Abstract:Soil salinity is a major constraint affecting crop growth and productivity, and limiting sustainable agricultural development in arid zones. Understanding the molecular mechanisms underlying the adaptation of canola to salt stress is important to improve salt tolerance and promote its cultivation in saline soils. To elucidate the metabolic and transcriptional regulatory mechanisms in canola under salt stress, the seedling roots of the control (no salt treatment) and roots of canola seedlings subjected to 72 h of 200 mM NaCl stress (hydroponics) were collected for metabolomic analysis, supplemented with RNA-Seq analysis and quantitative real-time PCR (qRT-PCR) validation. Metabolomic analysis showed that compared with the control, the metabolites of lipids accumulated more under NaCl stress, including unsaturated fatty acids (linoleic acid, dihomo-gamma-linolenic acid, oleic acid, nervonic acid, alpha-linolenic acid), glycerophospholipids (1-palmitoyl-sn-glycero-3-phosphocholine, 1-oleoyl-sn-glycero-3-phosphocholine, 1-stearoyl-2-hydroxy-sn-glycero-3-phosphocholine) lecithin (phosphorylcholine), sphingolipids (N-palmitoylsphingosine) and steroids and steroid derivatives (25-hydroxyvitamin D3); while the metabolism of most amino acids (such as l-valine, l-threonine, l-isoleucine, l-glutamate, l-phenylalanine) and carbohydrates (such as d-fructose, cellobiose, sucrose, d-mannose) were lower. Both transcriptomic and metabolomic pathway analysis indicated that lipid metabolism was an important metabolic pathway in canola roots under NaCl stress. In summary, canola seedling roots could respond to NaCl stress through lipid metabolism genes and metabolites, which improved our knowledge in molecular mechanisms encoding NaCl tolerance in canola.

Abstract:Salt stress is a major abiotic stress factor affecting crop production, and understanding of the response mechanisms of seed germination to salt stress can help to improve crop tolerance and yield. The differences in regulatory pathways during germination in different salt-tolerant barley seeds are not clear. Therefore, this study investigated the responses of different salt-tolerant barley seeds during germination to salt stress at the proteomic and metabolic levels. To do so, the proteomics and metabolomics of two barley seeds with different salt tolerances were comprehensively examined. Through comparative proteomic analysis, 778 differentially expressed proteins were identified, of which 335 were upregulated and 443 were downregulated. These proteins, were mainly involved in signal transduction, propanoate metabolism, phenylpropanoid biosynthesis, plant hormones and cell wall stress. In addition, a total of 187 salt-regulated metabolites were identified in this research, which were mainly related to ABC transporters, amino acid metabolism, carbohydrate metabolism and lipid metabolism; 72 were increased and 112 were decreased. Compared with salt-sensitive materials, salt-tolerant materials responded more positively to salt stress at the protein and metabolic levels. Taken together, these results suggest that salt-tolerant germplasm may enhance resilience by repairing intracellular structures, promoting lipid metabolism and increasing osmotic metabolites. These data not only provide new ideas for how seeds respond to salt stress but also provide new directions for studying the molecular mechanisms and the metabolic homeostasis of seeds in the early stages of germination under abiotic stresses.

Abstract:Saline-alkali stress is one of the main abiotic stresses that limits plant growth. Salt stress has been widely studied, but alkaline salt degradation caused by NaHCO 3 has rarely been investigated. In the present study, the alfalfa cultivar 'Zhongmu No. 1′ was treated with 50 mM NaHCO 3 (0, 4, 8, 12 and 24 h) to study the resulting enzyme activity and changes in mRNA, miRNA and metabolites in the roots. The results showed that the enzyme activity changed significantly after alkali stress treatment. The genomic analysis revealed 14,970 differentially expressed mRNAs (DEMs), 53 differentially expressed miRNAs (DEMis), and 463 differentially accumulated metabolites (DAMs). Combined analysis of DEMs and DEMis revealed that 21 DEMis negatively regulated 42 DEMs. In addition, when combined with Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis of DEMs and DAMs, we found that phenylpropanoid biosynthesis, flavonoid biosynthesis, starch and sucrose metabolism and plant hormone signal transduction played important roles in the alkali stress response. The results of this study further elucidated the regulatory mechanism underlying the plant response to alkali stress and provided valuable information for the breeding of new saline-alkaline tolerance plant varieties.

Abstract:Salt-alkali stress is a key factor affecting plant development and production, altering essential physiological and metabolic processes within plants. Particularly, soybean ( Glycine max ) exhibits a wide range of saline-alkali tolerance in soybean germplasms. Hence, the objective of this research was to pinpoint potential genes that react to saline-alkali stress through a comparative transcriptome analysis of two distinct soybean varieties exposed to such stress conditions. The two soybean varieties, including salt-tolerant Heinong531 and salt-sensitive 20_1846, were used for RNA-seq analysis. Nine physiological parameters including malondialdehyde (MDA), superoxide dismutase (SOD), glutathione (GSH), peroxidase (POD), proline, catalase (CAT), soluble protein, scavenging rate of hydroxyl radical, and soluble sugar activity were measured under the saline-alkaline treatment series of 0,1,2,3,4 days. The results showed that the levels of MDA, proline, and catalase contents decreased significantly, while levels of GSH and POD contents significantly increased. A total of 200 saline-alkali tolerance responsive differentially expressed genes (DEGs) were identified, comprising 93 up-regulated genes and 107 down-regulated. The functional gene ontology analysis for these 200 DEGs, where 29 key DEGs were found to be involved in the regulation of 14 GO pathways responding to salt-alkaline stress which have been previously considered as vital for salt resistance mechanisms in soybean. Remarkably, the association analysis between physiological parameters and Differentially Expressed Genes (DEGs) under salt-alkali stress conditions demonstrated that distinct soybean cultivars exhibited unique patterns of gene expression, ultimately resulting in alterations in physiological indices as a response to salt stress. This study offers a compilation of potential genes worthy of additional exploration concerning their role in enhancing soybean's resistance to salt-alkali stress.

Abstract:BackgroundAlfalfa is the most extensively cultivated forage legume. Salinity is a major environmental factor that impacts on alfalfa’s productivity. However, little is known about the molecular mechanisms underlying alfalfa responses to salinity, especially the relative contribution of the two important components of osmotic and ionic stress.ResultsIn this study, we constructed the first full-length transcriptome database for alfalfa root tips under continuous NaCl and mannitol treatments for 1, 3, 6, 12, and 24 h (three biological replicates for each time points, including the control group) via PacBio Iso-Seq. This resulted in the identification of 52,787 full-length transcripts, with an average length of 2551 bp. Global transcriptional changes in the same 33 stressed samples were then analyzed via BGISEQ-500 RNA-Seq. Totals of 8861 NaCl-regulated and 8016 mannitol-regulated differentially expressed genes (DEGs) were identified. Metabolic analyses revealed that these DEGs overlapped or diverged in the cascades of molecular networks involved in signal perception, signal transduction, transcriptional regulation, and antioxidative defense. Notably, several well characterized signalling pathways, such as CDPK, MAPK, CIPK, and PYL-PP2C-SnRK2, were shown to be involved in osmotic stress, while the SOS core pathway was activated by ionic stress. Moreover, the physiological shifts of catalase and peroxidase activity, glutathione and proline content were in accordance with dynamic transcript profiles of the relevant genes, indicating that antioxidative defense system plays critical roles in response to salinity stress.ConclusionsOverall, our study provides evidence that the response to salinity stress in alfalfa includes both osmotic and ionic components. The key osmotic and ionic stress-related genes are candidates for future studies as potential targets to improve resistance to salinity stress via genetic engineering.

Abstract:Rice (Oryza sativa) is one of the most important crops grown worldwide, and saline–alkali stress seriously affects the yield and quality of rice. It is imperative to elucidate the molecular mechanisms underlying rice response to saline–alkali stress. In this study, we conducted an integrated analysis of the transcriptome and metabolome to elucidate the effects of long-term saline–alkali stress on rice. High saline–alkali stress (pH > 9.5) induced significant changes in gene expression and metabolites, including 9347 differentially expressed genes (DEGs) and 693 differentially accumulated metabolites (DAMs). Among the DAMs, lipids and amino acids accumulation were greatly enhanced. The pathways of the ABC transporter, amino acid biosynthesis and metabolism, glyoxylate and dicarboxylate metabolism, glutathione metabolism, TCA cycle, and linoleic acid metabolism, etc., were significantly enriched with DEGs and DAMs. These results suggest that the metabolites and pathways play important roles in rice's response to high saline–alkali stress. Our study deepens the understanding of mechanisms response to saline–alkali stress and provides references for molecular design breeding of saline–alkali resistant rice.

Abstract:Soil salinity is one of the most significant abiotic stresses affecting crop yield around the world. To explore the molecular mechanism of salt tolerance in rapeseed (Brassica napus L.), the transcriptome analysis and metabolomics analysis were used to dissect the differentially expressed genes and metabolites in two rapeseed varieties with significant differences in salt tolerance; one is an elite rapeseed cultivar, Huayouza 62. A total of 103 key differentially expressed metabolites (DEMs) and 53 key differentials expressed genes (DEGs) that might be related to salt stress were identified through metabolomics and transcriptomics analysis. GO and KEGG analysis revealed that the DEGs were mainly involved in ion transport, reactive oxygen scavenging, osmotic regulation substance synthesis, and macromolecular protein synthesis. The DEMs were involved in TCA cycle, proline metabolism, inositol metabolism, carbohydrate metabolic processes, and oxidation-reduction processes. In addition, overexpression of BnLTP3, which was one of the key DEGs, could increase tolerance to salt stress in Arabidopsis plants. This study reveals that the regulation mechanism of salt tolerance in rapeseed at the transcriptome and metabolism level and provides abundant data for further in-depth identification of essential salt tolerance genes.

Abstract:Alfalfa (Medicago sativa L.) is a leguminous forage widely grown worldwide. Saline and alkaline stress can affect its development and yield. To elucidate the physiological mechanisms of alfalfa in response to saline and alkaline stress, we investigated the growth and physiological and metabolomic changes in alfalfa under saline (100 mM NaCl) and alkaline (100 mM Na2CO3, NaHCO3) stress. At the same Na+ concentration, alkaline stress caused more damage than that caused by saline stress. A total of 65 and 124 metabolites were identified in response to saline and alkaline stress, respectively. Determination of gene expression, enzyme activity, substance content, and KEGG enrichment analysis in key pathways revealed that alfalfa responded to saline stress primarily by osmoregulation and TCA cycle enhancement. Flavonoid synthesis, TCA cycle, glutamate anabolism, jasmonate synthesis, and cell wall component synthesis increased as responses to alkaline stress. This study provides important resources for breeding saline-alkaline-resistant alfalfa.

Abstract:Plant salt tolerance is controlled by various physiological processes such as water and ion homeostasis, photosynthesis, and cellular redox balance, which are in turn controlled by gene expression. In the present study, plants of six canola cultivars (DGL, Dunkled, Faisal Canola, Cyclone, Legend, and Oscar) were evaluated for salt tolerance by subjecting them to 0 or 200 mM NaCl stress. Based on growth, cultivars DGL, Dunkled, and Faisal Canola were ranked as salt tolerant, while cultivars Cyclone, Legend, and Oscar were ranked as salt-sensitive ones. Differential salt tolerance in these canola cultivars was found to be associated with a relatively lower accumulation of Na+ and greater accumulation of K+ in the leaves, lower oxidative damage (MDA), and better antioxidative defense system (Superoxide dismutase, SOD; peroxidase, POD, and catalase, CAT). Cultivar Oscar was the poorest to discriminate Na+ and K+ uptake and accumulation in leaves and had poor antioxidant potential to scavenge ROS. Salt stress did not affect the structural stability of photosystem-II (PSII) till three weeks, thereafter it caused a significant decrease. Salt stress increased the performance index (PIABS) by increasing the density of active reaction centers in Oscar. Salt stress decreased the antenna size thereby lowering the absorption and trapping energy flux, and maintaining the electron transport with an increase in heat dissipation. This may represent a potential mechanism to cope with salt stress. Transcriptome analysis of salt-sensitive cultivar Oscar further revealed that salt stress down-regulated DEGs related to hormonal signal transduction pathways, photosynthesis, and transcription factors, while DEGs related to the biosynthesis of amino acid and ion transport were up-regulated. In conclusion, salt tolerance in canola cultivars was associated with ion exclusion and maintenance of photosynthesis. Salt stress sensitivity in cultivar Oscar was mainly associated with poor control of ion homeostasis which caused oxidative stress and reduced photosynthetic efficiency.

Abstract:Canola ( Brassica napus L. ) is widely cultivated around the world for the production of edible oils and biodiesel fuel. Despite many canola varieties being described as ‘salt-tolerant’, plant yield and growth decline drastically with increasing salinity. Although many studies have resulted in better understanding of the many important salt-response mechanisms that control salt signaling in plants, detoxification of ions, and synthesis of protective metabolites, the engineering of salt-tolerant crops has only progressed slowly. Genetic engineering has been considered as an efficient method for improving the salt tolerance of canola but there are many unknown or little-known aspects regarding canola response to salinity stress at the cellular and molecular level. In order to develop highly salt-tolerant canola, it is essential to improve knowledge of the salt-tolerance mechanisms, especially the key components of the plant salt-response network. In this review, we focus on studies of the molecular response of canola to salinity to unravel the different pieces of the salt response puzzle. The paper includes a comprehensive review of the latest studies, particularly of proteomic and transcriptomic analysis, including the most recently identified canola tolerance components under salt stress, and suggests what researchers should focus on in future studies.

Abstract:Background: Salinity stress is a major adverse environmental factor that can limit crop yield and restrict normal land use. The selection of salt-tolerant strains and elucidation of the underlying mechanisms by plant breeding scientists are urgently needed to increase agricultural production in arid and semi-arid regions. Results: In this study, we selected the salt-tolerant wheat ( Triticum aestivum ) strain ST9644 as a model to study differences in expression patterns between salt-tolerant and salt-sensitive strains. High-throughput RNA sequencing resulted in more than 359.10 Gb of clean data from 54 samples, with an average of 6.65 Gb per sample. Compared to the IWGSC reference annotation, we identified 50,096 new genes, 32,923 of which have functional annotations. Comparisons of abundances between salt-tolerant and salt-sensitive strains revealed 3,755, 5,504, and 4,344 genes that were differentially expressed at 0, 6, and 24 h, respectively, in root tissue under salt stress. KEGG pathway analysis of these genes showed that they were enriched for phenylpropanoid biosynthesis (ko00940), cysteine and methionine metabolism (ko00270), and glutathione metabolism (ko00480). We also applied weighted gene co-expression network analysis (WGCNA) analysis to determine the time course of root tissue response to salt stress and found that the acute response lasts >6 h and ends before 12 h. We also identified key alternative splicing factors showing different splicing patterns in salt-sensitive and salt-tolerant strains; however, only few of them were differentially expressed in the two groups. Conclusion: Our results offer a better understanding of wheat salt tolerance and improve wheat breeding.

Results showed that we obtained 875,023,571 transcripts and 662,765,594 unigenes were abtained from the sequenced libraries, and 520,091 assembled unigenes were annotated in at least one database. Among them, we identified 1,636 differentially expression genes (DEGs) in Adina, of which 1,426 were up-regulated and 210 down-regulated, and 1,295 DEGs in Zhaodong, of which 565 were up-regulated and 730 down-regulated. GO annotations and KEGG pathway enrichments of the DEGs based on RNA-seq data indicated that DEGs were involved in (1) ion and membrane homeostasis, including ABC transporter, CLC , NCX , and NHX ; (2) Ca 2+ sensing and transduction, including BK channel, EF-hand domain, and calmodulin binding protein; (3) phytohormone signaling and regulation, including TPR, FBP, LRR , and PP2C ; (4) transcription factors, including zinc finger proteins, YABBY , and SBP-box; (5) antioxidation process, including GST , PYROX, and ALDH ; (6) post-translational modification, including UCH , ubiquitin family, GT, MT and SOT . The functional roles of DEGs could explain the variations in salt tolerance performance observed between the two alfalfa genotypes Adina and Zhaodong. Our study widens the understanding of the sophisticated molecular response and tolerance mechanism to salt stress, providing novel insights on candidate genes and pathways for genetic modification involved in salt stress adaptation in alfalfa.

Abstract:Soil salinization, an intractable problem, is becoming increasingly serious and threatening fragile natural ecosystems and even the security of human food supplies. Sorghum (Sorghum bicolor L.) is one of the main crops growing in salinized soil. However, the tolerance mechanisms of sorghum to saline-alkaline soil are still ambiguous. In this study, RNA sequencing was carried out to explore the gene expression profiles of sorghum treated with sodium bicarbonate (150 mM, pH = 8.0, treated for 0, 6, 12 and 24 h). The results show that 6045, 5122, 6804, 7978, 8080 and 12,899 differentially expressed genes (DEGs) were detected in shoots and roots after 6, 12 and 24 h treatments, respectively. GO, KEGG and weighted gene co-expression analyses indicate that the DEGs generated by saline-alkaline stress were primarily enriched in plant hormone signal transduction, the MAPK signaling pathway, starch and sucrose metabolism, glutathione metabolism and phenylpropanoid biosynthesis. Key pathway and hub genes (TPP1, WRKY61, YSL1 and NHX7) are mainly related to intracellular ion transport and lignin synthesis. The molecular and physiological regulation processes of saline-alkali-tolerant sorghum are shown by these results, which also provide useful knowledge for improving sorghum yield and quality under saline-alkaline conditions.

Abstract:Background and aimsSoil alkalinity and salinity are two of the most common environmental stress factors that impact plant growth and productivity. S. corniculata is native to the saline-alkali soil of Northeast China which shows a higher alkali tolerance than other suaeda plants. It will be very important to identify the effect of salt and alkali stress on S. corniculata through proteomics and metabolomics analysis to improve understanding of the resistance of plants.MethodsS. corniculata seedlings were exposed to salt and alkali stress for 72 h, respectively. Metabolic changes were quantified by conducting MS-based proteomics and NMR-based metabolomics analysis.ResultsThe response of S. corniculata to salt stress was distinct from that of plants subjected to alkali stress at both physiological and molecular levels. The integrated-omic studies identified 22 and 19 differentially expressed proteins and metabolites mainly involved in carbohydrate metabolism and amino acid metabolism.ConclusionsOn account of the up-regulation of energy metabolism and higher accumulation of organic osmolytes, S. corniculata shows high pH resistance when it suffers alkali stress. These findings provide insights into the different regulatory mechanisms in halophyte S. corniculata response to salt and alkali stresses.

Abstract:Oilseed rape not only has the function of improve saline and alkaline soils, but also alleviate the local feed shortage. However, medium- and high-degree soil salinization and alkalinization always inhibit the growth of oilseed rape. Studies have shown that compound material can improve the tolerance to saline and alkaline stress of crops, but the difference in the regulation mechanism of compound material on oilseed rape in saline and alkaline soils is not clear. This study explored the difference through determining the leaf ion contents, physiological indexes, transcriptomics, and metabolomics of oilseed rape in salinized soil (NaCl 8 g kg −1 ) and alkalinized soil (Na 2 CO 3 8 g kg −1 ) at full flowering stage, respectively after the application of compound material. The results showed that in salinized and alkalinized soil, the compound material upregulated the genes related to the regulation of potassium ion transport, and changed the amino acid metabolic pathway, which reduced the contents of Na + , malondialdehyde (MDA), and relative conductivity (REC) in leaves, and increased the contents of K + and Mg 2+ and the activities of superoxide dismutase (SOD), peroxidase (POD), and catalase (CAT). However, there were differences in the regulation mechanism of compound material in salinized and alkalinized soil. In salinized soil, the compound material improved the tolerance of oilseed rape to saline stress by upregulating transcription factors mannose-1-phosphate guanylyltransferase ( GPMM ) and Glutamine--fructose-6-phosphate transaminase ( GFPT ) and downregulating phosphomannomutase ( PMM ) to change nucleotide metabolism pathway and lipid metabolism pathway. In alkalized soil, the compound material improved the tolerance of oilseed rape to alkaline stress by upregulating transcription factors Phenylalanine ammonia lyase ( PAL ) to change the biosynthesis pathway of other secondary metabolites. Therefore, the compound material can improve the tolerance of oilseed rape to saline and alkaline stress by regulating the genetic adaptability and apparent plasticity, but the mechanisms were different. This study provides a practical method for the ecological environment restoration and the development of animal husbandry.

Abstract:Introduction: Salinity critically affects the growth and development of alfalfa (Medicago sativa), making it necessary to understand the molecular mechanism of alfalfa's adaptation to salt stress. Methods: In this study, alfalfa roots were subjected to salt stress and transcriptomics and metabolomics analyses were performed. Results: The results showed that flavonoid synthesis, hormone synthesis, and transduction pathways may be involved in the alfalfa salt stress adaptation reaction, and that they are related. Combined analysis of differential genes and differential metabolites found that dihydroquercetin and beta-ring hydroxylase (LUT5), ABA responsive element binding factor 2 (ABF2), protein phosphatase PP2C (PP2C) and abscisic acid (ABA) receptor PYL2 (PYL), luteolinidin was significantly correlated with PP2C and phytochrome-interacting factor 4 (PIF4) and (+)-7-isomethyl jasmonate were significantly correlated with flavonol synthase (FLS) gene. (+)-7-isomethyl jasmonate and homoeriodictyol chalcone were significantly correlated with peroxidase (POD). POD was significantly up-regulated under NaCl stress for 6 and 24 h. Moreover, flavonoids, gibberellin (GA), jasmonic acid (JA) and ABA were suggested to play an important role in alfalfa's response to salt stress. Further, GA,ABA, and JA may be involved in the regulation of flavonoids to improve alfalfa's salt tolerance, and JA may be a key signal to promote the synthesis of flavonoids. Discussion: This study revealed the possible molecular mechanism of alfalfa adaptation to salt stress, and identified a number of salt-tolerance candidate genes from the synthesis and signal transduction pathways of flavonoids and plant hormones, providing new insights into the regulatory network of alfalfa response to salt stress.
