Abstract:Vancouveria planipetala (Berberidaceae) is a perennial herb which has high ornamental and ecological values. In this study, we assembled the complete chloroplast (cp) genome of V. planipetala. The whole cp genome of V. planipetala is 156,871 bp in length, comprising a pair of inverted repeat (IR) regions (25,888 bp) separated by a large single copy (LSC) region (88,321 bp) and a small single copy (SSC) region (16,772 bp). The cp genome contains 114 unique genes, including 80 protein-coding genes, 30 tRNA, and four rRNA genes, with 17 genes duplicated in IRs. Phylogenetic analyses showed that Papaveraceae is the basal group of Ranunculales.

Abstract:Toddalia asiatica (L.) Lam. belongs to family Rutaceae and mainly distributes in dry areas of bushes in tropical Africa, Asia, and Swaziland. Sometimes it can be used as fodder for goats, but it has been used as herbs in traditional medical treatment for 1000 years. In this study, we sequenced the sample of T. asiatica and determined its complete chloroplast genome. The length of CP genome is 158,434 bp, includes two invert repeats (IR) regions of 27,008 bp, a large single-copy (LSC) region of 86,132 bp, and a short single-copy (SSC) region of 18,286 bp. There are 133 genes, which includes 88 protein-coding genes, 8 rRNA and 37 tRNA, and 38.5% overall GC content. Each of trnK-UUU, rps16, trnG-UCC, atpF, rpoC1, trnL-UAA, trnV-UAC, petB, petD, rpl16, rpl2, ndhB, trnI-GAU, trnA-UGC, and ndhA genes contains a intron, clpP and ycf3 contains 2 intron. The phylogenetic analysis result shows that T. asiatica has the closest relationship with Zanthoxylum armatum (MT990984) and Zanthoxylum nitidum (MN508801).

Abstract:Caryopteris mongholica, which belongs to the mint subfamily Ajugoideae (Lamiaceae), has high ornamental and medicinal value. Previously published phylogenetic studies strongly support the monophyly of Lamiaceae, but some major relationships within the family still remain unclear. In this study, we report the chloroplast (cp) genome of C. mongholica and take advantage of several previously reported cp genomes from related taxa to infer phylogeny in Lamiaceae. The cp genome of C. mongholica is 151,707 bp in length, comprising a pair of inverted repeat regions (25,634 bp) separated by a large single-copy region (83,203 bp) and a small single-copy region (17,236 bp). The genome encodes 114 unique genes consisting of 80 different protein-coding genes, 30 transfer RNA and four ribosomal RNA genes, with 19 duplicated genes in the inverted repeats. The phylogeny reconstruction based on the complete genome sequences of 20 mint species strongly supports the placement of Ajugoideae as sister to (Lamioideae + Scutellarioideae), as well as the sister relationship between Premnoideae and Tectona.

Abstract:The complete chloroplast genome sequence of traditional Tibetan herb, Rheum pumilum Maxim. was analyzed. The complete chloroplast genome of R. pumilum is 162,213 bp in size and has a 27.27% GC content. In the typical circular quadripartite structure, there was a pair of inverted repeat (IR) regions with 31,023 bp in length, which separated by a large single-copy (LSC) region (87,424 bp) and a small single-copy (SSC) region (12,743 bp). The chloroplast genome of R. pumilum contained 131 unigenes, which was composed of 86 protein-coding genes, 37 tRNA and 8 rRNA genes. Moreover, 238 SSRs were identified and 58.8% of them existed in LSC region. A maximum likelihood (ML) phylogenetic analysis based on chloroplast genomes indicated that R. pumilum was closely related to R. pulmatum, R. tangutica, and R. officinale. Our results would provide a valuable resource for resource utilization and the phylogenetic studies of Rheum in Polygonaceae.

Abstract:Gymnocarpos przewalskii (Caryophyllaceae) is a desert shrub, which is listed as an endangered species in the Red List of China. In this study, the complete chloroplast (cp) genome of G. przewalskii is reported. The genome size is 150,636 bp, with an average GC content of 36.5%, containing a pair of inverted repeat (IR, 25,350 bp) regions, separated by a large single copy (LSC, 83,114 bp) and a small single copy (SSC, 16,822 bp) region. There are 111 genes, including 77 protein coding genes, 30 tRNA genes and 4 rRNA genes. We also reconstructed the phylogeny of Caryophyllaceae based on all published cp genomes. The maximum likelihood (ML) trees supported Gymnocarpos as the basal taxon of Caryophyllaceae.

Abstract:Pyrrosia petiolosa, Pyrrosia lingua and Pyrrosia sheareri are recorded as original plants of Pyrrosiae Folium (PF) and commonly used as Chinese herbal medicines. Due to the similar morphological features of PF and its adulterants, common DNA barcodes cannot accurately distinguish PF species. Knowledge of the chloroplast (cp) genome is widely used in species identification, molecular marker and phylogenetic analyses. Herein, we determined the complete cp genomes of three original species of PF via high-throughput sequencing technologies. The three cp genomes exhibited a typical quadripartite structure with sizes ranging from 158 165 to 163 026 bp. The cp genomes of P. petiolosa and P. lingua encoded 130 genes, whilst that of P. sheareri encoded 131 genes. The complete cp genomes were compared, and five highly divergent regions of petA-psbJ, matK-rps16, ndhC-trnM, psbM-petN and psaC-ndhE were screened as potential DNA barcodes for identification of Pyrrosia genus species. The phylogenetic tree we obtained indicated that P. petiolosa and P. lingua are clustered in a single clade and, thus, share a close relationship. This study provides invaluable information for further studies on the species identification, taxonomy and phylogeny of Pyrrosia genus species.

Abstract:Coptis quinquesecta, serving as a valuable medicinal plant, is a critically endangered and national key protected species of China. In the past, researches regarding this species mainly focused on its medicinal ingredients, whereas little effort has been made on its genetic information. Here we determined the first complete chloroplast genome of C. quinquesecta using genome skimming approach. The cp genome was 154,549 bp long, with a large single-copy region (LSC) of 84,409 bp and a small single-copy region (SSC) of 17,256 bp separated by a pair of inverted repeats (IRs) of 26,442 bp. It encodes 113 unique genes, including 79 protein-coding genes, 30 transfer RNA genes, and four ribosomal RNA genes. Besides, we reconstructed the phylogeny of Ranunculaceae based on the previously reported cp genomes of related taxa. A maximum likelihood (ML) phylogenetic analysis strongly supported the monophyly of Hydrastidoideae, Coptidoideae, and Thalictroideae, while Ranunculoideae was found to be paraphyletic.

Abstract:Periploca forrestii Schltr. is a traditional medicine plant in southwestern China. In this study, we characterize the complete chloroplast (cp) genome of P. forrestii based on next-generation sequencing. The cp genome is 154,140 bp in size with an overall GC content 38.2%, including a large single-copy (LSC) region (84,941 bp), a small single-copy (SSC) region of 17,619 bp, and two inverted repeats (IRs) regions, each of 25,790 bp. A total of 130 genes (85 protein-coding genes, 8 ribosomal RNA (rRNA) genes, and 37 transfer RNA (tRNA genes)) are annotated in the whole chloroplast genome, containing 113 unique genes (79 unique CDSs, 30 unique tRNAs, and 4 unique rRNAs). The phylogenetic analysis indicated that P. forrestii formed a monophyletic clade with the same genus plant P. sepium, showing that they have close relationship. The complete chloroplast genome of P. forrestii provides valuable genomic information for the phylogeny, molecular identification and sustainable utilization of this species.

Abstract:Loropetalum subcordatum is a national key protected species endemic to China. Despite its ecological importance and horticultural value, the whole chloroplast (cp) genome of it has not been reported yet. Here, using the paired-end shotgun sequencing technology, we determined the first nucleotide sequence of L. subcordatum cp genome. Our results showed the complete cp genome of L. subcordatum was 158,706 bp long and displayed a typical quadripartite structure which consisted of a pair of inverted repeats (IRs) with a length of 25,998 bp, separating by two single-copy regions (LSC, 88,216 bp and SSC, 18,494 bp). Besides, the cp genome of L. subcordatum contained 131 genes, including 86 protein coding genes, 37 transfer RNAs and 8 ribosomal RNAs. Furthermore, we identified a total of 63 microsatellites (SSRs) within the L. subcordatum cp genome. These newly developed genomic resources will greatly helpful to the further conservation genetic studies of this endangered tree.

The circular chloroplast genome is 151,902 bp in length and contains a large single-copy region of 83,180 bp, a small single-copy region of 17,284 bp and two inverted repeat regions of 25,719 bp. The chloroplast genome contains 132 genes, including 86 protein-coding, 8 rRNA, and 38 tRNA genes. Phylogenetic analysis shows Pedicularis species cluster together and P. shansiensis forms a clade with P. dissect.

Abstract:Syzygium nervosum A.Cunn. ex DC (also named as Cleistocalyx operculatus) is a member of genus Syzygium mainly distributed in China, Vietnam and some other tropical countries and belongs the family of Myrtaceae. Syzygium nervosum is a popular medicinal plant, some species of genus Syzygium have been used in folk medicine. In this study, we sequenced the sample of Syzygium nervosum and determined its complete chloroplast genome. The complete chloroplast genome of Syzygium nervosum is 158,979 bp in length, and contained a large single copy (LSC) with 88,099 bp in length, a small single copy (SSC) with 18,756 bp in length and two inverted repeat (IR) regions of 26,062 bp each. It includes 85 protein coding genes, 8 rRNA and 37 tRNA, and 37% overall GC content. Each of trnK-UUU, rps16, trnG-UCC, atpF, rpoC1, trnL-UAA, trnV-UAC, petB, petD, rpl16, rpl2, ndhB, trnI-GAU, trnA-UGC and ndhA genes contain an intron, the gene clpP and ycf3 contain 2 introns. The phylogenetic position shows that Syzygium nervosum has the closest relationship with Syzygium aromaticum.

Abstract:Ranzania japonica , which has high ornamental value, is an endangered species native to Japan. To better understand its genetic background, here we report the first chloroplast (cp) genome of R. japonica . The complete chloroplast genome is 169,224 bp in length and shares the common feature of comprising two copies of inverted repeats (IRs 37,924 bp) that divide the genome into two single-copy (LSC 74,477 bp and SSC 18,899 bp) regions. The genome contains 113 unique genes, including 68 protein coding gene, 37 tRNA genes, and eight rRNA genes. By comparing cp genomes of R. japonica, Mahonia bealei, Berberis amurensis and B. koreana , an expansion of IRs at their junction with LSC was revealed in Ranzania .

Abstract:Gardenia stenophylla Merr, a member of the genus Gardenia in the family Rubiaceae, possesses significant medicinal and ornamental value and is widely distributed in China. This study reports the newly sequenced chloroplast genome of Gardenia stenophylla Merr. The complete chloroplast genome of Gardenia stenophylla Merr (155,109 bp, GC content of 37.5%) was shown to have a typical quadripartite structure, containing a pair of inverted repeat regions (IRs) of 28,802 bp separated by a large single-copy (LSC) region of 85,396 bp and a small single-copy (SSC) region of 18,109 bp. The chloroplast genome contained 151 genes encoding 106 proteins, 37 tRNAs, and eight rRNAs. The Gardenia stenophylla Merr chloroplast genome displayed the closest phylogenetic relationship to Gardenia jasminoides and Gardenia jasminoides var. grandiflora. These data will assist in future molecular phylogenetics of the Rubiaceae.

Abstract:It is the first report on complete chloroplast genome of Pteris vittata, an arsenic hyperaccumulating fern. Its genome size is 154,130 bp, with a typical circular structure including a large single-copy (LSC) (82,623 bp) and a small single-copy (SSC) (20,957 bp) regions separated by a pair of inverted repeats (25,275 bp each). The plastome encodes 132 genes, including 87 protein-coding genes, 35 tRNA genes, eight rRNA genes, and two pseudogenes. The overall Guanine+Cytosine (GC) content is 41.7% and GC content in the IR regions is higher than in the LSC and SSC regions. Maximum likelihood (ML) tree indicated that P. vittata was clustered with Ceratopteris richardii.

Abstract:Phyllostachys incarnata Wen, 1982 is one of the important material and edible bamboo specie of high quality in China. We reported the complete chloroplast(cp) genome of P. incarnata in this study. The cp genome of P. incarnata (GenBank accession number: OL457160) was a typical tetrad structure with a full length of 139,689 bp, comprising a pair of inverted repeated (IR) regions (21,798 bp) separated by a large single-copy (LSC) region (83,221 bp) and a small single-copy (SSC) region (12,872 bp). And the cp genome contained 136 genes, including 90 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. Phylogenetic analysis based on 19 cp genomes suggested that P. incarnata was relatively close to P. glauca among the species analyzed.

Abstract:Rheum lhasaense (Polygonaceae) is one of the genuine medicinal herbs in Qinghai-Tibet Plateau, China. Here we report the first chloroplast (cp) genome of R. lhasaense using Illumina NovaSeq 6000 platform. The length of its complete cp genome is 161,820 bp, containing four sub-regions. A large single copy region (LSC) of 87,086 bp and a small single copy region (SSC) of 12,814 bp are separated by a pair of inverted repeat regions (IRs) of 30,960 bp. The complete cp genome of R. lhasaense contains 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of the cp genome is 37.4%. The phylogenetic analysis, based on 28 cp genomes, suggested that R. lhasaense is closely related to R. acuminatum and R. pumilum.
Comparative analysis of 17 complete chloroplast genomes reveals intraspecific variation and relationships among Pseudostellaria heterophylla (Miq.) Pax populations

Abstract:Pseudostellaria heterophylla (Miq.) Pax is a well-known medicinal and ecologically important plant. Effectively distinguishing its different genetic resources is essential for its breeding. Plant chloroplast genomes can provide much more information than traditional molecular markers and provide higher-resolution genetic analyses to distinguish closely related planting materials. Here, seventeen P. heterophylla samples from Anhui, Fujian, Guizhou, Hebei, Hunan, Jiangsu, and Shandong provinces were collected, and a genome skimming strategy was employed to obtain their chloroplast genomes. The P. heterophylla chloroplast genomes ranged from 149,356 bp to 149,592 bp in length, and a total of 111 unique genes were annotated, including 77 protein-coding genes, 30 tRNA genes, and four rRNA genes. Codon usage analysis showed that leucine had the highest frequency, while UUU (encoding phenylalanine) and UGC (encoding cysteine) were identified as the most and least frequently used codons, respectively. A total of 75-84 SSRs, 16-21 short tandem repeats, and 27-32 long repeat structures were identified in these chloroplast genomes. Then, four primer pairs were revealed for identifying SSR polymorphisms. Palindromes are the dominant type, accounting for an average of 47.86% of all long repeat sequences. Gene orders were highly collinear, and IR regions were highly conserved. Genome alignment indicated that there were four intergenic regions (psaI-ycf4, ycf3-trnS, ndhC-trnV, and ndhI-ndhG) and three coding genes (ndhJ, ycf1, and rpl20) that were highly variable among different P. heterophylla samples. Moreover, 10 SNP/MNP sites with high polymorphism were selected for further study. Phylogenetic analysis showed that populations of Chinese were clustered into a monophyletic group, in which the non-flowering variety formed a separate subclade with high statistical support. In this study, the comparative analysis of complete chloroplast genomes revealed intraspecific variations in P. heterophylla and further supported the idea that chloroplast genomes could elucidate relatedness among closely related cultivation materials.

Abstract:Liriodendron chinense is a rare Tertiary relict tree species. In this study, we report the complete chloroplast genome of a Chinese tulip tree, L. chinense . The total genome size was 159,429 bp in length, containing a pair of inverted repeats (IRs) of 26,333 bp, separated by large single copy (LSC) and small single copy (SSC) of 87,766 and 18,997 bp, respectively. The chloroplast genome contained the conservative quadripartite structure present in most Magnoliaceae chloroplasts composing of 79 protein-coding genes, 30 tRNAs and 4 rRNAs. Among these genes, 15 harbored a single intron, and 2 contained a couple of introns. The overall G+C content of the cpDNA is 39.2 %, while the corresponding values of the LSC, SSC and IR regions are 37.8, 34.3 and 43.2 % respectively. A maximum likelihood phylogenomic analysis showed that L. chinense is closely related to L. tulipifera that belongs to the tribe Magnoliaceae.

Abstract:The complete cp genomes of Pedicularis chinensis (GenBank accession number: OQ587614) and Pedicularis kansuensis (GenBank accession number: OQ587613) were sequenced, assembled, and annotated. Their chloroplast (cp) genome lengths were 146,452 bp, and 146,852 bp, respectively; 120 and 116 genes were identified, comprising 75 and 72 protein-coding genes (PCGs), 37 and 36 transfer RNA (tRNA) genes, and 8 and 8 ribosomal RNA (rRNA) genes, for P. chinensis and P. kansuensis , respectively. A simple sequence repeat (SSR) analysis revealed that the repetitive sequences were mainly composed of mononucleotide repeats (A/T motif) and dinucleotide repeats (AT/TA motif). Comparative genomics identified several variant genes ( rpl22 , rps19 , rpl12 , ycf1 , trnH , psbA , and ndhH ) and variant regions ( trnS - GGA , trnV - UAC , ndhJ - trnV , ycf4 - cemA , ndhE - nhdG , and rpl32 - trnL ) with a high Pi, indicating the potential to serve as deoxyribo nucleic acid (DNA) barcodes for Pedicularis species identification. The results show that the cp genomes of P. chinensis and P. kansuensis were the same as those of other plants in Pedicularis , with different degrees of AT preference for codons. Large differences in the number of SSRs and the expansion of the inverted repeat (IR) region showed strong variability and interspecific differentiation between these two species and other species represented in the genus Pedicularis . A phylogenetic analysis showed that P. kansuensis had the closest relationship with P. oliveriana , and P. chinensis had the closest relationship with P. aschistorhyncha . These results will facilitate the study of the phylogenetic classification and interspecific evolution of Pedicularis plants.
