Abstract:Retinal vessel segmentation is a crucial step in diagnosing and screening various diseases, including diabetes, ophthalmologic diseases, and cardiovascular diseases. In this paper, we propose an effective and efficient method for vessel segmentation in color fundus images using encoder-decoder based octave convolution networks. Compared with other convolution networks utilizing standard convolution for feature extraction, the proposed method utilizes octave convolutions and octave transposed convolutions for learning multiple-spatial-frequency features, thus can better capture retinal vasculatures with varying sizes and shapes. To provide the network the capability of learning how to decode multifrequency features, we extend octave convolution and propose a new operation named octave transposed convolution. A novel architecture of convolutional neural network, named as Octave UNet integrating both octave convolutions and octave transposed convolutions is proposed based on the encoder-decoder architecture of UNet, which can generate high resolution vessel segmentation in one single forward feeding without post-processing steps. Comprehensive experimental results demonstrate that the proposed Octave UNet outperforms the baseline UNet achieving better or comparable performance to the state-of-the-art methods with fast processing speed. Specifically, the proposed method achieves 0.9664 / 0.9713 / 0.9759 / 0.9698 accuracy, 0.8374 / 0.8664 / 0.8670 / 0.8076 sensitivity, 0.9790 / 0.9798 / 0.9840 / 0.9831 specificity, 0.8127 / 0.8191 / 0.8313 / 0.7963 F1 score, and 0.9835 / 0.9875 / 0.9905 / 0.9845 Area Under Receiver Operating Characteristic curve, on DRIVE, STARE, CHASE_DB1, and HRF datasets, respectively.

The effect of the halovest and body position on pulmonary function in quadriplegia.

Abstract:Pulmonary function (vital capacity) was measured in ten quadriplegics and ten normal subjects in the following situations: supine, sitting, supine with a halovest, and sitting with a halovest. When changing from the supine to sitting positions, vital capacity decreased in the quadriplegics and increased in normal subjects. The halovest significantly reduced the vital capacity in normal subjects, but had much less of a detrimental effect in quadriplegics. As a result of this prospective, controlled study, we conclude the following: (a) the compromised state of pulmonary function in quadriplegics is not a contraindication for the use of a halovest, (b) the halovest causes a significant (p less than 0.01) restriction in vital capacity in able bodied subjects, and (c) when tenuous pulmonary function exists in a quadriplegic, pulmonary mechanics are better in the supine position.

Abstract:Background Many ophthalmic disorders such as diabetic retinopathy and hypertension can be early diagnosed by analyzing changes related to the vascular structure of the retina. Accuracy and efficiency of the segmentation of retinal blood vessels are important parameters that can help the ophthalmologist to better characterize the targeted anomalies. Method In this work, we propose a new method for accurate unsupervised automatic segmentation of retinal blood vessels based on a simple and adequate combination of classical filters. Initially, contrast of vessels in retinal image is significantly improved by adding the Curvelet Transform to commonly used Contrast-Limited Adaptive Histogram Equalization technique. Afterwards, a morphological operator using Top Hat is applied to highlight vascular network. Then, a global threshold-based Otsu technique using minimum of intra-class variance is applied for vessel detection. Finally, a cleanup operation based on Match Filter and First Derivative Order Gaussian with fixed parameters is used to remove unwanted or isolated segments. We test the proposed method on images from two publicly available STARE and DRIVE databases. Results We achieve in terms of sensitivity, specificity and accuracy the respective average performances of 0.7407, 0.9878 and 0.9667 on the DRIVE database, then 0.7028, 0.9755 and 0.9507 on the STARE database. Conclusions Compared to some recent similar work, the obtained results are quite promising and can thus contribute to the optimization of automatic tools to aid in the diagnosis of eye disorders.

Retinal blood vessel segmentation in high resolution fundus photographs using automated feature parameter estimation

Abstract:Several ophthalmological and systemic diseases are manifested through pathological changes in the properties and the distribution of the retinal blood vessels. The characterization of such alterations requires the segmentation of the vasculature, which is a tedious and time-consuming task that is infeasible to be performed manually. Numerous attempts have been made to propose automated methods for segmenting the retinal vasculature from fundus photographs, although their application in real clinical scenarios is usually limited by their ability to deal with images taken at different resolutions. This is likely due to the large number of parameters that have to be properly calibrated according to each image scale. In this paper we propose to apply a novel strategy for automated feature parameter estimation, combined with a vessel segmentation method based on fully connected conditional random fields. The estimation model is learned by linear regression from structural properties of the images and known optimal configurations, that were previously obtained for low resolution data sets. Our experiments in high resolution images show that this approach is able to estimate appropriate configurations that are suitable for performing the segmentation task without requiring to re-engineer parameters. Furthermore, our combined approach reported state of the art performance on the benchmark data set HRF, as measured in terms of the F1-score and the Matthews correlation coefficient.
Automated Fovea Detection Based on Unsupervised Retinal Vessel Segmentation Method

Abstract:The Computer-Assisted Diagnosis systems could save workloads and give objective diagnostic to ophthalmologists. At first, feature extraction is a fundamental step. One of these retinal features is the fovea. The fovea is a small fossa on the fundus. The main vessels diverge from the optic nerve head and follow a specific course that can be geometrically modeled as a parabola, with a common vertex inside the optic nerve head and the fovea located along the apex of this parabola curve. Therefore, based on this assumption, the main retinal blood vessels are segmented and fitted to a parabolic model. With respect to the core vascular structure, we can thus detect fovea in the fundus images. For the vessel segmentation, our algorithm addresses the image locally where homogeneity of features is more likely to occur. The algorithm is composed of 4 steps: multi-overlapping windows, local Radon transform, vessel validation, and parabolic fitting. In order to extract blood vessels, sub-vessels should be extracted in local windows. The high contrast between blood vessels and image background in the images cause the vessels to be associated with peaks in the Radon space. The largest vessels, using a high threshold of the Radon transform, determine the main course or overall configuration of the blood vessels which when fitted to a parabola, leads to the future localization of the fovea. In effect, with an accurate fit, the fovea normally lies along the slope joining the vertex and the focus. The darkest region along this line is indicative of the fovea. To evaluate our method, we used 220 fundus images from a rural database (MUMS-DB) and one public one (DRIVE). The results show that among 20 images of the first public database (DRIVE) we detected fovea in 85\% of them. Also for the MUMS-DB database among 200 images, we detect fovea correctly in 83% on them.

Abstract:The study of the retinal vasculature is a fundamental stage in the screening and diagnosis of many diseases. A complete retinal vascular analysis requires to segment and classify the blood vessels of the retina into arteries and veins (A/V). Early automatic methods approached these segmentation and classification tasks in two sequential stages. However, currently, these tasks are approached as a joint semantic segmentation task, as the classification results highly depend on the effectiveness of the vessel segmentation. In that regard, we propose a novel approach for the simultaneous segmentation and classification of the retinal A/V from eye fundus images. In particular, we propose a novel method that, unlike previous approaches, and thanks to a novel loss, decomposes the joint task into three segmentation problems targeting arteries, veins and the whole vascular tree. This configuration allows to handle vessel crossings intuitively and directly provides accurate segmentation masks of the different target vascular trees. The provided ablation study on the public Retinal Images vessel Tree Extraction (RITE) dataset demonstrates that the proposed method provides a satisfactory performance, particularly in the segmentation of the different structures. Furthermore, the comparison with the state of the art shows that our method achieves highly competitive results in A/V classification, while significantly improving vascular segmentation. The proposed multi-segmentation method allows to detect more vessels and better segment the different structures, while achieving a competitive classification performance. Also, in these terms, our approach outperforms the approaches of various reference works. Moreover, in contrast with previous approaches, the proposed method allows to directly detect the vessel crossings, as well as preserving the continuity of A/V at these complex locations.
Fundus Image Based Retinal Vessel Segmentation Utilizing a Fast and Accurate Fully Convolutional Network

Abstract:Monitoring the condition of retinal vascular network based on a fundus image plays a vital role in the diagnosis of certain ophthalmologic and cardiovascular diseases, for which a prerequisite is to segment out the retinal vessels. The relatively low contrast of retinal vessels and the presence of various types of lesions such as hemorrhages and exudate nevertheless make this task challenging. In this paper, we proposed and validated a novel retinal vessel segmentation method utilizing Separable Spatial and Channel Flow and Densely Adjacent Vessel Prediction to capture maximum spatial correlations between vessels. Image pre-processing was conducted to enhance the retinal vessel contrast. Geometric transformations and overlapped patches were used at both training and prediction stages to effectively utilize the information learned at the training stage and refine the segmentation. Publicly available datasets including DRIVE and CHASE_DB1 were used to evaluate the proposed approach both quantitatively and qualitatively. The proposed method was found to exhibit superior performance, with the average areas under the ROC curve being 0.9826 and 0.9865 and the average accuracies being 0.9579 and 0.9664 for the aforementioned two datasets, which outperforms existing state-of-the-art results.

Abstract:The manual segmentation of the blood vessels in retinal images has numerous limitations. It is very time consuming and prone to human error, particularly with a very twisted structure of the blood vessel and a vast number of retinal images that needs to be analysed. Therefore, an automatic algorithm for segmenting and extracting useful clinical features from the retinal blood vessels is critical to help ophthalmologists and eye specialists to diagnose different retinal diseases and to assess early treatment. An accurate, rapid, and fully automatic blood vessel segmentation and clinical features measurement algorithm for retinal fundus images is proposed to improve the diagnosis precision and decrease the workload of the ophthalmologists. The main pipeline of the proposed algorithm is composed of two essential stages: image segmentation and clinical features extraction stage. Several comprehensive experiments were carried out to assess the performance of the developed fully automated segmentation algorithm in detecting the retinal blood vessels using two extremely challenging fundus images datasets, named the DRIVE and HRF. Initially, the accuracy of the proposed algorithm was evaluated in terms of adequately detecting the retinal blood vessels. In these experiments, five quantitative performances were measured and calculated to validate the efficiency of the proposed algorithm, which consist of the Acc., Sen., Spe., PPV, and NPV measures compared with current state-of-the-art vessel segmentation approaches on the DRIVE dataset. The results obtained showed a significantly improvement by achieving an Acc., Sen., Spe., PPV, and NPV of 99.55%, 99.93%, 99.09%, 93.45%, and 98.89, respectively.

Automated Retinal Vessel Segmentation Based on Morphological Preprocessing and 2D-Gabor Wavelets

Abstract:Automated segmentation of vascular map in retinal images endeavors a potential benefit in diagnostic procedure of different ocular diseases. In this paper, we suggest a new unsupervised retinal blood vessel segmentation approach using top-hat transformation, Contrast-Limited Adaptive Histogram Equalization (CLAHE), and 2-D Gabor wavelet filters. Initially, retinal image is preprocessed using top-hat morphological transformation followed by CLAHE to enhance only the blood vessel pixels in the presence of exudates, optic disc, and fovea. Then, multiscale 2-D Gabor wavelet filters are applied to preprocessed image for better representation of thick and thin blood vessels located at different orientations. The efficacy of the presented algorithm is assessed on publicly available DRIVE database with manually labeled images. On DRIVE database, we achieve an average accuracy of 94.32% with a small standard deviation of 0.004. In comparison with major algorithms, our algorithm produces better performance concerning the accuracy, sensitivity, and kappa agreement.
Joint segmentation and classification of retinal arteries/veins from fundus images

Abstract:Objective Automatic artery/vein (A/V) segmentation from fundus images is required to track blood vessel changes occurring with many pathologies including retinopathy and cardiovascular pathologies. One of the clinical measures that quantifies vessel changes is the arterio-venous ratio (AVR) which represents the ratio between artery and vein diameters. This measure significantly depends on the accuracy of vessel segmentation and classification into arteries and veins. This paper proposes a fast, novel method for semantic A/V segmentation combining deep learning and graph propagation. Methods A convolutional neural network (CNN) is proposed to jointly segment and classify vessels into arteries and veins. The initial CNN labeling is propagated through a graph representation of the retinal vasculature, whose nodes are defined as the vessel branches and edges are weighted by the cost of linking pairs of branches. To efficiently propagate the labels, the graph is simplified into its minimum spanning tree. Results The method achieves an accuracy of 94.8% for vessels segmentation. The A/V classification achieves a specificity of 92.9% with a sensitivity of 93.7% on the CT-DRIVE database compared to the state-of-the-art-specificity and sensitivity, both of 91.7%. Conclusion The results show that our method outperforms the leading previous works on a public dataset for A/V classification and is by far the fastest. Significance The proposed global AVR calculated on the whole fundus image using our automatic A/V segmentation method can better track vessel changes associated to diabetic retinopathy than the standard local AVR calculated only around the optic disc.
Segmentation of exudates in fundus images applying color mathematical morphology

Abstract:Diabetic retinopathy is the most common cause of blindness in population in developed countries. However, with early diagnosis of this asymptomatic disease, it could be prevented 80 percent of cases. Diabetic retinopathy is detected in fundus images, also called retinal digital angiography. In most cases, due to the concave geometry of the eye, these images have a high variability in local contrast and luminance. This lack of uniformity may mask signs of this disease as ocular hemorrhages, microaneurysms, hard exudates and cotton wool spots affecting the diagnostic quality. This paper presents an automatic method for the segmentation of hard exudates and cotton wool in fundus images based on Mathematical Morphology in color spaces. The aim of this development is to assist the expert in the diagnosis of disease. To validate the proposed method, the Diabetic Retinopathy Database and the Evaluation Protocol diaRetdB0 and diaRetdB1 were used. The proposed method archived values above 96.5%. This performance was compared with a technique developed by other authors, obtaining a difference of above 26.5% of true positives in favor of our method.
Retinal vessel segmentation based on Fully Convolutional Neural Networks

Abstract:The retinal vascular condition is a reliable biomarker of several ophthalmologic and cardiovascular diseases, so automatic vessel segmentation may be crucial to diagnose and monitor them. In this paper, we propose a novel method that combines the multiscale analysis provided by the Stationary Wavelet Transform with a multiscale Fully Convolutional Neural Network to cope with the varying width and direction of the vessel structure in the retina. Our proposal uses rotation operations as the basis of a joint strategy for both data augmentation and prediction, which allows us to explore the information learned during training to refine the segmentation. The method was evaluated on three publicly available databases, achieving an average accuracy of 0.9576, 0.9694, and 0.9653, and average area under the ROC curve of 0.9821, 0.9905, and 0.9855 on the DRIVE, STARE, and CHASE_DB1 databases, respectively. It also appears to be robust to the training set and to the inter-rater variability, which shows its potential for real-world applications.

Abstract:Retinal vessel segmentation has various applications in the biomedical field. This includes early disease detection, biometric authentication using retinal scans, classification and others. Many of these applications rely critically on an accurate and efficient segmentation technique. In the existing literature, a lot of work has been done to improve the accuracy of the segmentation task, but it relies heavily on the amount of data available for training as well as the quality of the images captured. Another gap is observed in terms of the resources used in these heavily trained algorithms. This paper aims to address these gaps by using a resource-efficient unsupervised technique and also increasing the accuracy of retinal vessel segmentation using the Fourier decomposition method (FDM) along with the Gabor transform for image signals. The proposed method has an accuracy of 97.39%, 97.62%, 95.34%, and 96.57% on DRIVE, STARE, CHASE_DB1, and HRF datasets, respectively. The sensitivities were found to be 88.36%, 88.51%, 90.37%, and 79.07%, respectively. A separate section makes a detailed comparison of the proposed method with several well-known methods and an analysis of the efficiency of the proposed method. The proposed method proves to be efficient in terms of time and resource requirements.

Abstract:Diabetic Retinopathy (DR) is a primitive cause of blindness in diabetic patients. There are chances for DR in certain cases, due to the damage in the retinal vascular area. It may lead to blindness or loss of vision if DR is not detected. At the final stage, there is a threat of loss of vision. During the initial stage of this chronic disease, it has been observed that no symptoms are required to determine the loss of vision. Hence, there is a need for better and early diagnosis of the blood vessels to prevent vision loss in diabetic patients. The primary task of early diagnosis is to carry out a proper segmentation process. But, segmenting vasculture from retinal photographs is a vital laborious effort. Therefore, blood vessel segmentation of fundus images has grown in favor among researchers. There are many existing methods to process bio-medical retinal images, and most of them are computationally intensive and difficult to deploy in real-time. The objective of this work is to develop a novel and efficient deep learning framework to perform the segmentation with the U-Net as a primary module. The U-Net architecture has been modified so that the model would be lightweight and the model is cost efficient in terms of time and space complexity. The proposed method, DRLeU- Net, is evaluated using a publicly available color retinal fundus images dataset. The model was trained using the k-fold cross-validation technique. The proposed method shows a promising results of 0.988 AUC (Area Under the Curve) and 0.94 IOU (Intersection over Union when compared with the existing methods.The robust and efficient deep learning framework has been deployed to do the segmentation process efficiently and it has evauated with the expremental results by comparing with the existing methodologies.

Abstract:The accurate segmentation of retinal vascular is of great significance for the diagnosis of diseases such as diabetes, hypertension, microaneurysms and arteriosclerosis. In order to segment more deep and small blood vessels and provide more information to doctors, a multi-scale joint optimization strategy for retinal vascular segmentation is presented in this paper. Firstly, the Multi-Scale Retinex (MSR) algorithm is used to improve the uneven illumination of fundus images. Then, the multi-scale Gaussian matched filtering method is used to enhance the contrast of the retinal images. Optimized by the Particle Swarm Optimization (PSO) algorithm, Otsu algorithm (OTSU) multi-threshold segmentation is utilized to segment the retinal image extracted by the multi-scale matched filtering method. Finally, the image is post-processed, including binarization, morphological operation and edge-contour removal. The test experiments are implemented on the DRIVE and STARE datasets to evaluate the effectiveness and practicability of the proposed method. Compared with other existing methods, it can be concluded that the proposed method can segment more small blood vessels while ensuring the integrity of vascular structure and has a higher performance. The proposed method has more obvious targets, a higher contrast, more plentiful detailed information, and local features. The qualitative and quantitative analysis results show that the presented method is superior to the other advanced methods.

Automatic segmentation of the foveal avascular zone in ophthalmological OCT-A images

Abstract:Angiography by Optical Coherence Tomography (OCT-A) is a non-invasive retinal imaging modality of recent appearance that allows the visualization of the vascular structure at predefined depths based on the detection of the blood movement through the retinal vasculature. In this way, OCT-A images constitute a suitable scenario to analyze the retinal vascular properties of regions of interest as is the case of the macular area, measuring the characteristics of the foveal vascular and avascular zones. Extracted parameters of this region can be used as prognostic factors that determine if the patient suffers from certain pathologies (such as diabetic retinopathy or retinal vein occlusion, among others), indicating the associated pathological degree. The manual extraction of these biomedical parameters is a long, tedious and subjective process, introducing a significant intra and inter-expert variability, which penalizes the utility of the measurements. In addition, the absence of tools that automatically facilitate these calculations encourages the creation of computer-aided diagnosis frameworks that ease the doctor's work, increasing their productivity and making viable the use of this type of vascular biomarkers. In this work we propose a fully automatic system that identifies and precisely segments the region of the foveal avascular zone (FAZ) using a novel ophthalmological image modality as is OCT-A. The system combines different image processing techniques to firstly identify the region where the FAZ is contained and, secondly, proceed with the extraction of its precise contour. The system was validated using a representative set of 213 healthy and diabetic OCT-A images, providing accurate results with the best correlation with the manual measurements of two experts clinician of 0.93 as well as a Jaccard's index of 0.82 of the best experimental case in the experiments with healthy OCT-A images. The method also provided satisfactory results in diabetic OCT-A images, with a best correlation coefficient with the manual labeling of an expert clinician of 0.93 and a Jaccard's index of 0.83. This tool provides an accurate FAZ measurement with the desired objectivity and reproducibility, being very useful for the analysis of relevant vascular diseases through the study of the retinal micro-circulation.

Abstract:Diabetic Retinopathy (DR) is a complication of long-standing, unchecked diabetes and one of the leading causes of blindness in the world. This paper focuses on improved and robust methods to extract some of the features of DR, viz. Blood Vessels and Exudates. Blood vessels are segmented using multiple morphological and thresholding operations. For the segmentation of exudates, k-means clustering and contour detection on the original images are used. Extensive noise reduction is performed to remove false positives from the vessel segmentation algorithm's results. The localization of Optic Disc using k-means clustering and template matching is also performed. Lastly, this paper presents a Deep Convolutional Neural Network (DCNN) model with 14 Convolutional Layers and 2 Fully Connected Layers, for the automatic, binary diagnosis of DR. The vessel segmentation, optic disc localization and DCNN achieve accuracies of 95.93%, 98.77% and 75.73% respectively. Abstract:Diabetic retinopathy is the most common cause of blindness among the active population in developed countries. An early ophthalmologic examination followed by proper treatment can prevent blindness. The purpose of this work is develop an automated method for segmentation the vasculature in retinal images in order to assist the expert in the evolution of a specific treatment or in the diagnosis of a potential pathology. Since the HSI space has the ability to separate the intensity of the intrinsic color information, its use is recommended for the digital processing images when they are affected by lighting changes, characteristic of the images under study. By the application of color filters, is achieved artificially change the tone of blood vessels, to better distinguish them from the bottom. This technique, combined with the application of fuzzy mathematical morphology tools as the Top-Hat transformation, creates images of the retina, where vascular branches are markedly enhanced over the original. These images provide the visualization of blood vessels by the specialist.

Abstract:Segmentation of retinal blood vessels is the first step for several computer aided-diagnosis systems (CAD), not only for ocular disease diagnosis such as diabetic retinopathy (DR) but also of non-ocular disease, such as hypertension, stroke and cardiovascular diseases. In this paper, a supervised learning-based method, using a multi-layer perceptron neural network and carefully selected vector of features, is proposed. In particular, for each pixel of a retinal fundus image, we construct a 24-D feature vector, encoding information on the local intensity, morphology transformation, principal moments of phase congruency, Hessian, and difference of Gaussian values. A post-processing technique depending on mathematical morphological operators is used to optimise the segmentation. Moreover, the selected feature vector succeeded in outfitting the symmetric features that provided the final blood vessel probability as a binary map image. The proposed method is tested on three known datasets: Digital Retinal Image for Extraction (DRIVE), Structure Analysis of the Retina (STARE), and CHASED_DB1 datasets. The experimental results, both visual and quantitative, testify to the robustness of the proposed method. This proposed method achieved 0.9607, 0.7542, and 0.9843 in DRIVE, 0.9632, 0.7806, and 0.9825 on STARE, 0.9577, 0.7585 and 0.9846 in CHASE_DB1, with respectable accuracy, sensitivity, and specificity performance metrics. Furthermore, they testify that the method is superior to seven similar state-of-the-art methods.

Abstract:The retinal blood vessels segmentation algorithm is a powerful tool for the early detection of ophthalmic and cardiovascular diseases and biometrics of the automatic tracking system. Accurate segmentation of blood vessels from a retinal image plays a significant role in the prudent examination of the vessels. Therefore, a combined algorithm of a supervised generalized linear model and an unsupervised contrast limited adaptive histogram equalization is proposed in this paper. Using a generalized linear model integrated with multi-scale information by Gabor wavelet transform, the proposed supervised process can extract more prominent features of retinal blood vessels. Besides, the contrast limited adaptive histogram equalization uses the local histogram equalization, which can handle the illumination variation and adjust the enlargement of details. The method is evaluated on a publicly available DRIVE dataset, as it contains ground truth images precisely marked by experts. The segmentation results show that the proposed method can segment the blood vessels accurately.
