Abstract:Automatic segmentation of cardiac magnetic resonance imaging (MRI) facilitates efficient and accurate volume measurement in clinical applications. However, due to anisotropic resolution, ambiguous borders and complicated shapes, existing methods suffer from the degradation of accuracy and robustness in cardiac MRI segmentation. In this paper, we propose an enhanced Deformable U-Net (DeU-Net) for 3D cardiac cine MRI segmentation, composed of three modules, namely Temporal Deformable Aggregation Module (TDAM), Enhanced Deformable Attention Network (EDAN), and Probabilistic Noise Correction Module (PNCM). TDAM first takes consecutive cardiac MR slices (including a target slice and its neighboring reference slices) as input, and extracts spatio-temporal information by an offset prediction network to generate fused features of the target slice. Then the fused features are also fed into EDAN that exploits several flexible deformable convolutional layers and generates clear borders of every segmentation map. A Multi-Scale Attention Module (MSAM) in EDAN is proposed to capture long range dependencies between features of different scales. Meanwhile, PNCM treats the fused features as a distribution to quantify uncertainty. Experimental results show that our DeU-Net achieves the state-of-the-art performance in terms of the commonly used evaluation metrics on the Extended ACDC dataset and competitive performance on other two datasets, validating the robustness and generalization of DeU-Net. Abstract:Accurate removal of magnetic resonance imaging (MRI) signal outside the brain, a.k.a., skull stripping, is a key step in the brain image pre-processing pipelines. In rodents, this is mostly achieved by manually editing a brain mask, which is time-consuming and operator dependent. Automating this step is particularly challenging in rodents as compared to humans, because of differences in brain/scalp tissue geometry, image resolution with respect to brain-scalp distance, and tissue contrast around the skull. In this study, we proposed a deep-learning-based framework, U-Net, to automatically identify the rodent brain boundaries in MR images. The U-Net method is robust against inter-subject variability and eliminates operator dependence. To benchmark the efficiency of this method, we trained and validated our model using both in-house collected and publicly available datasets. In comparison to current state-of-the-art methods, our approach achieved superior averaged Dice similarity coefficient to ground truth T2-weighted rapid acquisition with relaxation enhancement and T2<sup>∗</sup>-weighted echo planar imaging data in both rats and mice (all <i>p</i> < 0.05), demonstrating robust performance of our approach across various MRI protocols.

Abstract:Skull stripping is a fundamental step in analyzing magnetic resonance imaging (MRI) scans, which play a crucial role in disease diagnosis such as Alzheimer's disease (AD). Alzheimer's is a progressive neurological disorder with no known cure. Early and precise diagnosis of AD is essential for timely intervention to help slow its progression. Although manual brain segmentation from MRI is accurate, it requires expert knowledge, experience, and time investment. Therefore, many automated brain segmentation algorithms have been introduced so far. The U-Net model has recently gained significant attention due to its exceptional volumetric medical image segmentation performance. This study presents a novel multidimensional multi-input multi-output U-Net (MIMO-U-Net) model for more efficient brain extraction. The model is multidimensional because it works with both 2D and 3D datasets. This architecture uses a dropout regularization technique with varying dropout rates across different layers. The concatenation connections are also used to combine high-level features with up-sampled output. The dropout regularization and concatenation help in enhancing the model performance. A refined loss function is also proposed by combining Dice loss and categorical focal loss. The MIMO-U-Net is trained and tested using a T1-weighted ADNI brain MRI dataset. The results indicate that MIMO-U-Net surpasses most existing techniques by offering better accuracy and notable quantitative and qualitative outcomes. In addition, the MIMO-U-Net showcases substantial computational efficiency during execution. Evaluation metrics, comprising the Dice coefficient, specificity, and sensitivity, corroborate the model's performance with precise scores of 0.992, 0.999, and 0.995, respectively.

Abstract:Skull stripping is an initial and critical step in the pipeline of mouse fMRI analysis. Manual labeling of the brain usually suffers from intra- and inter-rater variability and is highly time-consuming. Hence, an automatic and efficient skull-stripping method is in high demand for mouse fMRI studies. In this study, we investigated a 3D U-Net based method for automatic brain extraction in mouse fMRI studies. Two U-Net models were separately trained on T2-weighted anatomical images and T2*-weighted functional images. The trained models were tested on both interior and exterior datasets. The 3D U-Net models yielded a higher accuracy in brain extraction from both T2-weighted images (Dice > 0.984, Jaccard index > 0.968 and Hausdorff distance < 7.7) and T2*-weighted images (Dice > 0.964, Jaccard index > 0.931 and Hausdorff distance < 3.3), compared with the two widely used mouse skull-stripping methods (RATS and SHERM). The resting-state fMRI results using automatic segmentation with the 3D U-Net models are highly consistent with those obtained by manual segmentation for both the seed-based and group independent component analysis. These results demonstrate that the 3D U-Net based method can replace manual brain extraction in mouse fMRI analysis.

Abstract:Background Whole brain delineation (WBD) is utilized in neuroimaging analysis for data preprocessing and deriving whole brain image metrics. Current automated WBD techniques for analysis of preclinical brain MRI data show limited accuracy when images present with significant neuropathology and anatomical deformations, such as that resulting from organophosphate intoxication (OPI) and Alzheimer's Disease (AD), and inadequate generalizability. Methods A modified 2D U-Net framework was employed for WBD of MRI rodent brains, consisting of 27 convolutional layers, batch normalization, two dropout layers and data augmentation, after training parameter optimization. A total of 265 T 2 -weighted 7.0 T MRI scans were utilized for the study, including 125 scans of an OPI rat model for neural network training. For testing and validation, 20 OPI rat scans and 120 scans of an AD rat model were utilized. U-Net performance was evaluated using Dice coefficients (DC) and Hausdorff distances (HD) between the U-Net-generated and manually segmented WBDs. Results The U-Net achieved a DC (median[range]) of 0.984[0.936-0.990] and HD of 1.69[1.01-6.78] mm for OPI rat model scans, and a DC (mean[range]) of 0.975[0.898-0.991] and HD of 1.49[0.86-3.89] for the AD rat model scans. Comparison with Existing Methods The proposed approach is fully automated and robust across two rat strains and longitudinal brain changes with a computational speed of 8 seconds/scan, overcoming limitations of manual segmentation. Conclusions The modified 2D U-Net provided a fully automated, efficient, and generalizable segmentation approach that achieved high accuracy across two disparate rat models of neurological diseases.

Abstract:Rodent stroke models are important for evaluating treatments and understanding the pathophysiology and behavioral changes of brain ischemia, and magnetic resonance imaging (MRI) is a valuable tool for measuring outcome in preclinical studies. Brain extraction is an essential first step in most neuroimaging pipelines; however, it can be challenging in the presence of severe pathology and when dataset quality is highly variable. Convolutional neural networks (CNNs) can improve accuracy and reduce operator time, facilitating high throughput preclinical studies. As part of an ongoing preclinical stroke imaging study, we developed a deep-learning mouse brain extraction tool by using a U-net CNN. While previous studies have evaluated U-net architectures, we sought to evaluate their practical performance across data types. We ask how performance is affected with data across: six imaging centers, two time points after experimental stroke, and across four MRI contrasts. We trained, validated, and tested a typical U-net model on 240 multimodal MRI datasets including quantitative multi-echo T2 and apparent diffusivity coefficient (ADC) maps, and performed qualitative evaluation with a large preclinical stroke database (N=1,368). We describe the design and development of this system, and report our findings linking data characteristics to segmentation performance. We consistently found high accuracy and ability of the U-net architecture to generalize performance in a range of 95-97% accuracy, with only modest reductions in performance based on lower fidelity imaging hardware and brain pathology. This work can help inform the design of future preclinical rodent imaging studies and improve their scalability and reliability.
RS2-Net: An end-to-end deep learning framework for rodent skull stripping in multi-center brain MRI

Abstract:Skull stripping is a crucial preprocessing step in magnetic resonance imaging (MRI), where experts manually create brain masks. This labor-intensive process heavily relies on the annotator's expertise, as automation faces challenges such as low tissue contrast, significant variations in image resolution, and blurred boundaries between the brain and surrounding tissues, particularly in rodents. In this study, we have developed a lightweight framework based on Swin-UNETR to automate the skull stripping process in MRI scans of mice and rats. The primary objective of this framework is to eliminate the need for preprocessing, reduce the workload, and provide an out-of-the-box solution capable of adapting to various MRI image resolutions. By employing a lightweight neural network, we aim to lower the performance requirements of the framework. To validate the effectiveness of our approach, we trained and evaluated the network using publicly available multi-center data, encompassing 1,037 rodents and 1,142 images from 89 centers, resulting in a preliminary mean Dice coefficient of 0.9914. Abstract:Brain extraction is a critical pre-processing step in brain magnetic resonance imaging (MRI) analytical pipelines. In rodents, this is often achieved by manually editing brain masks slice-by-slice, a time-consuming task where workloads increase with higher spatial resolution datasets. We recently demonstrated successful automatic brain extraction via a deep-learning-based framework, U-Net, using 2D convolutions. However, such an approach cannot make use of the rich 3D spatial-context information from volumetric MRI data. In this study, we advanced our previously proposed U-Net architecture by replacing all 2D operations with their 3D counterparts and created a 3D U-Net framework. We trained and validated our model using a recently released CAMRI rat brain database acquired at isotropic spatial resolution, including T2-weighted turbo-spin-echo structural MRI and T2*-weighted echo-planar-imaging functional MRI. The performance of our 3D U-Net model was compared with existing rodent brain extraction tools, including Rapid Automatic Tissue Segmentation, Pulse-Coupled Neural Network, SHape descriptor selected External Regions after Morphologically filtering, and our previously proposed 2D U-Net model. 3D U-Net demonstrated superior performance in Dice, Jaccard, center-of-mass distance, Hausdorff distance, and sensitivity. Additionally, we demonstrated the reliability of 3D U-Net under various noise levels, evaluated the optimal training sample sizes, and disseminated all source codes publicly, with a hope that this approach will benefit rodent MRI research community. Significant Methodological Contribution: We proposed a deep-learning-based framework to automatically identify the rodent brain boundaries in MRI. With a fully 3D convolutional network model, 3D U-Net, our proposed method demonstrated improved performance compared to current automatic brain extraction methods, as shown in several qualitative metrics (Dice, Jaccard, PPV, SEN, and Hausdorff). We trust that this tool will avoid human bias and streamline pre-processing steps during 3D high resolution rodent brain MRI data analysis. The software developed herein has been disseminated freely to the community.

Mouse Brain Extractor: Brain segmentation of mouse MRI using global positional encoding and SwinUNETR

Abstract:In spite of the great progress that has been made towards automating brain extraction in human magnetic resonance imaging (MRI), challenges remain in the automation of this task for mouse models of brain disorders. Researchers often resort to editing brain segmentation results manually when automated methods fail to produce accurate delineations. However, manual corrections can be labor-intensive and introduce interrater variability. This motivated our development of a new deep-learning-based method for brain segmentation of mouse MRI, which we call Mouse Brain Extractor. We adapted the existing SwinUNETR architecture ( ) with the goal of making it more robust to scale variance. Our approach is to supply the network model with supplementary spatial information in the form of absolute positional encoding. We use a new scheme for positional encoding, which we call Global Positional Encoding (GPE). GPE is based on a shared coordinate frame that is relative to the entire input image. This differs from the positional encoding used in SwinUNETR, which solely employs relative pairwise image patch positions. GPE also differs from the conventional absolute positional encoding approach, which encodes position relative to a subimage rather than the entire image. We trained and tested our method on a heterogeneous dataset of N=223 mouse MRI, for which we generated a corresponding set of manually-edited brain masks. These data were acquired previously in other studies using several different scanners and imaging protocols and included and images of mice with heterogeneous brain structure due to different genotypes, strains, diseases, ages, and sexes. We evaluated our method’s results against those of seven existing rodent brain extraction methods and two state-of-the art deep-learning approaches, nnU-Net ( ) and SwinUNETR. Overall, our proposed method achieved average Dice scores on the order of 0.98 and average HD95 measures on the order of 100 µm when compared to the manually-labeled brain masks. In statistical analyses, our method significantly outperformed the conventional approaches and performed as well as or significantly better than the nnU-Net and SwinUNETR methods. These results suggest that Global Positional Encoding provides additional contextual information that enables our Mouse Brain Extractor to perform competitively on datasets containing multiple resolutions.

Abstract:Identification and quantitative segmentation of individual blood vessels in mice visualized with preclinical imaging techniques is a tedious, manual or semiautomated task that can require weeks of reviewing hundreds of levels of individual data sets. Preclinical imaging, such as micro-magnetic resonance imaging (μMRI) can produce tomographic datasets of murine vasculature across length scales and organs, which is of outmost importance to study tumor progression, angiogenesis, or vascular risk factors for diseases such as Alzheimer's. Training a neural network capable of accurate segmentation results requires a sufficiently large amount of labelled data, which takes a long time to compile. Recently, several reasonably automated approaches have emerged in the preclinical context but still require significant manual input and are less accurate than the deep learning approach presented in this paper-quantified by the Dice score. In this work, the implementation of a shallow, three-dimensional U-Net architecture for the segmentation of vessels in murine brains is presented, which is (1) open-source, (2) can be achieved with a small dataset (in this work only 8 μMRI imaging stacks of mouse brains were available), and (3) requires only a small subset of labelled training data. The presented model is evaluated together with two post-processing methodologies using a cross-validation, which results in an average Dice score of 61.34% in its best setup. The results show, that the methodology is able to detect blood vessels faster and more reliably compared to state-of-the-art vesselness filters with an average Dice score of 43.88% for the used dataset.
Simultaneous reconstruction and segmentation of MRI image by manifold learning

Abstract:This paper proposes a method implementing manifold learning techniques to accomplish simultaneous reconstruction and segmentation of brain MRI. Simultaneous reconstruction and segmentation by manifold learning can not only overcome the conflict of the efficiency and precision, but also concentrate on the region of interest. In our study, we present a unified framework for image reconstruction and segmentation based on data-driven supervised learning task that allows a mapping between sensor and image domain. The module was consisted of reconstructing phase and segmenting phase which pre-trained by ImageNet, MGH-USC HCP and Neonatal Brain Segmentation public database, respectively. The reconstruction block is developed basing on the cascading of neural networks. And the outputs including feature map transported to the segmentation block. The segmentation block employs the dilated dense net and spatial pyramid pooling to improve the performance. For evaluation, we have tested our framework on 30 subjects with k space date and manual tagging. Our experiments show the remarkable performances of the proposed method with the reconstruction mean square error of 0.036 and segmentation dice of 0.96. In addition to accomplishing the reconstruction and segmentation with a comparable performance to existing acquisition methodologies, our framework has potential to accelerate the development of brain disease diagnosis, progression assessment and therapy decision-making.
Region-based U-net for accelerated training and enhanced precision in deep brain segmentation

Abstract:Segmentation of brain structures on MRI is the primary step for further quantitative analysis of brain diseases. Manual segmentation is still considered the gold standard in terms of accuracy; however, such data is extremely time-consuming to generate. This paper presents a deep learning-based segmentation approach for 12 deep-brain structures, utilizing multiple region-based U-Nets. The brain is divided into three focal regions of interest that encompass the brainstem, the ventricular system, and the striatum. Next, three region-based U-nets are run in parallel to parcellate these larger structures into their respective four substructures. This approach not only greatly reduces the training and processing times but also significantly enhances the segmentation accuracy, compared to segmenting the entire MRI image at once. Our approach achieves remarkable accuracy with an average Dice Similarity Coefficient (DSC) of 0.901 and 95% Hausdorff Distance (HD95) of 1.155 mm. The method was compared with state-of-the-art segmentation approaches, demonstrating a high level of accuracy and robustness of the proposed method.

Abstract:Removing skull artifacts from functional magnetic images (fMRI) is a well understood and frequently encountered problem. Because the fMRI field has grown mostly due to human studies, many new tools were developed to handle human data. Nonetheless, these tools are not equally useful to handle the data derived from animal studies, especially from rodents. This represents a major problem to the field because rodent studies generate larger datasets from larger populations, which implies that preprocessing these images manually to remove the skull becomes a bottleneck in the data analysis pipeline. In this study, we address this problem by implementing a neural network based method that uses a U-Net architecture to segment the brain area into a mask and removing the skull and other tissues from the image. We demonstrate several strategies to speed up the process of generating the training dataset using watershedding and several strategies for data augmentation that allowed to train faster the U-Net to perform the segmentation. Finally, we deployed the trained network freely available.

Abstract:Multi-label brain segmentation from brain magnetic resonance imaging (MRI) provides valuable structural information for most neurological analyses. Due to the complexity of the brain segmentation algorithm, it could delay the delivery of neuroimaging findings. Therefore, we introduce Split-Attention U-Net (SAU-Net), a convolutional neural network with skip pathways and a split-attention module that segments brain MRI scans. The proposed architecture employs split-attention blocks, skip pathways with pyramid levels, and evolving normalization layers. For efficient training, we performed pre-training and fine-tuning with the original and manually modified FreeSurfer labels, respectively. This learning strategy enables involvement of heterogeneous neuroimaging data in the training without the need for many manual annotations. Using nine evaluation datasets, we demonstrated that SAU-Net achieved better segmentation accuracy with better reliability that surpasses those of state-of-the-art methods. We believe that SAU-Net has excellent potential due to its robustness to neuroanatomical variability that would enable almost instantaneous access to accurate neuroimaging biomarkers and its swift processing runtime compared to other methods investigated.

Abstract:Abstract The purpose of this work was to develop and evaluate a deep learning approach for automatic rat brain image segmentation of magnetic resonance imaging (MRI) images in a clinical PET/MR, providing a useful tool for analyzing studies of the pathology and progression of neurological disease and to validate new radiotracers and therapeutic agents. Rat brain PET/MR images ( N = 56) were collected from a clinical PET/MR system using a dedicated small-animal imaging phased array coil. A segmentation method based on a triple cascaded convolutional neural network (CNN) was developed, where, for a rectangular region of interest covering the whole brain, the entire brain volume was outlined using a CNN, then the outlined brain was fed into the cascaded network to segment both the cerebellum and cerebrum, and finally the sub-cortical structures within the cerebrum including hippocampus, thalamus, striatum, lateral ventricles and prefrontal cortex were segmented out using the last cascaded CNN. The dice score coefficient (DSC) between manually drawn labels and predicted labels were used to quantitatively evaluate the segmentation accuracy. The proposed method achieved a mean DSC of 0.965, 0.927, 0.858, 0.594, 0.847, 0.674 and 0.838 for whole brain, cerebellum, hippocampus, lateral ventricles, striatum, prefrontal cortex and thalamus, respectively. Compared with the segmentation results reported in previous publications using atlas-based methods, the proposed method demonstrated improved performance in the whole brain and cerebellum segmentation. In conclusion, the proposed method achieved high accuracy for rat brain segmentation in MRI images from a clinical PET/MR and enabled the possibility of automatic rat brain image processing for small animal neurological research.

Abstract:Manual segmentation of rodent brain lesions from magnetic resonance images (MRIs) is an arduous, time-consuming and subjective task that is highly important in pre-clinical research. Several automatic methods have been developed for different human brain MRI segmentation, but little research has targeted automatic rodent lesion segmentation. The existing tools for performing automatic lesion segmentation in rodents are constrained by strict assumptions about the data. Deep learning has been successfully used for medical image segmentation. However, there has not been any deep learning approach specifically designed for tackling rodent brain lesion segmentation. In this work, we propose a novel Fully Convolutional Network (FCN), RatLesNet, for the aforementioned task. Our dataset consists of 131 T2-weighted rat brain scans from 4 different studies in which ischemic stroke was induced by transient middle cerebral artery occlusion. We compare our method with two other 3D FCNs originally developed for anatomical segmentation (VoxResNet and 3D-U-Net) with 5-fold cross-validation on a single study and a generalization test, where the training was done on a single study and testing on three remaining studies. The labels generated by our method were quantitatively and qualitatively better than the predictions of the compared methods. The average Dice coefficient achieved in the 5-fold cross-validation experiment with the proposed approach was 0.88, between 3.7% and 38% higher than the compared architectures. The presented architecture also outperformed the other FCNs at generalizing on different studies, achieving the average Dice coefficient of 0.79.

Abstract:Brain extraction, or skull-stripping, is an essential data preprocessing step for machine learning approaches to brain MRI analysis. Currently, there are limited extraction algorithms for the neonatal brain. We aim to adapt an established deep learning algorithm for the automatic segmentation of neonatal brains from MRI, trained on a large multi-institutional dataset for improved generalizability across image acquisition parameters. Our model, ANUBEX (automated neonatal nnU-Net brain MRI extractor), was designed using nnU-Net and was trained on a subset of participants (N = 433) enrolled in the High-dose Erythropoietin for Asphyxia and Encephalopathy (HEAL) study. We compared the performance of our model to five publicly available models (BET, BSE, CABINET, iBEATv2, ROBEX) across conventional and machine learning methods, tested on two public datasets (NIH and dHCP). We found that our model had a significantly higher Dice score on the aggregate of both data sets and comparable or significantly higher Dice scores on the NIH (low-resolution) and dHCP (high-resolution) datasets independently. ANUBEX performs similarly when trained on sequence-agnostic or motion-degraded MRI, but slightly worse on preterm brains. In conclusion, we created an automatic deep learning-based neonatal brain extraction algorithm that demonstrates accurate performance with both high- and low-resolution MRIs with fast computation time.

Abstract:The global annual incidence of brain tumors is approximately seven out of 100,000, accounting for 2% of all tumors. The mortality rate ranks first among children under 12 and 10th among adults. Therefore, the localization and segmentation of brain tumor images constitute an active field of medical research. The traditional manual segmentation method is time-consuming, laborious, and subjective. In addition, the information provided by a single-image modality is often limited and cannot meet the needs of clinical application. Therefore, in this study, we developed a multimodality feature fusion network, MM-UNet, for brain tumor segmentation by adopting a multi-encoder and single-decoder structure. In the proposed network, each encoder independently extracts low-level features from the corresponding imaging modality, and the hybrid attention block strengthens the features. After fusion with the high-level semantic of the decoder path through skip connection, the decoder restores the pixel-level segmentation results. We evaluated the performance of the proposed model on the BraTS 2020 dataset. MM-UNet achieved the mean Dice score of 79.2% and mean Hausdorff distance of 8.466, which is a consistent performance improvement over the U-Net, Attention U-Net, and ResUNet baseline models and demonstrates the effectiveness of the proposed model.

Abstract:BackgroundIn monkey neuroimaging, particularly magnetic resonance imaging (MRI) studies, quick and accurate automatic macaque brain segmentation is essential. However, there are few processing and analysis tools dedicated to automatic brain tissue segmentation and labeling of the macaque brain on a subject-specific basis. As a result, currently most adopted methods are through direct implementation of existing tools that have been designed for human brain. However, the operation steps combining different functional modules of a variety of processing and analysis tool software are inevitably complicated, cumbersome, time-consuming and labor-intensive.New methodIn this study, we proposed a novel quick and accurate automatic macaque brain segmentation method based on multi-atlas registration and majority-vote algorithm. First, the single-atlas method based on S-HAMMER is used to register each template image of the reference atlas set (including brain tissue labeled images and brain anatomical structure labeled images) to the preprocessed image to be segmented. Thus, we obtain the corresponding deformation field and spatially transform the labeled image, and then get multiple segmentation results by local weighted voting method, which perform label fusion to obtain the final labeled images of brain structures segmentation result.ResultsBy collecting high SNR and high spatial resolution images of macaque brain images from our 7T human MRI scanner, we have constructed two brain templates for each individual macaque subject, and macaque brain tissues and brain anatomical structure by one-atlas method. However, segmentation result of single-atlas method is not much accurate in some brain tissue area. It takes about 2 h and need more manual correction for segmentation. Automatic segmentation of macaque brain structure based on multi-atlas method was reasonably successful, the accuracy of segmentation was greatly improved without manual correction. Also, the proposed method provided good tissue fitting to V1 with smooth and continuous boundary. The Dice similarity of multi-atlas method showing 3.24%, 4.24%, 2.55%, 2.85%, 3.05%, and 0.35% improvement in image slices of 63, 66, 70, 71, 99 and 100, respectively. The entire processing time for the construction of a single template map took ~40 min.ConclusionsThis study proposed a novel automatic segmentation method of individual macaque brain structure based on multi-atlas registration method, which is concise and reliable. It may offer a valuable tool to applications in the field of brain and neuroscience research using the macaque as an experimental animal model.

Advanced U-Net Model for Precise Brain Tumor Segmentation in MRI Images

Abstract:The accuracy of medical image segmentation is crucial for diagnosis and treatment planning in the modern healthcare system. Deep learning methods, like CNNs, UNETs, and Transformers, have completely changed this industry by automating labor-intensive manual segmentation procedures that were previously done by hand. However, problems like complex architectures and blurry characteristics continue, which causes issues with accuracy. Researchers are working hard to overcome these obstacles to fully realize the potential of medical image segmentation in the revolution of healthcare. Our paper presents an enhanced U-Net model specifically designed for brain tumour MRI image segmentation to improve precision. There are three primary components to our strategy. First, we prioritize feature augmentation using methods like CLAHE in the picture preprocessing phase. Second, we modify the U-Net model's architecture with an emphasis on a customized layered design in order to improve segmentation outcomes. Finally, we use a CNN model for post-processing to further optimize segmentation results using further convolutional layers. A total of 3,064 brain MRI pictures were used to test (612 images), validate (612 images), and train (1,840 images) our model. We obtained exceptional recall (93.66%), accuracy (97.79%), F-score (93.15%), and precision (92.66%). The Dice coefficient's training and validation curves showed little variation, with training reaching roughly 93% and validation 84%, suggesting good generalization ability. High accuracy was validated by visual review of the segmentation findings, albeit occasionally little mistakes like false positives were noticed.
