Abstract:Electrophysiological recording is a powerful technique to examine neuronal substrates underlying cognition and behavior. Neuropixels probes provide a unique capacity to capture neuronal activity across many brain areas with high spatiotemporal resolution. Neuropixels are also expensive and optimized for acute, head-fixed use, both of which limit the types of behaviors and manipulations that can be studied. Recent advances have addressed the cost issue by showing chronic implant, explant, and reuse of Neuropixels probes, but the methods were not optimized for use in free-moving behavior. There were specific needs for improvement in cabling/connection stability. Here, we extend that work to demonstrate chronic Neuropixels recording, explant, and reuse in a rat model during fully free-moving operant behavior. Similar to prior approaches, we house the probe and headstage within a 3D-printed housing that avoids direct fixation of the probe to the skull, enabling eventual explant. We demonstrate innovations to allow chronic headstage connection with protection against environmental factors and a more stable cabling setup to reduce the tension that can interrupt recording. We demonstrate this approach with rats performing two different behavioral tasks, in each case showing: (1) chronic single- or dual-probe recordings in free-moving rats in operant chambers and (2) reusability of Neuropixels 1.0 probes with continued good single-unit yield after retrieval and reimplant. We thus demonstrate the potential for Neuropixels recordings in a wider range of species and preparations.

Abstract:Electrophysiology has proven invaluable to record neural activity, and the development of Neuropixels probes dramatically increased the number of recorded neurons. These probes are often implanted acutely, but acute recordings cannot be performed in freely moving animals and the recorded neurons cannot be tracked across days. To study key behaviors such as navigation, learning, and memory formation, the probes must be implanted chronically. An ideal chronic implant should (1) allow stable recordings of neurons for weeks; (2) allow reuse of the probes after explantation; (3) be light enough for use in mice. Here, we present the “Apollo Implant”, an open-source and editable device that meets these criteria and accommodates up to two Neuropixels 1.0 or 2.0 probes. The implant comprises a “payload” module which is attached to the probe and is recoverable, and a “docking” module which is cemented to the skull. The design is adjustable, making it easy to change the distance between probes, the angle of insertion, and the depth of insertion. We tested the implant across eight labs in head-fixed mice, freely moving mice, and freely moving rats. The number of neurons recorded across days was stable, even after repeated implantations of the same probe. The Apollo implant provides an inexpensive, lightweight, and flexible solution for reusable chronic Neuropixels recordings.

The DREAM implant: A Lightweight, Modular and Cost-Effective Implant System for Chronic Electrophysiology in Head-fixed and Freely Behaving Mice

Abstract:Chronic electrophysiological recordings in rodents have significantly improved our understanding of neuronal dynamics and their behavioral relevance. However, current methods for chronically implanting probes present steep trade-offs between cost, ease of use, size, adaptability and long-term stability. This protocol introduces a novel chronic probe implant system for mice called the DREAM (Dynamic, Recoverable, Economical, Adaptable and Modular), designed to overcome the trade-offs associated with currently available options. The system provides a lightweight, modular and cost-effective solution with standardized hardware elements that can be combined and implanted in straightforward steps and explanted safely for recovery and multiple re-use of probes, significantly reducing experimental costs. The DREAM implant system integrates three hardware modules: (1) a microdrive that can carry all standard silicon probes, allowing experimenters to adjust recording depth across a travel distance of up to 7mm; (2) a 3D-printable, open-source design for a wearable Faraday cage covered in copper mesh for electrical shielding, impact protection and connector placement, and (3) a miniaturized head-fixation system for improved animal welfare and ease of use. The corresponding surgery protocol was optimized for speed (total duration: 2 hours), probe safety and animal welfare. The resulting implants had minimal impact on animals behavioral repertoire, were easily applicable in freely moving and head-fixed contexts and delivered clearly identifiable spike waveforms and healthy neuronal responses for weeks of data collection post-implant. Infections and other surgery complications were extremely rare. As such, the DREAM implant system is a versatile, cost-effective solution for chronic electrophysiology in mice, enhancing animal well-being, and enabling more ethologically sound experiments. Its design simplifies experimental procedures across various research needs, increasing accessibility of chronic electrophysiology in rodents to a wide range of research labs.

Large scale, simultaneous, chronic neural recordings from multiple brain areas

Abstract:Understanding how brain activity is related to animal behavior requires measuring multi-area interactions on multiple timescales. However, methods to perform chronic, simultaneous recordings of neural activity from many brain areas are lacking. Here, we introduce a novel approach for independent chronic probe implantation that enables flexible, simultaneous interrogation of neural activity from many brain regions during head restrained or freely moving behavior. The approach, that we called ( dependent ovetail implants for lectrophysiology), enables repeated retrieval and reimplantation of probes. The chronic implantation approach can be combined with other modalities such as skull clearing for cortex wide access and optogenetics with optic fibers. Using this approach, we implanted 6 probes chronically in one hemisphere of the mouse brain. The implant is lightweight, allows flexible targeting with different angles, and offers enhanced stability. Our approach broadens the applications of chronic recording while retaining its main advantages over acute recordings (superior stability, longitudinal monitoring of activity and freely moving interrogations) and provides an appealing venue to study processes not accessible by acute methods, such as the neural substrate of learning across multiple areas.

Abstract:Neuropixels probes represent the state-of-the-art for high-yield electrophysiology in neuroscience: the simultaneous recording of hundreds of neurons is now routinely carried out in head-restrained animals. In contrast, neural recording in unrestrained animals, as well as recording and tracking neurons over days, remains challenging, though it is possible using chronic implants. A major challenge is the availability of simple methods that can be implemented with limited or no prior experience with Neuropixels probes, while achieving reliable, reusable, versatile high-density electrophysiology. Here we developed, deployed, and evaluated the real-world performance of Repix, a chronic implantation system that permits the repeated re-use of Neuropixels probes. The lightweight system allows implanted animals to express a full range of natural behaviors, including social behaviors. We show that Repix allows the recording of hundreds of neurons across many months, up to a year, with implants across cortical and subcortical brain regions. Probes can be reused repeatedly with stable yield. Repix has been used by 16 researchers in 10 laboratories to date, and we evaluated the real-world performance of Repix in a variety of chronic recording paradigms in both mice and rats with a combined 209 implantations. We found that the key advantage of Repix is robustness and simplicity. Adopters of Repix became proficient at five procedures on average, regardless of prior experience with electrophysiology. With the companion protocol alongside this article, the performance and user-friendliness of Repix should facilitate a wide uptake of chronic Neuropixels recordings.

Abstract:High-density linear probes, like Neuropixels, provide an unprecedented opportunity to understand how neural populations within specific laminar compartments contribute to behavior. Marmoset monkeys, unlike macaque monkeys, have a lissencephalic (smooth) cortex that enables recording perpendicular to the cortical surface, thus making them an ideal animal model for studying laminar computations. Here we present a method for acute Neuropixels recordings in the common marmoset ( Callithrix jacchus ). The approach replaces the native dura with an artificial silicon-based dura that grants visual access to the cortical surface, which is helpful in avoiding blood vessels, ensures perpendicular penetrations, and could be used in conjunction with optical imaging or optogenetic techniques. The chamber housing the artificial dura is simple to maintain with minimal risk of infection and could be combined with semi-chronic microdrives and wireless recording hardware. This technique enables repeated acute penetrations over a period of several months. With occasional removal of tissue growth on the pial surface, recordings can be performed for a year or more. The approach is fully compatible with Neuropixels probes, enabling the recording of hundreds of single neurons distributed throughout the cortical column. Significance statement The cerebral cortex of the macaque monkey is extensively folded, which poses a major problem for studying laminar computations in many cortical areas. Marmosets, however, have a smooth brain that allows for simultaneous recordings from all layers of the cortex in areas that are buried deep in sulci in the macaque. In this manuscript, we describe an artificial dura system that utilizes the state-of-the-art in high-density probes, Neuropixels. This system enables us to easily insert multiple Neuropixels into the marmoset cortex normal to the cortical surface permitting repeated laminar recordings for up to a year or more.

Abstract:Objective. Recording and stimulating neuronal activity across different brain regions requires interfacing at multiple sites using dedicated tools while tissue reactions at the recording sites often prevent their successful long-term application. This implies the technological challenge of developing complex probe geometries while keeping the overall footprint minimal, and of selecting materials compatible with neural tissue. While the potential of soft materials in reducing tissue response is uncontested, the implantation of these materials is often limited to reliably target neuronal structures across large brain volumes. Approach. We report on the development of a new multi-electrode array exploiting the advantages of soft and stiff materials by combining 7-µm-thin polyimide wings carrying platinum electrodes with a silicon backbone enabling a safe probe implantation. The probe fabrication applies microsystems technologies in combination with a temporal wafer fixation method for rear side processing, i.e. grinding and deep reactive ion etching, of slender probe shanks and electrode wings. The wing-type neural probes are chronically implanted into the entorhinal-hippocampal formation in the mouse for in vivo recordings of freely behaving animals. Main results. Probes comprising the novel wing-type electrodes have been realized and characterized in view of their electrical performance and insertion capability. Chronic electrophysiological in vivo recordings of the entorhinal-hippocampal network in the mouse of up to 104 days demonstrated a stable yield of channels containing identifiable multi-unit and single-unit activity outperforming probes with electrodes residing on a Si backbone. Significance. The innovative fabrication process using a process compatible, temporary wafer bonding allowed to realize new Michigan-style probe arrays. The wing-type probe design enables a precise probe insertion into brain tissue and long-term stable recordings of unit activity due to the application of a stable backbone and 7-µm-thin probe wings provoking locally a minimal tissue response and protruding from the glial scare of the backbone.
Mechanically adaptive and deployable intracortical probes enable long-term neural electrophysiological recordings

Abstract:Flexible intracortical probes offer important opportunities for stable neural interfaces by reducing chronic immune responses, but their advances usually come with challenges of difficult implantation and limited recording span. Here, we reported a mechanically adaptive and deployable intracortical probe, which features a foldable fishbone-like structural design with branching electrodes on a temperature-responsive shape memory polymer (SMP) substrate. Leveraging the temperature-triggered soft-rigid phase transition and shape memory characteristic of SMP, this probe design enables direct insertion into brain tissue with minimal footprint in a folded configuration while automatically softening to reduce mechanical mismatches with brain tissue and deploying electrodes to a broader recording span under physiological conditions. Experimental and numerical studies on the material softening and structural folding-deploying behaviors provide insights into the design, fabrication, and operation of the intracortical probes. The chronically implanted neural probe in the rat cortex demonstrates that the proposed neural probe can reliably detect and track individual units for months with stable impedance and signal amplitude during long-term implantation. The work provides a tool for stable neural activity recording and creates engineering opportunities in basic neuroscience and clinical applications.

Abstract:All Power Electronic circuits suffer under the presence of Electromagnetic Interference (EMI) which are caused by the rapid switching of the power switches, which are used to modulate an average voltage over a switching period. The common strategy to reduce the effects onto connected circuits or the utility grid is to use EMI filters. Advanced strategies use active EMI filters which compensate the EMI influence onto the circuitry by inducing the opposed EMI creating current into the circuit, which ideally results in cancellation. This paper presents a new approach which directly uses the gate control signals to generate these opposed commands. Additionally this approach uses the low voltage driver supply for these commands to reduce the component cost, the needed isolation and complexity of the overall circuitry. The described concepts are underlined with measurements on a downscaled full bridge inverter.
Uitra-Flexible, High-Density Neural Electrode Probes for Reliable Multi-Region Neural Activity Monitoring

Abstract:We designed, and fabricated an ultra-flexible nanofabricated neural probe to achieve reliable multi-region neural activities recording simultaneously in both superficial and deep structures of brain for freely moving mice. High spiking yield of up to 85.2 % has been achieved for over 8 weeks with a minimally invasive (with each shank only 0.5 mm diameter hole drill for craniotomy) in-vivo implantation. Each probe has 128 recording sites evenly distributed over 4 shanks with each shank length of 2700 microns, cross section of 72×1.5 -μm. The flexible nanofabricated neural probes were then implanted in freely moving mice, achieving both acute and chronic recordings from the neurons in the superficial region motor cortex (M1) and deep region caudate putamen (CPu). The scalable neural probe fabrication methods and high performance ultraflexible probes pave the way towards the brain-wide neural activities monitoring for freely behaving lives.

Abstract:Electrical neural interfaces provide direct communication pathways between living brain tissue and engineered devices to understand brain function. However, conventional neural probes have remained limited in providing stable, long-lasting recordings because of large mechanical and structural mismatches with respect to brain tissue. The development of flexible probes provides a promising approach to tackle these challenges. In this review, various structural designs of flexible intracortical probes for promoting long-term neural integration, including thin film filament and mesh probe structures that provide similar geometric and mechanical properties to brain tissue and self-deployable probe structure that enables moving the functional sensors away from the insertion trauma, are summarized, highlighting the important role of structural design in improving the long-term recording stability of neural probes.

Abstract:To understand the neural basis of behavior, it is essential to measure spiking dynamics across many interacting brain regions. While new technologies, such as Neuropixels probes, facilitate multi-regional recordings, significant surgical and procedural hurdles remain for these experiments to achieve their full potential. Here, we describe a novel 3D-printed cranial-replacement implant (SHIELD) enabling electrophysiological recordings from distributed areas of the mouse brain. This skull-shaped implant is designed with customizable insertion holes, allowing dozens of cortical and subcortical structures to be recorded in a single mouse using repeated multi-probe insertions over many days. We demonstrate the procedure’s high success rate, biocompatibility, lack of adverse effects on behavior, and compatibility with imaging and optogenetics. To showcase the scientific utility of the SHIELD implant, we use multi-probe recordings to reveal novel insights into how alpha rhythms organize spiking activity across visual and sensorimotor networks. Overall, this method enables powerful large-scale electrophysiological measurements for the study of distributed brain computation.

Abstract:Abstract Electrical and optical monitoring of neural activity is major approaches for studying brain functions. Each has its own set of advantages and disadvantages, such as the ability to determine cell types and temporal resolution. Although opto-electrical bimodal recording is beneficial by enabling us to exploit the strength of both approaches, it has not been widely used. In this study, we devised three methods of bimodal recording from a deep brain structure in awake head-fixed mice by chronically implanting a gradient-index (GRIN) lens and electrodes. First, we attached four stainless steel electrodes to the side of a GRIN lens and implanted them in a mouse expressing GCaMP6f in astrocytes. We simultaneously recorded local field potential (LFP) and GCaMP6f signal in astrocytes in the hippocampal CA1 area. Second, implanting a silicon probe electrode mounted on a custom-made microdrive within the focal volume of a GRIN lens, we performed bimodal recording in the CA1 area. We monitored LFP and fluorescent changes of GCaMP6s-expressing neurons in the CA1. Third, we designed a 3D-printed scaffold to serve as a microdrive for a silicon probe and a holder for a GRIN lens. This scaffold simplifies the implantation process and makes it easier to place the lens and probe accurately. Using this method, we recorded single unit activity and LFP electrically and GCaMP6f signals of single neurons optically. Thus, we show that these opto-electrical bimodal recording methods using a GRIN lens and electrodes are viable approaches in awake head-fixed mice.

Abstract:Drug resistant focal epilepsy can be treated by resecting the epileptic focus requiring a precise focus localization using stereoelectroencephalography (SEEG) probes. As commercial SEEG probes offer only a limited spatial resolution, probes of higher channel count and design freedom enabling the incorporation of macro and microelectrodes would help increasing spatial resolution and thus open new perspectives for investigating mechanisms underlying focal epilepsy and its treatment. This work describes a new fabrication process for SEEG probes with materials and dimensions similar to clinical probes enabling recording single neuron activity at high spatial resolution. Polyimide is used as a biocompatible flexible substrate into which platinum electrodes and leads are... The resulting probe features match those of clinically approved devices. Tests in saline solution confirmed the probe stability and functionality. Probes were implanted into the brain of one monkey (Macaca mulatta), trained to perform different motor tasks. Suitable configurations including up to 128 electrode sites allow the recording of task-related neuronal signals. Probes with 32 and 64 electrode sites were implanted in the posterior parietal cortex. Local field potentials and multi-unit activity were recorded as early as one hour after implantation. Stable single-unit activity was achieved for up to 26 days after implantation of a 64-channel probe. All recorded signals showed modulation during task execution. With the novel probes it is possible to record stable biologically relevant data over a time span exceeding the usual time needed for epileptic focus localization in human patients. This is the first time that single units are recorded along cylindrical polyimide probes chronically implanted 22 mm deep into the brain of a monkey, which suggests the potential usefulness of this probe for human applications.

Abstract:Studying brain function and its local circuit dynamics requires neural interfaces that can record and stimulate the brain with high spatiotemporal resolution. Optogenetics, a technique that genetically targets specific neurons to express light-sensitive channel proteins, provides the capability to control central nervous system neuronal activity in mammals with millisecond time precision. This technique enables precise optical stimulation of neurons and simultaneous monitoring of neural response by electrophysiological means, both in the vicinity of and distant to the stimulation site. We previously demonstrated, in vitro, the dual capability (optical delivery and electrical recording) while testing a novel hybrid device (optrode-MEA), which incorporates a tapered coaxial optical electrode (optrode) and a 100 element microelectrode array (MEA). Here we report a fully chronic implant of a new version of this device in ChR2-expressing rats, and demonstrate its use in freely moving animals over periods up to 8 months. In its present configuration, we show the device delivering optical excitation to a single cortical site while mapping the neural response from the surrounding 30 channels of the 6 x 6 element MEA, thereby enabling recording of optically modulated single-unit and local field potential activity across several millimeters of the neocortical landscape.
Chronic, cortex-wide imaging of specific cell populations during behavior

Abstract:Measurements of neuronal activity across brain areas are important for understanding the neural correlates of cognitive and motor processes like attention, decision-making, and action selection. However, techniques that allow cellular resolution measurements are expensive and require a high degree of technical expertise, which limits their broad use. Widefield imaging of genetically encoded indicators is a high throughput, cost effective, and flexible approach to measure activity of specific cell populations with high temporal resolution and a cortex-wide field of view. Here we outline our protocol for assembling a widefield setup, a surgical preparation to image through the intact skull, and imaging neural activity chronically in behaving, transgenic mice that express a calcium indicator in specific subpopulations of cortical neurons. Further, we highlight a processing pipeline that leverages novel, cloud-based methods to analyze large-scale imaging datasets. The protocol targets labs that are seeking to build macroscopes, optimize surgical procedures for long-term chronic imaging, and/or analyze cortex-wide neuronal recordings.

Abstract:Emerging research on brain-machine interfaces (BMIs) requires the development of animal models for testing implantable BMI electrodes. New models are necessary in order to characterize and test newly constructed electrodes in an acute environment, and their properties and performance need to be evaluated in long-term, chronic implantations. Owing to their availability, small size and neuroanatomical similarity to the human brain, minipigs are frequently used for neurological studies. Despite this fact, there are still no standardized experimental and neurosurgical procedures available for recording of cortical potentials using implantable BMI electrodes in minipigs, and, until now, it was unclear whether these animals could also be used for long-term subdural electrode implantations. We have therefore evaluated the potential use of minipigs for acute and chronic implantation of micro-electrocorticogram (μECoG) electrodes we newly developed for BMI applications and we present a standardized neurosurgical approach to the minipig's cerebral cortex. A neurophysiological setup is described which is suitable to perform recordings of somatosensory evoked potentials (SEPs) with high spatial resolution - down to approx. 1-mm inter-electrode distance. Perioperative management, anesthesia and anatomical landmarks for electrode placement are discussed and common surgical pitfalls are described. While, due to their specific cranial anatomy, minipigs appear not optimally suited for chronic subdural implantations, the findings of the present study indicate that μECoG recording from the minipig cortex is a valuable new approach for acute in vivo characterization of subdural BMI electrode function.
Lightweight, wireless LED implant for chronic manipulation in vivo of spontaneous activity in neonatal mice

Abstract:Background: Long-term manipulation of activity in the neonatal rodent brain can help us understand healthy development, but also involves a set of challenges unique to the neonatal animal. As pups are small, cannot be separated from their mother for long periods of time, and must be housed in a nest, many traditional techniques are unusable during the first two postnatal weeks. New method: Here, we describe the use of magnetic resonance induction to allow wireless and chronic optogenetic manipulation of spontaneous activity in mouse pups during the second postnatal week. Results: Pups were implanted with a lightweight receiver coupled to an LED and successfully returned to the homecage. A transmitter coil surrounding the homecage drove the implanted LED and was regulated by a microcontroller to allow flexible, precisely-timed and wireless control over neuronal manipulation. In vivo patch-clamp recordings verified that activation of the LED triggered bursts of action potentials in layer 2/3 neurons that expressed channelrhodopsin-2 in the visual cortex without directly affecting neighboring, non-expressing neurons. The implants are stable and functional for at least 10 days and do not have an impact on the weight gain of pups. Implanted pups' behavior is mildly affected only briefly after surgery, while maternal behavior of dams remains unaffected. Comparison with existing method(s): In contrast to most other methods for wireless optogenetic stimulation, the small size and low weight of the receiver allow complete implantation in animals that are as small as a newborn mouse. Conclusions: This method is ideal for investigating the function and development of cortical circuits in small and developing animals. Furthermore, our method is economical and easy to adapt to diverse experimental designs.

Abstract:Background: Electrical probes have been widely used for recording single-unit spike activity and local field potentials (LFPs) in brain regions. However, setting up an easily-assembled large-scale recording in multiple brain regions for long-term and stable neural activity monitoring is still a hard task. New method: We established a novel 3D-printed multi-drive system with high-density (up to 256 channels) tetrodes/grid electrodes that enables us to record cortical and subcortical brain regions in freely behaving animals. Results: In this paper, we described the design and fabrication of this system in detail. By using this system, we obtained successful recording on both spikes and LFPs from seven distinct brain regions that are related to memory function. Comparision with existing methods: The low cost, large-scale electrodes with small size and flexible 3D-printed design of the system allow us to implant assembled tetrodes or grid electrodes into multiple target brain areas. Conclusions: The 3D-printed large-scale multi-drive platform we described here may serve as a powerful new tool for future studies of brain circuitry functions.
The TD drive - A parametric, open-source implant for multi-area electrophysiological recordings in behaving and sleeping rats

Abstract:Intricate interactions between multiple brain areas underlie most functions attributed to the brain. The process of learning, as well as formation and consolidation of memories are two examples that rely heavily on functional connectivity across the brain. In addition, investigating hemispheric similarities and/or differences goes hand in hand with these multi-area interactions. Electrophysiological studies trying to further elucidate these complex processes thus depend on recording brain activity at multiple locations simultaneously and often in a bilateral fashion. Presented here is a 3D-printable implant for rats, named TD drive, capable of symmetric, bilateral wire electrode recordings, currently in up to ten distributed brain areas simultaneously. The open-source design was created employing parametric design principles, allowing prospective users to easily adapt the drive design to their needs by simply adjusting high-level parameters, such as anterior-posterior and medio-lateral coordinates of the recording electrode locations. The implant design was validated in n = 20 Lister Hooded rats that performed different tasks. The implant was compatible with tethered sleep recordings and open field recordings (Object Exploration) as well as wireless recording in a large maze (HexMaze 9×5 m) using two different commercial recording systems and headstages. In sum, presented here is the adaptable design and assembly of a new electrophysiological implant facilitating fast preparation and implantation.
