the cross BOGAO×NG94-156,were used as experimental materials in this study.Based on the linkage map constructed mainly with Single Sequence Repeat(SSR)markers using this RIL population,the software WinQTL Cart V2.5 and the composite interval mapping were employed to identify quantitative traits loci(QTL)associated with 100-seed fresh weight in 2005 and 2006 years.It was found that the results of mapping QTL for 100-seed fresh weight were similar for these two years.Two QTLs mapped on linkage group G could be detected in two years,and they could be explained 7.64%～12.74% of the total variation of the 100-seed fresh weight,respectively.In addition,the software QTL Mapper 1.6 was applied to detect QTLs and estimate additive environment interaction effects of QTLs.The result indicated that the results of mapping QTL for 100-seed fresh weight were similar for these two methods.There was one QTL with additive environment interaction effect,and the value is 1.18%.The SSR marker acquired by QTL mapping for 100-seed fresh weight in this study,was served as a solid platform for the molecular marker assisted selection.

Abstract:Protein and sugar content are important seed quality traits in soybean because they improve the value and sustainability of soy food and feed products. Thus, identifying Quantitative Trait Loci (QTL) for soybean seed protein and sugar content can benefit plant breeders and the soybean market by accelerating the breeding process via marker-assisted selection. For this study, a population of recombinant inbred lines (RILs) was developed from a cross between R08-3221 (high protein and low sucrose) and R07-2000 (high sucrose and low protein). Phenotypic data for protein content were taken from the F2:4 and F2:5 generations. The DA7250 NIR analyzer and HPLC instruments were used to analyze total seed protein and sucrose content. Genotypic data were generated using analysis via the SoySNP6k chip. A total of four QTLs were identified in this study. Two QTLs for protein content were located on chromosomes 11 and 20, and two QTLs associated with sucrose content were located on chromosomes 14 and. 11, the latter of which co-localized with detected QTLs for protein, explaining 10% of the phenotypic variation for protein and sucrose content in soybean seed within the study population. Soybean breeding programs can use the results to improve soybean seed quality.

Abstract:Soybean is a primary source of plant-based oil and protein for human diets. Seed size and weight are important agronomic traits that significantly influence soybean yield. Despite their importance, the genetic mechanisms underlying soybean seed size and weight remain to be fully elucidated. In order to identify additional, major quantitative trait loci (QTL) associated with seed size and weight, we developed segregating populations by crossing a large-seeded soybean variety “Kebaliang” with a small-seeded soybean variety “SUZUMARU”. We evaluated seed length, width, thickness, and hundred-seed weight across two generations, F4 and F5, in 2022 and 2023. Employing bulked segregate analysis with whole-genome resequencing (BSA-seq), we detected 18 QTLs in the F4 population and 12 QTLs in the F5 population. Notably, six QTLs showed high stability between the two generations, with five derived from two pleiotropic loci (qSS4-1 and qSS20-1) and one specific to seed width (qSW14-1). Further validation and refinement of these loci were carried out through linkage mapping using molecular markers in the F5 population. Additionally, we identified 18 candidate genes within these stable loci and analyzed their sequence variations and expression profiles. Together, our findings offered a foundational reference for further soybean seed size research and unveiled novel genetic loci and candidate genes that could be harnessed for the genetic enhancement of soybean production.

Mapping Isoflavone QTL with Main, Epistatic and QTL × Environment Effects in Recombinant Inbred Lines of Soybean.

Abstract:Soybean (Glycine max (L.) Merr.) isoflavone is important for human health and plant defense system. To identify novel quantitative trait loci (QTL) and epistatic QTL underlying isoflavone content in soybean, F-5:6, F-5:7 and F-5:8 populations of 130 recombinant inbred (RI) lines, derived from the cross of soybean cultivar 'Zhong Dou 27' (high isoflavone) and 'Jiu Nong 20' (low isoflavone), were analyzed with 95 new SSR markers. A new linkage map including 194 SSR markers and covering 2,312 cM with mean distance of about 12 cM between markers was constructed. Thirty four QTL for both individual and total seed isoflavone contents of soybean were identified. Six, seven, ten and eleven QTL were associated with daidzein (DZ), glycitein (GC), genistein (GT) and total isoflavone (TI), respectively. Of them 23 QTL were newly identified. The qTIF_1 between Satt423 and Satt569 shared the same marker Satt569 with qDZF_2, qGTF_1 and qTIF_2. The qGTD2_1 between Satt186 and Satt226 was detected in four environments and explained 3.41%-10.98% of the phenotypic variation. The qGTA2_1, overlapped with qGCA2_1 and detected in four environments, was close to the previously identified major QTL for GT, which were responsible for large a effects. QTL (qDZF_2, qGTF_1 and qTIF_2) between Satt144-Satt569 were either clustered or pleiotropic. The qGCM_1, qGTM_1 and qTIM_1 between Satt540-Sat_244 explained 2.02%-9.12% of the phenotypic variation over six environments. Moreover, the qGCE_1 overlapped with qGTE_1 and qTIE_1, the qTIH_2 overlapped with qGTH_1, qGCI_1 overlapped with qDZI_1, qTIL_1 overlapped with qGTL_1, and qTIO_1 overlapped with qGTO_1. In this study, some of unstable QTL were detected in different environments, which were due to weak expression of QTL, QTL by environment interaction in the opposite direction to a effects, and/or epistasis. The markers identified in multi-environments in this study could be applied in the selection of soybean cultivars for higher isoflavone content and in the map-based gene cloning.
