Abstract:Amyloids are insoluble fibrillar protein aggregates. While they are commonly found in human diseases, it is becoming increasingly clear that this type of structure is essential for a range of biological functions, with prominent examples in organisms ranging from bacteria to human. Functional amyloid and pathogenic amyloid share similar physical and chemical properties. Unlike pathological amyloids, however, the structures of functional amyloids are formed by polypeptide sequences whose amyloid structure has been under a positive evolutionary selection pressure. This important distinction provides us with an opportunity to obtain structural insights from an unexpected source: the covariation of amino acids among sequences within the same family of a functional amyloid protein. There is a long history for the idea of using coevolution for molecular structure prediction, but recent growth in sequence databases and new, efficient algorithms to disentangle indirect couplings in a network, have dramatically improved our ability to predict residue-residue contacts. We used recently developed sequence analysis methods (EVcoupling, PSICOV and GREMLIN) to extract distance restraints from a multiple sequence alignment of a functional amyloid protein. Together with an efficient force field, these restraints allow us to determine atomic resolution structural models. We find that the protein forms a beta-helical structure, where each turn corresponds to previously identified repeat sequences. The proposed structure is validated by previously published solid-state NMR, electron microscopy and X-ray diffraction data, and confirms an earlier proposed model derived by complementary means. To our knowledge, this is the first time the analysis of correlated mutations and computer simulations have been used together to study the structure of a functional amyloid. The current study therefore serves as a probe into the potential applicability of the approach in this domain.
Tuning Self-Assembled Morphology of the Aβ(16-22) Peptide by Substitution of Phenylalanine Residues.

Abstract:The effects of the two phenylalanine (Phe) residues in the blocked Aβ(16-22) peptide on its self-assembly have been investigated by replacing both of them with two cyclohexylalanines (Chas) or two phenylglycines (Phgs). TEM and SANS studies revealed that the flat and wide nanoribbons of Aβ(16-22) were transformed into thin nanotubes when replaced with Chas, and thinner and twisted nanofibrils when replaced with Phgs. The red-shifting degree of characteristic CD peaks suggested an increased twisting in the self-assembly of the derivative peptides, especially in the case of Ac-KLV(Phg)(Phg)AE-NH2. Furthermore, molecular dynamics (MD) simulations also indicated the increasing trend in twisting when Chas or Phgs were substituted for Phes. These results demonstrated that the hydrophobic interactions and spatial conformation between Cha residues were sufficient to cause lateral association of β-sheets to twisted/helical nanoribbons, which finally developed into nanotubes, while for Phg residue, the loss of the rotational freedom of the aromatic ring induced much stronger steric hindrance for the lateral stacking of Ac-KLV(Phg)(Phg)AE-NH2 β-sheets, eventually leading to the nanofibril formation. This study thus demonstrates that both the aromatic structure and the steric conformation of Phe residues are crucial in Aβ(16-22) self-assembly, especially in the significant lateral association of β-sheets.
Identification of a Novel Parallel Β‐strand Conformation Within Molecular Monolayer of Amyloid Peptide

Abstract:The differentiation of protein properties and biological functions arises from the variation in the primary and secondary structure. Specifically, in abnormal assemblies of protein, such as amyloid peptide, the secondary structure is closely correlated with the stable ensemble and the cytotoxicity. In this work, the early Aβ33‐42 aggregates forming the molecular monolayer at hydrophobic interface are investigated. The molecular monolayer of amyloid peptide Aβ33‐42 consisting of novel parallel β‐strand‐like structure is further revealed by means of a quantitative nanomechanical spectroscopy technique with force controlled in pico‐Newton range, combining with molecular dynamic simulation. The identified parallel β‐strand‐like structure of molecular monolayer is distinct from the antiparallel β‐strand structure of Aβ33‐42 amyloid fibril. This finding enriches the molecular structures of amyloid peptide aggregation, which could be closely related to the pathogenesis of amyloid disease.
Elucidating the Reversible and Irreversible Self-assembly Mechanisms of Low-Complexity Aromatic-Rich Kinked Peptides and Steric Zipper Peptides

Abstract:Many RNA-binding proteins such as fused in sarcoma (FUS) can self-assemble into reversible liquid droplets and fibrils through the self-association of their low-complexity (LC) domains. Recent experiments reveal that SYG-rich segments in FUS LC domain play critical roles on the reversible self-assembly behaviors of FUS. Those FUS LC segments alone can self-assemble into reversible kinked fibrils, markedly different from the canonical irreversible steric zipper β-sheet fibrils. However, the molecular determinants underlying the reversible and irreversible self-assembly are poorly understood. Herein we conducted extensive all-atom and coarse-grained molecular dynamics simulations on four representative hexapeptides: two from the amyotrophic lateral sclerosis-related FUS protein: FUS37−42 (SYSGYS) and FUS54−59 (SYSSYG), and another two from Alzheimer's-associated Aβ and Tau proteins: Aβ16−21 (KLVFFA) and Tau306−311 (VQIVYK). We dissect their reversible and irreversible self-assembly dynamics, predict their phase separation behaviors, and elucidate the underpinning molecular interactions. Our simulations show that alternating stickers (Tyr) and spacers (Gly and Ser) in FUS37−42 and FUS54−59 facilitate the formation of highly dynamic coil-rich oligomers and lead to reversible self-assembly, while consecutive hydrophobic residues of LVFF in Aβ16−21 and IVY in Tau306−311 act as a hydrophobic patch, favor the formation of stable β-sheet-rich oligomers and drive the irreversible self-assembly. Intriguingly, we find that FUS37−42 and FUS54−59 peptides, possessing the same amino acid composition and the same number of sticker and spacer residues, display differential self-assembly propensities. This finding suggests that the self-assembly behaviors of FUS peptides are fine-tuned by the site-specific patterning of spacer residues (Ser and Gly). This study provides significant mechanistic insights into reversible and irreversible peptide self-assembly, which would be helpful for understanding the molecular mechanisms underlying the formation of biological liquid condensates and pathological solid amyloid fibrils.

Pre-operative diflunisal for pain relief following third molar surgery under general anaesthesia.

Abstract:In order to find out whether long-acting non-narcotic analgesics given pre-operatively reduce the post-operative pain and decrease the narcotic analgesic requirements following third molar surgery under general anaesthesia, thirty Hong Kong Chinese patients undergoing this procedure were randomly given either diflunisal or placebo one hour prior to anaesthesia. Pain reduction was monitored for ten hours from the end of surgery using visual analogue scales. Except in the first hour, pain reduction at each hour was significantly better in the diflunisal group than in the placebo group. Furthermore, only one patient required narcotic analgesics in the diflunisal group compared with five in the placebo group. In patients who had multiple tooth sectioning or very difficult surgery of one or both lower third molars, the requirement for post-operative analgesics was high in the placebo group.

Abstract:The cytoxicity of Alzheimer’s disease has been linked to the self-assembly of the 40∕42 amino acid of the amyloid-β (Aβ) peptide into oligomers. To understand the assembly process, it is important to characterize the very first steps of aggregation at an atomic level of detail. Here, we focus on the N-terminal fragment 1–28, known to form fibrils in vitro. Circular dichroism and NMR experiments indicate that the monomer of Aβ(1–28) is α-helical in a membranelike environment and random coil in aqueous solution. Using the activation-relaxation technique coupled with the OPEP coarse grained force field, we determine the structures of the monomer and of the dimer of Aβ(1–28). In agreement with experiments, we find that the monomer is predominantly random coil in character, but displays a non-negligible β-strand probability in the N-terminal region. Dimerization impacts the structure of each chain and leads to an ensemble of intertwined conformations with little β-strand content in the region Leu17-Ala21. All these structural characteristics are inconsistent with the amyloid fibril structure and indicate that the dimer has to undergo significant rearrangement en route to fibril formation.

Abstract:Abstract Neurodegeneration involves abnormal aggregation of intrinsically disordered amyloidogenic peptides (IDPs), usually mediated by hydrophobic protein-protein interactions. There is mounting evidence that formation of α-helical intermediates is an early event during self-assembly of amyloid-β42 (Aβ42) and α-synuclein (αS) IDPs in Alzheimer’s and Parkinson’s disease pathogenesis, respectively. However, the driving force behind on-pathway molecular assembly of partially folded helical monomers into helical oligomers assembly remains unknown. Here, we employ extensive molecular dynamics simulations to sample the helical conformational sub-spaces of monomeric peptides of both Aβ42 and αS. Our computed free energies, population shifts, and dynamic cross-correlation network analyses reveal a common feature of long-range intra-peptide modulation of partial helical folds of the amyloidogenic central hydrophobic domains via concerted coupling with their charged terminal tails (N-terminus of Aβ42 and C-terminus of αS). The absence of such inter-domain fluctuations in both fully helical and completely unfolded (disordered) states suggests that long-range coupling regulates the dynamicity of partially folded helices, in both Aβ42 and αS peptides. The inter-domain coupling suggests a form of intra-molecular allosteric regulation of the aggregation trigger in partially folded helical monomers. This approach could be applied to study the broad range of amyloidogenic peptides, which could provide a new path to curbing pathogenic aggregation of partially folded conformers into oligomers, by inhibition of sites far from the hydrophobic core.

Abstract:Subcellular membrane-less organelles consist of proteins with low complexity domains. Many of them, such as hnRNPA1, can assemble into both a polydisperse liquid phase and an ordered solid phase of amyloid fibril. The former mirrors biological granule assembly, while the latter is usually associated with neurodegenerative disease. Here, we observe a reversible amyloid formation of hnRNPA1 that synchronizes with liquid–liquid phase separation, regulates the fluidity and mobility of the liquid-like droplets, and facilitates the recruitment of hnRNPA1 into stress granules. We identify the reversible amyloid-forming cores of hnRNPA1 (named hnRACs). The atomic structures of hnRACs reveal a distinct feature of stacking Asp residues, which contributes to fibril reversibility and explains the irreversible pathological fibril formation caused by the Asp mutations identified in familial ALS. Our work characterizes the structural diversity and heterogeneity of reversible amyloid fibrils and illuminates the biological function of reversible amyloid formation in protein phase separation.

Abstract:Amyloid diseases are linked to protein misfolding whereby the amyloidogenic protein undergoes a conformational change, aggregates and eventually forms amyloid fibrils. While the amyloid fibrils and plaques are hallmarks of these diseases, they typically form late in the disease process and do not correlate with disease. Instead, there is growing evidence that smaller, soluble toxic oligomers form prior and appear to be early triggers of the molecular pathology underlying these diseases. Nearly 20 years ago, we proposed the α-sheet hypothesis after discovering that the early conformational changes observed during atomistic molecular dynamics simulations involve the formation of a non-standard protein structure, α-sheet. Furthermore, we proposed that toxic oligomers contain α-sheet structure and that preferentially targeting this structure could neutralize the toxicity, prevent further aggregation and serve as the basis for early detection of disease. Here, we present the origin of the α-sheet hypothesis and describe α-sheet structure and the corresponding mechanisms of conversion. We discuss experimental studies demonstrating that both mammalian and bacterial amyloid systems form α-sheet oligomers before converting to conventional β-sheet fibrils. Furthermore, we show that the process can be inhibited with de novo designed α-sheet peptides complementary to the structure in the toxic oligomers.

Abstract:Abstract The thermodynamic hypothesis of protein folding, known as the “Anfinsen’s dogma” states that the native structure of a protein represents a free energy minimum determined by the amino acid sequence. However, inconsistent with the Anfinsen’s dogma, globular proteins can misfold to form amyloid fibrils, which are ordered aggregates associated with diseases such as Alzheimer’s and Parkinson’s diseases. Here, we present a general concept for the link between folding and misfolding. We tested the accessibility of the amyloid state for various proteins upon heating and agitation. Many of them showed Anfinsen-like reversible unfolding upon heating, but formed amyloid fibrils upon agitation at high temperatures. We show that folding and amyloid formation are separated by the supersaturation barrier of a protein. Its breakdown is required to shift the protein to the amyloid pathway. Thus, the breakdown of supersaturation links the Anfinsen’s intramolecular folding universe and the intermolecular misfolding universe.

Abstract:Amyloids are fibrillar nanostructures of proteins that are assembled in several physiological processes in human cells (e.g., hormone storage) but also during the course of infectious (prion) and noninfectious (nonprion) diseases such as Creutzfeldt-Jakob and Alzheimer's diseases, respectively. How the amyloid state, a state accessible to all proteins and peptides, can be exploited for functional purposes but also have detrimental effects remains to be determined. Here, we measure the nanomechanical properties of different amyloids and link them to features found in their structure models. Specifically, we use shape fluctuation analysis and sonication-induced scission in combination with full-atom molecular dynamics simulations to reveal that the amyloid fibrils of the mammalian prion protein PrP are mechanically unstable, most likely due to a very low hydrogen bond density in the fibril structure. Interestingly, amyloid fibrils formed by HET-s, a fungal protein that can confer functional prion behavior, have a much higher Young's modulus and tensile strength than those of PrP, i.e., they are much stiffer and stronger due to a tighter packing in the fibril structure. By contrast, amyloids of the proteins RIP1/RIP3 that have been shown to be of functional use in human cells are significantly stiffer than PrP fibrils but have comparable tensile strength. Our study demonstrates that amyloids are biomaterials with a broad range of nanomechanical properties, and we provide further support for the strong link between nanomechanics and β-sheet characteristics in the amyloid core.

Abstract:We provide a quantitative description of the structure of edge states in split-gate quantum wires in the integer quantum Hall regime. We develop an effective numerical approach based on the Green's function technique for the self-consistent solution of Schrodinger equation where electron- and spin interactions are included within the density functional theory in the local spin density approximation. The major advantage of this technique is that it can be directly incorporated into magnetotransport calculations, because it provides the self-consistent eigenstates and wave vectors at a given energy, not at a given wavevector (as conventional methods do). We use the developed method to calculate the subband structure and propagating states in the quantum wires in perpendicular magnetic field starting with a geometrical layout of the wire. We discuss how the spin-resolved subband structure, the current densities, the confining potentials, as well as the spin polarization of the electron and current densities evolve when an applied magnetic field varies. We demonstrate that the exchange and correlation interactions dramatically affect the magnetosubbands in quantum wires bringing qualitatively new features in comparison to a widely used model of spinless electrons in Hartree approximation.

Abstract:Early oligomerization during amyloid-β (Aβ) aggregation is essential for Aβ neurotoxicity. Understanding how unstructured Aβs assemble into oligomers, especially those rich in β-sheets, is essential but remains challenging as the assembly process is too transient for experimental characterization and too slow for molecular dynamics simulations. So far, atomic simulations are limited only to studies of either oligomer structures or assembly pathways for short Aβ segments. To overcome the computational challenge, we combine in this study a hybrid-resolution model and adaptive sampling techniques to perform over 2.7 ms of simulations of formation of full-length Aβ40 dimers that are the earliest toxic oligomeric species. The Markov state model is further employed to characterize the transition pathways and associated kinetics. Our results show that for two major forms of β-sheet-rich structures reported experimentally, the corresponding assembly mechanisms are markedly different. Hairpin-containing structures are formed by direct binding of soluble Aβ in β-hairpin-like conformations. Formation of parallel, in-register structures resembling fibrils occurs ∼100-fold more slowly and involves a rapid encounter of Aβ in arbitrary conformations followed by a slow structural conversion. The structural conversion proceeds via diverse pathways but always requires transient unfolding of encounter complexes. We find that the transition kinetics could be affected differently by intra-/intermolecular interactions involving individual residues in a conformation-dependent manner. In particular, the interactions involving Aβ's N-terminal part promote the assembly into hairpin-containing structures but delay the formation of fibril-like structures, thus explaining puzzling observations reported previously regarding the roles of this region in the early assembly process.
Revealing the Mechanism of Amyloid Fibril Formation by Combined Single Molecule FRET and Kinetic Modeling

Abstract:The conversion of native soluble proteins into insoluble amyloid fibrils that are rich in cross β-sheet structure is associated with a variety of neurodegenerative diseases. It has recently become apparent that smaller oligomers formed during the early stages of amyloid fibril formation may be primarily responsible for the toxicity in amyloid diseases. Traditional ensemble techniques have limitations in characterization of oligomers due to the metastable and heterogeneous nature of these prefibrillar species. Single molecule fluorescence spectroscopy allows the conformational dynamics of individual biomolecules to be investigated, revealing properties that may be averaged in the ensemble experiment. It is therefore extremely powerful for identification and characterization of the low-populated, heterogeneous and transient species formed during fibril assembly. Combining single molecule fluorescence with kinetic modeling can provide quantitative information regarding the microscopic steps in amyloid formation. Here we have applied single molecule fluorescence resonance energy transfer to investigate in detail the intermolecular assembly and aggregation process of the yeast prion protein Ure2. Oligomerization during the initial lag phase was observed, and two types of Ure2 oligomers with different assembly modes were identified. Furthermore, using theoretical analysis combined with single molecule and ensemble kinetic data, we describe the formation and depletion pathway of oligomers, and propose a multi-step mechanism for Ure2 fibril formation, in which initial oligomerization is followed by conformational conversion to β-sheet containing oligomers that are then able to grow to form mature amyloid fibrils. We also show directly that secondary nuclei do not form, and that fragmentation is therefore responsible for the autocatalytic behavior of Ure2, in contrast to the mechanism of the amyloid formation of Aβ peptide. These results shed light on the potential origin of differences in cytotoxicity between functional and disease-related amyloids.

Abstract:Thermostable cross- β structures are characteristic of pathological amyloid fibrils, but these structures cannot explain the reversible nature of fibrils formed by RNA-binding proteins such as fused in sarcoma (FUS), involved in RNA granule assembly. Here, we find that two tandem (S/G)Y(S/G) motifs of the human FUS low-complexity domain (FUS LC) form reversible fibrils in a temperature- and phosphorylation-dependent manner. We named these motifs reversible amyloid cores, or RAC1 and RAC2, and determined their atomic structures in fibrillar forms, using microelectron and X-ray diffraction techniques. The RAC1 structure features an ordered-coil fibril spine rather than the extended β-strand typical of amyloids. Ser42, a phosphorylation site of FUS, is critical in the maintenance of the ordered-coil structure, which explains how phosphorylation controls fibril formation. The RAC2 structure shows a labile fibril spine with a wet interface. These structures illuminate the mechanism of reversible fibril formation and dynamic assembly of RNA granules.
Partially folded intermediates as critical precursors of light chain amyloid fibrils and amorphous aggregates

Abstract:Light chain, or AL, amyloidosis is a pathological condition arising from systemic extracellular deposition of monoclonal immunoglobulin light chain variable domains in the form of insoluble amyloid fibrils, especially in the kidneys. Substantial evidence suggests that amyloid fibril formation from native proteins occurs via a conformational change leading to a partially folded intermediate conformation, whose subsequent association is a key step in fibrillation. In the present investigation, we have examined the properties of a recombinant amyloidogenic light chain variable domain, SMA, to determine whether partially folded intermediates can be detected and correlated with aggregation. The results from spectroscopic and hydrodynamic measurements, including far- and near-UV circular dichroism, FTIR, NMR, and intrinsic tryptophan fluorescence and small-angle X-ray scattering, reveal the build-up of two partially folded intermediate conformational states as the pH is decreased (low pH destabilized the protein and accelerated the kinetics of aggregation). A relatively nativelike intermediate, I(N), was observed between pH 4 and 6, with little loss of secondary structure, but with significant tertiary structure changes and enhanced ANS binding, indicating exposed hydrophobic surfaces. At pH below 3, we observed a relatively unfolded, but compact, intermediate, I(U), which was characterized by decreased tertiary and secondary structure. The I(U) intermediate readily forms amyloid fibrils, whereas I(N) preferentially leads to amorphous aggregates. Except at pH 2, where negligible amorphous aggregate is formed, the amorphous aggregates formed significantly more rapidly than the fibrils. This is the first indication that different partially folded intermediates may be responsible for different aggregation pathways (amorphous and fibrillar). The data support the hypothesis that amyloid fibril formation involves the ordered self-assembly of partially folded species that are critical soluble precursors of fibrils.

Abstract:Amyloid fibrils are stable aggregates of misfolded proteins and polypeptides that are insoluble and resistant to protease activity. Abnormal formation of amyloid fibrils in vivo may lead to neurodegenerative disorders and other systemic amyloidosis such as Alzheimer's, Parkinson's, and atherosclerosis. Because of their clinical importance amyloids are found under intense scientific research. Amyloidogenic sequences of short polypeptide segments within proteins are responsible for the transformation of correctly folded proteins into parts of larger amyloid fibrils. The {\alpha}-helical secondary structure is believed to host many amyloidogenic sequences and be a key player in different stages of the amyloidogenesis process. Most of the studies on amyloids focus on the role of amyloidogenic sequences. The focus of this study is the relation between amyloidogenicity and the structure of the amyloidogenic {\alpha}-helical sequence. We have previously shown that the {\alpha}-helical conformation may be expressed by two parameters ({\theta} and \{rho}) that form orthogonal coordinates based on the Ramachandran dihedrals ({\phi} and {\psi}) and provide an illuminating interpretation of the {\alpha}-helical conformation. By performing statistical analysis on {\alpha}-helical conformations found in the protein data bank, an apparent relation between {\alpha}-helical conformation, as expressed by {\theta} and \{rho}, and amyloidogenicity is revealed. Remarkably, random amino acid sequences, whose helical structure was obtained from the most probably dihedral angles as obtained from PDB data, revealed the same dependency of amyloidogenicity, suggesting the importance of {\alpha}-helical structure as opposed to sequence.
