Abstract:AbstractBenzoxazolinate is a rare bis‐heterocyclic moiety that interacts with proteins and DNA and confers extraordinary bioactivities on natural products, such as C‐1027. However, the biosynthetic gene responsible for the key cyclization step of benzoxazolinate remains unclear. Herein, we show a putative acyl AMP‐ligase responsible for the last cyclization step. We used the enzyme as a probe for genome mining and discovered that the orphan benzobactin gene cluster in entomopathogenic bacteria prevails across Proteobacteria and Firmicutes. It turns out that Pseudomonas chlororaphis produces various benzobactins, whose biosynthesis is highlighted by a synergistic effect of two unclustered genes encoding enzymes on boosting benzobactin production; the formation of non‐proteinogenic 2‐hydroxymethylserine by a serine hydroxymethyltransferase; and the types I and II NRPS architecture for structural diversity. Our findings reveal the biosynthetic potential of a widespread benzobactin gene cluster.

Abstract:Nitricquinomycins A-C (1 similar to 3), three uncommon naphthopyrrolediones, together with one new compound (4), were isolated from the modified rice solid fermentation of the marine-derived Streptomyces sp. ZS-A45, an actinobacterium isolated from the marine sediments collected from Zhoushan island. Their structures were elucidated on the basis of MS, NMR spectroscopic and quantum chemical calculations of the electronic circular dichroism (ECD) spectra. Compounds 3 and 4 exhibited significant cytotoxicity against A2780 cell lines with IC50 values of 4.77 and 2.92 mu M, respectively; on the other hand, compound 3 exhibited moderate antibacterial activities against Escherichia coli, Staphylococcus aureus and Candida albicans with MIC values of 20.0 40.0 and 40.0 mu M, respectively. Abstract:Two new alkaloids indolepyrazines A (1) and B (2) were isolated from the marine-derived Acinetobacter sp. ZZ1275. Their structures were elucidated through extensive nuclear magnetic resonance (NMR) spectroscopic analyses, high resolution electrospray ionization mass spectroscopy (HRESIMS) data, and electronic circular dichroism (ECD) calculation. Indolepyrazine A represents the first example of alkaloids with an indole-pyrazine-oxindole skeleton. Both 1 and 2 showed antimicrobial activities against methicillin-resistant Staphylococcus aureus, Escherichia coli, and Candida albicans with minimum inhibitory concentration (MIC) values of 12 μg/mL, 8–10 μg/mL, and 12–14 μg/mL, respectively.

Abstract:Marine-derived fungi of the genus Penicillium represent a huge potential for synthesizing the secondary metabolites with structural and bioactive uniqueness and diversity. In this study, six previously undescribed compounds peniciphenalenins A-F and four known compounds (+)-sclerodin, (+)-scleroderolide, (+)-sclerodione, and physcion were isolated from the culture of a marine-derived fungus Penicillium sp. ZZ901. Structures of the isolated compounds were elucidated by a combination of extensive NMR spectroscopic analysis, HRESIMS data, optical rotation value, ECD calculation, and single crystal X-ray diffraction. Peniciphenalenins A-C are the second examples of the type of neoherqueinones. The possible biosynthetic route of nine phenalenone derivatives has been suggested. The known (+)-scleroderolide showed both antiproliferative activity against glioma cells with IC50 values of 23.24-37.26 mu M and antibacterial activity in suppressing the growth of methicillin-resistant Staphylococcus aureus and Escherichia call with MIC values of 7.0 and 9.0 mu g/mL, respectively. Abstract:Chemical investigation of the EtOAc extract of an insect-associated fungus Letendraea sp. 5XNZ4-2 cultured in Potato Dextrose Broth (1/2 PDB) medium lead to the isolation of three new polyketides, named letendronol D (1), phomopsiketones H-I (2-3). The structures of new compounds were elucidated by the analysis of HRESIMS and NMR spectroscopic data, and the absolute configurations were determined by modified Mosher’s method, ECD calculation and single-crystal X-ray diffraction. Cytotoxicity and antibacterial activities of 1 were assayed and regrettably 1 didn’t display any cytotoxicity and antibacterial activity. 3 was the first phomopsiketone derivative obtaining the lactone.

Abstract:The natural products isatropolone A-C (1-3) were reisolated from Streptomyces Go66, with 1 and 3 showing potent activity against Leishmania donovani. They contain a rare tropolone ring derived from a type II polyketide biosynthesis pathway. Their biosynthesis was elucidated by labeling experiments, analysis of the biosynthesis gene cluster, its partial heterologous expression, and structural characterization of various intermediates. Owing to their 1,5-diketone moiety, they can react with ammonia, amines, lysine, and lysine-containing peptides and proteins, which results in the formation of a covalent bond and subsequent pyridine ring formation. Their fluorescence properties change upon amine binding, enabling the simple visualization of reacted amines including proteins.

Abstract:Five new pyridone alkaloids Citridones H-L (1-5) along with one new natural product ent-Citridone A (6) were isolated from the marine-derived fungus Penicillium sp. XZD3-3, which came from the gut of a marine shrimp. The structures and absolute configurations of these compounds were elucidated on the basis of NMR, HRESIMS, UV, modified Mosher's method, single-crystal X-ray diffraction, and ECD calculation. Compounds 1 and 3 contained unprecedented polycyclic systems of phenyl-pyranopyridone and phenyl-spiro[cyclopentene-furopyridone], respectively. Compound 2 showed moderate inhibition activity against nitric oxide production with IC50 value of 52.5 mu M. All tested compounds were inactive in neither antibacterial nor cytotoxicity assays. Abstract:Marine-derived fungi have been reported to have great potential to produce structurally unique metabolites. Our investigation on secondary metabolites from marine-derived fungi resulted in the isolation of seven new polyketides (phomopsiketones D–G (1–4) and letendronols A–C (5–7)) as well as one known xylarinol (8) in the cultural broth of Letendraea sp. Their structures and absolute configurations were elucidated using a set of spectroscopic and chemical methods, including HRESIMS, NMR, single-crystal X-ray diffraction, ECD calculation, and a modified version of Mosher’s method. Compound 2 showed weak inhibition against nitric oxide production in lipopolysaccaride-activated macrophages with an IC50 value of 86 μM.

Abstract:Streptopertusacin A, a unique indolizinium alkaloid existing as a zwitterion, and six bafilomycins including two previously undescribed ones of 21,22-en-bafilomycin D and 21,22-en-9-hydroxybafilomycin D were isolated from a culture of the seaweed-derived Streptomyces sp. HZP-2216E. Structures of these isolated compounds were determined based on extensive NMR spectroscopic analyses, HRESIMS and MS-MS data. The stereochemical assignments were achieved by NOE information, chemical degradation, Marfey's method, and electronic circular dichroism (ECD) calculation. Streptopertusacin A is the first example of this type of indolizinium alkaloid from microorganisms and showed moderate activity against the growth of methicillin-resistant Staphylococcus aureus (MRSA). 21,22-en-bafilomycin D and 21,22-en-9-hydroxybafilomycin D had potent activities in inhibiting the proliferation of glioma cells and the growth of MRSA.

Abstract:Six indole alkaloids, including the new streptoindoles AeD (1e4) and the known N-acetyltryptamine (5) and (3S)-bacilsubteramide A (6), were isolated from a culture of the marine-sourced actinomycete Streptomyces sp. ZZ1118 in rice medium. Streptoindoles A (1) and B (2) were enantiomers and separated by using a chiral HPLC column. Structures of the isolated compounds were determined based on their HRESIMS data, extensive NMR spectroscopic analyses, ECD calculations, optical rotation calculations, and a single crystal X-ray diffraction experiment. Streptoindoles A (1) and B (2) showed antimicrobial activities in inhibiting the growth of methicillin-resistant Staphylococcus aureus (MRSA), Escherichia coli, and Candida albicans with MIC values in a range from 7 to 25 mg/mL. Streptoindole C (3) had antimicrobial activities against E. coli and C. albicans with a MIC value of 7 mg/mL, while streptoindole D (4) showed antibacterial activity (MIC: 25 mg/mL) against MRSA. Abstract:Two novel alkaloids of streptoquinoneazaindole A ( 1 ) and streptoureipyrrole A ( 2 ), together with 36 known compounds ( 3 – 38 ), were isolated from the Mariana Trench-associated actinomycete Streptomyces sp. SY2255. Structures of the new compounds were determined based on their HRESIMS data, NMR spectroscopic analyses, and optical rotation calculations. Streptoquinoneazaindole A ( 1 ) has an unprecedent benzoquinone-pyridine-pyrrole skeleton, streptoureipyrrole A ( 2 ) is a rare pyrrole alkaloid, and 6-hydroxybenzothiazole ( 28 ) is reported as a natural product for the first time. Streptoquinoneazaindole A ( 1 ) showed antibacterial activities against methicillin-resistant Staphylococcus aureus and Escherichia coli with a MIC value of 25 μg/mL.

Genome sequencing and mining expand the naturalproduct repertoire of Lysobacter

Abstract:Background Compounds produced by living organisms serve as an important source of inspiration for the development of pharmaceuticals. A potential source of new natural products are bacteria from a genus with species that are known to produce bioactive natural products, but are relatively understudied. Lysobacter is a genus of bacteria that have attracted attention as possible biocontrol agents and are known to produce antibiotic natural products. To further explore the biosynthetic potential of Lysobacter, we sequenced the genomes of two species and performed genome mining studies on those and publicly available genomes. Results In this study we produced draft genome sequences for Lysobacter firmicutimachus and Lysobacter yananisis. We additionally examined 113 publicly available Lysobacter genomes and found that biosynthetic potential of individual species ranges broadly, with species having between 1 and nearly 20 biosynthetic gene clusters. Filtering for more complete genome assemblies and 9 or more biosynthetic gene clusters, we performed genome mining on 24 Lysobacter genomes. Within these genomes we identified 21 unique nonribosomal peptide, 11 unique hybrid polyketide/nonribosomal peptide, 4 unique polyketide, and 27 unique lanthipeptide biosynthetic gene clusters that produce uncharacterized compounds. Additionally, we tentatively identified the biosynthetic gene cluster in L. rmicutimachus responsible for producing plusbacins, which has not been previously identified. Conclusions This study demonstrated that Lysobacter have a large repertoire of natural products that remain to be characterized. Additionally, we found that some Lysobacter species are substantially more biosynthetically gifted than others and that strains of the same species of Lysobacter have similar biosynthetic capacities.

Abstract:Two new lactones, pestalotiolactones A (1) and B (2), together with three known compounds (3-5) were isolated from the axenic culture of the endophytic fungus Pestalotiopsis sp., obtained from fruits of Drepanocarpus lunatus (Fabaceae). Co-culture of this fungus with Bacillus subtilis afforded two new sesquiterpenoids pestabacillins A (6) and B (7) as well as eight known compounds (8-15). Their structures were elucidated by extensive analysis of the NMR and MS data as well as by comparison with literature data. Abstract:The zoanthid-derived fungus Cochliobolus lunatus (TA26-46) has been proven to be a source of bioactive 14-membered resorcylic acid lactones (RALs). In the present study, chemical epigenetic manipulation was applied to this fungal strain with a DNA methyltransferase inhibitor resulting in the significant changes of the secondary metabolites. Cultivation of C. lunatus (TA26-46) with 10 μM 5-azacytidine in Czapek-Dox liquid medium led to the isolation of new types of metabolites, including two α-pyrones, cochliobopyrones A (1) and B (2), along with three isocoumarins (3–5) and one chromone (6). The planar structures of the new compounds (1–2) were elucidated by comprehensive analyses of NMR and HRESIMS data. Their challenging relative configurations were established by a combination of acetonide reaction, coupling constants and NOESY correlations analysis, and DP4+ probability calculation. Their absolute configurations were determined by comparing with the ECD calculation data of the fragment molecules, 6-(1,2-dihydroxypropyl)-4-methoxy-2H-pyran-2-ones. It is the first time to obtain α-pyrone compounds with the epoxy ring or bromine atom on the seven-numbered side chain. It could be concluded that chemical epigenetic agents could induce C. lunatus to produce new types of secondary metabolites differing from its original products (RALs).

Activation of a Silent Gene Cluster from the Endophytic Fungus Talaromyces sp. Unearths Cryptic Azaphilone Metabolites

Abstract:Fungal azaphilones have attracted widespread attention due to their significant potential as sources of food pigments and pharmaceuticals. Genome mining and gene cluster activation represent powerful tools and strategies for discovering novel natural products and bioactive molecules. Here, a putative azaphilone biosynthetic gene cluster lut from the endophytic fungus Talaromyces sp. was identified through genome mining. By overexpressing the pathway-specific transcription factor LutB, five new sclerotiorin-type azaphilones (1, 6, 8, and 10-11) together with seven known analogues (2-5, 7, 9, 12) were successfully produced. Compounds 8 and 9 exhibited antibacterial activity against Bacillus subtilis with MIC values of 64 and 16 μg/mL, respectively. Compound 11 showed cytotoxic activity against HCT116 and GES-1 with IC50 values of 10.9 and 4.9 μM, respectively, while 1, 4, 5, and 7-10 showed no obvious cytotoxic activity. Gene inactivation experiments confirmed the role of the lut cluster in the production of compounds 1-12. Subsequent feeding experiments unveiled the novel functional diversity of the dual megasynthase system. Furthermore, a LutC-LutD binary oxidoreductase system was discovered, and in combination with DFT calculations, the basic biosynthetic pathway of the sclerotiorin-type azaphilones was characterized. This study provided a good example for the discovery of new azaphilones and further uncovered the biosynthesis of these compounds.

Abstract:Members of marine Actinobacteria have been highly regarded as potentially important sources of antimicrobial compounds. Here, we isolated a strain of Actinobacteria, SZJ61, and showed that it inhibits the in vitro growth of fungi pathogenic to plants. This new isolate was identified as Streptomyces luteoverticillatus by morphological, biochemical and genetic analyses. Antifungal compounds were isolated from S. luteoverticillatus strain SZJ61 and characterized as carbazomycin B by nuclear magnetic resonance spectra. We then sequenced the genome of the S. luteoverticillatus SZJ61 strain, which consists of only one 7,367,863 bp linear chromosome that has a G+C content of 72.05%. Thirty-five putative biosynthetic gene clusters for secondary metabolites, including a variety of bioactive products, were found. Mining of the genome sequence information revealed the putative biosynthetic gene cluster of carbazomycin B. This genomic information is valuable for interpreting the biosynthetic mechanisms of diverse bioactive compounds that have potential applications in the pharmaceutical industry.

Abstract:The chemical epigenetic modifier 5-azacitidine (5-Aza C), a DNA methyltransferase inhibitor, was used to manipulate the endophytic fungus Penicillium sp. KMU18029. From its rice fermentation extract, a new polyketone compound (3 S ,4 R )-3,4,8-trihydroxy-6-methyl-3,4-dihydronaphthalen-1(2 H )-one ( 1 ), along with 13 known compounds, 3,4,8-trihydroxy-6-(hydroxymethyl)-3,4-dihydronaphthalen-1(2 H )-one ( 2 ), decaturin B ( 3 ), 15-hydroxydecaturin A ( 4 ), oxalicine A ( 5 ), pileotin A ( 6 ), pyrandecarurin A ( 7 ), decaturenol A ( 8 ), decaturenoid ( 9 ), penisarins A ( 10 ), oxaline ( 11 ), (4 E ,8 E )-N-D-2'-hydroxyocta-decanoyl-1-O- β -D-glycopy-ranosyl-9-methyl-4,8-sphingadienine ( 12 ), ergosterol ( 13 ) and stigma-5-en-3-O- β -glucoside ( 14 ), were separated. Among the known compounds, 2 , 7 , 12 and 14 were not found in our previous research on this strain. The structure of the new compound was identified by spectroscopic techniques such as HR-ESIMS, 1D NMR, 2D NMR and CD.
