Abstract:A corrected group contribution (CGC)-molecule contribution (MC)-Bayesian neural network (BNN) protocol for accurate prediction of absorption spectra is presented. Upon combination of BNN with CGC methods, the full absorption spectra of various molecules are afforded accurately and efficiently-by using only a small dataset for training. Here, with a small training sample (<100), accurate prediction of maximum wavelength for single molecules is afforded with the first stage of the protocol; by contrast, previously reported machine learning (ML) methods require >1,000 samples to ensure the accuracy of prediction. Furthermore, with <500 samples, the mean square error in the prediction of full ultraviolet spectra reaches <2%; for comparison, ML models with molecular SMILES for training require a much larger dataset (>2,000) to achieve comparable accuracy. Moreover, by employing an MC method designed specifically for CGC that properly interprets the mixing rule, the spectra of mixtures are obtained with high accuracy. The logical origins of the good performance of the protocol are discussed in detail. Considering that such a constituent contribution protocol combines chemical principles and data-driven tools, most likely, it will be proven efficient to solve molecular-property-relevant problems in wider fields.

Abstract:Ultraviolet (UV) absorption spectroscopy is a widely used tool for quantitative and qualitative analyses of chemical compounds. In the gas phase, vacuum UV (VUV) and UV absorption spectra are specific and diagnostic for many small molecules. An accurate prediction of VUV/UV absorption spectra can aid the characterization of new or unknown molecules in areas such as fuels, forensics, and pharmaceutical research. An alternative to quantum chemical spectral prediction is the use of artificial intelligence. Here, different molecular feature representation techniques were used and developed to encode chemical structures for testing three machine learning models to predict gas-phase VUV/UV absorption spectra. Structure data files (.sdf) and VUV/UV absorption spectra for 1397 volatile and semivolatile chemical compounds were used to train and test the models. New molecular features (termed ABOCH) were introduced to better capture pi-bonding, aromaticity, and halogenation. The incorporation of these new features benefited spectral prediction and demonstrated superior performance compared to computationally intensive molecular-based deep learning methods. Of the machine learning methods, the use of a Random Forest regressor returned the best accuracy score with the shortest training time. The developed machine learning prediction model also outperformed spectral predictions based on the time-dependent density functional theory.

Abstract:Abstract Machine learning (ML) algorithms were explored for the classification of the UV–Vis absorption spectrum of organic molecules based on molecular descriptors and fingerprints generated from 2D chemical structures. Training and test data (~ 75 k molecules and associated UV–Vis data) were assembled from a database with lists of experimental absorption maxima. They were labeled with positive class (related to photoreactive potential) if an absorption maximum is reported in the range between 290 and 700 nm (UV/Vis) with molar extinction coefficient (MEC) above 1000 Lmol −1 cm −1 , and as negative if no such a peak is in the list. Random forests were selected among several algorithms. The models were validated with two external test sets comprising 998 organic molecules, obtaining a global accuracy up to 0.89, sensitivity of 0.90 and specificity of 0.88. The ML output (UV–Vis spectrum class) was explored as a predictor of the 3T3 NRU phototoxicity in vitro assay for a set of 43 molecules. Comparable results were observed with the classification directly based on experimental UV–Vis data in the same format.

Abstract:The ultraviolet-visible (UV-Vis) spectrometry system is increasingly employed in chemical oxygen demand (COD) predicting recently for its significant advantages compared with traditional standard chemical method. In this study, an investigation is undertaken to determine whether the physic-chemical parameters of samples provide a good compensation for prediction. Meanwhile, a feature selecting algorithm is employed to reduce the size of UV-Vis absorption spectroscopy provided as data input to the modeling algorithm. A high correlation of above 0.90 is obtained with the data using the stand chemical method, while less absorbance values are necessary to measure and a spectrometer with industrial wavelength resolution is adequate.
EnviroDetaNet: Pretrained E(3)-equivariant Message-Passing Neural Networks with Multi-Level Molecular Representations for Organic Molecule Spectra Prediction

Abstract:Fast and accurate spectral prediction plays a crucial role in molecular design within fields such as pharmaceutical and materials science. Nevertheless, predicting molecular spectra typically requires quantum chemistry calculations, posing significant challenges for fast predictions and high-throughput screening. In this paper, we propose an equivariant, fast, and robust model, named EnviroDetaNet, which integrates molecular environment information. EnviroDetaNet employs an E(3)-equivariant message-passing neural network combining intrinsic atomic properties, spatial features, and environmental information, allowing it to comprehensively capture both local and global molecular information. Compared to state-of-the-art models, EnviroDetaNet excels in various predictive tasks and maintains high accuracy even with a 50% reduction in training data, demonstrating strong generalization capabilities. Ablation studies confirm that molecular environment information is crucial for improving model stability and accuracy. EnviroDetaNet also shows outstanding performance in spectral predictions for complex molecular systems, making it a powerful tool for accelerating molecular discovery.

Abstract:Fluorescent molecules are important tools in biological detection, and numerous efforts have been made to develop compounds to meet the desired photophysical properties. For example, tuning the wavelength allows an appropriate penetration depth with minimal interference from the autofluorescence/scattering for a better signal-to-noise contrast. However, there are limited guidelines to rationally design or computationally predict the optical properties from first principles, and factors like the solvent effects will make it more complicated. Herein, we established a database (SMFluo1) of 1181 solvated small-molecule fluorophores covering the ultraviolet–visible–near-infrared absorption window and developed new machine learning models based on deep neural networks for accurately predicting photophysical parameters. The optimal system was applied to 120 out-of-sample compounds, and it exhibited remarkable accuracy with a mean relative error of 1.52%. In this new paradigm, a deep learning algorithm is promising to complement conventional theoretical and experimental studies of fluorophores and to greatly accelerate the discovery of new dyes. Abstract:Ultraviolet (UV) absorption spectra are commonly used for characterizing the global structure of proteins. However, the theoretical interpretation of UV spectra is hindered by the large number of required expensive ab initio calculations of excited states spanning a huge conformation space. We present a machine-learning (ML) protocol for far-UV (FUV) spectra of proteins, which can predict FUV spectra of proteins with comparable accuracy to density functional theory (DFT) calculations but with 3–4 orders of magnitude reduced computational cost. Neural Network Approach for Predicting Infrared Spectra from 3D Molecular Structure

Abstract:Accurately predicting infrared (IR) spectra in computational chemistry using ab initio methods remains a challenge. Current approaches often rely on an empirical approach or on tedious anharmonic calculations, mainly adapted to semi-rigid molecules. This limitation motivates us to explore alternative methodologies. Previous studies explored machine-learning techniques for potential and dipolar surface generation, followed by IR spectra calculation using classical molecular dynamics. However, these methods are computationally expensive and require molecule-by-molecule processing. Our article introduces a new approach to improve IR spectra prediction accuracy within a significantly reduced computing time. We developed a machine learning (ML) model to directly predict IR spectra from three-dimensional (3D) molecular structures. The spectra predicted by our model significantly outperform those from density functional theory (DFT) calculations, even after scaling. In a test set of 200 molecules, our model achieves a Spectral Information Similarity Metric of 0.92, surpassing the value achieved by DFT scaled frequencies, which is 0.57. Additionally, our model considers anharmonic effects, offering a fast alternative to laborious anharmonic calculations. Moreover, our model can be used to predict various types of spectra (Ultraviolet or Nuclear Magnetic Resonance for example) as a function of molecular structure. All it needs is a database of 3D structures and their associated spectra.

Automatic Prediction of Peak Optical Absorption Wavelengths in Molecules Using Convolutional Neural Networks

Abstract:Molecular design depends heavily on optical properties for applications such as solar cells and polymer-based batteries. Accurate prediction of these properties is essential, and multiple predictive methods exist, from ab initio to data-driven techniques. Although theoretical methods, such as time-dependent density functional theory (TD-DFT) calculations, have well-established physical relevance and are among the most popular methods in computational physics and chemistry, they exhibit errors that are inherent in their approximate nature. These high-throughput electronic structure calculations also incur a substantial computational cost. With the emergence of big-data initiatives, cost-effective, data-driven methods have gained traction, although their usability is highly contingent on the degree of data quality and sparsity. In this study, we present a workflow that employs deep residual convolutional neural networks (DR-CNN) and gradient boosting feature selection to predict peak optical absorption wavelengths (λmax) exclusively from SMILES representations of dye molecules and solvents; one would normally measure λmax using UV-vis absorption spectroscopy. We use a multifidelity modeling approach, integrating 34,893 DFT calculations and 26,395 experimentally derived λmax data, to deliver more accurate predictions via a Bayesian-optimized gradient boosting machine. Our approach is benchmarked against the state of the art that is reported in the scientific literature; results demonstrate that learnt representations via a DR-CNN workflow that is integrated with other machine learning methods can accelerate the design of molecules for specific optical characteristics.

Abstract:Despite the availability and accuracy of modern spectroscopic characterization, the utilization of spectral information in chemical machine learning is still primitive. Here, we report an optical character recognition-based automatic process to utilize spectral information as molecular descriptors, which directly transforms experimental spectrum images to readable vectors. We demonstrate its machine learning application in the reaction yield dataset of Pd-catalyzed Buchwald-Hartwig cross-coupling with aryl halides. In addition, we also show that the predicted spectrum can serve as an alternative encoding source to support the model training.

Abstract:Infrared (IR) spectroscopy remains an important tool for chemical characterization and identification. Chemprop-IR has been developed as a software package for the prediction of IR spectra through the use of machine learning. This work serves the dual purpose of providing a trained general-purpose model for the prediction of IR spectra with ease and providing the Chemprop-IR software framework for the training of new models. In Chemprop-IR, molecules are encoded using a directed message passing neural network, allowing for molecule latent representations to be learned and optimized for the task of spectral predictions. Model training incorporates spectra metrics and normalization techniques that offer better performance with spectral predictions than standard practice in regression models. The model makes use of pretraining using quantum chemistry calculations and ensembling of multiple submodels to improve generalizability and performance. Abstract:Accurate and efficient molecular spectra simulations are crucial for substance discovery and structure identification. However, the conventional approach of relying on the quantum chemistry is cost intensive, which hampers efficiency. Here we develop DetaNet, a deep-learning model combining E(3)-equivariance group and self-attention mechanism to predict molecular spectra with improved efficiency and accuracy. By passing high-order geometric tensorial messages, DetaNet is able to generate a wide variety of molecular properties, including scalars, vectors, and second- and third-order tensors-all at the accuracy of quantum chemistry calculations. Based on this we developed generalized modules to predict four important types of molecular spectra, namely infrared, Raman, ultraviolet-visible, and 1H and 13C nuclear magnetic resonance, taking the QM9S dataset containing 130,000 molecular species as an example. By speeding up the prediction of molecular spectra at quantum chemical accuracy, DetaNet could help progress toward real-time structural identification using spectroscopic measurements.
High-sensitivity extreme-ultraviolet transient absorption spectroscopy enabled by machine learning

Abstract:We introduce a machine-learning-based approach to enhance the sensitivity of optical-extreme ultraviolet (XUV) transient absorption spectroscopy. A reference spectrum is used as input to a three-layer feed-forward neural network, allowing for an efficient elimination of source noise from measurement data. In pump-probe experiments using high-harmonic radiation, we show a more than tenfold improvement in noise suppression in XUV transient absorption spectra compared to conventional referencing. Utilizing strong spectral correlations in the source fluctuations, the network facilitates a pixel-wise noise reduction without the need for wavelength calibration of the reference spectrum. The presented method can be adapted to a wide range of beam lines and enables the investigation of subtle electron and lattice dynamics in the weak excitation regime, relevant for the study of photovoltaics and photoinduced phase transitions of strongly correlated materials.

Abstract:High-dose single exposures of long-wavelength ultraviolet-A (UV-A) radiation may trigger severe biological and skin tissue damage in humans and animals, as well as photosynthetic damage in plants. In humans, the highly abundant UV-A is also linked to an increased risk of skin cancer. This paper develops a new forecasting framework tailored for very short-term UV-A predictions using a Bayesian optimized ensemble Neural Basis Expansion Analysis for Interpretable Time Series (B-E-NBEATS) method, integrated with cloud cover predictors and the solar zenith angle. The design phase of the proposed model entails feature selection using an efficient neighborhood component analysis algorithm and hyperparameter tuning with a Bayesian optimizer. To further enhance the predictive performance and reliability, the B-E-NBEATS model is calibrated via uncertainty quantification by adopting an ensemble approach with single-point models trained on three key loss functions. The prescribed model generates interpretable forecasts of 20-minute ahead UV-A by empowering the ensemble members to learn seasonal and trend components in UV-A datasets. With respect to the four benchmark models, the statistical metrics and visual infographics of predicted and observed UV-A reveal a superior forecasting capability of the proposed B-E-NBEATS model. The model yields a comparatively high correlation coefficient of 0.910, 0.869, 0.933, and 0.900 for the spring, summer, autumn, and winter testing phases, respectively. The superior performance by the newly designed hybrid ensemble model ascertains its potential utility in UV-A monitoring and mitigating subsequent harmful exposure risk for the general public, and animal and plant life.

Abstract:Single benzene fluorophores (SBFs) have garnered significant research attention due to their ease of preparation, seamless diffusion into biological samples, and low molecular weight. Accurately predicting the molecular photophysical properties, specifically the maximum absorption and emission wavelengths, is pivotal in advancing functional SBFs. In this study, we introduce a machine-learning model to estimate the maximum absorption and emission wavelengths of SBFs precisely. This model leverages a Full Connect Neural Network and computational chemistry and is tailored to address the challenges associated with a relatively small dataset (81 SBFs). Remarkably, our model (SBFs-ML) demonstrates impressive accuracy, yielding a mean relative error of 1.54 % and 2.93 % for SBFs' maximum absorption and emission wavelengths, respectively. Importantly, the SBFs-ML was bullied based on only three descriptors, resulting in strong interpretability. Experimental results have strongly corroborated these predictions. Our prediction methods are poised to facilitate significantly the efficient design and creation of SBFs.

In this research article, we discuss the milestones marking the way to the first UV dual comb spectrometer. We present experimental and simulated studies towards UV dual comb spectroscopy, directly applied to planned absorption measurements of formaldehyde (centered at 343 nm, 3.6 eV) and argon (80 nm, 16 eV). This will enable an unparalleled relative resolution of up to $10^{-9}$ - with a table-top UV source surpassing any synchrotron linked spectrometer by at least two and any grating-based UV spectrometer by up to six orders of magnitude.

Compared to traditional chemical detection methods, UV-vis spectroscopy for measuring COD offers advantages such as speed, reduced consumption of materials, and no secondary pollution. Considering the impact of suspended particles in water, this paper proposes an optimized boosting model based on a combination strategy for turbidity compensation, using absorption spectra obtained from reservoir water samples via UV-vis. A self-attention mechanism is introduced into the radial basis function (RBF) network, resulting in a COD detection model based on the saRBF framework. This model facilitates comprehensive optimization of the entire process, from turbidity compensation of the original absorption spectrum to the subsequent COD prediction. Experimental results show that the proposed COD measurement model achieves a coefficient of determination of 0.9267, a root mean square error of 1.2669, and a mean absolute error of 1.0097, outperforming other COD measurement models. This work provides a new approach for turbidity compensation and COD detection research.
