Abstract:Images contain a wealth of information that is often under analyzed in biological studies. Developmental models of vascular disease are a powerful way to quantify developmentally regulated vessel phenotypes to identify the roots of the disease process. We present vessel Metrics, a software tool specifically designed to analyze developmental vascular microscopy images that will expedite the analysis of vascular images and provide consistency between research groups. We developed a segmentation algorithm that robustly quantifies different image types, developmental stages, organisms, and disease models at a similar accuracy level to a human observer. We validate the algorithm on confocal, lightsheet, and two photon microscopy data in a zebrafish model expressing fluorescent protein in the endothelial nuclei. The tool accurately segments data taken by multiple scientists on varying microscopes. We validate vascular parameters such as vessel density, network length, and diameter, across developmental stages, genetic mutations, and drug treatments, and show a favorable comparison to other freely available software tools. Additionally, we validate the tool in a mouse model. Vessel Metrics reduces the time to analyze experimental results, improves repeatability within and between institutions, and expands the percentage of a given vascular network analyzable in experiments.

Abstract:A digit image processing system was developed to quantitatively analyse two-dimension (2D) morphometric data on the microcirculatory network. Processing the digitized image by noise elimination, thresholding, primary improving, thinning and secondary improving, we can eliminate the tissue background effectively to get 2D morphometric information which cannot be readily obtained by manual methods, including length of microvessels, number of nodal points, distribution of diameter, perfused condition and branch angle, etc. A high speed and a high degree of consistency are found and human bias are avoided. Abstract:Blood flow governs transport of oxygen and nutrients into tissues. Hypoxic tissues secrete VEGFs to promote angiogenesis during development and in tissue homeostasis. In contrast, tumors enhance pathologic angiogenesis during growth and metastasis, suggesting suppression of tumor angiogenesis could limit tumor growth. In line with these observations, various factors have been identified to control vessel formation in the last decades. However, their impact on the vascular transport properties of oxygen remain elusive. Here, we take a computational approach to examine the effects of vascular branching on blood flow in the growing vasculature. First of all, we reconstruct a 3D vascular model from the 2D confocal images of the growing vasculature at postnatal day 5 (P5) mouse retina, then simulate blood flow in the vasculatures, which are obtained from the gene targeting mouse models causing hypo- or hyper-branching vascular formation. Interestingly, hyper-branching morphology attenuates effective blood flow at the angiogenic front, likely promoting tissue hypoxia. In contrast, vascular hypo-branching enhances blood supply at the angiogenic front of the growing vasculature. Oxygen supply by newly formed blood vessels improves local hypoxia and decreases VEGF expression at the angiogenic front during angiogenesis. Consistent with the simulation results indicating improved blood flow in the hypo-branching vasculature, VEGF expression around the angiogenic front is reduced in those mouse retinas. Conversely, VEGF expression is enhanced in the angiogenic front of hyper-branching vasculature. Our results indicate the importance of detailed flow analysis in evaluating the vascular transport properties of branching morphology of the blood vessels.

Abstract:In recent years, the use of expressive surface visualizations in the representation of vascular structures has gained significant attention. These visualizations provide a comprehensive understanding of complex anatomical structures and are crucial for treatment planning and medical education. However, to aid decision-making, physicians require visualizations that accurately depict anatomical structures and their spatial relationships in a clear and well-perceivable manner. This work extends a previous paper and presents a thorough examination of common techniques for encoding distance information of 3D vessel surfaces and provides an implementation of these visualizations. A Unity environment and detailed implementation instructions for sixteen different visualizations are provided. These visualizations can be classified into four categories: fundamental, surface-based, auxiliary, and illustrative. Furthermore, this extension includes tools to generate endpoint locations for vascular models. Overall this framework serves as a valuable resource for researchers in the field of vascular surface visualization by reducing the barrier to entry and promoting further research in this area. By providing an implementation of various visualizations, this paper aims to aid in the development of accurate and effective visual representations of vascular structures to assist in treatment planning and medical education.

Linking Vascular Structure and Function: Image-Based Virtual Populations of the Retina

Abstract:Purpose: This study explored the relationship among microvascular parameters as delineated by optical coherence tomography angiography (OCTA) and retinal perfusion. Here, we introduce a versatile framework to examine the interplay between the retinal vascular structure and function by generating virtual vasculatures from central retinal vessels to macular capillaries. Also, we have developed a hemodynamics model that evaluates the associations between vascular morphology and retinal perfusion. Methods: The generation of the vasculature is based on the distribution of four clinical parameters pertaining to the dimension and blood pressure of the central retinal vessels, constructive constrained optimization, and Voronoi diagrams. Arterial and venous trees are generated in the temporal retina and connected through three layers of capillaries at different depths in the macula. The correlations between total retinal blood flow and macular flow fraction and vascular morphology are derived as Spearman rank coefficients, and uncertainty from input parameters is quantified. Results: A virtual cohort of 200 healthy vasculatures was generated. Means and standard deviations for retinal blood flow and macular flow fraction were 20.80 ± 7.86 µL/min and 15.04% ± 5.42%, respectively. Retinal blood flow was correlated with vessel area density, vessel diameter index, fractal dimension, and vessel caliber index. The macular flow fraction was not correlated with any morphological metrics. Conclusions: The proposed framework is able to reproduce vascular networks in the macula that are morphologically and functionally similar to real vasculature. The framework provides quantitative insights into how macular perfusion can be affected by changes in vascular morphology delineated on OCTA.

Abstract:Advances in imaging techniques enable high resolution 3D visualisation of vascular networks over time and reveal abnormal structural features such as twists and loops, and their quantification is an active area of research. Here we showcase how topological data analysis (TDA), the mathematical field that studies `shape' of data, can characterise the geometric, spatial and temporal organisation of vascular networks. We propose two topological lenses to study vasculature, which capture inherent multi-scale features and vessel connectivity, and surpass the single scale analysis of existing methods. We analyse images collected using intravital and ultramicroscopy modalities and quantify spatio-temporal variation of twists, loops, and avascular regions (voids) in 3D vascular networks. This topological approach validates and quantifies known qualitative trends such as dynamic changes in tortuosity and loops in response to antibodies that modulate vessel sprouting; furthermore, it quantifies the effect of radiotherapy on vessel architecture.

Abstract:Arteriosclerosis, Thrombosis, and Vascular Biology, Ahead of Print. BACKGROUND:Analysis of vascular networks is an essential step to unravel the mechanisms regulating the physiological and pathological organization of blood vessels. So far, most of the analyses are performed using 2-dimensional projections of 3-dimensional (3D) networks, a strategy that has several obvious shortcomings. For instance, it does not capture the true geometry of the vasculature and generates artifacts on vessel connectivity. These limitations are accepted in the field because manual analysis of 3D vascular networks is a laborious and complex process that is often prohibitive for large volumes.METHODS:To overcome these issues, we developed 3DVascNet, a deep learning–based software for automated segmentation and quantification of 3D retinal vascular networks. 3DVascNet performs segmentation based on a deep learning model, and it quantifies vascular morphometric parameters such as vessel density, branch length, vessel radius, and branching point density. We tested the performance of 3DVascNet using a large data set of 3D microscopy images of mouse retinal blood vessels.RESULTS:We demonstrated that 3DVascNet efficiently segments vascular networks in 3D and that vascular morphometric parameters capture phenotypes detected by using manual segmentation and quantification in 2 dimension. In addition, we showed that, despite being trained on retinal images, 3DVascNet has high generalization capability and successfully segments images originating from other data sets and organs.CONCLUSIONS:Overall, we present 3DVascNet, a freely available software that includes a user-friendly graphical interface for researchers with no programming experience, which will greatly facilitate the ability to study vascular networks in 3D in health and disease. Moreover, the source code of 3DVascNet is publicly available, thus it can be easily extended for the analysis of other 3D vascular networks by other users.

Computer simulations reveal complex distribution of haemodynamic forces in a mouse retina model of angiogenesis

Abstract:There is currently limited understanding of the role played by haemodynamic forces on the processes governing vascular development. One of many obstacles to be overcome is being able to measure those forces, at the required resolution level, on vessels only a few micrometres thick. In the current paper, we present an in silico method for the computation of the haemodynamic forces experienced by murine retinal vasculature (a widely used vascular development animal model) beyond what is measurable experimentally. Our results show that it is possible to reconstruct high-resolution three-dimensional geometrical models directly from samples of retinal vasculature and that the lattice-Boltzmann algorithm can be used to obtain accurate estimates of the haemodynamics in these domains. We generate flow models from samples obtained at postnatal days (P) 5 and 6. Our simulations show important differences between the flow patterns recovered in both cases, including observations of regression occurring in areas where wall shear stress gradients exist. We propose two possible mechanisms to account for the observed increase in velocity and wall shear stress between P5 and P6: i) the measured reduction in typical vessel diameter between both time points, ii) the reduction in network density triggered by the pruning process. The methodology developed herein is applicable to other biomedical domains where microvasculature can be imaged but experimental flow measurements are unavailable or difficult to obtain.

Abstract:Angiogenesis is crucial during many physiological processes and is influenced by various biochemical and biomechanical factors. Models have proved useful in understanding the mechanisms of angiogenesis and also the characteristics of the capillaries formed as part of the process. We have developed a three-dimensional hybrid, agent–field model where individual cells are modelled as sprout-forming agents in a matrix field. Cell independence, cell–cell communication and stochastic cell response are integral parts of the model. The model simulations incorporate probabilities of an individual cell to transition into one of four stages—quiescence, proliferation, migration and apoptosis. We demonstrate that several features, such as continuous sprouts, cell clustering and branching, that are observed in microfluidic experiments conducted under controlled conditions using few angiogenic factors can be reproduced by this model. We also identify the transition probabilities that result in specific sprout characteristics such as long continuous sprouts and specific branching patterns. Thus, this model can be used to cluster sprout morphology as a function of various influencing factors.

Abstract:Thorough understanding of growth and evolution of tissue vasculature is fundamental to many fields of medicine including cancer therapy, wound healing, and tissue engineering. Angiogenesis, the growth of new vessels from existing ones, is dynamically influenced by a variety of environmental factors, including mechanical and biophysical factors, chemotactic factors, proteolysis, and interaction with stromal cells. Yet, dynamic interactions between neovessels and their environment are difficult to study with traditional fixed time imaging techniques. Advancements in imaging technologies permit time-series and volumetric imaging, affording the ability to visualize microvessel growth over 3D space and time. Time-lapse imaging has led to more informative investigations of angiogenesis. The environmental factors implicated in angiogenesis span a wide range of signals. Neovessels advance through stromal matrices by forming attachments and pulling and pushing on their microenvironment, reorganizing matrix fibers, and inducing large deformations of the surrounding stroma. Concurrently, neovessels secrete proteolytic enzymes to degrade their basement membrane, create space for new vessels to grow, and release matrix-bound cytokines. Growing neovessels also respond to a host of soluble and matrix-bound growth factors, and display preferential growth along a cytokine gradient. Lastly, stromal cells such as macrophages and mesenchymal stem cells (MSCs) interact directly with neovessels and their surrounding matrix to facilitate sprouting, vessel fusion, and tissue remodeling. This review highlights how time-lapse imaging techniques advanced our understanding of the interaction of blood vessels with their environment during sprouting angiogenesis. The technology provides means to characterize the evolution of microvessel behavior, providing new insights and holding great promise for further research on the process of angiogenesis.

Abstract:Deviation of blood flow from an optimal range is known to be associated with the initiation and progression of vascular pathologies. Important open questions remain about how the abnormal flow drives specific wall changes in pathologies such as cerebral aneurysms where the flow is highly heterogeneous and complex. This knowledge gap precludes the clinical use of readily available flow data to predict outcomes and improve treatment of these diseases. As both flow and the pathological wall changes are spatially heterogeneous, a crucial requirement for progress in this area is a methodology for co-mapping local data from vascular wall biology with local hemodynamic data. In this study, we developed an imaging pipeline to address this pressing need. A protocol that employs scanning multiphoton microscopy was designed to obtain 3D data sets for smooth muscle actin, collagen and elastin in intact vascular specimens. A cluster analysis was developed to objectively categorize the smooth muscle cells (SMC) across the vascular specimen based on SMC density. In the final step in this pipeline, the location specific categorization of SMC, along with wall thickness was co-mapped with patient specific hemodynamic results, enabling direct quantitative comparison of local flow and wall biology in 3D intact specimens.

Label-free phenotyping of human microvessel networks

Abstract:Understanding the spatial heterogeneity in blood vessel formation and development is crucial for various biomedical applications. Traditional methods for microvessel segmentation rely on fluorescent labeling, which either interferes with the sample homeostasis, limits the study to a restricted set of precursor cells, or requires sample fixation, thus preventing live measurements. Moreover, these methods often focus on small, cropped images, neglecting global spatial heterogeneity of microvasculature, leading to biased data interpretation. To overcome these limitations, we present VascuMap, a deep-learning-based tool for label-free vessel segmentation and spatial analysis. VascuMap enables a comprehensive examination of entire vessel networks, capturing both morphological and topological features across the full vascular bed. Our method achieves high segmentation accuracy, comparable to the state-of-the-art fluorescence-based models. VascuMap’s capabilities extend to characterizing vasculature generated from label-free patient-derived samples, a vital step towards personalized medicine. Its compatibility with widefield label-free microscopy also accelerates sample acquisition, making it ideal for high-throughput systems crucial for drug toxicity and safety screens.

A Deep Learning Pipeline for Mapping in situ Network-level Neurovascular Coupling in Multi-photon Fluorescence Microscopy

Abstract:Functional hyperaemia is a well-established hallmark of healthy brain function, whereby local brain blood flow adjusts in response to a change in the activity of the surrounding neurons. Although functional hyperemia has been extensively studied at the level of both tissue and individual vessels, vascular network-level coordination remains largely unknown. To bridge this gap, we developed a deep learning-based computational pipeline that uses two-photon fluorescence microscopy images of cerebral microcirculation to enable automated reconstruction and quantification of the geometric changes across the microvascular network, comprising hundreds of interconnected blood vessels, pre and post-activation of the neighbouring neurons. The pipeline's utility was demonstrated in the Thy1-ChR2 optogenetic mouse model, where we observed network-wide vessel radius changes to depend on the photostimulation intensity, with both dilations and constrictions occurring across the cortical depth, at an average of 16.1±14.3 μm (mean±stddev) away from the most proximal neuron for dilations; and at 21.9±14.6 μm away for constrictions. We observed a significant heterogeneity of the vascular radius changes within vessels, with radius adjustment varying by an average of 24 ± 28% of the resting diameter, likely reflecting the heterogeneity of the distribution of contractile cells on the vessel walls. A graph theory-based network analysis revealed that the assortativity of adjacent blood vessel responses rose by 152 ± 65% at 4.3 mW/mm2 of blue photostimulation the control, with a 4% median increase in the efficiency of the capillary networks during this level of blue photostimulation in relation to the baseline. Interrogating individual vessels is thus not sufficient to predict how the blood flow is modulated in the network. Our computational pipeline, to be made openly available, enables tracking of the microvascular network geometry over time, relating caliber adjustments to vessel wall-associated cells' state, and mapping network-level flow distribution impairments in experimental models of disease.

Abstract:Cerebrovascular diseases are a leading cause of death and neurologic disability. Further understanding of disease mechanisms and therapeutic strategies requires a deeper knowledge of cerebrovascular cells in humans. We profiled transcriptomes of 181,388 cells to define a cell atlas of the adult human cerebrovasculature, including endothelial cell molecular signatures with arteriovenous segmentation and expanded perivascular cell diversity. By leveraging this reference, we investigated cellular and molecular perturbations in brain arteriovenous malformations, which are a leading cause of stroke in young people, and identified pathologic endothelial transformations with abnormal vascular patterning and the ontology of vascularly derived inflammation. We illustrate the interplay between vascular and immune cells that contributes to brain hemorrhage and catalog opportunities for targeting angiogenic and inflammatory programs in vascular malformations.

Abstract:Objective Neovascularization has been extensively studied because of its significant role in both physiological processes and diseases. The significance of vascular microfluidic platforms lies in its essential role in recreating an in vitro environment capable of supporting cellular and tissue systems through the process of neovascularization. Biomechanical properties in a tissue engineered system use fluid flow and transport properties to recapitulate physiological systems. This enables mimicry of organ systems which can further personalized and regenerative medicine. Thus, fluid hemodynamics can be used to study these flow patterns and create a system that mimics real physiological pathways and processes. The establishment of stable flow pathways encourages endothelial cells (ECs) ECs to undergo neovascularization. Specifically, the shear stress applied in capillary beds generates the increased proliferation and differentiation of ECs to build larger microcirculatory beds. Mathematical Framework Here, we describe a mathematical model that uses branching patterns and vessel morphology to predict hemodynamic parameters in capillary beds. Results A retinal capillary bed is used as one‐use case of our model to show how the mathematical framework can be used to determine hemodynamic parameters for any microfluidic system. Conclusion In doing so, this tool can be altered to be used to supplement emerging research areas in neovascularization.

Abstract:The microvasculature facilitates gas exchange, provides nutrients to cells, and regulates blood flow in response to stimuli. Vascular abnormalities are an indicator of pathology for various conditions, such as compromised vessel integrity in small vessel disease and angiogenesis in tumors. Traditional immunohistochemistry enables the visualization of tissue cross-sections containing exogenously labeled vasculature. Although this approach can be utilized to quantify vascular changes within small fields of view, it is not a practical way to study the vasculature on the scale of whole organs. Three-dimensional (3D) imaging presents a more appropriate method to visualize the vascular architecture in tissue. Here we describe the complete protocol that we use to characterize the vasculature of different organs in mice encompassing the methods to fluorescently label vessels, optically clear tissue, collect 3D vascular images, and quantify these vascular images with a semi-automated approach. To validate the automated segmentation of vascular images, one user manually segmented one hundred random regions of interest across different vascular images. The automated segmentation results had an average sensitivity of 83±11% and an average specificity of 91±6% when compared to manual segmentation. Applying this procedure of image analysis presents a method to reliably quantify and characterize vascular networks in a timely fashion. This procedure is also applicable to other methods of tissue clearing and vascular labels that generate 3D images of microvasculature.
Lingering Dynamics in Microvascular Blood Flow

Abstract:The microvascular networks in the body of vertebrates consist of the smallest vessels such as arterioles, capillaries, and venules. The flow of RBCs through these networks ensures the gas exchange in as well as the transport of nutrients to the tissues. Any alterations in this blood flow may have severe implications on the health state. Since the vessels in these networks obey dimensions similar to the diameter of RBCs, dynamic effects on the cellular scale play a key role. The steady progression in the numerical modeling of RBCs, even in complex networks, has led to novel findings in the field of hemodynamics, especially concerning the impact and the dynamics of lingering events, when a cell meets a branch of the network. However, these results are yet to be matched by a detailed analysis of the lingering experiments in vivo. To quantify this lingering effect in in vivo experiments, this study analyzes branching vessels in the microvasculature of Syrian golden hamsters via intravital microscopy and the use of an implanted dorsal skinfold chamber. It also presents a detailed analysis of these lingering effects of cells at the apex of bifurcating vessels, affecting the temporal distribution of cell-free areas of blood flow in the branches, even causing a partial blockage in severe cases.
Three-Dimensional Shear Stress Characteristics in Angiogenic Microvascular Networks Revealed Through Red Blood Cell-Resolved Modeling Based on Real Image Data

Abstract:Introduction: Angiogenesis, the process of growing new blood vessels from existing vessels, generally occurs in response to local stimuli. Predominant among these is the wall shear stress (WSS) exerted by flowing blood. Endothelial cells (ECs) line vessel walls and can sense and respond to external forces 1 . 3D WSS characteristics experienced in angiogenic microvascular networks with complex surface topologies, however, are unknown. Recent work 2 demonstrated significant WSS variations due to both geometric vessel complexity and the presence of red blood cells (RBCs). Such findings drive our hypothesis that WSS behavior unique to angiogenesis may exist but requires high-resolution modeling to reveal. The objective of this work is to determine 3D WSS spatial characteristics in angiogenic microvascular networks by integrating high-fidelity simulation with real image data. Methods: RBC-resolved simulations were performed using a 3D immersed boundary method fluid dynamics solver 3 which resolves flow and 3D RBCs with high fidelity. Complex 3D networks were constructed based on image data, with network comprised of 150 vessels. Approximately 1000 RBCs were simulated in a network, with each RBC discretized by 5120 finite elements. Angiogenic microvascular network imaging was performed on rat mesenteric tissues harvested post the stimulation of angiogenesis via 48-80 mast cell degranulation. Data & Results: Output simulation data includes WSS values at 7 million wall points defining the network surfaces, resulting in detailed 3D WSS contours. Significant WSS heterogenity is observed in both space and time. For time-average behavior, WSS values ranged from 0.014 to 225 dyne/cm 2 over network vessels. WSS contours over the whole network reveal network-level variations. Within each vessel, the standard deviation of WSS (quantifying spatial variation) averaged 15 dyne/cm 2 , and reached 55 dyne/cm 2 in some vessels. Such variations in local regions occurred over sub-EC length scales. Temporal WSS fluctuations among wall points within vessels and local regions reached 120 dyne/cm 2 . Conclusions: New findings from this work reveal significant WSS variations can occur in angiogenic microvascular networks at sub-EC length scales. The results provide a new characterization of the EC microenvironment during angiogenesis and provoke consideration of complex temporal and spatial profiles when probing EC responses in experiments.
