Abstract:A major bottleneck in the crop improvement pipeline is our ability to phenotype crops quickly and efficiently. Image-based, high-throughput phenotyping has a number of advantages because it is nondestructive and reduces human labor, but a new challenge arises in extracting meaningful information from large quantities of image data. Deep learning, a type of artificial intelligence, is an approach used to analyze image data and make predictions on unseen images that ultimately reduces the need for human input in computation. Here, we review the basics of deep learning, assessment of deep learning success, examples of applications of deep learning in plant phenomics, best practices, and open challenges. Abstract:Due to an increase in the consumption of food, feed, fuel and to meet global food security needs for the rapidly growing human population, there is a necessity to breed high yielding crops that can adapt to the future climate changes, particularly in developing countries. To solve these global challenges, novel approaches are required to identify quantitative phenotypes and to explain the genetic basis of agriculturally important traits. These advances will facilitate the screening of germplasm with high performance characteristics in resource-limited environments. Recently, plant phenomics has offered and integrated a suite of new technologies, and we are on a path to improve the description of complex plant phenotypes. High-throughput phenotyping platforms have also been developed that capture phenotype data from plants in a non-destructive manner. In this review, we discuss recent developments of high-throughput plant phenotyping infrastructure including imaging techniques and corresponding principles for phenotype data analysis.

Abstract:ABSTRACT Background Precise measurement of plant traits with precision and speed on large populations has emerged as a critical bottleneck in connecting genotype to phenotype in genetics and breeding. This bottleneck limits advancements in understanding plant genomes and the development of improved, high-yielding crop varieties. Results Here we demonstrate the application of deep learning on proximal imaging from a mobile field vehicle to directly score plant morphology and developmental stages in wheat under field conditions. We developed and trained a convolutional neural network with image datasets labeled from expert visual scores and used this ‘breeder-trained’ network to directly score wheat morphology and developmental stages. For both morphological (awned) and phenological (flowering time) traits, we demonstrate high heritability and extremely high accuracy against the ‘ground-truth’ values from visual scoring. Using the traits scored by the network, we tested genotype-to-phenotype association using the deep learning phenotypes and uncovered novel epistatic interactions for flowering time. Enabled by the time-series high-throughput phenotyping, we describe a new phenotype as the rate of flowering and show heritable genetic control. Conclusions We demonstrated a field-based high-throughput phenotyping approach using deep learning that can directly score morphological and developmental phenotypes in genetic populations. Most powerfully, the deep learning approach presented here gives a conceptual advancement in high-throughput plant phenotyping as it can potentially score any trait in any plant species through leveraging expert knowledge from breeders, geneticist, pathologists and physiologists.

Abstract:Significantly improved crop varieties are urgently needed to feed the rapidly growing human population under changing climates. While genome sequence information and excellent genomic tools are in place for major crop species, the systematic quantification of phenotypic traits or components thereof in a high-throughput fashion remains an enormous challenge. In order to help bridge the genotype to phenotype gap, we developed a comprehensive framework for high-throughput phenotype data analysis in plants, which enables the extraction of an extensive list of phenotypic traits from nondestructive plant imaging over time. As a proof of concept, we investigated the phenotypic components of the drought responses of 18 different barley (Hordeum vulgare) cultivars during vegetative growth. We analyzed dynamic properties of trait expression over growth time based on 54 representative phenotypic features. The data are highly valuable to understand plant development and to further quantify growth and crop performance features. We tested various growth models to predict plant biomass accumulation and identified several relevant parameters that support biological interpretation of plant growth and stress tolerance. These image-based traits and model-derived parameters are promising for subsequent genetic mapping to uncover the genetic basis of complex agronomic traits. Taken together, we anticipate that the analytical framework and analysis results presented here will be useful to advance our views of phenotypic trait components underlying plant development and their responses to environmental cues.

Abstract:Flowering time is a critical phenological trait in maize (Zea mays L.) breeding programs. Traditional measurements for assessing flowering time involve semi-subjective and labor-intensive manual observation, limiting the scale and efficiency of genetics and breeding improvement. Leveraging unoccupied aerial system (UAS, also known as UAVs or drones) technology coupled with convolutional neural networks (CNNs) presents a promising approach for high-throughput phenotyping of tasseling in maize. Most CNN image analysis is overly complicated for simple tasks relevant to plant scientists. Here a methodology for extracting tasseling from RGB imagery using a CNN-based approach was applied to 220 hybrids and 30 test lines grown in eight diverse environments (Wisconsin and Texas, U.S.A.) then validated through an unrelated set of hybrids. Overall accuracies of .946, .911, .985, and .988 were obtained for classifying maize images with or without tassels from College Station, TX in 2020; College Station, TX in 2021; Arlington, WI in 2021; and Madison, WI in 2021 respectively. By employing deep learning techniques, larger volumes of phenotypic data can be processed enabling high-throughput phenotyping in breeding programs. Although large datasets are required to train CNN models, the proposed methodology prioritizes simplicity in computational architecture while maintaining effectiveness in identifying flowered maize across diverse genotypes and environments.

Abstract:Background: The advancements achieved in artificial intelligence (AI) technology in recent decades have not yet been equaled by agricultural phenotyping approaches that are both rapid and precise. Efficient crop phenotyping technologies are necessary to enhance crop improvement endeavors in order to fulfill the projected demand for food in future. Methods: This work demonstrates a method for non-destructive physiological state phenotyping of plants using cutting-edge image processing methods in conjunction with chlorophyll fluorescence imaging. Key fluorescence metrics, such as fv/fm and NPQ, were extracted from images taken at different phases of development via processing. In addition, this research explores the transformative role of automated image analysis in high-throughput phenotyping of legume traits. A comprehensive examination of recent studies reveals the diverse applications of machine learning and deep learning algorithms in capturing morphological traits, assessing physiological parameters, detecting stress and diseases in various legume species. The comparative analysis underscores the superiority of automated systems over traditional methods, emphasizing scalability and efficiency. Challenges, including algorithm sensitivity and environmental variability, are identified, urging further refinement. Recommendations advocate for standardized metrics, interdisciplinary collaborations and user-friendly platforms to enhance accessibility. As the field evolves, the integration of automated image analysis holds promise for revolutionizing legume phenotyping, accelerating crop improvement and contributing to global food security in sustainable agriculture. Result: The findings demonstrate that the proposed method is effective in illuminating how plants respond to their environment, hence promoting advancements in plant phenotyping and agricultural research

Abstract:The analysis of plant phenotype parameters is closely related to breeding, so plant phenotype research has strong practical significance. This paper used deep learning to classify Arabidopsis thaliana from the macro (plant) to the micro level (organelle). First, the multi-output model identifies Arabidopsis accession lines and regression to predict Arabidopsis's 22-day growth status. The experimental results showed that the model had excellent performance in identifying Arabidopsis lines, and the model's classification accuracy was 99.92%. The model also had good performance in predicting plant growth status, and the regression prediction of the model root mean square error (RMSE) was 1.536. Next, a new dataset was obtained by increasing the time interval of Arabidopsis images, and the model's performance was verified at different time intervals. Finally, the model was applied to classify Arabidopsis organelles to verify the model's generalizability. Research suggested that deep learning will broaden plant phenotype detection methods. Furthermore, this method will facilitate the design and development of a high-throughput information collection platform for plant phenotypes.

Abstract:Plant phenotype refers to measurable traits of plants, which acts as an observable proxy between gene expression and environmental impact, and is also an important determinant for the yield, quality and stress resistance characteristics of crops. Most of the plant phenotypes can be acquired by digital imaging techniques and processed by image processing algorithms. In recent years, the rapid development of genomics advances the study of plant phenotyping in many aspects, especially in terms of high-precision and high-throughput. Traditional plant phenotype research cannot meet these requirements and revolutions are in urgent need. As a breakthrough in computer science, the emergence of deep learning approaches significantly expands the capability of traditional image processing. For instance, state-of-the-art results in identification and segmentation tasks have been achieved by deep-learning-based methods and the records are continually improved by their variants. It is an interesting topic to study how to incorporate deep-learning techniques into plant phenotype research, and various impactful methods have been proposed in the past few years. The objective of this survey is to provide an overview of the current progress of deep-learning-based plant phenotype research in agriculture. In this survey, we elaborate the work from four different aspects, (i) plant morphology and physiological information extraction, (ii) plant identification and weed detection, (iii) pest detection, and (iv) yield prediction. We also analyze the pros and cons of these methods compared to traditional approaches. The potential future trends of plant phenotyping research are discussed at the end of this survey.

Observation and analysis of various morphological phenotypic traits during maize growth are essential for genetic and breeding study. The generally huge number of samples produce an enormous amount of high-resolution image data. While high throughput plant phenotyping platforms are increasingly used in maize breeding trials, there is a reasonable need for software tools that can automatically identify visual phenotypic features of maize plants and implement batch processing on image datasets.Results: On the boundary between computer vision and plant science, we utilize advanced deep learning methods based on convolutional neural networks to empower the workflow of maize phenotyping analysis. This paper presents Maize-PAS ( Maize Phenotyping Analysis Software), an integrated application supporting one-click analysis of maize phenotype, embedding multiple functions: I. Projection, II. Color Analysis, III. Internode length, IV. Height, V. Stem Diameter and VI. Leaves Counting. Taking the RGB image of maize as input, the software provides a user-friendly graphical interaction interface and rapid calculation of multiple important phenotypic characteristics, including leaf sheath points detection and leaves segmentation. In function Leaves Counting, the mean and standard deviation of difference between prediction and ground truth are 1.60 and 1.625.Conclusion: The Maize-PAS is easy-to-use and demands neither professional knowledge of computer vision nor deep learning. All functions for batch processing are incorporated, enabling automated and labor-reduced tasks of recording, measurement and quantitative analysis of maize growth traits on a large dataset. We prove the efficiency and potential capability of our techniques and software to image-based plant research, which also demonstrates the feasibility and capability of AI technology implemented in agriculture and plant science.
High-Throughput Phenotyping using Computer Vision and Machine Learning

Abstract:High-throughput phenotyping refers to the non-destructive and efficient evaluation of plant phenotypes. In recent years, it has been coupled with machine learning in order to improve the process of phenotyping plants by increasing efficiency in handling large datasets and developing methods for the extraction of specific traits. Previous studies have developed methods to advance these challenges through the application of deep neural networks in tandem with automated cameras; however, the datasets being studied often excluded physical labels. In this study, we used a dataset provided by Oak Ridge National Laboratory with 1,672 images of Populus Trichocarpa with white labels displaying treatment (control or drought), block, row, position, and genotype. Optical character recognition (OCR) was used to read these labels on the plants, image segmentation techniques in conjunction with machine learning algorithms were used for morphological classifications, machine learning models were used to predict treatment based on those classifications, and analyzed encoded EXIF tags were used for the purpose of finding leaf size and correlations between phenotypes. We found that our OCR model had an accuracy of 94.31% for non-null text extractions, allowing for the information to be accurately placed in a spreadsheet. Our classification models identified leaf shape, color, and level of brown splotches with an average accuracy of 62.82%, and plant treatment with an accuracy of 60.08%. Finally, we identified a few crucial pieces of information absent from the EXIF tags that prevented the assessment of the leaf size. There was also missing information that prevented the assessment of correlations between phenotypes and conditions. However, future studies could improve upon this to allow for the assessment of these features.

Abstract:Directional Doppler sonography with direct evaluation of the extracranial carotid artery system and scanning of the periorbital arteries has been performed in 49 black Zambian hypertensive patients and in 19 controls without cardiovascular risk factors. Direct evaluation of the extracranial carotid artery system did not show any abnormalities. In contrast to this periorbital Doppler examination revealed positive findings with retrograde flow direction in the supratrochlear artery in 19% and 21% of all examined carotids in the hypertension and control group, respectively. Compared to direct carotid angiography, 66% of the positive supratrochlear and 13% of the positive supraorbital findings in the hypertensive patient group could be shown to be false positive results. As a possible explanation of this high incidence of a retrograde flow direction in periorbital arteries a different flow physiology in the ophthalmic artery of black Zambians compared to Caucasians is discussed.

Abstract:Background: High resolution and high throughput genotype to phenotype studies in plants are underway to accelerate breeding of climate ready crops. In the recent years, deep learning techniques and in particular Convolutional Neural Networks (CNNs), Recurrent Neural Networks and Long-Short Term Memories (LSTMs), have shown great success in visual data recognition, classification, and sequence learning tasks. More recently, CNNs have been used for plant classification and phenotyping, using individual static images of the plants. On the other hand, dynamic behavior of the plants as well as their growth has been an important phenotype for plant biologists, and this motivated us to study the potential of LSTMs in encoding these temporal information for the accession classification task, which is useful in automation of plant production and care. Methods: In this paper, we propose a CNN-LSTM framework for plant classification of various genotypes. Here, we exploit the power of deep CNNs for automatic joint feature and classifier learning, compared to using hand-crafted features. In addition, we leverage the potential of LSTMs to study the growth of the plants and their dynamic behaviors as important discriminative phenotypes for accession classification. Moreover, we collected a dataset of time-series image sequences of four accessions of Arabidopsis, captured in similar imaging conditions, which could be used as a standard benchmark by researchers in the field. We made this dataset publicly available. Conclusion: The results provide evidence of the benefits of our accession classification approach over using traditional hand-crafted image analysis features and other accession classification frameworks. We also demonstrate that utilizing temporal information using LSTMs can further improve the performance of the system. The proposed framework can be used in other applications such as in plant classification given the environment conditions or in distinguishing diseased plants from healthy ones.

Abstract:Automating the analysis of plants using image processing would help remove barriers to phenotyping and large-scale precision agricultural technologies, such as site-specific weed control. The combination of accessible hardware and high-performance deep learning (DL) tools for plant analysis is becoming widely recognised as a path forward for both plant science and applied precision agricultural purposes. Yet, a lack of collaboration in image analysis for plant science, despite the open-source origins of much of the technology, is hindering development. Here, we show how tools developed for specific attributes of phenotyping or weed recognition for precision weed control have substantial overlapping data structure, software/hardware requirements and outputs. An open-source approach to these tools facilitates interdisciplinary collaboration, avoiding unnecessary repetition and allowing research groups in both basic and applied sciences to capitalise on advancements and resolve respective bottlenecks. The approach mimics that of machine learning in its nascence. Three areas of collaboration are identified as critical for improving efficiency, (1) standardized, open-source, annotated dataset development with consistent metadata reporting; (2) establishment of accessible and reliable training and testing platforms for DL algorithms; and (3) sharing of all source code used in the research process. The complexity of imaging plants and cost of annotating image datasets means that collaboration from typically distinct fields will be necessary to capitalize on the benefits of DL for both applied and basic science purposes.

Abstract:During the last decade, there has been rapid adoption of ground and aerial platforms with multiple sensors for phenotyping various biotic and abiotic stresses throughout the developmental stages of the crop plant. High throughput phenotyping (HTP) involves the application of these tools to phenotype the plants and can vary from ground-based imaging to aerial phenotyping to remote sensing. Adoption of these HTP tools has tried to reduce the phenotyping bottleneck in breeding programs and help to increase the pace of genetic gain. More specifically, several root phenotyping tools are discussed to study the plant’s hidden half and an area long neglected. However, the use of these HTP technologies produces big data sets that impede the inference from those datasets. Machine learning and deep learning provide an alternative opportunity for the extraction of useful information for making conclusions. These are interdisciplinary approaches for data analysis using probability, statistics, classification, regression, decision theory, data visualization, and neural networks to relate information extracted with the phenotypes obtained. These techniques use feature extraction, identification, classification, and prediction criteria to identify pertinent data for use in plant breeding and pathology activities. This review focuses on the recent findings where machine learning and deep learning approaches have been used for plant stress phenotyping with data being collected using various HTP platforms. We have provided a comprehensive overview of different machine learning and deep learning tools available with their potential advantages and pitfalls. Overall, this review provides an avenue for studying various HTP platforms with particular emphasis on using the machine learning and deep learning tools for drawing legitimate conclusions. Finally, we propose the conceptual challenges being faced and provide insights on future perspectives for managing those issues.
Deep learning-empowered crop breeding: intelligent, efficient and promising

Abstract:Crop breeding is one of the main approaches to increase crop yield and improve crop quality. However, the breeding process faces challenges such as complex data, difficulties in data acquisition, and low prediction accuracy, resulting in low breeding efficiency and long cycle. Deep learning-based crop breeding is a strategy that applies deep learning techniques to improve and optimize the breeding process, leading to accelerated crop improvement, enhanced breeding efficiency, and the development of higher-yielding, more adaptive, and disease-resistant varieties for agricultural production. This perspective briefly discusses the mechanisms, key applications, and impact of deep learning in crop breeding. We also highlight the current challenges associated with this topic and provide insights into its future application prospects.

Abstract:In contrast to the rapid advances made in plant genotyping, plant phenotyping is considered a bottleneck in plant science. This has promoted high-throughput plant phenotyping (HTP) studies, resulting in an exponential increase in phenotyping-related publications. The development of HTP was originally intended for use as indoor HTP technologies for model plant species under controlled environments. However, this subsequently shifted to HTP for use in crops in fields. Although HTP in fields is much more difficult to conduct due to unstable environmental conditions compared to HTP in controlled environments, recent advances in HTP technology have allowed these difficulties to be overcome, allowing for rapid, efficient, non-destructive, non-invasive, quantitative, repeatable, and objective phenotyping. Recent HTP developments have been accelerated by the advances in data analysis, sensors, and robot technologies, including machine learning, image analysis, three dimensional (3D) reconstruction, image sensors, laser sensors, environmental sensors, and drones, along with high-speed computational resources. This article provides an overview of recent HTP technologies, focusing mainly on canopy-based phenotypes of major crops, such as canopy height, canopy coverage, canopy biomass, and canopy stressed appearance, in addition to crop organ detection and counting in the fields. Current topics in field HTP are also presented, followed by a discussion on the low rates of adoption of HTP in practical breeding programs.

Abstract:Plant phenomics, the link between plant genomics and environment, recently is explosively highlighted. As its basis, a large variety of phenotyping approaches have been developed, but meanwhile, the related technical demands have gone ahead into the levels of high-throughput, field and comprehensive phenotyping. This reality-lagging-behind situation suggests that it is time to envisage the next-generation techniques of plant phenotyping. From the perspective of noninvasive measurement of phenotypic traits, the state-of-the-art remote sensing technology of light detection and ranging (LiDAR) shows the potential. In fact, researchers are calling for more incorporations of LiDAR into phenotyping facilities. At the same time, it has also been realized that the currently-available LiDAR forms cannot effectively support the development of the next-generation techniques of plant phenotyping. In order to bridge this technical gap, the theoretically more-powerful LiDAR variant forms now in research and development, such as high-density, full-waveform and hyperspectral LiDAR, were previewed. Their supposed advanced capacities mean a higher possibility of pushing forward plant phenotyping into a new stage. Overall, with LiDAR determined as a key technical constituent, this study pointed out a novel way for developing the next-generation plant phenotyping techniques, which will be helpful for biologists and agronomists to investigate plant phenomes. Abstract:Plant stress is one of major issues that cause significant economic loss for growers. The labor-intensive conventional methods for identifying the stressed plants constrain their applications. To address this issue, rapid methods are in urgent needs. Developments of advanced sensing and machine learning techniques trigger revolutions for precision agriculture based on deep learning and big data. In this paper, we reviewed the latest deep learning approaches pertinent to the image analysis of crop stress diagnosis. We compiled the current sensor tools and deep learning principles involved in plant stress phenotyping. In addition, we reviewed a variety of deep learning applications/functions with plant stress imaging, including classification, object detection, and segmentation, of which are closely intertwined. Furthermore, we summarized and discussed the current challenges and future development avenues in plant phenotyping.
