Abstract:Biomedical knowledge graphs (KGs) serve as comprehensive data repositories that contain rich information about nodes and edges, providing modeling capabilities for complex relationships among biological entities. Many approaches either learn node features through traditional machine learning methods, or leverage graph neural networks (GNNs) to directly learn features of target nodes in the biomedical KGs and utilize them for downstream tasks. Motivated by the pre-training technique in natural language processing (NLP), we propose a framework named PT-KGNN (Pre-Training the biomedical KG with GNNs) to learn embeddings of nodes in a broader context by applying GNNs on the biomedical KG. We design several experiments to evaluate the effectivity of our proposed framework and the impact of the scale of KGs. The results of tasks consistently improve as the scale of the biomedical KG used for pre-training increases. Pre-training on large-scale biomedical KGs significantly enhances the drug-drug interaction (DDI) and drug-disease association (DDA) prediction performance on the independent dataset. The embeddings derived from a larger biomedical KG have demonstrated superior performance compared to those obtained from a smaller KG. By applying pre-training techniques on biomedical KGs, rich semantic and structural information can be learned, leading to enhanced performance on downstream tasks. it is evident that pre-training techniques hold tremendous potential and wide-ranging applications in bioinformatics.

Abstract:Recent advances in natural language processing (NLP) owe their success to pre-training language models on large amounts of unstructured data. Still, there is an increasing effort to combine the unstructured nature of LMs with structured knowledge and reasoning. Particularly in the rapidly evolving field of biomedical NLP, knowledge-enhanced language models (KELMs) have emerged as promising tools to bridge the gap between large language models and domain-specific knowledge, considering the available biomedical knowledge graphs (KGs) curated by experts over the decades. In this paper, we develop an approach that uses lightweight adapter modules to inject structured biomedical knowledge into pre-trained language models (PLMs). We use two large KGs, the biomedical knowledge system UMLS and the novel biochemical ontology OntoChem, with two prominent biomedical PLMs, PubMedBERT and BioLinkBERT. The approach includes partitioning knowledge graphs into smaller subgraphs, fine-tuning adapter modules for each subgraph, and combining the knowledge in a fusion layer. We test the performance on three downstream tasks: document classification,question answering, and natural language inference. We show that our methodology leads to performance improvements in several instances while keeping requirements in computing power low. Finally, we provide a detailed interpretation of the results and report valuable insights for future work.

Abstract:Knowledge graphs (KG) are essential background knowledge providers in many tasks. When designing models for KG-related tasks, one of the key tasks is to devise the Knowledge Representation and Fusion (KRF) module that learns the representation of elements from KGs and fuses them with task representations. While due to the difference of KGs and perspectives to be considered during fusion across tasks, duplicate and ad hoc KRF modules design are conducted among tasks. In this paper, we propose a novel knowledge graph pretraining model KGTransformer that could serve as a uniform KRF module in diverse KG-related tasks. We pretrain KGTransformer with three self-supervised tasks with sampled sub-graphs as input. For utilization, we propose a general prompt-tuning mechanism regarding task data as a triple prompt to allow flexible interactions between task KGs and task data. We evaluate pretrained KGTransformer on three tasks, triple classification, zero-shot image classification, and question answering. KGTransformer consistently achieves better results than specifically designed task models. Through experiments, we justify that the pretrained KGTransformer could be used off the shelf as a general and effective KRF module across KG-related tasks. Abstract:As large clinical and multiomics datasets and knowledge resources accumulate, they need to be transformed into computable and actionable information to support automated reasoning. These datasets range from laboratory experiment results to electronic health records (EHRs). Barriers to accessibility and sharing of such datasets include diversity of content, size and privacy. Effective transformation of data into information requires harmonization of stakeholder goals, implementation, enforcement of standards regarding quality and completeness, and availability of resources for maintenance and updates. Systems such as the Biomedical Data Translator leverage knowledge graphs (KGs), structured and machine learning readable knowledge representation, to encode knowledge extracted through inference. We focus here on the transformation of data from multiomics datasets and EHRs into compact knowledge, represented in a KG data structure. We demonstrate this data transformation in the context of the Translator ecosystem, including clinical trials, drug approvals, cancer, wellness, and EHR data. These transformations preserve individual privacy. We provide access to the five resulting KGs through the Translator framework. We show examples of biomedical research questions supported by our KGs, and discuss issues arising from extracting biomedical knowledge from multiomics data.

BioBLP: A Modular Framework for Learning on Multimodal Biomedical Knowledge Graphs

Abstract:Knowledge graphs (KGs) are an important tool for representing complex relationships between entities in the biomedical domain. Several methods have been proposed for learning embeddings that can be used to predict new links in such graphs. Some methods ignore valuable attribute data associated with entities in biomedical KGs, such as protein sequences, or molecular graphs. Other works incorporate such data, but assume that entities can be represented with the same data modality. This is not always the case for biomedical KGs, where entities exhibit heterogeneous modalities that are central to their representation in the subject domain. We propose a modular framework for learning embeddings in KGs with entity attributes, that allows encoding attribute data of different modalities while also supporting entities with missing attributes. We additionally propose an efficient pretraining strategy for reducing the required training runtime. We train models using a biomedical KG containing approximately 2 million triples, and evaluate the performance of the resulting entity embeddings on the tasks of link prediction, and drug-protein interaction prediction, comparing against methods that do not take attribute data into account. In the standard link prediction evaluation, the proposed method results in competitive, yet lower performance than baselines that do not use attribute data. When evaluated in the task of drug-protein interaction prediction, the method compares favorably with the baselines. We find settings involving low degree entities, which make up for a substantial amount of the set of entities in the KG, where our method outperforms the baselines. Our proposed pretraining strategy yields significantly higher performance while reducing the required training runtime. Know2BIO: A Comprehensive Dual-View Benchmark for Evolving Biomedical Knowledge Graphs

Abstract:Knowledge graphs (KGs) have emerged as a powerful framework for representing and integrating complex biomedical information. However, assembling KGs from diverse sources remains a significant challenge in several aspects, including entity alignment, scalability, and the need for continuous updates to keep pace with scientific advancements. Moreover, the representative power of KGs is often limited by the scarcity of multi-modal data integration. To overcome these challenges, we propose Know2BIO, a general-purpose heterogeneous KG benchmark for the biomedical domain. Know2BIO integrates data from 30 diverse sources, capturing intricate relationships across 11 biomedical categories. It currently consists of ~219,000 nodes and ~6,200,000 edges. Know2BIO is capable of user-directed automated updating to reflect the latest knowledge in biomedical science. Furthermore, Know2BIO is accompanied by multi-modal data: node features including text descriptions, protein and compound sequences and structures, enabling the utilization of emerging natural language processing methods and multi-modal data integration strategies. We evaluate KG representation models on Know2BIO, demonstrating its effectiveness as a benchmark for KG representation learning in the biomedical field. Abstract:Abstract Translational research requires data at multiple scales of biological organization. Advancements in sequencing and multi-omics technologies have increased the availability of these data, but researchers face significant integration challenges. Knowledge graphs (KGs) are used to model complex phenomena, and methods exist to construct them automatically. However, tackling complex biomedical integration problems requires flexibility in the way knowledge is modeled. Moreover, existing KG construction methods provide robust tooling at the cost of fixed or limited choices among knowledge representation models. PheKnowLator (Phenotype Knowledge Translator) is a semantic ecosystem for automating the FAIR (Findable, Accessible, Interoperable, and Reusable) construction of ontologically grounded KGs with fully customizable knowledge representation. The ecosystem includes KG construction resources (e.g., data preparation APIs), analysis tools (e.g., SPARQL endpoint resources and abstraction algorithms), and benchmarks (e.g., prebuilt KGs). We evaluated the ecosystem by systematically comparing it to existing open-source KG construction methods and by analyzing its computational performance when used to construct 12 different large-scale KGs. With flexible knowledge representation, PheKnowLator enables fully customizable KGs without compromising performance or usability.

Abstract:Knowledge graphs are powerful tools for representing and organising complex biomedical data. Several knowledge graph embedding algorithms have been proposed to learn from and complete knowledge graphs. However, a recent study demonstrates the limited efficacy of these embedding algorithms when applied to biomedical knowledge graphs, raising the question of whether knowledge graph embeddings have limitations in biomedical settings. This study aims to apply state-of-the-art knowledge graph embedding models in the context of a recent biomedical knowledge graph, BioKG, and evaluate their performance and potential downstream uses. We achieve a three-fold improvement in terms of performance based on the HITS@10 score over previous work on the same biomedical knowledge graph. Additionally, we provide interpretable predictions through a rule-based method. We demonstrate that knowledge graph embedding models are applicable in practice by evaluating the best-performing model on four tasks that represent real-life polypharmacy situations. Results suggest that knowledge learnt from large biomedical knowledge graphs can be transferred to such downstream use cases. Abstract:Biomedical knowledge graphs (KG) are heterogenous networks consisting of biological entities as nodes and relations between them as edges. These entities and relations are extracted from millions of research papers and unified in a single resource. The goal of biomedical multi-hop question-answering over knowledge graph (KGQA) is to help biologist and scientist to get valuable insights by asking questions in natural language. Relevant answers can be found by first understanding the question and then querying the KG for right set of nodes and relationships to arrive at an answer. To model the question, language models such as RoBERTa and BioBERT are used to understand context from natural language question. One of the challenges in KGQA is missing links in the KG. Knowledge graph embeddings (KGE) help to overcome this problem by encoding nodes and edges in a dense and more efficient way. In this paper, we use a publicly available KG called Hetionet which is an integrative network of biomedical knowledge assembled from 29 different databases of genes, compounds, diseases, and more. We have enriched this KG dataset by creating a multi-hop biomedical question-answering dataset in natural language for testing the biomedical multi-hop question-answering system and this dataset will be made available to the research community. The major contribution of this research is an integrated system that combines language models with KG embeddings to give highly relevant answers to free-form questions asked by biologists in an intuitive interface. Biomedical multi-hop question-answering system is tested on this data and results are highly encouraging.

UMLS-KGI-BERT: Data-Centric Knowledge Integration in Transformers for Biomedical Entity Recognition

Abstract:Pre-trained transformer language models (LMs) have in recent years become the dominant paradigm in applied NLP. These models have achieved state-of-the-art performance on tasks such as information extraction, question answering, sentiment analysis, document classification and many others. In the biomedical domain, significant progress has been made in adapting this paradigm to NLP tasks that require the integration of domain-specific knowledge as well as statistical modelling of language. In particular, research in this area has focused on the question of how best to construct LMs that take into account not only the patterns of token distribution in medical text, but also the wealth of structured information contained in terminology resources such as the UMLS. This work contributes a data-centric paradigm for enriching the language representations of biomedical transformer-encoder LMs by extracting text sequences from the UMLS. This allows for graph-based learning objectives to be combined with masked-language pre-training. Preliminary results from experiments in the extension of pre-trained LMs as well as training from scratch show that this framework improves downstream performance on multiple biomedical and clinical Named Entity Recognition (NER) tasks.

Abstract:Abstract Biomedical knowledge graphs (KGs), which can help with the understanding of complex biological systems and pathologies, have begun to play a critical role in medical practice and research. However, challenges remain in their embedding and use due to their complex nature and the specific demands of their construction. Existing studies often suffer from problems such as sparse and noisy datasets, insufficient modeling methods and non-uniform evaluation metrics. In this work, we established a comprehensive KG system for the biomedical field in an attempt to bridge the gap. Here, we introduced PharmKG, a multi-relational, attributed biomedical KG, composed of more than 500 000 individual interconnections between genes, drugs and diseases, with 29 relation types over a vocabulary of ~8000 disambiguated entities. Each entity in PharmKG is attached with heterogeneous, domain-specific information obtained from multi-omics data, i.e. gene expression, chemical structure and disease word embedding, while preserving the semantic and biomedical features. For baselines, we offered nine state-of-the-art KG embedding (KGE) approaches and a new biological, intuitive, graph neural network-based KGE method that uses a combination of both global network structure and heterogeneous domain features. Based on the proposed benchmark, we conducted extensive experiments to assess these KGE models using multiple evaluation metrics. Finally, we discussed our observations across various downstream biological tasks and provide insights and guidelines for how to use a KG in biomedicine. We hope that the unprecedented quality and diversity of PharmKG will lead to advances in biomedical KG construction, embedding and application.

Abstract:Molecular property prediction (MPP) techniques are pivotal in reducing drug development costs by preemptively predicting bioactivity and ADMET properties. Despite the application of numerous deep learning approaches, enhancing the representational capacity of these models remains a significant challenge. This paper presents a novel knowledge-based Transformer framework, KnoMol, designed to improve the understanding of molecular structures. KnoMol integrates expert chemical knowledge into the Transformer, emulating the analytical methods of medicinal chemists. Additionally, the multiperspective attention mechanism provides a more precise way to represent ring systems. In the evaluation experiments, KnoMol achieved state-of-the-art performance on both MoleculeNet and small-scale data sets, surpassing existing models in terms of accuracy and generalization. Further research indicated that the incorporation of knowledge significantly reduces KnoMol's reliance on data volumes, offering a solution to the challenge of data scarcity. Moreover, KnoMol identified several new inhibitors of HER2 in a case study, demonstrating its value in real-world applications. Overall, this research not only provides a powerful tool for MPP but also serves as a successful precedent for embedding knowledge into Transformers, with positive implications for computer-aided drug discovery and the development of MPP algorithms.
Biomedical knowledge graph-optimized prompt generation for large language models

Abstract:Large Language Models (LLMs) are being adopted at an unprecedented rate, yet still face challenges in knowledge-intensive domains like biomedicine. Solutions such as pre-training and domain-specific fine-tuning add substantial computational overhead, requiring further domain expertise. Here, we introduce a token-optimized and robust Knowledge Graph-based Retrieval Augmented Generation (KG-RAG) framework by leveraging a massive biomedical KG (SPOKE) with LLMs such as Llama-2-13b, GPT-3.5-Turbo and GPT-4, to generate meaningful biomedical text rooted in established knowledge. Compared to the existing RAG technique for Knowledge Graphs, the proposed method utilizes minimal graph schema for context extraction and uses embedding methods for context pruning. This optimization in context extraction results in more than 50% reduction in token consumption without compromising the accuracy, making a cost-effective and robust RAG implementation on proprietary LLMs. KG-RAG consistently enhanced the performance of LLMs across diverse biomedical prompts by generating responses rooted in established knowledge, accompanied by accurate provenance and statistical evidence (if available) to substantiate the claims. Further benchmarking on human curated datasets, such as biomedical true/false and multiple-choice questions (MCQ), showed a remarkable 71% boost in the performance of the Llama-2 model on the challenging MCQ dataset, demonstrating the framework's capacity to empower open-source models with fewer parameters for domain specific questions. Furthermore, KG-RAG enhanced the performance of proprietary GPT models, such as GPT-3.5 and GPT-4. In summary, the proposed framework combines explicit and implicit knowledge of KG and LLM in a token optimized fashion, thus enhancing the adaptability of general-purpose LLMs to tackle domain-specific questions in a cost-effective fashion.

Abstract:Foundation models (FMs) have exhibited remarkable performance across a wide range of downstream tasks in many domains. Nevertheless, general-purpose FMs often face challenges when confronted with domain-specific problems, due to their limited access to the proprietary training data in a particular domain. In biomedicine, there are various biological modalities, such as molecules, proteins, and cells, which are encoded by the language of life and exhibit significant modality gaps with human natural language. In this paper, we introduce BioMedGPT, an open multimodal generative pre-trained transformer (GPT) for biomedicine, to bridge the gap between the language of life and human natural language. BioMedGPT allows users to easily ``communicate'' with diverse biological modalities through free text, which is the first of its kind. BioMedGPT aligns different biological modalities with natural language via a large generative language model, namely, BioMedGPT-LM. We publish BioMedGPT-10B, which unifies the feature spaces of molecules, proteins, and natural language via encoding and alignment. Through fine-tuning, BioMedGPT-10B outperforms or is on par with human and significantly larger general-purpose foundation models on the biomedical QA task. It also demonstrates promising performance in the molecule QA and protein QA tasks, which could greatly accelerate the discovery of new drugs and therapeutic targets. In addition, BioMedGPT-LM-7B is the first large generative language model based on Llama2 in the biomedical domain, therefore is commercial friendly. Both BioMedGPT-10B and BioMedGPT-LM-7B are open-sourced to the research community. In addition, we publish the datasets that are meticulously curated for the alignment of multi-modalities, i.e., PubChemQA and UniProtQA. Abstract:Understanding complex interactions in biomedical networks is crucial for advancements in biomedicine. Traditional link prediction (LP) methods, using similarity metrics like Personalized PageRank, are limited in capturing the complexity of biological networks. Recently, representation-based learning techniques have emerged, mapping nodes to low-dimensional embeddings to enhance prediction accuracy. However, these methods often face challenges with interpretability and scalability in large, complex networks. Based on a representation of biological systems as knowledge graphs (KGs), which encode entities and their relationships as triplets, we propose here BioKGC, a novel graph neural network framework which builds upon the Neural Bellman-Ford Network (NBFNet). It addresses the limitations of previous methods by utilizing path-based reasoning for LP in biomedical knowledge graphs (KGs). Unlike node-embedding learning frameworks that optimize the embedding space based on single triplets, BioKGC learns representations between nodes by considering all relations along paths. This approach enhances prediction accuracy and interpretability, allowing for the visualization of influential paths and facilitating the validation of biological plausibility. BioKGC leverages a background regulatory graph (BRG) for enhanced message passing and implements a stringent negative sampling strategy to improve learning precision. In evaluations across various LP tasks, gene function annotation, drug-disease interaction prediction, synthetic lethality prediction, and lncRNA-mRNA regulatory relationship inference, BioKGC consistently outperformed state-of-the art methods. BioKGC outperformed knowledge graph embedding and GNN-based methods in gene function prediction, especially with BRG information. We demonstrated that BioKGC effectively predicts drug-disease interactions in zero-shot learning scenarios, surpassing state-of-the-art models like TxGNN. Additionally, BioKGC demonstrated robust performance in synthetic lethality prediction and the capacity for scoring novel lncRNA-mRNA interactions, showcasing its versatility in diverse biomedical applications. One of BioKGC's key advantages is its interpretability, enabling researchers to trace prediction paths and gain insights into molecular mechanisms. Combined with its use of regulatory information for message passing, BioKGC is a powerful tool for predicting complex biological interactions, making it valuable for drug discovery and personalized medicine.

Abstract:Motivation: The sheer volume and variety of genomic content within microbial communities makes metagenomics a field rich in biomedical knowledge. To traverse these complex communities and their vast unknowns, metagenomic studies often depend on distinct reference databases, such as the Genome Taxonomy Database (GTDB), the Kyoto Encyclopedia of Genes and Genomes (KEGG), and the Bacterial and Viral Bioinformatics Resource Center (BV-BRC), for various analytical purposes. These databases are crucial for genetic and functional annotation of microbial communities. Nevertheless, the inconsistent nomenclature or identifiers of these databases present challenges for effective integration, representation, and utilization. Knowledge graphs (KGs) offer an appropriate solution by organizing biological entities and their interrelations into a cohesive network. The graph structure not only facilitates the unveiling of hidden patterns but also enriches our biological understanding with deeper insights. Despite KGs having shown potential in various biomedical fields, their application in metagenomics remains underexplored. Results: We present MetagenomicKG, a novel knowledge graph specifically tailored for metagenomic analysis. MetagenomicKG integrates taxonomic, functional, and pathogenesis-related information from widely used databases, and further links these with established biomedical knowledge graphs to expand biological connections. Through several use cases, we demonstrate its utility in enabling hypothesis generation regarding the relationships between microbes and diseases, generating sample-specific graph embeddings, and providing robust pathogen prediction. Abstract:Knowledge Graphs (KG) and associated Knowledge Graph Embedding (KGE) models have recently begun to be explored in the context of drug discovery and have the potential to assist in key challenges such as target identification. In the drug discovery domain, KGs can be employed as part of a process which can result in lab-based experiments being performed, or impact on other decisions, incurring significant time and financial costs and most importantly, ultimately influencing patient healthcare. For KGE models to have impact in this domain, a better understanding of not only of performance, but also the various factors which determine it, is required. In this study we investigate, over the course of many thousands of experiments, the predictive performance of five KGE models on two public drug discovery-oriented KGs. Our goal is not to focus on the best overall model or configuration, instead we take a deeper look at how performance can be affected by changes in the training setup, choice of hyperparameters, model parameter initialisation seed and different splits of the datasets. Our results highlight that these factors have significant impact on performance and can even affect the ranking of models. Indeed these factors should be reported along with model architectures to ensure complete reproducibility and fair comparisons of future work, and we argue this is critical for the acceptance of use, and impact of KGEs in a biomedical setting.
