Abstract:Zooplankton is enormously diverse and fundamental group of microorganisms that exists in almost every freshwater body, determining its ecology and play a vital role in food chain. Considering the significance of zooplankton, the study of freshwater zooplankton is very essential which intensely relies on the classification of images. However, the routine manual analysis and classification is laborious, time consuming and expensive, and poses a significant challenge to experts. Thus, for recent decade much research is focused on the development of underwater imaging technologies and intelligent classification system of zooplankton. This work presents devotion to observation of freshwater zooplankton by designed underwater microscope and modeling the system for automatic classification among four different taxa. Unlike most of the existing zooplankton image classification systems, this model is trained on a comparatively small dataset collected from freshwater by designed underwater microscope. Transfer learning of pre-trained AlexNet Convolutional Neural Network (CNN) model proved to be a potential approach in the system design. Among four networks trained over two datasets, the best overall classification accuracy of up to 93.1%, comparable to other existing systems was achieved on test dataset (92.5% for Calanoid and Cyclopoid (Female), 90% for Cyclopoid (Male) and 97.5% for Daphnia). Graphical User Interface (GUI) of the model constructed on MATLAB, makes it easy for the users to collect images for building database, train network and to classify images of different taxa. Moreover, the designed system is adaptable to the addition of more classes in the future.
Non-Invasive Fish Biometrics for Enhancing Precision and Understanding of Aquaculture Farming through Statistical Morphology Analysis and Machine Learning

Abstract:Aquaculture requires precise non-invasive methods for biomass estimation. This research validates a novel computer vision methodology that uses a signature function-based feature extraction algorithm combining statistical morphological analysis of the size and shape of fish and machine learning to improve the accuracy of biomass estimation in fishponds and is specifically applied to tilapia (Oreochromis niloticus). These features that are automatically extracted from images are put to the test against previously manually extracted features by comparing the results when applied to three common machine learning methods under two different lighting conditions. The dataset for this analysis encompasses 129 tilapia samples. The results give promising outcomes since the multilayer perceptron model shows robust performance, consistently demonstrating superior accuracy across different features and lighting conditions. The interpretable nature of the model, rooted in the statistical features of the signature function, could provide insights into the morphological and allometric changes at different developmental stages. A comparative analysis against existing literature underscores the competitiveness of the proposed methodology, pointing to advancements in precision, interpretability, and species versatility. This research contributes significantly to the field, accelerating the quest for non-invasive fish biometrics that can be generalized across various aquaculture species in different stages of development. In combination with detection, tracking, and posture recognition, deep learning methodologies such as the one provided in the latest studies could generate a powerful method for real-time fish morphology development, biomass estimation, and welfare monitoring, which are crucial for the effective management of fish farms.
Investigating Shape Variation Using Generalized Procrustes Analysis and Machine Learning

Abstract:The biological investigation of a population’s shape diversity using digital images is typically reliant on geometrical morphometrics, which is an approach based on user-defined landmarks. In contrast to this traditional approach, the progress in deep learning has led to numerous applications ranging from specimen identification to object detection. Typically, these models tend to become black boxes, which limits the usage of recent deep learning models for biological applications. However, the progress in explainable artificial intelligence tries to overcome this limitation. This study compares the explanatory power of unsupervised machine learning models to traditional landmark-based approaches for population structure investigation. We apply convolutional autoencoders as well as Gaussian process latent variable models to two Nile tilapia datasets to investigate the latent structure using consensus clustering. The explanatory factors of the machine learning models were extracted and compared to generalized Procrustes analysis. Hypotheses based on the Bayes factor are formulated to test the unambiguity of population diversity unveiled by the machine learning models. The findings show that it is possible to obtain biologically meaningful results relying on unsupervised machine learning. Furthermore we show that the machine learning models unveil latent structures close to the true population clusters. We found that 80% of the true population clusters relying on the convolutional autoencoder are significantly different to the remaining clusters. Similarly, 60% of the true population clusters relying on the Gaussian process latent variable model are significantly different. We conclude that the machine learning models outperform generalized Procrustes analysis, where 16% of the population cluster was found to be significantly different. However, the applied machine learning models still have limited biological explainability. We recommend further in-depth investigations to unveil the explanatory factors in the used model.
New Insights into Geometric Morphometry Applied to Fish Scales for Species Identification

Abstract:The possibility of quick and cheap recognition of a fish species from a single dermal scale would be interesting in a wide range of contexts. The methods of geometric morphometry appear to be quite promising, although wide studies comparing different approaches are lacking. We aimed to apply two methods of geometric morphometry, landmark-based and outline-based, on a dataset of scales from five different teleost species: Danio rerio, Dicentrarchus labrax, Mullus surmuletus, Sardina pilchardus, and Sparus aurata. For the landmark-based method the R library "geomorph" was used. Some issues about landmark selection and positioning were addressed and, for the first time on fish scales, an approach with both landmarks and semilandmarks was set up. For the outline-based method the R library "Momocs" was used. Despite the relatively low number of scales analyzed (from 11 to 81 for each species), both methods achieved quite good clustering of all the species. In particular, the landmark-based method used here gave generally higher R2 values in testing species clustering than the outline-based method, but it failed to distinguish between a few couples of species; on the other hand, the outline-based method seemed to catch the differences among all the couples except one. Larger datasets have the potential to achieve better results with outline-based geometric morphometry. This latter method, being free from the problem of recognizing and positioning landmarks, is also the most suitable for being automatized in future applications.

Abstract:Abstract Individual measurement of traits of interest is of great importance for breeding and management decisions in animal production systems. However, measurements are often taken manually, which is laborious and also stressful for the animals. Therefore, the development of fast, precise and indirect measurement methods is paramount. An appealing way for such a task is through computer vision systems (CVS). Hence, the objectives of the current work were: 1) Devise a CVS for autonomous measurement of Nile tilapia body area, length, height, and eccentricity; and 2) Evaluation of linear models for prediction of body weight (BW). The pixels of 822 RGB images of live fish were labeled into background, fish fins or body using the “MTurk” crowdsourcing service. This dataset was then split into training (60% of data) and testing sets for the development of Deep Learning Networks for image segmentation into the three pixel categories. The networks differed in input image size (10 to 40% of original size) and number of encoder/decoder layer stacks (1 to 5). An independent dataset with 831 images was used for validation of the linear predictive models. The results for intersection over union (IoU) show that a network with input of 20% of the original size and 4 encoder/decoder stacks achieved the best results, with IoU on the test dataset of 99, 90 and 64% for background, fish body and fin, respectively (Figure 1). Predicted segmentation from this network on randomly selected images is shown in Figure 2. From the linear models evaluated, the one considering only area as input showed predicted R2 of 0.92 for fish BW (Table 1). In conclusion, the devised CVS was able to correctly separate fish body from background and fins, and a linear model using fish body area as input provided good predictive quality of Nile tilapia BW.

Images from 1653 fish were taken at the same time as their BW and CW were measured. A set of 822 images had pixels labeled into three classes: background, fish fins, and A. This labeled dataset was then used for training of Deep Learning Networks for automatic segmentation of the images into those pixel classes. In a subsequent step, the segmentations obtained from the best network were used for extraction of A, length, height, and eccentricity. These variables were then used as covariates in linear models for prediction of BW, CW, and CY. A network with an input image of 0.2 times the original size and four encoder/decoder layers achieved the best results for intersection over union on the test set of 99, 90 and 64 percent for background, fish body and fin areas, respectively. The overall best predictive model included A and its square as predictor variables and achieved R2 of 0.96 and 0.95 for fish BW and CW, respectively. Overall, the devised CVS was able to correctly differentiate fish body from background and fins, and the extracted area of the fish body could be successfully used for prediction of body and carcass weights.

Abstract:Dithiocarbamates (DDTC) are chemicals widely used in the form of pesticides, therapeutic and chelating agents, and scavengers. Since DDTC interfere with SH, Cu, and Zn enzymes due to chelating properties, it was of interest to clarify, in primary culture of type II alveolar pneumocytes, the effect of this compound upon enzymes of glutathione cycle, Cu, Zn-superoxide dismutase, and the membrane structure of cells. DDTC significantly inhibited the activity of superoxide dismutase and the activity of gamma-glutamyl transpeptidase, glutathione reductase, and alkaline phosphatase, whereas an increase in the activity of glutathione peroxidase was found. The membranes of pneumocytes type II were injured. Data show that DDTC adversely affected type II pneumocyte function and structure.

Abstract:Background: Various anthropogenic activities continue to threaten the fish biodiversity of the East African water bodies such as the Victoria Nile. Although the Victoria Nile is a significant source of livelihood for human populations, the biology and ecology of Nile tilapia in this ecosystem remain understudied with little or no information on the morphology of the fish given varying and immense anthropogenic activities. Here, we use geometric morphometrics to examine the morphology/shape variations of Nile tilapia populations in Victoria Nile to gain insights into their current ecological state. Results: Our results indicate unexpectedly smaller Nile tilapia body weights in Victoria Nile than in L. Victoria. Despite this, nearly all the populations displayed a relative condition factor (Kn) of greater ≥1 suggesting a healthy stock. However, two populations, LMF and VN_Bukeeka demonstrated Kn values of less than one (< 1). We also report that some Upper and Lower Victoria Nile populations display morphological similarities. Apart from L. Albert, Nile tilapia populations from Lakes Victoria and Kyoga are morphologically divergent from the riverine ones. We note that Nile tilapia from Nalubale Dam Reservoir is morphologically distinct from the close neighbouring Victoria Nile populations which are likely allied to the influence of the Nalubale Hydroelectric power dam as a barrier. Conclusion: Nile tilapia's morphological variation appears to be influenced by various anthropogenic disturbances notably, overfishing, hydroelectric power dams, and fish translocational history in Uganda. Management should enforce regulatory frameworks to avert human-mediated activities as these are likely to compromise the sustainability of the fisheries. Further studies are required to follow these populations with molecular genetics and environmental data to gain a deeper understanding of the fish species for informed sustainable management and conservation options.

Abstract:As aquatic ecosystems face increasing threats and challenges, the accurate and efficient classification of fish species has become a critical task for fisheries management, biodiversity conservation, and environmental monitoring. This research explores the application of deep learning techniques in conjunction with appearance-based feature extraction for the automated and precise identification of fish species from images. The study employs a comprehensive dataset of underwater fish images, encompassing various species, sizes, and environmental conditions. Convolutional Neural Networks (CNNs) are used for feature extraction and classification, allowing for the capture of intricate visual characteristics that distinguish different fish species. Moreover, appearance-based features, such as colour patterns, fin shapes, and other morphological attributes, are integrated into the model to enhance classification accuracy. Additionally, the study introduces Improved Sequential Forward Selection (ISFS) as a method to select relevant features for classification, further enhancing the efficiency and effectiveness of the model. The research evaluates the performance of the proposed methodology against existing classification methods, emphasizing the advantages of deep learning and appearance-based feature extraction in terms of classification accuracy, robustness, and efficiency. In addition, the study explores the potential for real-world applications in fisheries management, species monitoring, and ecological research. The findings of this research demonstrate that the combination of deep learning and appearance-based feature extraction provides a promising approach for fish species classification, offering a valuable tool for conservation efforts and ecological studies. Is shape in the eye of the beholder? Assessing landmarking error in geometric morphometric analyses on live fish

Abstract:Geometric morphometrics is widely used to quantify morphological variation between biological specimens, but the fundamental influence of operator bias on data reproducibility is rarely considered, particularly in studies using photographs of live animals taken under field conditions. We examined this using four independent operators that applied an identical landmarking scheme to replicate photographs of 291 live Atlantic salmon (Salmo salar L.) from two rivers. Using repeated measures tests, we found significant inter-operator differences in mean body shape, suggesting that the operators introduced a systematic error despite following the same landmarking scheme. No significant differences were detected when the landmarking process was repeated by the same operator on a random subset of photographs. Importantly, in spite of significant operator bias, small but statistically significant morphological differences between fish from the two rivers were found consistently by all operators. Pairwise tests of angles of vectors of shape change showed that these between-river differences in body shape were analogous across operator datasets, suggesting a general reproducibility of findings obtained by geometric morphometric studies. In contrast, merging landmark data when fish from each river are digitised by different operators had a significant impact on downstream analyses, highlighting an intrinsic risk of bias. Overall, we show that, even when significant inter-operator error is introduced during digitisation, following an identical landmarking scheme can identify morphological differences between populations. This study indicates that operators digitising at least a sub-set of all data groups of interest may be an effective way of mitigating inter-operator error and potentially enabling data sharing.

Abstract:Deep learning techniques have recently found application in biodiversity research. Mayflies (Ephemeroptera), stoneflies (Plecoptera) and caddisflies (Trichoptera), often abbreviated as EPT, are frequently used for freshwater biomonitoring due to their large numbers and sensitivity to environmental changes. However, the morphological identification of EPT species is a challenging but fundamental task. Morphological identification of these freshwater insects is therefore not only extremely time-consuming and costly, but also often leads to misjudgments or generates datasets with low taxonomic resolution. Here, we investigated the application of deep learning to increase the efficiency and taxonomic resolution of biomonitoring programs. Our database contains 90 EPT taxa (genus or species level), with the number of images per category ranging from 21 to 300 (16,650 in total). Upon completion of training, a CNN (Convolutional Neural Network) model was created, capable of automatically classifying these taxa into their appropriate taxonomic categories with an accuracy of 98.7 %. Our model achieved a perfect classification rate of 100 % for 68 of the taxa in our dataset. We achieved noteworthy classification accuracy with morphologically closely related taxa within the training data (e.g., species of the genus Baetis , Hydropsyche , Perla ). Gradient-weighted Class Activation Mapping (Grad-CAM) visualized the morphological features responsible for the classification of the treated species in the CNN models. Within Ephemeroptera, the head was the most important feature, while the thorax and abdomen were equally important for the classification of Plecoptera taxa. For the order Trichoptera, the head and thorax were almost equally important. Our database is recognized as the most extensive aquatic insect database, notably distinguished by its wealth of included categories (taxa). Our approach can help solve long-standing challenges in biodiversity research and address pressing issues in monitoring programs by saving time in sample identification.

Abstract:A toolset supporting fish detection, orientation, tracking and especially morphological feature estimation with high speed and accuracy, is presented in this paper. It can be exploited in fish farms to automate everyday procedures including size measurement and optimal harvest time estimation, fish health assessment, quantification of feeding needs, etc. It can also be used in an open sea environment to monitor fish size, behavior and the population of various species. An efficient deep learning technique for fish detection is employed and adapted, while methods for fish tracking are also proposed. The fish orientation is classified in order to apply a shape alignment technique that is based on the Ensemble of Regression Trees machine learning method. Shape alignment allows the estimation of fish dimensions (length, height) and the localization of fish body parts of particular interest such as the eyes and gills. The proposed method can estimate the position of 18 landmarks with an accuracy of about 95% from low-contrast underwater images where the fish can be hardly distinguished from its background. Hardware and software acceleration techniques have been applied at the shape alignment process reducing the frame processing latency to less than 0.5 us on a general purpose computer and less than 16 ms on an embedded platform. As a case study, the developed system has been trained and tested with several Mediterranean fish species in the category of seabream. A large public dataset with low-resolution underwater videos and images has also been developed to test the proposed system under worst case conditions.

Abstract:The aim of this study was to evaluate the efficiency of geometric morphometrics for describing the body shape of fish larvae and juveniles, and identifying them to species, in comparison with traditional linear measurements. Species of emperor fishes (Perciformes: Lethrinidae, genus Lethrinus) were chosen as the model group, as the late larval and early juvenile stages in this genus are particularly difficult to identify. Forty-five individuals of different species of Lethrinus were collected from the south-western lagoon of New Caledonia between May 2005 and March 2006. The individuals were first identified to species by their partial cytochrome-b gene sequence. They were then morphologically characterized using eight linear measurements and 23 landmarks recorded on digital photographs. Except for a small proportion of individuals, geometric morphometrics gave better results to distinguish the different species than linear measurements. A 'leave one out' approach confirmed the nearly total discrimination of recently settled Lethrinus genivittatus and Lethrinus nebulosus, whereas traditional identification keys failed to distinguish them. Therefore, geometric morphometrics is a promising tool for identifying fish larvae and juveniles to species. An effective approach would require building image databases of voucher specimens associated with their DNA barcodes. These images could be downloaded by the operator and processed with the specimens to be identified.

Automatic Metadata Generation for Fish Specimen Image Collections

Abstract:Abstract Metadata are key descriptors of research data, particularly for researchers seeking to apply machine learning (ML) to the vast collections of digitized specimens. Unfortunately, the available metadata is often sparse and, at times, erroneous. Additionally, it is prohibitively expensive to address these limitations through traditional, manual means. This paper reports on research that applies machine-driven approaches to analyzing digitized fish images and extracting various important features from them. The digitized fish specimens are being analyzed as part of the Biology Guided Neural Networks (BGNN) initiative, which is developing a novel class of artificial neural networks using phylogenies and anatomy ontologies. Automatically generated metadata is crucial for identifying the high-quality images needed for the neural network’s predictive analytics. Methods that combine ML and image informatics techniques allow us to rapidly enrich the existing metadata associated with the 7,244 images from the Illinois Natural History Survey (INHS) used in our study. Results show we can accurately generate many key metadata properties relevant to the BGNN project, as well as general image quality metrics (e.g. brightness and contrast). Results also show that we can accurately generate bounding boxes and segmentation masks for fish, which are needed for subsequent machine learning analyses. The automatic process outperforms humans in terms of time and accuracy, and provides a novel solution for leveraging digitized specimens in ML. This research demonstrates the ability of computational methods to enhance the digital library services associated with the tens of thousands of digitized specimens stored in open-access repositories world-wide.

Abstract:Accurate morphometric analyses and weight estimation are useful in aquaculture for optimizing feeding, predicting harvest yields, identifying desirable traits for selective breeding, grading processes, and monitoring the health status of production animals. However, the collection of phenotypic data through traditional manual approaches at industrial scales and in real-time is time-consuming, labour-intensive, and prone to errors. Digital imaging of individuals and subsequent training of prediction models using Deep Learning (DL) has the potential to rapidly and accurately acquire phenotypic data from aquaculture species. In this study, we applied a novel DL approach to automate morphometric analysis and weight estimation using the black tiger prawn (Penaeus monodon) as a model crustacean. The DL approach comprises two main components: a feature extraction module that efficiently combines low-level and high-level features using the Kronecker product operation; followed by a landmark localization module that then uses these features to predict the coordinates of key morphological points (landmarks) on the prawn body. Once these landmarks were extracted, weight was estimated using a weight regression module based on the extracted landmarks using a fully connected network. For morphometric analyses, we utilized the detected landmarks to derive five important prawn traits. Principal Component Analysis (PCA) was also used to identify landmark-derived distances, which were found to be highly correlated with shape features such as body length, and width. We evaluated our approach on a large dataset of 8164 images of the Black tiger prawn (Penaeus monodon) collected from Australian farms. Our experimental results demonstrate that the novel DL approach outperforms existing DL methods in terms of accuracy, robustness, and efficiency.

Abstract:Plankton are effective indicators of environmental change and ecosystem health in freshwater habitats, but collection of plankton data using manual microscopic methods is extremely labor-intensive and expensive. Automated plankton imaging offers a promising way forward to monitor plankton communities with high frequency and accuracy in real-time. Yet, manual annotation of millions of images proposes a serious challenge to taxonomists. Deep learning classifiers have been successfully applied in various fields and provided encouraging results when used to categorize marine plankton images. Here, we present a set of deep learning models developed for the identification of lake plankton, and study several strategies to obtain optimal performances,which lead to operational prescriptions for users. To this aim, we annotated into 35 classes over 17900 images of zooplankton and large phytoplankton colonies, detected in Lake Greifensee (Switzerland) with the Dual Scripps Plankton Camera. Our best models were based on transfer learning and ensembling, which classified plankton images with 98% accuracy and 93% F1 score. When tested on freely available plankton datasets produced by other automated imaging tools (ZooScan, FlowCytobot and ISIIS), our models performed better than previously used models. Our annotated data, code and classification models are freely available online.

Abstract:Concerning the oversight and safeguarding of aquatic environments, it is necessary to ascertain the quantity of fish, their size, and their distribution. Many deep learning (DL), artificial intelligence (AI), and machine learning (ML) techniques have been developed to oversee and safeguard the fish species. Still, all the previous work had some limitations, such as a limited dataset, only binary class categorization, only employing one technique (ML/DL), etc. Therefore, in the proposed work, the authors develop an architecture that will eliminate all the limitations. Both DL and ML techniques were used in the suggested framework to identify and categorize multiple classes of the salinity and freshwater fish species. Two different datasets of fish images with thirteen fish species were employed in the current research. Seven CNN architectures were implemented to find out the important features of the fish images. Then, seven ML classifiers were utilized in the suggested work to identify the binary class (freshwater and salinity) of fish species. Following that, the multiclass classification of thirteen fish species was evaluated through the ML algorithms, where the present model diagnosed the freshwater or salinity fish in the specific fish species. To achieve the primary goals of the proposed study, several assessments of the experimental data are provided. The results of the investigation indicated that DenseNet121, EfficientNetB0, ResNet50, VGG16, and VGG19 architectures of the CNN with SVC ML technique achieved 100% accuracy, F1-score, precision, and recall for binary classification (freshwater/salinity) of fish images. Additionally, the ResNet50 architecture of the CNN with SVC ML technique achieved 98.06% and 100% accuracy for multiclass classification (freshwater and salinity fish species) of fish images. However, the proposed pipeline can be very effective in sustainable fish management in fish identification and classification.

Abstract:Underwater video and digital still cameras are rapidly being adopted by marine scientists and managers as a tool for non‐destructively quantifying and measuring the relative abundance, cover and size of marine fauna and flora. Imagery recorded of fish can be time consuming and costly to process and analyze manually. For this reason, there is great interest in automatic classification, counting, and measurement of fish. Unconstrained underwater scenes are highly variable due to changes in light intensity, changes in fish orientation due to movement, a variety of background habitats which sometimes also move, and most importantly similarity in shape and patterns among fish of different species. This poses a great challenge for image/video processing techniques to accurately differentiate between classes or species of fish to perform automatic classification. We present a machine learning approach, which is suitable for solving this challenge. We demonstrate the use of a convolution neural network model in a hierarchical feature combination setup to learn species‐dependent visual features of fish that are unique, yet abstract and robust against environmental and intra‐and inter‐species variability. This approach avoids the need for explicitly extracting features from raw images of the fish using several fragmented image processing techniques. As a result, we achieve a single and generic trained architecture with favorable performance even for sample images of fish species that have not been used in training. Using the LifeCLEF14 and LifeCLEF15 benchmark fish datasets, we have demonstrated results with a correct classification rate of more than 90%.

Abstract:Identifying individual salmon can be very beneficial for the aquaculture industry as it enables monitoring and analyzing fish behavior and welfare. For aquaculture researchers identifying individual salmon is imperative to their research. The current methods of individual salmon tagging and tracking rely on physical interaction with the fish. This process is inefficient and can cause physical harm and stress for the salmon. In this paper we propose FishNet, based on a deep learning technique that has been successfully used for identifying humans, to identify <a class="link-external link-http" href="http://salmon.We" rel="external noopener nofollow">this http URL</a> create a dataset of labeled fish images and then test the performance of the FishNet architecture. Our experiments show that this architecture learns a useful representation based on images of salmon heads. Further, we show that good performance can be achieved with relatively small neural network models: FishNet achieves a false positive rate of 1\% and a true positive rate of 96\%.

FishNet: Deep Neural Networks for Low-Cost Fish Stock Estimation

Abstract:Fish stock assessment often involves manual fish counting by taxonomy specialists, which is both time-consuming and costly. We propose FishNet, an automated computer vision system for both taxonomic classification and fish size estimation from images captured with a low-cost digital camera. The system first performs object detection and segmentation using a Mask R-CNN to identify individual fish from images containing multiple fish, possibly consisting of different species. Then each fish species is classified and the length is predicted using separate machine learning models. To develop the model, we use a dataset of 300,000 hand-labeled images containing 1.2M fish of 163 different species and ranging in length from 10cm to 250cm, with additional annotations and quality control methods used to curate high-quality training data. On held-out test data sets, our system achieves a 92% intersection over union on the fish segmentation task, a 89% top-1 classification accuracy on single fish species classification, and a 2.3cm mean absolute error on the fish length estimation task.
