Abstract:Although the structure of cortical networks provides the necessary substrate for their neuronal activity, the structure alone does not suffice to understand the activity. Leveraging the increasing availability of human data, we developed a multi-scale, spiking network model of human cortex to investigate the relationship between structure and dynamics. In this model, each area in one hemisphere of the Desikan–Killiany parcellation is represented by a | | column with a layered structure. The model aggregates data across multiple modalities, including electron microscopy, electrophysiology, morphological reconstructions, and diffusion tensor imaging, into a coherent framework. It predicts activity on all scales from the single-neuron spiking activity to the area-level functional connectivity. We compared the model activity with human electrophysiological data and human resting-state functional magnetic resonance imaging (fMRI) data. This comparison reveals that the model can reproduce aspects of both spiking statistics and fMRI correlations if the inter-areal connections are sufficiently strong. Furthermore, we study the propagation of a single-spike perturbation and macroscopic fluctuations through the network. The open-source model serves as an integrative platform for further refinements and future in silico studies of human cortical structure, dynamics, and function.

Abstract:The relationship between the brain's structural wiring and the functional patterns of neural activity is of fundamental interest in computational neuroscience. We examine a hierarchical, linear graph spectral model of brain activity at mesoscopic and macroscopic scales. The model formulation yields an elegant closed-form solution for the structure-function problem, specified by the graph spectrum of the structural connectome's Laplacian, with simple, universal rules of dynamics specified by a minimal set of global parameters. The resulting parsimonious and analytical solution stands in contrast to complex numerical simulations of high dimensional coupled nonlinear neural field models. This spectral graph model accurately predicts spatial and spectral features of neural oscillatory activity across the brain and was successful in simultaneously reproducing empirically observed spatial and spectral patterns of alpha-band (8-12 Hz) and beta-band (15-30 Hz) activity estimated from source localized magnetoencephalography (MEG). This spectral graph model demonstrates that certain brain oscillations are emergent properties of the graph structure of the structural connectome and provides important insights towards understanding the fundamental relationship between network topology and macroscopic whole-brain dynamics. .

Abstract:Functional connectivity (FC) "gradients" enable investigation of connection topography in relation to cognitive hierarchy, and yield the primary axes along which FC is organized. In this work, we employ a variant of the "gradient" approach wherein we solve for the normal modes of FC, yielding functional connectome harmonics. Until now, research in this vein has only considered static FC, neglecting the possibility that the principal axes of FC may depend on the timescale at which they are computed. Recent work suggests that momentary activation patterns, or brain states, mediate the dominant components of functional connectivity, suggesting that the principal axes may be invariant to change in timescale. In light of this, we compute functional connectome harmonics using time windows of varying lengths and demonstrate that they are stable across timescales. Our connectome harmonics correspond to meaningful brain states. The activation strength of the brain states, as well as their inter-relationships, are found to be reproducible for individuals. Further, we utilize our time-varying functional connectome harmonics to formulate a simple and elegant method for computing cortical flexibility at vertex resolution and demonstrate qualitative similarity between flexibility maps from our method and a method standard in the literature.
A Deep Graph Neural Network Architecture for Modelling Spatio-temporal Dynamics in resting-state functional MRI Data

Abstract:Abstract Resting-state functional magnetic resonance imaging (rs-fMRI) has been successfully employed to understand the organisation of the human brain. For rs-fMRI analysis, the brain is typically parcellated into regions of interest (ROIs) and modelled as a graph where each ROI is a node and pairwise correlation between ROI blood-oxygen-level-dependent (BOLD) time series are edges. Recently, graph neural networks (GNNs) have seen a surge in popularity due to their successes in modelling unstructured relational data. The latest developments with GNNs, however, have not yet been fully exploited for the analysis of rs-fMRI data, particularly with regards to its spatio-temporal dynamics. Herein we present a novel deep neural network architecture, combining both GNNs and temporal convolutional networks (TCNs), which is able to learn from the spatial and temporal components of rs-fMRI data in an end-to-end fashion. In particular, this corresponds to intra-feature learning (i.e., learning temporal dynamics with TCNs) as well as inter-feature learning (i.e., leveraging spatial interactions between ROIs with GNNs). We evaluate our model with an ablation study using 35,159 samples from the UK Biobank rs-fMRI database. We also demonstrate explainability features of our architecture which map to realistic neurobiological insights. We hope our model could lay the groundwork for future deep learning architectures focused on leveraging the inherently and inextricably spatio-temporal nature of rs-fMRI data.

Abstract:How human brain function emerges from structure has intrigued researchers for decades and numerous models have been put forward, yet none of them yields a close structure-function relation. Here we present a resonance model based on neuronal spike timing dependent plasticity (STDP) principle to describe the spontaneous cortical activity by incorporating the dynamic interactions between neuronal populations into a wave equation, which is able to accurately predict the resting brain functional connectivity (FC), including the resting-state networks. Besides, the proposed model provides strong theoretical and experimental evidences that the spontaneous dynamic coupling between brain regions fluctuates with a low frequency. Crucially, it is able to account for how the negative functional correlations emerge during resonance. We test the model with a large cohort of subjects (1038) from the Human Connectome Project (HCP) S1200 release in both time and frequency domain, which exhibits superior performance to existing eigen-decomposition models.

Abstract:Correlating neural communication in brain networks with behavior and cognition can provide fundamental insights into the functionality of both healthy and diseased brains. We demonstrate how communication in the brain can be estimated from recorded neural activity using concepts from graph signal processing. The communication is modeled as a flow signals on the edges of a graph and naturally arises from a graph diffusion process. We apply the diffusion model to micro-electrocorticography (ECoG) recordings from sensorimotor cortex of two non-human primates to estimate the neural communication flow during excitatory optogenetics. Comparisons with a baseline model demonstrate that adding the neural flow can improve ECoG predictions. Finally, we demonstrate how the neural flow can be decomposed into a gradient and rotational component and show that the gradient component depends on the location of stimulation. This technique, for the first time, offers the opportunity to study neural communication on an unprecedented spatiotemporal scale.

Abstract:Multichannel electroencephalograms (EEGs) have been widely used to study cortical connectivity during acquisition of motor skills. In this paper, we introduce copula Gaussian graphical models on spectral domain to characterize dependence in oscillatory activity between channels. To obtain a simple and robust representation of brain connectivity that can explain the most variation in the observed signals, we propose a framework based on maximizing penalized likelihood with Lasso regularization to search for the sparse precision matrix. To address the optimization problem, graphical Lasso, Ledoit-Wolf and sparse estimation of a covariance matrix (SPCOV) algorithms were modified and implemented. Simulations show the benefit of using the proposed algorithms in terms of robustness and small estimation errors. Furthermore, analysis of the EEG data in a motor skill task conducted using algorithms of modified graphical LASSO and Ledoit-Wolf, reveal a sparse pattern of brain connectivity among cortices which is consistent with the results from other work in the literature.

Abstract:In this study, we investigate if phase-locking of fast oscillatory activity relies on the anatomical skeleton and if simple computational models informed by structural connectivity can help further to explain missing links in the structure-function relationship. We use diffusion tensor imaging data and alpha band-limited EEG signal recorded in a group of healthy individuals. Our results show that about 23.4% of the variance in empirical networks of resting-state functional connectivity is explained by the underlying white matter architecture. Simulating functional connectivity using a simple computational model based on the structural connectivity can increase the match to 45.4%. In a second step, we use our modeling framework to explore several technical alternatives along the modeling path. First, we find that an augmentation of homotopic connections in the structural connectivity matrix improves the link to functional connectivity while a correction for fiber distance slightly decreases the performance of the model. Second, a more complex computational model based on Kuramoto oscillators leads to a slight improvement of the model fit. Third, we show that the comparison of modeled and empirical functional connectivity at source level is much more specific for the underlying structural connectivity. However, different source reconstruction algorithms gave comparable results. Of note, as the fourth finding, the model fit was much better if zero-phase lag components were preserved in the empirical functional connectome, indicating a considerable amount of functionally relevant synchrony taking place with near zero or zero-phase lag. The combination of the best performing alternatives at each stage in the pipeline results in a model that explains 54.4% of the variance in the empirical EEG functional connectivity. Our study shows that large-scale brain circuits of fast neural network synchrony strongly rely upon the structural connectome and simple computational models of neural activity can explain missing links in the structure-function relationship.

Metric structural human connectomes: localization and multifractality of eigenmodes

Abstract:In this study, we explore the fundamental principles behind the architecture of the human brain's structural connectome, from the perspective of spectral analysis of Laplacian and adjacency matrices. Building on the idea that the brain strikes a balance between efficient information processing and minimizing wiring costs, we aim to understand the impact of the metric properties of the connectome and how they relate to the existence of an inherent scale. We demonstrate that a simple generative model, combining nonlinear preferential attachment with an exponential penalty for spatial distance between nodes, can effectively reproduce several key characteristics of the human connectome, including spectral density, edge length distribution, eigenmode localization and local clustering properties. We also delve into the finer spectral properties of the human structural connectomes by evaluating the inverse participation ratios ($\text{IPR}_q$) across various parts of the spectrum. Our analysis reveals that the level statistics in the soft cluster region of the Laplacian spectrum deviate from a purely Poisson distribution due to interactions between clusters. Additionally, we identified scar-like localized modes with large IPR values in the continuum spectrum. We identify multiple fractal eigenmodes distributed across different parts of the spectrum, evaluate their fractal dimensions and find a power-law relationship in the return probability, which is a hallmark of critical behavior. We discuss the conjectures that a brain operates in the Griffiths or multifractal phases.

Abstract:Over the last 20 years, a body of techniques known as high resolution EEG has allowed precise estimation of cortical activity from non-invasive EEG measurements. The availability of cortical waveforms from non-invasive EEG recordings allows to have not only the level of activation within a single region of interest (ROI) during a particular task, but also to estimate the causal relationships among activities of several cortical regions. However, interpreting resulting connectivity patterns is still an open issue, due to the difficulty to provide an objective measure of their properties across different subjects or groups. A novel approach addressed to solve this difficulty consists in manipulating these functional brain networks as graph objects for which a large body of indexes and tools are available in literature and already tested for complex networks at different levels of scale (Social, WorldWideWeb and Proteomics). In the present work, we would like to show the suitability of such approach, showing results obtained comparing separately two groups of subjects during the same motor task and two different motor tasks performed by the same group. In the first experiment two groups of subjects (healthy and spinal cord injured patients) were compared when they moved and attempted to move simultaneously their right foot and lips, respectively. The contrast between the foot–lips movement and the simple foot movement was addressed in the second experiment for the population of the healthy subjects. For both the experiments, the main question is whether the “architecture” of the functional connectivity networks obtained could show properties that are different in the two groups or in the two tasks. All the functional connectivity networks gathered in the two experiments showed ordered properties and significant differences from “random” networks having the same characteristic sizes. The proposed approach, based on the use of indexes derived from graph theory, can apply to cerebral connectivity patterns estimated not only from the EEG signals but also from different brain imaging methods.

Abstract:The dynamic architecture of the human brain has been consistently observed. However, there is still limited modeling work to elucidate how neuronal circuits are hierarchically and flexibly organized in functional systems. Here we proposed a reachable probability approach based on non-homogeneous Markov chains, to characterize all possible connectivity flows and the hierarchical structure of brain functional systems at the dynamic level. We proved at the theoretical level the convergence of the functional brain network system, and demonstrated that this approach is able to detect network steady states across connectivity structure, particularly in areas of the default mode network. We further explored the dynamically hierarchical functional organization centered at the primary sensory cortices. We observed smaller optimal reachable steps to their local functional regions, and differentiated patterns in larger optimal reachable steps for primary perceptual modalities. The reachable paths with the largest and second largest transition probabilities between primary sensory seeds via multisensory integration regions were also tracked to explore the flexibility and plasticity of the multisensory integration. The present work provides a novel approach to depict both the stable and flexible hierarchical connectivity organization of the human brain.

Abstract:<p>The relationship between the structural connectivity (SC) of human brain networks and their functional connectivity (FC) is of immense importance in understanding brain cognition and disorders and has gained significant attention in the neuroscience over the past decade. However, the underlying mechanism of how SC gives rise to the whole pattern of FC especially the negative correlations still remains poorly understood. In this paper, we propose a model that can accurately simulate the resting-state human brain functional correlations based on hypergraph Laplacian, including the negative correlations. We firstly assume that, for each brain region, there are some links showing positive correlations and some other links showing negative correlations. Then we derive a hypergraph model with the two matrices indicating positive and negative correlations respectively using the SC of human brain network. We apply the model to two empirical datasets and the results show that the simulated FC can achieve higher Pearson correlations with the empirical FC, outperforming the state-of-art graph diffusion (GD) model.</p>

Abstract:Abstract Although functional connectivity and associated graph theory measures (e.g., centrality; how centrally important to the network a region is) are widely used in brain research, the full extent to which these functional measures are related to the underlying structural connectivity is not yet fully understood. Graph neural network deep learning methods have not yet been applied for this purpose, and offer an ideal model architecture for working with connectivity data given their ability to capture and maintain inherent network structure. Here, we applied this model to predict functional connectivity from structural connectivity in a sample of 998 participants from the Human Connectome Project. Our results showed that the graph neural network accounted for 89% of the variance in mean functional connectivity, 56% of the variance in individual-level functional connectivity, 99% of the variance in mean functional centrality, and 81% of the variance in individual-level functional centrality. These results represent an important finding that functional centrality can be robustly predicted from structural connectivity. Regions of particular importance to the model's performance as determined through lesioning are discussed, whereby regions with higher centrality have a higher impact on model performance. Future research on models of patient, demographic, or behavioural data can also benefit from this graph neural network method as it is ideally-suited for depicting connectivity and centrality in brain networks. These results have set a new benchmark for prediction of functional connectivity from structural connectivity, and models like this may ultimately lead to a way to predict functional connectivity in individuals who are unable to do fMRI tasks (e.g., non-responsive patients).

Abstract:Understanding large-scale brain dynamics is a grand challenge in neuroscience. We propose functional connectome-based Hopfield Neural Networks (fcHNNs) as a model of macro-scale brain dynamics, arising from recurrent activity flow among brain regions. An fcHNN is neither optimized to mimic certain brain characteristics, nor trained to solve specific tasks; its weights are simply initialized with empirical functional connectivity values. In the fcHNN framework, brain dynamics are understood in relation to so-called attractor states, i.e. neurobiologically meaningful low-energy activity configurations. Analyses of 7 distinct datasets demonstrate that fcHNNs can accurately reconstruct and predict brain dynamics under a wide range of conditions, including resting and task states and brain disorders. By establishing a mechanistic link between connectivity and activity, fcHNNs offer a simple and interpretable computational alternative to conventional descriptive analyses of brain function. Being a generative framework, fcHNNs can yield mechanistic insights and hold potential to uncover novel treatment targets.

Abstract:Abstract Complex networks lend themselves for the modeling of multidimensional data, such as relational and/or temporal data. In particular, when such complex data and their inherent relationships need to be formalized, complex network modeling and its resulting graph representations enable a wide range of powerful options. In this paper, we target this—connected to specific machine learning approaches on graphs for Structural Health Monitoring (SHM) from an analysis and predictive (maintenance) perspective. Specifically, we present a framework based on Complex Network Modeling , integrating Graph Signal Processing (GSP) and Graph Neural Network (GNN) approaches. We demonstrate this framework in our targeted application domain of SHM. In particular, we focus on a prominent real-world SHM use case, i. e., modeling and analyzing sensor data (strain, vibration) of a large bridge in the Netherlands. In our experiments, we show that GSP enables the identification of the most important sensors, for which we investigate a set of search and optimization approaches. Furthermore, GSP enables the detection of specific graph signal patterns (i. e., mode shapes), capturing physical functional properties of the sensors in the applied complex network. In addition, we show the efficacy of applying GNNs for strain prediction utilizing this kind of sensor data.

Abstract:The characterisation of the brain as a "connectome", in which the connections are represented by correlational values across timeseries and as summary measures derived from graph theory analyses, has been very popular in the last years. However, although this representation has advanced our understanding of the brain function, it may represent an oversimplified model. This is because the typical fMRI datasets are constituted by complex and highly heterogeneous timeseries that vary across space (i.e., location of brain regions). We compare various modelling techniques from deep learning and geometric deep learning to pave the way for future research in effectively leveraging the rich spatial and temporal domains of typical fMRI datasets, as well as of other similar datasets. As a proof-of-concept, we compare our approaches in the homogeneous and publicly available Human Connectome Project (HCP) dataset on a supervised binary classification task. We hope that our methodological advances relative to previous "connectomic" measures can ultimately be clinically and computationally relevant by leading to a more nuanced understanding of the brain dynamics in health and disease. Such understanding of the brain can fundamentally reduce the constant specialised clinical expertise in order to accurately understand brain variability.
EEG to fMRI Synthesis Benefits from Attentional Graphs of Electrode Relationships

Abstract:Topographical structures represent connections between entities and provide a comprehensive design of complex systems. Currently these structures are used to discover correlates of neuronal and haemodynamical activity. In this work, we incorporate them with neural processing techniques to perform regression, using electrophysiological activity to retrieve haemodynamics. To this end, we use Fourier features, attention mechanisms, shared space between modalities and incorporation of style in the latent representation. By combining these techniques, we propose several models that significantly outperform current state-of-the-art of this task in resting state and task-based recording settings. We report which EEG electrodes are the most relevant for the regression task and which relations impacted it the most. In addition, we observe that haemodynamic activity at the scalp, in contrast with sub-cortical regions, is relevant to the learned shared space. Overall, these results suggest that EEG electrode relationships are pivotal to retain information necessary for haemodynamical activity retrieval.

Inferring Neural Communication Dynamics from Field Potentials Using Graph Diffusion Autoregression

Abstract:Estimating dynamic network communication is attracting increased attention, spurred by rapid advancements in multi-site neural recording technologies and efforts to better understand cognitive processes. Yet, traditional methods, which infer communication from statistical dependencies among distributed neural recordings, face core limitations: they do not model neural interactions in a biologically plausible way, neglect spatial information from the recording setup, and yield predominantly static estimates that cannot capture rapid changes in the brain. To address these issues, we introduce a graph diffusion autoregressive model. Designed for distributed field potential recordings, our model combines vector autoregression with a network communication process to produce a high-resolution communication signal. We successfully validated the model on simulated neural activity and recordings from subdural and intracortical micro-electrode arrays placed in macaque sensorimotor cortex demonstrating its ability to describe rapid communication dynamics induced by optogenetic stimulation, changes in resting state communication, and the trial-by-trial variability during a reach task.

Abstract:This paper uses mathematical modelling and simulations to explore the dynamics that emerge in large scale cortical networks, with a particular focus on the topological properties of the structural connectivity and its relationship to functional connectivity. We exploit realistic anatomical connectivity matrices (from diffusion spectrum imaging) and investigate their capacity to generate various types of resting state activity. In particular, we study emergent patterns of activity for realistic connectivity configurations together with approximations formulated in terms of neural mass or field models. We find that homogenous connectivity matrices, of the sort of assumed in certain neural field models give rise to damped spatially periodic modes, while more localised modes reflect heterogeneous coupling topologies. When simulating resting state fluctuations under realistic connectivity, we find no evidence for a spectrum of spatially periodic patterns, even when grouping together cortical nodes into communities, using graph theory. We conclude that neural field models with translationally invariant connectivity may be best applied at the mesoscopic scale and that more general models of cortical networks that embed local neural fields, may provide appropriate models of macroscopic cortical dynamics over the whole brain.

Abstract:Since the discovery of small-world and scale-free networks the study of complex systems from a network perspective has taken an enormous flight. In recent years many important properties of complex networks have been delineated. In particular, significant progress has been made in understanding the relationship between the structural properties of networks and the nature of dynamics taking place on these networks. For instance, the 'synchronizability' of complex networks of coupled oscillators can be determined by graph spectral analysis. These developments in the theory of complex networks have inspired new applications in the field of neuroscience. Graph analysis has been used in the study of models of neural networks, anatomical connectivity, and functional connectivity based upon fMRI, EEG and MEG. These studies suggest that the human brain can be modelled as a complex network, and may have a small-world structure both at the level of anatomical as well as functional connectivity. This small-world structure is hypothesized to reflect an optimal situation associated with rapid synchronization and information transfer, minimal wiring costs, as well as a balance between local processing and global integration. The topological structure of functional networks is probably restrained by genetic and anatomical factors, but can be modified during tasks. There is also increasing evidence that various types of brain disease such as Alzheimer's disease, schizophrenia, brain tumours and epilepsy may be associated with deviations of the functional network topology from the optimal small-world pattern.
