Abstract:We investigated a novel method combining principal component analysis (PCA) and supervised learning technique, support vector machine (SVM), for classifying carcinoma lesion from normal tissue with light-induced autofluorescence. The autofluorescence spectral signals were collected in vivo from 85 nasopharyngeal carcinoma lesions and 131 normal tissue sites from 59 subjects during routine nasal endoscopy. With the combined PCA and SVM classifying algorithm, the achieved overall accuracy is over 97%, companied with 95% sensitivity and 99% specificity for discriminating carcinoma from normal tissue. In comparison with the previously developed algorithms based on PCA method, this new method outperforms threshold- and probability-based PCA algorithms in all instances. The experimental results indicate great promise for autofluorescence spectroscopy based detection of small carcinoma lesion in the nasopharynx and other tissues.
Mathematical Modelling of the biocontrol of Rubus alceifolius, an invasive plant in Réunion Island

Abstract:Invasive plants have become a major threat throughout the world, in particular in islands where the biodiversity is important and even unique. Since the 17th century, many weeds or invasive plants have been introduced in Reunion Island. Among them Rubus alceifolius , a giant bramble, is the most invasive and threatening to the endemic vegetation. After years of unsuccessful and even detrimental controls with herbicide applications and/or mechanical removal, a new biological control program has been launched, based on the release of a biocontrol agent, Cibdela janthina , a sawfly. Modelling Rubus-Cibdela interactions is not only helpfull to formalize knowledges but also to guide control strategies and decision-making, in particular before field releases. The aim of this talk, is to present a minimal mathematical model and some results based on ongoing experiments in Reunion Island.

Abstract:Maximal resection of tumor while preserving the adjacent healthy tissue is particularly important for larynx surgery, hence precise and rapid intraoperative histology of laryngeal tissue is crucial for providing optimal surgical outcomes. We hypothesized that deep-learning based stimulated Raman scattering (SRS) microscopy could provide automated and accurate diagnosis of laryngeal squamous cell carcinoma on fresh, unprocessed surgical specimens without fixation, sectioning or staining. Methods: We first compared 80 pairs of adjacent frozen sections imaged with SRS and standard hematoxylin and eosin histology to evaluate their concordance. We then applied SRS imaging on fresh surgical tissues from 45 patients to reveal key diagnostic features, based on which we have constructed a deep learning based model to generate automated histologic results. 18,750 SRS fields of views were used to train and cross-validate our 34-layered residual convolutional neural network, which was used to classify 33 untrained fresh larynx surgical samples into normal and neoplasia. Furthermore, we simulated intraoperative evaluation of resection margins on totally removed larynxes. Results: We demonstrated near-perfect diagnostic concordance (Cohen's kappa, κ > 0.90) between SRS and standard histology as evaluated by three pathologists. And deep-learning based SRS correctly classified 33 independent surgical specimens with 100% accuracy. We also demonstrated that our method could identify tissue neoplasia at the simulated resection margins that appear grossly normal with naked eyes. Conclusion: Our results indicated that SRS histology integrated with deep learning algorithm provides potential for delivering rapid intraoperative diagnosis that could aid the surgical management of laryngeal cancer.
High-Precision Intelligent Cancer Diagnosis Method: 2D Raman Figures Combined with Deep Learning

Abstract:Raman spectroscopy, as a label-free detection technology, has been widely used in tumor diagnosis. However, most tumor diagnosis procedures utilize multivariate statistical analysis methods for classification, which poses a major bottleneck toward achieving high accuracy. Here, we propose a concept called the two-dimensional (2D) Raman figure combined with convolutional neural network (CNN) to improve the accuracy. Two-dimensional Raman figures can be obtained from four transformation methods: spectral recurrence plot (SRP), spectral Gramian angular field (SGAF), spectral short-time Fourier transform (SSTFT), and spectral Markov transition field (SMTF). Two-dimensional CNN models all yield more than 95% accuracy, which is higher than the PCA-LDA method and the Raman-spectrum-CNN method, indicating that 2D Raman figure inputs combined with CNN may be one reason for gaining excellent performances. Among 2D-CNN models, the main difference is the conversion, where SRP is based on the structure of wavenumber series with the best performances (98.9% accuracy, 99.5% sensitivity, 98.3% specificity), followed by SGAF on the wavenumber series, SSTFT on wavenumber and intensity information, and SMTF on wavenumber position information. The inclusion of external information in the conversion may be another reason for improvement in the accuracy. The excellent capability shows huge potential for tumor diagnosis via 2D Raman figures and may be applied in other spectroscopy analytical fields.

Abstract:The early detection of laryngeal cancer significantly increases the survival rates, permits more conservative larynx sparing treatments, and reduces healthcare costs. A non-invasive optical form of biopsy for laryngeal carcinoma can increase the early detection rate, allow for more accurate monitoring of its recurrence, and improve intraoperative margin control.In this study, we evaluated a Raman spectroscopy system for the rapid intraoperative detection of human laryngeal carcinoma. The spectral analysis methods included principal component analysis (PCA), random forest (RF), and one-dimensional (1D) convolutional neural network (CNN) methods.We measured the Raman spectra from 207 normal and 500 tumor sites collected from 10 human laryngeal cancer surgical specimens. Random Forest analysis yielded an overall accuracy of 90.5%, sensitivity of 88.2%, and specificity of 92.8% on average over 10 trials. The 1D CNN demonstrated the highest performance with an accuracy of 96.1%, sensitivity of 95.2%, and specificity of 96.9% on average over 50 trials. In predicting the first three principal components (PCs) of normal and tumor data, both RF and CNN demonstrated high performances, except for the tumor PC2.This is the first study in which CNN-assisted Raman spectroscopy was used to identify human laryngeal cancer tissue with extracted feature weights. The proposed Raman spectroscopy feature extraction approach has not been previously applied to human cancer diagnosis. Raman spectroscopy, as assisted by machine learning (ML) methods, has the potential to serve as an intraoperative, non-invasive tool for the rapid diagnosis of laryngeal cancer and margin detection.

Abstract:Background:Early-stage diagnosis and treatment can improve survival rates of liver cancer patients. Dynamic contrast-enhanced MRI provides the most comprehensive information for differential diagnosis of liver tumors. However, MRI diagnosis is affected by subjective experience, so deep learning may supply a new diagnostic strategy. We used convolutional neural networks (CNNs) to develop a deep learning system (DLS) to classify liver tumors based on enhanced MR images, unenhanced MR images, and clinical data including text and laboratory test results. Methods:Using data from 1,210 patients with liver tumors (N= 31,608 images), we trained CNNs to get seven-way classifiers, binary classifiers, and three-way malignancy-classifiers (Model A-Model G). Models were validated in an external independent extended cohort of 201 patients (N= 6,816 images). The area under receiver operating characteristic (ROC) curve (AUC) were compared across different models. We also compared the sensitivity and specificity of models with the performance of three experienced radiologists. Results:Deep learning achieves a performance on par with three experienced radiologists on classifying liver tumors in seven categories. Using only unenhanced images, CNN performs well in distinguishing malignant from benign liver tumors (AUC, 0.946; 95% CI 0.914-0.979 vs. 0.951; 0.919-0.982,P= 0.664). New CNN combining unenhanced images with clinical data greatly improved the performance of classifying malignancies as hepatocellular carcinoma (AUC, 0.985; 95% CI 0.960-1.000), metastatic tumors (0.998; 0.989-1.000), and other primary malignancies (0.963; 0.896-1.000), and the agreement with pathology was 91.9%.These models mined diagnostic information in unenhanced images and clinical data by deep-neural-network, which were different to previous methods that utilized enhanced images. The sensitivity and specificity of almost every category in these models reached the same high level compared to three experienced radiologists. Conclusion:Trained with data in various acquisition conditions, DLS that integrated these models could be used as an accurate and time-saving assisted-diagnostic strategy for liver tumors in clinical settings, even in the absence of contrast agents. DLS therefore has the potential to avoid contrast-related side effects and reduce economic costs associated with current standard MRI inspection practices for liver tumor patients.

Abstract:<p>Cervical cancer has a long latency, and early screening greatly reduces mortality. In this study, cervical adenocarcinoma and cervical squamous cell carcinoma tissue data were collected by Raman spectroscopy, and then, the adaptive iteratively reweighted penalized least squares (airPLS) algorithm and Vancouver Raman algorithm (VRA) were used to subtract the background of the collected data. The following five feature extraction algorithms were applied: partial least squares (PLS), principal component analysis (PCA), kernel principal component analysis (KPCA), isometric feature mapping (isomap) and locally linear embedding (LLE). The k-nearest neighbour (KNN), extreme learning machine (ELM), decision tree (DT), backpropagation neural network (BP), genetic optimization backpropagation neural network (GA-BP) and linear discriminant analysis (LDA) classification models were then established through the features extracted by different feature extraction algorithms. In total, 30 types of classification models were established in this experiment. This research includes eight good models, airPLS-PLS-KNN, airPLS-PLS-ELM, airPLS-PLS-GA-BP, airPLS-PLS-BP, airPLS-PLS-LDA, airPLS-PCA-KNN, airPLS-PCA-LDA, and VRA-PLS-KNN, whose diagnostic accuracy was 96.3 %, 95.56 %, 95.06 %, 94.07 %, 92.59 %, 85.19 %, 85.19 % and 85.19 %, respectively. The experimental results showed that the model established in this article is simple to operate and highly accurate and has a good reference value for the rapid screening of cervical cancer.</p>

Abstract:Background: Different pathological subtypes of lung adenocarcinoma lead to different treatment decisions and prognoses, and it is clinically important to distinguish invasive lung adenocarcinoma from preinvasive adenocarcinoma (adenocarcinoma in situ and minimally invasive adenocarcinoma). This study aims to investigate the performance of the deep learning approach based on high-resolution computed tomography (HRCT) images in the classification of tumor invasiveness and compare it with the performances of currently available approaches. Methods: In this study, we used a deep learning approach based on 3D conventional networks to automatically predict the invasiveness of pulmonary nodules. A total of 901 early-stage non-small cell lung cancer patients who underwent surgical treatment at Shanghai Chest Hospital between November 2015 and March 2017 were retrospectively included and randomly assigned to a training set (n=814) or testing set 1 (n=87). We subsequently included 116 patients who underwent surgical treatment and intraoperative frozen section between April 2019 and January 2020 to form testing set 2. We compared the performance of our deep learning approach in predicting tumor invasiveness with that of intraoperative frozen section analysis and human experts (radiologists and surgeons). Results: The deep learning approach yielded an area under the receiver operating characteristic curve (AUC) of 0.946 for distinguishing preinvasive adenocarcinoma from invasive lung adenocarcinoma in the testing set 1, which is significantly higher than the AUCs of human experts (P 0.05) and junior thoracic surgeons (0.768, P>0.05). Conclusions: We developed a deep learning model that achieved comparable performance to intraoperative frozen section analysis in determining tumor invasiveness. The proposed method may contribute to clinical decisions related to the extent of surgical resection.

Abstract:Objective and Impact Statement. Distinguishing tumors from normal tissues is vital in the intraoperative diagnosis and pathological examination. In this work, we propose to utilize Raman spectroscopy as a novel modality in surgery to detect colorectal cancer tissues. Introduction. Raman spectra can reflect the substance components of the target tissues. However, the feature peak is slight and hard to detect due to environmental noise. Collecting a high-quality Raman spectroscopy dataset and developing effective deep learning detection methods are possibly viable approaches. Methods. First, we collect a large Raman spectroscopy dataset from 26 colorectal cancer patients with the Raman shift ranging from 385 to 1545 cm −1. Second, a one-dimensional residual convolutional neural network (1D-ResNet) architecture is designed to classify the tumor tissues of colorectal cancer. Third, we visualize and interpret the fingerprint peaks found by our deep learning model. Results. Experimental results show that our deep learning method achieves 98.5% accuracy in the detection of colorectal cancer and outperforms traditional methods. Conclusion. Overall, Raman spectra are a novel modality for clinical detection of colorectal cancer. Our proposed ensemble 1D-ResNet could effectively classify the Raman spectra obtained from colorectal tumor tissues or normal tissues.

Abstract:Aim: Early detection and correct diagnosis of lung cancer are the most important steps in improving patient outcome. This study aims to assess which deep learning models perform best in lung cancer diagnosis. Methods: Non-small cell lung carcinoma and small cell lung carcinoma biopsy specimens were consecutively obtained and stained. The specimen slides were diagnosed by two experienced pathologists (over 20 years). Several deep learning models were trained to discriminate cancer and non-cancer biopsies. Result: Deep learning models give reasonable AUC from 0.8810 to 0.9119. Conclusion: The deep learning analysis could help to speed up the detection process for the whole-slide image (WSI) and keep the comparable detection rate with human observer.

Abstract:Purpose: An accurate assessment of the surgical margins of tongue squamous cell carcinoma (TSCC), especially the deep muscle tissue, can help completely remove the cancer cells and thus minimize the risk of recurrence. This study aimed to develop a classification model that classifies TSCC and normal tissues in order to aid in the rapid and accurate intraoperative assessment of TSCC surgical deep muscle tissue margins. Materials and methods: The study obtained 240 Raman spectra from 60 sections (30 TSCC and 30 normal) from 15 patients diagnosed with TSCC. The classification model based on the analysis of Raman spectral data was developed, utilizing principal component analysis (PCA) and linear discriminant analysis (LDA) for the diagnosis and classification of TSCC. The leave-one-out cross-validation was employed to estimate and evaluate the prediction performance model. Results: This approach effectively classified TSCC tissue and normal muscle tissue, achieving an accuracy of exceeding 90%. The Raman analysis showed that TSCC tissues contained significantly higher levels of proteins, lipids, and nucleic acids compared to the adjacent normal tissues. In addition, we have also explored the potential of Raman spectroscopy in classifying different histological grades of TSCC. Conclusion: The PCA–LDA tissue classification model based on Raman spectroscopy exhibited good accuracy, which could aid in identifying tumor-free margins during surgical interventions and present a promising avenue for the development of rapid and accurate intraoperative techniques.

Abstract:Objectives The application of artificial intelligence (AI) to the field of pathology has facilitated the development of digital pathology, hence, making AI-assisted diagnosis possible. Due to the variety of lung cancers and the subjectivity of manual evaluation, invasive non-mucinous lung adenocarcinoma (ADC) is difficult to diagnose. We aim to offer a deep learning solution that automatically classifies invasive non-mucinous lung ADC histological subtypes. Design For this investigation, 523 whole-slide images (WSIs) were obtained. We divided 376 of the WSIs at random for model training. According to WHO diagnostic criteria, six histological components of invasive non-mucinous lung ADC, comprising lepidic, papillary, acinar, solid, micropapillary and cribriform arrangements, were annotated at the pixel level and employed as the predicting target. We constructed the deep learning model using DeepLab v3, and used 27 WSIs for model validation and the remaining 120 WSIs for testing. The predictions were analysed by senior pathologists. Results The model could accurately predict the predominant subtype and the majority of minor subtypes and has achieved good performance. Except for acinar, the area under the curve of the model was larger than 0.8 for all the subtypes. Meanwhile, the model was able to generate pathological reports. The NDCG scores were greater than 75%. Through the analysis of feature maps and incidents of model misdiagnosis, we discovered that the deep learning model was consistent with the thought process of pathologists and revealed better performance in recognising minor lesions. Conclusions The findings of the deep learning model for predicting the major and minor subtypes of invasive non-mucinous lung ADC are favourable. Its appearance and sensitivity to tiny lesions can be of great assistance to pathologists.

Abstract:Biopsy is the recommended standard for pathological diagnosis of liver carcinoma. However, this method usually requires sectioning and staining, and well-trained pathologists to interpret tissue images. Here, we utilize Raman spectroscopy to study human hepatic tissue samples, developing and validating a workflow for in vitro and intraoperative pathological diagnosis of liver cancer. We distinguish carcinoma tissues from adjacent non-tumour tissues in a rapid, non-disruptive, and label-free manner by using Raman spectroscopy combined with deep learning, which is validated by tissue metabolomics. This technique allows for detailed pathological identification of the cancer tissues, including subtype, differentiation grade, and tumour stage. 2D/3D Raman images of unprocessed human tissue slices with submicrometric resolution are also acquired based on visualization of molecular composition, which could assist in tumour boundary recognition and clinicopathologic diagnosis. Lastly, the potential for a portable handheld Raman system is illustrated during surgery for real-time intraoperative human liver cancer diagnosis.

Abstract:Lung cancer and glioma are common malignancies worldwide and pose a serious threat to human health. There may be a certain correlation between lung cancer patients and glioma patients in serum composition, but to date, no study on the classification and correlation of lung cancer and glioma is available. In this paper, the differences and relationships between lung cancer and glioma were analyzed from serum Raman spectra. The existing detection methods of lung cancer and glioma are time consuming and expensive, so we propose a method based on patient serum Raman spectra combined with deep learning, which can screen lung cancer and glioma accurately with speed and low cost. In this study, features were extracted from the original spectral data of patients with lung cancer, glioma, and control subjects. By adding different decibels of white Gaussian noise to the training set for data enhancement, the enhanced training set data were imported into a multilayer perceptron (MLP), recursive neural network (RNN), convolutional neural network (CNN), and AlexNet using fivefold cross-validation to build the diagnostic model. The results show that PLS-AlexNet is the best model. The accuracy of this model in the binary classification experiment of lung cancer and control subjects, lung cancer and glioma, and glioma and control subjects were 99%, 95.2%, and 100%, respectively, and the experimental accuracy of the AlexNet triclassification algorithm is also above 85%. This method has great potential in clinical diagnosis of diseases.

Abstract:The determination of resection extent traditionally relies on the microscopic invasiveness of frozen sections (FSs) and is crucial for surgery of early lung cancer with preoperatively unknown histology. While previous research has shown the value of optical coherence tomography (OCT) for instant lung cancer diagnosis, tumor grading through OCT remains challenging. Therefore, this study proposes an interactive human–machine interface (HMI) that integrates a mobile OCT system, deep learning algorithms, and attention mechanisms. The system is designed to mark the lesion's location on the image smartly and perform tumor grading in real time, potentially facilitating clinical decision making. Twelve patients with a preoperatively unknown tumor but a final diagnosis of adenocarcinoma underwent thoracoscopic resection, and the artificial intelligence (AI)-designed system mentioned above was used to measure fresh specimens. Results were compared to FSs benchmarked on permanent pathologic reports. Current results show better differentiating power among minimally invasive adenocarcinoma (MIA), invasive adenocarcinoma (IA), and normal tissue, with an overall accuracy of 84.9%, compared to 20% for FSs. Additionally, the sensitivity and specificity, the sensitivity and specificity were 89% and 82.7% for MIA and 94% and 80.6% for IA, respectively. The results suggest that this AI system can potentially produce rapid and efficient diagnoses and ultimately improve patient outcomes.

3D Deep Learning from CT Scans Predicts Tumor Invasiveness of Subcentimeter Pulmonary Adenocarcinomas

Abstract:: Identification of early-stage pulmonary adenocarcinomas before surgery, especially in cases of subcentimeter cancers, would be clinically important and could provide guidance to clinical decision making. In this study, we developed a deep learning system based on 3D convolutional neural networks and multitask learning, which automatically predicts tumor invasiveness, together with 3D nodule segmentation masks. The system processes a 3D nodule-centered patch of preprocessed CT and learns a deep representation of a given nodule without the need for any additional information. A dataset of 651 nodules with manually segmented voxel-wise masks and pathological labels of atypical adenomatous hyperplasia (AAH), adenocarcinomas in situ (AIS), minimally invasive adenocarcinoma (MIA), and invasive pulmonary adenocarcinoma (IA) was used in this study. We trained and validated our deep learning system on 523 nodules and tested its performance on 128 nodules. An observer study with 2 groups of radiologists, 2 senior and 2 junior, was also investigated. We merged AAH and AIS into one single category AAH-AIS, comprising a 3-category classification in our study. The proposed deep learning system achieved better classification performance than the radiologists; in terms of 3-class weighted average F1 score, the model achieved 63.3% while the radiologists achieved 55.6%, 56.6%, 54.3%, and 51.0%, respectively. These results suggest that deep learning methods improve the yield of discriminative results and hold promise in the CADx application domain, which could help doctors work efficiently and facilitate the application of precision medicine. SIGNIFICANCE: Machine learning tools are beginning to be implemented for clinical applications. This study represents an important milestone for this emerging technology, which could improve therapy selection for patients with lung cancer.

Abstract:BACKGROUND: Laryngeal squamous cell carcinoma (LSCC) is one of the most common tumors of the respiratory tract. Currently, the diagnosis of LSCC is mainly based on a laryngoscopy analysis and pathological findings. Deep-learning algorithms have been shown to provide accurate clinical diagnoses.METHODS: We developed a deep convolutional neural network (CNN) model, and evaluated its application to narrow-band imaging (NBI) endoscopy and pathological diagnoses of LSCC at several hospitals. A total of 4,591 patients' laryngeal NBI scans (1,927 benign and 2,664 LSCC) were used to test and validate the model. Additionally, 3,458 pathological images (752 benign and 2,706 LSCC) of 1,228 patients' hematoxylin and eosin staining slides (318 benign and 910 LSCC) were used for the pathological diagnosis training and validation. The images were randomly divided into training, validation and testing images at the ratio of 70:15:15. An independent test cohort of LSCC NBI scans and pathological images from other institutions were also used.RESULTS: In the NBI group, the areas under the curve of the validation, test, and independent test data sets were 0.966, 0.964, and 0.873, respectively, and those of the pathology group were 0.994, 0.981, and 0.982, respectively. Our method was highly accurate at diagnosing LSCC.CONCLUSIONS: In this study, the CNN model performed well in the NBI and pathological diagnosis of LSCC. More accurate and faster diagnoses could be achieved with the assistance of this algorithm.

Abstract:It is critical for patients who cannot undergo eradicable surgery to predict the risk of lung cancer recurrence and metastasis; therefore, the physicians can design the appropriate adjuvant therapy plan. However, traditional circulating tumor cell (CTC) detection or next-generation sequencing (NGS)-based methods are usually expensive and time-inefficient, which urge the need for more efficient computational models. In this study, we have established a convolutional neural network (CNN) framework called DeepLRHE to predict the recurrence risk of lung cancer by analyzing histopathological images of patients. The steps for using DeepLRHE include automatic tumor region identification, image normalization, biomarker identification, and sample classification. In practice, we used 110 lung cancer samples downloaded from The Cancer Genome Atlas (TCGA) database to train and validate our CNN model and 101 samples as independent test dataset. The area under the receiver operating characteristic (ROC) curve (AUC) for test dataset was 0.79, suggesting a relatively good prediction performance. Our study demonstrates that the features extracted from histopathological images could be well used to predict lung cancer recurrence after surgical resection and help classify patients who should receive additional adjuvant therapy.

Abstract:We examine the quantum and semiclassical approaches to the calculation of the electrical conductivity using a model of free electrons with a finite lifetime. We evaluate the Kubo formula exactly for the free-electron model for homogeneous conductors, thin films, and multilayers. We use these results to explicitly demonstrate the relationships among the exact quantum approach, semiclassical approaches, and an approximate quantum approach. One popular semiclassical approach uses a specularity parameter to describe the fraction of electrons that scatter coherently at boundaries. We show that this parameter should depend on the angle at which the electrons are incident on the boundary. Another semiclassical theory employs the concept of a local mean free path. We show that this approximation works surprisingly well; the error in the calculated conductivity being significant only for very thin layers. A third approach uses an approximate solution to the Kubo formula. We show that this approximation works well for thick layers and extremely thin layers but not for intermediate layer thicknesses. We discuss the implication of these results to the study of the giant magnetoresistance.

Abstract:Lung cancer is the leading cause of cancer-related death in the United States. Lung adenocarcinoma (LUAD) is one of the most common subtypes of lung cancer that can be treated with resection. While resection can be curative, there is a significant risk of recurrence, which necessitates close monitoring and additional treatment planning. Traditionally, microscopic evaluation of tumor grading in resected specimens is a standard pathologic practice that informs subsequent therapy and patient management. However, this approach is labor-intensive and subject to inter-observer variability. To address the challenge of accurately predicting recurrence, we propose a deep learning-based model to predict the 5-year recurrence of LUAD in patients following surgical resection. In our model, we introduce an innovative dual-attention architecture that significantly enhances computational efficiency. Our model demonstrates excellent performance in recurrent risk stratification, achieving a hazard ratio of 2.29 (95% CI: 1.69-3.09, p < 0.005), which outperforms several existing deep learning methods. This study contributes to ongoing efforts to use deep learning models for automatically learning histologic patterns from whole slide images (WSIs) and predicting LUAD recurrence risk, thereby improving the accuracy and efficiency of treatment decision making.
