Abstract:Background Alzheimer's disease (AD) and vascular dementia (VaD) share overlapping pathophysiological characteristics, yet comparative genetic studies are rare. Understanding these overlaps may aid in identifying common diagnostic markers and therapeutic targets. Objective This study identifies shared diagnostic genes and mechanisms linking AD and VaD. Methods Datasets GSE5281 and GSE122063 from the GEO database were used to identify differentially expressed genes (DEGs). Intersection DEGs were analyzed using KEGG and GO enrichment to explore signaling pathways. A PPI network was constructed, and LASSO and SVM-RFE were applied to identify core genes. CIBERSORT assessed immune cell composition and their relationship with core genes. Diagnostic efficacy was evaluated using ROC curves, nomogram, and Decision Curve Analysis (DCA). Core genes were used to identify characteristic genes in various brain regions of AD patients. Results The analysis identified 9021 DEGs for AD and 373 DEGs for VaD, with 74 co-expressed genes and 8 core genes. ROC curves, nomogram, and DCA indicated high diagnostic accuracy. Core gene analysis revealed differential expression of characteristic genes in various brain regions of AD patients. Conclusions This research identified 74 co-expressed genes and 8 pivotal diagnostic genes. These genes likely play roles in signal transduction, neuroinflammation, and autophagy in both AD and VaD. The findings offer potential targets for future research and clinical interventions. Further research should use larger, more diverse datasets and incorporate custom NGS panels to identify novel genetic variants, enhancing precise diagnostic and therapeutic strategies.

Abstract:In this paper, noise-induced and delay-induced bifurcations in a bistable Duffing–van der Pol (DVP) oscillator under time delay and joint noises are discussed theoretically and numerically. Based on the qualitative changes of the plane phase, delay-induced bifurcations are investigated in the deterministic case. However, in the stochastic case, the response of the system is a stochastic non-Markovian process owing to the existence of noise and time delay. Then, methods have been employed to derive the stationary probability density function (PDF) of the amplitude of the response. Accordingly, stochastic P-bifurcations can be observed with the variations in the qualitative behavior of the stationary PDF for amplitude. Furthermore, results from both theoretical analyses and numerical simulations best demonstrate the appearance of noise-induced and delay-induced bifurcations, which are in good agreement.
Classifying Alzheimer's disease with brain imaging and genetic data using a neural network framework

Abstract:A long-standing question is how to best use brain morphometric and genetic data to distinguish Alzheimer's disease (AD) patients from cognitively normal (CN) subjects and to predict those who will progress from mild cognitive impairment (MCI) to AD. Here, we use a neural network (NN) framework on both magnetic resonance imaging-derived quantitative structural brain measures and genetic data to address this question. We tested the effectiveness of NN models in classifying and predicting AD. We further performed a novel analysis of the NN model to gain insight into the most predictive imaging and genetics features and to identify possible interactions between features that affect AD risk. Data were obtained from the AD Neuroimaging Initiative cohort and included baseline structural MRI data and single nucleotide polymorphism (SNP) data for 138 AD patients, 225 CN subjects, and 358 MCI patients. We found that NN models with both brain and SNP features as predictors perform significantly better than models with either alone in classifying AD and CN subjects, with an area under the receiver operating characteristic curve (AUC) of 0.992, and in predicting the progression from MCI to AD (AUC=0.835). The most important predictors in the NN model were the left middle temporal gyrus volume, the left hippocampus volume, the right entorhinal cortex volume, and the APOE (a gene that encodes apolipoprotein E) ɛ4 risk allele. Furthermore, we identified interactions between the right parahippocampal gyrus and the right lateral occipital gyrus, the right banks of the superior temporal sulcus and the left posterior cingulate, and SNP rs10838725 and the left lateral occipital gyrus. Our work shows the ability of NN models to not only classify and predict AD occurrence but also to identify important AD risk factors and interactions among them.

Multi-Modal Data Analysis for Alzheimer’s Disease Diagnosis: An Ensemble Model Using Imagery and Genetic Features

Abstract:Abstract Alzheimer’s disease (AD) is a devastating neurological disorder primarily affecting the elderly. An estimated 6.2 million Americans age 65 and older are suffering from Alzheimer’s dementia today. Brain magnetic resonance imaging (MRI) is widely used for the clinical diagnosis of AD. In the meanwhile, medical researchers have identified 40 risk locus using single-nucleotide polymorphisms (SNPs) information from Genome-wide association study (GWAS) in the past decades. However, existing studies usually treat MRI and GWAS separately. For instance, convolutional neural networks are often trained using MRI for AD diagnosis. GWAS and SNPs are frequently used to identify genomic traits. In this study, we propose a multi-modal AD diagnosis neural network that uses both MRIs and SNPs. The proposed method demonstrates a novel way to use GWAS findings by directly including SNPs in predictive models. We test the proposed methods on the Alzheimer’s Disease Neuroimaging Initiative dataset. The evaluation results show that the proposed method improves the model performance on AD diagnosis and achieves 93.5% AUC and 96.1% AP, respectively, when patients have both MRI and SNP data. We believe this work brings exciting new insights to GWAS applications and sheds light on future research directions.

Abstract:Augmenting traditional genome wide association studies (GWAS) with advanced machine learning algorithms can allow the detection of novel signals in available cohorts. We introduce “Genome wide association neural networks (GWANN)”, a novel approach that uses neural networks (NNs) to perform a gene-level association study with family history of Alzheimer’s disease (AD). In UK Biobank, we defined cases (n=42,110) as those with AD or family history of AD and sampled an equal number of controls. The data was split into an 80:20 ratio of training and testing samples, and GWANN was trained on the former followed by identifying associated genes using its performance on the latter. Our method identified 18 genes to be associated with family history of AD. , and have also been identified by previous AD GWAS. and were among the new genes that have been previously associated with neurofibrillary tangles or phosphorylated tau. Furthermore, there is evidence for differential transcriptomic or proteomic expression between AD and healthy brains for 11 of the 12 new genes. A series of post-hoc analyses resulted in a significantly enriched protein-protein interaction network ( ), and enrichment of relevant disease and biological pathways such as focal adhesion ( ), extracellular matrix organisation ( ), Hippo signalling ( ), Alzheimer’s disease ( ), impaired cognition ( ), and autism spectrum disorders ( ). Applying NNs for GWAS illustrates their potential to complement existing algorithms and methods and enable the discovery of new associations without the need to expand existing cohorts.

Abstract:Abstract Detecting Alzheimer’s Disease (AD) at the earliest possible stage is key in advancing AD prevention and treatment but is challenged by normal aging processes in addition to other confounding neurodegenerative diseases. Recent genome-wide association studies (GWAS) have identified associated alleles, but it has been difficult to transition from non-coding genetic variants to underlying mechanisms of AD. Here, we sought to reveal functional genetic variants and diagnostic biomarkers underlying AD using machine learning techniques. We first developed a Random Forest (RF) classifier using microarray gene expression data sampled from the peripheral blood of 744 participants in the Alzheimer’s Disease Neuroimaging Initiative (ADNI) cohort. After initial feature selection, 5-fold cross-validation of the 100-gene RF classifier achieved an accuracy of 99.04%. The high accuracy of the RF classifier supports the possibility of a powerful and minimally invasive tool for screening of AD. Next, unsupervised clustering was used to validate and identify relationships among differentially expressed genes (DEGs) the RF selected revealing 3 distinct AD clusters. Results suggest downregulation of global sulfatase and oxidoreductase activities in AD through mutations in SUMF1 and SMOX respectively. Then, we used Greedy Fast Causal Inference (GFCI) to find potential causes of AD within DEGs. In the causal graph, HLA-DPB1 and CYP4A11 emerge as hub genes, furthering the discussion of the immune system’s role in AD. Finally, we used Gene Set Enrichment Analysis (GSEA) to determine the biological pathways and processes underlying the DEGs that were highly correlated with AD. Cell activation in the immune system, glycosaminoglycan (GAG) binding, vascular dysfunction, oxidative stress, and the neuronal apoptotic process were revealed to be significantly enriched in AD. This study further advances the possibility of low-cost and noninvasive genetic screening for AD while also providing potential gene targets for further experimentation.

Abstract:Background: Alzheimer's disease (AD) is an irreversible primary brain disease with insidious onset. The rise of imaging genetics research has led numerous researchers to examine the complex association between genes and brain phenotypes from the perspective of computational biology. Methods: Given that most previous studies have assumed that imaging data and genetic data are linearly related and are therefore unable to explore their nonlinear relationship, our study applied a joint depth semi-supervised nonnegative matrix decomposition (JDSNMF) algorithm to solve this problem. The JDSNMF algorithm jointly decomposed multimodal imaging genetics data into both a standard basis matrix and multiple feature matrices. During the decomposition process, the coefficient matrix A multilayer nonlinear transformation was performed using a neural network to capture nonlinear features. Results: The results using a real dataset demonstrated that the algorithm can fully exploit the association between strongly correlated image genetics data and effectively detect biomarkers of AD. Our results might provide a reference for identifying biologically significant imaging genetic correlations, and help to elucidate disease-related mechanisms. Conclusions: The diagnostic model constructed by the top features of the three modality data sets mined by the algorithm has high accuracy, and these features are expected to become new therapeutic targets for AD.

Third, by interrogating proteomic data in the Religious Orders Study and Memory and Aging Project and Baltimore Longitudinal Study of Aging studies, we observed a significant association of protein expression level with cognitive function and AD clinical severity. The network, method and predictions could become a valuable resource to advance the identification of risk genes for AD.

Abstract:Deep convolutional neural networks (DCNNs) have achieved great success for image classification in medical research. Deep learning with brain imaging is the imaging method of choice for the diagnosis and prediction of Alzheimer's disease (AD). However, it is also well known that DCNNs are "black boxes" owing to their low interpretability to humans. The lack of transparency of deep learning compromises its application to the prediction and mechanism investigation in AD. To overcome this limitation, we develop a novel general framework that integrates deep leaning, feature selection, causal inference, and genetic-imaging data analysis for predicting and understanding AD. The proposed algorithm not only improves the prediction accuracy but also identifies the brain regions underlying the development of AD and causal paths from genetic variants to AD via image mediation. The proposed algorithm is applied to the Alzheimer's Disease Neuroimaging Initiative (ADNI) dataset with diffusion tensor imaging (DTI) in 151 subjects (51 AD and 100 non-AD) who were measured at four time points of baseline, 6 months, 12 months, and 24 months. The algorithm identified brain regions underlying AD consisting of the temporal lobes (including the hippocampus) and the ventricular system.
Generalizable, Reproducible, and Neuroscientifically Interpretable Imaging Biomarkers for Alzheimer's Disease

Abstract:Precision medicine for Alzheimer's disease (AD) necessitates the development of personalized, reproducible, and neuroscientifically interpretable biomarkers, yet despite remarkable advances, few such biomarkers are available. Also, a comprehensive evaluation of the neurobiological basis and generalizability of the end-to-end machine learning system should be given the highest priority. For this reason, a deep learning model (3D attention network, 3DAN) that can simultaneously capture candidate imaging biomarkers with an attention mechanism module and advance the diagnosis of AD based on structural magnetic resonance imaging is proposed. The generalizability and reproducibility are evaluated using cross-validation on in-house, multicenter (n = 716), and public (n = 1116) databases with an accuracy up to 92%. Significant associations between the classification output and clinical characteristics of AD and mild cognitive impairment (MCI, a middle stage of dementia) groups provide solid neurobiological support for the 3DAN model. The effectiveness of the 3DAN model is further validated by its good performance in predicting the MCI subjects who progress to AD with an accuracy of 72%. Collectively, the findings highlight the potential for structural brain imaging to provide a generalizable, and neuroscientifically interpretable imaging biomarker that can support clinicians in the early diagnosis of AD.

Abstract:Alzheimer’s Disease (AD) is among the most frequent neuro-degenerative diseases. Early diagnosis is essential for successful disease management and chance to attenuate symptoms by disease modifying drugs. In the past, a number of cerebrospinal fluid (CSF), plasma and neuro-imaging based biomarkers have been proposed. Still, in current clinical practice, AD diagnosis cannot be made until the patient shows clear signs of cognitive decline, which can partially be attributed to the multi-factorial nature of AD. In this work, we integrated genotype information, neuro-imaging as well as clinical data (including neuro-psychological measures) from ~900 normal and mild cognitively impaired (MCI) individuals and developed a highly accurate machine learning model to predict the time until AD is diagnosed. We performed an in-depth investigation of the relevant baseline characteristics that contributed to the AD risk prediction. More specifically, we used Bayesian Networks to uncover the interplay across biological scales between neuro-psychological assessment scores, single genetic variants, pathways and neuro-imaging related features. Together with information extracted from the literature, this allowed us to partially reconstruct biological mechanisms that could play a role in the conversion of normal/MCI into AD pathology. This in turn may open the door to novel therapeutic options in the future.

Does pop music cause hearing damage?

Abstract:Relatively few investigations have so far reported on the hearing in pop musicians. In summary, these have shown a sensorineural hearing loss in 5%. This study was carried out on 83 professionals working with pop music. Depending upon how hearing loss is defined, we found a sensorineural loss in 13-30% of the pop musicians. Hearing losses were slight. It appears that the risk for hearing damage for the audience is small. A limit for presentation of the music at 95 dB (A) is suggested as a compromise satisfying both audiologists and audience.

Abstract:Abstract For now, Alzheimer’s disease (AD) is incurable. But if it can be diagnosed early, the correct treatment can be used to delay the disease. Most of the existing research methods use single or multi-modal imaging features for prediction, relatively few studies combine brain imaging with genetic features for disease diagnosis. In order to accurately identify AD, healthy control (HC) and the two stages of mild cognitive impairment (MCI: early MCI, late MCI) combined with brain imaging and genetic characteristics, we proposed an integrated Fisher score and multi-modal multi-task feature selection research method. We learned first genetic features with Fisher score to perform dimensionality reduction in order to solve the problem of the large difference between the feature scales of genetic and brain imaging. Then we learned the potential related features of brain imaging and genetic data, and multiplied the selected features with the learned weight coefficients. Through the feature selection program, five imaging and five genetic features were selected to achieve an average classification accuracy of 98% for HC and AD, 82% for HC and EMCI, 86% for HC and LMCI, 80% for EMCI and LMCI, 88% for EMCI and AD, and 72% for LMCI and AD. Compared with only using imaging features, the classification accuracy has been improved to a certain extent, and a set of interrelated features of brain imaging phenotypes and genetic factors were selected.

Abstract:Alzheimer’s disease (AD).We investigated the accuracy of a novel unsupervised multimodal biomarker classifier for differentiating cognitively normal elderly (NC) from subjects with amnestic mild cognitive impairment (aMCI). By combining imaging and genetic biomarker data, we hypothesized that we would achieve greater accuracy in differentiating the diagnostic groups.Methods:Using automated segmentation techniques, we derived hippocampal and lateral ventricle volumes from the T1-weighted MRI data of 46 NC and 35 aMCI subjects. We collected gene expression (GE) data from all subjects and single nucleotide polymorphism (SNP) data on common variants in ApoE, TOMM40, PICALM, CLU, CR1, MAPT and PCDH11X from 44NC and 28 aMCI subjects. Using a novel automated support vector machine algorithm , we developed unimodal andmultimodal imaging and genetic diagnostic classifiers. All classifiers included age and sex. Results: In the N 1⁄4 72 imaging/SNP dataset, a classifier that used hippocampal volume only achieved 76.4% diagnostic accuracy (area under the curve, AUC 1⁄4 0.67) compared to the classifier based on ventricular volume only accuracy 69.4% (AUC 1⁄4 0.56) and the combined hippocampalventricular classifier accuracy 74% (AUC1⁄4 0.7). The addition of SNP variables led to a hippocampal-SNP classifier accuracy of 76% (AUC 1⁄4 0.74) and a hippocampal-ventricular-SNP classifier accuracy of 72% (AUC 1⁄4 0.69). Of the 7 SNPs entered, PICALM was selected by the hippocampalSNP classifier, ApoE by the hippocampal-ventricular-SNP classifier while TOMM40 was selected by both classifiers. The remaining SNPs were not included in the optimal classification algorithm. In the N 1⁄4 81 imaging/ gene expression dataset the hippocampal-only classifier achieved 69% diagnostic accuracy (AUC1⁄4 0.63) and ventricular-only classifier achieved 69% accuracy (AUC 1⁄4 0.57) compared to the hippocampal-GE classifier accuracy 78% (AUC 1⁄4 0.79), and the combined hippocampal-ventricular-GE classifier accuracy 84% (AUC 1⁄4 0.82). 12 expressed genes and 8 expressed genes were selected as being useful for improving classification, by the final hippocampal-GE and hippocampal-ventricular-GE combined classifiers, respectively. Conclusions: As hypothesized, NC vs. aMCI classifier performance improved when combining imaging and genetic biomarkers. Automated classifiers show great promise for diagnostic analyses and potentially for predicting future conversion to AD.

Exploring the Key Genes and Identification of Potential Diagnosis Biomarkers in Alzheimer’s Disease Using Bioinformatics Analysis

Abstract:Background Alzheimer’s disease (AD) is one of the major threats of the twenty-first century and lacks available therapy. Identification of novel molecular markers for diagnosis and treatment of AD is urgently demanded, and genetic biomarkers show potential prospects. Method We identify and intersected differentially expressed genes (DEGs) from five microarray datasets to detect consensus DEGs. Based on these DEGs, we conducted Gene Ontology (GO), performed the Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analysis, constructed a protein—protein interaction (PPI) network, and utilized Cytoscape to identify hub genes. The least absolute shrinkage and selection operator (LASSO) logistic regression was applied to identify potential diagnostic biomarkers. Gene set enrichment analysis (GSEA) was performed to investigate the biological functions of the key genes. Result We identified 608 consensus DEGs, several dysregulated pathways, and 18 hub genes. Sixteen hub genes dysregulated as AD progressed. The diagnostic model of 35 genes was constructed, which has a high area under the curve (AUC) value in both the validation dataset and combined dataset (AUC = 0.992 and AUC = 0.985, respectively). The model can also differentiate mild cognitive impairment and AD patients from controls in two blood datasets. Brain-derived neurotrophic factor (BDNF) and WW domain-containing transcription regulator protein 1 (WWTR1), which are associated with the Braak stage, Aβ 42 levels, and β-secretase activity, were identified as critical genes of AD. Conclusion Our study identified 16 hub genes correlated to the neuropathological stage and 35 potential biomarkers for the diagnosis of AD. WWTR1 were identified as candidate genes for future studies. This study deepens our understanding of the transcriptomic and functional features and provides new potential diagnostic biomarkers and therapeutic targets for AD.

Abstract:Brain imaging genetics is a rapidly growing neuroscience area that integrates genetic variations and brain imaging phenotypes to investigate the genetic underpinnings of brain disorders. In this field, using multi-modal imaging data can leverage complementary information and thus stands a chance of identifying comprehensive genetic risk factors. Due to privacy and copyright issues, many imaging and genetic data are unavailable, and thus existing imaging genetic methods cannot work. In this paper, we proposed a novel multi-modal brain imaging genetic learning method that can study the associations between imaging phenotypes and genetic variations using genome-wide association study (GWAS) summary statistics. Our method leverages the powerful multi-modal of brain imaging phenotypes and GWAS. More importantly, it does not need to access the imaging and genetic data of each individual. Experimental results on both Alzheimer's Disease Neuroimaging Initiative (ADNI) database and GWAS summary statistics suggested that our method has the same learning ability, including identifying associations between genetic biomarkers and imaging phenotypes and selecting relevant biomarkers, as those counterparts depending on the individual data. Therefore, our learning method provides a novel methodology for brain imaging genetics without individual data.
