Abstract:The zebrafish ( Danio rerio ) is widely used as a promising high-throughput model organism in neurobehavioral research. The mobility of zebrafish can be dissected into multiple behavior endpoints to assess its neurobehavioral performance. However, such facilities on the market are expensive and clumsy to be used in laboratories. Here, we designed a low-cost, automatic zebrafish behavior assay apparatus, barely without unintentional human operational errors. The data acquisition part, composed of Raspberry Pi and HQ Camera, automatically performs video recording and data storage. Then, the data processing process is also on the Raspberry Pi. Water droplets and inner wall reflection of multi-well cell culture plates (used for placing zebrafish) will affect the accuracy of object recognition. And during the rapid movement of zebrafish, the probability of zebrafish tracking loss increased significantly. Thus, ROI region and related thresholds were set, and the Kalman filter algorithm was performed to estimate the best position of zebrafish in each frame. In addition, all functions of this device are realized by the custom-written behavior analysis algorithm, which makes the optimization of the setup more efficient. Furthermore, this setup was also used to analyze the behavioral changes of zebrafish under different concentrations of alcohol exposure to verify the reliability and accuracy. The alcohol exposure induced an inverted U-shape dose-dependent behavior change in zebrafish, which was consistent with previous studies, showcasing that the data obtained from the setup proposed in this study are accurate and reliable. Finally, the setup was comprehensively assessed by evaluating the accuracy of zebrafish detection (precision, recall, F-score), and predicting alcohol concentration by XGBoost. In conclusion, this study provides a simple, and low-cost package for the determination of multiple behavioral parameters of zebrafish with high accuracy, which could be easily adapted for various other fields.

Abstract:Current methods for associative conditioning in animals involve human intervention that is labor intensive, stressful to animals, and introduces experimenter bias in the data. Here, we describe a simple apparatus and a flexible, microcontroller-based conditioning paradigm that minimizes human intervention. Our methodology exploits directed movement towards a target that depends on spatial working memory, including processing of sensory inputs, motivational drive, and attentional mechanisms. Within a stimulus-driven conditioning paradigm designed to train zebrafish, we present a localized pulse of light via LEDs and/or sounds via an underwater transducer. A webcam placed below a glass tank records fish-swimming behavior. For classical conditioning, animals simply associate a sound or light with an unconditioned stimulus, such as a small food reward presented at a fixed location, and swim towards that location to obtain a few grains of food dispensed automatically via a sensor-triggered, stepper motor. During operant conditioning, a fish must first approach a proximity sensor at a remote location and then swim to the reward location. For both types of conditioning, a timing-gated interrupt activates stepper motors via custom software embedded within a microcontroller (Arduino). "Ardulink", a Java facility, implements Arduino-computer communication protocols. In this way, a Java-based user interface running on a host computer can provide full experimental control. Alternatively, a similar level of control is achieved via an Arduino script communicating with an event-driven application controller running on the host computer. Either approach can enable precise, multi-day scheduling of training, including timing, location, and intensity of stimulus parameters; and the feeder. Learning can be tracked by monitoring turning, location, response times, and directional swimming of individual fish. This facilitates the comparison of performance within and across a cohort of animals. Our scheduling and control software and apparatus ("NemoTrainer") can be used to study multiple aspects of species-specific behaviors as well as the effects on them of various interventions.
Behavioral effects of visual stimuli in adult zebrafish using a novel eight-tank imaging system

Abstract:Introduction: Animals respond to various environmental cues. Animal behavior is complex, and behavior analysis can greatly help to understand brain function. Most of the available behavioral imaging setups are expensive, provide limited options for customization, and allow for behavioral imaging of one animal at a time. Methods: The current study takes advantage of adult zebrafish as a model organism to study behavior in a novel behavioral setup allowing one to concurrently image 8 adult zebrafish. Results: Our results indicate that adult zebrafish show a unique behavioral profile in response to visual stimuli such as moving lines. In the presence of moving lines, the fish spent more time exploring the tank and spent more time toward the edges of the tanks. In addition, the fish moved and oriented themselves against the direction of the moving lines, indicating a negative optomotor response (OMR). With repeated exposure to moving lines, we observed a reduced optomotor response in adult zebrafish. Discussion: Our behavioral setup is relatively inexpensive, provides flexibility in the presentation of various animated visual stimuli, and offers improved throughput for analyzing behavior in adult zebrafish. This behavioral setup shows promising potential to quantify various behavioral measures and opens new avenues to understand complex behaviors.

Abstract:Background: Zebrafish (Danio rerio) are an increasingly popular model species within a variety of biomedical and neurobiological contexts. Researchers are required to prevent any negative states, such as pain, when using experimental animals to optimise fish welfare but analysis tools for zebrafish are lacking. New method: The chromatic fish analyser (CFA) is a computer-based monitoring system that has the potential to identify changes in fish behaviour via spatial chromatic analysis of video images. The CFA was used to monitor the behaviour of groups of six fish, where none, one, three or six fish were given a fin clip. Additionally a drug with pain-relieving properties, lidocaine, was administered to determine if this ameliorated any alterations in behaviour. The CFA measured hue horizontally and vertically reflecting the position of the fish in their tank. Saturation (indicates clustering distribution) and lightness were measured to reflect overall zebrafish activity. Results: Changes in vertical hue demonstrated that all fin clipped animals were closer to the bottom of the tank relative to pre-treatment; this was not observed in control groups, and was alleviated in those treated with lidocaine. Saturation (clustering) and lightness alterations indicated fin clipped groups reduced activity after receiving the fin clip. Lidocaine was effective in preventing the behavioural changes when 1 or 3 fish were clipped. Conclusions: The CFA proved powerful enough to identify significant changes in behaviour taken directly from video images. With further development this monitoring tool represents a step forward in detecting behavioural changes in groups of zebrafish indicating welfare.

Abstract:Abstract The analysis of fish behavior in response to odor stimulation is a crucial component of the general study of cross-modal sensory integration in vertebrates. In zebrafish, the centrifugal pathway runs between the olfactory bulb and the neural retina, originating at the terminalis neuron in the olfactory bulb. Any changes in the ambient odor of a fish’s environment warrant a change in visual sensitivity and can trigger mating-like behavior in males due to increased GnRH signaling in the terminalis neuron. Behavioral experiments to study this phenomenon are commonly conducted in a controlled environment where a video of the fish is recorded over time before and after the application of chemicals to the water. Given the subtleties of behavioral change, trained biologists are currently required to annotate such videos as part of a study. This process of manually analyzing the videos is time-consuming, requires multiple experts to avoid human error/bias and cannot be easily crowdsourced on the Internet. Machine learning algorithms from computer vision, on the other hand, have proven to be effective for video annotation tasks because they are fast, accurate, and, if designed properly, can be less biased than humans. In this work, we propose to automate the entire process of analyzing videos of behavior changes in zebrafish by using tools from computer vision, relying on minimal expert supervision. The overall objective of this work is to create a generalized tool to predict animal behaviors from videos using state-of-the-art deep learning models, with the dual goal of advancing understanding in biology and engineering a more robust and powerful artificial information processing system for biologists.

Abstract:Assessment of animals' sensory–motor functions requires precise and electronically controlled stimuli to induce and quantify specific behavioral phenotypes. However, accessible and inexpensive tools for conducting diverse sensory–motor biotests with fish are lacking. In this work, we present an open-source software and hardware interface that enables automated delivery of three independent and fully programmable stimuli for behavioral bioassays. We demonstrate the proof-of-concept application of this low-cost technology in establishing reproducible fear responses using a mechanical tap–startle stimulus in larval zebrafish. This response is characterized by a sudden burst of motion in response to a nondirectional mechanical stimulus delivered to the fish chamber. We propose that the simplicity and flexibility of this interface offer innovative opportunities for studying sensory–motor functions in various fields, including neurobiology, neuropharmacology, neurotoxicology, and aquatic ecotoxicology.

Abstract:Zebrafish (Danio rerio) have emerged as a valuable animal model for neurobehavioral research, particularly in the study of anxiety-related states. This article explores the use of conceptual models to investigate stress, fear, and anxiety in zebrafish induced by bio-inspired mini-robotic fish with different components and designs. The objective is to optimize robotic biomimicry and its impact on fish welfare. Previous studies have focused on externally controlled fish models, whereas this study introduces prototypes of freely actuated swimming robots to examine interactions between a bio-inspired robot and individual zebrafish. By means of analysis of behavioral responses, certain robotic components have been identified as potential causes of anxiety in fish, which have provided insights that may be applicable to other species and future aquacultural robot designs.

Abstract:Zebrafish have become a widely accepted model organism for biomedical research due to their strong cortisol stress response, behavioral strain differences, and sensitivity to both drug treatments and predators. However, experimental zebrafish studies generate substantial data that must be analyzed through objective, accurate, and repeatable analysis methods. Recently, advancements in artificial intelligence (AI) have enabled automated tracking, image recognition, and data analysis, leading to more efficient and insightful investigations. In this review, we examine key AI applications in zebrafish research, including behavior analysis, genomics, and neuroscience. With the development of deep learning technology, AI algorithms have been used to precisely analyze and identify images of zebrafish, enabling automated testing and analysis. By applying AI algorithms in genomics research, researchers have elucidated the relationship between genes and biology, providing a better basis for the development of disease treatments and gene therapies. Additionally, the development of more effective neuroscience tools could help researchers better understand the complex neural networks in the zebrafish brain. In the future, further advancements in AI technology are expected to enable more extensive and in-depth medical research applications in zebrafish, improving our understanding of this important animal model. This review highlights the potential of AI technology in achieving the full potential of zebrafish research by enabling researchers to efficiently track, process, and visualize the outcomes of their experiments.Graphical Abstract

Abstract:BACKGROUND: Optokinetic reflex (OKR) responses provide a convenient means to evaluate oculomotor, integrative and afferent visual function in larval zebrafish models, which are commonly used to elucidate molecular mechanisms underlying development, disease and repair of the vertebrate nervous system.NEW METHOD: We developed an open-source MATLAB-based solution for automated quantitative analysis of OKR responses in larval zebrafish. The package includes applications to: (i) generate sinusoidally-transformed animated grating patterns suitable for projection onto a cylindrical screen to elicit the OKR; (ii) determine and record the angular orientations of the eyes in each frame of a video recording showing the OKR response; and (iii) analyze angular orientation data from the tracking program to yield a set of parameters that quantify essential elements of the OKR. The method can be employed without modification using the operating manual provided. In addition, annotated source code is included, allowing users to modify or adapt the software for other applications.RESULTS: We validated the algorithms and measured OKR responses in normal larval zebrafish, showing good agreement with published quantitative data, where available.COMPARISON WITH EXISTING METHOD(S): We provide the first open-source method to elicit and analyze the OKR in larval zebrafish. The wide range of parameters that are automatically quantified by our algorithms significantly expands the scope of quantitative analysis previously reported.CONCLUSIONS: Our method for quantifying OKR responses will be useful for numerous applications in neuroscience using the genetically- and chemically-tractable zebrafish model.

Abstract:This paper reviews the utility of zebrafish (Danio rerio) as a model system for exploring neurobehavioral phenomena in preclinical research, focusing on physiological processes, disorders, and neurotoxicity biomarkers. A comprehensive review of the current literature was conducted to summarize the various behavioral characteristics of zebrafish. The study examined the etiological agents used to induce neurotoxicity and the biomarkers involved, including Aβ42, tau, MMP-13, MAO, NF-Кβ, and GFAP. Additionally, the different zebrafish study models and their responses to neurobehavioral analysis were discussed. The review identified several key biomarkers of neurotoxicity in zebrafish, each impacting different aspects of neurogenesis, inflammation, and neurodegeneration. Aβ42 was found to alter neuronal growth and stem cell function. Tau's interaction with tubulin affected microtubule stability and led to tauopathies under pathological conditions. MMP-13 was linked to oxidative assault and sensory neuron degeneration. MAO plays a role in neurotransmitter metabolism and neurotoxicity conversion. NF-Кβ was involved in pro-inflammatory pathways, and GFAP was indicative of neuroinflammation and astroglial activation. Zebrafish provide a valuable model for neurobehavioral research, adhering to the "3Rs" philosophy. Their neurotoxicity biomarkers offer insights into the mechanisms of neurogenesis, inflammation, and neurodegeneration. This model system aids in evaluating physiological and pathological conditions, enhancing our understanding of neurobehavioral phenomena and potential therapeutic interventions.
Closed-loop control of zebrafish behaviour in three dimensions using a robotic stimulus

Abstract:Robotics is continuously being integrated in animal behaviour studies to create customizable, controllable, and repeatable stimuli. However, few systems have capitalized on recent breakthroughs in computer vision and real-time control to enable a two-way interaction between the animal and the robot. Here, we present a "closed-loop control" system to investigate the behaviour of zebrafish, a popular animal model in preclinical studies. The system allows for actuating a biologically-inspired 3D-printed replica in a 3D workspace, in response to the behaviour of a zebrafish. We demonstrate the role of closed-loop control in modulating the response of zebrafish, across a range of behavioural and information-theoretic measures. Our results suggest that closed-loop control could enhance the degree of biomimicry of the replica, by increasing the attraction of live subjects and their interaction with the stimulus. Interactive experiments hold promise to advance our understanding of zebrafish, offering new means for high throughput behavioural phenotyping.

Abstract:The zebrafish ( Danio rerio ) is increasingly used in neuroscience research. Zebrafish are relatively easy to maintain, and their high fecundity makes them suitable for high-throughput experiments. Their small, transparent embryos and larvae allow for easy microscopic imaging of the developing brain. Zebrafish also share a high degree of genetic similarity with humans, and are amenable to genetic manipulation techniques, such as gene knockdown, knockout, or knock-in, which allows researchers to study the role of specific genes relevant to human brain development, function, and disease. Zebrafish can also serve as a model for behavioral studies, including locomotion, learning, and social interactions. In this review, we present state-of-the-art methods to study the brain function in zebrafish, including genetic tools for labeling single neurons and neuronal circuits, live imaging of neural activity, synaptic dynamics and protein interactions in the zebrafish brain, optogenetic manipulation, and the use of virtual reality technology for behavioral testing. We highlight the potential of zebrafish for neuroscience research, especially regarding brain development, neuronal circuits, and genetic-based disorders and discuss its certain limitations as a model.

A virtual reality system to analyze neural activity and behavior in adult zebrafish

Abstract:Virtual realities are powerful tools to analyze and manipulate interactions between animals and their environment and to enable measurements of neuronal activity during behavior. In many species, however, optical access to the brain and/or the behavioral repertoire are limited. We developed a high-resolution virtual reality for head-restrained adult zebrafish, which exhibit cognitive behaviors not shown by larvae. We noninvasively measured activity throughout the dorsal telencephalon by multiphoton calcium imaging. Fish in the virtual reality showed regular swimming patterns and were attracted to animations of conspecifics. Manipulations of visuo-motor feedback revealed neurons that responded selectively to the mismatch between the expected and the actual visual consequences of motor output. Such error signals were prominent in multiple telencephalic areas, consistent with models of predictive processing. A virtual reality system for adult zebrafish therefore provides opportunities to analyze neuronal processing mechanisms underlying higher brain functions including decision making, associative learning, and social interactions.

Abstract:The field of ethorobotics holds promise in aiding fundamental research in animal behaviour, whereby it affords fully controllable and easily reproducible experimental tools. Most of the current ethorobotics studies are focused on the behavioural response of a selected target species as it interacts with a biologically-inspired robot in controlled laboratory conditions. In this work, we first explore the interactions between two social fish species and a robotic fish, whose design is inspired by salient visual features of one of the species. Specifically, this study investigates the behavioural response of small shoals of zebrafish interacting with a zebrafish-inspired robotic fish and small shoals of mosquitofish in a basic ecological context. Our results demonstrate that the robotic fish differentially influences the behaviour of the two species by consistently attracting zebrafish, while repelling mosquitofish. This selective behavioural control is successful in spatially isolating the two species, which would otherwise exhibit prey-predator interactions, with mosquitofish attacking zebrafish.
Quantification of larval zebrafish motor function in multiwell plates using open-source MATLAB applications.

Abstract:This article describes a method to quantify the movements of larval zebrafish in multiwell plates, using the open-source MATLAB applications LSRtrack and LSRanalyze. The protocol comprises four stages: generation of high-quality, flatly illuminated video recordings with exposure settings that facilitate object recognition; analysis of the resulting recordings using tools provided in LSRtrack to optimize tracking accuracy and motion detection; analysis of tracking data using LSRanalyze or custom MATLAB scripts; and implementation of validation controls. The method is reliable, automated and flexible, requires <1 h of hands-on work for completion once optimized and shows excellent signal:noise characteristics. The resulting data can be analyzed to determine the following: positional preference; displacement, velocity and acceleration; and duration and frequency of movement events and rest periods. This approach is widely applicable to the analysis of spontaneous or stimulus-evoked zebrafish larval neurobehavioral phenotypes resulting from a broad array of genetic and environmental manipulations, in a multiwell plate format suitable for high-throughput applications.
A novel 3D method of locomotor analysis in adult zebrafish: Implications for automated detection of CNS drug-evoked phenotypes

Abstract:Background: Expanding the spectrum of organisms to model human brain phenotypes is critical for our improved understanding of the pathobiology of neuropsychiatric disorders. Given the clear limitations of existing mammalian models, there is an urgent need for low-cost, high-throughput in-vivo technologies for drug and gene discovery. New method: Here, we introduce a new automated method for generating 3D (X,Y,Z) swim trajectories in adult zebrafish (Danio rerio), to improve their neurophenotyping. Results: Based on the Track3D module of EthoVision XT video tracking software (Noldus Information Technology), this tool enhances the efficient, high-throughput 3D analyses of zebrafish behavioral responses. Applied to adult zebrafish behavior, this 3D method is highly sensitive to various classes of psychotropic drugs, including selected psychostimulant and hallucinogenic agents. Comparison with existing methods: Our present method offers a marked advance in the existing 2D and 3D methods of zebrafish behavioral phenotyping, minimizing research time and recording high-resolution, automatically synchronized videos with calculated, high-precision object positioning. Conclusions: Our novel approach brings practical simplicity and 'integrative' capacity to the often complex and error-prone quantification of zebrafish behavioral phenotypes. Illustrating the value of 3D swim path reconstructions for identifying experimentally-evoked phenotypic profiles, this method fosters innovative, ethologically relevant, and fully automated small molecule screens using adult zebrafish.

Abstract:Swimming consistency and respiration of fish are recognized as the non-invasive stress biomarkers. Their alterations could directly indicate the presence of pollutants in the water ecosystem. Since these biomarkers are a routine process for fish, it is difficult to monitor their activity manually. For this reason, experts employ engineering technologies to create sensors that can monitor the regular activities of fish. Knowing the importance of these non-invasive stress biomarkers, we developed online biological behavior monitoring system-OBBMS and online biological respiratory response monitoring system-OBRRMS to monitor real-time swimming consistency and respiratory response of fish, respectively. We continuously monitored the swimming consistency and respiration (OCR, CER and RQ) of zebrafish (control and atrazine-treatments) for 7 days using our homemade real-time biological response monitoring systems. Furthermore, we analyzed oxidative stress indicators (SOD, CAT and POD) within the vital tissues (gills, brain and muscle) of zebrafish during stipulated sampling periods. The differences in the swimming consistency and respiratory rate of zebrafish between the control and atrazine treatments could be precisely differentiated on the real-time datasets of OBBMS and OBRRMS. The zebrafish exposed to atrazine toxin showed a concentration-dependent effect (hypoactivity). The OCR and CER were increased in the atrazine treated zebrafish. Both Treatment I and II received a negative response for RQ. Atrazine toxicity let to a rise in the levels of SOD, CAT and POD in the vital tissues of zebrafish. The continuous acquisition of fish signals is achieved which is one of the main merits of our OBBMS and OBRRMS. Additionally, no special data processing was done, the real-time data sets were directly used on statistical tools and the differences between the factors (groups, photoperiods, exposure periods and their interactions) were identified precisely. Hence, our OBBMS and OBRRMS could be a promising tool for biological response-based real-time water quality monitoring studies.

Abstract:Aqueous solutions of Au colloids (12 +/- 4 nm size) when treated with a blend of mono- and dithiols aggregate forming stable clusters, as evidenced by the shift of their surface plasmon (SP) band from 512 to ca. 600 nm. The presence of carboxylate ester functions on the dithiol allows its cleavage by addition of a cleaving agent, such as hydrazine. The cleavage process results in the breaking down of the clusters of nanoparticles and the shift of the SP band back to lower wavelengths. Further addition of dithiol causes the formation of the clusters again. The aggregation/deaggregation process may be monitored visually by following the color change from pink-red to purple and vice versa in the forward and backward steps, respectively.
