Abstract:The jujube ( Ziziphus jujuba Mill.), a member of family Rhamnaceae, is a major dry fruit and a traditional herbal medicine for more than one billion people. Here we present a high-quality sequence for the complex jujube genome, the first genome sequence of Rhamnaceae, using an integrated strategy. The final assembly spans 437.65 Mb (98.6% of the estimated) with 321.45 Mb anchored to the 12 pseudo-chromosomes and contains 32,808 genes. The jujube genome has undergone frequent inter-chromosome fusions and segmental duplications, but no recent whole-genome duplication. Further analyses of the jujube-specific genes and transcriptome data from 15 tissues reveal the molecular mechanisms underlying some specific properties of the jujube. Its high vitamin C content can be attributed to a unique high level expression of genes involved in both biosynthesis and regeneration. Our study provides insights into jujube-specific biology and valuable genomic resources for the improvement of Rhamnaceae plants and other fruit trees.

Abstract:Taxus chinensis var. mairei (Taxaceae) is a domestic variety of yew species in local China. This plant is one of the sources for paclitaxel, which is a promising antineoplastic chemotherapy drugs during the last decade. We have sequenced the complete nucleotide sequence of the chloroplast (cp) genome of T. chinensis var. mairei. The T. chinensis var. mairei cp genome is 129,513bp in length, with 113 single copy genes and two duplicated genes (trnI-CAU, trnQ-UUG). Among the 113 single copy genes, 9 are intron-containing. Compared to other land plant cp genomes, the T. chinensis var. mairei cp genome has lost one of the large inverted repeats (IRs) found in angiosperms, fern, liverwort, and gymnosperm such as Cycas revoluta and Ginkgo biloba L. Compared to related species, the gene order of T. chinensis var. mairei has a large inversion of ~110kb including 91 genes (from rps18 to accD) with gene contents unarranged. Repeat analysis identified 48 direct and 2 inverted repeats 30bp long or longer with a sequence identity greater than 90%. Repeated short segments were found in genes rps18, rps19 and clpP. Analysis also revealed 22 simple sequence repeat (SSR) loci and almost all are composed of A or T.

Abstract:Ranzania japonica , which has high ornamental value, is an endangered species native to Japan. To better understand its genetic background, here we report the first chloroplast (cp) genome of R. japonica . The complete chloroplast genome is 169,224 bp in length and shares the common feature of comprising two copies of inverted repeats (IRs 37,924 bp) that divide the genome into two single-copy (LSC 74,477 bp and SSC 18,899 bp) regions. The genome contains 113 unique genes, including 68 protein coding gene, 37 tRNA genes, and eight rRNA genes. By comparing cp genomes of R. japonica, Mahonia bealei, Berberis amurensis and B. koreana , an expansion of IRs at their junction with LSC was revealed in Ranzania .
Identification and Characterization of Nucleotide Variations in the Genome of Ziziphus Jujuba (rhamnaceae) by Next Generation Sequencing

Abstract:In this study, single-nucleotide polymorphisms (SNPs) and insertions/deletions (InDels) in the genome of Ziziphus jujuba were identified using sequences generated by the Roche 454 GS-FLX sequencer. A total of, 573,141 reads were produced with an average read length of 360 bp. After quality control, 258,754 of the filtered reads were assembled into 23,864 contigs, and 293,458 remained as singletons. Using the contig assemblies as a reference, 17,160 SNPs and 478 InDels were identified. Among the SNPs, transitions occurred three times more frequently than transversions. In transitions, the number of C/T and G/A transitions was similar. Among the transversions, A/T was the most abundant, and C/G was much rarer than any of the other types of transversions, accounting for only about half the numbers of A/C, A/T and G/T transversions. For the InDels, mononucleotide changes amounted to 64.4% of the total number of InDels. In general, the frequency of detected InDels decreased as the length of the InDels increased. This study provides valuable marker resources for future genetic studies of Ziziphus spp.

Abstract:Jujube underwent domestication from wild jujube centered in the middle and lower reaches of the Yellow River regions. This study involved the analysis of 326 nonredundant jujube plastomes, and the key findings are summarized as follows: 1. Variations in the large single copy region of the plastome primarily drive changes in plastome sizes, correlating with the evolutionary transition from wild jujube to cultivated jujube. 2. A singular large‐scale plastome transfer event occurred in jujube. The transferred DNA underwent rapid mutation accumulation to integrate into the nuclear genome, exerting a predominant influence on nuclear genome evolution while displaying limited impact on the plastome itself. 3. Two distinct evolutionary pathways from wild jujube to cultivated jujube were identified: one driven mainly by natural selection and the other primarily facilitated through human domestication. 4. Wild jujube and cultivated jujube belong to the same Ziziphus jujuba species, and the domestication process from wild jujube to jujube remains an ongoing phenomenon. Jujube (Ziziphus jujuba Mill.), renowned for its nutritional value and health benefits, is believed to have originated in the middle and lower reaches of the Yellow River in China, where it underwent domestication from wild jujube. Nonetheless, the evolutionary trajectory and species differentiation between wild jujube and cultivated jujube still require further elucidation. The chloroplast genome (plastome), characterized by its relatively lower mutation rate compared to the nuclear genome, serves as an excellent model for evolutionary and comparative genomic research. In this study, we analyzed 326 nonredundant plastomes, encompassing 133 jujube cultivars and 193 wild jujube genotypes distributed throughout China. Noteworthy variations in the large single copy region primarily account for the size differences among these plastomes, impacting the evolution from wild jujube to cultivated varieties. Horizontal gene transfer (HGT) unveiled a unique chloroplast‐to‐nucleus transfer event, with transferred fragments predominantly influencing the evolution of the nuclear genome while leaving the plastome relatively unaffected. Population genetics analysis revealed two distinct evolutionary pathways from wild jujube to cultivated jujube: one driven by natural selection with minimal human interference, and the other resulting from human domestication and cultivation. Molecular dating, based on phylogenetic analysis, supported the likelihood that wild jujube and cultivated jujube fall within the same taxonomic category, Z. jujuba. In summary, our study comprehensively examined jujube plastome structures and HGT events, simultaneously contributing novel insights into the intricate processes that govern the evolution and domestication of jujube species.

Abstract:Clerodendrum cyrtophyllum is a well-known medicinal plant in southern China. Here, we presented the complete chloroplast (cp) genome of C. cyrtophyllum using Illumina high-throughput sequencing technology. The C. cyrtophyllum cp genome size is 152,004 bp with 38.13% GC content, including a pair of inverted repeat regions (IR, 51,592 bp) separated by a large single copy (LSC, 86,480 bp) and a small single copy region (SSC, 18,425 bp). It possesses 87 protein-coding genes, 37 tRNA genes and eight rRNA genes. Phylogenetic analysis fully shows that C. cyrtophyllum is closely related to Clerodendrum bungei and Clerodendrum lindleyi. Overall, the complete cp genome sequence of C. cyrtophyllum provides a valuable resource for genetic diversity, phylogenetic relationship, and species identification.
Complete Chloroplast Genome of Dongxiang Wild Rice and Its Application in Phylogenetic Analysis

Abstract:Complete chloroplast genome sequence is very useful for studying the evolution of species . To get chloroplast genome sequences , purification of the chloroplast or PCR amplification prior to sequencing is commonly involved in conventional approaches . Advances in DNA sequencing technology provide new opportunities to obtain chloroplast genome sequence from the whole-genome high-throughput sequencing data without purification of the chloroplast . In this study , we finished the complete chloroplast genome sequence of Dongxiang wild rice based on high-throughput sequencing data from their fresh green leaves . The chloroplast genome was 134 537 bp in size , and had a typical quadripartite structure with the large single copy ( LSC , 80 585 bp) and small single copy ( SSC , 12 346 bp) regions separated by two copies of an inverted repeat ( IR , 20 803 bp each) region . One hundred and fifty-two chloroplast genes were successfully annotated . A phylogenetic tree was constructed based on the chloroplast genomes of Dongxiang wild rice , Indica , Japonica and 10 other genera of grasses using the neighbor-joining method . The result showed that Dongxiang wild rice had a closer relationship with Bambusa oldhamii and Panicoideae . Furthermore , the SNPs of 22 rice accessions were identified using the chloroplast genome of Dongxiang wild rice as a reference sequence and a phylogenetic tree was constructed based on these SNPs . The result illustrated that Indica had a closer relationship with wild rice-I , while Japonica was closer to wild rice-III , suggesting that Indica and Japonica were domesticated independently from different wild rice populations .
Chromosome-level genome assembly of two cultivated Jujubes

Abstract:Jujube ( Ziziphus jujuba Mill.) is a valuable tree species with economic, edible, medicinal, and ecological conservation benefits. In this study, we used PacBio HiFi sequencing and Hi-C technology to assemble chromosome-level genomes of two cultivated Jujubes, namely 'Lingwuchangzao' and 'Shiguang'. The genome sizes of 'Lingwuchangzao' and 'Shiguang' were 385.66 Mb and 394.12 Mb, respectively, with contig N50 sizes of 30.62 Mb and 4.30 Mb. These genomes contained 31,082 and 31,015 protein-coding genes, with repeat element contents of 42.11% and 42.33%, respectively. Phylogenetic analysis revealed that 'Lingwuchangzao' was sister to 'Shiguang' and followed by 'Dongzao'. Additionally, comparative analysis of gene families among 'Lingwuchangzao', 'Shiguang', 'Dongzao', 'Junzao', and 'Suanzao' identified 15,988 (57.98%) core gene families, 11,191 (40.59%) disposable gene families, and 394 (1.43%) private gene families. Overall, the assembly of the genomes of these two cultivated Jujube varieties provides valuable genetic information for Jujube evolution, functional genomics research, and molecular breeding.

Complete chloroplast genome sequence of Camellia sinensis: genome structure, adaptive evolution, and phylogenetic relationships

Abstract:The chloroplast (cp) genome holds immense potential for a variety of applications including species identification, phylogenetic analysis, and evolutionary studies. In this study, we utilized Illumina NovaSeq 6000 to sequence the DNA of Camellia sinensis L. cultivar 'Zhuyeqi', followed by the assembly of its chloroplast genome using SPAdes v3.10.1, with subsequent analysis of its features and phylogenetic placement. The results showed that the cp genome of 'Zhuyeqi' was 157,072 bp, with a large single-copy region (LSC, 86,628 bp), a small single-copy region (SSC,18,282 bp), and two inverted repeat regions (IR, 26,081 bp). The total AT and GC contents of the cp genome of 'Zhuyeqi' were observed to be 62.21% and 37.29%, respectively. The cp genome encoded 135 unique genes, including 90 protein-coding genes (CDS), 37 tRNA genes, and 8 rRNA genes. Moreover, 31 codons and 247 simple sequence repeats (SSRs) were identified. The cp genomes of 'Zhuyeqi' were found to be relatively conserved, with conservation observed in the IR region, which showed no evidence of inversions or rearrangements. The five regions with the largest variations were identified, with four regions (rps12, rps19, rps16, and rpl33) located in the LSC region and one divergent region (trnI-GAU) in the IR region. Phylogenetic analysis revealed that Camellia sinensis (KJ996106.1) was closely related to 'Zhuyeqi', indicating a close phylogenetic relationship between these two species. These findings could provide important genetic information for further research into breeding of tea tree, phylogeny, and evolution of Camellia sinensis.

Abstract:Loropetalum subcordatum is a national key protected species endemic to China. Despite its ecological importance and horticultural value, the whole chloroplast (cp) genome of it has not been reported yet. Here, using the paired-end shotgun sequencing technology, we determined the first nucleotide sequence of L. subcordatum cp genome. Our results showed the complete cp genome of L. subcordatum was 158,706 bp long and displayed a typical quadripartite structure which consisted of a pair of inverted repeats (IRs) with a length of 25,998 bp, separating by two single-copy regions (LSC, 88,216 bp and SSC, 18,494 bp). Besides, the cp genome of L. subcordatum contained 131 genes, including 86 protein coding genes, 37 transfer RNAs and 8 ribosomal RNAs. Furthermore, we identified a total of 63 microsatellites (SSRs) within the L. subcordatum cp genome. These newly developed genomic resources will greatly helpful to the further conservation genetic studies of this endangered tree.

Abstract:The complete chloroplast (cp) genome of Lonicera japonica, a common ornamental and medicinal plant in North America and East Asia, was sequenced and analyzed. The length of the L. japonica cp genome is 155,078 bp, contains a pair of inverted repeat regions (IRa and IRb), of 23,774 bp each, as well as large (LSC, 88,858 bp) and small (SSC, 18,672 bp) single-copy regions. A total of 129 genes were identified in the cp genome, 16 of which were duplicated within the IR regions. Relative to other plant cp genomes, the L. japonica cp genome had a unique rearrangement between trnI-CAU and trnN-GUU. In L. japonica cpDNA, rps19, rpl2, and rpl23 move to the LSC region, from the IR region. The ycf1 pesudogene in the IR region is lost, and only one copy locates in the SSC region. Comparative cp DNA sequence analyses of L. japonica with other cp genomes reveal that the gene order, and the gene and intron contents, are slightly different. The introns in ycf2 and rps18 genes are found for the first time. Four genes (clpP, petB, petD, and rpl16) lost introns. However, its genome structure, GC content, and codon usage were similar to those of typical angiosperm cp genomes. All preferred synonymous codons were found to use codons ending with A/T. The AT-rich sequences were less abundant in the coding regions than in the non-coding ones. A phylogenetic analysis based on 71 protein-coding genes supported the idea that L. japonica is a sister of the Araliaceae species. This study identified unique characteristics of the L. japonica cp genome that contribute to our understanding of the cpDNA evolution. It offers valuable information for the phylogenetic and specific barcoding of this medicinal plant.

Abstract:The chloroplast genomes of wild loquat can help to determine their place in the history of evolution. Here, we sequenced and assembled two novel wild loquat's chloroplast genomes, one is Eriobotrya elliptica, and the other is an unidentified wild loquat, which we named "YN-1". Their sizes are 159,471 bp and 159,399 bp, respectively. We also assembled a cultivated loquat named 'JFZ', its chloroplast genome size is 159,156 bp. A comparative study was conducted with six distinct species of loquats, including five wild loquats and one cultivated loquat. The results showed that both E. elliptica and "YN-1" have 127 genes, one gene more than E. fragrans, which is psbK. Regions trnF-GAA-ndhJ, petG-trnP-UGG, and rpl32-trnL-UAG were found to exhibit high variability. It was discovered that there was a positive selection on rpl22 and rps12. RNA editing analysis found several chilling stress-specific RNA editing sites, especially in rpl2 gene. Phylogenetic analysis results showed that "YN-1" is closely related to E. elliptica, E. obovata and E. henryi.

Abstract:Ventilago leiocarpa Benth. is an important medicinal and edible plant. The complete chloroplast genome of V. leiocarpa Benth. was assembled and annotated. In this study, the chloroplast genome of V. leiocarpa Benth. was a circular form of 161,880 bp in length. The genome presented a typical quadripartite structure consisting of a pair of inverted repeats (IRa and IRb) of 26,357 bp separated by a large single copy (LSC) region of 90,056 bp and a small single copy (SSC) region of 19,129 bp. The genome contained a set of 127 genes, including 82 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis showed that V. leiocarpa Benth. closely related to Rhamnus taquetii, which beyond to Rhamnaceae.

Abstract:The Chinese jujube (Ziziphus jujuba Mill.), a member of the Rhamnaceae family, is an important perennial fruit tree crop of substantial economic, ecological, and nutritional value, and is also used as a traditional herbal medicine. Here, we report the resequencing of 493 jujube accessions, including 202 wild and 291 cultivated accessions at greater than 16× depth. Our population genomic analyses revealed that the Shanxi‐Shaanxi area of China was jujube's primary domestication center and that jujube was then disseminated into East China before finally extending into South China. Divergence events analysis indicated that Ziziphus acidojujuba and Ziziphus jujuba diverged around 2.7 Mya, suggesting the interesting possibility that a long pre‐domestication period may have occurred prior to human intervention. Using the large genetic polymorphism data set, we identified a 15‐bp tandem insertion in the promoter of the jujube ortholog of the POLLEN DEFECTIVE IN GUIDANCE1 (POD1) gene, which was strongly associated with seed‐setting rate. Integrating genome‐wide association study (GWAS), transcriptome data, expression analysis and transgenic validation in tomato, we identified a DA3/UBIQUITIN‐SPECIFIC PROTEASE14 (UBP14) ortholog which negatively regulate fruit weight in jujube. We also identified candidate genes which have likely influenced the selection of fruit sweetness and crispness texture traits among fresh and dry jujubes. Our study not only illuminates the genetic basis of jujube evolution and domestication and provides a deep and rich genomics resource to facilitate both crop improvement and hypothesis‐driven basic research, but also identified multiple agriculturally important genes for this unique perennial tree fruit species.

Comparative Plastome Analyses and Genomic Resource Development in Wild Rice (zizania Spp., Poaceae) Using Genome Skimming Data

Abstract:Wild rice (Zizania spp.), a major aquatic crop of North America and East Asia, has been globally recognized for its superior nutritional and health benefits. However, genomic resources available for molecular breeding and germplasm exploration of Zizania are still scarce, which have impeded the industrial and commercial production of wild rice. Here, we used a genome skimming strategy to retrieve plastome information (including whole plastome sequences, plastome-divergent hotspots and plastome-derived SSRs) of Zizania species/cultivars, and identify polymorphic nuclear SSRs within this genus. All the Zizania plastomes ranged in length from 136,278 to 136,502 bp, and exhibited the typical quadripartite structure with identical gene content, GC content, gene order, and IR/SC boundary structure. Eight common cultivars of Z. latifolia shared almost the same wholeplastome haplotype. Comparative plastome analyses of Zizania revealed that the top ten most variable regions (pi > 7.65 x 10-3) are all intergenic regions (ndhC-trnV, ndhE-ndhG, ndhF-rpl32, psaA-ycf3, psaI-ycf4, psbK-psbI, rpl32-trnL, trnG-trnfM, trnR-rps14 and trnY-trnD). A total of 36, 35 and 29 plastome-derived SSRs were identified in Z. latifolia, Z. aquatica and Z. palustris, respectively. Based on multiple assembled nuclear sequences, we also developed 290 polymorphic nuclear SSRs within this genus. Phylogenomic analyses based on the whole plastome sequences and 77 protein coding genes strongly supported two well-supported Zizania clades, corresponding strictly to the East Asian clade of Z. latifolia, as well as the North American clade of Z. aquatica and Z. palustris. All Z. latifolia cultivars formed a monophyletic group, implying a single domestication origin of them. Overall, the accumulated genetic resources described here will not only facilitate further phylogeographic and population genetic studies on Zizania, but also be useful for commercial/industrial exploitation of this economically significant genus.
Identification of the Complete Chloroplast Genome of Malus Zhaojiaoensis Jiang and Its Comparison and Evolutionary Analysis with Other Malus Species

Abstract:The genus Malus is rich in species and many of its plastid genomes have been released. However, limited resources and few markers are not conducive to the comparison of differences among species and resource identification and evaluation. In this study, the complete chloroplast genome of Malus zhaojiaoensis was studied by NGS sequencing, with a total length of 159998 bp. It consists of four regions, LSC (88,070 bp), IRB (26,359 bp), SSC (19,210 bp) and IRA (26,359 bp). M. zhaojiaoensis cp genome contained a total of 111 genes made up of three classes: 78 coding sequences, 29 tRNA genes, and four rRNA genes. In addition, a total of 91 SSRs and 43 INEs were found in the M. zhaojiaoensis cp genome, which was slightly different from M. baccata and M. hupehensis in number. The analysis of codon usage and RNA editing showed that high-frequency codons tended to end at A/U bases and RNA editing mainly occurred at the second codon. Comparative genome analysis suggested that the cp genomes of eight Malus species had higher overall similarity, but there were more variation hotspots (rps16_trnK-UUU, trnG-UCC_atpA, atpH_atpF, trnT-GGU_psbD, etc.) in the LSC region. By building evolutionary trees, it can be clearly observed that M. zhaojiaoensis formed a large group with eight species of Malus, but was relatively independent in differentiation. In conclusion, this study provides high-quality chloroplast genome resources of M. zhaojiaoensis and discusses the genetic variation characteristics of Malus genus. The findings of this study will provide a good reference for plastid genome assembly and interspecific comparison in the future.

Abstract:Oroxylum indicum (L.) Kurz is a medicinal plant commonly used in the southwest of China. In this study, we sequenced the complete chloroplast (cp) genome sequence of O. indicum to investigate its phylogenetic relationship in Bignoniaceae. The cp genome of O. indicum is 162,123 bp in length with 37.8% overall GC content, including a large single-copy (LSC) region of 86,416 bp and a small single-copy (SSC) region of 12,811 bp, which are separated by a pair of inverted repeats (IRs) of 31,448 bp. The cp genome contains 132 genes, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis showed that O. indicum clustered together with Tr. Bignonieae Dumort.

Abstract:Abstract Background Jasmine ( Jasminum ), renowned for its ornamental value and captivating fragrance, has given rise to numerous species and accessions. However, limited knowledge exists regarding the evolutionary relationships among various Jasminum species. Results In the present study, we sequenced seven distinct Jasminum species, resulting in the assembly of twelve high-quality complete chloroplast (cp) genomes. Our findings revealed that the size of the 12 cp genomes ranged from 159 to 165 kb and encoded 134–135 genes, including 86–88 protein-coding genes, 38–40 tRNA genes, and 8 rRNA genes. J. nudiflorum exhibited a larger genome size compared to other species, mainly attributed to the elevated number of forward repeats (FRs). Despite the typically conservative nature of chloroplasts, variations in the presence or absence of acc D have been observed within J. sambac . The calculation of nucleotide diversity ( Pi ) values for 19 cp genomes indicated that potential mutation hotspots were more likely to be located in LSC regions than in other regions, particularly in genes ycf 2, rbc L, atp E, ndh K, and ndh C ( Pi > 0.2). Ka/Ks values revealed strong selection pressure on the genes rps 2, atp A, rpo A, rpo C1, and rpl 33 when comparing J. sambac with the three most closely related species ( J. auriculatum , J. multiflorum , and J. dichotomum ). Additionally, SNP identification, along with the results of Structure, PCA, and phylogenetic tree analyses, divided the Jasminum cp genomes into six groups. Notably, J. polyanthum showed gene flow signals from both the G5 group ( J. nudiflorum ) and the G3 group ( J. tortuosum and J. fluminense ). Phylogenetic tree analysis reflected that most species from the same genus clustered together with robust support in Oleaceae, strongly supporting the monophyletic nature of cp genomes within the genus Jasminum . Conclusion Overall, this study provides comprehensive insights into the genomic composition, variation, and phylogenetic relationships among various Jasminum species. These findings enhance our understanding of the genetic diversity and evolutionary history of Jasminum .

Abstract:The Albizia julibrissin chloroplasts have a classical chloroplast genome structure, containing 93 coding genes and 34 non-coding genes. Our research provides basic data for plant phylogenetic evolutionary studies. There is limited genomic information available for the important Chinese herb Albizia julibrissin Durazz. In this study, we constructed the chloroplast (Cp) genome of A. julibrissin. The length of the assembled Cp genome was 175,922 bp consisting of four conserved regions: a 5145 bp small single-copy (SSC) region, a 91,323 bp large single-copy (LSC) region, and two identical length-inverted repeat (IR) regions (39,725 bp). This Cp genome included 34 non-coding RNAs and 93 unique genes, the former contains 30 transfer and 4 ribosomal RNA genes. Gene annotation indicated some of the coding genes (82) in the A. julibrissin Cp genome classified in the Leguminosae family, with some to other related families (11). The results show that low GC content (36.9%) and codon bias towards A- or T-terminal codons may affect the frequency of gene codon usage. The sequence analysis identified 30 forward, 18 palindrome, and 1 reverse repeat > 30 bp length, and 149 simple sequence repeats (SSR). Fifty-five RNA editing sites in the Cp of A. julibrissin were predicted, most of which are C-to-U conversions. Analysis of the reverse repeat expansion or contraction and divergence area between several species, including A. julibrissin, was performed. The phylogenetic tree revealed that A. julibrissin was most closely related to Albizia odoratissima and Albizia bracteata, followed by Samanea saman, forming an evolutionary branch with Mimosa pudica and Leucaena trichandra. The research results are helpful for breeding and genetic improvement of A. julibrissin, and also provide valuable information for understanding the evolution of this plant.
