Abstract:A stochastic process model for one-, two-, and three-stage malignant transformation has been developed for embryonic and adult mice. The model has been used to study the influence of mutation rate, number of stages required for transformation, and number of stem cells at risk on the kinetics of spontaneous appearance of malignant tumors. As expected, tumors appeared earlier with fewer required mutational stages, higher mutation rate, and greater number of stem cells at risk. However, a notable observation was that tumor latency was more strongly influenced by number of stages and by stem cell number at lower mutation rates than at higher rates. This implies that tumor latency may be a less useful observation when the spontaneous mutation rate is high. In the future, the model will be applied to analysis of tumorigenesis experiments in transgenic mice with p53 genetic abnormalities, subjected to irradiation or, chemical tumorigenesis at different stages of development.

Abstract:Motivation: Cancer is well known to be the end result of somatic mutations that disrupt normal cell division. The number of such mutations that have to be accumulated in a cell before cancer develops depends on the type of cancer. The waiting time T-m until the appearance of m mutations in a cell is thus an important quantity in population genetics models of carcinogenesis. Such models are often difficult to analyze theoretically because of the complex interactions of mutation, drift and selection. They are also computationally expensive to simulate because of the large number of cells and the low mutation rate.Results: We develop an efficient algorithm for simulating the waiting time T-m until m mutations under a population genetics model of cancer development. We use an exact algorithm to simulate evolution of small cell populations and coarse-grained tau-leaping approximation to handle large populations. We compared our hybrid simulation algorithm with the exact algorithm in small populations and with available asymptotic results for large populations. The comparison suggested that our algorithm is accurate and computationally efficient. We used the algorithm to study the waiting time for up to 20 mutations under a Moran model with variable population sizes. Our new algorithm may be useful for studying realistic models of carcinogenesis, which incorporates variable mutation rates and fitness effects.Contact: z.yang@ucl.ac.uk
A Hierarchical Probability Model of Colon Cancer

Abstract:We consider a model of fixed size $N = 2^l$ in which there are $l$ generations of daughter cells and a stem cell. In each generation $i$ there are $2^{i-1}$ daughter cells. At each integral time unit the cells split so that the stem cell splits into a stem cell and generation 1 daughter cell and the generation $i$ daughter cells become two cells of generation $i+1$. The last generation is removed from the population. The stem cell gets first and second mutations at rates $u_1$ and $u_2$ and the daughter cells get first and second mutations at rates $v_1$ and $v_2$. We find the distribution for the time it takes to get two mutations as $N$ goes to infinity and the mutation rates go to 0. We also find the distribution for the location of the mutations. Several outcomes are possible depending on how fast the rates go to 0. The model considered has been proposed by Komarova (2007) as a model for colon cancer.

Effect of Dedifferentiation on Time to Mutation Acquisition in Stem Cell-Driven Cancers

Abstract:Accumulating evidence suggests that many tumors have a hierarchical organization, with the bulk of the tumor composed of relatively differentiated short-lived progenitor cells that are maintained by a small population of undifferentiated long-lived cancer stem cells. It is unclear, however, whether cancer stem cells originate from normal stem cells or from dedifferentiated progenitor cells. To address this, we mathematically modeled the effect of dedifferentiation on carcinogenesis. We considered a hybrid stochastic-deterministic model of mutation accumulation in both stem cells and progenitors, including dedifferentiation of progenitor cells to a stem cell-like state. We performed exact computer simulations of the emergence of tumor subpopulations with two mutations, and we derived semi-analytical estimates for the waiting time distribution to fixation. Our results suggest that dedifferentiation may play an important role in carcinogenesis, depending on how stem cell homeostasis is maintained. If the stem cell population size is held strictly constant (due to all divisions being asymmetric), we found that dedifferentiation acts like a positive selective force in the stem cell population and thus speeds carcinogenesis. If the stem cell population size is allowed to vary stochastically with density-dependent reproduction rates (allowing both symmetric and asymmetric divisions), we found that dedifferentiation beyond a critical threshold leads to exponential growth of the stem cell population. Thus, dedifferentiation may play a crucial role, the common modeling assumption of constant stem cell population size may not be adequate, and further progress in understanding carcinogenesis demands a more detailed mechanistic understanding of stem cell homeostasis.

Abstract:We address the problem of the development of representations and their relationship to the environment. We study a software agent which develops in a network a representation of its simple environment which captures and integrates the relationships between agent and environment through a closure mechanism. The inclusion of a variable behavior modifier allows better representation development. This can be confirmed with an internal description of the closure mechanism, and with an external description of the properties of the representation network.

Abstract:Abstract The stochastic simulation algorithm commonly known as Gillespie’s algorithm (originally derived for modelling well-mixed systems of chemical reactions) is now used ubiquitously in the modelling of biological processes in which stochastic effects play an important role. In well-mixed scenarios at the sub-cellular level it is often reasonable to assume that times between successive reaction/interaction events are exponentially distributed and can be appropriately modelled as a Markov process and hence simulated by the Gillespie algorithm. However, Gillespie’s algorithm is routinely applied to model biological systems for which it was never intended. In particular, processes in which cell proliferation is important (e.g. embryonic development, cancer formation) should not be simulated naively using the Gillespie algorithm since the history-dependent nature of the cell cycle breaks the Markov process. The variance in experimentally measured cell cycle times is far less than in an exponential cell cycle time distribution with the same mean. Here we suggest a method of modelling the cell cycle that restores the memoryless property to the system and is therefore consistent with simulation via the Gillespie algorithm. By breaking the cell cycle into a number of independent exponentially distributed stages, we can restore the Markov property at the same time as more accurately approximating the appropriate cell cycle time distributions. The consequences of our revised mathematical model are explored analytically as far as possible. We demonstrate the importance of employing the correct cell cycle time distribution by recapitulating the results from two models incorporating cellular proliferation (one spatial and one non-spatial) and demonstrating that changing the cell cycle time distribution makes quantitative and qualitative differences to the outcome of the models. Our adaptation will allow modellers and experimentalists alike to appropriately represent cellular proliferation—vital to the accurate modelling of many biological processes—whilst still being able to take advantage of the power and efficiency of the popular Gillespie algorithm.

Abstract:Tumorigenesis is a complex process that is heterogeneous and affected by numerous sources of variability. This study presents a stochastic extension of a biologically grounded tumor growth model, referred to as the Norton-Simon-Massagué (NSM) tumor growth model. We first study the uncontrolled version of the model where the effect of chemotherapeutic drug agent is absent. Conditions on the model's parameters are derived to guarantee the positivity of the tumor volume and hence the validity of the proposed stochastic NSM model. To calibrate the proposed model we utilize a maximum likelihood-based estimation algorithm and population mixed-effect modeling formulation. The algorithm is tested by fitting previously published tumor volume mice data. Then, we study the controlled version of the model which includes the effect of chemotherapy treatment. Analysis of the influence of adding the control drug agent into the model and how sensitive it is to the stochastic parameters is performed both in open-loop and closed-loop viewpoints through different numerical simulations.

Abstract:<p>In order to fulfill cell proliferation and differentiation through cellular hierarchy, stem cells can undergo either asymmetric or symmetric divisions. Recent studies pay special attention to the effect of different modes of stem cell division on the lifetime risk of cancer, and report that symmetric division is more beneficial to delay the onset of cancer. The fate uncertainty of symmetric division is considered to be the reason for the cancer-delaying effect. In this paper we compare asymmetric and symmetric divisions of stem cells via studying stochastic stem cell models with mutation. Specially, by using rigorous mathematical analysis we find that both the asymmetric and symmetric models show the same statistical average, but the symmetric model shows higher fluctuation than the asymmetric model. We further show that the difference between the two models would be more remarkable for lower mutation rates. Our work quantifies the uncertainty of cell division and highlights the significance of stochasticity for distinguishing between different modes of stem cell division.</p>

Abstract:Different sources of noises endogenous and exogenous to the cancer are involved in its stochastic growth. The aim of this study is to propose the stochastic version of Montijano-Bergues-Bory-Gompertz equation for the unperturbed tumor growth kinetics. The maximum likelihood estimators for the intrinsic tumor growth rate and the growth decelerating factor, and their respective discrete time approximations were analytically calculated. Different simulations of the deterministic and stochastic of this equation were made for different values of their respective parameters. Limit conditions for the average diffusion coefficient and the growth decelerating factor were established. The tumor volume at the infinite was calculated for several values of parameters of the stochastic Montijano-Bergues-Bory-Gompertz equation. Furthermore, descriptive statistic for the maximum likelihood estimators of the intrinsic tumor growth rate was computed for several parameters of this equation. The results evidenced that solid tumors there are for values of the average diffusion coefficient and the growth decelerating factor less than their respective limit values. The transition between avascular and vascular phases of the unperturbed tumor growth kinetics was revealed in the plot of the discrete time approximation for the maximum likelihood estimator of the growth decelerating factor versus the discrete time approximation for the maximum likelihood estimator of the intrinsic tumor growth rate. These results were connected with different findings in the literature. In conclusion, the stochastic Montijano-Bergues-Bory-Gompertz equation may be applied in the experiment to describe the unperturbed tumor growth kinetics, as previously demonstrated for its deterministic version, in order to estimate the parameters of this equation and their connection with processes involved in the growth, progression and metastasis of unperturbed solid tumors.

Abstract:Williams and Bjerknes proposed a simple stochastic growth model to describe the tumor growth in the basal layer of an epithelium. In this work we generalize this model by including the possibility of saturation in the tumor growth as it is clinically observed. The time evolution of the average number of tumor cells and its variance for both the original and extended models are studied by analytical methods and numerical simulations. The generated growth patterns can be compact, connected or disconnected depending on the model parameters used, and their geometrical properties are characterized through the gyration radius, the number of interfacial cells and the density of empty sites inside the patterns.

Abstract:Carcinogenesis is a complex process that involves dynamically inter-connected modular sub-networks that evolve under the influence of micro-environmentally induced perturbations, in non-random, pseudo-Markov chain processes. An appropriate n-stage model of carcinogenesis involves therefore n-valued Logic treatments of nonlinear dynamic transformations of complex functional genomes and cell interactomes. Lukasiewicz Algebraic Logic models of genetic networks and signaling pathways in cells are formulated in terms of nonlinear dynamic systems with n-state components that allow for the generalization of previous, Boolean or "fuzzy", logic models of genetic activities in vivo. Such models are then applied to cell transformations during carcinogenesis based on very extensive genomic transcription and translation data from the CGAP databases supported by NCI. Such models are represented in a Lukasiewicz-Topos with an n-valued Lukasiewicz Algebraic Logics subobject classifier description that represents non-random and nonlinear network activities as well as their transformations in carcinogeness. Specific models for different types of cancer are then derived from representations of the dynamic state-space of LT non-random, pseudo-Markov chain process, network models in terms of cDNA and proteomic, high throughput analyses by ultra-sensitive techniques. This novel theoretical analysis is based on extensive CGAP genomic data for human tumors, as well as recently published studies of cyclin signaling. Several such specific models suggest novel clinical trials and rational therapies of cancer through re-establishment of cell cycling inhibition in stage III cancers.

Abstract:We study time continuous branching processes with exponentially distributed lifetimes, with two types of cells that proliferate according to binary fission. A range of possible system dynamics are considered, each of which is characterized by the mutation rate of the original cells and the survival probability of the altered cells' progeny. For each system, we derive a closed-form expression for the joint probability generating function of cell counts, and perform asymptotic analysis on the behaviors of the cell population with particular focus on probability of extinction. Part of our results confirms known properties of branching processes using a different approach while other are original. While the model is best suited for modeling the fate of differentiating stem cells, we discuss other scenarios in which these system dynamics may be applicable in real life. We also discuss the history of the subject.

Abstract:We aim at understanding the evolution of the genetic composition of cancer cell populations. To this aim, we consider a branching individual based model representing a cell population where cells divide, die and mutate along the edges of a finite directed graph $(V,E)$. The process starts with only one cell of trait $0$. Following typical parameter values in cancer cell populations we study the model under \textit{large population and power law mutation rates limit}, in the sense that the mutation probabilities are parameterized by negative powers of $n$ and the typical sizes of the population of interest are positive powers of $n$. Under \textit{non-increasing growth rate condition}, we describe the time evolution of the first-order asymptotics of the size of each subpopulation on the $log(n)$ time scale, as well as in the random time scale at which the initial population, resp. the total population, reaches the size $n^{t}$. In particular, such results allow for the perfect characterization of evolutionary pathways. Without imposing any conditions on the growth rates, we describe the time evolution of the order of magnitude of each subpopulation, whose asymptotic limits are positive non-decreasing piecewise linear continuous functions.

Abstract:In this paper we propose a systematic approach to construct mathematical models describing populations of cancer-cells at different stages of disease development. The methodology we propose is based on stochastic Concurrent Constraint Programming, a flexible stochastic modelling language. The methodology is tested on (and partially motivated by) the study of prostate cancer. In particular, we prove how our method is suitable to systematically reconstruct different mathematical models of prostate cancer growth - together with interactions with different kinds of hormone therapy - at different levels of refinement.

Abstract:Lymphocyte populations, stimulated in vitro or in vivo, grow as cells divide. Stochastic models are appropriate because some cells undergo multiple rounds of division, some die, and others of the same type in the same conditions do not divide at all. If individual cells behave independently, each can be imagined as sampling from a probability density of times to division. The most convenient choice of density in mathematical and computational work, the exponential density, overestimates the probability of short division times. We consider a multi-stage model that produces an Erlang distribution of times to division, and an exponential distribution of times to die. The resulting dynamics of competing fates is a type of cyton model. Using Approximate Bayesian Computation, we compare our model to published cell counts, obtained after CFSE-labelled OT-I and F5 T cells were transferred to lymphopenic mice. The death rate is assumed to scale linearly with the generation (number of divisions) and the number of stages of undivided cells (generation $0$) is allowed to differ from that of cells that have divided at least once (generation greater than zero). Multiple stages are preferred in posterior distributions, and the mean time to first division is longer than the mean time to subsequent divisions.

Abstract:A cell-molecular based evolutionary model of tumor development driven by a stochastic Moran birth-death process is developed, where each cell carries molecular information represented by a four-digit binary string, used to differentiate cells into 16 molecular types. The binary string value determines cell fitness, with lower fit cells (e.g. 0000) defined as healthy phenotypes, and higher fit cells (e.g. 1111) defined as malignant phenotypes. At each step of the birth-death process, the two phenotypic sub-populations compete in a prisoner's dilemma evolutionary game with healthy cells (cooperators) competing with cancer cells (defectors). Fitness and birth-death rates are defined via the prisoner's dilemma payoff matrix. Cells are able undergo two types of stochastic point mutations passed to the daughter cell's binary string during birth: passenger mutations (conferring no fitness advantage) and driver mutations (increasing cell fitness). Dynamic phylogenetic trees show clonal expansions of cancer cell sub-populations from an initial malignant cell. The tumor growth equation states that the growth rate is proportional to the logarithm of cellular heterogeneity, here measured using the Shannon entropy of the distribution of binary sequences in the tumor cell population. Nonconstant tumor growth rates, (exponential growth during sub-clinical range of the tumor and subsequent slowed growth during tumor saturation) are associated with a Gompertzian growth curve, an emergent feature of the model explained here using simple statistical mechanics principles related to the degree of functional coupling of the cell states. Dosing strategies at early stage development, mid-stage (clinical stage), and late stage development of the tumor are compared, showing therapy is most effective during the sub-clinical stage, before the cancer subpopulation is selected for growth.

Abstract:The authors report pharmacokinetics and indications of rifaximin and the results of clinical studies. Rifaximin has a large antibacterial spectrum with a good therapeutic effect on both gram positive and gram negative aerob and anaerob bacteria. Practically there is no absorption (< 1%) following oral administration with a high concentration in gastrointestinal mucosa (8000 microg/g). No increase in absorption can be detected in intestinal damage caused by inflammatory bowel disease. The remarkable safety profile of rifaximin is due to its negligible quality of absorption. According to the clinical studies rifaximin could be an adequate therapeutic approach in all gastrointestinal diseases and interventions when antibacterial therapy is needed.
Senescent Cells in Growing Tumors: Population Dynamics and Cancer Stem Cells

Abstract:Tumors are defined by their intense proliferation, but sometimes cancer cells turn senescent and stop replicating. In the stochastic cancer model in which all cells are tumorigenic, senescence is seen as the result of random mutations, suggesting that it could represent a barrier to tumor growth. In the hierarchical cancer model a subset of the cells, the cancer stem cells, divide indefinitely while other cells eventually turn senescent. Here we formulate cancer growth in mathematical terms and obtain predictions for the evolution of senescence. We perform experiments in human melanoma cells which are compatible with the hierarchical model and show that senescence is a reversible process controlled by survivin. We conclude that enhancing senescence is unlikely to provide a useful therapeutic strategy to fight cancer, unless the cancer stem cells are specifically targeted

Abstract:We investigate the dynamics of cancer initiation in a mathematical model with one driver mutation and several passenger mutations. Our analysis is based on a multi-type branching process: we model individual cells which can either divide or undergo apoptosis. In the case of a cell division, the two daughter cells can mutate, which potentially confers a change in fitness to the cell. In contrast to previous models, the change in fitness induced by the driver mutation depends on the genetic context of the cell, in our case on the number of passenger mutations. The passenger mutations themselves have no or only a very small impact on the cell's fitness. While our model is not designed as a specific model for a particular cancer, the underlying idea is motivated by clinical and experimental observations in Burkitt Lymphoma. In this tumor, the hallmark mutation leads to deregulation of the MYC oncogene which increases the rate of apoptosis, but also the proliferation rate of cells. This increase in the rate of apoptosis hence needs to be overcome by mutations affecting apoptotic pathways, naturally leading to an epistatic fitness landscape. This model shows a very interesting dynamical behavior which is distinct from the dynamics of cancer initiation in the absence of epistasis. Since the driver mutation is deleterious to a cell with only a few passenger mutations, there is a period of stasis in the number of cells until a clone of cells with enough passenger mutations emerges. Only when the driver mutation occurs in one of those cells, the cell population starts to grow rapidly.
