Abstract:The current knowledge on the prospects of using bacteria of the genus Pseudomonas as producers of effective microbiological preparations for the biocontrol of phytopathogenic organisms is summarized and analyzed. Rhizospheric pseudomonads are potential objects of agricultural biotechnology due to the presence of physiological and biochemical features necessary for biocontrol and phytostimulation. These features include tolerance to reactive oxygen species, chemotaxis in relation to root exudates, biosynthesis of siderophores and antibiotic metabolites of various nature. Members of the genus Pseudomonas are known for their great metabolic diversity, which allows them to colonize a wide range of ecological niches, including the rhizosphere. Pseudomonas species isolated from the rhizosphere have a broader catabolic activity than those isolated from the bulk soil, especially for certain sugars, polyols, and amino acids that can be found in root exudates. The wide metabolic diversity allows bacteria to become ubiquitous, forming protective biofilms and colonizing various ecological niches. At the same time, water-retaining capacity, fertility and porosity of the soil, as well as the conditions of mineral nutrition of plants are improved by increasing the availability of N, P, K and Fe. The paper describes in detail the main biologically active metabolites produced by Pseudomonas and their role in the suppression of phytopathogens and phytostimulation.

Abstract:Pseudomonas fluorescens complex consists of environmental and some human opportunistic pathogenic bacteria. It includes mainly beneficial and few phytopathogenic species that are common inhabitants of soil and plant rhizosphere. Many members of the group are in fact known as effective biocontrol agents of plant pathogens and as plant growth promoters and for these attitudes they are of great interest for biotechnological applications. The antagonistic activity of fluorescent Pseudomonas is mainly related to the production of several antibiotic compounds, lytic enzymes, lipopeptides and siderophores. Several volatile organic compounds are also synthesized by fluorescent Pseudomonas including different kinds of molecules that are involved in antagonistic interactions with other organisms and in the induction of systemic responses in plants. This review will mainly focus on the volatile compounds emitted by some members of P. fluorescens complex so far identified, with the aim to highlight the role played by these molecules in the interaction of the bacteria with phytopathogenic micro and macro-organisms and plants.

Profiling Metabolites with Antifungal Activities from Endophytic Plant-Beneficial Strains of Pseudomonas chlororaphis Isolated from Chamaecytisus albus (Hack.) Rothm.

Abstract:Fungal phytopathogens represent a large and economically significant challenge to food production worldwide. Thus, the application of biocontrol agents can be an alternative. In the present study, we carried out biological, metabolomic, and genetic analyses of three endophytic isolates from nodules of Chamaecytisus albus, classified as Pseudomonas chlororaphis acting as antifungal agents. The efficiency of production of their diffusible and volatile antifungal compounds (VOCs) was verified in antagonistic assays with the use of soil-borne phytopathogens: B. cinerea, F. oxysporum, and S. sclerotiorum. Diffusible metabolites were identified using chromatographic and spectrometric analyses (HPTLC, GC-MS, and LC-MS/MS). The phzF, phzO, and prnC genes in the genomes of bacterial strains were confirmed by PCR. In turn, the plant growth promotion (PGP) properties (production of HCN, auxins, siderophores, and hydrolytic enzymes, phosphate solubilization) of pseudomonads were bioassayed. The data analysis showed that all tested strains have broad-range antifungal activity with varying degrees of antagonism. The most abundant bioactive compounds were phenazine derivatives: phenazine-1-carboxylic acid (PCA), 2-hydroxy-phenazine, and diketopiperazine derivatives as well as ortho-dialkyl-aromatic acids, pyrrolnitrin, siderophores, and HCN. The results indicate that the tested P. chlororaphis isolates exhibit characteristics of biocontrol organisms; therefore, they have potential to be used in sustainable agriculture and as commercial postharvest fungicides to be used in fruits and vegetables.

Abstract:The modern agricultural system has issues with the reduction of agricultural productivity due to a wide range of abiotic and biotic stresses. It is also expected that in the future the entire world population may rapidly increase and will surely demand more food. Farmers now utilize a massive quantity of synthetic fertilizers and pesticides for disease management and to increase food production. These synthetic fertilizers badly affect the environment, the texture of the soil, plant productivity, and human health. However, agricultural safety and sustainability depend on an ecofriendly and inexpensive biological application. In contrast to synthetic fertilizers, soil inoculation with plant-growth-promoting rhizobacteria (PGPR) is one of the excellent alternative options. In this regard, we focused on the best PGPR genera, Pseudomonas, which exists in the rhizosphere as well as inside the plant's body and plays a role in sustainable agriculture. Many Pseudomonas spp. control plant pathogens and play an effective role in disease management through direct and indirect mechanisms. Pseudomonas spp. fix the amount of atmospheric nitrogen, solubilize phosphorus and potassium, and also produce phytohormones, lytic enzymes, volatile organic compounds, antibiotics, and secondary metabolites during stress conditions. These compounds stimulate plant growth by inducing systemic resistance and by inhibiting the growth of pathogens. Furthermore, pseudomonads also protect plants during different stress conditions like heavy metal pollution, osmosis, temperature, oxidative stress, etc. Now, several Pseudomonas-based commercial biological control products have been promoted and marketed, but there are a few limitations that hinder the development of this technology for extensive usage in agricultural systems. The variability among the members of Pseudomonas spp. draws attention to the huge research interest in this genus. There is a need to explore the potential of native Pseudomonas spp. as biocontrol agents and to use them in biopesticide development to support sustainable agriculture.

Abstract:Pseudomonas fluorescens is commonly found in diverse environments and is well known for its metabolic and antagonistic properties. Despite its remarkable attributes, its potential role in promoting plant growth remains unexplored. This study examines these traits across 14 strains residing in diverse rhizosphere environments through pangenome and comparative genome analysis, alongside molecular docking studies against Erwinia amylovora to combat fire blight. Whole genome analysis revealed circular chromosome (6.01–7.07 Mb) with GC content averaging 59.95–63.39%. Predicted genes included 16S rRNA and protein-coding genes ranging from 4435 to 6393 bp and 1527 to 1541 bp, respectively. Pangenome analysis unveiled an open pangenome, shedding light on genetic factors influencing plant growth promotion and biocontrol, including nitrogen fixation, phosphorus solubilization, siderophore production, stress tolerance, flagella biosynthesis, and induced systemic resistance. Furthermore, pyrrolnitrin, phenazine-1-carboxylic acid, pyoluteorin, lokisin, 2,4-diacetylpholoroglucinol and pseudomonic acid were identified. Molecular docking against key proteins of E. amylovora highlighted the high binding affinities of 2,4-diacetylphloroglucinol, pseudomonic acid, and lokisin. These findings underscore the multifaceted role of P. fluorescens in plant growth promotion and biocontrol, with key biomolecules showing promising applications in plant growth and defense against pathogens.

Abstract:Plant-beneficial Pseudomonas spp. aggressively colonize the rhizosphere and produce numerous secondary metabolites, such as 2,4-diacetylphloroglucinol (DAPG). DAPG is a phloroglucinol derivative that contributes to disease suppression, thanks to its broad-spectrum antimicrobial activity. A famous example of this biocontrol activity has been previously described in the context of wheat monoculture where a decline in take-all disease (caused by the ascomycete Gaeumannomyces tritici) has been shown to be associated with rhizosphere colonization by DAPG-producing Pseudomonas spp. In this review, we discuss the biosynthesis and regulation of phloroglucinol derivatives in the genus Pseudomonas, as well as investigate the role played by DAPG-producing Pseudomonas spp. in natural soil suppressiveness. We also tackle the mode of action of phloroglucinol derivatives, which can act as antibiotics, signalling molecules and, in some cases, even as pathogenicity factors. Finally, we discuss the genetic and genomic diversity of DAPG-producing Pseudomonas spp. as well as its importance for improving the biocontrol of plant pathogens.

Secondary metabolites help biocontrol strain Pseudomonas fluorescens CHA0 to escape protozoan grazing

Abstract:In soil ecosystems, bacteria must cope with predation activity, which is attributed mainly to protists. The development of antipredation strategies may help bacteria maintain higher populations and persist longer in the soil. We analyzed the interaction between the root-colonizing and biocontrol strain Pseudomonas fluorescens CHA0 and three different protist isolates (an amoeba, a flagellate, and a ciliate). CHA0 produces a set of antibiotics, HCN, and an exoprotease. We observed that protists cannot grow on CHA0 but can multiply on isogenic regulatory mutants that do not produce the extracellular metabolites. The in vitro responses to CHA0 cells and its exoproducts included growth inhibition, encystation, paralysis, and cell lysis. By analyzing the responses of protists to bacterial supernatants obtained from different isogenic mutants whose production of one or more exometabolites was affected and also to culture extracts with antibiotic enrichment, we observed different contributions of the phenolic antifungal compound 2,4-diacetylphloroglucinol (DAPG) and the extracellular protease AprA to CHA0 toxicity for protists and to the encystation-reactivation cycle. The grazing pressure artificially produced by a mixture of the three protists in a microcosm system resulted in reduced colonization of cucumber roots by a regulatory isogenic CHA0 mutant unable to produce toxins. These results suggest that exometabolite production in biocontrol strain CHA0 may contribute to avoidance of protist grazing and help sustain higher populations in the rhizosphere, which may be a desirable and advantageous trait for competition with other bacteria for available resources.
Genomic insight into the insecticidal potential of a new Pseudomonas chlororaphis isolate

Abstract:Pseudomonas fluorescens group, such as Pseudomonas protegens and Pseudomonas chlororaphis, can be utilized as insect-killing agents. Most insecticidal Pseudomonas described so far have high toxicity for insects of the order Lepidoptera. In this study, Pseudomonas strain PcR3-3 was isolated from the willow root. It showed a high mortality for the coleopteran species Plagiodera versicolora (Coleoptera: Chrysomelidae), but not for the lepidopteran Helicoverpa armigera. Strain PcR3-3 displayed high colonization ability in the P. versicolora compared with P. chlororaphis PCL1391, indicating that the insecticidal activities correlated with the colonization ability of Pseudomonas strain in the host. Phylogenetic analysis of the genome revealed that PcR3-3 belonged to P. chlororaphis subsp. aureofaciens. Numerous insecticidal protein-encoding genes, typical biosynthetic gene clusters for some insecticidal metabolite and type VI secretion system, known to be involved in insect pathogenicity, were present in the P. chlororaphis PcR3-3 genome. However, the insecticidal toxin Fit-encoding gene which commonly presents in P. chlororaphis, was not found in the P. chlororaphis PcR3-3 genome. Furthermore, there are some divergent insecticidal genes between P. chlororaphis PcR3-3 and P. chlororaphis PCL1391. This finding implies that P. chlororaphis PcR3-3 is a promising biocontrol agent for pest management applications. The P. chlororaphis-P. versicolora association can be used as a model system to study the interaction between Pseudomonas and coleopteran insects.
Pseudomonas chlororaphis ZH2: Evaluation of the Biocontrol Potential of Continuous Cropping Obstacles on the Basis of Genome Analysis, Autotoxic Substance Degradation and In Vitro Antifungal Activity

Abstract:The accumulation of autotoxic substances and fungal pathogens in soil are the two leading causes of continuous cropping obstacles. In this context, the use of beneficial strains for the biological control of continuous cropping obstacles is a promising research direction. In this work, the functions of Pseudomonas chlororaphis ZH2 in antagonizing pathogenic fungi and degrading autotoxic substances during continuous cropping were studied via genome-wide sequence analysis, antifungal activity in vitro, and autotoxic substances degrading tests. The results revealed that the genome of ZH2 contains 7,249,755 base pairs, has a GC content of 62.61%, and is predicted to contain 6551 genes. The phylogenetic results of 16S rRNA, atpD , recA , and carA gene analysis and the average nucleotide identity analysis revealed that ZH2 belongs to P. chlororaphis subsp. aurantiaca . KEGG analysis revealed that some genes of ZH2 were annotated to the biodegradation pathway of benzoate, p-hydroxybenzoic acid, and other autotoxic substances. Nineteen types of secondary metabolite biosynthesis-related gene clusters were predicted to exist in ZH2 via antiSMASH software, and it is predicted that ZH2 can produce a variety of secondary metabolites with antifungal and siderophore functions. The autotoxic substance degradation tests confirmed that ZH2 can degrade benzoate, p-hydroxybenzoic acid, vanillin, and vanillic acid, and the antagonism tests confirmed that ZH2 can inhibit the growth of pathogenic fungi such as Fusarium solani , Rhizopus oryzea , Pestalotiopsis mangiferae , Fusarium oxysporum f.sp. cucumerinum and Botryosphaeria dothidea . These results show that ZH2 degrades autotoxic substances and antagonizes pathogens. Therefore, it is a promising strain that can be used for the biological control of continuous cropping obstacles.

Abstract:The pathogen Pseudomonas syringae , responsible for a variety of diseases, poses a considerable threat to global crop yields. Emerging biocontrol strategies employ antagonistic microorganisms, utilizing phyllosphere microecology and systemic resistance to combat this disease. However, the interactions between phyllosphere microbial dynamics and the activation of the plant defense system remain poorly understood. Here we show significant alterations in phyllosphere microbiota structure and plant gene expression following the application of biocontrol agents. We reveal enhanced collaboration and integration of Sphingomonas and Methylobacterium within the microbial co-occurrence network. Notably, Sphingomonas inhibits P. syringae by disrupting pathogen chemotaxis and virulence. Additionally, both Sphingomonas and Methylobacterium activate plant defenses by upregulating pathogenesis-related gene expression through abscisic acid, ethylene, jasmonate acid, and salicylic acid signaling pathways. Our results highlighted that biocontrol agents promote plant health, from reconstructing beneficial microbial consortia to enhancing plant immunity. The findings enrich our comprehension of the synergistic interplays between phyllosphere microbiota and plant immunity, offering potential enhancements in biocontrol efficacy for crop protection.

Abstract:Plants develop in a microbe-rich environment and must interact with a plethora of microorganisms, both pathogenic and beneficial. Indeed, such is the case of Pseudomonas, and its model organisms P. fluorescens and P. syringae, a bacterial genus that has received particular attention because of its beneficial effect on plants and its pathogenic strains. The present study aims to compare plant-beneficial and pathogenic strains belonging to the P. syringae species to get new insights into the distinction between the two types of plant–microbe interactions. In assays carried out under greenhouse conditions, P. syringae pv. syringae strain 260-02 was shown to promote plant-growth and to exert biocontrol of P. syringae pv. tomato strain DC3000, against the Botrytis cinerea fungus and the Cymbidium Ringspot Virus. This P. syringae strain also had a distinct volatile emission profile, as well as a different plant-colonization pattern, visualized by confocal microscopy and gfp labeled strains, compared to strain DC3000. Despite the different behavior, the P. syringae strain 260-02 showed great similarity to pathogenic strains at a genomic level. However, genome analyses highlighted a few differences that form the basis for the following hypotheses regarding strain 260-02. P. syringae strain 260-02: (i) possesses non-functional virulence genes, like the mangotoxin-producing operon Mbo; (ii) has different regulation pathways, suggested by the difference in the autoinducer system and the lack of a virulence activator gene; (iii) has genes encoding DNA methylases different from those found in other P. syringae strains, suggested by the presence of horizontal-gene-transfer-obtained methylases that could affect gene expression.

Abstract:The potential of phenazine-producing strains for the management of fungal and oomycete plant pathogens has been reviewed for the first time. Isolated natural phenazines showed similar, or even higher, antifungal activity in comparison with commercial fungicides. The occurrence and concentration of phenazines strongly depended on the studied strains and the antifungal activity of the strains was found to be dependent on the biosynthesis of phenazines. Except for phenazine-1-carboxylic acid (PCA), most phenazines were found in the secretions below their minimum inhibitory concentrations (MIC) and, in general, most strains showed low in vivo inhibitory activities, observing the highest biocontrol ability when using PCA-producing Pseudomonas chlororaphis and P. fluorescens. Most reports focused on the study of Pseudomonas, reducing the structural diversity, and limited the biocontrol screenings to root diseases. The conclusions achieved in this work help to understand the current state of the research field, and reveal new insights on the development of efficient biocontrol strategies using phenazine-producing strains.

Abstract:Control of fungal phytopathogens is a significant challenge in modern agriculture. The widespread use of chemical fungicides to control these pathogens often leads to environmental and food contamination. An eco-friendly alternative that can help reduce reliance on these chemicals is plant growth–promoting bacteria (PGPB), particularly those of the genus Paenibacillus , which appear to be highly effective. The review aims to summarize the existing knowledge on the potential of Paenibacillus spp. as fungal biocontrol agents, identify knowledge gaps, and answer whether other species of the genus Paenibacillus , in addition to Paenibacillus polymyxa , can also be effective biocontrol agents. Paenibacillus spp. can combat plant phytopathogens through various mechanisms, including the production of lipopeptides (such as fusaricidin, paenimyxin, and pelgipeptin), the induction of systemic resistance (ISR), hydrolytic enzymes (chitinase, cellulase, and glucanase), and volatile organic compounds. These properties enable Paenibacillus strains to suppress the growth of fungi such as Fusarium oxysporum , F. solani , Rhizoctonia solani , Botrytis cinerea , or Colletotrichum gloeosporioides . Notably, several strains of Paenibacillus , including P. polymyxa , P. illinoisensis KJA-424, P. lentimorbus B-30488, and P. elgii JCK1400, have demonstrated efficacy in controlling fungal diseases in plants. Importantly, many formulations with Paenibacillus strains have already been patented, and some are commercially available, but most of them contain only P. polymyxa . Nevertheless, considering the data presented in this review, we believe that other strains from the Paenibacillus genus (besides P. polymyxa ) will also be commercialized and used in plant protection in the future. Importantly, there is still limited information regarding their impact on the native microbiota, particularly from the metataxonomic and metagenomic perspectives. Expanding knowledge in this area could enhance the effectiveness of biocontrol agents containing Paenibacillus spp., ensuring safe and sustainable use of biological fungicides.

Abstract:Background: Continuous monocropping obstacles are common in plants, especially medicinal plants, resulting in disease outbreaks and productivity reductions. Foliar disease, mainly caused by Fusarium oxysporum, results in a severe decrease in the yield of Pseudostellaria heterophylla annually. Determining an effective biomethod to alleviate this disease is urgently needed to improve its productivity and quality. Results: This study screened thirty-two keystone bacterial genera induced by pathogens in P. heterophylla rhizosphere soil under continuous monocropping conditions. Pseudomonas, Chryseobacterium, and Flavobacterium, referred to as the beneficial microbiota, were significantly attracted by pathogen infection. The P. palleroniana strain B-BH16-1 can directly inhibit the growth and spore formation of seven primary pathogens of P. heterophylla foliar disease by disrupting fusaric acid production via the emission of volatile organic compounds (VOCs). In addition, strain B-BH16-1 enhances the disease resistance of P. heterophylla by obliterating the pathogen and assembling beneficial microbiota. Conclusion: Pathogen-induced Pseudomonas reshaped phyllosphere microbial communities via direct antagonism of pathogens and indirect disruption of the pathogen virulence factor biosynthesis to enhance disease suppression and improve yields. These results show that inhibiting pathogen virulence biosynthesis to reshape the plant microbial community using disease-induing probiotics will be an innovative strategy for managing plant disease, especially under continuous monoculture conditions.

Abstract:Long-term use of chemical fungicides to control plant diseases caused by fungi and oomycetes has led to pathogen resistance and negative impacts on public health and environment. There is a global search for eco-friendly methods and antagonistic bacteria are emerging as alternatives. We isolated a potent antagonistic bacterial strain (S1Bt23) from woodland soil in Québec, Canada. Taxonomic characterization by 16S rRNA, multi-locus sequence analysis, pairwise whole-genome comparisons, phylogenomics and phenotypic data identified strain S1Bt23 as a novel subspecies within Pseudomonas chlororaphis . In dual culture studies, strain S1Bt23 exhibited potent mycelial growth inhibition (60.2–66.7%) against Pythium ultimum. Furthermore, strain S1Bt23 was able to significantly bioprotect potato tuber slices from the development of necrosis inducible by P. ultimum . Annotations of the whole genome sequence of S1Bt23 revealed the presence of an arsenal of secondary metabolites including the complete phenazine biosynthetic cluster ( phz ABCDEFG). Thin-layer (TLC) and high-performance liquid (HPLC) chromatographic analyses of S1Bt23 extracts confirmed the production of phenazines, potent antifungal compounds. CRISPR/Cas9-mediated deletion of phz B (S1Bt23Δ phz B) or phz F (S1Bt23Δ phz F) gene abrogated phenazine production based on TLC and HPLC analyses. Also, S1Bt23Δ phz B and S1Bt23Δ phz F mutants lost antagonistic activity and bioprotection ability of potato tubers against P. ultimum . This demonstrated that phenazines are involved in the antagonistic activity of S1Bt23 against P. ultimum . Finally, based on genotypic and phenotypic data, we taxonomically conclude that S1Bt23 represents a novel subspecies for which the name Pseudomonas chlororaphis subsp. phenazini is proposed.

Abstract:Recent occurrence in Tunisia of Citrus blast and black pit disease, caused by Pseudomonas syringae pv. syringae (Pss), the few available antibacterial chemicals, and the increasing resistance of Pss to copper sulfate highlighted the need for new antibacterial agents. In vitro analysis of the antagonistic activity of fifty-four native epiphytic bacterial isolates from the Citrus phyllosphere towards pathogenic Pss resulted in the selection of eight potential biocontrol strains according to their various antagonistic activities. Based on analysis of the (partial) 16S rRNA gene sequence and the rpoD housekeeping gene, five isolates were presumptively identified as Pseudomonas atacamensis (strains Y28, Y58 and Y128), P. cremoris (strain Y40), and P. lactis (strain Y21). In vivo test of these antagonistic strains showed no pathogenicity towards plant tissues. Three strains (Y28, Y128 and Y21) exhibited considerable inhibitory activities and significantly reduced disease severity in five Citrus cultivars (Cassar, Eurêka, Maltaise, Washington Navel and Pomelo) on shoots, leaves and fruits. Determination of genes coding for antibiotic production showed the presence of gacA gene in the five strains mentioned above. However, the genes prnD, pltC, pltB, phlD and phzC as well as phzD (and their homologs phzF and phzA), described earlier for Pf-5, were not detected among the tested Tunisian antagonistic Pseudomonas strains. This study presents the first description of P. atacamensis, P. cremoris, and P. lactis as potential biocontrol agents. The characterized bacterial strains may be considered as potential sources of novel bioactive metabolites as well as promising candidates to develop new biocontrol agents for sustainable control of Citrus. blast and black pit disease.

Abstract:Pseudomonas syringae is a Gram-negative bacterium that infects a wide range of plants, causing significant economic losses in agricultural production. The pathogen exhibits a high degree of genetic and phenotypic diversity, which has led to the classification of P. syringae strains into different pathovars based on their host range and disease symptoms. Copper-based products have traditionally been used to manage infections in agriculture, but the emergence of copper-resistant strains has become a significant concern. Biological control is a promising strategy to manage P. syringae, as it offers an environmentally friendly and sustainable approach to disease management. The review includes an overview of the biology and epidemiology of P. syringae, and of the mechanisms of action of various biological control agents, mainly microorganisms (antagonistic bacteria, and fungi) and bacteriophages. Specifically, this review highlights the renewed interest in bacteriophages (bacteria-infecting viruses) due to their advantages over other eco-friendly management methods, thanks to their bactericidal properties and potential to target specific pathogenic bacteria. The potential benefits and limitations of biological control are also examined, along with research directions to optimize the use of this approach for the management of P. syringae.
