Abstract:Prediction of biological and toxicological properties of small molecules using in silico approaches has become a wide practice in pharmaceutical research to lessen the cost and enhance productivity. The development of a tool "ChemSuite," a stand-alone application for chemoinformatics calculations and machine-learning model development, is reported. Availability of multi-functional features makes it widely acceptable in various fields. Force field such as UFF is incorporated in tool for optimization of molecules. Packages like RDKit, PyDPI and PaDEL help to calculate 1D, 2D and 3D descriptors and more than 10 types of fingerprints. MinMax Scaler and Z-Score algorithms are available to normalize descriptor values. Varied descriptor selection and machine-learning algorithms are available for model development. It allows the user to add their own algorithm or extend the software for various scientific purposes. It is free, open source and has user-friendly graphical interface, and it can work on all major platforms.

Digichem: Computational Chemistry For Everyone

Abstract:We describe a new tool for the efficient management of computational chemistry. Digichem is a program that automates and simplifies nearly the entire computational pipeline, including large-scale batch submission of calculations, analysis and results parsing, the generation of 3D density plots and 2D graphs of calculation data, storage and retrieval of calculation results to a database, and automated handling of multi-step jobs. The program is designed to reduce the tedium and likelihood of human error for researchers of all skill-levels but is particularly targeted towards novice users who otherwise may find the barrier to entry to computational chemistry unnecessarily high. To date, this program has been used to successfully run and analyse over 50,000 individual calculations, evidencing its usefulness and utility. The Digichem program is presently released under a free-to-use license, and components of the Digichem system are additionally available under an open-source license.

Abstract:In this article, we review ChemCompute, a free web platform providing access to various open-source electronic structure and molecular dynamics software packages for exploring the structure and properties of chemical systems. We also illustrate how one can introduce high-quality computational chemistry in undergraduate lab courses without any financial limitations using this platform. Finally, an overview of its existing features and their possible applications in the lab experiments, which can benefit undergraduate students as beginners to computational chemistry, is presented.

Abstract:A summary of the technical advances that are incorporated in the fourth major release of the Q-Chem quantum chemistry program is provided, covering approximately the last seven years. These include developments in density functional theory methods and algorithms, nuclear magnetic resonance (NMR) property evaluation, coupled cluster and perturbation theories, methods for electronically excited and open-shell species, tools for treating extended environments, algorithms for walking on potential surfaces, analysis tools, energy and electron transfer modelling, parallel computing capabilities, and graphical user interfaces. In addition, a selection of example case studies that illustrate these capabilities is given. These include extensive benchmarks of the comparative accuracy of modern density functionals for bonded and non-bonded interactions, tests of attenuated second order Møller–Plesset (MP2) methods for intermolecular interactions, a variety of parallel performance benchmarks, and tests of the accuracy of implicit solvation models. Some specific chemical examples include calculations on the strongly correlated Cr2 dimer, exploring zeolite-catalysed ethane dehydrogenation, energy decomposition analysis of a charged ter-molecular complex arising from glycerol photoionisation, and natural transition orbitals for a Frenkel exciton state in a nine-unit model of a self-assembling nanotube.

Abstract:Computational chemistry modeling activities that took place as part of a course in physical chemistry are described. The main software tools used by the students were Avogadro and ORCA, which are freely available on the Internet for academic use. Avogadro is molecular visualization software, which can be used not only to prepare input files for a range of computational chemistry software but also to visualize output files from them. ORCA is an ab initio quantum chemistry program containing modern electronic structure methods, such as density functional theory, many-body perturbation, coupled cluster, multireference methods, and semiempirical quantum chemistry methods. Four introductory level computational chemistry activities are described for use in general chemistry and physical chemistry laboratory courses and all are suitable for virtual learning environments. Details of our implementation and the educational value of this work are discussed. Abstract:Computational chemistry is an increasingly active field due to the improvement of computing resources and theoretical tools. However, its use remains usually limited to technically-inclined users due to the technical challenges of preparing, launching and analyzing calculations. In this context, we have developed CalcUS, an open-source platform to streamline computational chemistry studies. Its objective is to democratize access to computational chemistry by providing a user-friendly web interface to simplify running and analyzing quantum mechanical calculations. It is freely available, expandable and customizable. It promotes connectivity to multiple software packages and algorithms, thus providing state-of-the-art techniques to all practitioners. We propose CalcUS as a standalone tool and infrastructure to support other open-source packages.

This new kind of laboratory, known as a self-driving lab (SDL), uses automated experimental tools, as well as computational experiment planners, to create fully automated workflows that require minimal human intervention. ChemOS 2.0 presents a modular and versatile approach to building one's own SDL, including real-life implementations of this framework.

Abstract:Specialized computational chemistry packages have permanently reshaped the landscape of chemical and materials science by providing tools to support and guide experimental efforts and for the prediction of atomistic and electronic properties. In this regard, electronic structure packages have played a special role by using first-principledriven methodologies to model complex chemical and materials processes. Over the last few decades, the rapid development of computing technologies and the tremendous increase in computational power have offered a unique chance to study complex transformations using sophisticated and predictive many-body techniques that describe correlated behavior of electrons in molecular and condensed phase systems at different levels of theory. In enabling these simulations, novel parallel algorithms have been able to take advantage of computational resources to address the polynomial scaling of electronic structure methods. In this paper, we briefly review the NWChem computational chemistry suite, including its history, design principles, parallel tools, current capabilities, outreach and outlook.

Abstract:Abstract We developed C hem S canner , a software that can be used for the extraction of chemical information from ChemDraw binary (CDX) or ChemDraw XML-based (CDXML) files and to retrieve the ChemDraw scheme from DOC, DOCX or XML documents. This can facilitate the reuse of chemical information embedded into diverse documents used as standard storage and communication instrument in chemical sciences (e.g. for student’s theses, PhD theses, or publications). The extracted information is processed to reactions, molecules, as well as additional text and values and can be accessed via the C hem S canner UI. C hem S canner supports the export to Excel and CML, the direct import of the extracted data to the Open Source ELN Chemotion or the use via “copy and paste” of selected information. The software was designed with a focus on the processing of documents with embedded molecular structure information as CDX or CDXML as these are the most common file formats for chemical drawings. The project aims to support the chemists in their efforts to re-use chemistry research data by providing them missing tools for an automated assembly of reaction data.

ChemBrowser: a flexible framework for mining chemical documents

Abstract:The ability to extract chemical and biological entities and relations from text documents automatically has great value to biochemical research and development activities. The growing maturity of text mining and artificial intelligence technologies shows promise in enabling such automatic chemical entity extraction capabilities (called "Chemical Annotation" in this paper). Many techniques have been reported in the literature, ranging from dictionary and rule-based techniques to machine learning approaches. In practice, we found that no single technique works well in all cases. A combinatorial approach that allows one to quickly compose different annotation techniques together for a given situation is most effective. In this paper, we describe the key challenges we face in real-world chemical annotation scenarios. We then present a solution called ChemBrowser which has a flexible framework for chemical annotation. ChemBrowser includes a suite of customizable processing units that might be utilized in a chemical annotator, a high-level language that describes the composition of various processing units that would form a chemical annotator, and an execution engine that translates the composition language to an actual annotator that can generate annotation results for a given set of documents. We demonstrate the impact of this approach by tailoring an annotator for extracting chemical names from patent documents and show how this annotator can be easily modified with simple configuration alone.

Abstract:Artificial intelligence is revolutionizing computational chemistry, bringing unprecedented innovation and efficiency to the field. To further advance research and expedite progress, we introduce the Quantum Open Organic Molecular (QO2Mol) database -- a large-scale quantum chemistry dataset designed for professional and transformative research in organic molecular sciences under an open-source license. The database comprises 120,000 organic molecules and approximately 20 million conformers, encompassing 10 different elements (C, H, O, N, S, P, F, Cl, Br, I), with heavy atom counts exceeding 40. Utilizing the high-precision B3LYP/def2-SVP quantum mechanical level, each conformation was meticulously computed for quantum mechanical properties, including potential energy and forces. These molecules are derived from fragments of compounds in ChEMBL, ensuring their structural relevance to real-world compounds. Its extensive coverage of molecular structures and diverse elemental composition enables comprehensive studies of structure-property relationships, enhancing the accuracy and applicability of machine learning models in predicting molecular behaviors. Abstract:<p>The AutoDock suite provides a comprehensive toolset for computational ligand docking and drug design and development. The suite builds on 30 years of methods development, including empirical free energy force fields, docking engines, methods for site prediction, and interactive tools for visualization and analysis. Specialized tools are available for challenging systems, including covalent inhibitors, peptides, compounds with macrocycles, systems where ordered hydration plays a key role, and systems with substantial receptor flexibility. The role of cyclic AMP-dependent phosphorylation in the maintenance and modulation of voltage-activated calcium channels.

Abstract:The predominant class of voltage-activated Ca channels in molluscan neurons (Helix) and a mammalian cell line (GH3) do not respond to membrane depolarization under conditions that prevent cAMP-dependent phosphorylation when the cytoplasm is replaced with standard physiological saline solutions. Under normal conditions, inactivation of these channels results from Ca ion entry and accumulation inside the cell. In dialyzed neurons, inactivation is enhanced in the presence of an exogenous Ca-dependent phosphatase, and inactivated channels appear to be susceptible to Ca-dependent proteolysis. Rephosphorylation of the channels by a cAMP-dependent kinase removes inactivation and protects the channels from proteolysis. Thus, phosphorylation/dephosphorylation reactions appear to be an important means of modulating Ca channel activity and may underlie both Ca-dependent inactivation and the metabolic maintenance of the channels.

Abstract:BackgroundThe Avogadro project has developed an advanced molecule editor and visualizer designed for cross-platform use in computational chemistry, molecular modeling, bioinformatics, materials science, and related areas. It offers flexible, high quality rendering, and a powerful plugin architecture. Typical uses include building molecular structures, formatting input files, and analyzing output of a wide variety of computational chemistry packages. By using the CML file format as its native document type, Avogadro seeks to enhance the semantic accessibility of chemical data types.ResultsThe work presented here details the Avogadro library, which is a framework providing a code library and application programming interface (API) with three-dimensional visualization capabilities; and has direct applications to research and education in the fields of chemistry, physics, materials science, and biology. The Avogadro application provides a rich graphical interface using dynamically loaded plugins through the library itself. The application and library can each be extended by implementing a plugin module in C++ or Python to explore different visualization techniques, build/manipulate molecular structures, and interact with other programs. We describe some example extensions, one which uses a genetic algorithm to find stable crystal structures, and one which interfaces with the PackMol program to create packed, solvated structures for molecular dynamics simulations. The 1.0 release series of Avogadro is the main focus of the results discussed here.ConclusionsAvogadro offers a semantic chemical builder and platform for visualization and analysis. For users, it offers an easy-to-use builder, integrated support for downloading from common databases such as PubChem and the Protein Data Bank, extracting chemical data from a wide variety of formats, including computational chemistry output, and native, semantic support for the CML file format. For developers, it can be easily extended via a powerful plugin mechanism to support new features in organic chemistry, inorganic complexes, drug design, materials, biomolecules, and simulations. Avogadro is freely available under an open-source license from http://avogadro.openmolecules.net.

Abstract:Organic chemistry is a theme not so easy to understand by undergraduating students. The motivation of this work was carried out computational study of three different molecules by molecular modeling using classic and semi-empirical methods besides open-source softwares. The optimized structures were visualized through 3D representations which made the study more understanding. Physical chemistry properties were extracted from all molecules. For the molecule one there was good correlation between the calculation methods. For the molecule two and more complex structures like molecule three and four there was possible influence of steric effect showing that each method is applicable for each study system.
