Abstract:Technological advancement has an ambivalent character concerning the impact on biodiversity. It accounts for major detrimental environmental impacts and aggravates threads to biodiversity. On the other hand, from an application perspective of environmental science, there are technical advancements, which increase the potential of analysis, detection and monitoring of environmental changes and open a wider spectrum of sustainable use strategies.The concept of biodiversity emerged in the last two decades as a political issue to protect the structural and functional basis of earthbound life. In this respect, it represents a great challenge for science, in particular for ecology, which is the scientific discipline mainly involved in contributing to understand biodiversity issues.In this paper, we state a strong necessity for ecologists to work in close connection with other disciplines and within their own discipline across the different organisation levels. Each level has some specific properties to which ecological terminology has been adapted, and joint views are necessary to understand complex networks. In this context, ecological theory provides the background to analyse biological complexity and the relationship of structure and dynamics on different integration levels and provides the interface to mediate social and political issues.Important features of new technologies for advances in ecological theory refer to (1) an increase in information processing capacities, (2) more efficient automatic data acquisition and device operation, and (3) an increase in resolution (grain and extent).One crucial consideration we analyse is the trend that aquantitative development in one particular discipline may open a new potential forqualitative advancement in other disciplines when the quantitative advancement is applied in a new disciplinary context.We illustrate these qualitative developments that are based on technological advancements and which helped to advance ecological theory qualitatively with two examples: (1) The underlying mechanisms causing regularly oscillating rodent populations are subject to a decade long discussion in ecology. Using the possibilities of modern information processing, it is possible to represent the discussed hypotheses in an integrative object oriented model and analyse how the underlying causal net works. (2) The second example originates from biosafety research dealing with the environmental impact of genetically modified organisms (GMO). The project GenEERA develops a complex up-scaling procedure from below field-level information to the landscape scale in order to investigate spread and persistence of GM oil seed rape (Brassica napus) under different scenarios. The approach gives an example, how ecological modelling can be used to combine different information levels to derive conclusions on a higher spatial scale.In an overall conclusion we relate the described approaches to a wider system analytical context in which we interpret theory developments and biodiversity issues with a system theoretical description of growth processes. We obtain the view that in self-organising systems there is a tendency for autonomous development which tends to be dominating far away from capacity limitations. However, while approaching capacity limitations, a tendency towards closer coupling of internal and external cause-effect networks emerges. We also find that the relation of biodiversity, ecosystem services, and social dynamics can be interpreted in this framework. In this context, the demand for closer interdisciplinary cooperation to solve existing problems appears as an indication of emerging capacity limitations (or the reaching of saturation levels) both, in the theoretical as well as in the (bio-) physical domain.

Abstract:Eco-evolutionary dynamics, or eco-evolution for short, are thought to involve rapid demography (ecology) and equally rapid phenotypic changes (evolution) leading to novel, emergent system behaviours. This focus on contemporary dynamics is likely due to accumulating evidence for rapid evolution, from classical laboratory microcosms and natural populations, including the iconic Trinidadian guppies. We argue that this view is too narrow, preventing the successful integration of ecology and evolution. While maintaining that eco-evolution involves emergence, we highlight that this may also be true for slow ecology and evolution which unfold over thousands or millions of years, such as the feedbacks between riverine geomorphology and plant evolution. We thereby integrate geomorphology and biome-level feedbacks into eco-evolution, significantly extending its scope. Most importantly, we emphasize that eco-evolutionary systems need not be frozen in state-space: We identify modulators of ecological and evolutionary rates, like temperature or sensitivity to mutation, which can synchronize or desynchronize ecology and evolution. We speculate that global change may increase the occurrence of eco-evolution and emergent system behaviours which represents substantial challenges for prediction. Our perspective represents an attempt to integrate ecology and evolution across disciplines, from gene-regulatory networks to geomorphology and across timescales, from contemporary dynamics to deep time.

Abstract:Abstract The field of eco‐evolutionary dynamics is developing rapidly, with a growing number of well‐designed experiments quantifying the impact of evolution on ecological processes and patterns, ranging from population demography to community composition and ecosystem functioning. The key challenge remains to transfer the insights of these proof‐of‐principle experiments to natural settings, where multiple species interact and the dynamics are far more complex than those studied in most experiments. Here, we discuss potential pitfalls of building a framework on eco‐evolutionary dynamics that is based on data on single species studied in isolation from interspecific interactions, which can lead to both under‐ and overestimation of the impact of evolution on ecological processes. Underestimation of evolution‐driven ecological changes could occur in a single‐species approach when the focal species is involved in co‐evolutionary dynamics, whereas overestimation might occur due to increased rates of evolution following ecological release of the focal species. In order to develop a multi‐species perspective on eco‐evolutionary dynamics, we discuss the need for a broad‐sense definition of “eco‐evolutionary feedbacks” that includes any reciprocal interaction between ecological and evolutionary processes, next to a narrow‐sense definition that refers to interactions that directly feed back on the interactor that evolves. We discuss the challenges and opportunities of using more natural settings in eco‐evolutionary studies by gradually adding complexity: (a) multiple interacting species within a guild, (b) food web interactions and (c) evolving metacommunities in multiple habitat patches in a landscape. A literature survey indicated that only a few studies on microbial systems so far developed a truly multi‐species approach in their analysis of eco‐evolutionary dynamics, and mostly so in artificially constructed communities. Finally, we provide a road map of methods to study eco‐evolutionary dynamics in more natural settings. Eco‐evolutionary studies involving multiple species are necessarily demanding and might require intensive collaboration among research teams, but are highly needed. Abstract:The scientific community is often asked to predict the future state of the environment and, to do so, the structure (biodiversity) and the functions (ecosystem functioning) of the investigated systems must be described and understood. In his "handful of feathers" metaphor, Charles Darwin explained the difference between simple and predictable systems, obeying definite laws, and complex (and unpredictable) systems, featured by innumerable components and interactions among them. In order not to waste efforts in impossible enterprises, it is crucial to ascertain if accurate predictions are possible in a given domain, and to what extent they might be reliable. Since ecology and evolution (together forming "natural history") deal with complex historical systems that are extremely sensitive to initial conditions and to contingencies or 'black swans', it is inherently impossible to accurately predict their future states. Notwithstanding this impossibility, policy makers are asking the community of ecological and evolutionary biologists to predict the future. The struggle for funding induces many supposed naturalists to do so, also because other types of scientists (from engineers to modellers) are keen to sell predictions (usually in form of solutions) to policy makers that are willing to pay for them. This paper is a plea for bio-ecological realism. The "mission" of ecologists and evolutionary biologists (natural historians) is not to predict the future state of inherently unpredictable systems, but to convince policy makers that we must live with uncertainties. Natural history, however, can provide knowledge-based wisdom to face the uncertainties about the future. Natural historians produce scenarios that are of great help in figuring out how to manage our relationship with the rest of nature.

Abstract:Abstract Theoretical models pertaining to feedbacks between ecological and evolutionary processes are prevalent in multiple biological fields. An integrative overview is currently lacking, due to little crosstalk between the fields and the use of different methodological approaches. Here, we review a wide range of models of eco‐evolutionary feedbacks and highlight their underlying assumptions. We discuss models where feedbacks occur both within and between hierarchical levels of ecosystems, including populations, communities and abiotic environments, and consider feedbacks across spatial scales. Identifying the commonalities among feedback models, and the underlying assumptions, helps us better understand the mechanistic basis of eco‐evolutionary feedbacks. Eco‐evolutionary feedbacks can be readily modelled by coupling demographic and evolutionary formalisms. We provide an overview of these approaches and suggest future integrative modelling avenues. Our overview highlights that eco‐evolutionary feedbacks have been incorporated in theoretical work for nearly a century. Yet, this work does not always include the notion of rapid evolution or concurrent ecological and evolutionary time scales. We show the importance of density‐ and frequency‐dependent selection for feedbacks, as well as the importance of dispersal as a central linking trait between ecology and evolution in a spatial context. Abstract:Evolutionary medicine – i.e. the application of insights from evolution and ecology to biomedicine – has tremendous untapped potential to spark transformational innovation in biomedical research, clinical care and public health. Fundamentally, a systematic mapping across the full diversity of life is required to identify animal model systems for disease vulnerability, resistance, and counter-resistance that could lead to novel clinical treatments. Evolutionary dynamics should guide novel therapeutic approaches that target the development of treatment resistance in cancers (e.g., via adaptive or extinction therapy) and antimicrobial resistance (e.g., via innovations in chemistry, antimicrobial usage, and phage therapy). With respect to public health, the insight that many modern human pathologies (e.g., obesity) result from mismatches between the ecologies in which we evolved and our modern environments has important implications for disease prevention. Life-history evolution can also shed important light on patterns of disease burden, for example in reproductive health. Experience during the COVID-19 (SARS-CoV-2) pandemic has underlined the critical role of evolutionary dynamics (e.g., with respect to virulence and transmissibility) in predicting and managing this and future pandemics, and in using evolutionary principles to understand and address aspects of human behavior that impede biomedical innovation and public health (e.g., unhealthy behaviors and vaccine hesitancy). In conclusion, greater interdisciplinary collaboration is vital to systematically leverage the insight-generating power of evolutionary medicine to better understand, prevent, and treat existing and emerging threats to human, animal, and planetary health.

Abstract:Conservation of species and ecosystems is increasingly difficult because anthropogenic impacts are pervasive and accelerating. Under this rapid global change, maximizing conservation success requires a paradigm shift from maintaining ecosystems in idealized past states toward facilitating their adaptive and functional capacities, even as species ebb and flow individually. Developing effective strategies under this new paradigm will require deeper understanding of the long-term dynamics that govern ecosystem persistence and reconciliation of conflicts among approaches to conserving historical versus novel ecosystems. Integrating emerging information from conservation biology, paleobiology, and the Earth sciences is an important step forward on the path to success. Maintaining nature in all its aspects will also entail immediately addressing the overarching threats of growing human population, overconsumption, pollution, and climate change.

Abstract:A growing body of empirical work supports and informs the role of genetic variation and contemporary evolution in shaping ecological dynamics at the population, community and ecosystem levels. Although much progress has been made, I contend that reliance on several common empirical and inferential approaches is limiting forward progress in key areas, which leads me to several suggestions. More studies should focus on revealing eco‐evolutionary dynamics as they play out in the “real world,” as opposed to laboratories and mesocosms. At the community and ecosystem levels, increasing effort should be directed towards the importance of evolution acting through population density, as opposed to only direct per‐capita effects. More work should be directed towards the effects of whole‐community evolution, as opposed to the evolution of only particular focal species. New and innovative approaches are needed for studying how natural selection resists evolutionary and ecological change, thus generating cryptic eco‐evolutionary dynamics. Although simultaneous improvement on all of these fronts is perhaps impossible for any single research programme, even advances in one or more areas could dramatically improve our understanding of the prevalence, power and relevance of eco‐evolutionary dynamics. Abstract:The myriad interactions among individual plants, animals, microbes and their abiotic environment generate emergent phenomena that will determine the future of life on Earth. Here, we argue that holistic ecosystem models – incorporating key biological domains and feedbacks between biotic and abiotic processes – capable of predicting emergent phenomena are required if we are to understand the functioning of complex, terrestrial ecosystems in a rapidly changing planet. We argue that holistic ecosystem models will provide a framework for integrating the many approaches used to study ecosystems, including biodiversity science, population and community ecology, soil science, biogeochemistry, hydrology and climatology. Holistic models will provide new insights into the nature and importance of feedbacks that cut across scales of space and time, and that connect ecosystem domains such as microbes and animals or above and below ground. They will allow us to critically examine the origins and maintenance of ecosystem stability, resilience and sustainability through the lens of systems theory, and provide a much-needed boost for conservation and the management of natural environments. We outline our approach to developing a holistic ecosystem model – the Virtual Ecosystem – and argue that while the construction of such complex models is obviously ambitious, it is both feasible and necessary.

Abstract:Most population-level studies of eco-evolutionary dynamics assume that evolutionary change occurs in response to ecological change and vice versa. However, a growing number of papers report simultaneous ecological and evolutionary change, suggesting that the eco-evolutionary consequences of environmental change for populations can only be fully understood through the simultaneous analysis of statistics used to describe both ecological and evolutionary dynamics. Here we argue that integral projection models (IPM), and matrix approximations of them, provide a powerful approach to integrate population ecology, life history theory, and evolution. We discuss key questions in population biology that can be examined using these models, the answers to which are essential for a general, population-level understanding of eco-evolutionary change.

Abstract:The reduction of lactoperoxidase with sodium dithionite has been studied by means of stopped-flow spectrophotometry in an anaerobic system. Under pseudo-first-order conditions the rate constant was found to be linearly dependent on the square root of the dithionite concentration, which confirms the monomeric radical, SO2- as the reducing species. The second-order rate constant is moderately influenced by increased ionic strength but drastically increased at lower pH. The pH dependence supports the previously suggested existence of a carboxyl group, essential to the different enzymatic functions of lactoperoxidase. The second-order rate constant for the reduction of lactoperoxidase at pH 7.0 (kappa 1 = 1.3 X 10(5) M-1 s-1) was about three times higher than the rate constant for the reduction of cyanide-bound lactoperoxidase and two times the rate constant for the reduction of the fluoride-lactoperoxidase complex.
Eco-evolutionary Model of Rapid Phenotypic Diversification in Species-Rich Communities

Abstract:Evolutionary and ecosystem dynamics are often treated as different processes --operating at separate timescales-- even if evidence reveals that rapid evolutionary changes can feed back into ecological interactions. A recent long-term field experiment has explicitly shown that communities of competing plant species can experience very fast phenotypic diversification, and that this gives rise to enhanced complementarity in resource exploitation and to enlarged ecosystem-level productivity. Here, we build on progress made in recent years in the integration of eco-evolutionary dynamics, and present a computational approach aimed at describing these empirical findings in detail. In particular we model a community of organisms of different but similar species evolving in time through mechanisms of birth, competition, sexual reproduction, descent with modification, and death. Based on simple rules, this model provides a rationalization for the emergence of rapid phenotypic diversification in species-rich communities. Furthermore, it also leads to non-trivial predictions about long-term phenotypic change and ecological interactions. Our results illustrate that the presence of highly specialized, non-competing species leads to very stable communities and reveals that phenotypically equivalent species occupying the same niche may emerge and coexist for very long times. Thus, the framework presented here provides a simple approach --complementing existing theories, but specifically devised to account for the specificities of the recent empirical findings for plant communities-- to explain the collective emergence of diversification at a community level, and paves the way to further scrutinize the intimate entanglement of ecological and evolutionary processes, especially in species-rich communities.

Abstract:Evolutionary developmental biology (evo-devo) has undergone dramatic transformations since its emergence as a distinct discipline. This paper aims to highlight the scope, power, and future promise of evo-devo to transform and unify diverse aspects of biology. We articulate key questions at the core of eleven biological disciplines-from Evolution, Development, Paleontology, and Neurobiology to Cellular and Molecular Biology, Quantitative Genetics, Human Diseases, Ecology, Agriculture and Science Education, and lastly, Evolutionary Developmental Biology itself-and discuss why evo-devo is uniquely situated to substantially improve our ability to find meaningful answers to these fundamental questions. We posit that the tools, concepts, and ways of thinking developed by evo-devo have profound potential to advance, integrate, and unify biological sciences as well as inform policy decisions and illuminate science education. We look to the next generation of evolutionary developmental biologists to help shape this process as we confront the scientific challenges of the 21st century.

Abstract:Evolution has fascinated quantitative and physical scientists for decades: how can the random process of mutation, recombination, and duplication of genetic information generate the diversity of life? What determines the rate of evolution? Are there quantitative laws that govern and constrain evolution? Is evolution repeatable or predictable? Historically, the study of evolution involved classifying and comparing species, typically based on morphology. In addition to phenotypes on the organismal and molecular scales, we now use whole-genome sequencing to uncover not only the differences between species but also to characterize genetic diversity within-species in unprecedented detail. This diversity can be compared to predictions of quantitative models of evolutionary dynamics. Here, we review key theoretical models of population genetics and evolution along with examples of data from lab evolution experiments, longitudinal sampling of viral populations, microbial communities and the studies of immune repertoires. In all these systems, evolution is shaped by often variable biological and physical environments. While these variable environments can be modeled implicitly in cases such as host-pathogen co-evolution, the dynamic environment, and emerging ecology often cannot be ignored. Integrating dynamics on different scales, both in terms of observation and theoretical models, remains a major challenge towards a better understanding of evolution.

Abstract:The natural world is under unprecedented and accelerating pressure. Much work on understanding resilience to local and global environmental change has, so far, focussed on ecosystems. However, understanding a system's behaviour requires knowledge of its component parts and their interactions. Here we call for increased efforts to understand 'biological resilience', or the processes that enable components across biological levels, from genes to communities, to resist or recover from perturbations. Although ecologists and evolutionary biologists have the tool-boxes to examine form and function, efforts to integrate this knowledge across biological levels and take advantage of big data (e.g. ecological and genomic) are only just beginning. We argue that combining eco-evolutionary knowledge with ecosystem-level concepts of resilience will provide the mechanistic basis necessary to improve management of human, natural and agricultural ecosystems, and outline some of the challenges in achieving an understanding of biological resilience.

Abstract:As climate change threatens species' persistence, predicting the potential for species to adapt to rapidly changing environments is imperative for the development of effective conservation strategies. Eco-evolutionary individual-based models (IBMs) can be useful tools for achieving this objective. We performed a literature review to identify studies that apply these tools in marine systems. Our survey suggested that this is an emerging area of research fuelled in part by developments in modelling frameworks that allow simulation of increasingly complex ecological, genetic and demographic processes. The studies we identified illustrate the promise of this approach and advance our understanding of the capacity for adaptation to outpace climate change. These studies also identify limitations of current models and opportunities for further development. We discuss three main topics that emerged across studies: (i) effects of genetic architecture and non-genetic responses on adaptive potential; (ii) capacity for gene flow to facilitate rapid adaptation; and (iii) impacts of multiple stressors on persistence. Finally, we demonstrate the approach using simple simulations and provide a framework for users to explore eco-evolutionary IBMs as tools for understanding adaptation in changing seas.

Evolutionary Applications

Abstract:Given the multitude of challenges Earth is facing, sustainability science is of key importance to our continued existence. Evolution is the fundamental biological process underlying the origin of all biodiversity. This phylogenetic diversity fosters the resilience of ecosystems to environmental change, and provides numerous resources to society, and options for the future. Genetic diversity within species is also key to the ability of populations to evolve and adapt to environmental change. Yet, the value of evolutionary processes and the consequences of their impairment have not generally been considered in sustainability research. We argue that biological evolution is important for sustainability and that the concepts, theory, data, and methodological approaches used in evolutionary biology can, in crucial ways, contribute to achieving the UN Sustainable Development Goals (SDGs). We discuss how evolutionary principles are relevant to understanding, maintaining, and improving Nature Contributions to People (NCP) and how they contribute to the SDGs. We highlight specific applications of evolution, evolutionary theory, and evolutionary biology's diverse toolbox, grouped into four major routes through which evolution and evolutionary insights can impact sustainability. We argue that information on both within‐species evolutionary potential and among‐species phylogenetic diversity is necessary to predict population, community, and ecosystem responses to global change and to make informed decisions on sustainable production, health, and well‐being. We provide examples of how evolutionary insights and the tools developed by evolutionary biology can not only inspire and enhance progress on the trajectory to sustainability, but also highlight some obstacles that hitherto seem to have impeded an efficient uptake of evolutionary insights in sustainability research and actions to sustain SDGs. We call for enhanced collaboration between sustainability science and evolutionary biology to understand how integrating these disciplines can help achieve the sustainable future envisioned by the UN SDGs.

Abstract:A conceptual and mechanistic approach for bridging the fields of macroecology (ecological biogeography) and historical biogeography has been a long-term aim in Evolutionary Biology. Such a bridge could increase our understanding on the processes governing the spatial and temporal generation of biodiversity distribution patterns. This aim has been recently approached from the perspective of evolutionary biogeographic inferential statistical models, within a maximum likelihood or Bayesian framework, which incorporates the contribution of environmental factors as scaling parameters. Here, we describe a new approach that builds on a spatially-explicit, forward-time, computer simulation ("automat") model. The model sets a series of rules by which speciation, extinction, and dispersal of lineages are governed within an environmentally heterogeneous, two-dimensional gridded landscape. Unlike some previous approaches, niche conservatism is assumed but the model allows for environmental conditions to vary both spatially and temporally, by letting the model run over three time-series of actual palaeoclimate data, spanning the last 20 million years of geological history. Speciation is governed by a global speciation rate, whereas the background extinction rate is made dependent on abiotic (palaeoenvironmental conditions) and biotic (species density per grid cell) factors, hence giving a local background extinction rate. Also, we propose a novel mechanistic approach in which species are not the result of unique, independent events but linked through evolutionary history from a single evolutionary origin. We set different rules to generate the resulting phylogenies to test different factors (time, environment) that govern the inheritance of range distributions. Dispersal follows a simple Poisson kernel model, with higher probability of migration to contiguous grid cells and rare long-distance movements to distant cells. We also describe ways in which the presence of temporal dispersal barriers could modify the resultant spatial patterns. Evaluation of model accuracy and fit is based on comparison of simulated spatial patterns with observed, empirical ones. We use statistic dependent variables such as the spatial distribution of species in the landscape, species' geographic range size and location, and the shape of the resultant phylogenies. Finally, we propose that this spatially-explicit simulation model could be used to evaluate the role played by niche conservatism, ecological vicariance and climatic-driven extinction in the generation of disjunct continental patterns, such as the presence of sister-lineages in numerous families of angiosperms forming a ring in the continental margins of the African continent, the Rand Flora pattern.

Epitaxial growth of body-centered-tetragonal copper.

Abstract:Deposition of Cu in ultrahigh vacuum on a clean Pd{l brace}001{r brace} surface leads to the growth of a new crystalline Cu phase with body-centered-tetragonal (bct) structure well ordered up to about 10 layers. A low-energy electron-diffraction (LEED) analysis of 6-layer films finds the bulk lattice parameters to be {ital a}=2.75 A and {ital c}=3.24 A, with little relaxation of the surface layers. Photoemission experiments confirm that the grown phase is different from the stable fcc modification and show a surface state 4.8 eV below the Fermi energy which is not present in fcc Cu. The grown phase may correspond to a theoretically predicted bct phase under slight strain, but we also show directly that it is probably strained bct and not strained bcc or fcc.
Mechanistic forecasts of species responses to climate change: The promise of biophysical ecology

Abstract:A core challenge in global change biology is to predict how species will respond to future environmental change and to manage these responses. To make such predictions and management actions robust to novel futures, we need to accurately characterize how organisms experience their environments and the biological mechanisms by which they respond. All organisms are thermodynamically connected to their environments through the exchange of heat and water at fine spatial and temporal scales and this exchange can be captured with biophysical models. Although mechanistic models based on biophysical ecology have a long history of development and application, their use in global change biology remains limited despite their enormous promise and increasingly accessible software. We contend that greater understanding and training in the theory and methods of biophysical ecology is vital to expand their application. Our review shows how biophysical models can be implemented to understand and predict climate change impacts on species' behavior, phenology, survival, distribution, and abundance. It also illustrates the types of outputs that can be generated, and the data inputs required for different implementations. Examples range from simple calculations of body temperature at a particular site and time, to more complex analyses of species' distribution limits based on projected energy and water balances, accounting for behavior and phenology. We outline challenges that currently limit the widespread application of biophysical models relating to data availability, training, and the lack of common software ecosystems. We also discuss progress and future developments that could allow these models to be applied to many species across large spatial extents and timeframes. Finally, we highlight how biophysical models are uniquely suited to solve global change biology problems that involve predicting and interpreting responses to environmental variability and extremes, multiple or shifting constraints, and novel abiotic or biotic environments.
