Abstract:Hydrocotyle sibthorpioides Lam. is a widespread and important Chinese medicinal plant. In this study, we have sequenced the complete chloroplast genome of H. sibthorpioides, which is 152,880 bp in length with large (LSC 84,064 bp) and small (SSC 18,690 bp) single-copy regions separated by a pair of inverted repeats (IRs 25,063 bp) and contains 113 unique genes with 17 genes duplicated in the IR making a total of 130 genes. The phylogenetic analysis strongly supports the position of H. sibthorpioides and indicates it belongs to the Araliaceae family, potential to facilitate a better understanding of population and phylogenetic studies in Apiales.

Abstract:BACKGROUND: Halophytes such as Salicornia europaea have evolved to exhibit unique mechanisms controlled by complex networks and regulated by numerous genes and interactions to adapt to habitats with high salinity. However, these mechanisms remain unknown. METHODS: To investigate the mechanism by which halophytes tolerate salt based on changes in the whole transcriptome, we performed transcriptome sequencing and functional annotation by database search. Using the unigene database, we conducted digital gene expression analysis of S. europaea at various time points after these materials were treated with NaCl. We also quantified ion uptakes. Gene functional enrichment analysis was performed to determine the important pathways involved in this process. RESULTS: A total of 57,151 unigenes with lengths of >300 bp were assembled, in which 57.5% of these unigenes were functionally annotated. Differentially expressed genes indicated that cell wall metabolism and lignin biosynthetic pathways were significantly enriched in S. europaea to promote the development of the xylem under saline conditions. This result is consistent with the increase in sodium uptake as ions pass through the xylem. Given that PSII efficiency remained unaltered, salt treatment activated the expression of electron transfer-related genes encoded by the chloroplast chromosome. Chlorophyll biosynthesis was also inhibited, indicating the energy-efficient state of the electron transfer system of S. europaea. CONCLUSIONS: The key function of adjusting important primary metabolic pathways in salt adaption was identified by analyzing the changes in the transcriptome of S. europaea. These pathways could involve unique salt tolerance mechanisms in halophytes. This study also provided information as the basis of future investigations on salt response genes in S. europaea. Ample gene resources were also provided to improve the genes responsible for the salt tolerance ability of crops.

Abstract:The complete chloroplast genome of Salix cupularis Rehder was assembled and subjected to phylogenetic analysis. The chloroplast genome of S. cupularis was 155,518 bp in length, containing a large single-copy region (84,373 bp), a small single-copy region (16,226 bp), and two inverted repeat regions (27,458 bp). The overall GC content of S. cupularis chloroplast genome was 36.70%. The chloroplast genome of S. cupularis contained 127 unique genes, including 82 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis showed that S. cupularis was most related to Salix magnifica.

Abstract:PURPOSE The accumulation, aggregation, and precipitation of proteins is etiologic for age-related diseases, particularly cataract, because the precipitates cloud the lens. Deamidation of crystallins is associated with protein precipitation, aging, and cataract. Among the roles of the ubiquitin proteasome pathway (UPP) is protein surveillance and maintenance of protein quality. The purpose of this study was to determine whether deamidation can alter clearance of crystallins by the UPP. METHODS Wild-type (WT) and deamidated crystallins were expressed and (125)I-radiolabeled. Ubiquitination and degradation were monitored separately. RESULTS For betaB2 crystallins, rates of ubiquitination and adenosine triphosphate-dependent degradation, both indicators of active UPP, occurred in the order Q70E/Q162E>Q162E> Q70E=WT betaB2 using reticulocyte lysate as the source of degradation machinery. Human lens epithelial cell lysates and lens fiber cell lysates also catalyzed ubiquitination but only limited degradation. Supplementation with proteasome failed to enhance degradation. Rates of ubiquitination and degradation of WT and deamidated betaB1 crystallins were rapid and showed little relationship to the site of deamidation using N157D and Q204E mutants. gammaD-Crystallins were not degraded by the UPP. Deamidation altered amine reactivity, circular dichroism spectra, surface hydrophobicity, and thermal stability. CONCLUSIONS These data demonstrate for the first time that, like mild oxidative stress, deamidation of some proteins makes them preferred substrates for ubiquitination and, in some cells, for UPP-dependent degradation. Failure to properly execute ubiquitination and degrade the ubiquitin-conjugates may explain their accumulation on aging and in cataractogenesis.

Abstract:The complete chloroplast genome of the Salix babylonica has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 156 819 bp in size, and comprises a pair of inverted repeat (IR) regions of 27 624 bp each, a large single-copy (LSC) region of 85 255 bp, and a small single-copy (SSC) region of 16 316 bp. The chloroplast genome contains 130 genes, including 83 protein-coding genes (76 PCG species), eight ribosomal RNA genes (4 rRNA species), and 38 transfer RNA genes (30 tRNA species). The overall GC content of the chloroplast genome is 36.7%, while the corresponding values of the LSC, SSC, and IR regions are 34.4%, 31.0%, and 41.8%, respectively. By comparing four willow chloroplast genomes, this study found that RNA genes were more conservative than protein-coding genes.

Abstract:Saposhnikovia divaricata (Trucz.) Schischk. is a traditional Chinese herbal medicine widely distributed in Eastern Siberia and Northern Asia. In this research, we assembled and characterized the complete chloroplast genome sequence of S. divaricata from high-throughput sequencing data. The chloroplast genome was 147,834 bp in length, consisting of large single-copy (LSC) and small single-copy (SSC) regions of 93,202 bp and 17,324 bp, respectively, which were separated by a pair of 18,654 bp inverted repeat (IR) regions. The genome is expected to contain 129 genes, including 85 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The total GC content of the genome is 37.5%. A phylogenetic tree reconstructed by 40 chloroplast genomes reveals that S. divaricata is mostly related to Ledebouriella seseloides.

Abstract:The complete chloroplast genome (plastome) of the annual flowering halophyte herb Suaeda monoica Forssk. ex J. F. Gmel. family (Amaranthaceae) that grows in Jeddah, Saudi Arabia, was identified for the first time in this study. Suaeda monoica is a medicinal plant species whose taxonomic classification remains controversial. Further, studying the species is useful for current conservation and management efforts. In the current study, the full chloroplast genome S. monoica was reassembled using whole-genome next-generation sequencing and compared with the previously published chloroplast genomes of Suaeda species. The chloroplast genome size of Suaeda monoica was 151,789 bp, with a single large copy of 83,404 bp, a small single copy of 18,007 bp and two inverted repeats regions of 25,189 bp. GC content in the whole genome was 36.4%. The cp genome included 87 genes that coded for proteins, 37 genes coding for tRNA, 8 genes coding for rRNA and one non-coding pseudogene. Five chloroplast genome features were compared between S. monoica and S. japonica , S. glauca , S. salsa , S. malacosperma and S. physophora . Among Suaeda genus and equal to most angiosperms chloroplast genomes, the RSCU values were conservative. Two pseudogenes ( acc D and ycf 1), rpl 16 intron and ndh F- rpl 32 intergenic spacer, were highlighted as suitable DNA barcodes for different Suaeda species. Phylogenetic analyses show Suaeda cluster into three main groups; one in which S. monoica was closer to S. salsa . The obtained result provided valuable information on the characteristics of the S. monoica chloroplast genome and the phylogenetic relationships.

Analysis and Characterization of the Salix Suchowensis Chloroplast Genome

Abstract:By screening sequence reads from the chloroplast (cp) genome of S. suchowensis that generated by the next generation sequencing platforms, we built the complete circular pseudomolecule for its cp genome. This pseudomolecule is 155,508 bp in length, which has a typical quadripartite structure containing two single copy regions, a large single copy region (LSC 84,385 bp), and a small single copy region (SSC 16,209 bp) separated by inverted repeat regions (IRs 27,457 bp). Gene annotation revealed that the cp genome of S. suchowensis encoded 119 unique genes, including 4 ribosome RNA genes, 30 transfer RNA genes, 82 protein-coding genes and 3 pseudogenes. Analyzing the repetitive sequences detected 15 tandem repeats, 16 forward repeats and 5 palindromic repeats. In addition, a total of 188 perfect microsatellites were detected, which were characterized as A/T predominance in nucleotide compositions. Significant shifting of the IR/SSC boundaries was revealed by comparing this cp genome with that of other rosids plants. We also built phylogenetic trees to demonstrate the phylogenetic position of S. suchowensis in Rosidae, with 66 orthologous protein-coding genes presented in the cp genomes of 32 species. By sequencing 30 amplicons based on the pseudomolecule, experimental verification achieved accuracy up to 99.84% for the cp genome assembly of S. suchowensis. In conclusion, this study built a high quality pseudomolecule for the cp genome of S. suchowensis, which is a useful resource for facilitating the development of this shrub willow into a more productive bioenergy crop.

Abstract:Chimonanthus praecox, a deciduous shrub tree, is endemic to China and widely cultivated in the world as a popular garden and ornamental plant. Here, we have reported its complete chloroplast genome with a length of 153,181 bp, containing a large single copy (LSC) region of 86,916 bp, a small single copy (SSC) region of 19,767 bp and two identical inverted repeat regions (IRs) of 23,249 bp. The overall GC contents of the plastome were 39.27%. A total of 114 unique genes were successfully annotated consisting of 80 protein-coding genes, 30 tRNA genes and four rRNA genes. Sixteen genes each possessed one intron and three genes had two introns. The ML phylogenetic analysis supportsChimonanthusas sister toCalycanthus. This result will be helpful for genetic breeding and population genetics ofC. praecox, DNA barcoding ofChimonanthus, and phylogenetic studies of Calycanthaceae.

Abstract:The complete chloroplast genome of Lilium taliense which is a rare and endangered species native to China was determined in this study. The chloroplast genome is 153,055 bp long and consists of a pair of inverted repeat regions (26,543 bp), one large single copy region (82,458 bp), and one small single copy region (17,511 bp). The genome contains 132 genes, including 86 protein-coding genes, 38 transfer RNA gens and eight ribosomal RNA genes. In addition, 188 simple sequence repeats (SSRs) were identified in the L. taliense chloroplast genome. Maximum likelihood phylogenetic analysis with the reported chloroplast genomes revealed that L. taliense was closely related to L. fargesii and L. superbum .

Abstract:Zygophyllum brachypterum Karelin & Kirilov belongs to Zygophyllaceae and is mainly distributed in the desert regions of Central Asia, Mongolia, and Northwest China. The species is valuable in exploring the adaptations of Zygophyllaceae plants to salt stress in ecological environments. In this study, we report the complete chloroplast (cp) genome of Z. brachypterum. The entire cp genome was 104590 bp in length, with a large single-copy region (LSC, 79170 bp), a small single-copy region (SSC, 16778 bp), and two inverted repeats (IRa/IRb) of 4321 bp each. A total of 106 genes were detected, among which seven were located in the IRs, and 65, 30, and 4 were protein-coding, tRNA, and rRNA genes, respectively. Notably, eleven genes encoding the subunits of NAD(P)H dehydrogenase complex (NDH) were absent. Phylogenetic analysis indicated that Z. brachypterum belonged to Zygophylloideae (Zygophyllaceae). Furthermore, it was closely related to Z. fabago and Z. kansuense.

Abstract:Salix , an economically and ecologically multifunctional tree species widely distributed in China, encompasses five ornamental species sequenced in this study, which are highly beneficial for plant phytoremediation due to their ability to absorb heavy metals. This research utilized high-throughput sequencing to acquire chloroplast genome sequences of Salix , analyzing their gene composition and structural characteristics, identifying potential molecular markers, and laying a foundation for Salix identification and resource classification. Chloroplast DNA was extracted from the leaves of Salix argyracea , Salix dasyclados , Salix eriocephala , Salix integra 'Hakuro Nishiki', and Salix suchowensis using an optimized CTAB method. Sequencing was conducted on the Illumina NovaSeq PE150 platform, and bioinformatics tools were employed to compare the structural features and variations within the chloroplast genomes of the Salix . Analysis revealed high similarity among the chloroplast genome sequences of the five Salix species, with a subsequent examination identifying 276, 269, 270, 273, and 273 SSR loci, respectively, along with unique simple repeat sequences in each variety. Comparison of chloroplast genomes across 22 Salix highlighted variations in regions such as matK-trnQ , ndhC-trnV , psbE-petL , rpl36-rps8 , and ndhB-rps7 , which may serve as valuable molecular markers for willow resource classification studies. In this study, chloroplast genome sequencing and structural analysis of Salix not only enhances the genetic resources of Salix but also forms a critical basis for the development of molecular markers and the exploration of interspecific phylogeny in the genus.

Abstract:Rheum lhasaense (Polygonaceae) is one of the genuine medicinal herbs in Qinghai-Tibet Plateau, China. Here we report the first chloroplast (cp) genome of R. lhasaense using Illumina NovaSeq 6000 platform. The length of its complete cp genome is 161,820 bp, containing four sub-regions. A large single copy region (LSC) of 87,086 bp and a small single copy region (SSC) of 12,814 bp are separated by a pair of inverted repeat regions (IRs) of 30,960 bp. The complete cp genome of R. lhasaense contains 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of the cp genome is 37.4%. The phylogenetic analysis, based on 28 cp genomes, suggested that R. lhasaense is closely related to R. acuminatum and R. pumilum.

Abstract:Since the first genome of a halophilic archaeon was sequenced in 2000, microbes inhabiting hypersaline environments have been investigated largely based on genomic characteristics. Salinigranum rubrwn GX10(T), the type species of the genus Salinigranum belonging to the euryarchaeal family Haloferacaceae, was isolated from the brine of Gangxi marine solar saltern near Weihai, China. Similar with most members of the class Halobacteria, S. rubrum GX10(T) is an extreme halophile requiring at least 1.5 M NaCl for growth and 3.1 M NaCl for optimum growth. We sequenced and annotated the complete genome of S. rubrum GX10(T), which was found to be 4,973,118 bp and comprise one chromosome and five plasmids. A total of 4966 protein coding genes, 47 tRNA genes and 6 rRNA genes were obtained. The isoelectric point distribution for the predict proteins was observed with an acidic peak, which reflected the adaption of S. rubrum GX10(T) to the halophilic environment. Genes related to potassium uptake, sodium efflux as well as compatible-solute biosynthesis and transport were identified, which were responsible for the resistance to osmotic stress. Genes related to heavy metal resistance, CRISPR-Cas system and light transform system were also detected. This study reports the first genome in the genus Salinigranum and provides a basis for understanding resistance strategies to harsh environment at the genomic level.

Abstract:As a unique and endangered species in the family Salicaceae, Chosenia arbutifolia (Pall.) A. Skv. has great potential for use in ornamental and industrial purposes. Despite its comprehensive importance, the phylogenetic position of C. arbutifolia within Salicaceae is still ambiguous. In the present study, the whole chloroplast genome of C. arbutifolia was sequenced and compared with the genome of other Salicaceae species. A phylogenetic tree was established based on the maximum-likelihood (ML) methods. The de novo assemblies generated 155684 bp in length for the completed cp genome of C. arbutifolia, including a large single-copy region of 84551 bp, a small single-copy region of 16217 bp, and two inverted repeat regions of 27458 bp each. In total, 130 genes were predicted, of which 85 protein-coding genes were annotated in at least one of the five reference databases. In the repeat analysis, 23 forward, 15 palindromic, one complement, one reverse long repeats, and 221 putative SSRs were identified. The results of genome comparison showed that the large single copy region (LSC) region was more divergent than the small single copy region (SSC) and inverted repeated (IR) regions, and a higher divergence occurred in non-coding regions than in coding regions. Significant contractions or expansions were also observed at the IR-LSC/SSC boundaries. Phylogenetic analysis of 20 Salicaceae species confirmed that C. arbutifolia is closely related to Salix species and may therefore be treated as a member of the genus Salix. The complete C. arbutifolia chloroplast genome will provide insight into the chloroplast architecture, function, and evolution of this species and provide additional resources for future research.

Abstract:Loropetalum subcordatum is a national key protected species endemic to China. Despite its ecological importance and horticultural value, the whole chloroplast (cp) genome of it has not been reported yet. Here, using the paired-end shotgun sequencing technology, we determined the first nucleotide sequence of L. subcordatum cp genome. Our results showed the complete cp genome of L. subcordatum was 158,706 bp long and displayed a typical quadripartite structure which consisted of a pair of inverted repeats (IRs) with a length of 25,998 bp, separating by two single-copy regions (LSC, 88,216 bp and SSC, 18,494 bp). Besides, the cp genome of L. subcordatum contained 131 genes, including 86 protein coding genes, 37 transfer RNAs and 8 ribosomal RNAs. Furthermore, we identified a total of 63 microsatellites (SSRs) within the L. subcordatum cp genome. These newly developed genomic resources will greatly helpful to the further conservation genetic studies of this endangered tree.
