Abstract:Spatial-temporal calcium dynamics orchestrated by calcium-binding proteins mediates various physiological and pathological actions. Genetically encoded calcium indicators (GECIs) with a high sensitivity range of calcium and signal-to-noise have been widely used for reporting calcium dynamics at the intracellular level and subcellular organelles. However, relative slow response hampers the detection of microdomain calcium dynamics such as ER. Here, we report two calcium indicators CatchER+ and R-CatchER with a single calcium-binding site designed on the surface of fluorescent proteins. CatchER+ and R-CatchER exhibit much improved dynamic responses to monitor ER refilling and release processes and unprecedented in vitro fast kinetics. R-CatchER also has ∼ 10 folds faster kinetics than G-CEPIA1er and R-CEPIA1er responding to various agonists in several cell lines. Moreover, R-CatchER also has the strong capacity to sense receptor-mediated ER calcium oscillations at both biological and pathological conditions that are synchronized with intracellular calcium oscillation. These sensors will be invaluable in examining local ER/SR calcium dynamics in controlling cellular signaling and excitation-contraction coupling in both biological and pathological conditions and facilitate drug development.

Abstract:The precise spatiotemporal characteristics of subcellular calcium (Ca2+) transients are critical for the physiological processes. Here we report a green Ca2+ sensor called “G-CatchER+” using a protein design to report rapid local ER Ca2+ dynamics with significantly improved folding properties. G-CatchER+ exhibits a superior Ca2+ on rate to G-CEPIA1er and has a Ca2+-induced fluorescence lifetimes increase. G-CatchER+ also reports agonist/antagonist triggered Ca2+ dynamics in several cell types including primary neurons that are orchestrated by IP3Rs, RyRs, and SERCAs with an ability to differentiate expression. Upon localization to the lumen of the RyR channel (G-CatchER+-JP45), we report a rapid local Ca2+ release that is likely due to calsequestrin. Transgenic expression of G-CatchER+ in Drosophila muscle demonstrates its utility as an in vivo reporter of stimulus-evoked SR local Ca2+ dynamics. G-CatchER+ will be an invaluable tool to examine local ER/SR Ca2+ dynamics and facilitate drug development associated with ER dysfunction.

Abstract:We previously designed a calcium sensor CatchER (a GFP-based Calcium sensor for detecting high concentrations in the high calcium concentration environment such as ER) with a capability for monitoring calcium ion responses in various types of cells. Calcium binding to CatchER induces the ratiometric changes in the absorption spectra, as well as an increase in fluorescence emission at 510 nm upon excitation at both 395 and 488 nm. Here, we have applied the combination of the steady-state and time-resolved optical methods and Hydrogen/Deuterium isotope exchange to understand the origin of such calcium-induced optical property changes of CatchER. We first demonstrated that calcium binding results in a 44% mean fluorescence lifetime increase of the indirectly excited anionic chromophore. Thus, CatchER is the first protein-based calcium indicator with the single fluorescent moiety to show the direct correlation between the lifetime and calcium binding. Calcium exhibits a strong inhibition on the excited-state proton transfer nonadiabatic geminate recombination in protic (vs deuteric) medium. Analysis of CatchER crystal structures and the MD simulations reveal the proton transfer mechanism in which the disrupted proton migration path in CatchER is rescued by calcium binding. Our finding provides important insights for a strategy to design calcium sensors and suggests that CatchER could be a useful probe for FLIM imaging of calcium in situ.
Structural Basis for a Hand-Like Site in the Calcium Sensor CatchER with Fast Kinetics.

Abstract:Calcium ions, which are important signaling molecules, can be detected in the endoplasmic reticulum by an engineered mutant of green fluorescent protein (GFP) designated CatchER with a fast off-rate. High resolution (1.78–1.20 Å) crystal structures were analyzed for CatchER in the apo form and in complexes with calcium or gadolinium to probe the binding site for metal ions. While CatchER exhibits a 1:1 binding stoichiometry in solution, two positions were observed for each of the metal ions bound within the hand-like site formed by the carboxylate side chains of the mutated residues S147E, S202D, Q204E, F223E and T225E that may be responsible for its fast kinetic properties. Comparison of the structures of CatchER, wild-type GFP and enhanced GFP confirmed that different conformations of Thr203 and Glu222 are associated with the two forms of Tyr66 of the chromophore which are responsible for the absorbance wavelengths of the different proteins. Calcium binding to CatchER may shift the equilibrium for conformational population of the Glu222 side chain and lead to further changes in its optical properties.

Abstract:Quantitative analysis of Ca 2+ fluctuations in the endoplasmic/sarcoplasmic reticulum (ER/SR) is essential to defining the mechanisms of Ca 2+ -dependent signaling under physiological and pathological conditions. Here, we developed a unique class of genetically encoded indicators by designing a Ca 2+ binding site in the EGFP. One of them, calcium sensor for detecting high concentration in the ER, exhibits unprecedented Ca 2+ release kinetics with an off-rate estimated at around 700 s −1 and appropriate Ca 2+ binding affinity, likely attributable to local Ca 2+ -induced conformational changes around the designed Ca 2+ binding site and reduced chemical exchange between two chromophore states. Calcium sensor for detecting high concentration in the ER reported considerable differences in ER Ca 2+ dynamics and concentration among human epithelial carcinoma cells (HeLa), human embryonic kidney 293 cells (HEK-293), and mouse myoblast cells (C2C12), enabling us to monitor SR luminal Ca 2+ in flexor digitorum brevis muscle fibers to determine the mechanism of diminished SR Ca 2+ release in aging mice. This sensor will be invaluable in examining pathogenesis characterized by alterations in Ca 2+ homeostasis.

Abstract:Quantitative, real-time detection of Ca2+ fluctuations in intracellular organelles is essential to determining the mechanism of Ca2+-dependent signaling. Here, we developed genetically encoded Ca2+ indicators by creating a Ca2+-binding site in the enhanced green fluorescent protein (EGFP). These novel biosensors allow real-time measurement without perturbing the cells’ Ca2+ signaling. Upon binding to Ca2+,these biosensors exhibit single-wavelength fluorescence enhancement and Kd values from 0.1 mM to 1 mM, which are optimal for detecting signaling in the skeletal muscle SR. Excessive biological metal ions, such as K+ or Na+, do not alter their ability to sense Ca2+. In particular, our CaratER can respond to various agonists and antagonists in C2C12, HeLa, and HEK-293 cells. It was expressed in the SR of FDB fibers and successfully monitored Ca2+ signaling under voltage-clamp and application of SR agonists. Its fluorescence decrease in response to sarcolemmal depolarization indicates its fast Ca2+ dissociation rate. These results match our stopped-flow kinetic analysis showing that 40-50% of the fluorescence change finished within the 2.2 ms deadtime, when EGTA rapidly mixed with Ca2+- saturated CaratER. We investigated our sensors’ optical and conformational properties using various spectroscopic methods, including high-resonance resolution NMR, and designed red fluorescent protein-based Ca2+ biosensors, which exhibit metal selectivity and large fluorescent changes in response to Ca2+. The pH stability was dramatically enhanced with apparent pKa below 5, so they can monitor Ca2+ signaling in deep tissues and small animals and detect simultaneous Ca2+ changes in various subcellular compartments with multiple colors. In conclusion, our molecular design method achieved biosensors that can reliably monitor Ca2+ signaling in high [Ca2+] environments.

Abstract:Transient change of cytosolic calcium level leads to physiological actions, which are modulated by the intracellular calcium store, as well as membrane calcium channels. To probe fast calcium responses in high calcium environments, there is a pressing need to develop calcium sensors to overcome the limitation of relatively slow kinetics of current GECIs with τ value around several hundred milliseconds. We have developed single green fluorescence protein-based calcium sensors, with tunable calcium binding affinity and fast kinetics. In this study, we first report our further development of a red calcium sensor using our design strategy. We then report our applications of the developed calcium sensors to monitor endoplasmic reticulum (ER) calcium release in several cell lines responding to perturbations of extracellular calcium signaling. The effects of various drugs as channel and pump inhibitors and activators have also been examined using our developed calcium sensors targeted to calcium channels in the ER membrane.

Abstract:Transient changes of spatio-temporal cytosolic calcium concentrations initiate calcium signaling for downstream physiological actions. The intracellular calcium stores serve as the major source for these calcium transients. To probe calcium release in such high calcium environments, there is a pressing need to develop calcium sensors with fast kinetic properties to fulfill the requirements for understanding calcium signaling during fast physiological events such as action potentials and EC-coupling. In this study, we will report the design of calcium binding proteins with unprecedented fast kinetics that is about two orders of magnitude faster than natural calcium binding proteins. using various spectroscopic methods, we have shown that the designed calcium binding proteins exhibit desired affinity, metal selectivity and optical properties attributed to the calcium binding induced local conformation and dynamic change in the chromophore environment. We then report the application of developed calcium sensors in variety of biological processes including extracellular calcium signaling, the store-operated calcium entry, and the calcium release dynamics from SR in skeletal muscle in aging mice.

Abstract:Fast calcium signaling is regulated by numerous calcium channels exhibiting high spatiotemporal profiles which are currently measured by fluorescent calcium sensors. There is still a strong need to improve the kinetics of genetically encoded calcium indicators (sensors) to capture calcium dynamics in the millisecond time frame. In this review, we summarize several major fast calcium signaling pathways and discuss the recent developments and application of genetically encoded calcium indicators to detect these pathways. A new class of genetically encoded calcium indicators designed with site-directed mutagenesis on the surface of beta-barrel fluorescent proteins to form a pentagonal bipyramidal-like calcium binding domain dramatically accelerates calcium binding kinetics. Furthermore, novel genetically encoded calcium indicators with significantly increased fluorescent lifetime change are advantageous in deep-field imaging with high light-scattering and notable morphology change.

To probe calcium responses in such high calcium environments simultaneously with the calcium transients in intracellular plasma, there is a pressing need to develop a calcium sensor featured with 1) fast kinetic properties, 2) a different spectral window from other calcium indicators, and 3) pH-independent fluorescence change. In this study, we first report our development of fast red calcium sensors using our protein design instead of using endogenous calcium binding proteins or natural calcium binding motifs. Calcium binding results in fluorescence signal increase with a Kd in the submilimolar level. The red calcium sensors with fluorescence emission in the near Infrared region allow us to monitor calcium signaling together with GFP-based calcium indicators. The pH stability of the red sensors was dramatically enhanced, with pKa below 5, compared to the GFP-derived calcium sensors. High resolution NMR has been applied to probe the mechanism of calcium-induced conformational change of designed calcium binding proteins. Our results show the developed calcium sensors are able to monitor calcium dynamics at several cellular environments responding to perturbations of extracellular calcium signaling.
Highly Dynamic and Sensitive NEMOer Calcium Indicators for Imaging ER Calcium Signals in Excitable Cells

Abstract:Endoplasmic/sarcoplasmic reticulum (ER/SR) sits at the heart of the calcium (Ca ) signaling machinery, yet current genetically encoded Ca indicators (GECIs) lack the ability to detect elementary Ca release events from ER/SR, particularly in muscle cells. Here we report a set of organellar GECIs, termed NEMOer, to efficiently capture ER Ca dynamics with increased sensitivity and responsiveness. Compared to G-CEPIA1er, NEMOer indicators exhibit dynamic ranges that are an order of magnitude larger, which enables up to 5-fold more sensitive detection of Ca oscillation in both non-excitable and excitable cells. The ratiometric version further allows super-resolution monitoring of local ER Ca homeostasis and dynamics. Notably, the NEMOer-f variant enabled the inaugural detection of Ca blinks, elementary Ca releasing signals from the SR of cardiomyocytes, as well as spontaneous SR Ca releases in zebrafish. In summary, the highly dynamic NEMOer sensors expand the repertoire of organellar Ca sensors that allow real-time monitoring of intricate Ca dynamics and homeostasis in live cells with high spatiotemporal resolution.

Abstract:Cytosolic Ca2+ levels ([Ca2+]c) change dynamically in response to inducers, repressors, and physiological conditions, and aberrant [Ca2+]c concentration regulation is associated with cancer, heart failure, and diabetes. Therefore, [Ca2+]c is considered as a good indicator of physiological and pathological cellular responses, and is a crucial biomarker for drug discovery. A genetically encoded calcium indicator (GECI) was recently developed to measure [Ca2+]c in single cells and animal models. GECI have some advantages over chemically synthesized indicators, although they also have some drawbacks such as poor signal-to-noise ratio (SNR), low positive signal, delayed response, artifactual responses due to protein overexpression, and expensive detection equipment. Here, we developed an indicator based on interactions between Ca2+-loaded calmodulin and target proteins, and generated an innovative GECI sensor using split nano-luciferase (Nluc) fragments to detect changes in [Ca2+]c. Stimulation-dependent luciferase activities were optimized by combining large and small subunits of Nluc binary technology (NanoBiT, LgBiT:SmBiT) fusion proteins and regulating the receptor expression levels. We constructed the binary [Ca2+]c sensors using a multicistronic expression system in a single vector linked via the internal ribosome entry site (IRES), and examined the detection efficiencies. Promoter optimization studies indicated that promoter-dependent protein expression levels were crucial to optimize SNR and sensitivity. This novel [Ca2+]c assay has high SNR and sensitivity, is easy to use, suitable for high-throughput assays, and may be useful to detect [Ca2+]c in single cells and animal models.
Ca2+ Nanosparks: Junctional Ca2+ Dynamics Probed With A New Targeted Biosensor

Abstract:In cardiac dyads, junctional Ca2+ directly controls the gating of the ryanodine receptors (RyRs), and is itself dominated by RyR-mediated Ca2+ release from the sarcoplasmic reticulum. Being able to directly probe junctional Ca2+ dynamics should increase our understanding of cardiac excitation-contraction coupling and its modification in disease states. We developed a new targeted calcium biosensor based on the latest generation of fluorescent protein probes, GCaMP6f by fusing it to triadin and/or junctin. This probe targeted the dyad as shown by colocalization with RyRs after adenovirus-mediated transfection in single cardiac myocytes from adult rat. This biosensor had faster kinetics and slightly elevated Kd compared to native GCaMP6f. Confocal imaging revealed high-contrast biosensor fluorescent transients (“Ca2+ nanosparks”) that occupied a ∼50-times smaller volume than conventional Ca2+ spark records obtained with diffusible indicators. These spatially discrete signals showed no diffusive component outside the labeled region, allowing high-contrast recordings of dyad activation. The maintenance of high dyad-to-background contrast amidst whole cell Ca2+ transients allowed us to detect the latency and duration of individual dyad activation during normal excitation-contraction coupling. Furthermore, the high fidelity of the signal enabled a critical examination of non-spark Ca2+ leak that is currently thought to play a key role in heart diseases. In summay, this new, targeted biosensor permits the first selective detection of nanodomain Ca2+ dynamics and may be extended to whole tissues by transfection or transgenic approaches.

Abstract:Genetically encoded calcium indicators (GECIs) are indispensable tools for real-time monitoring of intracellular calcium signals and cellular activities in living organisms. Current GECIs face the challenge of suboptimal peak signal-to-baseline ratio (SBR) with limited resolution for reporting subtle calcium transients. We report herein the development of a suite of calcium sensors, designated NEMO, with fast kinetics and wide dynamic ranges (>100-fold). NEMO indicators report Ca 2+ transients with peak SBRs around 20-fold larger than the top-of-the-range GCaMP6 series. NEMO sensors further enable the quantification of absolution calcium concentration with ratiometric or photochromic imaging. Compared with GCaMP6s, NEMOs could detect single action potentials in neurons with a peak SBR two times higher and a median peak SBR four times larger in vivo, thereby outperforming most existing state-of-the-art GECIs. Given their high sensitivity and resolution to report intracellular Ca 2+ signals, NEMO sensors may find broad applications in monitoring neuronal activities and other Ca 2+ -modulated physiological processes in both mammals and plants.

Abstract:Kinase translocation reporters (KTRs) are powerful tools for single-cell measurement of time-integrated kinase activity but suffer from restricted dynamic range and limited sensitivity, particularly in neurons. To address these limitations, we developed enhanced KTRs (eKTRs) for protein kinase A (PKA) and extracellular signal-regulated kinase (ERK) that display high sensitivity, rapid response kinetics, broad dynamic range, cell type-specific tuning, and an ability to detect PKA and ERK activity in primary sensory neurons. Moreover, co-expression of optically separable eKTRs for PKA and ERK revealed the kinetics of expected and unexpected crosstalk between PKA, ERK, protein kinase C, and calcium signaling pathways, demonstrating the utility of eKTRs for live cell monitoring of diverse and interacting signaling pathways. These results open the door to improved live-cell and in vivo measurements of key signaling pathways in neurons, while at the same time demonstrating the importance of KTR size and NLS strength to KTR dynamics.

Abstract:The endoplasmic reticulum (ER) is an important regulator of Ca in cells and dysregulation of ER calcium homeostasis can lead to numerous pathologies. Understanding how various pharmacological and genetic perturbations of ER Ca homeostasis impacts cellular physiology would likely be facilitated by more quantitative measurements of ER Ca levels that allow easier comparisons across conditions. Here, we developed a ratiometric version of our original ER-GCaMP probe that allows for more quantitative comparisons of the concentration of Ca in the ER across cell types and sub-cellular compartments. Using this approach we show that the resting concentration of ER Ca2+ in primary dissociated neurons is substantially lower than that in measured in embryonic fibroblasts.

Abstract:Calcium imaging with protein-based indicators 1,2 is widely used to follow neural activity in intact nervous systems, but current protein sensors report neural activity at timescales much slower than electrical signalling and are limited by trade-offs between sensitivity and kinetics. Here we used large-scale screening and structure-guided mutagenesis to develop and optimize several fast and sensitive GCaMP-type indicators 3,4,5,6,7,8 . The resulting 'jGCaMP8' sensors, based on the calcium-binding protein calmodulin and a fragment of endothelial nitric oxide synthase, have ultra-fast kinetics (half-rise times of 2 ms) and the highest sensitivity for neural activity reported for a protein-based calcium sensor. jGCaMP8 sensors will allow tracking of large populations of neurons on timescales relevant to neural computation.

Abstract:1 Algorithms In this course, we will not use a specic model of computation when talking about algorithms. An algorithm can be a program for a Turing machine, RAM model, or your favorite model of computation, as they are roughly equivalent in terms of eciency. The inputs of an algorithm are strings over an alphabet Σ, Σ being often {0, 1}. Hence an algorithm A is a function from Σ * to Σ. • A computes a function f : {0, 1} * → {0, 1} * : on input x in {0, 1} * , A outputs f (x) ∈ {0, 1} * • A decides a language L ⊂ {0, 1} * : on input x, A outputs 1 if x ∈ L and 0 if x / ∈ L. Ecient (or feasible) algorithms are ones that run in polynomial time. An algorithm that does not run in polynomial time is viewed as infeasible. Note that numbers are encoded using their binary representation so if the input is an integer N , an algorithm that runs in polynomial time should run in time polynomial in N ≈ log N. 2 Polynomial time The complexity class P consists of all problems solvable in polynomial time. Abstract:Genetically Encoded Calcium Indicators (GECIs) are powerful molecular tools for monitoring calcium (Ca2+) signaling in the cytosol and organellar compartments. However, currently available ratiometric indicators that allow measurements of resting Ca2+ levels have limitations in long-term Ca2+ imaging. They either are ultraviolet (UV)-excited ones with strong photo-toxicity, or have poor performance. To overcome this hurdle, we developed a set of visible light excited ratiometric-GECIs (VR-GECIs) based on existing mono-colored GECIs. With performance comparable to their corresponding mono-color prototypes, this set of VR-GECIs enables long-term measurements of intra-cellular or intra-organellar Ca2+ signals. Using these VR-GECIs together with a newly developed off-line analysis tool, we achieved long-term measurements of Ca2+ homeostasis of moving or dividing cells. Our tools may find broad applications in decoding Ca2+-modulated physiological or pathological processes.
Monitoring ER Ca2+ by Luminescence with Low Affinity GFP-Aequorin Protein (GAP)

Abstract:The endoplasmic reticulum (ER) is the main cellular reservoir of Ca2+, able to accumulate high amounts of calcium close to the millimolar range and to release it upon cell activation. Monitoring of Ca2+ dynamics within the ER lumen is best achieved using genetically encoded and targeted reporters. Luminescent probes based on the photoprotein aequorin have provided significant insight to measure subcellular Ca2+. Here we describe a robust and quantitative method based on the Ca2+ indicator of the GFP-Aequorin Protein (GAP) family, targeted to the ER lumen. A low Ca2+ affinity version of GAP, GAP1, carrying mutations in two EF-hands of aequorin, reconstituted with coelenterazine n has a reduced affinity for Ca2+ such that it conforms with the [Ca2+] values found in the ER and it slows the consumption of the probe by Ca2+. This feature is advantageous because it avoids fast aequorin consumption allowing long-term (longer than 1 h) ER Ca2+ measurements. GAP1 targeted to the ER allows monitoring of resting [Ca2+]ER and Ca2+ dynamics in intact cells stimulated with IP3-produced agonists. In addition, GAP1 can record Ca2+ mobilization in permeabilized cells challenged with IP3. We also provide a detailed calibration procedure which allows to accurately convert the luminescence signal into [Ca2+]ER.
