Abstract:The interactions of hydrated ions with molecular and macromolecular solution and interface partners are strong on a chemical energy scale. Here, we recount the foremost ab initio theory for the evaluation of the hydration free energies of ions, namely, quasi-chemical theory (QCT). We focus on anions, particularly halides but also the hydroxide anion, because they have been outstanding challenges for all theories. For example, this work supports understanding the high selectivity for F- over Cl- in fluoride-selective ion channels despite the identical charge and the size similarity of these ions. QCT is built by the identification of inner-shell clusters, separate treatment of those clusters, and then the integration of those results into the broader-scale solution environment. Recent work has focused on a close comparison with mass-spectrometric measurements of ion-hydration equilibria. We delineate how ab initio molecular dynamics (AIMD) calculations on ion-hydration clusters, elementary statistical thermodynamics, and electronic structure calculations on cluster structures sampled from the AIMD calculations obtain just the free energies extracted from the cluster experiments. That theory-experiment comparison has not been attempted before the work discussed here, but the agreement is excellent with moderate computational effort. This agreement reinforces both theory and experiment and provides a numerically accurate inner-shell contribution to QCT. The inner-shell complexes involving heavier halides display strikingly asymmetric hydration clusters. Asymmetric hydration structures can be problematic for the evaluation of the QCT outer-shell contribution with the polarizable continuum model (PCM). Nevertheless, QCT provides a favorable setting for the exploitation of PCM when the inner-shell material shields the ion from the outer solution environment. For the more asymmetrically hydrated, and thus less effectively shielded, heavier halide ions clustered with waters, the PCM is less satisfactory. We therefore investigate an inverse procedure in which the inner-shell structures are sampled from readily available AIMD calculations on the bulk solutions. This inverse procedure is a remarkable improvement; our final results are in close agreement with a standard tabulation of hydration free energies, and the final composite results are independent of the coordination number on the chemical energy scale of relevance, as they should be. Finally, a comparison of anion hydration structure in clusters and bulk solutions from AIMD simulations emphasize some differences: the asymmetries of bulk solution inner-shell structures are moderated compared with clusters but are still present, and inner hydration shells fill to slightly higher average coordination numbers in bulk solution than in clusters.

Abstract:The particle swarm optimization method in conjunction with density functional calculations is used to search the lower energy structures for the cationic water clusters (H2O)5(+). Geometry optimization, vibrational analysis, and infrared spectrum calculation are performed for the most interesting clusters at the MP2/aug-cc-pVDZ level. The relationships between their structural arrangements and their energies are discussed. According to their relative Gibbs free energies, their energy order is determined and four lowest energy isomers are found to have a relative population surpassing 1% below 350 K. Studies reveal that, among these four isomers, one new cluster found here also contributes a lot to the experimental infrared spectrum. Based on topological analysis and reduced density gradient analysis, some meaningful points are found by studying the structural characteristics and the bonding strengths of these cationic water clusters: in the first solvation shell, the central H3O(+) motifs may have a stronger interaction with the OH radical than with the water molecules. The interaction in the second solvation shell may also be stronger than that in the first solvation shell, which is opposite to our intuition.

Abstract:The possible low-energy structures of the anionic, neutral, and cationic water clusters OHn(H2O)(4) (n = 0, +/- 1) were investigated using the particle swarm optimization algorithm together with ab Mid calculations. Geometry optimization and vibrational analysis for possible low-lying water clusters were conducted at the MP2/aug-cc-pVDZ level and further verified at the CCSD(T)/aug-cc-pVTZ level. The results revealed obvious structural differences between the OH+ (H2O)(4), OH- (H2O)(4), and OH- (H2O)(4) clusters. We found that correcting for the zero-point vibrational energies and basis set superposition error exerted a substantial influence on the order of relative energies for the OH- (H2O)(4) and OH+ (H2O)(4) clusters. Topological analysis revealed that both the number and strength of hydrogen bonds were greater for the OH- (H2O)(4) cluster compared with the OH+ (H2O)(4) and OH (H2O)(4) clusters. The highest occupied molecular orbitals (HOMOs) of the anionic OH- (H2O)(4) cluster were mainly located on the OH- ion and the HOMO-1s and HOMO-2s levels were mainly located on the H2O molecules, whereas in the neutral OH(H2O)(4) and cationic OH+ (H2O)(4) clusters, the singly occupied molecular orbitals mainly originated from the water molecules.

Abstract:The 16 lowest energy isomers of cationic water cluster (H2O)(9)(+) have been comprehensively searched by the particle swarm optimization algorithm combined with quantum chemistry calculations. Geometric optimization and vibration analysis of the interesting isomers were made in the MP2/aug-cc-pVDZ level. Our results show that cage structure is the most stable at low temperatures. The relative Gibbs free energy below 400 K was calculated, which indicates that the stability of the cage structure decreases as the temperature increases while the energy of ring is relatively slow. We also illustrate the computationally simulated IR spectra obtained at six different calculated levels and individual IR spectroscopy for seven isomers. The obtained molecular orbits of six representative isomers show good agreement with experiment. Finally, through the topological analysis and density gradient analysis, we compared the interaction between the H3O+ core and H2O as well as the OH radicals. (C) 2017 Elsevier B.V. Abstract:The low-lying isomers of cationic water cluster (HO) have been globally explored by using particle swarm optimization algorithm in conjunction with quantum chemical calculations. Compared with previous results, our searching method covers a wide range of structural isomers of (HO) and therefore turns out to be more effective. With these local minima, geometry optimization and vibrational analysis are performed for the most interesting clusters at second-order Møller-Plesset (MP2)/aug-cc-pVDZ level, and their energies are further refined at MP2/aug-cc-pVTZ and coupled-cluster theory with single, double, and perturbative triple excitations/aug-cc-pVDZ level. The interaction energies using the complete basis set limits at MP2 level are also reported. The relationships between their structure arrangement and their energies are discussed. Based on the results of thermal simulation, structural change from a four-numbered ring to a tree-like structure occurs at T ≈ 45 K, and the relative population of six lowest-free-energy isomers is found to exceed 4% at some point within the studied temperature range. Studies reveal that, among these six isomers, two new-found isomers constitute 10% of isomer population at 180 K, and the experimental spectra can be better explained with inclusions of the two isomers. The molecular orbitals for six representative cationic water clusters are also studied. Through topological and reduced density gradient analysis, we investigated the structural characteristics and the bonding strengths of these water cluster radical cations.

Abstract:The structures of the ionized water cluster (H2O)(7)(+) are investigated through the particle swarm optimization method combined with ab initio method. Some new lower energy structures are found after geometric optimization at the MP2/aug-cc-pVDZ level when compared with previous report. We studied the effect of the zero point vibrational energies on the relative energy order of these isomers, the relationship between their schemes and their relative energies, and the composition of their foremost molecular orbitals. The relative free energies of (H2O)(7)(+) isomers below 350 K, the infrared spectra of five lowest energy isomers, and their electronic characteristics were discussed in detail, respectively. Based on topological analysis and reduced density gradient analysis, we find that the interaction between H3O+ core and water molecules is stronger than the interaction between OH radical and water molecules by comparing the structural and the bonding strengths within these cationic water clusters. Abstract:Experimental studies on ion-water clusters have provided insights into the microscopic aspects of hydration phenomena. One common view is that extending those experimental studies to larger cluster sizes would give the single ion absolute hydration free energies not obtainable by classical thermodynamic methods. This issue is reanalyzed in the context of recent computations and molecular theories on ion hydration, particularly considering the hydration of H$^+$, Li$^+$, Na$^+$, and HO$^-$ ions and thence the hydration of neutral ion pairs. The hydration free energies of neutral pairs computed here are in good agreement with experimental results, whereas the calculated absolute hydration free energies, and the excess chemical potentials, deviate consistently from some recently tabulated hydration free energies based on ion-water cluster data. We show how the single ion absolute hydration free energies are not separated from the potential of the phase in recent analyses of ion-water cluster data, even in the limit of large cluster sizes. We conclude that naive calculations on ion-water clusters ought to agree with results obtained from experimental studies of ion-water clusters because both values include the contribution, somewhat extraneous to the local environment of the ion, from the potential of the phase.

Abstract:Accurate predictions of the hydration free energy for anions typically have been more challenging than for cations. Hydrogen bond donation to the anion in hydrated clusters such as $\mathrm{F(H_2O)}_n{}^-$ can lead to delicate structures. Consequently, the energy landscape contains many local minima, even for small clusters, and these minima present a challenge for computational optimization. Utilization of cluster experimental results for the free energies of gas-phase clusters shows that, even though anharmonic effects are interesting, they need not be troublesome magnitudes for careful applications of quasi-chemical theory to ion hydration. Energy-optimized cluster structures for anions can leave the central ion highly exposed and application of implicit solvation models to these structures can incur more serious errors than for metal cations. Utilizing cluster structures sampled from ab initio molecular dynamics simulations substantially fixes those issues.

Abstract:The hydration-free energy of the Cu2+ cation stands as a crucial parameter for comprehending its reactivity with various molecules. However, the existing literature lacks a definitive consensus on this value. To solve this problem, we use the cluster continuum model to evaluate this parameter accurately, requiring the determination of the energy potential of Cu2+(H2O)n clusters at different temperatures. Our project initiates with an exploration of structures, relative stabilities, infrared spectroscopy, binding energies, and clustering energies of hydrated Copper dication clusters, utilizing the MP2 ab initio method. We propose a unique fit function capable of precisely deriving binding and clustering energies per solvent molecule for the solvated Cu2+ cation in water. Furthermore, we extend our findings to encompass ammonia as a solvent. The binding and clustering energies exhibit minimal changes showcasing remarkable consistency between water and ammonia as solvents. This saturation phenomenon allows us to understand the behavior of solvated ions.

Abstract:Anion hydration is complicated by H-bond donation between neighboring water molecules in addition to H-bond donation to the anion. This situation can lead to competing structures for chemically simple clusters like (H$_2$O)$_n$Cl$^-$ and to anharmonic vibrational motions. Quasi-chemical theory builds from electronic structure treatment of isolated ion-water clusters, partitions the hydration free energy into inner-shell and outer-shell contributions, and provides a general statistical mechanical framework to study complications of anion hydration. The present study exploits dynamics calculations on isolated (H$_2$O)$_n$Cl$^-$ clusters to account for anharmonicity, utilizing ADMP (atom-centered basis sets and density-matrix propagation) tools. Comparing singly hydrated F$^-$ and Cl$^-$ clusters, classic OH-bond donation to the anion occurs for F$^-$, while Cl$^-$ clusters exhibit more flexible but dipole-dominated interactions between ligand and ion. The predicted Cl$^-$ -- F$^-$ hydration free energy difference agrees well with experiment, a significant theoretical step for addressing issues like Hofmeister ranking and selectivity in ion channels.

Simulating core electron binding energies of halogenated species adsorbed on ice surfaces and in solution via relativistic quantum embedding calculations

Abstract:In this work, we investigate the effects of the environment on the X-ray photoelectron spectra of hydrogen chloride and chloride ions adsorbed on ice surfaces, as well as of chloride ions in water droplets. In our approach, we combine a density functional theory (DFT) description of the ice surface with that of halogen species using the recently developed relativistic core-valence separation equation of motion coupled cluster (CVS-EOM-IP-CCSD) via the frozen density embedding formalism (FDE), to determine the K and L1,2,3 edges of chlorine. Our calculations, which incorporate temperature effects through snapshots from classical molecular dynamics simulations, are shown to reproduce experimental trends in the change of the core binding energies of Cl- upon moving from a liquid (water droplets) to an interfacial (ice quasi-liquid layer) environment. Our simulations yield water valence band binding energies in good agreement with experiment, which vary little between the droplets and the ice surface. For halide core binding energies there is an overall trend for overestimating experimental values, though good agreement between theory and experiment is found for Cl- in water droplets and on ice. For HCl on the other hand there are significant discrepancies between experimental and calculated core binding energies when we consider structural models that maintain the H-Cl bond more or less intact. An analysis of models that allow for pre-dissociated and dissociated structures suggests that experimentally observed chemical shifts in binding energies between Cl- and HCl would require that H+ (in the form of H3O+) and Cl- are separated by roughly 4-6 Å.
Predictive simulations of ionization energies of solvated halide ions with relativistic embedded Equation of Motion Coupled-Cluster Theory

Abstract:A subsystem approach for obtaining electron binding energies in the valence region and apply it to the case of halide ions (X$^-$, X = F-At) in water. This approach is based on electronic structure calculations combining the relativistic equation of motion coupled-cluster method for electron detachment (EOM-IP-CCSD) and density functional theory via the frozen density embedding (FDE) approach, using structures from classical molecular dynamics with polarizable force fields for discrete systems (in the present study, droplets containing the anion and 50 water molecules). Our results indicate one can accurately capture both the large solvent effect observed for the halides as well as the splitting of their ionization signals due to the increasingly large spin-orbit coupling of the p$_{3/2}$-p$_{1/2}$ manifold across the series, at an affordable computational cost. Furthermore, due to the quantum mechanical treatment of both solute and solvent, electron binding energies of semi-quantitative quality are also obtained also obtained for (bulk) water as by-products of the calculations for the halogens (in droplets).

Polarization and Charge Transfer in the Hydration of Chloride Ions

Abstract:A theoretical study of the structural and electronic properties of the chloride ion and water molecules in the first hydration shell is presented. The calculations are performed on an ensemble of configurations obtained from molecular dynamics simulations of a single chloride ion in bulk water. The simulations utilize the polarizable AMOEBA force field for trajectory generation, and MP2-level calculations are performed to examine the electronic structure properties of the ions and surrounding waters in the external field of more distant waters. The ChelpG method is employed to explore the effective charges and dipoles on the chloride ions and first-shell waters. The Quantum Theory of Atoms in Molecules (QTAIM) is further utilized to examine charge transfer from the anion to surrounding water molecules. From the QTAIM analysis, 0.2 elementary charges are transferred from the ion to the first-shell water molecules. The default AMOEBA model overestimates the average dipole moment magnitude of the ion compared with the estimated quantum mechanical value. The average magnitude of the dipole moment of the water molecules in the first shell treated at the MP2 level, with the more distant waters handled with an AMOEBA effective charge model, is 2.67 D. This value is close to the AMOEBA result for first-shell waters (2.72 D) and is slightly reduced from the bulk AMOEBA value (2.78 D). The magnitude of the dipole moment of the water molecules in the first solvation shell is most strongly affected by the local water-water interactions and hydrogen bonds with the second solvation shell, rather than by interactions with the ion.

Abstract:AIMS/BACKGROUND The innervation pattern of the guinea-pig liver is similar to that of the human liver. However, many aspects of the distribution of the neuronal isoform of the enzyme nitric oxide synthase (nNOS) in the guinea-pig liver and its colocalization with neuropeptides remain to be elucidated. METHODS The distribution of nNOS was studied in fixed guinea-pig liver by light microscopic immunohistochemistry. Confocal analysis was used to determine its colocalization with neuropeptide Y (NPY) or calcitonin gene-related peptide (CGRP). RESULTS nNOS-immunoreactive (nNOS-IR) nerves were observed in relation to hilar and interlobar vessels and in Glisson's capsule. A few nNOS-IR ganglia were observed in the extrahepatic bile duct and close to the interlobar portal triads. In addition, nNOS-IR fibers were located in the interlobular portal triads and pervading the parenchyma. Moreover, nNOS-IR nerves were demonstrated for the first time in the larger central veins and in the hepatic vein. nNOS-NPY and nNOS-CGRP colocalizations were detected in the fibromuscular layer of the bile duct and periductal plexus, respectively. CONCLUSIONS These results support the phylogenetic conservation of the nNOS-IR hepatic innervation and its possible contribution to the regulation of hepatic blood flow and certain hepatic functions.
Hydration of aminobenzoic acid: structures and non-covalent bondings of aminobenzoic acid-water clusters

Abstract:Micro-hydration of the aminobenzoic acid is essential to understand its interaction with surrounding water molecules. Understanding the micro-hydration of the aminobenzoic acid is also essential to study its remediation from wastewater. Therefore, we explored the potential energy surfaces (PESs) of the para-aminobenzoic acid-water clusters, ABW , , to study the microsolvation of the aminobenzoic acid in water. In addition, we performed a quantum theory of atoms in molecules (QTAIM) analysis to identify the nature of non-covalent bondings in the aminobenzoic acid-water clusters. Furthermore, temperature effects on the stability of the located isomers have been examined. The located structures have been used to calculate the hydration free energy and the hydration enthalpy of the aminobenzoic acid using the cluster continuum solvation model. The hydration free energy and the hydration enthalpy of the aminobenzoic acid at room temperature are evaluated to be −7.0 kcal/mol and −18.1 kcal/mol, respectively. The hydration enthalpy is in perfect agreement with a previous experimental estimate. Besides, temperature effects on the calculated hydration enthalpy and free energy are reported. Finally, we calculated the gas phase binding energies of the most stable structures of the ABW clusters using twelve functionals of density functional theory (DFT), including empirical dispersion. The DFT functionals are benchmarked against the DLPNO-CCSD(T)/CBS. We have found that the three most suitable DFT functionals are classified in the following order: PW6B95D3 > MN15 > B97XD. Therefore, the PW6B95D3 functional is recommended for further study of the aminobenzoic acid-water clusters and similar systems.

Delving into guest-free and He-filled sI and sII clathrate hydrates: a first-principles computational study

Abstract:The dynamics of the formation of a specific clathrate hydrate as well as its thermodynamic transitions depend on the interactions between the trapped molecules and the host water lattice. The molecular-level understanding of the different underlying processes benefits not only the description of the properties of the system, but also allows the development of multiple technological applications such as gas storage, gas separation, energy transport, etc. In this work we investigate the stability of periodic crystalline structures, such as He@sI and He@sII clathrate hydrates by first-principles computations. We consider such host water networks interacting with a guest He atom using selected density functional theory approaches, in order to explore the effects on the encapsulation of a light atom in the sI/sII crystals, by deriving all energy components (guest-water, water-water, guest-guest). Structural properties and energies were first computed by structural relaxations of the He-filled and empty sI/sII unit cells, yielding lattice and compressibility parameters comparable to experimental and theoretical values available for those hydrates. According to the results obtained, the He enclathration in the sI/sII unit cells is a stabilizing process, and both He@sI and He@sII clathrates, considering single cage occupancy, are predicted to be stable whatever the XDM or D4 dispersion correction applied. Our results further reveal that despite the weak underlying interactions the He encapsulation has a rather notable effect on both lattice parameters and energetics, with the He@sII being the most energetically favorable in accord with recent experimental observations.
Initial excited-state structural dynamics of 5,6-dimethyluracil from resonance Raman spectroscopy.

Abstract:In order to understand the effect of methyl substitution patterns on the initial excited-state structural dynamics of uracil derivatives, we measured the resonance Raman spectra of 5,6-dimethyluracil (5,6-DMU). The results show that the resonance Raman spectrum is a combination of that of 5-methyl- and 6-methyluracil. The resonance Raman excitation profiles (RREPs) and absorption spectrum are simulated with a self-consistent, time-dependent formalism to yield the excited-state slopes and broadening parameters. The initial excited-state structural dynamics occur primarily along the C5═C6 stretching mode, as expected, but with lesser excited-state slopes along each mode compared to 5-methyluracil and 6-methyluracil. This study along with previous experiments with different uracil derivatives show that the presence and positions of the methyl groups seems to determine the partitioning of initial excited-state structural dynamics.
Predictive simulations of core electron binding energies of halogenated species adsorbed on ice surfaces from relativistic quantum embedding calculations

Abstract:We report an investigation of the suitability of quantum embedding for modeling the effects of the environment on the X-ray photoelectron spectra of hydrogen chloride and the chloride ions adsorbed on ice surfaces, as well as of chloride ions in water droplets. In our approach, we combine a density functional theory (DFT) description of the ice surface with that of the halogen species with the recently developed relativistic core-valence separation equation of motion coupled cluster (CVS-EOM-IP-CCSD) via the frozen density embedding formalism (FDE), to determine the K and L$_{1,2,3}$ edges of chlorine. Our calculations, which incorporate temperature effects through snapshots from classical molecular dynamics simulations, are shown to reproduce the experimental trends for L edges of the species on ice surfaces, with respect to changes in temperature as well as the decrease in core binding energies in Cl$^{-}$ with respect to HCl. Finally, we find that in contrast to the L edges, we strongly underestimate the environmental effects on the K edges. We trace this behavior to the inability of the embedding potential obtained with the FDE approach to faithfully reproduce the Kohn-Sham potential of the analogous DFT calculation on the whole (supermolecular) system, and provide an ad hoc correction to the CVS-EOM-IP-CCSD energies, based on ground-state DFT calculations, that yields binding energies with similar accuracy to that observed for the L edges.

Unveiling the energetic complexity of noncovalent interactions in halogenated dimers

Abstract:Abstract The understanding of noncovalent interactions is crucial in explaining critical phenomena such as self‐assembly, chemical reactivity, and crystallization. This work examines the energetic diversity of conformations and local minima for several halogenated dimers, represented as R‐X (R = H, F, CH 3 , CF 3 ; X = Cl, Br, I). Thousands of configurations are randomly generated and refined through geometric optimizations to yield a diverse set of molecular conformers. Frequency calculations were performed for all optimized conformers to confirm that they are local minima. The noncovalent interactions in optimized dimers of halogen‐containing molecules were analyzed with atom in molecules (AIM) method and symmetry‐adapted perturbation theory (SAPT). Additionally, a protocol for generating machine learning models to recover accurate predictions of the physically meaningful SAPT energy components with minor computational cost is presented. These results deepen our understanding of the intricate energy balance and dedicated equilibrium of different noncovalent interactions in halogenated dimers.
